Abstract:Bioinformatics is the science of managing, mining, and interpreting information from biological entities. Genome sequencing projects have contributed to an exponential growth in complete and partial sequence databases. The structural genomics initiative aims to catalog the structure-function information for proteins. Advances in technology such as microarrays have launched the subfield of genomics and proteomics to study the genes, proteins, and the regulatory gene expression circuitry inside the cell. What characterizes the state of the field is the flood of data that exists today or that is anticipated in the future; data that needs to be mined to help unlock the secrets of the cell. Knowledge extracted from such analysis can be used effectively to better design new drugs, offer better medical care via diagnostic tests that combine information from multiple sources, and improve scientific and clinical practice.While tremendous progress has been made over the years, many of the fundamental problems in bioinformatics, such as protein structure prediction or gene finding, are still open. Data mining will play a fundamental role in understanding gene expression, drug design and other emerging problems in genomics and proteomics. Furthermore, text mining will be fundamental in extracting knowledge from the growing literature in bioinformatics.The goal of this workshop was to encourage KDD researchers to take on the numerous challenges that Bioinformatics offers. The workshop features an invited talk from a noted expert in the field, and the latest data mining research in bioinformatics from world class researchers. We encouraged papers that propose novel data mining techniques for tasks such as: Gene expression analysis; Protein/RNA structure prediction; Phylogenetics; Sequence and structural motifs; Genomics and Proteomics; Gene finding; Drug design; RNAi and microRNA Analysis; Text mining in bioinformatics; Modeling of biochemical pathways; and Biomedical and clinical informatics.These proceedings contain 10 papers (5 long and 5 short), out of 20 submissions that were accepted for presentation at the workshop. Each paper was reviewed by at least three members of the program committee. In some cases where there was a wide variance in reviews a fourth was sought. Each long paper selected had at least two strong supporters and no strong detractor. Each short paper selected had at least one strong supporter and typically no strong detractor. As a result along with a distinguished invited talk, we were able to assemble a very exciting program.This workshop follows the previous four highly successful workshops: BIOKDD04, held in Seattle, BIOKDD03, held in Washington, DC; BIOKDD02, held in Edmonton, Canada; and BIOKDD01 held in San Francisco, CA. We expect BIOKDD05 to be equally successful.

Abstract:The 2016 International Conference on Intelligent Biology and Medicine (ICIBM 2016) was held on December 8–10, 2016 in Houston, Texas, USA. ICIBM included eight scientific sessions, four tutorials, one poster session, four highlighted talks and four keynotes that covered topics on 3D genomics structural analysis, next generation sequencing (NGS) analysis, computational drug discovery, medical informatics, cancer genomics, and systems biology. Here, we present a summary of the nine research articles selected from ICIBM 2016 program for publishing in BMC Bioinformatics.

Abstract:In this editorial, we first summarize the 2016 International Conference on Intelligent Biology and Medicine (ICIBM 2016) that was held on December 8–10, 2016 in Houston, Texas, USA, and then briefly introduce the ten research articles included in this supplement issue. ICIBM 2016 included four workshops or tutorials, four keynote lectures, four conference invited talks, eight concurrent scientific sessions and a poster session for 53 accepted abstracts, covering current topics in bioinformatics, systems biology, intelligent computing, and biomedical informatics. Through our call for papers, a total of 77 original manuscripts were submitted to ICIBM 2016. After peer review, 11 articles were selected in this special issue, covering topics such as single cell RNA-seq analysis method, genome sequence and variation analysis, bioinformatics method for vaccine development, and cancer genomics.

JCBi aims to discover how biological and medical informatics can be applied to the development of personalized healthcare, medication and therapies. Abstract:Huang of UESTC led the local organization team.A total of about 1,047 professionals and graduate students from all over the country and several US universities attended the conference.The theme of this year's conference is "Bioinformatics and Big Data and Precision Medicine".The conference features 16 invited plenary talks, 30 invited session talks, 43 contributed talks and 94 poster presentations.A total of 255 abstracts are included in the conference proceedings, covering the topic of structure and function of protein and other biological macromolecules, identification and functional analysis of non-coding RNAs, transcriptional regulation and epigenetics, new concepts, new ideas and trends of development of bioinformatics, sequence information mining and molecular recognition, development and application of sequencing technology in the era of big data and so on.

Abstract:This special issue consists of 11 original papers that elaborate on work presented at the Fourth Annual q-bio Conference on Cellular Information Processing, which was held on the campus of St John's College in Santa Fe, New Mexico, USA, 11-14 August 2010. Now in its fourth year, the q-bio conference has changed considerably over time. It is now well established and a major event in systems biology. The 2010 conference saw attendees from all continents (except Antarctica!) sharing novel results and participating in lively discussions at both the oral and poster sessions. The conference was oversubscribed and grew to 27 contributed talks, 16 poster spotlights and 137 contributed posters. We deliberately decreased the number of invited speakers to 21 to leave more space for contributed presentations, and the attendee feedback confirmed that the choice was a success. Although the q-bio conference has grown and matured, it has remained true to the original goal of being an intimate and dynamic event that brings together modeling, theory and quantitative experimentation for the study of cell regulation and information processing. Funded in part by a grant from NIGMS and by DOE funds through the Los Alamos National Laboratory Directed Research and Development program, the conference has continued to exhibit youth and vigor by attracting (and partially supporting) over 100 undergraduate, graduate and postdoctoral researchers. The associated q-bio summer school, which precedes the conference each year, further emphasizes the development of junior scientists and makes q-bio a singular event in its impact on the future of quantitative biology. In addition to an increased international presence, the conference has notably diversified its demographic representation within the USA, including increased participation from the southeastern corner of the country. One big change in the conference this year is our new publication partner, Physical Biology. Although we are very grateful to our previous partner, IET Systems Biology, for their help over the years in publicizing the work presented at the conference, we felt that the changing needs of our participants required that we find a new partner. We are thrilled that Physical Biology is publishing the q-bio proceedings this year. It has been a great collaboration, as evidenced by the high quality of this special issue. What's next for q-bio? We are happy to report that NIGMS has recently extended the q-bio conference grant for the next three years, ensuring strong support for junior researchers who need financial assistance to participate in the event. The conference will retain its emphasis on cellular information processing, but will also build connections to other areas of modern biology and biotechnology, focusing specifically on ecology and evolutionary biology next year. Indeed, to fully understand biological information processing systems, they must be studied in their ecological contexts. We will continue to honor distinguished contributors to the field in our opening banquets; the tradition started with Howard Berg, Bruce Alberts and Michael Savageau in previous years, and continues with Dennis Bray at the upcoming 2011 event. Starting in 2011, the conference will also venture into exploration of the social aspects of science. The future is bright for q-bio! We will see you at the Fifth Annual q-bio Conference on 10-13 August 2011, in Santa Fe, New Mexico, USA and at the Sixth Annual q-bio Conference in early August 2012.

Abstract:Bioinformatics is conceptualising biology in terms of molecules (in the sense of physical chemistry) and applying 'informatics techniques' (derived from disciplines such as applied mathematics, computer science and statistics) to understand and organise the information associated with these molecules on a large scale. In short, bioinformatics is a management information system for molecular biology and has many practical applications. Many artificial intelligence (AI) methods have been employed in the field of bioinformatics. In this paper, we will introduce the application of AI methods mainly in three fields: genomic sequence, protein structure and function prediction and DNA microarrays. AI methods surveyed in this paper cover artificial neural network, support vector machine (SVM), ensemble learning, hidden Markov model, and some other conventional method like rough set, decision tree, K-nearest neighbour.

Abstract:In this Special Issue of we present the studies on computational genomics discussed at BGRS\SB-2018 (Bioinformatics of Genome Regulation and Structure\Systems Biology) multi-conference (<a href="http://conf.bionet.nsc.ru/sbb2018/en/">http://conf.bionet.nsc.ru/sbb2018/en/</a>). This traditional biannual meeting on bioinformatics and systems biology in Novosibirsk Academgorodok has longest history since 1998 and wide range of special post-conference journal issues covering modern computational genomics and systems biology applications. Parallel special issues of BioMed Central journals after the BGRS conference series include manuscripts in the fields of plant biology, genomics, bioinformatics and genetics, and collated as BMC Systems Biology, BMC Evolutionary Biology, BMC Bioinformatics, BMC Genetics, BMC Medical Genomics and BMC Plant Biology Supplements this year [<a href="#CR1">1</a>, <a href="#CR2">2</a>, <a href="#CR3">3</a>], as well as in the past [<a href="#CR4">4</a>, <a href="#CR5">5</a>, <a href="#CR6">6</a>, <a href="#CR7">7</a>]. First special issue after BGRS\SB-2014 conference at was published in 2014 (<a href="https://bmcgenomics.biomedcentral.com/articles/supplements/volume-15-supplement-12">https://bmcgenomics.biomedcentral.com/articles/supplements/volume-15-supplement-12</a>), and continued by Supplement issue in 2016 [<a href="#CR4">4</a>].

Abstract:Personalized medicine heralds the future of medicine. The 2009 Westlake International Conference on Personalized Medicine held from May 29-31, 2009, in Hangzhou, China (www.westlakeconference.org) brought together approximately 200 participants and over 40 presenters from a dozen countries. The conference was discussed in detail, with focus on the following major areas of personalized medicine: preventative and predictive medicine, cancer systems biology and therapy, physiology and artificial liver systems, nanotechnology and informatics, proteomics and systems pathology, genomics and pharmacogenomics, and epigenetics and new techniques. During the conference, the Asian Association of Systems Biology and Medicine (AASBM) was officially formed, and the ad hoc steering members for each of the major Asian countries were appointed to recruit key players from each country. The IBC (Interdisciplinary Bio Central) journal was suggested as the official journal for the AASBM, as it is a truly open journal (www.ibc7.org). The Web site for AASBM will be aasbm.org.

Abstract:Evolving in sync with the computation revolution over the past 30 years, computational biology has emerged as a mature scientific field. While the field has made major contributions toward improving scientific knowledge and human health, individual computational biology practitioners at various institutions often languish in career development. As optimistic biologists passionate about the future of our field, we propose solutions for both eager and reluctant individual scientists, institutions, publishers, funding agencies, and educators to fully embrace computational biology. We believe that in order to pave the way for the next generation of discoveries, we need to improve recognition for computational biologists and better align pathways of career success with pathways of scientific progress. With 10 outlined steps, we call on all adjacent fields to move away from the traditional individual, single-discipline investigator research model and embrace multidisciplinary, data-driven, team science.
