Abstract:Directional Doppler sonography with direct evaluation of the extracranial carotid artery system and scanning of the periorbital arteries has been performed in 49 black Zambian hypertensive patients and in 19 controls without cardiovascular risk factors. Direct evaluation of the extracranial carotid artery system did not show any abnormalities. In contrast to this periorbital Doppler examination revealed positive findings with retrograde flow direction in the supratrochlear artery in 19% and 21% of all examined carotids in the hypertension and control group, respectively. Compared to direct carotid angiography, 66% of the positive supratrochlear and 13% of the positive supraorbital findings in the hypertensive patient group could be shown to be false positive results. As a possible explanation of this high incidence of a retrograde flow direction in periorbital arteries a different flow physiology in the ophthalmic artery of black Zambians compared to Caucasians is discussed.
Estimating Biomass and Canopy Height With LiDAR for Field Crop Breeding

Abstract:Above-ground biomass (AGB) is a trait with much potential for exploitation within wheat breeding programs and is linked closely to canopy height (CH). However, collecting phenotypic data for AGB and CH within breeding programs is labor intensive, and in the case of AGB, destructive and prone to assessment error. As a result, measuring these traits is seldom a priority for breeders, especially at the early stages of a selection program. LiDAR has been demonstrated as a sensor capable of collecting three-dimensional data from wheat field trials, and potentially suitable for providing objective, non-destructive, high-throughput estimates of AGB and CH for use by wheat breeders. The current study investigates the deployment of a LiDAR system on a ground-based high-throughput phenotyping platform in eight wheat field trials across southern Australia, for the non-destructive estimate of AGB and CH. LiDAR-derived measurements were compared to manual measurements of AGB and CH collected at each site and assessed for their suitability of application within a breeding program. Correlations between AGB and LiDAR Projected Volume (LPV) were generally strong (up to r = 0.86), as were correlations between CH and LiDAR Canopy Height (LCH) (up to r = 0.94). Heritability (H2) of LPV (H2 = 0.32–0.90) was observed to be greater than, or similar to, the heritability of AGB (H2 = 0.12–0.78) for the majority of measurements. A similar level of heritability was observed for LCH (H2 = 0.41–0.98) and CH (H2 = 0.49–0.98). Further to this, measurements of LPV and LCH were shown to be highly repeatable when collected from either the same or opposite direction of travel. LiDAR scans were collected at a rate of 2,400 plots per hour, with the potential to further increase throughput to 7,400 plots per hour. This research demonstrates the capability of LiDAR sensors to collect high-quality, non-destructive, repeatable measurements of AGB and CH suitable for use within both breeding and research programs.

Abstract:Forest canopy height is one of the most important spatial characteristics for forest resource inventories and forest ecosystem modeling. Light detection and ranging (LiDAR) can be used to accurately detect canopy surface and terrain information from the backscattering signals of laser pulses, while photogrammetry tends to accurately depict the canopy surface envelope. The spatial differences between the canopy surfaces estimated by LiDAR and photogrammetry have not been investigated in depth. Thus, this study aims to assess LiDAR and photogrammetry point clouds and analyze the spatial differences in canopy heights. The study site is located in the Jigongshan National Nature Reserve of Henan Province, Central China. Six data sets, including one LiDAR data set and five photogrammetry data sets captured from an unmanned aerial vehicle (UAV), were used to estimate the forest canopy heights. Three spatial distribution descriptors, namely, the effective cell ratio (ECR), point cloud homogeneity (PCH) and point cloud redundancy (PCR), were developed to assess the LiDAR and photogrammetry point clouds in the grid. The ordinary neighbor (ON) and constrained neighbor (CN) interpolation algorithms were used to fill void cells in digital surface models (DSMs) and canopy height models (CHMs). The CN algorithm could be used to distinguish small and large holes in the CHMs. The optimal spatial resolution was analyzed according to the ECR changes of DSMs or CHMs resulting from the CN algorithms. Large negative and positive variations were observed between the LiDAR and photogrammetry canopy heights. The stratified mean difference in canopy heights increased gradually from negative to positive when the canopy heights were greater than 3 m, which means that photogrammetry tends to overestimate low canopy heights and underestimate high canopy heights. The CN interpolation algorithm achieved smaller relative root mean square errors than the ON interpolation algorithm. This article provides an operational method for the spatial assessment of point clouds and suggests that the variations between LiDAR and photogrammetry CHMs should be considered when modeling forest parameters.

An Algorithm for Estimating Field Wheat Canopy Light Interception Based on Digital Plant Phenotyping Platform

Abstract:The capacity of canopy light interception is a key functional trait to distinguish the phenotypic variation over genotypes. High-throughput phenotyping canopy light interception in the field, therefore, would be of high interests for breeders to increase the efficiency of crop improvement. In this research, the Digital Plant Phenotyping Platform（D3P） was used to conduct in-silico phenotyping experiment with LiDAR scans over a wheat field. In this experiment virtual 3D wheat canopies were generated over 100 wheat genotypes for 5 growth stages, representing wide range of canopy structural variation. Accordingly, the actual value of traits targeted were calculated including GAI (green area index), AIA (average inclination angle) and FIPARdif (the fraction of intercepted diffuse photosynthetically activate radiation). Then, virtual LiDAR scanning were accomplished over all the treatments and exported as 3D point cloud. Two types of features were extracted from point cloud, including height quantiles (H) and green fractions (GF). Finally, an artificial neural network was trained to predict the traits targeted from different combinations of LiDAR features. Results show that the prediction accuracy varies with the selection of input features, following the rank as GF + H > H > GF. Regarding the three traits, we achieved satisfactory accuracy for FIPARdif (R2=0.95) and GAI (R2=0.98) but not for AIA (R2=0.20). This highlights the importance of H feature with respect to the prediction accuracy. The results achieved here are based on in-silico experiments, further evaluation with field measurement would be necessary. Nontheless, as proof of concept, this work further demonstrates that D3P could greatly facilitate the algorithm development. Morever, it highlights the potential of LiDAR measurement in the high-throuhgput phenopyting of canopy light interpcetion and structural traits in the field.
High-Throughput Phenotyping of Plant Height: Comparing Unmanned Aerial Vehicles and Ground LiDAR Estimates

Abstract:The capacity of LiDAR and Unmanned Aerial Vehicles (UAVs) to provide plant height estimates as a high-throughput plant phenotyping trait was explored. An experiment over wheat genotypes conducted under well watered and water stress modalities was conducted. Frequent LiDAR measurements were performed along the growth cycle using a phénomobile unmanned ground vehicle. UAV equipped with a high resolution RGB camera was flying the experiment several times to retrieve the digital surface model from structure from motion techniques. Both techniques provide a 3D dense point cloud from which the plant height can be estimated. Plant height first defined as the z-value for which 99.5% of the points of the dense cloud are below. This provides good consistency with manual measurements of plant height (RMSE = 3.5 cm) while minimizing the variability along each microplot. Results show that LiDAR and structure from motion plant height values are always consistent. However, a slight under-estimation is observed for structure from motion techniques, in relation with the coarser spatial resolution of UAV imagery and the limited penetration capacity of structure from motion as compared to LiDAR. Very high heritability values (H2> 0.90) were found for both techniques when lodging was not present. The dynamics of plant height shows that it carries pertinent information regarding the period and magnitude of the plant stress. Further, the date when the maximum plant height is reached was found to be very heritable (H2> 0.88) and a good proxy of the flowering stage. Finally, the capacity of plant height as a proxy for total above ground biomass and yield is discussed.

Non-destructive Estimation of Field Maize Biomass Using Terrestrial Lidar: an Evaluation from Plot Level to Individual Leaf Level.

Abstract:Background Precision agriculture is an emerging research field that relies on monitoring and managing field variability in phenotypic traits. An important phenotypic trait is biomass, a comprehensive indicator that can reflect crop yields. However, non-destructive biomass estimation at fine levels is unknown and challenging due to the lack of accurate and high-throughput phenotypic data and algorithms. Results In this study, we evaluated the capability of terrestrial light detection and ranging (lidar) data in estimating field maize biomass at the plot, individual plant, leaf group, and individual organ (i.e., individual leaf or stem) levels. The terrestrial lidar data of 59 maize plots with more than 1000 maize plants were collected and used to calculate phenotypes through a deep learning-based pipeline, which were then used to predict maize biomass through simple regression (SR), stepwise multiple regression (SMR), artificial neural network (ANN), and random forest (RF). The results showed that terrestrial lidar data were useful for estimating maize biomass at all levels (at each level, R 2 was greater than 0.80), and biomass estimation at leaf group level was the most precise (R 2 = 0.97, RMSE = 2.22 g) among all four levels. All four regression techniques performed similarly at all levels. However, considering the transferability and interpretability of the model itself, SR is the suggested method for estimating maize biomass from terrestrial lidar-derived phenotypes. Moreover, height-related variables showed to be the most important and robust variables for predicting maize biomass from terrestrial lidar at all levels, and some two-dimensional variables (e.g., leaf area) and three-dimensional variables (e.g., volume) showed great potential as well. Conclusion We believe that this study is a unique effort on evaluating the capability of terrestrial lidar on estimating maize biomass at difference levels, and can provide a useful resource for the selection of the phenotypes and models required to estimate maize biomass in precision agriculture practices.
Calculation Method for Phenotypic Traits Based on the 3D Reconstruction of Maize Canopies

Abstract:A reasonable plant type is an essential factor for improving canopy structure, ensuring a reasonable expansion of the leaf area index and obtaining a high-quality spatial distribution of light. It is of great significance in promoting effective selection of the ecological breeding index and production practices for maize. In this study, a method for calculating the phenotypic traits of the maize canopy in three-dimensional (3D) space was proposed, focusing on the problems existing in traditional measurement methods in maize morphological structure research, such as their complex procedures and relatively large error margins. Specifically, the whole maize plant was first scanned with a FastSCAN hand-held scanner to obtain 3D point cloud data for maize. Subsequently, the raw point clouds were simplified by the grid method, and the effect of noise on the quality of the point clouds in maize canopies was further denoised by bilateral filtering. In the last step, the 3D structure of the maize canopy was reconstructed. In accordance with the 3D reconstruction of the maize canopy, the phenotypic traits of the maize canopy, such as plant height, stem diameter and canopy breadth, were calculated by means of a fitting sphere and a fitting cylinder. Thereafter, multiple regression analysis was carried out, focusing on the calculated data and the actual measured data to verify the accuracy of the calculation method proposed in this study. The corresponding results showed that the calculated values of plant height, stem diameter and plant width based on 3D scanning were highly correlated with the actual measured data, and the determinant coefficients R2 were 0.9807, 0.8907 and 0.9562, respectively. In summary, the method proposed in this study can accurately measure the phenotypic traits of maize. Significantly, these research findings provide technical support for further research on the phenotypic traits of other crops and on variety breeding.

Abstract:Growing access to different sources of airborne LiDAR, including data acquired from airplanes, helicopters and unoccupied aerial vehicles (UAVs), is transforming our ability to capture the 3D structure of forests at scale. However, considerable uncertainty remains as to how comparable structural metrics derived from these various platforms are to each other. Using LiDAR data acquired concurrently from airplanes and UAVs across 115 sites in an open‐canopy woodland ecosystem in Australia, we tested the robustness of 32 commonly used canopy structural metrics. We show that many widely used canopy structural metrics show poor agreement between these two platforms, but were also able to identify a subset of metrics that provide a robust and ecologically intuitive way of characterizing the structure of open‐canopy forests worldwide. LiDAR data acquired from airplanes and helicopters – known as airborne laser scanning (ALS) – are widely regarded as the gold standard for characterizing the 3D structure of forests at scale. But in the last decade, advances in unoccupied aerial vehicle (UAV) technologies have led to a rapid rise in the use of UAV laser scanning (ULS) for mapping forest structure. As both ALS and ULS data become increasingly available, they are being used to derive an ever‐growing number of metrics designed to measure different facets of canopy structure. However, which metrics can be robustly retrieved from both ALS and ULS platforms remains unclear. To address this question, we acquired coincident, high‐density ALS and ULS scans covering 115 plots (4‐ha in size) in an open‐canopy temperate ecosystem in Western Australia. Using this unique dataset, we quantified 32 canopy structural metrics related to canopy height, openness and heterogeneity, including metrics calculated directly from the point clouds and ones measured from derived canopy height models (CHM). Overall, we found that ALS and ULS‐derived metrics were strongly correlated (r2 = 0.90). However, this high degree of correlation masked considerable systematic differences between platforms. Specifically, point cloud metrics were less strongly (r2 = 0.87) correlated and had higher bias (10.7%) compared to CHM‐derived ones (r2 = 0.98; bias = 2.5%). Similarly, metrics of canopy openness and heterogeneity were less strongly correlated (r2 = 0.84 and 0.87) and exhibited greater bias (14.4 and 7.9%) than ones relating to canopy height (r2 = 0.96; bias = 3.8%). Our results indicate that only a small subset of the 32 metrics we tested were directly comparable between ALS and ULS platforms. Consequently, future efforts to combine laser scanning data across platforms and instruments should think carefully about which metrics are most appropriate, especially when working with point cloud data.

Abstract:The discrepancies in data across different phases and the unexplored optimal spatial resolution present challenges when using multi-temporal canopy height models to accurately discern actual forest growth. In this study, we evaluated the reliability of bi-temporal CHMs to characterize growth changes in a boreal natural forest over a four-year period. A maximum mosaic method was introduced to construct a CHM from various flight strips, aimed at minimizing data alignment errors. Subsequently, the canopy height and height changed derived from six different height percentile metrics and five spatial resolutions were evaluated. The results showed that higher resolution (e.g., < 2 m) and lower height metrics (e.g., 85th height percentile) consistently underestimated. Tree growth correlation with individual segmentation surpassed field-measurements at all resolutions and height metrics. for the optimal resolution and height metrics, the results suggest that using a 95th height percentile the 10 m scale effectively represents both canopy height ( R20122 = 0.95, RMSE2012 = 0.88 m, rRMSE2012 = 5.83%; R20162 = 0.96, RMSE2016 = 1.11 m, rRMSE2016 = 6.91%) and height changes ( R2 = 0.59, RMSE = 0.86 m, rRMSE = 18.38%). This study demonstrates the necessity of carefully evaluating data characteristics and resolutions when employing multi-temporal CHM for forest dynamics monitoring.

Estimating Maize Crop Height and Aboveground Biomass Using Multi-Source Unmanned Aerial Vehicle Remote Sensing and Optuna-Optimized Ensemble Learning Algorithms

Abstract:Accurately assessing maize crop height (CH) and aboveground biomass (AGB) is crucial for understanding crop growth and light-use efficiency. Unmanned aerial vehicle (UAV) remote sensing, with its flexibility and high spatiotemporal resolution, has been widely applied in crop phenotyping studies. Traditional canopy height models (CHMs) are significantly influenced by image resolution and meteorological factors. In contrast, the accumulated incremental height (AIH) extracted from point cloud data offers a more accurate estimation of CH. In this study, vegetation indices and structural features were extracted from optical imagery, nadir and oblique photography, and LiDAR point cloud data. Optuna-optimized models, including random forest regression (RFR), light gradient boosting machine (LightGBM), gradient boosting decision tree (GBDT), and support vector regression (SVR), were employed to estimate maize AGB. Results show that AIH99 has higher accuracy in estimating CH. LiDAR demonstrated the highest accuracy, while oblique photography and nadir photography point clouds were slightly less accurate. Fusion of multi-source data achieved higher estimation accuracy than single-sensor data. Embedding structural features can mitigate spectral saturation, with R2 ranging from 0.704 to 0.939 and RMSE ranging from 0.338 to 1.899 t/hm2. During the entire growth cycle, the R2 for LightGBM and RFR were 0.887 and 0.878, with an RMSE of 1.75 and 1.76 t/hm2. LightGBM and RFR also performed well across different growth stages, while SVR showed the poorest performance. As the amount of nitrogen application gradually decreases, the accumulation and accumulation rate of AGB also gradually decrease. This high-throughput crop-phenotyping analysis method offers advantages, such as speed and high accuracy, providing valuable references for precision agriculture management in maize fields.

Abstract:The measurement of organ-scale traits in large-scale fields remains a bottleneck in genotype-phenotype association studies for crop improvement. To address this issue, an advanced cross-circling oblique (CCO) route was proposed, consisting of multiple single-circle routes. Using multi-view images from lightweight UAVs with the CCO route, 3D crop canopies were reconstructed for maize, cotton, and sugar beet. Organ-scale traits were estimated from the CCO-derived and traditional five-directional oblique (FDO)-derived 3D canopy models and were compared to manual measurements. An algorithm was further proposed to compare the image utilisation efficiency between the CCO route and FDO route with three indicators, including the total utilisation (TU), effective utilisation (EU), and occlusion rate (OR). The results showed that the proposed CCO route can obtain complete canopy structures throughout the growth stages for crops with relatively wide-row planting, such as maize. For densely planted crops like cotton, the full canopy structure at early growth stages (47 d after sowing (DAS)) and the upper parts of the canopy architecture at later growth stages (71 and 90 DAS) could be obtained. The leaf length and width from different layers estimated from CCO-derived models were in good agreement with manual measurements for maize (R2 = 0.93, RMSE = 3.05 cm, nRMSE = 4.7% and R2 = 0.88, RMSE = 0.49 cm, nRMSE = 5.5% for leaf length and leaf width, respectively) and cotton (R2 = 0.81, RMSE = 1.16 cm, nRMSE = 8.6% and R2 = 0.93, RMSE = 0.99 cm, nRMSE = 7.2% for leaf length and leaf width, respectively). CCO-derived 3D canopy models also provided higher accuracy for organ-scale trait estimation than FDO-derived 3D canopy models (R2 of 0.80 versus 0.76 for both leaf length and width estimation, respectively). Regarding image utilisation, the CCO route outperformed the FDO route, with an average value of 124% higher in EU and 11.7% lower in OR, tested on sugar beet varieties with different canopy structures. The proposed CCO route adopts a non-linear mobile route to obtain canopy images from more perspectives, taking into account both the model accuracy and efficiency. Although the flight altitude of the CCO in this study was relatively low (4 m above the canopy), the same model accuracy can be achieved at higher flight altitudes using a higher-quality camera, thus significantly reducing image acquisition time. This study represents the first time that accurate crop structures in large-scale fields were characterised using a method featuring mobility, affordability, throughput, accuracy, and efficiency. The proposed method could provide novel opportunities for accelerating plant breeding and precision agriculture.

Abstract:Biochemical traits in forest vegetation are key indicators of leaf physiological processes, specifically photosynthetic and other photochemical light pathways, and are critical to the quantification of the terrestrial carbon cycle. Advances in remote sensing sensors and platforms are allowing multi-dimensional and continuous-spatial information to be acquired in a fast and non-destructive way to quantify forest biochemical traits at multiple spatial scales. Here we demonstrate the use of high spectral resolution, hyperspectral data combined with high density three-dimensional information from Light Detection and Ranging (LiDAR) both acquired from an unmanned aerial system (UAS) platform, to quantify and assess the three-dimensional distribution of biochemical pigments on individual tree canopy surfaces. To do so, a DSM based fusion method was developed to integrate the 3D LiDAR point cloud with hyperspectral reflectance data. Regression-based models were then developed to predict a number of biochemical traits (i.e., chlorophyll (Chl) a, b, total Chl and total carotenoids (Cars) content) from a suite of common spectral indices at three vertical canopy levels, and were evaluated using a leave-one-out cross-validation approach. One-way ANOVA and Duncan's multiple comparison post hoc tests were used to investigate the vertical distribution of biochemical pigments on individual tree canopy surfaces, and in response to age and species. Our results demonstrated that a number of vegetation indices, derived from the hyperspectral data, were strongly correlated with a number of biochemical traits (Adj-R2 = 0.85–0.91; rRMSE = 5.19–6.38%). In general, models fitted using leaf samples from the upper, middle and lower canopies separately (Adj-R2 = 0.85–0.91; rRMSE = 5.19–6.38%) had similar accuracy to the models developed with pooled data (Adj-R2 = 0.87–0.90; rRMSE = 5.21–6.11%). The differences between separate models and global models were not statistically significant (P > 0.05). However, the distribution of biochemical pigments across vertical layers varied significantly. For dawn redwood (Metasequoia glyptostroboides) and poplar (Populus deltoides), the results were consistent in that the lower component of the canopy (least light impacted) had the highest chlorophyll and carotenoids biochemical traits. Moreover, the vertical distribution of biochemical traits on individual tree canopy surfaces changed with age likely due to the growth variation from the photosynthetic activity of the canopy. This study indicates the potential of using fused 3D point cloud information with spectral data to monitor physiological activities of forest canopy for carbon accumulation estimation as well as precision forestry applications such as nutrition diagnosis, water regulation and subsequent productivity enhancement of these planted forest systems.

Abstract:The rapid developments in the field of digital aerial photogrammetry (DAP) in recent years have increased interest in the application of DAP data for extracting three-dimensional (3D) models of forest canopies. This technology, however, still requires further investigation to confirm its reliability in estimating forest attributes in complex forest conditions. The main purpose of this study was to evaluate the accuracy of tree height estimation based on a crown height model (CHM) generated from the difference between a DAP-derived digital surface model (DSM) and an airborne laser scanning (ALS)-derived digital terrain model (DTM). The tree heights determined based on the DAP-CHM were compared with ground-based measurements and heights obtained using ALS data only (ALS-CHM). Moreover, tree- and stand-related factors were examined to evaluate the potential influence on the obtained discrepancies between ALS- and DAP-derived heights. The obtained results indicate that the differences between the means of field-measured heights and DAP-derived heights were statistically significant. The root mean square error (RMSE) calculated in the comparison of field heights and DAP-derived heights was 1.68 m (7.34%). The results obtained for the CHM generated using only ALS data produced slightly lower errors, with RMSE = 1.25 m (5.46%) on average. Both ALS and DAP displayed the tendency to underestimate tree heights compared to those measured in the field; however, DAP produced a higher bias (1.26 m) than ALS (0.88 m). Nevertheless, DAP heights were highly correlated with the heights measured in the field (R2 = 0.95) and ALS-derived heights (R2 = 0.97). Tree species and height difference (the difference between the reference tree height and mean tree height in a sample plot) had the greatest influence on the differences between ALS- and DAP-derived heights. Our study confirms that a CHM computed based on the difference between a DAP-derived DSM and an ALS-derived DTM can be successfully used to measure the height of trees in the upper canopy layer.

Abstract:Canopy height serves as an important dynamic indicator of crop growth in the decision-making process of field management. Compared with other commonly used canopy height measurement techniques, ultrasonic sensors are inexpensive and can be exposed in fields for long periods of time to obtain easy-to-process data. However, the acoustic wave characteristics and crop canopy structure affect the measurement accuracy. To improve the ultrasonic sensor measurement accuracy, a four-year (2018−2021) field experiment was conducted on maize and wheat, and a measurement platform was developed. A series of single-factor experiments were conducted to investigate the significant factors affecting measurements, including the observation angle (0−60°), observation height (0.5−2.5 m), observation period (8:00−18:00), platform moving speed with respect to the crop (0−2.0 m min −1 ), planting density (0.2−1 time of standard planting density), and growth stage (maize from three−leaf to harvest period and wheat from regreening to maturity period). The results indicated that both the observation angle and planting density significantly affected the results of ultrasonic measurements (p-value 0.05). Moreover, a double-input factor calibration model was constructed to assess canopy height under different years by utilizing the normalized difference vegetation index and ultrasonic measurements. The model was developed by employing the least-squares method, and ultrasonic measurement accuracy was significantly improved when integrating the measured value of canopy heights and the normalized difference vegetation index (NDVI). The maize measurement accuracy had a root mean squared error (RMSE) ranging from 81.4 mm to 93.6 mm, while the wheat measurement accuracy had an RMSE from 37.1 mm to 47.2 mm. The research results effectively combine stable and low-cost commercial sensors with ground-based agricultural machinery platforms, enabling efficient and non-destructive acquisition of crop height information.

Abstract:Crop height is a key structure parameter for the modelling of crop growth, healthy status, yield forecasting and biomass estimation. Unmanned aerial vehicle (UAV) LiDAR systems can quickly and precisely acquire vegetation structure information at a low cost. UAV LiDAR data are increasingly used in vegetation parameters estimation. In this study, we estimated maize and soybean heights using two methods, i.e., based on LiDAR-derived CHM and based on LiDAR variables. The results show that UAV LiDAR data can successfully estimate maize and soybean heights. We found that the method based on LiDAR variables can produce more accurate estimates than CHMbased method. The estimation model of combined maize and soybean had a better prediction performance than those of the specific maize and soybean. Moreover, the soybean height estimation models derived from both methods yielded the lowest prediction precision. We studied the influence of LiDAR point density on crop height estimates through reduced point density (0.25-420 points/m(2)). When LiDAR point density was less than 1 point/m(2), the estimation precision for the specific maize and soybean dropped rapidly with the decrease of point density. However, the point density had no significant influence on crop height estimation precision while LiDAR point density was greater than or equal to 1 point/m2. Moreover, the original point density did not generate the highest estimation precision in our study. Therefore, high LiDAR point density may be not required for estimating vegetation parameters, and a good balance between the point density and data acquisition cost should be found.

Abstract:The growing focus on the role of forests in carbon sequestration highlights the importance of accurately and efficiently measuring biophysical traits, such as diameter at breast height (DBH) and tree height. Understanding genetic contributions to trait variation is crucial for enhancing carbon storage through genetic improvement of forest trees. Light detection and ranging (LiDAR) has been used to estimate DBH and tree height; however, few studies have explored the heritability of these traits or assessed the accuracy of biomass increment selections based on these traits. Therefore, this study aimed to leverage LiDAR to measure DBH and tree height, estimate tree heritability, and evaluate the accuracy of timber volume selections based on these traits using 60-year-old larch as the study material. Unmanned aerial vehicle (UAV) and backpack LiDAR were compared against hand-measured values. The accuracy of DBH estimations using backpack LiDAR resulted in a root mean square error (RMSE) of 2.7 cm and a coefficient of determination of 0.67. Conversely, the accuracy achieved with UAV LiDAR was 4.0 cm in RMSE and a 0.24 coefficient of determination. The heritability of DBH was found to be higher for backpack LiDAR than for UAV LiDAR and even exceeded that of hand measurements. Comparisons of the accuracy of timber volume selections based on the measured traits demonstrated comparable performances between the backpack and UAV LiDAR. Overall, these findings underscore the potential of using LiDAR remote sensing to quantitatively measure forest tree biomass and facilitate their genetic improvement of carbon-sequestration ability based on these measurements.

Abstract:Abstract. Estimating forest canopy height is crucial for assessing aboveground biomass and carbon sequestration. Light detection and ranging (lidar) is an important technology for its ability in capturing vertical structural information. However, due to instrument limitations and cost constraints, acquiring large-scale and continuous forest data solely through lidar is challenging. To compensate this, remote sensing images can be used to cover wide regions. Therefore, leveraging multi-source data for constructing canopy height models (CHMs) holds great promise in this field. The objective of this study is to evaluate and compare the contributions of multi-source remote sensing data and methods in estimating forest canopy height. In constructing the CHM, the commonly used random forest (RF) and fully convolutional network (FCN) are assessed. The canopy height obtained from GEDI was used as the reference data, and Landsat 8 and Sentinel-2 data were used for prediction. Multiple CHMs were constructed for the Dabie Mountains, Central China, in 2019 based on different data sources and methods, respectively, which are then comparatively analysed. The results showed that (1) the accuracy of the CHM using Sentinel-2 as input is marginally better than that using Landsat 8 based on RF, where the difference is insignificant; and (2) FCN is less accurate than RF despite domain-specific fine-tuning, although further improvement in accuracy is expected by weighing in more FCN models.
Research on Estimating Rice Canopy Height and LAI Based on LiDAR Data

Abstract:Rice canopy height and density are directly usable crop phenotypic traits for the direct estimation of crop biomass. Therefore, it is crucial to rapidly and accurately estimate these phenotypic parameters. To achieve the non-destructive detection and estimation of these essential parameters in rice, a platform based on LiDAR (Light Detection and Ranging) point cloud data for rice phenotypic parameter detection was established. Data collection of rice canopy layers was performed across multiple plots. The LiDAR-detected canopy-top point clouds were selected using a method based on the highest percentile, and a surface model of the canopy was calculated. The canopy height estimation was the difference between the ground elevation and the percentile value. To determine the optimal percentile that would define the rice canopy top, testing was conducted incrementally at percentile values from 0.8 to 1, with increments of 0.005. The optimal percentile value was found to be 0.975. The root mean square error (RMSE) between the LiDAR-detected and manually measured canopy heights for each case was calculated. The prediction model based on canopy height (R2 = 0.941, RMSE = 0.019) exhibited a strong correlation with the actual canopy height. Linear regression analysis was conducted between the gap fractions of different plots, and the average rice canopy Leaf Area Index (LAI) was manually detected. Prediction models of canopy LAIs based on ground return counts (R2 = 0.24, RMSE = 0.1) and ground return intensity (R2 = 0.28, RMSE = 0.09) showed strong correlations but had lower correlations with rice canopy LAIs. Regression analysis was performed between LiDAR-detected canopy heights and manually measured rice canopy LAIs. The results thereof indicated that the prediction model based on canopy height (R2 = 0.77, RMSE = 0.03) was more accurate.

Three-Dimensional Reconstruction of Soybean Canopies Using Multisource Imaging for Phenotyping Analysis

Abstract:Geometric three-dimensional (3D) reconstruction has emerged as a powerful tool for plant phenotyping and plant breeding. Although laser scanning is one of the most intensely used sensing techniques for 3D reconstruction projects, it still has many limitations, such as the high investment cost. To overcome such limitations, in the present study, a low-cost, novel, and efficient imaging system consisting of a red-green-blue (RGB) camera and a photonic mixer detector (PMD) was developed, and its usability for plant phenotyping was demonstrated via a 3D reconstruction of a soybean plant that contains color information. To reconstruct soybean canopies, a density-based spatial clustering of applications with noise (DBSCAN) algorithm was used to extract canopy information from the raw 3D point cloud. Principal component analysis (PCA) and iterative closest point (ICP) algorithms were then used to register the multisource images for the 3D reconstruction of a soybean plant from both the side and top views. We then assessed phenotypic traits such as plant height and the greenness index based on the deviations of test samples. The results showed that compared with manual measurements, the side view-based assessments yielded a determination coefficient (R2) of 0.9890 for the estimation of soybean height and a R2 of 0.6059 for the estimation of soybean canopy greenness index; the top view-based assessment yielded a R2 of 0.9936 for the estimation of soybean height and a R2 of 0.8864 for the estimation of soybean canopy greenness. Together, the results indicated that an assembled 3D imaging device applying the algorithms developed in this study could be used as a reliable and robust platform for plant phenotyping, and potentially for automated and high-throughput applications under both natural light and indoor conditions.

Abstract:The study employs three machine learning techniques, namely gradient boosting decision tree regression, random forest regression and support vector machine regression, to construct high‐resolution canopy height models in forested areas. These models are based on spectral feature factors extracted from digital orthophoto maps and geometric feature factors derived from digital surface models. Experimental results demonstrate the potential of the canopy height models constructed by the gradient boosting decision tree regression to achieve prediction accuracies of 0.2 m in areas with 50% canopy coverage and 0.6 m in areas with 99% canopy coverage, even when only utilising a subset 20% of the available data sets for model training purposes. Forest topographic survey is a problem that photogrammetry has not solved for a long time. Forest canopy height is a crucial forest biophysical parameter which is used to derive essential information about forest ecosystems. In order to construct a canopy height model in forest areas, this study extracts spectral feature factors from digital orthophoto map and geometric feature factors from digital surface model, which are generated through aerial photogrammetry and LiDAR (light detection and ranging). The maximum information coefficient, Pearson, Kendall, Spearman correlation coefficients, and a new proposed index of relative importance are employed to assess the correlation between each feature factor and forest vertical heights. Gradient boosting decision tree regression is introduced and utilised to construct a canopy height model, which enables the prediction of unknown canopy height in forest areas. Two additional machine learning techniques, namely random forest regression and support vector machine regression, are employed to construct canopy height model for comparative analysis. The data sets from two study areas have been processed for model training and prediction, yielding encouraging experimental results that demonstrate the potential of canopy height model to achieve prediction accuracies of 0.3 m in forested areas with 50% vegetation coverage and 0.8 m in areas with 99% vegetation coverage, even when only a mere 10% of the available data sets are selected as model training data. The above approaches present techniques for modelling canopy height in forested areas with varying conditions, which have been shown to be both feasible and reliable.
