Abstract:Flowering time adaptation is a major breeding goal in the allopolyploid species Brassica napus. To investigate the genetic architecture of flowering time, a genome-wide association study (GWAS) of flowering time was conducted with a diversity panel comprising 523 B. napus cultivars and inbred lines grown in eight different environments. Genotyping was performed with a Brassica 60K Illumina Infinium SNP array. A total of 41 single-nucleotide polymorphisms (SNPs) distributed on 14 chromosomes were found to be associated with flowering time, and 12 SNPs located in the confidence intervals of quantitative trait loci (QTL) identified in previous researches based on linkage analyses. Twenty-five candidate genes were orthologous to Arabidopsis thaliana flowering genes. To further our understanding of the genetic factors influencing flowering time in different environments, GWAS was performed on two derived traits, environment sensitivity and temperature sensitivity. The most significant SNPs were found near Bn-scaff_16362_1-p380982, just 13 kb away from BnaC09g41990D, which is orthologous to A. thaliana CONSTANS (CO), an important gene in the photoperiod flowering pathway. These results provide new insights into the genetic control of flowering time in B. napus and indicate that GWAS is an effective method by which to reveal natural variations of complex traits in B. napus.
Mapping QTLs Controlling Beneficial Fatty Acids Based on the Embryo and Maternal Plant Genomes in Brassica napus L.

Abstract:This study was mainly carried out to detect the quantitative trait loci (QTLs) located simultaneously in embryo and maternal plant nuclear genomes for beneficial fatty acid contents of rapeseed under different environments by using a mapping model and mapping populations from a cross of ‘Tapidor’ × ‘Ningyou7.’ Eight, three, six, seven and three QTLs respectively for palmitic, oleic, linoleic, linolenic and eicosenoic acid contents were identified and subsequently mapped on chromosomes A1, A3, A4, A6, A8, A9, C1, C3, C5, C7, C8 and C9. Among them, 12 QTLs were major ones that could respectively explain more than 10 % of phenotypic variation. Two specific genomic regions on A8 and C3 were associated with several QTLs relating to multiple fatty acid contents. Some of the markers such as HBr015 and JICB0633 showed tight linkage with the QTLs, which could be used for improving the fatty acid component(s) of rapeseed.
Mapping of Two Major QTLs Controlling Flowering Time in Brassica napus Using a High-Density Genetic Map

Abstract:Research on the flowering habit of rapeseed is important for the selection of varieties adapted to specific ecological environments. Here, quantitative trait loci (QTL) for the days-to-flowering trait were identified using a doubled haploid population of 178 lines derived from a cross between the winter type SGDH284 and the semi-winter type 158A. A linkage map encompassing 3268.01 cM was constructed using 2777 bin markers obtained from next-generation sequencing. The preliminary mapping results revealed 56 QTLs for the days to flowering in the six replicates in the three environments. Twelve consensus QTLs were identified by a QTL meta-analysis, two of which (cqDTF-C02 and cqDTF-C06) were designated as major QTLs. Based on the micro-collinearity of the target regions between B. napus and Arabidopsis, four genes possibly related to flowering time were identified in the cqDTF-C02 interval, and only one gene possibly related to flowering time was identified in the cqDTF-C06 interval. A tightly linked insertion-deletion marker for the cqFT-C02 locus was developed. These findings will aid the breeding of early maturing B. napus varieties.

Abstract:Flowering time plays a vital role in determining the life-cycle period, yield, and seed quality of rapeseed ( Brassica napus L.) in certain environments. Quantitative trait locus (QTL) mapping to identify the genetic architecture of genes controlling flowering time helps accelerate the early maturity breeding process. In this study, simple sequence repeats (SSR) and specific-locus amplified fragment sequencing (SLAF-seq) technologies were adopted to map the QTLs for flowering time in four environments. As a result, three target intervals, FTA09 , FTA10 , and FTC05 were identified. Among this, FTA09 was considered as a novel interval, FTA10 and FTC05 as stable regions. Based on the parental re-sequencing data, 7,022 single nucleotide polymorphisms (SNPs) and 2,195 insertion-deletions (InDels) between the two parents were identified in these three target regions. A total of 186 genes possessed genetic variations in these intervals, 14 of which were related to flowering time involved in photoperiod, circadian clock, vernalization, and gibberellin pathways. Six InDel markers linked to flowering time were developed in the three target intervals, indicating that the results were credible in this study. These results laid a good foundation for further genetic studies on flowering-time regulation in B. napus L.

Abstract:BackgroundOptimum flowering time is a key agronomic trait in Brassica napus. To investigate the genetic architecture and genetic regulation of flowering time in this important crop, we conducted quantitative trait loci (QTL) analysis of flowering time in a recombinant inbred line (RIL) population, including lines with extreme differences in flowering time, in six environments, along with RNA-Seq analysis.ResultsWe detected 27 QTLs distributed on eight chromosomes among six environments, including one major QTL on chromosome C02 that explained 11–25% of the phenotypic variation and was stably detected in all six environments. RNA-Seq analysis revealed 105 flowering time-related differentially expressed genes (DEGs) that play roles in the circadian clock/photoperiod, autonomous pathway, and hormone and vernalization pathways. We focused on DEGs related to the regulation of flowering time, especially DEGs in QTL regions.ConclusionsWe identified 45 flowering time-related genes in these QTL regions, eight of which are DEGs, including key flowering time genes PSEUDO RESPONSE REGULATOR 7 (PRR7) and FY (located in a major QTL region on C02). These findings provide insights into the genetic architecture of flowering time in B. napus.

Abstract:Timely flowering is important for seed formation and maximization of rapeseed (Brassica napus) yield. Here, we performed flowering-time quantitative trait loci (QTL) mapping using a double haploid (DH) population grown in three environments to study the genetic architecture. Brassica 60 K Illumina InfiniumTM single nucleotide polymorphism (SNP) array and simple sequence repeat (SSR) markers were used for genotyping of the DH population, and a high-density genetic linkage map was constructed. QTL analysis of flowering time from the three environments revealed five consensus QTLs, including two major QTLs. A major QTL located on chromosome A03 was detected specifically in the semi-winter rapeseed growing region, and the one on chromosome C08 was detected in all environments. Ribonucleic acid sequencing (RNA-seq) was performed on the parents’ leaves at seven time-points in a day to determine differentially expressed genes (DEGs). The biological processes and pathways with significant enrichment of DEGs were obtained. The DEGs in the QTL intervals were analyzed, and four flowering time-related candidate genes were found. These results lay a foundation for the genetic regulation of rapeseed flowering time and create a rapeseed gene expression library for seven time-points in a day.

Abstract:The prediction of the flowering time (FT) trait in Brassica napus based on genome-wide markers and the detection of underlying genetic factors is important not only for oilseed producers around the world but also for the other crop industry in the rotation system in China. In previous studies the low density and mixture of biomarkers used obstructed genomic selection in B. napus and comprehensive mapping of FT related loci. In this study, a high-density genome-wide SNP set was genotyped from a double-haploid population of B. napus. We first performed genomic prediction of FT traits in B. napus using SNPs across the genome under ten environments of three geographic regions via eight existing genomic predictive models. The results showed that all the models achieved comparably high accuracies, verifying the feasibility of genomic prediction in B. napus. Next, we performed a large-scale mapping of FT related loci among three regions, and found 437 associated SNPs, some of which represented known FT genes, such as AP1 and PHYE. The genes tagged by the associated SNPs were enriched in biological processes involved in the formation of flowers. Epistasis analysis showed that significant interactions were found between detected loci, even among some known FT related genes. All the results showed that our large scale and high-density genotype data are of great practical and scientific values for B. napus. To our best knowledge, this is the first evaluation of genomic selection models in B. napus based on a high-density SNP dataset and large-scale mapping of FT loci.

Abstract:Abstract Background Flowering time is an important trait impacting the performance of Brassica napus L. cultivars, but the interaction of all the loci controlling this trait in spring-type oilseed rape is not fully understood. Results In this study, we conducted a genome-wide quantitative trait locus (QTL) analysis of a recombinant inbred line (RIL) population composed of 215 lines and constructed a high-density linkage map with 4523 recombination bin markers and of 92,627 single-nucleotide polymorphisms (SNPs). After phenotypic measurements across four different fields environments were collected for 2 years, at least 27 flowering time QTLs were identified; these were distributed mainly on linkage groups (LGs) A02 (11 QTLs), A10 (1 QTL), C02 (12 QTLs), C05 (2 QTLs) and C08 (1 QTL). Of these QTLs, five major QTLs for flowering time were detected, and three of them, sqFT-A02-3 , sqFT-A02-4 , and sqFT-A10-1 , were identified only in winter ecological conditions; thus, these QTLs were environment specific. The QTL cqFT-C02- 2 was detected in all 3 spring environments, showing strong spring environmental specificity. The major QTL cqFT-C02-3 , which is an environmentally stable QTL, was detected in all 4 environments and was expressed both in spring and winter ecological conditions. The winter ecological condition-specific major QTL sqFT-A02-4 was delimited to a region of approximately 216 kb, between 6.302 Mb and 6.518 Mb on A02. In this region, the BnaA02g12130D/GSBRNA2T00090951001 gene was identified as a homologue of the Arabidopsis thaliana FLOWERING LOCUS T ( FT ) gene by a BLASTn analysis of the candidate region . Abstract:Rapeseed ( Brassica napus L.), the third largest oil crop, is an important source of vegetable oil and biofuel for the world. Although the breeding and yield has been improved, rapeseed still has the lowest yield compared with other major crops. Thus, increasing rapeseed yield is essential for the high demand of vegetable oil and high-quality protein for live stocks. Silique number per plant (SN), seed per pod (SP), and 1000-seed weight (SW) are the three important factors for seed yield in rapeseed. Some yield-related traits, including plant height (PH), flowering time (FT), primary branch number (BN) and silique number per inflorescence (SI) also affect the yield per plant (YP). Using six multi-locus genome-wide association study (ML-GWAS) approaches, a total of 908 yield-related quantitative trait nucleotides (QTNs) were identified in a panel consisting of 403 rapeseed core accessions based on whole-genome sequencing. Integration of ML-GWAS with transcriptome analysis, 79 candidate genes, including BnaA09g39790D ( RNA helicase ), BnaA09g39950D ( Lipase ) and BnaC09g25980D ( SWEET7 ), were further identified and twelve genes were validated by qRT-PCRs to affect the SW or SP in rapeseed. The distribution of superior alleles from nineteen stable QTNs in 20 elite rapeseed accessions suggested that the high-yielding accessions contained more superior alleles. These results would contribute to a further understanding of the genetic basis of yield-related traits and could be used for crop improvement in B. napus .

Abstract:Oilseed rape (Brassica napus) is an allotetraploid with two subgenomes descended from a common ancestor. Accordingly, its genome contains syntenic regions with many duplicate genes, some of which may have retained their original functions, whereas others may have diverged. Here, we mapped quantitative trait loci (QTL) for stem rot resistance (SRR), a disease caused by the fungus Sclerotinia sclerotiorum, and flowering time (FT) in a recombinant inbred line population. The population was genotyped using B. napus 60K single nucleotide polymorphism arrays and phenotyped in six (FT) and nine (SSR) experimental conditions or environments. In total, we detected 30 SRR QTL and 22 FT QTL and show that some of the major QTL associated with these two traits were co-localized, suggesting a genetic linkage between them. Two SRR QTL on chromosome A2 and two on chromosome C2 were shown to be syntenic, suggesting the functional conservation of these regions. We used the syntenic properties of the genomic regions to exclude genes for selection candidates responsible for QTL-associated traits. For example, 152 of the 185 genes could be excluded from a syntenic A2-C2 region. These findings will help to elucidate polyploid genomics in future studies, in addition to providing useful information for B. napus breeding programs.

Comprehensive Morphological and Molecular Insights into Drought Tolerance Variation at Germination Stage in Brassica Napus Accessions

Abstract:Drought constitutes a noteworthy abiotic stressor, detrimentally impacting seed germination, plant development, and agricultural yield. In response to the threats imposed by climate change and water paucity, this study examined the morphological divergence and genetic governance of drought resilience traits at the germination stage in 196 rapeseed (Brassica napus L.) lines under both normal (0 MPa) and drought-induced stress (−0.8 MPa) scenarios. Our study showed that the composite drought tolerance D value is a reliable index for identifying drought resilience. Through a genome-wide association study (GWAS), we uncovered 37 significant SNP loci and 136 putative genes linked to drought tolerance based on the D value. A key discovery included the gene BnaA01g29390D (BnNCED3), encoding 9-cis-epoxycarotenoid dioxygenase, which exhibited significantly heightened expression levels in drought-resistant accessions (p < 0.01), underscoring its potential as a positive drought stress regulator and a suitable candidate for genetically enhancing drought resilience. Moreover, we pinpointed four stress-reactive transcription factors (BnaA07g26740D, BnaA07g26870D, BnaA07g26910D, and BnaA07g26980D), two E3 ubiquitin-protein ligases (BnaA05g22900D and BnaC06g28950D), two enzymes (BnaA01g29390D and BnaA03g48550D), and two photosystem-associated proteins (BnaA05g22950D and BnaC06g28840D) as vital components in drought response mechanisms. The construction of a regulatory network reveals an ABA-dependent pathway (NCED3/RGLG5/IDD14) that contributes to drought tolerance in rapeseed seedlings, alongside the involvement of a drought avoidance strategy (APRR6/PHYB). The SNPs and genes unveiled in this study offer a substantial theoretical foundation for subsequent investigations targeting genetic improvement for drought resilience during seed germination in rapeseed.

Abstract:Oilseed rape (Brassica napus L.) is a major oil crop which is grown worldwide. Adaptation to different environments and regional climatic conditions involves variation in the regulation of flowering time. Winter types have a strong vernalization requirement whereas semi-winter and spring types have a low vernalization requirement or flower without exposure to cold, respectively. In Arabidopsis thaliana, FRIGIDA (FRI) is a key regulator which inhibits floral transition through activation of FLOWERING LOCUS C (FLC), a central repressor of flowering which controls vernalization requirement and response. Here, four FRI homologues in B. napus were identified by BAC library screening and PCR-based cloning. While all homologues are expressed, two genes were found to be differentially expressed in aerial plant organs. One of these, BnaA.FRI.a, was mapped to a region on chromosome A03 which co-localizes with a major flowering time quantitative trait locus in multiple environments in a doubled-haploid mapping population. Association analysis of BnaA.FRI.a revealed that six SNPs, including at least one at a putative functional site, and one haplotype block, respectively, are associated with flowering time variation in 248 accessions, with flowering times differing by 13-19 d between extreme haplotypes. The results from both linkage analysis and association mapping indicate that BnaA.FRI.a is a major determinant of flowering time in oilseed rape, and suggest further that this gene also contributes to the differentiation between growth types. The putative functional polymorphisms identified here may facilitate adaptation of this crop to specific environments through marker-assisted breeding.

Abstract:Ten monoclonal anti-idiotypic antibodies (mAB2s) were obtained from fusions of myeloma cells, X63/Ag8.653, and splenocytes from mice immunized with one of two monoclonal kinin antibodies (mAB1s). The interactions of these mAB2s, with four different mAB1s, which have similar kinin binding specificities, was examined. Five of the ten mAB2s cross-reacted with similar affinities, with all four mAB1s. In addition, these five mAB2s were able to inhibit biotinylated-kallidin binding to the mAB1s. This indicated that these mAB2s interact with the mAB1s at, or near, their ligand binding sites. These immunological results are consistent with these five mAB2s being "internal image" beta type anti-idiotypic antibodies.

Abstract:Seed yield (SY) is the most important trait in rapeseed, is determined by multiple seed yield-related traits (SYRTs) and is also easily subject to environmental influence. Many quantitative trait loci (QTLs) for SY and SYRTs have been reported in Brassica napus; however, no studies have focused on seven agronomic traits simultaneously affecting SY. Genome-wide QTL analysis for SY and seven SYRTs in eight environments was conducted in a doubled haploid population containing 348 lines. Totally, 18 and 208 QTLs for SY and SYRTs were observed, respectively, and then these QTLs were integrated into 144 consensus QTLs using a meta-analysis. Three major QTLs for SY were observed, including cqSY-C6-2 and cqSY-C6-3 that were expressed stably in winter cultivation area for 3 years and cqSY-A2-2 only expressed in spring rapeseed area. Trait-by-trait meta-analysis revealed that the 144 consensus QTLs were integrated into 72 pleiotropic unique QTLs. Among them, all the unique QTLs affected SY, except for uq.A6-1, including uq.A2-3, uq.C1-2, uq.C1-3, uq.C6-1, uq.C6-5, and uq.C6-6 could also affect more than two SYRTs. According to the constructed high-density consensus map and QTL comparison from literatures, 36 QTLs from five populations were co-localized with QTLs identified in this study. In addition, 13 orthologous genes were observed, including five each gene for SY and thousand seed weight, and one gene each for biomass yield, branch height, and plant height. The genomic information of these QTLs will be valuable in hybrid cultivar breeding and in analyzing QTL expression in different environments.

Abstract:We found that the flowering time order of accessions in a genetic population considerably varied across environments, and homolog copies of essential flowering time genes played different roles in different locations. Flowering time plays a critical role in determining the life cycle length, yield, and quality of a crop. However, the allelic polymorphism of flowering time-related genes (FTRGs) in Brassica napus, an important oil crop, remains unclear. Here, we provide high-resolution graphics of FTRGs in B. napus on a pangenome-wide scale based on single nucleotide polymorphism (SNP) and structural variation (SV) analyses. A total of 1337 FTRGs in B. napus were identified by aligning their coding sequences with Arabidopsis orthologs. Overall, 46.07% of FTRGs were core genes and 53.93% were variable genes. Moreover, 1.94%, 0.74%, and 4.49% FTRGs had significant presence-frequency differences (PFDs) between the spring and semi-winter, spring and winter, and winter and semi-winter ecotypes, respectively. SNPs and SVs across 1626 accessions of 39 FTRGs underlying numerous published qualitative trait loci were analyzed. Additionally, to identify FTRGs specific to an eco-condition, genome-wide association studies (GWASs) based on SNP, presence/absence variation (PAV), and SV were performed after growing and observing the flowering time order (FTO) of plants in a collection of 292 accessions at three locations in two successive years. It was discovered that the FTO of plants in a genetic population changed a lot across various environments, and homolog copies of some key FTRGs played different roles in different locations. This study revealed the molecular basis of the genotype-by-environment (G × E) effect on flowering and recommended a pool of candidate genes specific to locations for breeding selection.

Abstract:Conclusion: Surgery should be considered whenever possible. This means that the patient has to be in good clinical condition (Karnofsky performance score > 70), the extracerebral metastases should be stable, the number of cerebral lesions should not exceed more than 3 seedings, and the age of the patient should be below 70 years. Since brain metastases are usually well circumscribed, complete extirpation seems to be possible. Postoperative MRI should be demanded in order to confirm complete extirpation. Additional radiotherapy is indicated in case of subtotal resection of a single lesion and in multiple lesions. In single brain metastasis a prospective randomized trial is necessary to prove whether conventional radiotherapy is essential after surgery in the primary treatment of the tumors or can be delayed until cerebral lesions recur. Radiosurgery is an alternative to surgery in the treatment of metastasis.

Abstract:Oilseed rape ( Brassica napus L.) is an allotetraploid (AACC, 2n = 38) crop, valued for its edible oil and protein content. seed yield and nutritional composition of rapeseed are influenced by its yield and oil quality traits. However, the genetic basis of yield-related and oil-quality traits remain ambiguous. A panel of 266 diversified oilseed rape accessions was genotyped using 223 simple sequence repeat (SSR) markers covering all 19 chromosomes to identify significant markers associated with yield and quality traits. Twelve yield-related and six quality traits were investigated in two consecutive years (2014 and 2015), with three replications in two environments (Changshun, CS; and Qinghe, QH). Using the model GLM with population structure and kinship (Q + K), a total of 25 significant SSR markers ( P < 0.001) were detected to be associated with these twelve yield-related and six quality traits, explaining 4.56%–19.17% of the phenotypic variation for each trait. Based on these markers, BnaA03g23490D , BnaC09g46370D , BnaA07g37150D , BnaA01g32590D , and BnaC09g37280D were identified as pleiotropic genes controlling multiple traits. These candidate genes illustrated the potential for the genetic understanding of yield and oil quality traits. Most importantly, these significant markers can be used for marker-assisted breeding of oilseed rape in different environments.

Abstract:Low temperature germination (LTG) is one of crucial agronomic traits for field-grown rapeseed in the Yangtze River basin, where delayed direct sowing frequently exposes seeds to cold stress during germination. Despite its importance, the genetic basis underlying rapeseed germination under different temperatures remains largely unexplored. Here we screened out two cultivars with different LTG performance (JY1621 and JY1605) and conducted transcriptome sequencing at five key timepoints under different temperatures. Comparative analysis among multiple groups of differentially expressed genes (DEGs) revealed sets of early and late temperature response germination (ETRG and LTRG) genes, as well as cold-tolerant (CDT) and temperature-insensitive (TPI) candidate regulators at different germination stages. Furthermore, we performed a genome-wide association study (GWAS) using germination index (GI) of 273 rapeseed accessions and identified 24 significant loci associated with the germination trait under the normal temperature. Through integrated analysis of transcriptome sequencing and GWAS, we identified a series of candidate genes involved in temperature-dependent germination. To further verify the results, we analyzed expression patterns and haplotype distributions of BnaA3.CYP77A4and BnaA3.NAC078 among the genetic population. This study performed a comprehensive multi-omics analysis on temperature-dependent germination and provides insights for low-temperature germination breeding of rapeseed.
