Abstract:Microbial communities are typically incredibly diverse, and this diversity is thought to play a key role in community function. However, explaining how this diversity can be maintained is a major challenge in ecology. Temporal fluctuations and spatial structure in the environment likely play a key role, but it has also been suggested that the structure of interactions within the community may act as a stabilizing force for species diversity. In particular, if competitive interactions are non-transitive as in the classic rock-paper-scissors game, they can contribute to the maintenance of species diversity; on the other hand, if they are predominantly hierarchical, any observed diversity must be maintained via other mechanisms. Here, we investigate the network of pairwise competitive interactions in a model community consisting of 20 strains of naturally co-occurring soil bacteria. We find that the interaction network is strongly hierarchical and lacks significant non-transitive motifs, a result that is robust across multiple environments. Moreover, in agreement with recently proposed community assembly rules, the full 20-strain competition resulted in extinction of all but three of the most highly competitive strains, indicating that higher order interactions do not play a major role in structuring this community. The lack of non-transitivity and higher order interactions in vitro indicates that other factors, such as temporal or spatial heterogeneity, must be at play in enabling these strains to coexist in nature.

Abstract:Historically, those ecological communities thought to be dominated by competitive interactions among their component species have been assumed to exhibit transitive competition, that is, a hierarchy of competitive strength from most dominant to most submissive. A surge of recent literature takes issue with this assumption and notes that some species in some communities are intransitive, where a rock/scissors/paper arrangement characterizes some components of some communities. We here propose a merging of these two ideas, wherein an intransitive subgroup of species connects with a distinct subcomponent that is organized hierarchically, such that the expected eventual takeover by the dominant competitor in the hierarchy is thwarted, and the entire community can be sustained. This means that the combination of transitive and intransitive structures can maintain many species even when competition is strong. Here, we develop this theoretical framework using a simple variant on the Lotka–Volterra competition equations to illustrate the process. We also present data for the ant community in a coffee agroecosystem in Puerto Rico, that appears to be organized in this way. A detailed study on one typical coffee farm illustrates an intransitive loop of three species that seems to maintain a distinct competitive community of at least 13 additional species.

Abstract:Abstract Competitive intransitivity, the existence of loops in competitive hierarchies, is one mechanism that can promote the local coexistence of competitors and maintain high local species diversity, although its prevalence and importance remain largely unknown. A full understanding of local community assembly needs knowledge of how transitive and intransitive competitive interactions are linked to species functional traits and the strength of biotic and abiotic filters. We apply a recently developed statistical tool to quantitative data on central European inland saltmarsh plant communities to infer causal relationships between soil characteristics, species occurrences and functional traits, and we estimated coefficients of competition. We found a predominance of intransitive competitive hierarchies. The proportion of such hierarchies was positively correlated with local species richness and compositional variability. Average soil characteristics were not correlated with competitive intransitivity, whereas high soil pH and the high variability in local pH and soil salinity decreased the overall impact of competition on community composition. In pairwise comparisons of species, dissimilarity in morphology, resource demand and reproductive phenology was significantly negatively correlated with differences in competitive performance, while higher environmental dissimilarity was particularly linked to intermediate degrees of competitive superiority. Our results suggest that habitat filtering for similar traits might intensify competitive interactions, but might also give rise to intransitive competitive loops that subsequently promote species coexistence and permit species’ functional equivalence. Intransitive competition appears to increase local diversity and small scale‐species turnover. The observed local differences in competitive structures suggest frequent competitive plasticity and context‐dependent competitive interactions. Finally, our results support the view that local abundance distributions can be used to infer the strength and outcome of competitive interactions. Synthesis . Our results confirm that intransitive competitive interactions might be a strong force structuring local plant communities. Intransitivity needs to be considered when studying plant community assembly and species co‐existence.

Abstract:Using a spatially explicit cellular automaton model with local competition, we investigate the potential for varied levels of competitive intransitivity (i.e., nonhierarchical competition) to promote species coexistence. As predicted, on average, increased levels of intransitivity result in more sustained coexistence within simulated communities, although the outcome of competition also becomes increasingly unpredictable. Interestingly, even a moderate degree of intransitivity within a community can promote coexistence, in terms of both the length of time until the first competitive exclusion and the number of species remaining in the community after 500 simulated generations. These results suggest that modest levels of intransitivity in nature, such as those that are thought to be characteristic of plant communities, can contribute to coexistence and, therefore, community-scale biodiversity. We explore a potential connection between competitive intransitivity and neutral theory, whereby competitive intransitivity may represent an important mechanism for "ecological equivalence."

Abstract:The coexistence of competing species is a long-lasting puzzle in evolutionary ecology research. Despite abundant experimental evidence showing that the opportunity for coexistence decreases as niche overlap increases between species, bacterial species and strains competing for the same resources are commonly found across diverse spatially heterogeneous habitats. We thus hypothesized that the spatial scale of competition may play a key role in determining bacterial coexistence, and interact with other mechanisms that promote coexistence, including a growth–motility trade-off. To test this hypothesis, we let two Pseudomonas putida strains compete at local and regional scales by inoculating them either in a mixed droplet or in separate droplets in the same Petri dish, respectively. We also created conditions that allow the bacterial strains to disperse across abiotic or fungal hyphae networks. We found that competition at the local scale led to competitive exclusion while regional competition promoted coexistence. When competing in the presence of dispersal networks, the growth–motility trade-off promoted coexistence only when the strains were inoculated in separate droplets. Our results provide a mechanism by which existing laboratory data suggesting competitive exclusion at a local scale is reconciled with the widespread coexistence of competing bacterial strains in complex natural environments with dispersal.

Intransitive Stability Collapses Under the Influence of Dominant Competitors

Abstract:AbstractIntransitive competition has received much attention over the past decade. Indeed, these cyclic arrangements of species interactions have the potential to promote and stabilize species coexistence. However, the importance of intransitive interactions in real-world species-rich communities containing a mixture of hierarchic and intransitive interactions remains unknown. Here, using simulations, we explore the behavior of intransitive loops when they interact with outer competitors, as would be expected in real-world communities. Our results show that dominant competitors often cancel the beneficial effects of intransitive loops of inferior competitors. These results call for caution when inferring beneficial effects of intransitivity on species coexistence. Although intransitive loops are a frequent motif in competition networks, their positive effects on species coexistence may be less important than previously thought. The specific properties of a subnetwork-such as stabilization by intransitive loops-should thus not be interpreted independently of the global network.

Abstract:The rapid development of new sequencing technologies and the use of metagenomics revealed the great diversity of microbial life and enabled the emergence of a new perspective on population dynamics. Moreover, it has highlighted the central role of social interactions in ecological and evolutionary processes. Microbes living in multispecies communities are prevalent in nature and have been shown to extensively cooperate and compete. Both intra– and interspecies interactions are instrumental in major geochemical cycles and are important in human health and homeostasis (e.g., the human microbiome has been associated with several diseases) and in industrial and clinical settings (2). Few studies have addressed the role of individual species within mixed communities (3), and they generally focus on cooperative interactions and increased benefits of community life (4,5). However, recent work pointed out that most interactions are competitive rather than cooperative, suggesting that adaptation is more likely achieved by competitive success (6). A further degree of complexity in understanding multispecies interactions and dynamics is brought by increasing evidence suggesting that phenomena occurring in complex communities cannot be predicted by the observation of single‐species communities (7).
Competition and cooperation: The plasticity of bacteria interactions across environments

Abstract:Bacteria live in diverse communities, forming complex networks of interacting species. A central question in bacterial ecology is why some species engage in cooperative interactions, whereas others compete. But this question often neglects the role of the environment. Here, we use genome-scale metabolic networks from two different open-access collections (AGORA and CarveMe) to assess pairwise interactions of different microbes in varying environmental conditions (provision of different environmental compounds). By scanning thousands of environments for 10,000 pairs of bacteria from each collection, we found that most pairs were able to both compete and cooperate depending on the availability of environmental resources. This approach allowed us to determine commonalities between environments that could facilitate the potential for cooperation or competition between a pair of species. Namely, cooperative interactions, especially obligate, were most common in less diverse environments. Further, as compounds were removed from the environment, we found interactions tended to degrade towards obligacy. However, we also found that on average at least one compound could be removed from an environment to switch the interaction from competition to facultative cooperation or vice versa. Together our approach indicates a high degree of plasticity in microbial interactions to the availability of environmental resources.

Abstract:Dynamic interspecific interactions are thought to contribute to fundamental structures of ecological communities. Using the Yodzis framework of dominance control versus founder control versus niche control, the importance of intransitive loops in sub-communities in a source/sink or metacommunity competition context is examined. It is found that a three-species sub-community sampled from a species pool composed of nothing but dominance controlled species pairs can result in a stable three species coexistence. It is shown that if effect and response competition are balanced, the overall sub-community will be persistent, anchored by one or more intransitive loops. It is proposed that such an arrangement be referred to as an intransitive structure. It is concluded that persistence of a sub-community (when species pairs in the species pool are all dominance controlled) of more than three species is possible only if it has an intransitive structure.

Abstract:Maintaining biodiversity requires direct and indirect interspecific interactions. The study of direct interactions, including competition, predation, mutualism, commensalism, and parasitism, has greatly promoted the development of species coexistence theory'. However, as a simplified method to explain community assembly, direct interactions alone cannot adequately explain the coexistence of related species in the absence of indirect interactions. Indirect interactions can be defined as the impact of one species on another that is mediated or transmitted by a third, and they are considered to be a more complex and less understood type of interspecific interaction. During the past two decades, scientists have gradually realized that a type of density-mediated indirect interaction, known as intransitive competition, is ubiquitous in nature. Intransitive competition can be described as a game of "rockpaper-scissors" in which three species A, B and C have competitive ranks A>B>C>A. In this competitive mode, competitive exclusion between relative species is counteracted by mutual restrictiveness, and there are no "invincible" species in the community. Therefore, intransitive competition is an important factor in promoting species coexistence, which affects species distribution patterns, community structure and ecosystem functions. To summarize the theory' of intransitive competition, this paper discusses the definition, characteristics, and detection methods of intransitive competition and the main factors affecting intransitive competition as well. There are five formation modes of intransitive competition. Resource utilization mode occurs when species have different competitive abilities for resources. Life history mode arises if species cannot maintain an absolute competitive advantage throughout their life stages. Behavioral trade-off mode follows when species have different ways of acquiring resources. Competition trade-off mode and allelopathy mode require species to develop both aggressive and defensive survival strategies. Our paper also explores three characteristics of intransitive competition. First, the populations of species participating in intransitive competition often exhibit periodic fluctuations in their frequency. which are regulated by dynamic equilibrium. Second, intransitive competition systems involving an odd number of species can maintain community stability, whereas systems involving an even number of species will theoretically collapse. Finally, multiple intransitive competition loops may appear in the community, and intransitive competition may also be nested in other coexistence patterns. This nested feature makes intransitive competition difficult to detect and measure. Fortunately, current research methods such as competition matrix, transfer matrix and invasion growth rate model can be used to infer the existence of intransitive competition and quantify its prevalence and importance. Competitive rank has been considered as one of the most important factors affecting intransitive competition. The higher the coefficient of variation of competitive rank among species, the more negative impact on intransitive competition. At the same time, global-scale environmental changes could also be critical factors: drought increases the intransitive competition in the community, but eutrophication caused by land-use intensification reduces the intransitive competition. Functional traits are non-negligible because species traits adapted to high-productivity environments often impede the formation of intransitive competition. Finally, to promote the understanding of indirect interaction and multi-species coexistence strategies, we propose that future research on intransitive competition should focus on long-term controlled field experiments, coupled with theoretical considerations of high-order interactions, complex networks, and ecosystem function.
Exploring Spatial Segregation Induced by Competition Avoidance as Driving Mechanism for Emergent Coexistence in Microbial Communities

Abstract:This study investigates the role of spatial segregation, prompted by competition avoidance, as a key mechanism for emergent coexistence within microbial communities. Recognizing these communities as complex adaptive systems, we challenge the sufficiency of mean-field pairwise interaction models and consider the impact of spatial dynamics. We developed an individual-based spatial simulation depicting bacterial movement through a pattern of random walks influenced by competition avoidance, leading to the formation of spatially segregated clusters. This model was integrated with a Lotka-Volterra metapopulation framework focused on competitive interactions. Our findings reveal that spatial segregation combined with low diffusion rates and high compositional heterogeneity among patches can lead to emergent coexistence in microbial communities. This reveals a novel mechanism underpinning the formation of stable, coexisting microbe clusters, which is nonetheless incapable of promoting coexistence in the case of isolated pairs of species. This study underscores the importance of considering spatial factors in understanding the dynamics of microbial ecosystems.

Abstract:Intransitive competition has long been acknowledged as a potential mechanism favoring species coexistence. However, its prevalence, variance along environmental gradients, and possible underlying mechanisms (trade-offs) in plant communities (especially in forests) has seldom been examined. A recently developed "reverse-engineering" approach based on Markov Chain allowed us to estimate the competitive transition matrices and competitive intransitivity from observational abundance data. Using this approach, we estimated competitive intransitivity of five dominant species in a subtropical forest and then related it to soil fertility (soil organic matter and soil pH) and demographic trade-offs (growth-survival and stature-recruitment trade-offs). In our forest plot, intransitive competition was common among the dominant species and peaked at the intermediate level of soil organic matter. Neither the growth-survival trade-off nor the stature-recruitment trade-off was positively related to competitive intransitivity. Our study for the first time empirically supported the unimodal intransitivity-fertility relationship in forests, which, however, was not mediated by the two demographic trade-offs in our plot.
Inter-specific Interactions Between Carbon-limited Soil Bacteria Affect Behavior and Gene Expression

Abstract:Recent publications indicate that inter-specific interactions between soil bacteria may strongly affect the behavior of the strains involved, e.g., by increased production of antibiotics or extracellular enzymes. This may point at an enhanced competitive ability due to inter-specific triggering of gene expression. However, it is not known if such inter-specific interactions also occur during competition for carbon which is the normal situation in soil. Here, we report on competitive interactions between two taxonomically non-related bacterial strains, Pseudomonas sp. A21 and Pedobacter sp. V48, that were isolated from a dune soil. The strains showed strong effects on each other’s behavior and gene expression patterns when growing together under carbon-limited conditions on agar. The most pronounced observed visual changes in mixed cultures as compared to monocultures were (1) strong inhibition of a bioindicator fungus, suggesting the production of a broad-spectrum antibiotic, and (2) the occurrence of gliding-like movement of Pedobacter cells. Two independent techniques, namely random arbitrary primed-PCR (RAP-PCR) and suppressive subtractive hybridization (SSH), identified in total 24 genes that had higher expression in mixed cultures compared to monocultures. Microbial interactions were clearly bidirectional, as differentially expressed genes were detected for both bacteria in mixed cultures. Sequence analysis of the differentially expressed genes indicated that several of them were most related to genes involved in motility and chemotaxis, secondary metabolite production and two-component signal transduction systems. The gene expression patterns suggest an interference competition strategy by the Pseudomonas strain and an escape/explorative strategy by the Pedobacter strain during confrontation with each other. Our results show that the bacterial strains can distinguish between intra- and inter-specific carbon competition.

Microscale Heterogeneity of the Spatial Distribution of Organic Matter Can Promote Bacterial Biodiversity in Soils: Insights From Computer Simulations

Abstract:There is still no satisfactory understanding of the factors that enable soil microbial populations to be as highly biodiverse as they are. The present article explores <i>in silico</i> the hypothesis that the heterogeneous distribution of soil organic matter, in addition to the spatial connectivity of the soil moisture, might account for the observed microbial biodiversity in soils. A multi-species, individual-based, pore-scale model is developed and parameterized with data from 3 <i>Arthrobacter</i> sp. strains, known to be, respectively, competitive, versatile, and poorly competitive. In the simulations, bacteria of each strain are distributed in a 3D computed tomography (CT) image of a real soil and three water saturation levels (100, 50, and 25%) and spatial heterogeneity levels (high, intermediate, and low) in the distribution of the soil organic matter are considered. High and intermediate heterogeneity levels assume, respectively, an amount of particulate organic matter (POM) distributed in a single (high heterogeneity) or in four (intermediate heterogeneity) randomly placed fragments. POM is hydrolyzed at a constant rate following a first-order kinetic, and continuously delivers dissolved organic carbon (DOC) into the liquid phase, where it is then taken up by bacteria. The low heterogeneity level assumes that the food source is available from the start as DOC. Unlike the relative abundances of the 3 strains, the total bacterial biomass and respiration are similar under the high and intermediate resource heterogeneity schemes. The key result of the simulations is that spatial heterogeneity in the distribution of organic matter influences the maintenance of bacterial biodiversity. The least competing strain, which does not reach noticeable growth for the low and intermediate spatial heterogeneities of resource distribution, can grow appreciably and even become more abundant than the other strains in the absence of direct competition, if the placement of the resource is favorable. For geodesic distances exceeding 5 mm, microbial colonies cannot grow. These conclusions are conditioned by assumptions made in the model, yet they suggest that microscale factors need to be considered to better understand the root causes of the high biodiversity of soils.

Abstract:Using a network representation for real soil samples and mathematical models for microbial spread, we show that the structural heterogeneity of the soil habitat may have a very significant influence on the size of microbial invasions of the soil pore space. In particular, neglecting the soil structural heterogeneity may lead to a substantial underestimation of microbial invasion. Such effects are explained in terms of a crucial interplay between heterogeneity in microbial spread and heterogeneity in the topology of soil networks. The main influence of network topology on invasion is linked to the existence of long channels in soil networks that may act as bridges for transmission of microorganisms between distant parts of soil.

Abstract:Microbes are typically surrounded by different strains and species with whom they compete for scarce nutrients and limited space. Given such challenging living conditions, microbes have evolved many phenotypes with which they can outcompete and displace their neighbours: secretions to harvest resources, loss of costly genes whose products can be obtained from others, stabbing and poisoning neighbouring cells, or colonising spaces while preventing others from doing so. These competitive phenotypes appear to be common, although evidence suggests that, over time, competition dies down locally, often leading to stable coexistence of genetically distinct lineages. Nevertheless, the selective forces acting on competition and the resulting evolutionary fates of the different players depend on ecological conditions in a way that is not yet well understood. Here, we highlight open questions and theoretical predictions of the long-term dynamics of competition that remain to be tested. Establishing a clearer understanding of microbial competition will allow us to better predict the behaviour of microbes, and to control and manipulate microbial communities for industrial, environmental, and medical purposes.

Abstract:Plant–soil feedbacks (PSFs) impose similarly strong fitness differences and stabilizing‐destabilizing forces, most often impeding species coexistence. At the community level, PSFs alone do not explain coexistence in species‐rich communities. A topological analysis of the PSF interactions network shows that full intransitivity would be rare in the studied community, but is certainly required to guarantee species coexistence. Although plant–soil feedback (PSF) is being recognized as an important driver of plant recruitment, our understanding of its role in species coexistence in natural communities remains limited by the scarcity of experimental studies on multispecies assemblages. Here, we experimentally estimated PSFs affecting seedling recruitment in 10 co‐occurring Mediterranean woody species. We estimated weak but significant species‐specific feedback. Pairwise PSFs impose similarly strong fitness differences and stabilizing‐destabilizing forces, most often impeding species coexistence. Moreover, a model of community dynamics driven exclusively by PSFs suggests that few species would coexist stably, the largest assemblage with no more than six species. Thus, PSFs alone do not suffice to explain coexistence in the studied community. Abstract:Fungi and bacteria are major players in soil biogeochemical cycles, however, most studies linking soil processes to microbial function ignore the potential role of interactions between these groups. A small number of studies have used correlation network analyses to investigate fungal-bacterial co-occurrences in soil, and revealed differences, as well as overlaps, in the ecosystem roles of these groups. These results contradict the view that fungi and bacteria are two distinct functional groups which can be studied in isolation. A more comprehensive understanding of the interplay between soil properties, biogeochemical cycles and the interactions between fungi and bacteria will be an important step towards improving the prediction and management of soil ecosystem services.
