Abstract:Genetic risk modeling for dementia offers significant benefits, but studies based on real-world data, particularly for underrepresented populations, are limited. We employ an Elastic Net model for dementia risk prediction using single-nucleotide polymorphisms prioritized by functional genomic data from multiple neurodegenerative disease genome-wide association studies. We compare this model with APOE and polygenic risk score models across genetic ancestry groups (Hispanic Latino American sample: 610 patients with 126 cases; African American sample: 440 patients with 84 cases; East Asian American sample: 673 patients with 75 cases), using electronic health records from UCLA Health for discovery and the All of Us cohort for validation. Our model significantly outperforms other models across multiple ancestries, improving the area-under-precision-recall curve by 31–84% (Wilcoxon signed-rank test p -value <0.05) and the area-under-the-receiver-operating characteristic by 11–17% (DeLong test p -value <0.05) compared to the APOE and the polygenic risk score models. We identify shared and ancestry-specific risk genes and biological pathways, reinforcing and adding to existing knowledge. Our study highlights the benefits of integrating functional mapping, multiple neurodegenerative diseases, and machine learning for genetic risk models in diverse populations. Our findings hold potential for refining precision medicine strategies in dementia diagnosis.

Abstract:Polygenic risk scores are widely used in disease risk stratification, but their accuracy varies across diverse populations. Recent methods large-scale leverage multi-ancestry data to improve accuracy in under-represented populations but require labelling individuals by ancestry for prediction. This poses challenges for practical use, as clinical practices are typically not based on ancestry. We propose SPLENDID, a novel penalized regression framework for diverse biobank-scale data. Our method utilizes ancestry principal component interactions to model genetic ancestry as a continuum within a single prediction model for all ancestries, eliminating the need for discrete labels. In extensive simulations and analyses of 9 traits from the All of Us Research Program (N=224,364) and UK Biobank (N=340,140), SPLENDID significantly outperformed existing methods in prediction accuracy and model sparsity. By directly incorporating continuous genetic ancestry in model training, SPLENDID stands as a valuable tool for robust risk prediction across diverse populations and fairer clinical implementation.

Abstract:Abstract Recent advances in genetic sequencing have enabled comprehensive genetic analyses of human diseases, resulting in the identification of numerous genetic risk factors for heritable disorders including Alzheimer’s disease (AD). Such analyses enable AD risk prediction well before disease onset, which is critical for early interventions. However, current analytical approaches have limited ability to accurately estimate the risk effects of genetic variants owing to epistatic effects, which have been overlooked in most previous studies, resulting in unsatisfactory disease risk prediction. Herein, we modeled AD polygenic risk using deep learning methods, which outperformed existing models (i.e., weighted polygenic risk score and lasso models) for classifying disease risk. Moreover, by examining the associations between the outcomes from deep learning methods and multi-omics data obtained from our in-house Chinese AD cohorts, we identified the pathways that are potentially regulated by AD polygenic risk, including immune-associated signaling pathways. Thus, our results demonstrate the utility of deep learning methods for modeling the genetic risks of human diseases, which can facilitate both disease risk classification and the study of disease mechanisms.

Abstract:The paper addresses the elastic response of composite sandwich panels to local dynamic loading. The plane and axisymmetric formulations are considered; no overall bending is assumed. The governing equations are derived using the static Lame equations for the core and the plate Kirchoff-Love dynamic theory for the faces. The closed form solutions for the non-stationary excitation are obtained using integral transformations technique. The solutions allow to predict the stressstrain state of the structure and are in good agreement with finite element analysis.

Abstract:Background The polygenic nature of Alzheimer’s disease (AD) suggests that multiple variants jointly contribute to disease susceptibility. As an individual’s genetic variants are constant throughout life, evaluating the combined effects of multiple disease-associated genetic risks enables reliable AD risk prediction. Because of the complexity of genomic data, current statistical analyses cannot comprehensively capture the polygenic risk of AD, resulting in unsatisfactory disease risk prediction. However, deep learning methods, which capture nonlinearity within high-dimensional genomic data, may enable more accurate disease risk prediction and improve our understanding of AD etiology. Accordingly, we developed deep learning neural network models for modeling AD polygenic risk. Methods We constructed neural network models to model AD polygenic risk and compared them with the widely used weighted polygenic risk score and lasso models. We conducted robust linear regression analysis to investigate the relationship between the AD polygenic risk derived from deep learning methods and AD endophenotypes (i.e., plasma biomarkers and individual cognitive performance). We stratified individuals by applying unsupervised clustering to the outputs from the hidden layers of the neural network model. Results The deep learning models outperform other statistical models for modeling AD risk. Moreover, the polygenic risk derived from the deep learning models enables the identification of disease-associated biological pathways and the stratification of individuals according to distinct pathological mechanisms. Conclusion Our results suggest that deep learning methods are effective for modeling the genetic risks of AD and other diseases, classifying disease risks, and uncovering disease mechanisms.

Abstract:Accurately predicting phenotype using genotype across diverse ancestry groups remains a significant challenge in human genetics. Many state-of-the-art polygenic risk score models are known to have difficulty generalizing to genetic ancestries that are not well represented in their training set. To address this issue, we present a novel machine learning method for fitting genetic effect sizes across multiple ancestry groups simultaneously, while leveraging prior knowledge of the evolutionary relationships among them. We introduce DendroPRS, a machine learning model where SNP effect sizes are allowed to evolve along the branches of the phylogenetic tree capturing the relationship among populations. DendroPRS outperforms existing approaches at two important genotype-to-phenotype prediction tasks: expression QTL analysis and polygenic risk scores. We also demonstrate that our method can be useful for multiancestry modelling, both by fitting population-specific effect sizes and by more accurately accounting for covariate effects across groups. We additionally find a subset of genes where there is strong evidence that an ancestry-specific approach improves eQTL modelling.

Abstract:The potential for being able to identify individuals at high disease risk solely based on genotype data has garnered significant interest. Although widely applied, traditional polygenic risk scoring methods fall short, as they are built on additive models that fail to capture the intricate associations among single nucleotide polymorphisms (SNPs). This presents a limitation, as genetic diseases often arise from complex interactions between multiple SNPs. To address this challenge, we developed DeepRisk, a biological knowledge-driven deep learning method for modeling these complex, nonlinear associations among SNPs, to provide a more effective method for scoring the risk of common diseases with genome-wide genotype data. Evaluations demonstrated that DeepRisk outperforms existing PRS-based methods in identifying individuals at high risk for four common diseases: Alzheimer's disease, inflammatory bowel disease, type 2 diabetes, and breast cancer.

Abstract:Objective: Predictive tests that capitalize on emerging genetic findings hold great promise for enhanced personalized healthcare. With the emergence of a large amount of data from genome-wide association studies (GWAS), interest has shifted towards high-dimensional risk prediction.Methods: To form predictive genetic tests on high-dimensional data, we propose a non-parametric method, called the ‘forward ROC method’. The method adopts a computationally efficient algorithm to search for environment risk factors, genetic predictors on the entire genome, and their possible interactions for an optimal risk prediction model, without relying on prior knowledge of known risk factors. An efficient yet powerful procedure is also incorporated into the method to handle missing data. Results:Through simulations and real data applications, we found our proposed method outperformed the existing approaches. We applied the new method to the Wellcome Trust rheumatoid arthritis GWAS dataset with a total of 460,547 markers. The results from the risk prediction analysis suggested important roles of HLA-DRB1 and PTPN22 in predicting rheumatoid arthritis. Conclusion: We proposed a powerful and robust approach for high-dimensional risk prediction. The new method will facilitate future risk prediction that considers a large number of predictors and their interaction for improved performance.
Machine Learning Strategies for Improved Phenotype Prediction in Underrepresented Populations

Abstract:Precision medicine models often perform better for populations of European ancestry due to the over-representation of this group in the genomic datasets and large-scale biobanks from which the models are constructed. As a result, prediction models may misrepresent or provide less accurate treatment recommendations for underrepresented populations, contributing to health disparities. This study introduces an adaptable machine learning toolkit that integrates multiple existing methodologies and novel techniques to enhance the prediction accuracy for underrepresented populations in genomic datasets. By leveraging machine learning techniques, including gradient boosting and automated methods, coupled with novel population-conditional re-sampling techniques, our method significantly improves the phenotypic prediction from single nucleotide polymorphism (SNP) data for diverse populations. We evaluate our approach using the UK Biobank, which is composed primarily of British individuals with European ancestry, and a minority representation of groups with Asian and African ancestry. Performance metrics demonstrate substantial improvements in phenotype prediction for underrepresented groups, achieving prediction accuracy comparable to that of the majority group. This approach represents a significant step towards improving prediction accuracy amidst current dataset diversity challenges. By integrating a tailored pipeline, our approach fosters more equitable validity and utility of statistical genetics methods, paving the way for more inclusive models and outcomes.
A Stacking Framework for Polygenic Risk Prediction in Admixed Individuals

Abstract:Polygenic risk scores (PRS) are summaries of an individual’s personalized genetic risk for a trait or disease. However, PRS often perform poorly for phenotype prediction when the ancestry of the target population does not match the population in which GWAS effect sizes were estimated. For many populations this can be addressed by performing GWAS in the target population. However, admixed individuals (whose genomes can be traced to multiple ancestral populations) lie on an ancestry continuum and are not easily represented as a discrete population. Here, we propose slaPRS ( tacking ocal ncestry ), which incorporates multiple ancestry GWAS to alleviate the ancestry dependence of PRS in admixed samples. slaPRS uses ensemble learning (stacking) to combine local population specific PRS in regions across the genome. We compare slaPRS to single population PRS and a method that combines single population PRS globally. In simulations, slaPRS outperformed existing approaches and reduced the ancestry dependence of PRS in African Americans. In lipid traits from African British individuals (UK Biobank), slaPRS again improved on single population PRS while performing comparably to the globally combined PRS. slaPRS provides a data-driven and flexible framework to incorporate multiple population-specific GWAS and local ancestry in samples of admixed ancestry.

Abstract:Polygenic risk scores (PRS) have shown successes in clinics, but most PRS methods focus only on participants with distinct primary continental ancestry without accommodating recently-admixed individuals with mosaic continental ancestry backgrounds for different segments of their genomes. Here, we develop GAUDI, a novel penalized-regression-based method specifically designed for admixed individuals. GAUDI explicitly models ancestry-differential effects while borrowing information across segments with shared ancestry in admixed genomes. We demonstrate marked advantages of GAUDI over other methods through comprehensive simulation and real data analyses for traits with associated variants exhibiting ancestral-differential effects. Leveraging data from the Women's Health Initiative study, we show that GAUDI improves PRS prediction of white blood cell count and C-reactive protein in African Americans by > 64% compared to alternative methods, and even outperforms PRS-CSx with large European GWAS for some scenarios. We believe GAUDI will be a valuable tool to mitigate disparities in PRS performance in admixed individuals.

Abstract:Abstract Building an accurate disease risk prediction model is an essential step in the modern quest for precision medicine. While high-dimensional genomic data provides valuable data resources for the investigations of disease risk, their huge amount of noise and complex relationships between predictors and outcomes have brought tremendous analytical challenges. Deep learning model is the state-of-the-art methods for many prediction tasks, and it is a promising framework for the analysis of genomic data. However, deep learning models generally suffer from the curse of dimensionality and the lack of biological interpretability, both of which have greatly limited their applications. In this work, we have developed a deep neural network (DNN) based prediction modeling framework. We first proposed a group-wise feature importance score for feature selection, where genes harboring genetic variants with both linear and non-linear effects are efficiently detected. We then designed an explainable transfer-learning based DNN method, which can directly incorporate information from feature selection and accurately capture complex predictive effects. The proposed DNN-framework is biologically interpretable, as it is built based on the selected predictive genes. It is also computationally efficient and can be applied to genome-wide data. Through extensive simulations and real data analyses, we have demonstrated that our proposed method can not only efficiently detect predictive features, but also accurately predict disease risk, as compared to many existing methods. Author summary Accurate disease risk prediction is an essential step towards precision medicine. Deep learning models have achieved the state-of-the-art performance for many prediction tasks. However, they generally suffer from the curse of dimensionality and lack of biological interpretability, both of which have greatly limited their applications to the prediction analysis of whole-genome sequencing data. We present here an explainable deep transfer learning model for the analysis of high-dimensional genomic data. Our proposed method can detect predictive genes that harbor genetic variants with both linear and non-linear effects via the proposed group-wise feature importance score. It can also efficiently and accurately model disease risk based on the detected predictive genes using the proposed transfer-learning based network architecture. Our proposed method is built at the gene level, and thus is much more biologically interpretable. It is also computationally efficiently and can be applied to whole-genome sequencing data that have millions of potential predictors. Through both simulation studies and the analysis of whole-genome sequencing data obtained from the Alzheimer’s Disease Neuroimaging Initiative, we have demonstrated that our method can efficiently detect predictive genes and it has better prediction performance than many existing methods.
Optimization of Multi-Ancestry Polygenic Risk Score Disease Prediction Models

Abstract:Background Polygenic risk scores (PRS) have ushered in a new era in genetic epidemiology, offering insights into individual predispositions to a wide range of diseases. However, despite recent marked enhancements in their predictive power, there are still challenges that need to be overcome before PRS-based models can be broadly applied in the clinic, including sufficient accuracy, easy interpretability and portability across diverse populations. Methods Leveraging trans-ancestry genome-wide association study (GWAS) meta-analysis, we generated novel, diverse summary statistics for 30 medically-related traits which were used to benchmark the performance of six existing PRS algorithms using UK biobank. Observing that SBayesRC had the best overall performance but recognizing strengths in each method, we developed an ensemble PRS model using logistic regression to combine outputs from top-performing algorithms. This ensemble model was validated on the diverse eMERGE and PAGE MEC cohorts, and the performance was compared against current state-of-the-art PRS models. To enhance predictive accuracy for clinical application, we incorporated easily-accessible clinical characteristics such as age, gender, ancestry and risk factors, creating disease prediction models intended as prospective diagnostic tests, with easily interpretable positive or negative outcomes. Results Predictive performance of PRS models improved with trans-ancestry GWAS meta-analysis and was further enhanced by the ensemble model, which surpassed state-of-art PRS models. When applied to external cohorts, performance drops were minimal, indicating good calibration. After adding clinical characteristics, 12 out of 30 models surpassed 80% AUC. Further, 25 traits exceeded the diagnostic odds ratio (DOR) of 5 and 19 traits exceeded DOR of 10 for all ancestry groups, indicating high predictive value. The highest DOR in a population with a sufficient number of cases was 66.2 for Alzheimer's disease in Europeans. Our PRS model for coronary artery disease identified 55-80 times more true coronary events than rare pathogenic variant models, reinforcing its clinical potential. The polygenic component modulated the effect of high-risk rare variants, stressing the need to consider all genetic components in clinical settings. Conclusions Newly developed PRS-based disease prediction models have sufficient accuracy and portability to warrant consideration of being used in the clinic.

Abstract:The success of genome-wide association studies (GWAS) completed in the last 15 years has reinforced a key fact: polygenic architecture makes a substantial contribution to variation of susceptibility to complex disease, including Alzheimer’s disease. One straight-forward way to capture this architecture and predict which individuals in a population are most at risk is to calculate a polygenic risk score (PRS). This score aggregates the risk conferred across multiple genetic variants, ultimately representing an individual’s predicted genetic susceptibility for a disease. PRS have received increasing attention after having been successfully used in complex traits. This has brought with it renewed attention on new methods which improve the accuracy of risk prediction. While these applications are initially informative, their utility is far from equitable: the majority of PRS models use samples heavily if not entirely of individuals of European descent. This basic approach opens concerns of health equity if applied inaccurately to other population groups, or health disparity if we fail to use them at all. In this review we will examine the methods of calculating PRS and some of their previous uses in disease prediction. We also advocate for, with supporting scientific evidence, inclusion of data from diverse populations in these existing and future studies of population risk via PRS.

Abstract:95% of sequencing data is from individuals of European descent. Underrepresentation of non- European individuals in genomic resources has limited our understanding of the effects of population-specific variants on complex traits and disease. Human populations have undergone selection for variants beneficial to survival in their environment, resulting in individuals with genetic variants unique to their ancestral populations. While these variants can impact disease occurrence and treatment outcome, genetic ancestry is often unaccounted for in disease modeling. Lack of ancestral population representation in data has led to disparate disease outcomes and treatment. While the primary proposed solution to this problem is more diverse sequencing of patients, these efforts will take years of effort and continual work to maintain the diversity balance. Additionally, they will not solve the issue; clinical trials cannot expect to capture human global diversity at every stage. Here we show we can mitigate data bias by utilizing readily available genomic population databases to target genes with ancestrally relevant variations. Our AI model, PhyloFrame, creates equitable gene signatures from transcriptomic input data. PhyloFrame corrects for ancestral bias in data by utilizing genomic population databases and functional interaction networks to identify genes both relevant to disease and associated with a variant unique to a single ancestry. PhyloFrame uses gnomAD data to quantify genome-wide ancestry-specific allele frequencies from a large cohort of healthy individuals, which PhyloFrame uses to create ancestry-agnostic signatures when modeling disease data. Our model demonstrates the utility of including readily available population-level data from healthy individuals in AI methods to overcome existing genomic data bias. PhyloFrame serves also as a demonstration of how equitable AI methods create gene signatures applicable across ancestries without requiring sample-specific ancestry information. Our model demonstrates how AI can be used to help mitigate ancestral bias in genomic data using preexisting data and contribute to equitable representation in medical research. Leveraging trans-ethnic genetic risk scores to improve association power for complex traits in underrepresented populations

Abstract:Trans-ethnic genome-wide association studies have revealed that many loci identified in European populations can be reproducible in non-European populations, indicating widespread trans-ethnic genetic similarity. However, how to leverage such shared information more efficiently in association analysis is less investigated for traits in underrepresented populations. We here propose a statistical framework, trans-ethnic genetic risk score informed gene-based association mixed model (GAMM), by hierarchically modeling single-nucleotide polymorphism effects in the target population as a function of effects of the same trait in well-studied populations. GAMM powerfully integrates genetic similarity across distinct ancestral groups to enhance power in understudied populations, as confirmed by extensive simulations. We illustrate the usefulness of GAMM via the application to 13 blood cell traits (i.e. basophil count, eosinophil count, hematocrit, hemoglobin concentration, lymphocyte count, mean corpuscular hemoglobin, mean corpuscular hemoglobin concentration, mean corpuscular volume, monocyte count, neutrophil count, platelet count, red blood cell count and total white blood cell count) in Africans of the UK Biobank (n = 3204) while utilizing genetic overlap shared in Europeans (n = 746 667) and East Asians (n = 162 255). We discovered multiple new associated genes, which had otherwise been missed by existing methods, and revealed that the trans-ethnic information indirectly contributed much to the phenotypic variance. Overall, GAMM represents a flexible and powerful statistical framework of association analysis for complex traits in underrepresented populations by integrating trans-ethnic genetic similarity across well-studied populations, and helps attenuate health inequities in current genetics research for people of minority populations.
Using Pre-training and Interaction Modeling for ancestry-specific disease prediction in UK Biobank

Abstract:Recent genome-wide association studies (GWAS) have uncovered the genetic basis of complex traits, but show an under-representation of non-European descent individuals, underscoring a critical gap in genetic research. Here, we assess whether we can improve disease prediction across diverse ancestries using multiomic data. We evaluate the performance of Group-LASSO INTERaction-NET (glinternet) and pretrained lasso in disease prediction focusing on diverse ancestries in the UK Biobank. Models were trained on data from White British and other ancestries and validated across a cohort of over 96,000 individuals for 8 diseases. Out of 96 models trained, we report 16 with statistically significant incremental predictive performance in terms of ROC-AUC scores (p-value < 0.05), found for diabetes, arthritis, gall stones, cystitis, asthma and osteoarthritis. For the interaction and pretrained models that outperformed the baseline, the PRS score was the primary driver behind prediction. Our findings indicate that both interaction terms and pre-training can enhance prediction accuracy but for a limited set of diseases and moderate improvements in accuracy

Abstract:Polygenic risk scores (PRS) are relative measures of an individual's genetic propensity to a particular trait or disease. Most PRS methods assume that mutation effects scale linearly with the number of alleles and are constant across individuals. While these assumptions simplify computation, they increase error, particularly for less-represented racial groups. We developed and provide Delphi (deep learning for phenotype inference), a deep-learning method that relaxes these assumptions to produce more predictive PRS. In contrast to other methods, Delphi can integrate up to hundreds of thousands of SNPs as input. We compare our results to a standard, linear PRS model, lasso regression, and a gradient-boosted trees-based method. We show that deep learning can be an effective approach to genetic risk prediction. We report a relative increase in the percentage variance explained compared to the state-of-the-art by 11.4% for body mass index, 18.9% for systolic blood pressure, 7.5% for LDL, 35% for C-reactive protein, 16.2% for height, 29.6% for pulse rate; in addition, Delphi provides 2% absolute explained variance for blood glucose while other tested methods were non-predictive. Furthermore, we show that Delphi tends to increase the weight of high-effect mutations. This work demonstrates an effective deep learning method for modeling genetic risk that also showed to generalize well when evaluated on individuals from non-European ancestries.
