Abstract:Computational statistics is now an increasingly popular method of analysis for researchers that combines a vast array of algorithms, statistical methods, and the power of functional coding. The R programming language, in particular, has benefitted from this development alongside of traditional graphical user interface (GUI) software. Today, it has become the language of choice for empirical researchers. In this chapter, we introduce the R programming language as well as its popular development environment in the form of RStudio. We walk the reader through downloading both the R language and the RStudio integrated development environment (IDE). Then, we discuss the software layout and demonstrate how to interact with the software. Finally, we address creating and managing R projects and scripts, gaining access to documentation and help via various sources. This chapter is not intended as a tutorial on the writing of code in the R programming language. We do, however, provide useful open-source resources for learning R, which can be accessed from the R console RStudio environment.

Abstract:R is a language and environment for statistical computing and graphics, which provides a wide variety of statistical tools (modeling, statistical testing, time series analysis, classification problems, machine learning, ...), together with amazing graphical techniques and the great advantage that it is highly extensible. Nowadays, there is no doubt that it is the software par excellence in statistical courses for any level, for theoretical and applied subjects alike. Besides, it has become an almost essential tool for every research work that involves any kind of analysis or data visualization. Furthermore, it is one of the most employed programming languages for general purposes. The goal of this work is helping to share ideas and resources to improve teaching and/or research using the statistical software R. We will cover its benefits, show how to get started and where to locate specific resources, and will make interesting recommendations for using R, according to our experience. For the classroom we will develop a curricular and assessment infrastructure to support both dissemination and evaluation, while for research we will offer a broader approach to quantitative studies that provides an excellent support for work in science and technology.

Abstract:The R programming language is approaching its 30th birthday, and in the last three decades it has achieved a prominent role in statistics, bioinformatics, and data science in general. It currently ranks among the top 10 most popular languages worldwide, and its community has produced tens of thousands of extensions and packages, with scopes ranging from machine learning to transcriptome data analysis. In this review, we provide an historical chronicle of how R became what it is today, describing all its current features and capabilities. We also illustrate the major tools of R, such as the current R editors and integrated development environments (IDEs), the R Shiny web server, the R methods for machine learning, and its relationship with other programming languages. We also discuss the role of R in science in general as a driver for reproducibility. Overall, we hope to provide both a complete snapshot of R today and a practical compendium of the major features and applications of this programming language.

Abstract:S is a powerful environment for the statistical and graphical analysis of data. It provides the tools to implement many statistical ideas that have been made possible by the widespread availability of workstations having good graphics and computational capabilities. This book is a guide to using S environments to perform statistical analyses and provides both an introduction to the use of S and a course in modern statistical methods. Implementations of S are available commercially in S-PLUS(R) workstations and as the Open Source R for a wide range of computer systems. The aim of this book is to show how to use S as a powerful and graphical data analysis system. Readers are assumed to have a basic grounding in statistics, and so the book is intended for would-be users of S-PLUS or R and both students and researchers using statistics. Throughout, the emphasis is on presenting practical problems and full analyses of real data sets. Many of the methods discussed are state of the art approaches to topics such as linear, nonlinear and smooth regression models, tree-based methods, multivariate analysis, pattern recognition, survival analysis, time series and spatial statistics. Throughout modern techniques such as robust methods, non-parametric smoothing and bootstrapping are used where appropriate. This fourth edition is intended for users of S-PLUS 6.0 or R 1.5.0 or later. A substantial change from the third edition is updating for the current versions of S-PLUS and adding coverage of R. The introductory material has been rewritten to emphasis the import, export and manipulation of data. Abstract:Born in the late 20s, R is one of the most popular software for statistical computing and graphics. With the development of information technology and the advent of the big data era, great changes have taken place in the R ecosystem. Based on the meta information of the Comprehensive R Archive Network (CRAN) and the bibliometric data of literature citing R, we discovered that while R is initiated by statistics, its development is benefited greatly from computer science and the main user group in academics come from various disciplines such as agricultural science, biological science, environmental science and medical science. In addition, we displayed the collaboration patterns among R developers and analyze the possible effects of collaboration in the R community.

Toward a Common Framework for Statistical Analysis and Development

Abstract:We develop a general ontology of statistical methods and use it to propose a common framework for statistical analysis and software development built on and within the R language, including R's numerous existing packages. This framework offers a simple unified structure and syntax that can encompass a large fraction of existing statistical procedures. We conjecture that it can be used to encompass and present simply a vast majority of existing statistical methods, without requiring changes in existing approaches, and regardless of the theory of inference on which they are based, notation with which they were developed, and programming syntax with which they have been implemented. This development enabled us, and should enable others, to design statistical software with a single, simple, and unified user interface that helps overcome the conflicting notation, syntax, jargon, and statistical methods existing across the methods subfields of numerous academic disciplines. The approach also enables one to build a graphical user interface that automatically includes any method encompassed within the framework. We hope that the result of this line of research will greatly reduce the time from the creation of a new statistical innovation to its widespread use by applied researchers whether or not they use or program in R.

Abstract:The rdataretriever provides an R interface to the Python-based Data Retriever software.The Data Retriever automates the multiple steps of data analysis including downloading, cleaning, standardizing, and importing datasets into a variety of relational databases and flat file formats.It also supports provenance tracking for these steps of the analysis workflow by allowing datasets to be committed at the time of installation and allowing them to be reinstalled with the same data and processing steps in the future.Finally, it supports the installation of spatial datasets into relational databases with spatial support.The rdataretriever provides an R interface to this functionality and also supports importing of datasets directly into R for immediate analysis.The system also supports the use of custom data processing routines to support complex datasets that require custom data manipulation steps.The Data Retriever and rdataretriever are focused on scientific data applications including a number of widely used, but difficult to work with, datasets in ecology and the environmental sciences.

Abstract:Nolan and Temple Lang argue that "the ability to express statistical computations is an essential skill." A key related capacity is the ability to conduct and present data analysis in a way that another person can understand and replicate. The copy-and-paste workflow that is an artifact of antiquated user-interface design makes reproducibility of statistical analysis more difficult, especially as data become increasingly complex and statistical methods become increasingly sophisticated. R Markdown is a new technology that makes creating fully-reproducible statistical analysis simple and painless. It provides a solution suitable not only for cutting edge research, but also for use in an introductory statistics course. We present evidence that R Markdown can be used effectively in introductory statistics courses, and discuss its role in the rapidly-changing world of statistical computation.

Abstract:R is a programming language, open-source, developed by various of the world's most active statisticians with powerful function and visualization for data analysis from simple to complex data such as machine learning and artificial intelligence. Data visualization technologies have the ability to assist public health professionals with decision-making. Visualization appears to help decision making by increasing the quantity of information communicated and reducing the cognitive and intellectual strain of processing information. There are numerous commercially available statistical software packages that are widely utilized by epidemiologists worldwide. For industrialized nations, the price of software is not a significant issue. However, for underdeveloped nations, the true expenses are frequently excessive. Some academics in developing nations rely on software that has been illegally copied a copy of the software program. There are several benefits to using R, including the possibility of using software packages for free (open source) and the volume and availability of software packages. It is simple to retain and repeat commands on the same data analysis with multiple data frames, facilitating the work of health monitoring officers who frequently analyze data with similar variables but at different times.

Abstract:I present and describe a new software package in the R statistical programming environment for dendrochronology. R is considered the world's pre-eminent open-source statistical computing environment where users can contribute packages, which are freely available on the Internet. The dendrochronology program library in R (dplR) is able to read standard decadal-format files and allows users to perform several standard analyses including interactive detrending, chronology building, and the calculation of standard descriptive statistics. The package can also produce a variety of publication quality plots. The dplR package should make it easier for dendrochronologists to take advantage of R and use it as their primary analytic environment.

Communication Methods and Measures

Abstract:Computational text analysis has become an exciting research field with many applications in communication research. It can be a difficult method to apply, however, because it requires knowledge of various techniques, and the software required to perform most of these techniques is not readily available in common statistical software packages. In this teacher’s corner, we address these barriers by providing an overview of general steps and operations in a computational text analysis project, and demonstrate how each step can be performed using the R statistical software. As a popular open-source platform, R has an extensive user community that develops and maintains a wide range of text analysis packages. We show that these packages make it easy to perform advanced text analytics.

Abstract:R is widely regarded as unrivaled by other high-level programming languages for its statistical functions. The popularity of R as a statistical language has led many to overlook its applications outside the statistical realm. In this brief review, we present a list of R packages for supporting projects that entail analyses of DNA, RNA, and proteins. These R packages span the gamut of important molecular techniques, from routine quantitative polymerase chain reaction (qPCR) and Western blotting to high-throughput sequencing and proteomics generating very large datasets. The text-mining power of R can also be harnessed to facilitate literature reviews and predict future research trends and avenues. We encourage researchers to make full use of R in their work, given the versatility of the language, as well as its straightforward syntax which eases the initial learning curve.

It also implements a class-agnostic approach to R programming, supporting vector, matrix and data frame-like objects and their popular variants (e.g., factor, ts, xts, tibble, data.table, sf), enabling its seamless integration with large parts of the R ecosystem. This article introduces the package's key components and design principles in a structured way, supported by a rich set of examples. A small benchmark demonstrates its computational performance.

Abstract:The rise of the programmable web offers new opportunities for the empirically driven sciences. The access to, compilation and preparation of data from the programmable web for statistical analysis can, however, involve substantial up-front costs for the practical researcher. The R-package RWebData provides a high-level framework that allows data to be easily collected from the programmable web in a format that can be used directly for statistical analysis in R without bothering about the data’s initial format and nesting structure. It was developed specifically for users who have no experience with web technologies and merely use R as statistics software. This paper provides an overview of the high-level functions, explains the basic architecture of the package, illustrates the implemented data mapping algorithm, and discusses RWebData’s further development and reuse potential. Abstract:We developed an interactive online textbook that interleaves R programming activities with text as a way to facilitate students’ understanding of statistical ideas while minimizing the cognitive and emotional burden of learning programming. In this exploratory study, we characterize the attitudes and experiences of 672 undergraduate students as they used our online textbook as part of a 10-week introductory course in statistics. Students expressed negative attitudes and concerns related to R at the beginning of the course, but most developed more positive attitudes after engaging with course materials, regardless of demographic characteristics or prior programming experience. Analysis of a subgroup of students revealed that change in attitudes toward R may be linked to students’ patterns of engagement over time and students’ perceptions of the learning environment.

Methodology

Abstract:This paper reviews some programming techniques in R that have proved useful, particularly for substantial projects. These include several versions of object-oriented programming, used in a large number of R packages. The review tries to clarify the origins and ideas behind the various versions, each of which is valuable in the appropriate context. R has also been strongly influenced by the ideas of functional programming and, in particular, by the desire to combine functional with object oriented programming. To clarify how this particular mix of ideas has turned out in the current R language and supporting software, the paper will first review the basic ideas behind object-oriented and functional programming, and then examine the evolution of R with these ideas providing context. Functional programming supports well-defined, defensible software giving reproducible results. Object-oriented programming is the mechanism par excellence for managing complexity while keeping things simple for the user. The two paradigms have been valuable in supporting major software for fitting models to data and numerous other statistical applications. The paradigms have been adopted, and adapted, distinctively in R. Functional programming motivates much of R but R does not enforce the paradigm. Object-oriented programming from a functional perspective differs from that used in non-functional languages, a distinction that needs to be emphasized to avoid confusion. R initially replicated the S language from Bell Labs, which in turn was strongly influenced by earlier program libraries. At each stage, new ideas have been added, but the previous software continues to show its influence in the design as well. Outlining the evolution will further clarify why we currently have this somewhat unusual combination of ideas.

Abstract:Summary: R and Matlab are two high-level scientific programming languages which are frequently applied in computational biology. To extend the wide variety of available and approved implementations, we present the Rcall interface which runs in MATLAB and provides direct access to methods and software packages implemented in R. Rcall involves passing the relevant data to R, executing the specified R commands and forwarding the results to MATLAB for further use. The evaluation and conversion of the basic data types in R and MATLAB are provided. Due to the easy embedding of R facilities, Rcall greatly extends the functionality of the MATLAB programming language.
