Abstract:Intracellular transport is essential for maintaining proper cellular function in most eukaryotic cells, with perturbations in active transport resulting in several types of disease. Efficient delivery of critical cargos to specific locations is accomplished through a combination of passive diffusion and active transport by molecular motors that ballistically move along a network of cytoskeletal filaments. Although motor-based transport is known to be necessary to overcome cytoplasmic crowding and the limited range of diffusion within reasonable time scales, the topological features of the cytoskeletal network that regulate transport efficiency and robustness have not been established. Using a continuum diffusion model, we observed that the time required for cellular transport was minimized when the network was localized near the nucleus. In simulations that explicitly incorporated network spatial architectures, total filament mass was the primary driver of network transit times. However, filament traps that redirect cargo back to the nucleus caused large variations in network transport. Filament polarity was more important than filament orientation in reducing average transit times, and transport properties were optimized in networks with intermediate motor on and off rates. Our results provide important insights into the functional constraints on intracellular transport under which cells have evolved cytoskeletal structures, and have potential applications for enhancing reactions in biomimetic systems through rational transport network design.

Abstract:Recent experiments reveal both passive subdiffusion of various nanoparticles and anomalous active transport of such particles by molecular motors in the molecularly crowded environment of living biological cells. Passive and active microrheology reveals that the origin of this anomalous dynamics is due to the viscoelasticity of the intracellular fluid. How do molecular motors perform in such a highly viscous, dissipative environment? Can we explain the observed co-existence of the anomalous transport of relatively large particles of 100 to 500 nm in size by kinesin motors with the normal transport of smaller particles by the same molecular motors? What is the efficiency of molecular motors in the anomalous transport regime? Here we answer these seemingly conflicting questions and consistently explain experimental findings in a generalization of the well-known continuous diffusion model for molecular motors with two conformational states in which viscoelastic effects are included.

Abstract:The transport of macromolecules, such as DNA, through the cytoskeleton is critical to wide-ranging cellular processes from cytoplasmic streaming to transcription. The rigidity and steric hindrances imparted by the network of filaments comprising the cytoskeleton often leads to anomalous subdiffusion, while active processes such as motor-driven restructuring can induce athermal superdiffusion. Understanding the interplay between these seemingly antagonistic contributions to intracellular dynamics remains a grand challenge. Here, we use single-molecule tracking to show that the transport of large linear and circular DNA through motor-driven microtubule networks can be non-gaussian and multi-modal, with the degree and spatiotemporal scales over which these features manifest depending non-trivially on the state of activity and DNA topology. For example, active network restructuring increases caging and non-Gaussian transport modes of linear DNA, while dampening these mechanisms for rings. We further discover that circular DNA molecules exhibit either markedly enhanced subdiffusion or superdiffusion compared to their linear counterparts, in the absence or presence of kinesin activity, indicative of microtubules threading circular DNA. This strong coupling leads to both stalling and directed transport, providing a direct route towards parsing distinct contributions to transport and determining the impact of coupling on the transport signatures. More generally, leveraging macromolecular topology as a route to programming molecular interactions and transport dynamics is an elegant yet largely overlooked mechanism that cells may exploit for intracellular trafficking, streaming, and compartmentalization. This mechanism could be harnessed for the design of self-regulating, sensing, and reconfigurable biomimetic matter.

Abstract:Cytoskeletal networks are foundational examples of active matter and central to self-organized structures in the cell. In vivo, these networks are active and heavily crosslinked. Relating their large-scale dynamics to properties of their constituents remains an unsolved problem. Here we study an in vitro system made from microtubules and XCTK2 kinesin motors, which forms an aligned and active gel. Using photobleaching we demonstrate that the gel's aligned microtubules, driven by motors, continually slide past each other at a speed independent of the local polarity. This phenomenon is also observed, and remains unexplained, in spindles. We derive a general framework for coarse graining microtubule gels crosslinked by molecular motors from microscopic considerations. Using the microtubule-microtubule coupling, and force-velocity relationship for kinesin, this theory naturally explains the experimental results: motors generate an active strain-rate in regions of changing polarity, which allows microtubules of opposite polarities to slide past each other without stressing the material.

Abstract:It was previously believed that diffusion of a tracer particle in a viscoelastic material should be of the fractional Brownian motion (fBm) type. This is due to the long-term memory in the response of such materials to mechanical perturbations. Surprisingly, the diffusion of a tracer particle in a network of a purified protein, actin, was found to conform to the continuous time random walk (CTRW) type in one study that focused on the ensemble average characteristics. Here, we analyze the dynamics of two differently sized tracer particles in actin networks of different mesh sizes. We find that the ratio of tracer particle size to the characteristic length scale of a bio-polymer network plays a crucial role in determining the type of diffusion the particle performs. We find that the tracer particle diffusion has features of fBm when the particle is large compared to the mesh size, of normal diffusion when the particle is much smaller than the mesh size, and of CTRW in between these two limits. Based on our findings, we propose and verify numerically a new model for the tracer particle's motion in all regimes. Our model suggests that diffusion in actin networks consists of fBm of the tracer particle coupled with occasional caging events with power-law-distributed escape times.

Abstract:Intracellular transport of vesicular cargos, organelles, and other macromolecules is an essential process to move large items through a crowded, and inhomogeneous cellular environment. In an effort to dissect the fundamental effects of crowding and an increasingly complex cellular environment on the transport of individual motor proteins, we have performed in vitro reconstitution experiments with single kinesin-1 motors walking on microtubules in the presence of crowding agents and transient microtubule-associated proteins that more closely emulate the cellular environment. Macromolecular crowding due to inert polymers caused enhanced run lengths of motors, but displayed an increased tendency for non-specific motor association and diffusion, most likely due to depletion interactions. We found that transiently bound associated proteins slowed forward motion, but did not drastically affect the association times, in opposition to previously reported obstacle properties of stably associated microtubule-associated proteins, such as the neuronal protein tau. Such studies of the transport properties of molecular motors in increasingly complex reconstituted environments are important to illuminate the fundamental biophysical principles underlying the essential process of intracellular cargo transport.
Micro- and Macrorheological Properties of Isotropically Cross-linked Actin Networks

Abstract:Cells make use of semi-flexible biopolymers such as actin or intermediate filaments to control their local viscoelastic response by dynamically adjusting the concentration and type of cross-linker molecules. The microstructure of the resulting networks mainly determines their mechanical properties. It remains an important challenge to relate structural transitions to both the molecular properties of the cross-linking molecules and the mechanical response of the network. This can be achieved best by well-defined in vitro model systems in combination with microscopic techniques. Here, we show that with increasing concentrations of the cross-linker HMM (heavy meromyosin) a transition in the mechanical network response occurs. At low cross-linker densities the network elasticity is dominated by the entanglement length of the polymer, while at high HMM densities the cross-linker distance determines the elastic behavior. Using microrheology the formation of heterogeneous networks is observed at low cross-linker concentrations. Micro- and macrorheology both report the same transition to a homogeneous cross-linked phase. This transition is set by a constant average cross-linker distance. Thus, the micro- and macromechanical properties of isotropically cross-linked in vitro actin networks are determined by only one intrinsic network parameter.

Tunable intracellular transport on converging microtubule morphologies

Abstract:A common type of cytoskeletal morphology involves multiple converging microbutubules with their minus ends collected and stabilized by a microtubule organizing center (MTOC) in the interior of the cell. This arrangement enables the ballistic transport of cargo bound to microtubules, both dynein mediated transport towards the MTOC and kinesin mediated transport away from it, interspersed with diffusion for unbound cargo-motor complexes. Spatial and temporal positioning of the MTOC allows for bidirectional transport towards and away from specific organelles and locations within the cell and also the sequestering and subsequent dispersal of dynein transported cargo. The general principles governing dynamics, efficiency and tunability of such transport in the MTOC vicinity is not fully understood. To address this, we develop a one-dimensional model that includes advective transport towards an attractor (such as the MTOC), and diffusive transport that allows particles to reach absorbing boundaries (such as cellular membranes). We calculated the mean first passage time (MFPT) for cargo to reach the boundaries as a measure of the effectiveness of sequestering (large MFPT) and diffusive dispersal (low MFPT). The MFPT experiences a dramatic growth in magnitude, transitioning from a low to high MFPT regime (dispersal to sequestering) over a window of cargo attachment/detachment rates that is close to in vivo values. We find that increasing either the attachment or detachment rate, while fixing the other, can result in optimal dispersal when the attractor is placed asymmetrically. Finally, we describe a rare event regime, where the escape location is exponentially sensitive to the attractor positioning. Our results suggest that structures such as the MTOC allow for the sensitive control of the spatial and temporal features of transport and corresponding function under physiological conditions.

Effects of crosslinks on motor-mediated filament organization

Abstract:Crosslinks and molecular motors play an important role in the organization of cytoskeletal filament networks. Here we incorporate the effect of crosslinks into our model of polar motor-filament organization [Phys. Rev. E {\bf 71}, 050901 (2005)], through suppressing the relative sliding of filaments in the course of motor-mediated alignment. We show that this modification leads to a nontrivial macroscopic behavior, namely the oriented state exhibits a transverse instability in contrast to the isotropic instability that occurs without crosslinks. This transverse instability leads to the formation of dense extended bundles of oriented filaments, similar to recently observed structures in actomyosin. This model also can be applied to situations with two oppositely directed motor species or motors with different processing speeds.

Perfect anomalous transport of subdiffusive cargos by molecular motors in viscoelastic cytosol

Abstract:Multiple experiments show that various submicron particles such as magnetosomes, RNA messengers, viruses, and even much smaller nanoparticles such as globular proteins diffuse anomalously slow in viscoelastic cytosol of living cells. Hence, their sufficiently fast directional transport by molecular motors such as kinesins is crucial for the cell operation. It has been shown recently that the traditional flashing Brownian ratchet models of molecular motors are capable to describe both normal and anomalous transport of such subdiffusing cargos by molecular motors with a very high efficiency. This work elucidates further an important role of mechanochemical coupling in such an anomalous transport. It shows a natural emergence of a perfect subdiffusive ratchet regime due to allosteric effects, where the random rotations of a "catalytic wheel" at the heart of the motor operation become perfectly synchronized with the random stepping of a heavily loaded motor, so that only one ATP molecule is consumed at each motor step along microtubule on average. However, the number of rotations made by the catalytic engine and the traveling distance both scale sublinearly in time. Nevertheless, this anomalous transport can be very fast in absolute terms.

Anomalous diffusion for active Brownian particles cross-linked to a networked polymer: Langevin dynamics simulation and theory

Abstract:Quantitatively understanding of the dynamics of an active Brownian particle (ABP) interacting with a viscoelastic polymer environment is a scientific challenge. It is intimately related to several interdisciplinary topics such as the microrheology of active colloids in a polymer matrix and the athermal dynamics of the in vivo chromosome or cytoskeletal networks. Based on Langevin dynamics simulation and analytic theory, here we explore such a viscoelastic active system in depth using a star polymer of functionality $f$ with the center cross-linker particle being ABP. We observe that the ABP cross-linker, despite its self-propelled movement, attains an active subdiffusion with the scaling $\langle\Delta \mathbf{R}^2(t)\rangle\sim t^\alpha$ with $\alpha\leq 1/2$, through the viscoelastic feedback from the polymer. Counter-intuitively, the apparent anomaly exponent $\alpha$ becomes smaller as the ABP is driven by a larger propulsion velocity, but is independent of the functionality $f$ or the boundary conditions of the polymer. We set forth an exact theory, and show that the motion of the active cross-linker is a gaussian non-Markovian process characterized by two distinct power-law displacement correlations. At a moderate P{é}clet number, it seemingly behaves as fractional Brownian motion with a Hurst exponent $H=\alpha/2$, whereas, at a high P{é}clet number, the self-propelled noise in the polymer environment leads to a logarithmic growth of the mean squared displacement ($\sim \ln t$) and a velocity autocorrelation decaying as $-t^{-2}$. We demonstrate that the anomalous diffusion of the active cross-linker is precisely described by a fractional Langevin equation with two distinct random noises.

Motor-driven microtubule diffusion in a photobleached dynamical coordinate system

Abstract:Motor-driven cytoskeletal remodeling in cellular systems can often be accompanied by a diffusive-like effect at local scales, but distinguishing the contributions of the ordering process, such as active contraction of a network, from this active diffusion is difficult to achieve. Using light-dimerizable kinesin motors to spatially control the formation and contraction of a microtubule network, we deliberately photobleach a grid pattern onto the filament network serving as a transient and dynamic coordinate system to observe the deformation and translation of the remaining fluorescent squares of microtubules. We find that the network contracts at a rate set by motor speed but is accompanied by a diffusive-like spread throughout the bulk of the contracting network with effective diffusion constant two orders of magnitude lower than that for a freely-diffusing microtubule. We further find that on micron scales, the diffusive timescale is only a factor of approximately 3 slower than that of advection regardless of conditions, showing that the global contraction and long-time relaxation from this diffusive behavior are both motor-driven but exhibit local competition within the network bulk.

Abstract:Cross-linked biopolymer networks are widespread in the cytoskeleton of cells and biological gels, which are responsible for maintaining the structural integrity of the cells/materials as well as generating forces to drive cellular movement. Microscopically, these networks are composed of randomly distributed semi-flexible filaments along with the associated cross-linking and motor proteins that are under constant external and internal stresses. In the present study, we developed a computational model based on Langevin dynamics to examine the mechanical response of such networks where the bending and stretching of individual biopolymers, deformation and breakage of cross-linkers and the active role of molecular motors have all been considered. It was found that pronounced strain stiffening took place with increasing imposed shear deformation. However, such stiffening effect under shear was attenuated by the successive rupture of cross-linkers. Interestingly, the appearance of motor-induced contractile forces within the networks significantly increased their apparent modulus in the entropy-dominated regime (i.e., at small strains). In addition, considerable bundling and re-alignment of filaments were also observed under the contraction by motor proteins, in agreement with experimental observations. Finally, the fluctuating forces generated by active motors were found to contribute to the enhanced diffusion of nanometer-sized particles within the network.
Non-Markovian intracellular transport with sub-diffusion and run-length dependent detachment rate

Abstract:Intracellular transport of organelles is fundamental to cell function and health. The mounting evidence suggests that this transport is in fact anomalous. However, the reasons for the anomaly is still under debate. We examined experimental trajectories of organelles inside a living cell and propose a mathematical model that describes the previously reported transition from sub-diffusive to super-diffusive motion. In order to explain super-diffusive behaviour at long times, we introduce non-Markovian detachment kinetics of the cargo: the rate of detachment is inversely proportional to the time since the last attachment. Recently, we observed the non-Markovian detachment rate experimentally in eukaryotic cells. Here we further discuss different scenarios of how this effective non-Markovian detachment rate could arise. The non-Markovian model is successful in simultaneously describing the time-averaged variance (the time-averaged mean squared displacement corrected for directed motion), the mean first passage time of trajectories and the multiple peaks observed in the distributions of cargo velocities. We argue that non-Markovian kinetics could be biologically beneficial compared to the Markovian kinetics commonly used for modelling, by increasing the average distance the cargoes travel when a microtubule is blocked by other filaments. In turn, sub-diffusion allows cargoes to reach neighbouring filaments with higher probability, which promotes active motion along the microtubules.

Switchable microscale stress response of actin-vimentin composites emerges from scale-dependent interactions

Abstract:The mechanical properties of the mammalian cell regulate many cellular functions and are largely dictated by the cytoskeleton, a composite network of protein filaments, including actin, microtubules, and intermediate filaments. Interactions between these distinct filaments give rise to emergent mechanical properties that are difficult to generate synthetically, and recent studies have made great strides in advancing our understanding of the mechanical interplay between actin and microtubule filaments. While intermediate filaments play critical roles in the stress response of cells, their effect on the rheological properties of the composite cytoskeleton remains poorly understood. Here, we use optical tweezers microrheology to measure the linear viscoelastic properties and nonlinear stress response of composites of actin and vimentin with varying molar ratios of actin to vimentin. We reveal a surprising, nearly opposite effect of actin-vimentin network mechanics compared to single-component networks in the linear versus nonlinear regimes. Namely, the linear elastic plateau modulus and zero-shear viscosity are markedly reduced in composites compared to single-component networks of actin or vimentin, whereas the initial response force and stiffness are maximized in composites versus single-component networks in the nonlinear regime. While these emergent trends are indicative of distinct interactions between actin and vimentin, nonlinear stiffening and long-time stress response appear to both be dictated primarily by actin, at odds with previous bulk rheology studies. We demonstrate that these complex, scale-dependent effects arise from the varied contributions of network density, filament stiffness, non-specific interactions, and poroelasticity to the mechanical response at different spatiotemporal scales. Cells may harness this complex behavior to facilitate distinct stress responses at different scales and in response to different stimuli to allow for their hallmark multifunctionality.

Transition to superdiffusive behavior in intracellular actin-based transport mediated by molecular motors

Abstract:Intracellular transport of large cargoes, such as organelles, vesicles or large proteins, is a complex dynamical process that involves the interplay of ATP-consuming molecular motors, cytoskeleton filaments and the viscoelastic cytoplasm. The displacements of particles or probes in the cell cytoplasm as a function of time are characterized by different (anomalous) diffusion regimes. We investigate here the motion of pigment organelles (melanosomes) driven by myosin-V motors in \emph{Xenopus laevis} melanocytes using a high spatio-temporal resolution tracking technique. By analyzing the mean square displacement (MSD) of the obtained trajectories as a function of the time lag, we show that the melanosomes display a transition between subdiffusive to superdiffusive behavior. A stochastic theoretical model is introduced to generalize the interpretation of our data. Starting from a generalized Langevin equation that explicitly considers the collective action of the molecular motors we derive an analytical expression for the MSD as a function of the time lag, which also takes into account the experimental noise. By fitting our model to the experimental data we were able to discriminate the exponents that characterize the passive and active contributions to melanosome dynamics. The model also estimates the "global" motor forces correctly. In this sense, our model gives a quantitative description of active transport in living cells with a reduced number of parameters.

Abstract:A ubiquitous observation in cell biology is that the diffusive motion of macromolecules and organelles is anomalous, and a description simply based on the conventional diffusion equation with diffusion constants measured in dilute solution fails. This is commonly attributed to macromolecular crowding in the interior of cells and in cellular membranes, summarizing their densely packed and heterogeneous structures. The most familiar phenomenon is a sublinear, power-law increase of the mean-square displacement (MSD) as a function of the lag time, but there are other manifestations like strongly reduced and time-dependent diffusion coefficients, persistent correlations in time, non-Gaussian distributions of spatial displacements, heterogeneous diffusion and a fraction of immobile particles. After a general introduction to the statistical description of slow, anomalous transport, we summarize some widely used theoretical models: Gaussian models like fractional Brownian motion and Langevin equations for visco-elastic media, the continuous-time random walk model, and the Lorentz model describing obstructed transport in a heterogeneous environment. Particular emphasis is put on the spatio-temporal properties of the transport in terms of two-point correlation functions, dynamic scaling behaviour, and how the models are distinguished by their propagators even if the MSDs are identical. Then, we review the theory underlying commonly applied experimental techniques in the presence of anomalous transport like single-particle tracking, fluorescence correlation spectroscopy (FCS) and fluorescence recovery after photobleaching (FRAP). We report on the large body of recent experimental evidence for anomalous transport in crowded biological media: in cyto- and nucleoplasm as well as in cellular membranes, complemented by in vitro experiments where a variety of model systems mimic physiological crowding conditions. Finally, computer simulations are discussed which play an important role in testing the theoretical models and corroborating the experimental findings. The review is completed by a synthesis of the theoretical and experimental progress identifying open questions for future investigation.
