Abstract:The effects of species declines and extinction on biotic interactions remain poorly understood. The loss of a species is expected to result in the loss of other species that depend on it (coextinction), leading to cascading effects across trophic levels. Abstract:To assess the coextinction of species (the loss of a species upon the loss of another), we present a probabilistic model, scaled with empirical data. The model examines the relationship between coextinction levels (proportion of species extinct) of affiliates and their hosts across a wide range of coevolved interspecific systems: pollinating Ficus wasps and Ficus, parasites and their hosts, butterflies and their larval host plants, and ant butterflies and their host ants. Applying a nomographic method based on mean host specificity (number of host species per affiliate species), we estimate that 6300 affiliate species are “coendangered” with host species currently listed as endangered. Current extinction estimates need to be recalibrated by taking species coextinctions into account.

Abstract:A central question in community ecology is the means by which species coexist. Models of coexistence often assume that species have fixed trait values and consider questions such as how tradeoffs and environmental variation influence coexistence and diversity. However, species traits can be dynamic, varying between populations and individuals and changing over time as species adapt and evolve, at rates that are relevant to ecological processes. Consequently, adding evolution to ecological coexistence models may modify their predictions and stability in complex or unexpected ways. We extend a well-studied coexistence mechanism depending on resource fluctuations by allowing evolution along a tradeoff between maximum growth rate and competitive ability. Interactions between favorable season length and the period of fluctuations constrain coexistence, with two species coexistence favored by intermediate season length and arising through evolutionary branching or non-local invasion. However, these results depend on the relative rates of ecological and evolutionary processes: rapid evolution leads to a complete breakdown of otherwise stable coexistence. Other coexistence mechanisms should be evaluated from an evolutionary perspective to examine how evolutionary forces may alter predicted ecological dynamics.

Abstract:1 Natural and human mediated perturbations present challenges to the fate of populations but fuel contemporary evolution (evolution over humanly observable time‐scales). Here we ask if such evolution is sufficient to make the difference between population extinction and persistence. 2 To answer this question requires a shift from the usual focus on trait evolution to the emergent ‘eco‐evolutionary’ dynamics that arise through interactions of evolution, its fitness consequences and population abundance. 3 By combining theory, models and insights from empirical studies of contemporary evolution, we provide an assessment of three contexts: persistence of populations in situ, persistence of colonising populations, and persistence under gene flow and in metapopulations. 4 Contemporary evolution can likely rescue some, but not all, populations facing environmental change. Abstract:We introduce a new model for large scale evolution and extinction in which species are organized into food chains. The system evolves by two processes: origination/speciation and extinction. In the model, extinction of a given species can be due to an externally induced change in the environment or due to the extinction of all preys of that species (co-extinction). The model is able to reproduce the empirical observations, such as the statistical fractality of the fossil record or the scale-free distribution of extinction events, without invoking extinctions due to competition between species.

Abstract:How species coexist locally is a fundamental question in community ecology.Classical coexistence theory underscores the importance of niche differentiation between species and focuses on specific coexistence mechanisms.Studies on these specific coexistence mechanisms have profoundly contributed to understanding species coexistence at the local scale and inspired ecologists to create a more general contemporary coexistence theory.Under the contemporary coexistence theory,species differences are categorized into two groups:niche differences and average fitness differences.Niche differences serve as stabilizing mechanisms that promote species coexistence,whereas average fitness differences are related to equalizing mechanisms that drive competitive exclusion.In this paper we provide a detailed review of contemporary coexistence theory,including its definition and theoretical models,empirical tests of these models and their applications to biodiversity studies.Coexistence theory has applications in a number of other areas including biodiversity conservation and management in a changing world beyond the basic concept of how communities are structured.We show how contemporary coexistence theory has advanced the niche-based classic coexistence theory,helping us to better understand the underlying mechanisms of community assembly and biodiversity maintenance.

Abstract:Vulnerability to habitat fragmentation Habitat fragmentation caused by human activities has consequences for the distribution and movement of organisms. Betts et al. present a global analysis of how exposure to habitat fragmentation affects the composition of ecological communities (see the Perspective by Hargreaves). In a dataset consisting of 4489 animal species, regions that historically experienced little disturbance tended to harbor a higher proportion of species vulnerable to fragmentation. Species in more frequently disturbed regions were more resilient. High-latitude areas historically experienced more disturbance and harbor more resilient species, which suggests that extinction has removed fragmentation-sensitive species. Thus, conservation efforts to limit fragmentation are particularly important in the tropics. Science , this issue p. 1236 ; see also p. 1196

Abstract:Coextinction models are useful to understand community robustness to species loss and resilience to disturbances. We simulated pollinator extinctions in pollination networks by using a hybrid model that combined a recently developed stochastic coextinction model (SCM) for plant extinctions and a topological model (TCM) for animal extinctions. Our model accounted for variation in interaction strengths and included empirical estimates of plant dependence on pollinators to set seeds. The stochastic nature of such model allowed us determining plant survival to single (and multiple) extinction events, and identifying which pollinators (keystone species) were more likely to trigger secondary extinctions. Consistently across three different pollinator removal sequences, plant robustness was lower than in a pure TCM, and plant survival was more determined by dependence on the mutualism than by interaction strength. As expected, highly connected and dependent plants were the most sensitive to pollinator loss and collapsed faster in extinction cascades. We predict that the relationship between dependence and plant connectivity is crucial to determine network robustness to interaction loss. Finally, we showed that honeybees and several beetles were keystone species in our communities. This information is of great value to foresee consequences of pollinator losses facing current global change and to identify target species for effective conservation.

Abstract:Ecologists have put forward many explanations for coexistence, but these are only partial explanations; nature is complex, so it is reasonable to assume that in any given ecological community, multiple mechanisms of coexistence are operating at the same time. Here, we present a methodology for quantifying the relative importance of different explanations for coexistence, based on an extension of Modern Coexistence Theory. Current versions of Modern Coexistence Theory only allow for the analysis of communities that are affected by spatial or temporal environmental variation, but not both. We show how to analyze communities with spatiotemporal fluctuations, how to parse the importance of spatial variation and temporal variation, and how to measure everything with either mathematical expressions or simulation experiments. Our extension of Modern Coexistence Theory allows empiricists to use realistic models and more data to better infer the mechanisms of coexistence in real communities.

Abstract:Phenotypic plasticity, which is widespread in nature, can profoundly affect the composition of an ecological assembly. We present an integrative theoretical–experimental framework using the nematode plasticity model Pristionchus pacificus to predict how diet‐induced polyphenism can result in exclusion and/or coexistence. Species coexistence in ecological communities is a central feature of biodiversity. Different concepts, i.e., contemporary niche theory, modern coexistence theory, and the unified neutral theory, have identified many building blocks of such ecological assemblies. However, other factors, such as phenotypic plasticity and stochastic inter‐individual variation, have received little attention, in particular in animals. For example, how resource polyphenisms resulting in predator–prey interactions affect coexistence is currently unknown. Here, we present an integrative theoretical–experimental framework using the nematode plasticity model Pristionchus pacificus with its well‐studied mouth‐form dimorphism resulting in cannibalism. We develop an individual‐based model that relies upon synthetic data based on our empirical measurements of fecundity and polyphenism to preserve demographic heterogeneity. We demonstrate how the interplay between plasticity and individual stochasticity result in all‐or‐nothing outcomes at the local level. Coexistence is made possible when spatial structure is introduced.

Abstract:Current theories about mechanisms promoting species co-existence in diverse communities assume that species only interact ecologically. Species are treated as discrete evolutionary entities, even though abundant empirical evidence indicates that patterns of gene flow such as selfing and hybridization frequently occur in plant and animal groups. Here, we allow mating behavior to respond to local species composition and abundance in a data-driven meta-community model of species co-existence. While individuals primarily out-cross, they also maintain some small capacity for selfing and hybridization. Mating choice is treated as a 'fuzzy' behavior, determined by an interaction between intrinsic properties affecting mate choice and extrinsic properties of the local community, primarily the density and availability of sympatric inter-fertile species. When mate choice is strongly limited, even low survivorship of selfed offspring (<10%) can prevent extinction of rare species. With increasing mate choice, low hybridization success rates (~20%) maintain community level diversity for substantially longer periods of time. Given the low species densities and high diversity of tropical tree communities, the evolutionary costs of competition among sympatric congeneric species are negligible because direct competition is infrequent. In diverse communities, many species are chronically rare and thus vulnerable to stochastic extinction, which occurs rapidly if species are completely reproductively isolated. By incorporating fuzzy mating behavior into models of species co-existence, a more realistic understanding of the extinction process can be developed. Fuzzy mating strategies, potentially an important mechanism for rare species to escape extinction and gain local adaptations, should be incorporated into forest management strategies.
