Abstract:Bioinformatics is the science of managing, mining, and interpreting information from biological entities. Genome sequencing projects have contributed to an exponential growth in complete and partial sequence databases. The structural genomics initiative aims to catalog the structure-function information for proteins. Advances in technology such as microarrays have launched the subfield of genomics and proteomics to study the genes, proteins, and the regulatory gene expression circuitry inside the cell. What characterizes the state of the field is the flood of data that exists today or that is anticipated in the future; data that needs to be mined to help unlock the secrets of the cell. Knowledge extracted from such analysis can be used effectively to better design new drugs, offer better medical care via diagnostic tests that combine information from multiple sources, and improve scientific and clinical practice.While tremendous progress has been made over the years, many of the fundamental problems in bioinformatics, such as protein structure prediction or gene finding, are still open. Data mining will play a fundamental role in understanding gene expression, drug design and other emerging problems in genomics and proteomics. Furthermore, text mining will be fundamental in extracting knowledge from the growing literature in bioinformatics.The goal of this workshop was to encourage KDD researchers to take on the numerous challenges that Bioinformatics offers. The workshop features an invited talk from a noted expert in the field, and the latest data mining research in bioinformatics from world class researchers. We encouraged papers that propose novel data mining techniques for tasks such as: Gene expression analysis; Protein/RNA structure prediction; Phylogenetics; Sequence and structural motifs; Genomics and Proteomics; Gene finding; Drug design; RNAi and microRNA Analysis; Text mining in bioinformatics; Modeling of biochemical pathways; and Biomedical and clinical informatics.These proceedings contain 10 papers (5 long and 5 short), out of 20 submissions that were accepted for presentation at the workshop. Each paper was reviewed by at least three members of the program committee. In some cases where there was a wide variance in reviews a fourth was sought. Each long paper selected had at least two strong supporters and no strong detractor. Each short paper selected had at least one strong supporter and typically no strong detractor. As a result along with a distinguished invited talk, we were able to assemble a very exciting program.This workshop follows the previous four highly successful workshops: BIOKDD04, held in Seattle, BIOKDD03, held in Washington, DC; BIOKDD02, held in Edmonton, Canada; and BIOKDD01 held in San Francisco, CA. We expect BIOKDD05 to be equally successful.

Abstract:The 17th Workshop on Recent Issues in Bioanalysis (17th WRIB) took place in Orlando, FL, USA on 19–23 June 2023. Over 1000 professionals representing pharma/biotech companies, contract research organizations (CROs), and multiple regulatory agencies convened to actively discuss the most current topics of interest in bioanalysis. The 17th WRIB included 3 Main Workshops and 7 Specialized Workshops that together spanned 1 week to allow an exhaustive and thorough coverage of all major issues in bioanalysis of biomarkers, immunogenicity, gene therapy, cell therapy and vaccines.

Abstract:The fourth international workshop on Computational Models for Cell Processes (CompMod 2013) took place on June 11, 2013 at the Åbo Akademi University, Turku, Finland, in conjunction with iFM 2013. The first edition of the workshop (2008) took place in Turku, Finland, in conjunction with Formal Methods 2008, the second edition (2009) took place in Eindhoven, the Netherlands, as well in conjunction with Formal Methods 2009, and the third one took place in Aachen, Germany, in conjunction with CONCUR 2013. This volume contains the final versions of all contributions accepted for presentation at the workshop. The goal of the CompMod workshop series is to bring together researchers in Computer Science and Mathematics (both discrete and continuous), interested in the opportunities and the challenges of Systems Biology. The Program Committee of CompMod 2013 selected 3 papers for presentation at the workshop. In addition, we had two invited talks and five informal presentations. The scientific program of the workshop spans an interesting mix of approaches to systems and even synthetic biology, encompassing several different modeling approaches, ranging from quantitative to qualitative techniques, from continuous to discrete mathematics, and from deterministic to stochastic methods. We thank our invited speakers Daniela Besozzi (Universita degli Studi di Milano, Milano, Italy) and Juho Rousu (Aalto University, Finland) for accepting our invitation and for presenting some of their recent results at CompMod 2013. The technical contributions address the mathematical modeling of the PDGF signalling pathway, the canonical labelling of site graphs, rule-based modeling of polymerization reactions, rule-based modeling as a platform for the analysis of synthetic self-assembled nano-systems, robustness analysis of stochastic systems, an algebraic approach to gene assembly in ciliates, and large-scale text mining of biomedical literature.

Abstract:This volume contains the proceedings of the Second International Workshop Hybrid Systems and Biology (HSB 2013) held in Taormina (Italy), on September 2th, 2013. The workshop is affiliated to the 12th European Conference on Artificial Life (ECAL 2013). Systems biology aims at providing a system-level understanding of biological systems by unveiling their structure, dynamics and control methods. Due to the intrinsic multi-scale nature of these systems in space, in organization levels and in time, it is extremely difficult to model them in a uniform way, e.g., by means of differential equations or discrete stochastic processes. Furthermore, such models are often not easily amenable to formal analysis, and their simulations at the organ or even at the cell levels are frequently impractical. Indeed, an important open problem is finding appropriate computational models that scale well for both simulation and formal analysis of biological processes. Hybrid modeling techniques, combining discrete and continuous processes, are gaining more and more attention in such a context, and they have been successfully applied to capture the behavior of many biological complex systems, ranging from genetic networks, biochemical reactions, signaling pathways, cardiac tissues electro-physiology, and tumor genesis. This workshop aims at bringing together researchers in computer science, mathematics, and life sciences, interested in the opportunities and the challenges of hybrid modeling applied to systems biology. The workshop programme included the keynote presentation of Alessandro Astolfi (Imperial College of London, UK) on Immune response enhancement via hybrid control. Furthermore, 8 papers were selected out of 13 submissions by the Program Committee of HSB 2013. The papers in this volume address the hybrid modeling of a number important biological processes (iron homeostasis network, mammalian cell cycle, vascular endothelial growth factor (VEGF), genetic regulatory network in mammalian sclera) and, the formalisms and techniques for specifying and validating properties of biological systems (such as, robustness, oscillations).

Abstract:This volume contains the accepted papers at the third Workshop on Membrane Computing and Biologically Inspired Process Calculi, held in Bologna on 5th September 2009. The papers are devoted to both membrane computing and biologically inspired process calculi, as well as to other related formalisms. The papers of this volume are selected by the programme committee due to their quality and relevance; they have defined an exciting programme highlighting interesting problems and stimulating the search for novel ways of describing related biological phenomena. In addition, we had an invited talk given by Luca Cardelli on a spatial process algebra for developmental biology. Membrane systems were introduced as a class of distributed parallel computing devices inspired by the observation that any biological system is a complex hierarchical structure, with a flow of materials and information that underlies their functioning. The emphasis is on the computational properties of the model, and it makes use of automata, languages, and complexity theoretic tools. On the other hand, certain calculi such as mobile ambients and brane calculi work with similar notions (compartments, membranes). These calculi are used to model and analyze the various biological systems. The workshop on Membrane Computing and Biologically Inspired Process Calculi brings together researchers working in these fields to present their recent work and discuss new ideas concerning the formalisms, their properties and relationships.

Abstract:In this editorial, we first summarize the 2016 International Conference on Intelligent Biology and Medicine (ICIBM 2016) that was held on December 8–10, 2016 in Houston, Texas, USA, and then briefly introduce the ten research articles included in this supplement issue. ICIBM 2016 included four workshops or tutorials, four keynote lectures, four conference invited talks, eight concurrent scientific sessions and a poster session for 53 accepted abstracts, covering current topics in bioinformatics, systems biology, intelligent computing, and biomedical informatics. Through our call for papers, a total of 77 original manuscripts were submitted to ICIBM 2016. After peer review, 11 articles were selected in this special issue, covering topics such as single cell RNA-seq analysis method, genome sequence and variation analysis, bioinformatics method for vaccine development, and cancer genomics.
