Abstract:Rice straw (RS) amendment promotes arsenic (As) methylation and methane (CH4) emissions from paddy soils, which can cause straighthead disease and climate warming. Although methanogens have been identified as critical regulators of methylated As concentrations in flooded soils, the mechanism of these microbial groups on As methylation in paddy soils with RS amendment remains unknown. In this study, paddy soil was incubated to test the response in As methylation and methanogenesis in flooded soil with RS amendment. Our results showed that RS amendment increased the accumulation of monomethylarsonic acid (MMA) and dimethylarsinic acid (DMA) whether methanogenesis was inhibited or not. The methanogens in the genera of Methanocella probably played critical role in promoting As methylation in flooded soil with RS amendment. With the RS amendment, inhibition of methanogenesis led to the accumulation MMA and DMA by suppressing DMA demethylation. The demethylation of DMA was driven by methanogens possibly belonging to the genera of Methanobacterium. This study revealed a wealth of methanogens that dominate As methylation with RS amendment. It will provide guidance to RS amendment in As contaminated paddy soil and has important implications for rice quality and global climate change.

Abstract:Methane (CH4) is the main greenhouse gas emitted from rice paddy fields driven by methanogens, for which methanogenic abundance on CH4 production has been intensively investigated. However, information is limited about the relationship between methanogenic diversity (e.g., richness and evenness) and CH4 production. Three independent field experiments with different straw managements including returning method, burial depth, and burial amount were used to identify the effects of methanogenic diversity on CH4 production, and its regulating factors from soil properties in a rice-wheat cropping system. The results showed that methanogenic evenness (dominance) can explain 23% of variations in CH4 production potential. CH4 production potential was positively related to methanogenic evenness (R-2 = 0.310, p < 0.001), which is driven by soil organic carbon (SOC), available phosphorus (AP), and nitrate (NO3-) through structure equation model (SEM). These findings indicate that methanogenic evenness has a critical role in evaluating the responses of CH4 production to agricultural practices following changes in soil properties. The SEM also revealed that SOC concentration influenced CH4 production potential indirectly via complementarity of methanogenic evenness (dominance) and available phosphorus (AP). Increasing SOC accumulation improved AP release and stimulated CH4 production when SOC was at a low level, whereas decreased evenness and suppressed CH4 production when SOC was at a high level. A nonlinear relationship was detected between SOC and CH4 production potential, and CH4 production potential decreased when SOC was >= 14.16 g kg(-1). Our results indicated that the higher SOC sequestration can not only mitigate CO2 emissions directly but CH4 emissions indirectly, highlighting the importance to enhance SOC sequestration using optimum agricultural practices in a rice-wheat cropping system.

Abstract:Paddy fields are characterized by frequent organic input (e.g., fertilization and rice residue amendment), which may affect mercury biogeochemistry and bioaccumulation. To explore potential effects of rice residue amendment on methylmercury (MMHg) accumulation in rice, a mercury-contaminated paddy soil was amended with rice root (RR), rice straw (RS) or composted rice straw (CS), and planted with rice. Incorporating RS or CS increased grain MMHg concentration by 14% or 11%. The observed increases could be attributed to the elevated porewater MMHg levels and thus enhanced MMHg uptake by plants, as well as increased MMHg translocation to grain within plants. Our results indicated for the first time that rice residue amendment could significantly affect MMHg accumulation in rice grain, which should be considered in risk assessment of MMHg in contaminated areas.

Abstract:To reduce air pollution, straw return instead of burning is being strongly encouraged in China, including some mercury polluted areas. Nevertheless, the possible influences of straw return on methylation, bioavailability and exposure risk of mercury were relatively unknown. In this study, different amounts of rice straw or root were added into a mercury contaminated soil. Potential bioavailability of soil-bound mercury to crops/deposit-feeders was assessed by quantifying extraction rates of mercury (%) by calcium chloride (CaCl2)/bovine serum albumin (BSA). Extraction rates of inorganic mercury (IHg) or methylmercury (MMHg) decreased significantly in rice residue amended soils, possibly due to the strong binding of mercury with organic matter in root/straw. Meanwhile, MMHg concentrations increased by 2-8 times in amended soils. Such increases were attributed to enhanced microbial activities and/or formation of Hg-S-DOM complexes after rice residue incorporation and decomposition. Consequently, potential exposure risk of IHg (quantified as concentration of potentially bioavailable mercury in soil) decreased significantly while that of MMHg increased up to 4 times. To our knowledge, this is the first study demonstrating that rice residue incorporation could significantly affect biogeochemistry of both IHg and MMHg in soils, which should be considered in straw incorporation activities in mercury polluted areas. Abstract:Straw biochar and straw application to paddy soil dramatically altered arsenic (As) biogeochemical cycling in soil-rice system, but it remains unknown how As biotransformation microbes (ABMs) contribute to these processes. In this study, rice pot experiments combining terminal restriction fragment length polymorphism (T-RFLP) analysis and clone library were performed to characterize ABMs. Through linear discriminant analysis (LDA) effect size (LEfSe) and correlation analysis, results revealed that arrA-harbouring iron-reducing bacteria (e.g., Geobacter and Shewanella) and arsC-harbouring Gammaproteobacteria (e.g., fermentative hydrogen-producing and lignin-degrading microorganisms) potentially mediated arsenate [As(V)] reduction under biochar and straw amendments, respectively. Methanogens and sulfate-reducing bacteria (SRB) carrying arsM gene might regulate methylated As concentration in soil-rice system. Network analysis demonstrated that the association among ABMs in rhizosphere was significantly stronger than that in bulk soil. Arsenite [As(III)] methylators carrying arsM gene exhibited much stronger co-occurrence pattern with arsC-harbouring As(V) reducers than with arrA-harbouring As(V) reducers. This study would broaden our insights for the dramatic variation of As biogeochemical cycling in soil-rice system after straw biochar and straw amendments through the activities of ABMs, which could contribute to the safe rice production and high rice yield in As-contaminated fields.
Straw incorporation induces rice straighthead disease in As-contaminated paddy soil

Abstract:Rice straw incorporation is globally recognized as a viable alternative to incineration. However, it might lead to arsenic (As) methylation in soils, resulting in increased accumulation of methylated As in rice plants, potentially contributing to the emergence of rice straighthead disease. To evaluate the effect of straw incorporation on the As transformation in the paddy field system, we conducted a pot experiment for rice cultivation in two paddy soils with different As background levels and also characterized the response of the soil microbial community to straw incorporation. The results showed that straw incorporation elevated the total and methylated As concentration within the soil solution and rice plants, which in turn reduced rice seed setting rate and yield, and caused straighthead disorder in rice cultivated in soils with high As levels. 16S rRNA-based sequencing demonstrated reduced abundance and diversity of microorganisms upon adding straw. Notably, the dominant phylum, Bacteroidetes, exhibited a significant increase in abundance due to straw integration, while the abundance of Proteobacteria and Acidobacteria decreased. At the family level, the prevalence of Rikenellaceae increased only in soils contaminated with As following straw incorporation. Redundancy analysis showed positive associations between Rikenellaceae and levels of methylated As present in both soil porewater and rice husks, suggesting a potentially pivotal role of Rikenellaceae in the As methylation process after straw integration. These findings collectively emphasize that including straw can reshape the soil's microbial community and amplify As methylation in the soil, thereby promoting the uptake and accumulation of methylated As in rice and inducing straighthead disease in As-contaminated soil.

Abstract:Arsenic (As) turnover in rice paddy agro-ecosystems has received much attention because As can enter the food chain through its accumulation in rice, thereby affecting human health. Returning straw to soil is a common practice to retain nutrients for soil and crops, but it also cycles As within the rice paddy field ecosystems. However, there is still a lack of detailed understanding of the fate of As in rice straw, and how or to what extent it is recycled back into the soil environment. This study aims to elucidate the relationship between the microstructure of rice straw and the release of As during rice straw decomposition. The microstructure of rice straw was found to comprise both organic and silica (phytolith) components. These two constituents are inter-embedded to form a composite-like structure that contains up to 6.48 mg As Kg-1. The 30-day batch experiments revealed that the biochemical release of As simultaneously depends upon the decomposition of the organic component and the desilicification of the silica component. Accompanying the release of As was the release of other elements such as Fe, Al, P and S. These elements can further interact with As to form less mobile compounds. The introduction of either Trichoderma harzianum or Bacillus velezensis was expected to accelerate the decomposition of rice straw, and enhance the silica dissolution, hence contributing to an increase in the As release. Despite these expectations, our observations showed the opposite effects. Microorganisms presumably have facilitated the change in solution chemistry or the inclusion of As into the newly-formed precipitates. The biochemical decomposition process can reduce straw particle size, while the negatively-charge surface will involve microsized straw particles in the electrostatic interaction, thereby favoring the dispersibility state. Therefore, the co-transport of micro-sized straw particles with As under field conditions should not be neglected.
Effect of nitrogen fertilizer and/or rice straw amendment on methanogenic archaeal communities and methane production from a rice paddy soil

Abstract:Nitrogen fertilization and returning straw to paddy soil are important factors that regulate CH4 production. To evaluate the effect of rice straw and/or nitrate amendment on methanogens, a paddy soil was anaerobically incubated for 40 days. The results indicated that while straw addition increased CH4 production and the abundances of mcrA genes and their transcripts, nitrate amendment showed inhibitory effects on them. The terminal restriction fragment length polymorphism (T-RFLP) analysis based on mcrA gene revealed that straw addition obviously changed methanogenic community structure. Based on mcrA gene level, straw-alone addition stimulated Methanosarcinaceaes at the early stage of incubation (first 11 days), but nitrate showed inhibitory effect. The relative abundance of Methanobacteriaceae was also stimulated by straw addition during the first 11 days. Furthermore, Methanosaetaceae were enriched by nitrate-alone addition after 11 days, while Methanocellaceae were enriched by nitrate addition especially within the first 5 days. The transcriptional methanogenic community indicated more dynamic and complicated responses to straw and/or nitrate addition. Based on mcrA transcript level, nitrate addition alone resulted in the increase of Methanocellaceae and the shift from Methanosarcinaceae to Methanosaetaceae during the first 5 days of incubation. Straw treatments increased the relative abundance of Methanobacteriaceae after 11 days. These results demonstrate that nitrate addition influences methanogens which are transcriptionally and functionally active and can alleviate CH4 production associated with straw amendment in paddy soil incubations, presumably through competition for common substrates between nitrate-utilizing organisms and methanogens.

Abstract:In straw return fields, nitrogen-fertilizers are added to mitigate microbial competition for nitrogen with plants. However, in arsenic (As)-contaminated paddy fields, the specific effects of different nitrogen fertilizers on As mobility after straw incorporation and the interactions among iron(Fe)/carbon(C)/nitrogen(N)/As are not well understood. In the reported microcosm experiment we monitored As-mobility as a function of different dosages of KNO 3 , NH 4 Cl and rice straw incorporation. Addition of both KNO 3 and NH 4 Cl significantly inhibited the As mobilization induced by straw incorporation. Following the KNO 3 addition, the As concentration in porewater dropped by 51–66% after 2 days of the incubation by restraining Fe reduction and enhancing Fe oxidation. High-dose NH 4 Cl addition reduced As in porewater by 22–43% throughout the incubation by decreasing porewater pH. High-throughput sequencing results demonstrated that KNO 3 addition enriches both the denitrifying and Fe-oxidizing bacteria, while diminishing Fe-reducing bacteria; NH 4 Cl addition has the opposite effect on Fe-reducing bacteria. Network analysis revealed that As and Fe concentrations in porewater were positively correlated with the abundance of denitrifying and Fe-reducing bacteria. This study broadens our insight into the As biogeochemistry associated with the N/C/Fe balance in soil, which are of great significance for agronomic management and mitigation the risk of As-contaminated paddy fields.

Abstract:Phytogenic silica (PhSi) is suggested to control silicon (Si) cycling in soil–plant systems in tropical and subtropical regions. However, the role of crop residues and its biochar as a source of available Si has not been well investigated in agricultural soils. In our study we determined and compared the effects of rice straw and its biochar on soil Si forms and Si availability. Soil Si forms were characterized by a sequential extraction method, and soil Si availability was assessed by rice growth and soil Si extraction methods. A soil incubation experiment showed that the addition of rice straw and biochar increased plant‐available Si in soil (including mobile Si and adsorbed Si), as well as soil amorphous Si (especially in rice straw treatments). Moreover, this increase was more significant when higher Si (e.g., Si added at the rates of 1.6 and 2.0 g kg–1 soil) was added via rice straw and its biochar, which is most likely a result of PhSi dissolution. Rice‐straw biochar, particularly at higher Si addition rates, tended to have a higher efficiency in increasing soil Si availability than rice straw, mainly due to its greater proportion of readily labile Si. A rice growth pot experiment showed that it is difficult to determine the extent of Si dissolution from PhSi in rice straw using a short‐term experiment with a normal single‐season straw return rate, where the increased pH played a more crucial role in regulating soil Si availability. Our results imply that, in terms of enhancing Si availability, long‐term biochar application with abundant Si input is more effective than straw retention for improving soil fertility in subtropical and tropical regions with highly weathered soils.

Abstract:Land application of organic waste has been increasingly encouraged since it could sequester carbon to mitigate climate change. Considering the susceptibility of arsenic (As) bioavailability in soils to organic matter, understanding the influence of different exogenous organic matter on As biogeochemical behavior in rice-soil system is crucial to reasonably recycle organic waste on soils and ensure the food safety. In this study, impacts of two typical organic matter amendments, rice straw and humic substance, on the As speciation and bioavailability in paddy soil were investigated. Results showed that addition of both rice straw and humic substance could increase the dissolved organic carbon (DOC) content in soil solution by 16.4%-34.4% and 21.7%-53.2%, respectively, but the response of As speciation and bioavailability was quite different, showing the decoupling between As release and DOC. Rice straw addition increased As release to porewater by 28.0%-28.4%, particularly at the initial 0-18 days after the soil was flooded, but humic substance presented the opposite effect, decreasing As release by 27.4%-43.1% which was mainly attributable to the AsIII immobilization. This study suggests that the organic matter with high contents of labile heteroaliphatic/aliphatic carbon, being easily to be biodegraded, should not be applied on As contaminated soils.
Evaluation of the synergistic effects of biochar and biogas residue on CO 2 and CH 4 emission, functional genes, and enzyme activity during straw composting

Abstract:This study examined the effects of biochar, biogas residue, and their combined amendments on CO 2 and CH 4 emission, enzyme activity, and related functional genes during rice straw composting. Results showed that the biogas residue increased CO 2 and CH 4 emissions by 13.07 % and 74.65 %, while biochar had more obvious inhibition. Biogas residue addition enhanced functional gene abundance more than biochar. Biogas residue raised the methanogens mcrA gene by 2.5 times. Biochar improved the Acetyl-CoA synthase and β-glucosidase activities related to carbon fixation and decreased coenzyme activities related to methanogens. Biochar and biogas residue combined amendments enhanced the acsB gene abundance for CO 2 assimilation process and decreased methyl-coenzyme M reductase α subunit activity. Pearson correlation analysis indicated that organic matter was the significant variable affecting CO 2 and CH 4 emissions ( P < 0.01). These results indicated biochar played significant roles in carbon loss and greenhouse emissions caused by biogas residue incorporation during composting.

Abstract:<p>Long-term straw return is an important carbon source for improving soil organic carbon (SOC) stocks in croplands, and straw removal through burning is also a common practice in open fields in South China. However, the specific effects of long-term rice straw management on SOC fractions, the related enzyme activities and their relationships, and whether these effects differ between crop growing seasons remain unknown. Three treatments with equal nitrogen, phosphorus, and potassium nutrient inputs, including straw/ash and chemical nutrients, were established to compare the effects of straw removal (CK), straw return (SR), and straw burned return (SBR). Compared to CK, long-term SR tended to improve the yield of early season rice (P=0.057), and significantly increased total organic carbon (TOC) and microbial biomass carbon (MBC) in double-cropped rice paddies. While SBR had no effect on TOC, it decreased light fraction organic carbon (LFOC) in early rice and easily oxidizable organic carbon (EOC) in late rice, significantly increased dissolved organic carbon (DOC), and significantly decreased soil pH. These results showed that MBC was the most sensitive indicator for assessing changes of SOC in the double-cropped rice system due to long-term straw return. In addition, the different effects on SOC fraction sizes between SR and SBR were attributed to the divergent trends in most of the soil enzyme activities in the early and late rice that mainly altered DOC, while DOC was positively affected by β-xylosidase in both early and late rice. Subsurface methane dynamics of a paddy field under long-term fertilization: 13C-evidence from in-situ belowground labeling

Abstract:Rice paddies are a significant source and sink of methane (CH4). The field surface emission and laboratory turnover potential of CH4 have been extensively studied. However, there is a knowledge gap in underlying mechanisms linking in-situ belowground CH4 production and oxidation potentials affected by rice growth and fertilization. Here, we imemented an improved soil silicone tube approach and 13C-labeled CH4 to measure the in-situ production and oxidation of CH4 in the subsoil (20–30 cm) during rice growth under four long-term (7 years) fertilization treatments. Urea N (uN) fertilization decreased 3-folds CH4 production as compared to non-fertilized control (Control). In combination with uN, biochar apication (uN + Biochar) resulted in similarly low [CH4], but manure fertilization (uN + Manure) stimulated CH4 production which increased with rice growth and reached 0.6 mmol L−1 of soil tube at mature stage relative to uN. During the rice growth, δ13C–CH4 values under all fertilizations progressively decreased as compared with the start of the experiment but remained in the range of acetoclastic methanogenesis (−75‰). Pronounced δ13C–CO2 enrichment under uN + Manure indicated the increasing contribution of CO2-reduction pathway. The CH4 oxidation was highest (20.1 μmol L−1) under uN + Manure at tillering stage, followed by uN (14.6 μmol L−1) at seedling stage. The lowest oxidation potential was under uN + Biochar along with the weakest CH4 concentration dynamics. Water-locked conditions, low measured O2 concentration in silicon tubes, as well as the positive relationship between CH4 oxidation and NO3− and DOC suggested a possibility of anaerobic oxidation of CH4 (AOM). In conclusion, the intensive rice growth during seedling and tillering stages controls subsoil CH4 concentrations via methanotrophic activity (anaerobic oxidation pathway). Manure fertilization offset the inhibiting effect of mineral N fertilization on CH4 production but stimulated CH4 oxidation. Among all fertilization treatments biochar strongly suppressed the CH4 turnover and can therefore be recommended for greenhouse gas mitigation strategy in cleaner rice production.

Abstract:Consumption of rice has been shown to be an important route of dietary exposure to methylmercury (MeHg, a neurotoxin) for Asians having a low fish but high rice diet. Therefore, factors that increase MeHg production and bioaccumulation in soil-rice systems, could enhance the risk of MeHg exposure. On the basis of a national-scale survey in China (64 sites in 12 provinces) and rice cultivation experiments, we report that straw amendment, a globally prevalent farming practice, could increase MeHg concentrations in paddy soils (11-1043%) and rice grains (95%). By carrying out a series of batch incubation, seedling uptake and sand culture experiments, we demonstrate that these increases could be attributed to (1) enhanced abundances/activities of microbial methylators and the transformation of refractory HgS to organic matter-complexed Hg, facilitating microbial Hg methylation in soils; (2) enhanced MeHg mobility, and increased root lengths (35-41%) and tip numbers (60-105%), increasing MeHg uptake by rice roots; and (3) enhanced MeHg translocation to rice grains from other tissues. Results of this study emphasize fresh organic matter-enhanced MeHg production and bioaccumulation, and highlight the increased risk of MeHg after straw amendment and thus the need for new policies concerning straw management.
