Abstract:Urinary tract infection (UTI) is a common disorder. Its diagnosis can be made by microscopic examination of voided urine for markers of infection. This manual technique is technically difficult, time-consuming and prone to inter-observer errors. The application of computer vision to this domain has been slow due to the lack of a clinical image dataset from UTI patients. We present an open dataset containing 300 images and 3,562 manually annotated urinary cells labelled into seven classes of clinically significant cell types. It is an enriched dataset acquired from the unstained and untreated urine of patients with symptomatic UTI using a simple imaging system. We demonstrate that this dataset can be used to train a Patch U-Net, a novel deep learning architecture with a random patch generator to recognise urinary cells. Our hope is, with this dataset, UTI diagnosis will be made possible in nearly all clinical settings by using a simple imaging system which leverages advanced machine learning techniques.

Abstract:Urinalysis is a standard diagnostic test to detect urinary system related problems. The automation of urinalysis will reduce the overall diagnostic time. Recent studies used urine microscopic datasets for designing deep learning based algorithms to classify and detect urine cells. But these datasets are not publicly available for further research. To alleviate the need for urine datsets, we prepare our urine sediment microscopic image (UMID) dataset comprising of around 3700 cell annotations and 3 categories of cells namely RBC, pus and epithelial cells. We discuss the several challenges involved in preparing the dataset and the annotations. We make the dataset publicly available.

Abstract:Abstract: Diagnosis of microbiological and bacterial infections involves extensive procedures ofsample culture and microscopic examination. The diagnosis process begins with the identification of symptoms followed by collection of test samples in the form of blood,scraps of skin lesions, mucus, sputum, urine etc. The entire process of bacteria routine culture and bacteriological examination may take as long as 10 to 11 days. Due to the long time required for the standard process of species identification, high costs and need of human expertise it is beneficial to use methods that do not rely on conventional methods. In this work we propose a comprehensive Deep Learning basedapproach to identify urinary Tract Infection (UTI) causing bacteria from microbial colony images of bacteria cultured on agar plates. The approach explains the use of VGG-19 and Inception-v3 deep learning architectures, in bacteria identification evaluated on The Annotated Germs for Automated Recognition (AGAR) dataset, an image dataset of microbial colonies cultured on agar plates. The findings affirmed the significant potential of employing deep learning techniques for the identification of microbial colonies and their classification using Petri dish images.

Abstract:In clinical practice, the microscopic examination of urine sediment is considered an important in vitro examination with many broad applications. Measuring the amount of each type of urine sediment allows for screening, diagnosis and evaluation of kidney and urinary tract disease, providing insight into the specific type and severity. However, manual urine sediment examination is labor-intensive, time-consuming, and subjective. Traditional machine learning based object detection methods require hand-crafted features for localization and classification, which have poor generalization capabilities and are difficult to quickly and accurately detect the number of urine sediments. Deep learning based object detection methods have the potential to address the challenges mentioned above, but these methods require access to large urine sediment image datasets. Unfortunately, only a limited number of publicly available urine sediment datasets are currently available. To alleviate the lack of urine sediment datasets in medical image analysis, we propose a new dataset named UriSed2K, which contains 2465 high-quality images annotated with expert guidance. Two main challenges are associated with our dataset: a large number of small objects and the occlusion between these small objects. Our manuscript focuses on applying deep learning object detection methods to the urine sediment dataset and addressing the challenges presented by this dataset. Specifically, our goal is to improve the accuracy and efficiency of the detection algorithm and, in doing so, provide medical professionals with an automatic detector that saves time and effort. We propose an improved lightweight one-stage object detection algorithm called Discriminatory-YOLO. The proposed algorithm comprises a local context attention module and a global background suppression module, which aid the detector in distinguishing urine sediment features in the image. The local context attention module captures context information beyond the object region, while the global background suppression module emphasizes objects in uninformative backgrounds. We comprehensively evaluate our method on the UriSed2K dataset, which includes seven categories of urine sediments, such as erythrocytes (red blood cells), leukocytes (white blood cells), epithelial cells, crystals, mycetes, broken erythrocytes, and broken leukocytes, achieving the best average precision (AP) of 95.3% while taking only 10 ms per image. Abstract:Microbiological Rapid On-Site Evaluation (M-ROSE) is based on smear staining and microscopic observation, providing critical references for the diagnosis and treatment of pulmonary infectious disease. Automatic identification of pathogens is the key to improving the quality and speed of M-ROSE. Recent advancements in deep learning have yielded numerous identification algorithms and datasets. However, most studies focus on artificially cultured bacteria and lack clinical data and algorithms. Therefore, we collected Gram-stained bacteria images from lower respiratory tract specimens of patients with lung infections in Chinese PLA General Hospital obtained by M-ROSE from 2018 to 2022 and desensitized images to produce 1705 images (4,912 × 3,684 pixels). A total of 4,833 cocci and 6,991 bacilli were manually labelled and differentiated into negative and positive. In addition, we applied the detection and segmentation networks for benchmark testing. Data and benchmark algorithms we provided that may benefit the study of automated bacterial identification in clinical specimens.

Abstract:High-content image-based screening is widely used in Drug Discovery and Systems Biology. However, sample preparation artefacts may significantly deteriorate the quality of image-based screening assays. While detection and circumvention of such artefacts could be addressed using modern-day machine learning and deep learning algorithms, this is widely impeded by the lack of suitable datasets. To address this, here we present a purpose-created open dataset of high-content microscopy sample preparation artefact. It consists of high-content microscopy of laboratory dust titrated on fixed cell culture specimens imaged with fluorescence filters covering the complete spectral range. To ensure this dataset is suitable for supervised machine learning tasks like image classification or segmentation we propose rule-based annotation strategies on categorical and pixel levels. We demonstrate the applicability of our dataset for deep learning by training a convolutional-neural-network-based classifier.

Abstract:Bacterial infections, increasingly resistant to common antibiotics, pose a global health challenge. Traditional diagnostics often depend on slow cell culturing, leading to empirical treatments that accelerate antibiotic resistance. We present a novel large-volume microscopy (LVM) system for rapid, point-of-care bacterial detection. This system, using low magnification (1–2×), visualizes sufficient sample volumes, eliminating the need for culture-based enrichment. Employing deep neural networks, our model demonstrates superior accuracy in detecting uropathogenic Escherichia coli compared to traditional machine learning methods. Future endeavors will focus on enriching our datasets with mixed samples and a broader spectrum of uropathogens, aiming to extend the applicability of our model to clinical samples.

Abstract:Urine sediment examination (USE) is one of the main tests used in the evaluation of diseases such as kidney, urinary, metabolic, and diabetes and to determine the density and number of various cells in the urine. USE's manual microscopy is a labor-intensive and time-consuming, imprecise, subjective process. Recently, automatic analysis of urine sediment has become inevitable in the medical field. In this study, we propose a dataset that can be used by artificial intelligence techniques to automatically identify particles in urine sediment images. The data set consists of 8509 particle images obtained by examining the particles in the urine sediment obtained from 409 patients from the Biochemistry Clinics of Elazig Fethi Sekin Central Hospital. Particle images are collected in 8 classes in total and these are Erythrocyte, Leukocyte, Epithelial, Bacteria, Yeast, Cylinders, Crystals, and others (sperm, etc.).

Abstract:The Annotated Germs for Automated Recognition (AGAR) dataset is an image database of microbial colonies cultured on agar plates. It contains 18000 photos of five different microorganisms as single or mixed cultures, taken under diverse lighting conditions with two different cameras. All the images are classified into "countable", "uncountable", and "empty", with the "countable" class labeled by microbiologists with colony location and species identification (336442 colonies in total). This study describes the dataset itself and the process of its development. In the second part, the performance of selected deep neural network architectures for object detection, namely Faster R-CNN and Cascade R-CNN, was evaluated on the AGAR dataset. The results confirmed the great potential of deep learning methods to automate the process of microbe localization and classification based on Petri dish photos. Moreover, AGAR is the first publicly available dataset of this kind and size and will facilitate the future development of machine learning models. Abstract:With the rise of deep learning, there has been increased interest in using neural networks for histopathology image analysis, a field that investigates the properties of biopsy or resected specimens traditionally manually examined under a microscope by pathologists. However, challenges such as limited data, costly annotation, and processing high-resolution and variable-size images make it difficult to quickly iterate over model designs. Throughout scientific history, many significant research directions have leveraged small-scale experimental setups as petri dishes to efficiently evaluate exploratory ideas. In this paper, we introduce a minimalist histopathology image analysis dataset (MHIST), an analogous petri dish for histopathology image analysis. MHIST is a binary classification dataset of 3,152 fixed-size images of colorectal polyps, each with a gold-standard label determined by the majority vote of seven board-certified gastrointestinal pathologists and annotator agreement level. MHIST occupies less than 400 MB of disk space, and a ResNet-18 baseline can be trained to convergence on MHIST in just 6 minutes using 3.5 GB of memory on a NVIDIA RTX 3090. As example use cases, we use MHIST to study natural questions such as how dataset size, network depth, transfer learning, and high-disagreement examples affect model performance. By introducing MHIST, we hope to not only help facilitate the work of current histopathology imaging researchers, but also make the field more-accessible to the general community. Abstract:Microscopic examination of urinary sediments is a common laboratory procedure. Automated image-based classification of urinary sediments can reduce analysis time and costs. Inspired by cryptographic mixing protocols and computer vision, we developed an image classification model that combines a novel Arnold Cat Map (ACM)- and fixed-size patch-based mixer algorithm with transfer learning for deep feature extraction. Our study dataset comprised 6,687 urinary sediment images belonging to seven classes: Cast, Crystal, Epithelia, Epithelial nuclei, Erythrocyte, Leukocyte, and Mycete. The developed model consists of four layers: (1) an ACM-based mixer to generate mixed images from resized 224 × 224 input images using fixed-size 16 × 16 patches; (2) DenseNet201 pre-trained on ImageNet1K to extract 1,920 features from each raw input image, and its six corresponding mixed images were concatenated to form a final feature vector of length 13,440; (3) iterative neighborhood component analysis to select the most discriminative feature vector of optimal length 342, determined using a k-nearest neighbor (kNN)-based loss function calculator; and (4) shallow kNN-based classification with ten-fold cross-validation. Our model achieved 98.52% overall accuracy for seven-class classification, outperforming published models for urinary cell and sediment analysis. We demonstrated the feasibility and accuracy of deep feature engineering using an ACM-based mixer algorithm for image preprocessing combined with pre-trained DenseNet201 for feature extraction. The classification model was both demonstrably accurate and computationally lightweight, making it ready for implementation in real-world image-based urine sediment analysis applications.

Generation of microbial colonies dataset with deep learning style transfer

Abstract:We introduce an effective strategy to generate an annotated synthetic dataset of microbiological images of Petri dishes that can be used to train deep learning models in a fully supervised fashion. The developed generator employs traditional computer vision algorithms together with a neural style transfer method for data augmentation. We show that the method is able to synthesize a dataset of realistic looking images that can be used to train a neural network model capable of localising, segmenting, and classifying five different microbial species. Our method requires significantly fewer resources to obtain a useful dataset than collecting and labeling a whole large set of real images with annotations. We show that starting with only 100 real images, we can generate data to train a detector that achieves comparable results (detection mAP = 0.416, and counting MAE = 4.49) to the same detector but trained on a real, several dozen times bigger dataset (mAP = 0.520, MAE = 4.31), containing over 7k images. We prove the usefulness of the method in microbe detection and segmentation, but we expect that it is general and flexible and can also be applicable in other domains of science and industry to detect various objects.

Abstract:This study presents a groundbreaking approach for the early detection of chronic kidney disease (CKD) and other urological disorders through an image-label-free, multi-dipstick identification method, eliminating the need for complex machinery, label libraries, or preset coordinates. Our research successfully identified reaction pads on 187 multi-dipsticks, each with 11 pads, leveraging machine learning algorithms trained on human urine data. This technique aims to surpass traditional colourimetric methods and concentration-colour curve fitting, offering more robust and precise community screening and home monitoring capabilities. The developed algorithms enhance the generalizability of machine learning models by extracting primary colours and correcting urine colours on each reaction pad. This method's cost-effectiveness and portability are significant, as it requires no additional equipment beyond a standard smartphone. The system's performance rivals professional medical equipment without auxiliary lighting or flash under regular indoor light conditions, effectively managing false positives and negatives across various categories with remarkable accuracy. In a controlled experimental setting, we found that random forest algorithms, based on a Bagging strategy and applied in the HSV colour space, showed optimal results in smartphone-assisted urinalysis. This study also introduces a novel urine colour correction method, significantly improving machine learning model performance. Additionally, ISO parameters were identified as crucial factors influencing the accuracy of smartphone-based urinalysis in the absence of additional lighting or optical configurations, highlighting the potential of this technology in low-resource settings.

Abstract:Keratitis is an inflammatory corneal condition responsible for 10% of visual impairment in low- and middle-income countries (LMICs), with bacteria, fungi, or amoeba as the most common infection etiologies. While an accurate and timely diagnosis is crucial for the selected treatment and the patients' sight outcomes, due to the high cost and limited availability of laboratory diagnostics in LMICs, diagnosis is often made by clinical observation alone, despite its lower accuracy. In this study, we investigate and compare different deep learning approaches to diagnose the source of infection: 1) three separate binary models for infection type predictions; 2) a multitask model with a shared backbone and three parallel classification layers (Multitask V1); and, 3) a multitask model with a shared backbone and a multi-head classification layer (Multitask V2). We used a private Brazilian cornea dataset to conduct the empirical evaluation. We achieved the best results with Multitask V2, with an area under the receiver operating characteristic curve (AUROC) confidence intervals of 0.7413-0.7740 (bacteria), 0.8395-0.8725 (fungi), and 0.9448-0.9616 (amoeba). A statistical analysis of the impact of patient features on models' performance revealed that sex significantly affects amoeba infection prediction, and age seems to affect fungi and bacteria predictions.

OncoPetNet: A Deep Learning based AI system for mitotic figure counting on H&E stained whole slide digital images in a large veterinary diagnostic lab setting

Abstract:Background: Histopathology is an important modality for the diagnosis and management of many diseases in modern healthcare, and plays a critical role in cancer care. Pathology samples can be large and require multi-site sampling, leading to upwards of 20 slides for a single tumor, and the human-expert tasks of site selection and and quantitative assessment of mitotic figures are time consuming and subjective. Automating these tasks in the setting of a digital pathology service presents significant opportunities to improve workflow efficiency and augment human experts in practice. Approach: Multiple state-of-the-art deep learning techniques for histopathology image classification and mitotic figure detection were used in the development of OncoPetNet. Additionally, model-free approaches were used to increase speed and accuracy. The robust and scalable inference engine leverages Pytorch's performance optimizations as well as specifically developed speed up techniques in inference. Results: The proposed system, demonstrated significantly improved mitotic counting performance for 41 cancer cases across 14 cancer types compared to human expert baselines. In 21.9% of cases use of OncoPetNet led to change in tumor grading compared to human expert evaluation. In deployment, an effective 0.27 min/slide inference was achieved in a high throughput veterinary diagnostic pathology service across 2 centers processing 3,323 digital whole slide images daily. Conclusion: This work represents the first successful automated deployment of deep learning systems for real-time expert-level performance on important histopathology tasks at scale in a high volume clinical practice. The resulting impact outlines important considerations for model development, deployment, clinical decision making, and informs best practices for implementation of deep learning systems in digital histopathology practices.

Abstract:Background: Endometrial cancer is one of the most common tumors in the female reproductive system and is the third most common gynecological malignancy that causes death after ovarian and cervical cancer. Early diagnosis can significantly improve the 5-year survival rate of patients. With the development of artificial intelligence, computer-assisted diagnosis plays an increasingly important role in improving the accuracy and objectivity of diagnosis and reducing the workload of doctors. However, the absence of publicly available image datasets restricts the application of computer-assisted diagnostic techniques. Methods: In this paper, a publicly available Endometrial Cancer PET/CT Image Dataset for Evaluation of Semantic Segmentation and Detection of Hypermetabolic Regions (ECPC-IDS) are published. Specifically, the segmentation section includes PET and CT images, with 7159 images in multiple formats totally. In order to prove the effectiveness of segmentation on ECPC-IDS, six deep learning semantic segmentation methods are selected to test the image segmentation task. The object detection section also includes PET and CT images, with 3579 images and XML files with annotation information totally. Eight deep learning methods are selected for experiments on the detection task. Results: This study is conduct using deep learning-based semantic segmentation and object detection methods to demonstrate the distinguishability on ECPC-IDS. From a separate perspective, the minimum and maximum values of Dice on PET images are 0.546 and 0.743, respectively. The minimum and maximum values of Dice on CT images are 0.012 and 0.510, respectively. The target detection section's maximum mAP values on PET and CT images are 0.993 and 0.986, respectively. Conclusion: As far as we know, this is the first publicly available dataset of endometrial cancer with a large number of multi-modality images. ECPC-IDS can assist researchers in exploring new algorithms to enhance computer-assisted diagnosis, benefiting both clinical doctors and patients. Abstract:Ninety years after its invention, the Pap test continues to be the most used method for the early identification of cervical precancerous lesions. In this test, the cytopathologists look for microscopic abnormalities in and around the cells, which is a time-consuming and prone to human error task. This paper introduces computational tools for cytological analysis that incorporate cell segmentation deep learning techniques. These techniques are capable of processing both free-lying and clumps of abnormal cells with a high overlapping rate from digitized images of conventional Pap smears. Our methodology employs a preprocessing step that discards images with a low probability of containing abnormal cells without prior segmentation and, therefore, performs faster when compared with the existing methods. Also, it ranks outputs based on the likelihood of the images to contain abnormal cells. We evaluate our methodology on an image database of conventional Pap smears from real scenarios, with 108 fields-of-view containing at least one abnormal cell and 86 containing only normal cells, corresponding to millions of cells. Our results show that the proposed approach achieves accurate results (MAP = 0.936), runs faster than existing methods, and it is robust to the presence of white blood cells, and other contaminants.

Abstract:Endometrial cancer is one of the most common tumors in the female reproductive system and is the third most common gynecological malignancy that causes death after ovarian and cervical cancer. Early diagnosis can significantly improve the 5-year survival rate of patients. With the development of artificial intelligence, computer-assisted diagnosis plays an increasingly important role in improving the accuracy and objectivity of diagnosis, as well as reducing the workload of doctors. However, the absence of publicly available endometrial cancer image datasets restricts the application of computer-assisted diagnostic <a class="link-external link-http" href="http://techniques.In" rel="external noopener nofollow">this http URL</a> this paper, a publicly available Endometrial Cancer PET/CT Image Dataset for Evaluation of Semantic Segmentation and Detection of Hypermetabolic Regions (ECPC-IDS) are published. Specifically, the segmentation section includes PET and CT images, with a total of 7159 images in multiple formats. In order to prove the effectiveness of segmentation methods on ECPC-IDS, five classical deep learning semantic segmentation methods are selected to test the image segmentation task. The object detection section also includes PET and CT images, with a total of 3579 images and XML files with annotation information. Six deep learning methods are selected for experiments on the detection task.This study conduct extensive experiments using deep learning-based semantic segmentation and object detection methods to demonstrate the differences between various methods on ECPC-IDS. As far as we know, this is the first publicly available dataset of endometrial cancer with a large number of multiple images, including a large amount of information required for image and target detection. ECPC-IDS can aid researchers in exploring new algorithms to enhance computer-assisted technology, benefiting both clinical doctors and patients greatly.

Abstract:Urine culture is often considered the gold standard for detecting the presence of bacteria in the urine. Since culture is expensive and often requires 24-48 hours, clinicians often rely on urine dipstick test, which is considerably cheaper than culture and provides instant results. Despite its ease of use, urine dipstick test may lack sensitivity and specificity. In this paper, we use a real-world dataset consisting of 17,572 outpatient encounters who underwent urine cultures, collected between 2015 and 2021 at a large multi-specialty hospital in Abu Dhabi, United Arab Emirates. We develop and evaluate a simple parsimonious prediction model for positive urine cultures based on a minimal input set of ten features selected from the patient's presenting vital signs, history, and dipstick results. In a test set of 5,339 encounters, the parsimonious model achieves an area under the receiver operating characteristic curve (AUROC) of 0.828 (95% CI: 0.810-0.844) for predicting a bacterial count ≥ 10 5 CFU/ml, outperforming a model that uses dipstick features only that achieves an AUROC of 0.786 (95% CI: 0.769-0.806). Our proposed model can be easily deployed at point-of-care, highlighting its value in improving the efficiency of clinical workflows, especially in low-resource settings. Urine culture tests are often ordered to help early detection of bacteria in the urine in various clinical settings. Notwithstanding their importance in clinical decision-making, urine culture tests add cost and burden on medical staff as they require a long waiting time. In this work, we propose a low-cost machine learning model to provide real-time predictions of urine culture results at point-of-care. The proposed approach is based on a simple model that requires a minimal feature set, making it easy to implement in real-clinical settings. By developing and validating the model on real-world outpatient data from Abu Dhabi, we found that our model outperformed the clinical baselines. Our findings underscore the potential of machine learning models in optimizing clinical workflow efficiency by providing timely predictions.
