Abstract:Abstract Evolutionary radiations provide important insights into species diversification, which is especially true of adaptive radiations. New World wood warblers (Parulidae) are a family of small, insectivorous, forest-dwelling passerine birds, often considered an exemplar adaptive radiation due to their rapid diversification followed by a slowdown. However, they deviate from the expectations of an adaptive radiation scenario due to the lack of conspicuous morphological and ecological differentiation. We fitted several macroevolutionary models to trait data in 105 species of wood warblers. We tested whether morphological traits underwent an early burst of evolution (suggesting adaptation to new ecological niches in adaptive radiations) and whether song and colour underwent a diversity-dependent acceleration of trait evolutionary rate (consistent with reproductive interference driving signal evolution). Morphology and song evolved gradually under stabilizing selection, suggesting niche conservatism, with morphology possibly acting as a constraint on song evolution. In contrast, many feather colour traits underwent a diversity-dependent burst of evolution occurring late in the clade’s history. We suggest that a two-step process has led to the remarkable diversification of wood warblers. First, their early diversification probably proceeded by allopatric speciation. Second, feather colour divergence likely occurred during secondary contact after range expansion. This diversification of signalling traits might have facilitated species coexistence, in combination with behavioural niche partitioning. Wood warblers seem to present characteristics of both adaptive and non-adaptive radiations.

Abstract:Speciation is often portrayed as an 'incomplete' or 'incipient' process if two groups of organisms, technically distinguishable either by morphology or genetics, can exchange genes. The ultimate outcome of diversification, given this perspective, is complete reproductive isolation. But an increasing amount of evidence suggests that speciation is rarely complete and inter-fertility between different taxonomically accepted species is consistently maintained. In this issue of Molecular Ecology, Linan et al. (2021) provide results that bridge evolutionary processes from populations to phylogenies that indicate suites of closely related tree species in the Mascarene Islands actively exchange genes, evolving as a nested set of syngameons with a hierarchical pattern of interfertility. The deep insight into diversification provided by this study is particularly powerful because of the genomic scale of the data and the complete taxonomic sampling of an island clade evolving in-situ. The prevalence of syngameon dynamics in a broad range of organisms indicates that we should adopt a fluid and comprehensive approach to defining evolutionary units for conservation and research. We should move beyond focusing on single endangered species in evolutionary and ecological isolation from other species but consider the entire network of potentially interfertile species and the potential for future adaptation and innovation, particularly in a human dominated world.

Abstract:Anticipating species' responses to environmental change is a pressing mission in biodiversity conservation. Despite decades of research investigating how climate change may affect population sizes, historical context is lacking, and the traits that mediate demographic sensitivity to changing climate remain elusive. We use whole-genome sequence data to reconstruct the demographic histories of 263 bird species over the past million years and identify networks of interacting morphological and life history traits associated with changes in effective population size (Ne) in response to climate warming and cooling. Our results identify direct and indirect effects of key traits representing dispersal, reproduction and survival on long-term demographic responses to climate change, thereby highlighting traits most likely to influence population responses to ongoing climate warming.

Abstract:Abstract Most studies on the processes driving evolutionary diversification highlight the importance of genetic drift in geographical isolation and natural selection across ecological gradients. Direct interactions among related species have received much less attention, but they can lead to character displacement, with recent research identifying patterns of displacement attributed to either ecological or reproductive processes. Together, these processes could explain complex, trait-specific patterns of diversification. Few studies, however, have examined the possible effects of these processes together or compared the divergence in multiple traits between interacting species among contact zones. Here, we show how traits of two Pogoniulus tinkerbird species vary among regions across sub-Saharan Africa. However, in addition to variation between regions consistent with divergence in refugial isolation, both song and morphology diverge between the species where they coexist. In West Africa, where the species are more similar in plumage, there is possible competitive or reproductive exclusion. In Central and East Africa, patterns of variation are consistent with agonistic character displacement. Molecular analyses support the hypothesis that differences in the age of interaction among regions can explain why species have evolved phenotypic differences and coexist in some regions but not others. Our findings suggest that competitive interactions between species and the time spent interacting, in addition to the time spent in refugial isolation, play important roles in explaining patterns of species diversification.

Abstract:Island biogeography theory has proved a robust approach to predicting island biodiversity on the assumption of species equivalency. However, species differ in their grouping behaviour and are entangled by complex interactions in island communities, such as competition and mutualism. We here investigated whether intra- and/or interspecific sociality may influence biogeographic patterns, by affecting movement between islands or persistence on them. We classified bird species in a subtropical reservoir island system into subcommunities based on their propensity to join monospecific and mixed-species flocks. We found that subcommunities which had high propensity to flock interspecifically had higher colonization rates and lower extinction rates over a 10-year period. Intraspecific sociality increased colonization in the same analysis. A phylogenetically corrected analysis confirmed the importance of interspecific sociality, but not intraspecific sociality. Group-living could enable higher risk crossings, with greater vigilance also linked to higher foraging efficiency, enabling colonization or long-term persistence on islands. Further, if group members are other species, competition can be minimized. Future studies should investigate different kinds of island systems, considering positive species interactions driven by social behaviour as potential drivers of community assembly on islands. Abstract:Abstract The process of reproductive character displacement involves divergence and/or the narrowing of variance in traits involved in species recognition, driven by interactions between taxa. However, stabilizing sexual selection may favor stasis and species similarity in these same traits if signals are optimized for transmission through the prevailing environment. Further, sexual selection may promote increased variability within species to facilitate individual recognition. Here we ask how the conflicting selection pressures of species recognition and sexual selection are resolved in a genus of Himalayan birds that sing exceptionally similar songs. We experimentally show that small differences in two traits (note shape and peak frequency) are both necessary and sufficient for species recognition. Song frequency shows remarkable clinal variation along the Himalayan elevational gradient, being most divergent where species co-occur, the classic signature of reproductive character displacement. Note shape shows no such clinal variation but varies more between individuals of an allopatric species than it does among individuals within species that co-occur. We argue that the different note shapes experience similar transmission constraints, and differences produced through species interactions spread back through the entire species range. Our results imply that reproductive character displacement is likely to be common.

Abstract:Phenotypic divergence can promote reproductive isolation and speciation, suggesting a possible link between rates of phenotypic evolution and the tempo of speciation at multiple evolutionary scales. To date, most macroevolutionary studies of diversification have focused on morphological traits, whereas behavioral traits─including vocal signals─are rarely considered. Thus, although behavioral traits often mediate mate choice and gene flow, we have a limited understanding of how behavioral evolution contributes to diversification. Furthermore, the developmental mode by which behavioral traits are acquired may affect rates of behavioral evolution, although this hypothesis is seldom tested in a phylogenetic framework. Here, we examine evidence for rate shifts in vocal evolution and speciation across two major radiations of codistributed passerines: one oscine clade with learned songs (Thraupidae) and one suboscine clade with innate songs (Furnariidae). We find that evolutionary bursts in rates of speciation and song evolution are coincident in both thraupids and furnariids. Further, overall rates of vocal evolution are higher among taxa with learned rather than innate songs. Taken together, these findings suggest an association between macroevolutionary bursts in speciation and vocal evolution, and that the tempo of behavioral evolution can be influenced by variation in developmental modes among lineages.

Abstract:Understanding the mechanisms of species coexistence has always been a fundamental topic in ecology. Classical theory predicts that interspecific competition may select for traits that stabilize niche differences, although recent work shows that this is not strictly necessary. Here we ask whether adaptive phenotypic plasticity could allow species coexistence (i.e., some stability at an equilibrium point) without ecological differentiation in habitat use. We used individual-based stochastic simulations defining a landscape composed of spatially uncorrelated or autocorrelated environmental patches, where two species with the same competitive strategies, not able to coexist without some form of phenotypic plasticity, expanded their ranges in the absence of a competition-colonization trade-off (a well-studied mechanism for species diversity). Each patch is characterized by a random environmental value that determines the optimal phenotype of its occupants. In such a scenario, only local adaptation and gene flow (migration) may interact to promote genetic variation and coexistence in the metapopulation. Results show that a competitively inferior species with adaptive phenotypic plasticity can coexist in a same patch with a competitively superior, non-plastic species, provided the migration rates and variances of the patches' environmental values are sufficiently large.

Abstract:Effects of phenotypic variation on the species-environment systems and the evolution of cooperation under prescribed phenotypic diversity have been well addressed respectively. Interspecies interactions in the context of evolvable phenotypic diversity remain largely unconsidered. We address the evolutionary dynamics by considering evolvable phenotypic variations under group interactions. Each individual carries a capacitor of phenotypes and pays a cost proportional to its volume. A random phenotype from the capacitor is expressed and the population is thus divided into subpopulations. Group interactions happen in each of these subpopulations, respectively. Competition is global. Results show that phenotypic diversity coevolves with cooperation under a wide range of conditions and that tradeoff between expanding capacitor and rising cost leads to an optimal level of phenotypic diversity best promoting cooperation. We also find that evolved high levels of phenotypic diversity can occasionally collapse due to the invasion of defector mutants, suggesting that cooperation and phenotypic diversity can mutually reinforce each other.

Abstract:Despite tremendous efforts in the past decades, relationships among main avian lineages remain heavily debated without a clear resolution. Discrepancies have been attributed to diversity of species sampled, phylogenetic method and the choice of genomic regions 1-3 . Here we address these issues by analysing the genomes of 363 bird species 4 (218 taxonomic families, 92% of total). Using intergenic regions and coalescent methods, we present a well-supported tree but also a marked degree of discordance. The tree confirms that Neoaves experienced rapid radiation at or near the Cretaceous-Palaeogene boundary. Sufficient loci rather than extensive taxon sampling were more effective in resolving difficult nodes. Remaining recalcitrant nodes involve species that are a challenge to model due to either extreme DNA composition, variable substitution rates, incomplete lineage sorting or complex evolutionary events such as ancient hybridization. Assessment of the effects of different genomic partitions showed high heterogeneity across the genome. We discovered sharp increases in effective population size, substitution rates and relative brain size following the Cretaceous-Palaeogene extinction event, supporting the hypothesis that emerging ecological opportunities catalysed the diversification of modern birds. The resulting phylogenetic estimate offers fresh insights into the rapid radiation of modern birds and provides a taxon-rich backbone tree for future comparative studies. Abstract:Advances in understanding the process of species formation require an integrated perspective that includes the evaluation of spatial, ecological and genetic components. One approach is to focus on multiple stages of divergence within the same species. Species that comprise phenotypically different populations segregated in apparently distinct habitats, in which range is presently continuous but was putatively geographically isolated provide an interesting system to study the mechanisms of population divergence. Here, we attempt to elucidate the role of ecology and geography in explaining observed morphological and genetic variation in an understorey-dwelling bird endemic to southeastern Africa, where two subspecies are recognized according to phenotype and habitat affinity. We carried out a range-wide analysis of climatic requirements, morphological and genetic variation across southeast Africa to test the hypothesis that the extent of gene flow among populations of the brown scrub-robin are influenced by their distinct climatic niches. We recovered two distinct trends depending on whether our analyses were hierarchically structured at the subspecies or at the within subspecies level. Between subspecies we found pronounced morphological differentiation associated with strong reproductive isolation (no gene flow) between populations occupying divergent climatic niches characterized by changes in the temperature of the warmest and wettest month. In contrast, within subspecies, we recovered continuous morphological variation with extensive gene flow among populations inhabiting the temperate and sub-tropical forests of southern Africa, despite divergence along the climate axis that is mainly determined by minimum temperature and precipitation of the coldest months. Our results highlight the role of niche divergence as a diversifying force that can promote reproductive isolation in vertebrates.

Trait-space patterning and the role of feedback in antigen-immunity coevolution

Abstract:Coevolutionary arms races form between interacting populations that constitute each other's environment and respond to mutual changes. This inherently far-from-equilibrium process finds striking manifestations in the adaptive immune system, where highly variable antigens and a finite repertoire of immune receptors coevolve on comparable timescales. This unique challenge to the immune system motivates general questions: How do ecological and evolutionary processes interplay to shape diversity? What determines the endurance and fate of coevolution? Here, we take the perspective of responsive environments and develop a phenotypic model of coevolution between receptors and antigens that both exhibit cross reactivity (one-to-many responses). The theory predicts that the extent of asymmetry in cross reactivity is a key determinant of repertoire composition: small asymmetry supports persistent large diversity, whereas strong asymmetry yields long-lived transients of quasispecies in both populations. The latter represents a different type of Turing mechanism. More surprisingly, patterning in the trait space feeds back on population dynamics: spatial resonance between the Turing modes breaks the dynamic balance, leading to antigen extinction or unrestrained growth. Model predictions can be tested via combined genomic and phenotypic measurements. Our work identifies cross reactivity as an important regulator of diversity and coevolutionary outcome, and reveals the remarkable effect of ecological feedback in pattern-forming systems, which drives evolution toward nonsteady states different than the Red Queen persistent cycles.
Trade-offs drive resource specialization and the gradual establishment of ecotypes

Abstract:Speciation is driven by many different factors. Among those are trade-offs between different ways an organism utilizes resources, and these trade-offs can constrain the manner in which selection can optimize traits. Limited migration among allopatric populations and species interactions can also drive speciation, but here we ask if trade-offs alone are sufficient to drive speciation in the absence of other factors. We present a model to study the effects of trade-offs on specialization and adaptive radiation in asexual organisms based solely on competition for limiting resources, where trade-offs are stronger the greater an organism's ability to utilize resources. In this model resources are perfectly substitutable, and fitness is derived from the consumption of these resources. The model contains no spatial parameters, and is therefore strictly sympatric. We quantify the degree of specialization by the number of ecotypes formed and the niche breadth of the population, and observe that these are sensitive to resource influx and trade-offs. Resource influx has a strong effect on the degree of specialization, with a clear transition between minimal diversification at high influx and multiple species evolving at low resource influx. At low resource influx the degree of specialization further depends on the strength of the trade-offs, with more ecotypes evolving the stronger trade-offs are. The specialized organisms persist through negative frequency-dependent selection. In addition, by analyzing one of the evolutionary radiations in greater detail we demonstrate that a single mutation alone is not enough to establish a new ecotype, even though phylogenetic reconstruction identifies that mutation as the branching point. Abstract:Abstract Most of life’s vast diversity of species and phenotypes is often attributed to adaptive radiation. Yet its contribution to species and phenotypic diversity of a major group has not been examined. Two key questions remain unresolved. First, what proportion of clades show macroevolutionary dynamics similar to adaptive radiations? Second, what proportion of overall species richness and phenotypic diversity do these adaptive-radiation-like clades contain? We address these questions with phylogenetic and morphological data for 1226 frog species across 43 families (which represent >99% of all species). Less than half of frog families resembled adaptive radiations (with rapid diversification and morphological evolution). Yet, these adaptive-radiation-like clades encompassed ~75% of both morphological and species diversity, despite rapid rates in other clades (e.g., non-adaptive radiations). Overall, we support the importance of adaptive-radiation-like evolution for explaining diversity patterns and provide a framework for characterizing macroevolutionary dynamics and diversity patterns in other groups.

Abstract:While phenological differences among species have typically been considered a form of niche partitioning, it seems increasingly likely that phenological offsets could destabilise species coexistence. The net effects of changing phenology on species coexistence will depend on the complex combinations of effects on intra‐ and inter‐specific interactions, which remain challenging to predict. Species‐specific phenological responses to changing climate are reshuffling the timing of species interactions, however we do not fully understand the consequences of these changes for species' population dynamics and community composition. In this study, we experimentally manipulated the timing of germination for five annual plant species from southern California and used pairwise competition experiments and coexistence theory to quantify how phenological shifts may impact species interactions and coexistence. We found that phenological shifts may help promote coexistence when they confer an advantage for competitively inferior species, but in other cases promote dominance by competitively superior species. Earlier germination generally increased species' performance relative to competitors, but the relative changes in intra‐and inter‐specific interactions caused more complex effects on niche and fitness differences. Phenological differences tended to reduce stabilising niche differences for many species pairs and reduced overall coexistence probabilities. Synthesis. While phenological differences among species have typically been considered a form of niche partitioning, it seems increasingly likely that phenological offsets could destabilise species coexistence. The net effects of changing phenology on species coexistence will depend on the complex combinations of effects on intra‐ and inter‐specific interactions, which remain challenging to predict.

Coevolution with hosts underpins speciation in brood-parasitic cuckoos

Abstract:Coevolution between interacting species is thought to increase biodiversity, but evidence linking microevolutionary processes to macroevolutionary patterns is scarce. We leveraged two decades of behavioral research coupled with historical DNA analysis to reveal that coevolution with hosts underpins speciation in brood-parasitic bronze-cuckoos. At a macroevolutionary scale, we show that highly virulent brood-parasitic taxa have higher speciation rates and are more likely to speciate in sympatry than less-virulent and nonparasitic relatives. We reveal the microevolutionary process underlying speciation: Hosts reject cuckoo nestlings, which selects for mimetic cuckoo nestling morphology. Where cuckoos exploit multiple hosts, selection for mimicry drives genetic and phenotypic divergence corresponding to host preference, even in sympatry. Our work elucidates perhaps the most common, but poorly characterized, evolutionary process driving biological diversification.

Abstract:Generally, genotypes and phenotypes are expected to be spatially congruent, however, in widespread species complexes with few barriers to dispersal, multiple contact zones, and limited reproductive isolation, discordance between phenotypes and phylogeographic groups is more probable. Wagtails (Aves: Motacilla) are a genus of birds with striking plumage pattern variation across Eurasia. Up to 13 subspecies are recognized within a single species, yet previous studies using mitochondrial DNA have supported phylogeographic groups that are inconsistent with subspecies plumage characteristics. In this study, we investigate the link between phenotypes and genotype by comparing populations thought to be at different stages along the speciation continuum. We take a phylogeographic approach by estimating population structure, testing for isolation by distance, conducting demographic modeling, and estimating the first time-calibrated species tree for the genus. Our study provides strong evidence for species-level patterns of differentiation in wagtails, however population-level differentiation is less pronounced. We find evidence that three of four widespread Eurasian species exhibit an east-west divide that contradicts both subspecies taxonomy and phenotypic variation. Both the geographic location of this divide and time estimates from demographic models are overlapping in two sympatric species, indicating that coincident Pleistocene events shaped their histories.

Abstract:Species sharing a prey or a predator species may go extinct due to exploitative or apparent competition. We examine whether evolution of the shared species acts as a coexistence mechanism and to what extent the answer depends on the genetic architecture underlying trait evolution. In our models of exploitative and apparent competition, the shared species evolves its defense or prey use. Evolving species are either haploid or diploid. A single locus pleiotropically determines prey nutritional quality and predator attack rates. When pleiotropy is sufficiently antagonistic (e.g. nutritional prey are harder to capture), eco-evolutionary assembly culminates in one of two stable states supporting only two species. When pleiotropy is weakly antagonistic or synergistic, assembly is intransitive: species-genotype pairs are cyclically displaced by rare invasions of the missing genotypes or species. This intransitivity allows for coexistence if, along its equilibria, the geometric mean of recovery rates exceeds the geometric mean of loss rates of the rare genotypes or species. By affecting these rates, synergistic pleiotropy can mediate coexistence, while antagonistic pleiotropy does not. For diploid populations experiencing weak antagonistic pleiotropy, superadditive allelic contributions to fitness can mitigate coexistence via an eco-evolutionary storage effect. Density-dependence and mutations also promote coexistence. These results highlight how the efficacy of evolution as a coexistence mechanism may depend on the underlying genetic architecture.

Abstract:A fundamental question of ecology is why species coexist in the same habitat. Coexistence can be enabled through niche differentiation, mediated by trait differentiation. Here, behaviour constitutes an often-overlooked set of traits. However, behaviours such as aggression and exploration drive intra- and interspecific competition, especially so in ants, where community structure is usually shaped by aggressive interactions. We studied behavioural variation in three ant species, which often co-occur in close proximity and occupy similar dominance ranks. We analysed how intra- and allospecific aggression, exploration and foraging activity vary under field conditions, namely with temperature and over time. Behaviours were assessed for 12 colonies per species, and four times each during several months. All behavioural traits consistently differed among colonies, but also varied over time and with temperature. These temperature-dependent and seasonal responses were highly species-specific. For example, foraging activity decreased at high temperatures in Formica rufibarbis, but not in Lasius niger; over time, it declined strongly in L. niger but much less in F. rufibarbis. Our results suggest that, owing to these species-specific responses, no species is always competitively superior. Thus, environmental and temporal variation effects a dynamic dominance hierarchy among the species, facilitating coexistence via the storage effect.

Abstract:Phenological responses to climate change vary across trophic levels. However, how trophic phenological synchrony determines species’ distributions through its effects on population dynamics has rarely been addressed. Here, we show that phenological variation underlies population and geographical range dynamics in a range-shifting herbivore, and demonstrate its interplay with changing trophic interactions. Using a novel modelling approach, we identify drivers of variation in phenology and population growth (productivity) for populations of the brown argus butterfly ( Aricia agestis ) feeding on ancestral and novel host plants in the UK. We demonstrate host plant-specific links between phenology and productivity, highlighting their role in the consumer’s range expansion. Critically, later butterfly phenology is associated with higher productivity in the annual second brood, especially on novel annual hosts where later activity improves synchrony with germinating plants. In turn, later phenology and higher second brood productivity are associated with more rapid range expansion, particularly in regions where only the novel hosts occur. Therefore, phenological asynchrony imposes limits on local population growth, influencing consumer resource selection, evolutionary responses and emergent range dynamics. How existing and future trophic phenological synchrony determine population dynamics will be critical for the ecological and evolutionary outcomes of climate change.
