Abstract:The success of many complex scientific investigations hinges on bringing the capabilities of diverse individuals from multiple institutions together with state-of-the-art instrumentation. Computer scientists working with domain specialists have made progress on several fronts to create and integrate the tools required for Internet-based scientific collaboration. However, both technical and sociological challenges remain. The tools of computer-supported cooperative work are now being applied to such collaborations. Through immersive electronic interaction, team members distributed across a widespread area can collaborate, using the newest instruments and computing resources. The paper discusses some collaboratory prototypes and considers the sociology of collaboration.

A new approach for scientific data dissemination in developing countries: a case of Indonesia

Abstract:This short paper is intended as an additional progress report to share our experiences in Indonesia on collecting, integrating and disseminating both global and local scientific data across the country through the web technology. Our recent efforts are exerted on improving the local public access to global scientific data, and on the other hand encouraging the local scientific data to be more accessible for the global communities. We have maintained well-connected infrastructure and some web-based information management systems to realize such objectives. This paper is especially focused on introducing the ARSIP for mirroring global as well as sharing local scientific data, and the newly developed Indonesian Scientific Index for integrating local scientific data through an automated intelligent indexing system.

Abstract:With the rapid progress of biological research, great demands are proposed for integrative knowledge-sharing systems to efficiently support collaboration of biological researchers from various fields. To fulfill such requirements, we have developed a data-centric knowledge-sharing platform WebLab for biologists to fetch, analyze, manipulate and share data under an intuitive web interface. Dedicated space is provided for users to store their input data and analysis results. Users can upload local data or fetch public data from remote databases, and then perform analysis using more than 260 integrated bioinformatic tools. These tools can be further organized as customized analysis workflows to accomplish complex tasks automatically. In addition to conventional biological data, WebLab also provides rich supports for scientific literatures, such as searching against full text of uploaded literatures and exporting citations into various well-known citation managers such as EndNote and BibTex. To facilitate team work among colleagues, WebLab provides a powerful and flexible sharing mechanism, which allows users to share input data, analysis results, scientific literatures and customized workflows to specified users or groups with sophisticated privilege settings. WebLab is publicly available at http://weblab.cbi.pku.edu.cn, with all source code released as Free Software.

Abstract:For Web Science, we think that blog is a very important part. BlogosphereExplorer is an on going project that exploits the power of blogosphere, the pioneer of Web 2.0 era that advocates spirits of open mind, reason, sharing, participation and collaboration. We launched this project and hope that it can be a practicable blog searching and mining service for individuals, commercial organizations and the governments or regulation organizations. We think that the multiple properties mining and spatiotemporal evolution analysis will make BlogosphereExplorer more useful in some aspects than even some commercial blog search engines such as Technorati。In this paper, we present the functionality of the BlogosphereExplorer in design, and present architecture of the system, and also discuss some special implementation considerations in related components of the system.
SciLit: A Platform for Joint Scientific Literature Discovery, Summarization and Citation Generation

Abstract:Scientific writing involves retrieving, summarizing, and citing relevant papers, which can be time-consuming processes in large and rapidly evolving fields. By making these processes inter-operable, natural language processing (NLP) provides opportunities for creating end-to-end assistive writing tools. We propose SciLit, a pipeline that automatically recommends relevant papers, extracts highlights, and suggests a reference sentence as a citation of a paper, taking into consideration the user-provided context and keywords. SciLit efficiently recommends papers from large databases of hundreds of millions of papers using a two-stage pre-fetching and re-ranking literature search system that flexibly deals with addition and removal of a paper database. We provide a convenient user interface that displays the recommended papers as extractive summaries and that offers abstractively-generated citing sentences which are aligned with the provided context and which mention the chosen keyword(s). Abstract:Science is an inherently collaborative enterprise and this trend has accelerated over the past few decades. In particular, the Internet creates new possibilities for the organization of joint scientific work, specifically among geographically separated collaborators. A notable instance of Internet-mediated science is the collaboratory, or a laboratory without walls, where scientists are connected to each other, to instruments, and to data independent of time and location. This paper explores past and current collaboratory efforts to identify both characteristics that define a collaboratory and factors of collaboratory use that predict scientific success and failure. The paper concludes with an assessment of directions for future collaboratory development.

Abstract:We present SciServer, a science platform built and supported by the Institute for Data Intensive Engineering and Science at the Johns Hopkins University. SciServer builds upon and extends the SkyServer system of server-side tools that introduced the astronomical community to SQL (Structured Query Language) and has been serving the Sloan Digital Sky Survey catalog data to the public. SciServer uses a Docker/VM based architecture to provide interactive and batch mode server-side analysis with scripting languages like Python and R in various environments including Jupyter (notebooks), RStudio and command-line in addition to traditional SQL-based data analysis. Users have access to private file storage as well as personal SQL database space. A flexible resource access control system allows users to share their resources with collaborators, a feature that has also been very useful in classroom environments. All these services, wrapped in a layer of REST APIs, constitute a scalable collaborative data-driven science platform that is attractive to science disciplines beyond astronomy.

Abstract:Abstract The science of science has attracted growing research interests, partly due to the increasing availability of large-scale datasets capturing the innerworkings of science. These datasets, and the numerous linkages among them, enable researchers to ask a range of fascinating questions about how science works and where innovation occurs. Yet as datasets grow, it becomes increasingly difficult to track available sources and linkages across datasets. Here we present SciSciNet, a large-scale open data lake for the science of science research, covering over 134M scientific publications and millions of external linkages to funding and public uses. We offer detailed documentation of pre-processing steps and analytical choices in constructing the data lake. We further supplement the data lake by computing frequently used measures in the literature, illustrating how researchers may contribute collectively to enriching the data lake. Overall, this data lake serves as an initial but useful resource for the field, by lowering the barrier to entry, reducing duplication of efforts in data processing and measurements, improving the robustness and replicability of empirical claims, and broadening the diversity and representation of ideas in the field.

DataDock: An Open Source Data Hub for Research

Abstract:Every research project necessitates data, often requiring sharing and collaborative review within a team. However, there is a dearth of good open-source data sharing and reviewing services. Existing file-sharing services generally mandate paid subscriptions for increased storage or additional members, diverting research funds from addressing the core research problem that a lab is attempting to work on. Moreover, these services often lack direct features for reviewing or commenting on data quality, a vital part of ensuring high quality data generation. In response to these challenges, we present DataDock, a specialized file transfer service crafted for specifically for researchers. DataDock operates as an application hosted on a research lab server. This design ensures that, with access to a machine and an internet connection, teams can facilitate file storage, transfer, and review without incurring extra costs. Being an open-source project, DataDock can be customized to suit the unique requirements of any research team, and is able to evolve to meet the needs of the research community. We also note that there are no limitations with respect to what data can be shared, downloaded, or commented on. As DataDock is agnostic to the file type, it can be used in any field from bioinformatics to particle physics; as long as it can be stored in a file, it can be shared. Abstract:The number of published articles in the field of materials science is growing rapidly every year. This comparatively unstructured data source, which contains a large amount of information, has a restriction on its re-usability, as the information needed to carry out further calculations using the data in it must be extracted manually. It is very important to obtain valid and contextually correct information from the online (offline) data, as it can be useful not only to generate inputs for further calculations, but also to incorporate them into a querying framework. Retaining this context as a priority, we have developed an automated tool, MatScIE (Material Scince Information Extractor) that can extract relevant information from material science literature and make a structured database that is much easier to use for material simulations. Specifically, we extract the material details, methods, code, parameters, and structure from the various research articles. Finally, we created a web application where users can upload published articles and view/download the information obtained from this tool and can create their own databases for their personal uses.

Abstract:Informalization of scientific research is one of the two core contents in digital campus construction in higher educational institutions. For recent years, the burgeoning on-line technology has made it possible to conduct web-based collaborative scientific research. However, the existing on-line scientific research supporting platform can not actually support collaborative research either from it technological means or its application model. Therefore, R&D of on-line scientific research supporting platform must initiate from developing simple tools and data base and gradually transfer to constructing a new-typed on-line scientific research environment with its standards, open access, safety and service orientation. This article has first made an analysis of the design concept for establishing an on-line scientific research supporting platform in digital campus of higher educational institutions. The author takes the view that the objective of its design is in accordance with the model and features of scientific research activities. It need to take some advanced project management ideas for references, make use of on-line technology to offer each link of scientific research work with interactive scientific research supporting environment of flexible, shrinkable and amplified, suitable for multiple levels, various targets and web-based environment. The article then further proposed an overall structure of an on-line scientific research supporting platform. It focused on more detailed discussion of the three sub-systems of the platform: collaborative research system, subject data base and its management system, as well as the platform management system.

Abstract:Developing sustainable software for the scientific community requires expertise in software engineering and domain science. This can be challenging due to the unique needs of scientific software, the insufficient resources for software engineering practices in the scientific community, and the complexity of developing for evolving scientific contexts. While open‐source software can partially address these concerns, it can introduce complicating dependencies and delay development. These issues can be reduced if scientists and software developers collaborate. We present a case study wherein scientists from the SuperNova Early Warning System collaborated with software developers from the Scalable Cyberinfrastructure for Multi‐Messenger Astrophysics project. The collaboration addressed the difficulties of open‐source software development, but presented additional risks to each team. For the scientists, there was a concern of relying on external systems and lacking control in the development process. For the developers, there was a risk in supporting a user‐group while maintaining core development. These issues were mitigated by creating a second Agile Scrum framework in parallel with the developers' ongoing Agile Scrum process. This Agile collaboration promoted communication, ensured that the scientists had an active role in development, and allowed the developers to evaluate and implement the scientists' software requirements. The collaboration provided benefits for each group: the scientists actuated their development by using an existing platform, and the developers utilized the scientists' use‐case to improve their systems. This case study suggests that scientists and software developers can avoid scientific computing issues by collaborating and that Agile Scrum methods can address emergent concerns.
lab.js: A free, open, online study builder

Abstract:Web-based data collection is increasingly popular in both experimental and survey-based research because it is flexible, efficient, and location-independent. While dedicated software for laboratory-based experimentation and online surveys is commonplace, researchers looking to implement experiments in the browser have, heretofore, often had to manually construct their studies' content and logic using code. We introduce lab.js, a free, open-source experiment builder that makes it easy to build studies for both online and in-laboratory data collection. Through its visual interface, stimuli can be designed and combined into a study without programming, though studies' appearance and behavior can be fully customized using HTML, CSS, and JavaScript code if required. Presentation and response times are kept and measured with high accuracy and precision heretofore unmatched in browser-based studies. Experiments constructed with lab.js can be run directly on a local computer and published online with ease, with direct deployment to cloud hosting, export to web servers, and integration with popular data collection platforms. Studies can also be shared in an editable format, archived, re-used and adapted, enabling effortless, transparent replications, and thus facilitating open, cumulative science. Abstract:Distributed Computing is a new form of online collaboration; such projects divide a large computational problem into small tasks that are sent out over the Internet to be completed on personal computers. Millions of people all over the world participate voluntarily in such projects, providing computing resources that would otherwise cost millions of dollars. However, Distributed Computing only works if many people participate. The technical challenge is to slice a problem into thousands of tiny pieces that can be solved independently, and then to reassemble the solutions. The social problem is how to find all those widely dispersed computers and persuade their owners to participate. This article examines what makes a collaborative Distributed Computing project successful. We report on data from a quantitative survey and a qualitative study of participants on several online forums, and discuss and analyze Distributed Computing using Arquilla and Ronfeldt's (2001) five‐level network organization framework.

It is estimated, by pewinternet.org, that 32 million people in the US read blogs (which represents 27% of the estimated 120 million US Internet users) while 8 million people have said that they have created blogs.

Abstract:Building and maintaining knowledge about specific interface technologies is a challenge. Current solutions include standard file-based document repositories, wikis, and other online tools. However, these solutions are often only available in intranets, become outdated and do not support the acquisition of knowledge in an efficient manner. The effort to gain an overview and detailed knowledge about novel interface technologies can be overwhelming and requires to research and read many technical reports and scientific publications. We propose to implement open source online knowledge bases that include building blocks for creating custom workshops to understand and apply the contained knowledge. We demonstrate this concept with a knowledge base for shape-changing interfaces (SCI-KB). The SCI-KB is hosted online at GitHub and fosters collaborative creation of knowledge elements accompanied by practical exercises and workshop elements that can be combined and adapted by individuals or groups of people new to the topic of shape-changing interfaces.

Abstract:The last 30 years have seen the creation of a variety of electronic collaboration tools for science and business. Some of the best-known collaboration tools support text editing (e.g., wikis). Wikipedia's success shows that large-scale collaboration can produce highly valuable content. Meanwhile much structured data is being collected and made publicly available. We have never had access to more powerful databases and statistical packages. Is large-scale collaborative data analysis now possible? Using a quantitative analysis of Web 2.0 data visualization sites, we find evidence that at least moderate open collaboration occurs. We then explore some of the limiting factors of collaboration over data.
