Abstract:Groundnut (Arachis hypogaea L.) is a multi-purpose legume serving millions of farmers and their value chain actors globally. Use of old poor-performing cultivars contributes to low yields (< 1 t/ha) of groundnut in sub-Saharan Africa including Tanzania. The objectives of this study were to determine the extent of genetic variation among diverse groundnut collections using phenotypic traits and simple sequence repeat (SSR) markers to select distinct and complementary genotypes for breeding. One hundred and nineteen genotypes were evaluated under field conditions for agronomic traits and susceptibility to rust and leaf spot diseases. The study was conducted in two locations across two seasons. In addition, the 119 accessions were profiled with 13 selected SSR markers. Genotype and genotype by environment interaction effects were significant (p < 0.05) for days to flowering (DTF), late leaf spot score at 85 and 100 days after planting, pod yield (PDY), kernel yield (KY), hundred seed weight (HSW) and shelling percentage (SP). Principal components analysis revealed that plant stand, KY, SP, NPP (number of pods per plant), late leaf spot and rust disease scores accounted for the largest proportion of the total variation (71.9%) among the tested genotypes. Genotypes ICGV-SM 08587 and ICGV-SM 16579 had the most stable yields across the test environments. Moderate genetic variation was recorded with mean polymorphic information content of 0.34 and gene diversity of 0.63 using the SSR markers. The majority (74%) of genotypes showed high membership coefficients to their respective sub-populations, while 26% were admixtures after structure analysis. Much of the variation (69%) was found within populations due to genotypic differences. The present study identified genotypes ICGV-SM 06737, ICGV-SM 16575, ICG 12725 and ICGV-SM 16608 to be used for development of mapping population, which will be useful for groundnut improvement. This study provided a baseline information on characterization and selection of a large sample of groundnut genotypes in Tanzania for effective breeding and systematic conservation.

Abstract:Peanuts play a pivotal role as an economic crop on a global scale, serving as a primary source of both edible oil and protein. Peanut rust (Puccinia arachidis Speg.) disease constitutes a significant global biotic stress, representing a substantial economic threat to the peanut industry by inducing noteworthy reductions in seed yields and compromising oil quality. This comprehensive review delves into the distinctive characteristics and detrimental symptoms associated with peanut rust, scrutinizing its epidemiology and the control strategies that are currently implemented. Notably, host resistance emerges as the most favored strategy due to its potential to surmount the limitations inherent in other approaches. The review further considers the recent advancements in peanut rust resistance breeding, integrating the use of molecular marker technology and the identification of rust resistance genes. Our findings indicate that the ongoing refinement of control strategies, especially through the development and application of immune or highly resistant peanut varieties, will have a profound impact on the global peanut industry.

Abstract:The common bean (Phaseolus vulgaris L.) is the most important legume crop directly used for human consumption worldwide. Bean rust, caused by Uromyces appendiculatus, is a devastating disease and usually causes severe loss of seed yield and pod quality. Deployment of resistant cultivars is the best strategy to combat this disease. However, despite being the largest snap bean-producing country, the genetic basis research of rust resistance has largely lagged in China. In this study, an RIL population and a diversity panel were evaluated for rust resistance against a purified rust isolate Cua-LS using a detached leaf assay. Deploying a QTL-Seq analysis in the RIL population, a 1.81 Mb interval on chromosome 4, a 2.73 Mb interval on chromosome 5 and a 1.26 Mb interval on chromosome 6 were identified as major QTLs for rust resistance, designated as Qur-1, Qur-2 and Qur-3, respectively. Through a GWAS diversity panel, 64 significant SNPs associated with rust resistance were detected, distributed in all 11 chromosomes and explaining 19–49% of the phenotypic variation. Synteny analysis showed that Qur-2 was validated in GWAS, but the rust QTL/SNPs detected in our study were different from the known genes, except Ur-11. A total of 114 candidate genes, including the typical NBS-LRR genes, protein kinase superfamily proteins and ABC transporter family proteins, were identified and proposed as the likely candidates. The identified 17 resistant accessions will enrich the resistant germplasm resources, and the detected QTLs/SNPs will facilitate the molecular breeding of rust resistance in the common bean.

Abstract:Stem rust significantly threatens durum wheat production, often resulting in substantial yield losses. To better understand resistance mechanisms and the stability of durum lines in stem rust-prone environments, this study evaluated 49 durum genotypes over three seasons at the Kenya Agricultural and Livestock Research Organization in Njoro. Utilizing 7 × 7 alpha lattice design, we assessed adult-plant resistance, monitored disease progression through final disease score (FDS) and area under the disease progress curve (AUDPC), and evaluated agronomic performance. Statistical analyses revealed significant seasonal and genotypic effects on FDS, AUDPC, spike length, and grain yield (p≤0.01; p≤0.001), with important genotype-by-season interactions (p≤0.05; p≤0.001). Broad-sense heritability for AUDPC was high at 0.91 and moderate at 0.35 for kernels per spike, underscoring the genetic basis of these traits. Notably, we observed negative correlations between disease parameters and agronomic traits, suggesting potential trade-offs. GGE biplot analysis singled out the first season (main season of 2019) as crucial for evaluating stem rust resistance and identified several durum lines, such as G45 and G48, as consistently resistant across all conditions. Furthermore, this analysis highlighted G45, G48, G176 and G189 as the highest yielding and most stable lines. The discovery of these resistant and high-performing genotypes is critical for enhancing durum breeding programs, helping to mitigate the impact of stem rust and improve yield stability.

Abstract:Background: Rajmash (Phaseolus vulgaris L.) is a significant leguminous crop known for its high protein content and dietary value. As global demand for nutritious food sources rises, enhancing the productivity and nutritional quality of Rajmash has become imperative. This research paper aims to investigate the combining ability and character associations in rajmash to facilitate the development of improved varieties with superior agronomic traits. Methods: An experiment was carried out in Rajmash using line × tester mating design to estimate the gca effect of parents and sca effect of 21 hybrids for yield and its traits using 7 lines and 3 testers. Hybrids along with ten parents were studied for combining ability and phenotypic correlations for seed yield and nine yield related traits. Result: The result indicated that the general combining ability (GCA) and specific combining ability (SCA) were significant for most characters indicating the importance of both additive and non-additive genetic components. This implies that a comprehensive understanding of both types of genetic effects is crucial for effective breeding programs. Among parent TRCR 3, SKAU-R-19, RR-21-01 and RKR 1033 were found to be good general combiners for seed yield per plant. This indicates their potential to consistently impart favorable traits to their progeny. The identification of such strong general combiners is valuable information for breeders aiming to enhance overall seed yield. The most promising specific combiners for seed yield were from crosses including SKAU-R-19 × RKR 1033, IPR-205-19 × HUR, RR-21-01 × RKR 1033, RR-21-12 × GR 1 and RR-21-01 × HUR. Significant desirable phenotypic correlations were observed between seed yield with days to flowering, days maturity, number of pods per plant, pod length and 100 seed weight these characters can act as indirect selection criteria in yield that could be used in rajmash breeding programs. The identification of strong general combiners, promising specific crosses and meaningful phenotypic correlations offers practical guidance for future breeding efforts, contributing to the development of improved varieties with enhanced yield potential and desirable agronomic traits.

Abstract:Breeding for high yield potential along with resistance to chocolate spot and rust diseases are the main target of most faba bean breeding programs. The five populations (P1, P2, F1, F2 and F3) of three faba bean crosses (Triple White x Ohishima Zairai), (Triple White x Giza 40) and (Triple White x Foul Sbaï labiade) were evaluated during 2019 /2020 winter season at Sakha Agricultural Research Station, to study the type of gene action for foliar diseases resistance and some yield related traits. Significant differences were found among generations, i.e. P1, P2, F1, F2 and F3 for the majority of studied traits of all crosses. Significant and highly significant desirable percentages of heterosis relative to mid and better parent with favorable values for inbreeding depression for most traits. Additive gene effects were positive and highly significant for chocolate spot disease reaction, rust disease reaction. However, the dominant gene effects seem to be controlling the inheritance of yield and yield component traits. Narrow-sense heritability ranged from medium to high in most cases due to the opposite directions of dominance and dominance x dominance effects. Genetic advance from selection ranged from 7.66% for flowering date to 45.65% for No. of pods plant-1in cross 3. Finally; it could be concluded that cross 2 and cross 3 were the best for flowering date, seed yield/plant and 100-seed weight, while cross 3 was the best in resistance to chocolate spot and rust diseases. Therefore, selection in the advanced generations of both crosses could be effective.
Dissection of Common Rust Resistance in Tropical Maize Multiparent Population through GWAS and Linkage Studies

Abstract:Common rust (CR), caused by Puccina sorghi, is a major foliar disease in maize that leads to quality deterioration and yield losses. To dissect the genetic architecture of CR resistance in maize, this study utilized the susceptible temperate inbred line Ye107 as the male parent crossed with three resistant tropical maize inbred lines (CML312, D39, and Y32) to generate 627 F7 recombinant inbred lines (RILs), with the aim of identifying maize disease-resistant loci and candidate genes for common rust. Phenotypic data showed good segregation between resistance and susceptibility, with varying degrees of resistance observed across different subpopulations. Significant genotype effects and genotype × environment interactions were observed, with heritability ranging from 85.7% to 92.2%. Linkage and genome-wide association analyses across the three environments identified 20 QTLs and 62 significant SNPs. Among these, seven major QTLs explained 66% of the phenotypic variance. Comparison with six SNPs repeatedly identified across different environments revealed overlap between qRUST3-3 and Snp-203,116,453, and Snp-204,202,469. Haplotype analysis indicated two different haplotypes for CR resistance for both the SNPs. Based on LD decay plots, three co-located candidate genes, Zm00001d043536, Zm00001d043566, and Zm00001d043569, were identified within 20 kb upstream and downstream of these two SNPs. Zm00001d043536 regulates hormone regulation, Zm00001d043566 controls stomatal opening and closure, related to trichome, and Zm00001d043569 is associated with plant disease immune responses. Additionally, we performed candidate gene screening for five additional SNPs that were repeatedly detected across different environments, resulting in the identification of five candidate genes. These findings contribute to the development of genetic resources for common rust resistance in maize breeding programs.

Abstract:Genomic selection (GS) has become an indispensable tool in modern plant breeding, particularly for complex traits. This study aimed to assess the efficacy of GS in predicting rust (Uromyces pisi) resistance in pea (Pisum sativum), using a panel of 320 pea accessions and a set of 26,045 Silico-Diversity Arrays Technology (Silico-DArT) markers. We compared the prediction abilities of different GS models and explored the impact of incorporating marker × environment (M×E) interaction as a covariate in the GBLUP (genomic best linear unbiased prediction) model. The analysis included phenotyping data from both field and controlled conditions. We assessed the predictive accuracies of different cross-validation strategies and compared the efficiency of using single traits versus a multi-trait index, based on factor analysis and ideotype-design (FAI-BLUP), which combines traits from controlled conditions. The GBLUP model, particularly when modified to include M×E interactions, consistently outperformed other models, demonstrating its suitability for traits affected by complex genotype-environment interactions (GEI). The best predictive ability (0.635) was achieved using the FAI-BLUP approach within the Bayesian Lasso (BL) model. The inclusion of M×E interactions significantly enhanced prediction accuracy across diverse environments in GBLUP models, although it did not markedly improve predictions for non-phenotyped lines. These findings underscore the variability of predictive abilities due to GEI and the effectiveness of multi-trait approaches in addressing complex traits. Overall, our study illustrates the potential of GS, especially when employing a multi-trait index like FAI-BLUP and accounting for M×E interactions, in pea breeding programs focused on rust resistance.

Abstract:A recombinant inbred line (RIL) population with 215 lines derived from a cross between a highly yield line Zheng8903 (female parent) and a variety Yuhua No. 4 (male parent) was used in this research. The RILs population was grown in three environments to make a genetics analysis of yield from F-7 to F-9. Jointly segregating analysis was used to analyze the genetics of yield in the combination of Zheng8903xYuhua No. 4 using the method of major gene plus polygene mixed inheritance model. The results indicated that the optimum model of yield trait was two major genes plus polygenes mixed inheritance models and its expression could be greatly influenced by different environments. The heritability of major gene for the yield trait in the RILs was 70.73, 40.29 and 37.79% at Zhengzhou, Sanya and Yuanyang, respectively. The yield had significant major gene effect and the results implied that not only should the two major genes' effects be considered but also the polygene's effect should be considered in breeding to increase peanut yield.

Abstract:Background: French bean (Phaseolus vulgaris L.) production in the tropics is threatened by heavy incidence of anthracnose disease causing substantial crop loss when infection is at the early growth stages. Breeding strategies for tolerance against anthracnose disease along with enhanced productivity, and high pod protein content are to be formulated. Methods: Genotypes having broad genetic base and phenotypic diversity in 5 bush and 1 pole types were crossed in a 6 × 6 half diallel mating design to estimate combining ability, mode of gene action, and extent of heterosis for 11 quantitative traits. Result: The additive genetic effect was evident for percent disease index (PDI) of anthracnose and 10 pod weight. Rapid genetic gain can be achieved due to predominance of additive gene action in their control and can therefore be selected in early generation through simple breeding methods. Rest of the economic traits controlled by additive and non-additive gene effects could be improved through biparental mating, reciprocal recurrent selection, or diallel selective mating. Anthracnose disease tolerant and high yielding cultivars of might be developed utilizing parents, ‘Laxmi’, ‘Arka Sharath’ and ‘Vaishnavi-264’ with high gca effects. Although two cross combinations ‘Arka Sharath × Lakshmi’ and ‘Arjun × Arka Sharath’ showed significant heterobeltiosis in desired direction for PDI of anthracnose and other desirable horticultural traits but could not be exploited at commercial level due to complexity in hybridization. Identifying pure lines with tolerance against anthracnose disease and favorable horticultural attributes could be accomplished in segregating generations of the prospective hybrids.

Abstract:Introduction: Wheat rust diseases are widespread and affect all wheat growing areas around the globe. Breeding strategies focus on incorporating genetic disease resistance. However, pathogens can quickly evolve and overcome the resistance genes deployed in commercial cultivars, creating a constant need for identifying new sources of resistance. Methods: We have assembled a diverse tetraploid wheat panel comprised of 447 accessions of three Triticum turgidum subspecies and performed a genome-wide association study (GWAS) for resistance to wheat stem, stripe, and leaf rusts. The panel was genotyped with the 90K Wheat iSelect single nucleotide polymorphism (SNP) array and subsequent filtering resulted in a set of 6,410 non-redundant SNP markers with known physical positions. Results: Population structure and phylogenetic analyses revealed that the diversity panel could be divided into three subpopulations based on phylogenetic/geographic relatedness. Marker-trait associations (MTAs) were detected for two stem rust, two stripe rust and one leaf rust resistance loci. Of them, three MTAs coincide with the known rust resistance genes Sr13, Yr15 and Yr67, while the other two may harbor undescribed resistance genes. Discussion: The tetraploid wheat diversity panel, developed and characterized herein, captures wide geographic origins, genetic diversity, and evolutionary history since domestication making it a useful community resource for mapping of other agronomically important traits and for conducting evolutionary studies.

Abstract:Pea (Pisum sativum L.) is an important temperate legume crop providing plant‐based proteins for food and feed worldwide. Pea yield can be limited by several biotic stresses, among which rust represents a major limiting factor in many temperate and subtropical regions. Some efforts have been made to assess the natural variation in pea resistance to rust, but its efficient exploitation in breeding is limited since the resistance loci identified so far are scarce and their responsible gene(s) unknown. To overcome this knowledge gap, a comprehensive genome‐wide association study (GWAS) has been performed on pea rust, caused by Uromyces pisi, to uncover genetic loci associated with resistance. Utilizing a diverse collection of 320 pea accessions, we evaluated phenotypic responses to two rust isolates using both traditional methods and advanced image‐based phenotyping. We detected 95 significant trait‐marker associations using a set of 26,045 Diversity Arrays Technology‐sequencing polymorphic markers. Our in silico analysis identified 62 candidate genes putatively involved in rust resistance, grouped into different functional categories such as gene expression regulation, vesicle trafficking, cell wall biosynthesis, and hormonal signaling. This research highlights the potential of GWAS to identify molecular markers associated with resistance and candidate genes against pea rust, offering new targets for precision breeding. By integrating our findings into current breeding programs, we can facilitate the development of pea varieties with improved resistance to rust, contributing to sustainable agricultural practices and food security. This study sets the stage for future functional genomic analyses and the application of genomic selection approaches to enhance disease resistance in peas.

Abstract:Oat crown rust, caused by Puccinia coronata Corda f. sp. avenae Eriks. ( Pca ), is a major biotic impediment to global oat production. Crown rust resistance has been described in oat diploid species A . strigosa accession PI 258731 and resistance from this accession has been successfully introgressed into hexaploid A . sativa germplasm. The current study focuses on 1) mapping the location of QTL containing resistance and evaluating the number of quantitative trait loci (QTL) conditioning resistance in PI 258731; 2) understanding the relationship between the original genomic location in A . strigosa and the location of the introgression in the A . sativa genome; 3) identifying molecular markers tightly linked with PI 258731 resistance loci that could be used for marker assisted selection and detection of this resistance in diverse A . strigosa accessions. To achieve this, A . strigosa accessions, PI 258731 and PI 573582 were crossed to produce 168 F 5:6 recombinant inbred lines (RILs) through single seed descent. Parents and RILs were genotyped with the 6K Illumina SNP array which generated 168 segregating SNPs. Seedling reactions to two isolates of Pca (races TTTG, QTRG) were conditioned by two genes (0.6 cM apart) in this population. Linkage mapping placed these two resistant loci to 7.7 (QTRG) to 8 (TTTG) cM region on LG7. Field reaction data was used for QTL analysis and the results of interval mapping (MIM) revealed a major QTL (QPc.FD-AS-AA4) for field resistance. SNP marker assays were developed and tested in 125 diverse A . strigosa accessions that were rated for crown rust resistance in Baton Rouge, LA and Gainesville, FL and as seedlings against races TTTG and QTRG. Our data proposed SNP marker GMI_ES17_c6425_188 as a candidate for use in marker-assisted selection, in addition to the marker GMI_ES02_c37788_255 suggested by Rine’s group, which provides an additional tool in facilitating the utilization of this gene in oat breeding programs.

Identification of QTLs for Horizontal Resistance to Crown Rust in Oat

Abstract:In order to identify molecular markers associated with genes forhorizontal resistance to crown rust in oat, a population consisting of 158 F8 recombinant inbred lines from a cross of ‘MN841801-1 × Noble-2’ was mapped with 112 RFLP loci. A linkage map was constructed into 17 linkage groups and 23 unlinked loci. Disease resistance was evaluated on adult plants in greenhouse and field. Three horizontal resistance QTLs, termed PRQ1, PRQ2 and PRQ3, located on linkage groups C, P and N, respectively, were identified for area under the disease progress curve （AUDPC）and for percentage of pustule area versus total leaf area （PPA） in field and together explained 27% of the phenotypic variance. Two of these QTLs (PRQ1 and PRQ2) were identified in the greenhouse tests and explained 32% and 26% of the phenotypic variance when assessed as AUDPC and PPA.

Abstract:Stripe rust, induced by Puccinia striiformis f. sp. tritici , is the most harmful and prevalent disease in temperate regions worldwide, affecting wheat production areas globally. An effective strategy for controlling the disease involves enhancing genetic resistance against stripe rust, achieved through Egyptian breeding efforts not previously conducted on wheat genotypes. The resistance level to stripe rust in thirty-eight wheat genotypes was assessed using marker-assisted selection methods. The investigation suggests that wheat breeding programs can utilize slow-rusting Yr genes, which are effective resistance genes, to develop novel genotypes with stripe rust resistance through marker-assisted breeding. Based on the four disease responses of the wheat genotypes under investigation, the results categorized the genotypes into three groups. The first group included resistant genotypes, the second group exhibited a slow-rusting character with the lowest disease symptom rates, and the last group displayed the highest disease characteristics rates throughout the three seasons, comprising fast-rusting genotypes. The rust-resistant genes identified were Yr5 , Yr9 , Yr10 , Yr15 , Yr17 , Yr18 , Yr26 , Yr29 , Yr30 , and Yr36 . Genes Yr26 , Yr30 , and Yr36 were present in all genotypes. Genotypes Misr3, Misr4, Giza168, Giza167, Giza170, Giza171, Gemmeiza9, and Gemmeiza10 carried the Yr9 gene. Only one genotype, Sids13, was found to have the Yr17 gene. Genes Yr18 and Yr29 were identified in Sids14, Giza168, Giza170, Gemmeiza9, and Gemmeiza10. However, none of the wheat genotypes showed the presence of Yr5 , Yr10 , or Yr15 . Several backcrossing generations were conducted to introduce the Yr5 and Yr10 genes into susceptible genotypes (Misr1, Misr2, and Gemmeiza11). These genotypes are cultivated globally and are known for producing high-quality flour, making them of great importance to farmers. The study demonstrates significant potential for enhancing wheat genotypes for stripe rust resistance and increased production.

Abstract:Wheat stem rust caused by Puccinia graminis f. sp. tritici (Pgt) threatens wheat production worldwide. The objective of this study was to characterize wheat stem rust resistance in 'Linkert', a variety with adult plant resistance effective to emerging wheat stem rust pathogen strain Ug99. Two doubled haploid (DH) populations and one recombinant inbred line (RIL) population were developed with 'Linkert' as a stem rust resistant parent. Hard red spring wheat variety 'Forefront' and genetic stock 'LMPG' were used as stem rust susceptible parents of the DH populations. Breeding line 'MN07098-6' was used as a susceptible parent of the RIL population. Both DH and RIL populations with their parents were evaluated both at the seedling stage and in the field against Pgt races. Genotyping data of the DH populations were generated using the wheat iSelect 90k SNP assay. The RIL population was genotyped by genotyping-by-sequencing. We found QTL consistently associated with wheat stem rust resistance on chromosome 2BS for the Linkert/Forefront DH population and the Linkert/MN07098-6 RIL population both in Ethiopia and Kenya. Additional reliable QTL were detected on chromosomes 5BL (125.91 cM) and 4AL ( Sr7a ) for the Linkert/LMPG population in Ethiopia and Kenya. Different QTL identified in the populations reflect the importance of examining the genetics of resistance in populations derived from adapted germplasm (Forefront and MN07098-6) in addition to a genetic stock (LMPG). The associated markers in this study could be used to track and select for the identified QTL in wheat breeding programs.
