Abstract:Microbial cell factories face changing environments during industrial fermentations. Kinetic metabolic models enable the simulation of the dynamic metabolic response to these perturbations, but their development is challenging due to model complexity and experimental data requirements. An example of this is the well-established microbial cell factory Saccharomyces cerevisiae, for which no consensus kinetic model of central metabolism has been developed and implemented in industry. Here, we aim to bring the academic and industrial communities closer to this consensus model. We developed a physiology informed kinetic model of yeast glycolysis connected to central carbon metabolism by including the effect of anabolic reactions precursors, mitochondria and the trehalose cycle. To parametrize such a large model, a parameter estimation pipeline was developed, consisting of a divide and conquer approach, supplemented with regularization and global optimization. Additionally, we show how this first mechanistic description of a growing yeast cell captures experimental dynamics at different growth rates and under a strong glucose perturbation, is robust to parametric uncertainty and explains the contribution of the different pathways in the network. Such a comprehensive model could not have been developed without using steady state and glucose perturbation data sets. The resulting metabolic reconstruction and parameter estimation pipeline can be applied in the future to study other industrially-relevant scenarios. We show this by generating a hybrid CFD-metabolic model to explore intracellular glycolytic dynamics for the first time. The model suggests that all intracellular metabolites oscillate within a physiological range, except carbon storage metabolism, which is sensitive to the extracellular environment.

Abstract:This study carried out mathematical modeling and estimation of the kinetic parameters of the production of 1,3‐PDO From residual glycerol, using Klebsiella Pneumoniae BLh‐1 in a batch bioreactor, under aerobic and anaerobic conditions. Using the Markov chain Monte Carlo method, sensitivity and parameter evolution analyses were conducted, considering inhibition by substrate and multiple products. The calibration of the model With experimental measurements showed an excellent fit, resulting in important contributions to its control and optimization. Mathematical modeling and computer simulation are fundamental for optimizing biotechnological processes, enabling cost reduction and scalability, thereby driving advancements in the bioindustry. In this work, mathematical modeling and estimation of fermentative kinetic parameters were carried out to produce 1,3‐propanediol (1,3‐PDO) from residual glycerol and Klebsiella pneumoniae BLh‐1. The Markov chain Monte Carlo method, using the Metropolis‐Hastings algorithm, was applied to experimental data from a batch bioreactor under aerobic and anaerobic conditions. Sensitivity analysis and parameter evolution studies were conducted. The root‐mean‐square error (rRMSE) was chosen as the validation and calibration metric for the developed mathematical model. The results indicated that the average tolerance of glycerol was 174.68 and 44.85 g L−1, the inhibitory products was 150.95 g L−1 for ethanol and 35.56 g L−1 for 1,3‐PDO, and the maximum specific rate of cell growth was 0.189 and 0.275 h−1, for aerobic and anaerobic cultures, respectively. The model presented excellent fits in both crops, with rRMSE values between 0.09 − 33.74% and 3.58 − 31.82%, for the aerobic and anaerobic environment, respectively. With this, it was possible to evaluate and extract relevant information for a better understanding and control of the bioprocess.

Multi-omics data and model integration reveal the main mechanisms associated with respiro-fermentative metabolism and ethanol stress responses in Kluyveromyces marxianus

Abstract:Kluyveromyces marxianus is a yeast capable of fermenting sugars into ethanol and growing at high temperatures (37 degrees C). However, it is less tolerant to ethanol than Saccharomyces cerevisiae, which limits its application in second-generation ethanol production. Since the mechanisms of ethanol stress response are still poorly described, especially compared to S. cerevisiae, we used an integrative multi-omics approach, combining transcriptomics, co-expression networks, gene regulation, and genome-scale metabolic modelling to gain insights about these mechanisms. Through metabolic modelling, we predicted the occurrence of a respiro-fermentative metabolism and its onset as the dilution rate increased. From gene co-expression networks, we detected that the protein quality control system is a main mechanism involved in the ethanol stress response. Further, we identified key regulators in the ethanol stress response, such as HAP3, MET4, and SNF2, and assessed how disturbances in their gene expression affect cellular metabolism. We also found that amino acid metabolism, membrane lipid metabolism, and ergosterol exhibit increased metabolic flux under the explored conditions. These findings provide useful cues to develop and implement genetic and metabolic engineering strategies to enhance ethanol tolerance.

Abstract:A mathematical model describing the kinetics of the sequential production of lactic acid and xylitol from detoxified-concentrated vine trimming hemicellulosic hydrolysates by Lactobacillus rhamnosus and Debaryomyces hansenii, respectively, was developed from the basic principles of mass balance in two stages considering as main reactions: (1) glucose and xylose consumption by L. rhamnosus; and (2) xylitol and arabitol production by D. hansenii. The model allows to evaluate the yields and productivities under microaerobic and oxygen restricted conditions (in particular the effects caused by purging the oxygen with nitrogen), which were particularly important during the xylose to xylitol bioconversion by yeasts. The model was tested using experimental data obtained from detoxified-concentrated hemicellulosic hydrolysates, after CaCO3 addition in both types of fermentation processes, without purges (microaerobic conditions) or purging oxygen with nitrogen (oxygen-limited conditions) after sampling in order to reduce the oxygen dissolved. L. rhamnosus was removed by microfiltration before adding D. hansenii at the beginning of the second stage. Mass balance-based and logistic functions were successfully applied to develop the model of the system which properly predicts the consumption of sugars as well as the metabolites produced and yields. The dynamics of fermentation were also adequately described by the developed model.

Abstract:Alcohol fermentation in batch culture was carried out to determine the behavior of biomass transport phenomena along the bioreactor. The applied methodology utilized both a one-dimensional theoretical modeling of biomass transfer in a tubular bioreactor associated with alcohol fermentation in batch culture and an experimental approach based on a triplicate run. The model's predictions are validated against experimental data obtained from a real bioreactor system, demonstrating its accuracy and reliability for practical applications. Furthermore, the model solution demonstrated that the converging of biomass concentration in the 5-point nodal bioreactor depends on the values of the model parameters, namely the maximum specific growth rate ( μ max ), the diffusivity coefficient ( D ), dimensionless coefficient (α) and reciprocal of doubling time (β). The experimental results show that distribution of biomass concentration along the reactor column is in the range between 3.40 and 3.62 g DW L −1 with an average value of about 3.52 g DW L −1 . Furthermore, the average final ethanol concentration is about 58 g L −1 after an average fermentation time of about 35 h and an average starting sugar concentration of about 65 g L −1 .

Abstract:A kinetic model of glycerol production by fermentation with the osmophilic yeast Candida krusei was studied firstly by analogies to published works. Considering that the glycerol produced competes with glucose, as a second carbon source for energy maintenance, mathematical models of glucose utilization and glycerol accumulation were modified further. By adjusting only two variable macrokinetic parameters, KS and β, the model simulations could fit experimental data well when the reactor was changed from Airlift Loop Reactor in different scale or airlift mode to Stirred Vessel. To avoid a significant reduction in glycerol production in the latter fermentation stage, the final condition of the fermentation, determined by the concentration ratio of glycerol to glucose, was also investigated in four different Reactor States. The kinetic models and simulation results can provide certain reference for scale up of glycerol production by fermentation.

Abstract:Current researches into the production of biochemicals from lignocellulosic feedstocks are focused on the identification and engineering of individual microbes that utilize complex sugar mixtures. Microbial consortia represent an alternative approach that has the potential to better exploit individual species capabilities for substrate uptake and biochemical production. In this work, we construct and experimentally validate a dynamic flux balance model of a Saccharomyces cerevisiae and Escherichia coli co-culture designed for efficient aerobic consumption of glucose/xylose mixtures. Each microbe is a substrate specialist, with wild-type S. cerevisiae consuming only glucose and engineered E. coli strain ZSC113 consuming only xylose, to avoid diauxic growth commonly observed in individual microbes. Following experimental identification of a common pH and temperature for optimal co-culture batch growth, we demonstrate that pure culture models developed for optimal growth conditions can be adapted to the suboptimal, common growth condition by adjustment of the non-growth associated ATP maintenance of each microbe. By comparing pure culture model predictions to co-culture experimental data, the inhibitory effect of ethanol produced by S. cerevisiae on E. coli growth was found to be the only interaction necessary to include in the co-culture model to generate accurate batch profile predictions. Co-culture model utility was demonstrated by predicting initial cell concentrations that yield simultaneous glucose and xylose exhaustion for different sugar mixtures. Successful experimental validation of the model predictions demonstrated that steady-state metabolic reconstructions developed for individual microbes can be adapted to develop dynamic flux balance models of microbial consortia for the production of renewable chemicals.

Modeling ethanol production through gas fermentation: a biothermodynamics and mass transfer-based hybrid model for microbial growth in a large-scale bubble column bioreactor

Abstract:Background: Ethanol production through fermentation of gas mixtures containing CO, CO2 and H2 has just started operating at commercial scale. However, quantitative schemes for understanding and predicting productivities, yields, mass transfer rates, gas flow profiles and detailed energy requirements have been lacking in literature; such are invaluable tools for process improvements and better systems design. The present study describes the construction of a hybrid model for simulating ethanol production inside a 700 m3 bubble column bioreactor fed with gas of two possible compositions, i.e., pure CO and a 3:1 mixture of H2 and CO2. Results: Estimations made using the thermodynamics-based black-box model of microbial reactions on substrate threshold concentrations, biomass yields, as well as CO and H2 maximum specific uptake rates agreed reasonably well with data and observations reported in literature. According to the bioreactor simulation, there is a strong dependency of process performance on mass transfer rates. When mass transfer coefficients were estimated using a model developed from oxygen transfer to water, ethanol productivity reached 5.1 g L-1 h-1; when the H2/CO2 mixture is fed to the bioreactor, productivity of CO fermentation was 19% lower. Gas utilization reached 23 and 17% for H2/CO2 and CO fermentations, respectively. If mass transfer coefficients were 100% higher than those estimated, ethanol productivity and gas utilization may reach 9.4 g L-1 h-1 and 38% when feeding the H2/CO2 mixture at the same process conditions. The largest energetic requirements for a complete manufacturing plant were identified for gas compression and ethanol distillation, being higher for CO fermentation due to the production of CO2. Conclusions: The thermodynamics-based black-box model of microbial reactions may be used to quantitatively assess and consolidate the diversity of reported data on CO, CO2 and H2 threshold concentrations, biomass yields, maximum substrate uptake rates, and half-saturation constants for CO and H2 for syngas fermentations by acetogenic bacteria. The maximization of ethanol productivity in the bioreactor may come with a cost: low gas utilization. Exploiting the model flexibility, multi-objective optimizations of bioreactor performance might reveal how process conditions and configurations could be adjusted to guide further process development.

Abstract:In this study, the most appropriate form of the specific growth rate of the yeast Kluyweromyces marxianus var lactis MC5 was determined by a multi-criteria decision-making method (PROMETHEE II). Then, based on experimental data from a total of six batch processes, the simultaneous estimation of the kinetic parameters for four batch processes was made. The remaining two experiments were used to test the model. The parameter estimation problem was designed as a multi-objective optimisation problem. The method of scalarisation of the weighted sum was used. In this way, the multi-objective optimisation problem was converted to a single-objective one. The direct search method was used to solve the problem of obtaining the Pareto solution. In order to test the resulting solution, two batches of experimental data were additionally used. The obtained results showed that the model satisfactorily described the test data. The validated kinetic model can be used for optimal control of batch and fed-batch fermentation.

Abstract:A non-segregated kinetic model is proposed to describe a fermentation process of agro-industrial residues derived via cocoa (mucilage juice) by Pichia kudriavzevii. The novel proposed hybrid model is based on a multiple coupling reaction mechanisms (structured) to describe the kinetics of substrate consumption, biomass, carbon dioxide, and ethanol, coupled to an unstructured model for the activity enzyme. The parameters of the kinetic model are estimated by non-linear least-squares curve fitting using the Marquardt-Levenberg algorithm. In addition, numerical simulations were compared with the experimental data via residual graphs. The effectiveness of the model was statistically evaluated using dimensionless efficiency coefficients under different initial conditions. A global sensitivity analysis was applied (Fisher's information matrix). The experimental results of the batch reactor showed a maximum ethanol concentration of 29 g/L, with a yield of 0.48 g-ethanol/g-glucose and a productivity of 0.30 g/L h. The method determined that the cell formation coefficient and the specific substrate consumption rate (θ1 and θ2) directly influence most of the states of our system. The proposed scheme is particularly suitable to assist in the rational design of cell factory properties or fermentation processes because it can represent the complex biochemistry in more detail and under different initial experimental conditions; the above reveals that the generated model is robust and can be considered for control and optimization purposes.

Abstract:A mathematical model that describes strain growth, product formation and medium consumption is used to predict the performance of batch fermentation of Zoogloea sp. GY3, screened from activated sludge. Zoogloea sp. GY3 is useful in synthesizing polyhydroxyalkanoates (PHAs). The model is based on the Logistic equation for microorganism growth, the Luedeking-Piret equation for production of PHAs and a Luedeking-Piret-like equation for sucrose consumption, and appears to provide a reasonable description of the behavior of each parameter during the growth phase. The results show that the production of PHAs is growth-associated, and the model predictions are in satisfactory agreement with measured data. (c) 2006 Society of Chemical Industry.

Abstract:Problematic fermentations are commonplace and cause wine industry producers substantial economic losses through wasted tank capacity and low value final products. Being able to predict such fermentations would enable enologists to take preventive actions. In this study we modeled sugar uptake kinetics and coupled them to a previously developed stoichiometric model, which describes the anaerobic metabolism of Saccharomyces cerevisiae. The resulting model was used to predict normal and slow fermentations under winemaking conditions. The effects of fermentation temperature and initial nitrogen concentration were modeled through an efficiency factor incorporated into the sugar uptake expressions. The model required few initial parameters to successfully reproduce glucose, fructose, and ethanol profiles of laboratory and industrial fermentations. Glycerol and biomass profiles were successfully predicted in nitrogen rich cultures. The time normal or slow wine fermentations needed to complete the process was predicted accurately, at different temperatures. Simulations with a model representing a genetically modified yeast fermentation, reproduced qualitatively well literature results regarding the formation of minor compounds involved in wine complexity and aroma. Therefore, the model also proves useful to explore the effects of genetic modifications on fermentation profiles.

Abstract:Gellan gum is an important exopolysaccharide produced with Sphingomonas paucimobilis,which is widely used in foods,pharmaceutical industries.The fermentation kinetic model of cell growth,gellan gum production and substrate utilization were established and the kinetic parameters of the model were determined.The kinetic model provides a good description of gellan gum fermentation,in which the deviations between model calculating results and experimental data are within 5%.Furthermore it shows a good prediction of the fermentation profile including substrate consumption,cell growth and gellan gum production under different initial glucose mass concentration.The deviation between actual values and predicted values is less than 10%,which indicates that the model constructed has good applicability and significantly instructive meaning to industrial-scale gellan gum fermentation.

Abstract:Fuel ethanol has drawn extensive attention as renewable energy. However, modeling the fuel ethanol batch fermentation process is still a critical task. The unstructured kinetic model (UKM) is often utilized to model the process, but it encounters two problems due to the large differences in initial glucose concentrations. First, the UKM has poor predictions of the yeast growth, which is a crucial production index. Second, the kinetic parameters of the UKM are time-varying because of the changing environmental conditions. The constant manually set kinetic parameters affect the prediction accuracy. To tackle the problems, we propose a dynamic hybrid model of the fuel ethanol fermentation process. First, a biomass concentration prediction model based on extreme gradient boosting is developed. It predicts the values of biomass concentrations and mycelium growth rate as supplementary mechanism knowledge. Then, we present an artificial neural network-based model to determine the time-varying kinetic parameters. Our model can accurately predict the time series of biomass, ethanol, and glucose concentrations, with RMSEs reaching 0.3323, 1.9295, and 3.0540. Experimental results show that the dynamic hybrid model performs with satisfactory accuracy in modeling the fuel ethanol fermentation process.

Abstract:A kinetic mathematical model was developed, calibrated, and validated to describe the fermentation performance of a marine protist, Thraustochytrium striatum . This model consists of equations describing substrate consumption , cell growth, and the accumulation of two important intracellular products (lipids and astaxanthin). Moreover, the substrate inhibition and the consumption of product lipids were also considered in the model. After calibration, this model can describe the fermentation performance of T. striatum with high fidelity (R 2 values greater than 0.92) over a broad concentration range of individual (glucose 2.5–50 g/L, cellobiose 2.5–10 g/L, and xylose 2.5–10 g/L) and mixed sugar substrates (glucose/cellobiose/xylose, 10.0/2.5/2.5 g/L and 18.0/4.0/4.0 g/L, respectively). Besides synthetic substrates, this model was also proven to be able to simulate the utilization of natural sugar substrates (i.e., glucose, xylose, and cellobiose) generated from the enzymatic hydrolysate of corn stover. However, the presence of toxic compounds in corn stover hydrolysate might have slightly deviated the model prediction, indicating further improvement of this model is needed when it comes to the simulation of natural sugar substrates containing toxic compounds. This model is anticipated to serve as a fundamental framework to simulate and predict the fermentation performance of marine protist for upscaled applications.

Abstract:The microbial production of lactic acid, a crucial platform chemical for the development of biobased products, aims to replace fossil-based materials, although current production costs remain relatively high. Fermentation requires the addition of yeast extract (YE) to exclude nutritional lag, which increases the cost of production; therefore, optimizing its amount is essential. This study explores batch fermentation with varying concentrations of YE (5%, 10%, 15% and 20%) in a medium using the strain Bacillus coagulans A166 to produce lactic acid from glucose. The results reveal that the level of YE significantly influences the product yield, substrate consumption rate, and process productivity. The kinetic model applied to experimental data indicates that higher YE concentrations lead to increased glucose uptake and microbial growth rates, while concentrations exceeding 10% result in reduced performance. It was determined that a concentration of 10% YE in the medium delivered the highest maximum specific rates for glucose consumption and microbial growth, leading to a 0.99 g/g yield of glucose lactic acid. Furthermore, a real-time monitoring strategy for glucose consumption and lactic acid formation was established using a mathematical model based on the rate of alkaline consumption throughout fermentation. The cross-validation results demonstrate the reliability of this approach, with mean absolute errors (expressed as a percentage of the concentration range) for the prediction of glucose ranging from 2.8% to 5.0% and for the prediction of lactic acid ranging from 3.4% to 5.4%.

Abstract:In terms of productivity, bioethanol production from agri-food residues can be improved by carrying out simultaneously the two involved stages (enzyme hydrolysis and alcohol fermentation). This is because the shorter the process duration, the higher the overall productivity achieved. In this work, two kinetic models previously developed by the authors have been combined to obtain a general kinetic model for the simultaneous saccharification and fermentation of lignocellulosic materials. The validity of the combined model has been tested using three different agri-food residues: wheat straw, rice husks and exhausted sugar beet pulp. Later, the model has been used to calculate productivity under many different conditions and to optimize the industrial process. After this study, it is concluded that some important operating variables, such as the enzyme dose and the inoculum strength, must be well coupled to obtain the maximal yield from residues. Thus, the overall productivity obtained in the laboratory experiments was under 5 mg of ethanol per gram of solid waste and per hour, but the simulations in the optimal operating conditions predict productivities of up to twice that.

Abstract:Aims: This paper discusses the establishment of a kinetic model for cell growth, butyric acid production and substrate consumption of Clostridium butyricum ZJUCB in batch cultivation.Methods and Results: Mathematic simulations were proposed by the logistic equation for the cell growth, the Luedeking-Piret equation for butyric acid production and the Luedeking-Piret-like equation for glucose consumption.Conclusion: We compared the performance of our model against that obtained by the empirically experimental design. The experiment-validated model was found suitable for studying butyric acid fermentation kinetics in a complex dynamic behaviour of C. butyricum, especially for its singular growth phenomenon.Significance and Impact of the Study: The model parameters are estimated from the data fitting and evaluated for simulation of the time courses of the concentrations of cell biomass, butyric acid and glucose and the model appears to fit the experimental data well. The results may be useful for butyric acid production by microbial fermentation.

Abstract:The results of an analysis of mathematical models for a continuous fermentation process for lactic acid production have been presented. Mathematical models are represented by equations with the kinetics of the formation of lactic acid for strains of the following types: strains that consume only the main substrate (most frequently, glucose) and do not form by-products; strains that form by-products; strains that consume not only the main substrate, but also the substrate that forms during synthesis from the corresponding component of raw materials; and strains that use both the substrate from the component that forms during synthesis and simultaneously form a by-product in sufficiently large amounts. Kinetic relationships take into account inhibition by biomass ( X ), a substrate ( S ), and a product ( P ). The resulting relationships for the concentrations of the products (in the general case, X , S , P , and B ) have been presented, and, most importantly, inlet characteristics (in the general case, D , S 0 , and M 0 ) that ensure the real implementation of the technology have been estimated. Computational relationships and algorithms for the calculation of characteristics in different variants of the formulation of problems have been given. It has been pointed out that, in most solutions, there is the possibility of obtaining characteristics that ensure a set of implementing technologies. Data on the sources of raw materials used in published scientific studies have been presented. A table with algorithms for calculating the characteristics of steady states and numerical examples of calculating the characteristics of steady states have been given.
