Abstract:The transport of macromolecules, such as DNA, through the cytoskeleton is critical to wide-ranging cellular processes from cytoplasmic streaming to transcription. The rigidity and steric hindrances imparted by the network of filaments comprising the cytoskeleton often leads to anomalous subdiffusion, while active processes such as motor-driven restructuring can induce athermal superdiffusion. Understanding the interplay between these seemingly antagonistic contributions to intracellular dynamics remains a grand challenge. Here, we use single-molecule tracking to show that the transport of large linear and circular DNA through motor-driven microtubule networks can be non-gaussian and multi-modal, with the degree and spatiotemporal scales over which these features manifest depending non-trivially on the state of activity and DNA topology. For example, active network restructuring increases caging and non-Gaussian transport modes of linear DNA, while dampening these mechanisms for rings. We further discover that circular DNA molecules exhibit either markedly enhanced subdiffusion or superdiffusion compared to their linear counterparts, in the absence or presence of kinesin activity, indicative of microtubules threading circular DNA. This strong coupling leads to both stalling and directed transport, providing a direct route towards parsing distinct contributions to transport and determining the impact of coupling on the transport signatures. More generally, leveraging macromolecular topology as a route to programming molecular interactions and transport dynamics is an elegant yet largely overlooked mechanism that cells may exploit for intracellular trafficking, streaming, and compartmentalization. This mechanism could be harnessed for the design of self-regulating, sensing, and reconfigurable biomimetic matter.

Abstract:The sliding dynamics along two asymmetric/symmetric axial chains of ring chains linked by a linear chainis investigated using molecular dynamics (MD) simulations. A novel sub-diffusion behavior is observed for ring chains sliding along eithera fixed rod-like chain or fluctuating axial chain on asymmetric/symmetric axial chainsat the intermediate time range due to their strongly interplay between two ring chains. However, two ring chains slide in the normal diffusion at along time range because their sliding dynamics can be regarded as an overall motion of two ring chains. For ring chains sliding on two symmetric/asymmetricaxial chains, the diffusion coefficient D of ring chains relies on the bending energy of axial chains (Kb) as well as the distance of two axial chains (d). There exists a maximum diffusion coefficient Dmax at d = d* in which ring chains slide at the fastest velocity due to the maximum conformational entropy for the linking chain between two ring chainsat d = d*. Ring chain slide on fixed rod-like axial chainsfaster in the symmetric axial chain case than that in the asymmetric axial chain case. However, ring chains slide on fluctuatingaxial chainsslower in the symmetric axial chain case than that in the asymmetric axial chain case. This investigation can provide insights into the effects of the linked chain conformation on the sliding dynamics of ring chains in a slide-ring gel.
Ring DNA confers enhanced bulk elasticity and restricted macromolecular diffusion in DNA-dextran blends

Abstract:Polymer architecture plays critical roles in both bulk rheological properties and microscale macromolecular dynamics in entangled polymer solutions and composites. Ring polymers, in particular, have been the topic of much debate due to the inability of the celebrated reptation model to capture their observed dynamics. Macrorheology and differential dynamic microscopy (DDM) are powerful methods to determine entangled polymer dynamics across scales, yet they typically require different samples under different conditions, preventing direct coupling of bulk rheological properties to the underlying macromolecular dynamics. Here, we perform macrorheology on composites of highly-overlapping DNA and dextran polymers, focusing on the role of DNA topology (rings versus linear chains) as well as the relative volume fractions of DNA and dextran. On the same samples under the same conditions, we perform DDM and single-molecule tracking on embedded fluorescent-labeled DNA molecules immediately before and after bulk measurements. We show DNA-dextran composites exhibit unexpected non-monotonic dependences of bulk viscoelasticity and molecular-level transport properties on the fraction of DNA comprising the composites, with characteristics that are strongly dependent on the DNA topology. We rationalize our results as arising from stretching and bundling of linear DNA versus compaction, swelling, and threading of rings driven by dextran-mediated depletion interactions.

Abstract:Blends of circular and linear polymers have fascinated and perplexed researchers for decades, and the role of topology on their stress response and dynamics continues to be a topic of fervent debate. While linear polymers adopt larger coil sizes and form stronger and more pervasive entanglements than their circular counterparts, threading of circular polymers by linear chains can introduce persistent constraints that dramatically decrease mobility, leading to emergent rheological properties in blends. However, the complex interplay between topology-dependent polymer overlap and threading propensity, along with the large amounts of material required to sample many compositions, has limited the ability to experimentally map the stress response of blends to their composition with high resolution. Moreover, the role of supercoiling on the stress response of circular-linear blends remains poorly understood. Here, we leverage in situ enzymatic topological conversion to map the deformation dynamics of DNA blends with over 70 fractions of linear, ring and supercoiled molecules that span the phase space of possible topological compositions. We use OpTiDDM (Optical Tweezers integrating Differential Dynamic Microscopy) to map strain-induced deformation dynamics to composition. We reveal that strain-coupling, quantified by superdiffusive dynamics that are aligned with the strain, is maximized for blends of ring and linear polymers with comparable fractions. Increasing the fraction of supercoiled molecules dramatically reduces strain-coupling while converting more rings to linear chains offers a more modest means of reduces coupling. We demonstrate that these results are a direct consequence of the interplay between increasing polymer overlap and decreasing threading probability as circular molecules are converted to linear chains, with a careful balance achieved for blends with an ample ring fraction but devoid of supercoiled molecules.

Abstract:Polymer composites are ubiquitous in biology and industry alike, owing to their emergent desirable mechanical properties not attainable in single-species systems. At the same time, polymer topology has been shown to play a key role in tuning the rheology of polymeric fluids. However, how topology impacts the rheology of composites remains poorly understood. Here, we create composites of rigid rods (microtubules) polymerized within entangled solutions of flexible linear and ring polymers (DNA). We couple linear and nonlinear optical tweezers microrheology with confocal microscopy and scaled particle theory to show that composites of linear DNA and microtubules exhibit a strongly non-monotonic dependence of elasticity and stiffness on microtubule concentration due to depletion-driven polymerization and flocculation of microtubules. In contrast, composites of ring DNA and microtubules show a much more modest monotonic increase in elastic strength with microtubule concentration, which we demonstrate arises from the increased ability of rings to mix with microtubules.

Abstract:Understanding the dynamics of ring polymers is a particularly challenging yet interesting problem in soft materials. Despite recent progress, a complete understanding of the nonequilibrium behavior of ring polymers has not yet been achieved. In this work, we directly observe the flow dynamics of DNA-based rings in semidilute linear polymer solutions using single molecule techniques. Our results reveal strikingly large conformational fluctuations of rings in extensional flow long after the initial transient stretching process has terminated, which is observed even at extremely low concentrations (0.025 <i>c</i><sup>*</sup>) of linear polymers in the background solution. The magnitudes and characteristic timescales of ring conformational fluctuations are determined as functions of flow strength and polymer concentration. Our results suggest that ring conformational fluctuations arise due to transient threading of linear polymers through open ring chains stretching in flow.

Abstract:In recent years, ring polymers have become one of the most widely studied subjects of macromolecular physics research. These molecules can be synthesized with fascinating supramolecular topological constraints, which include molecular knots, and mechanically interlocked rings such as catenanes. The diffusion dynamics of such unique macromolecules also play a fundamental role in comprehending the physics of DNA and cellular chromatin. While most studies on the diffusion of topologically complex polymer chains have been done by keeping their molecular weight constant, where the distinct effect of topology is dominated by the size of the polymers, comparative studies for the same sizes are scanty. Hence, in the present work, we investigate the role of topology on the translational and rotational diffusion dynamics of ring polymers with supramolecular topological constraints. We have modeled linear, ring, catenane (two interlocked rings), and trefoil-knot for three constant hydrodynamic radius($R_h$) cases under good solvent conditions in the limit of infinite dilution. In each case, the molecular weights of the four topologically distinct polymer chains are selected such that their resulting hydrodynamic radius are approximately constant. The solvent particles are modeled using multi-particle collision dynamics. We find that, while the rate of translational diffusion of these four topologically distinct polymer chains are approximately equal to each other at constant $R_h$ and agrees well with the Zimm theory in all three cases, there is a appreciable difference in the values of the rotational diffusion coefficients. The explicit role of the topology on the diffusion dynamics of ring polymers is delineated by comparing the results of the present work with the results for star polymers.

Abstract:Abstract Understanding and controlling the rheology of polymeric complex fluids that are pushed out-of-equilibrium is a fundamental problem in both industry and biology. For example, to package, repair, and replicate DNA, cells use enzymes to constantly manipulate DNA topology, length, and structure. Inspired by this feat, here we engineer and study DNA-based complex fluids that undergo enzymatically-driven topological and architectural alterations via restriction endonuclease (RE) reactions. We show that these systems display time-dependent rheological properties that depend on the concentrations and properties of the comprising DNA and REs. Through time-resolved microrheology experiments and Brownian Dynamics simulations, we show that conversion of supercoiled to linear DNA topology leads to a monotonic increase in viscosity. On the other hand, the viscosity of entangled linear DNA undergoing fragmentation displays a universal decrease that we rationalise using living polymer theory. Finally, to showcase the tunability of these behaviours, we design a DNA fluid that exhibits a time-dependent increase, followed by a temporally-gated decrease, of its viscosity. Our results present a class of polymeric fluids that leverage naturally occurring enzymes to drive diverse time-varying rheology by performing architectural alterations to the constituents.

Abstract:In this study, we simulate mechanically interlocked semiflexible ring polymers inspired by the minicircles of kinetoplast DNA (kDNA) networks. Using coarse-grained molecular dynamics simulations, we investigate the impact of molecular topological linkage and nanoconfinement on the conformational properties of two- and three-ring polymer systems in varying solvent qualities. Under good-quality solvents, for two-ring systems, a higher number of crossing points lead to a more internally constrained structure, reducing their mean radius of gyration. In contrast, three-ring systems, which all had the same crossing number, exhibited more similar sizes. In unfavorable solvents, structures collapse, forming compact configurations with increased contacts. The morphological diversity of structures primarily arises from topological linkage rather than the number of rings. In three-ring systems with different topological conformations, structural uniformity varies based on link types. Extreme confinement induces isotropic and extended conformations for catenated polymers, aligning with experimental results for kDNA networks and influencing the crossing number and overall shape. Finally, the flat-to-collapse transition in extreme confinement occurs earlier (at relatively better solvent conditions) compared to non-confined systems. This study offers valuable insights into the conformational behavior of mechanically interlocked ring polymers, highlighting challenges in extrapolating single-molecule analyses to larger networks such as kDNA.

Action at Hooked or Twisted-Hooked DNA Juxtapositions Rationalizes Unlinking Preference of Type-2 Topoisomerases.

Abstract:The mathematical basis of the hypothesis that type-2 topoisomerases recognize and act at specific DNA juxtapositions has been investigated by coarse-grained lattice polymer models, showing that selective segment passages at hooked juxtapositions can result in dramatic reductions in catenane and knot populations. The lattice modeling approach is here extended to account for the narrowing of variance of linking number (Lk) of DNA circles by type-2 topoisomerases. In general, the steady-state variance of Lk resulting from selective segment passages at a specific juxtaposition geometry j is inversely proportional to the average linking number, Lk(j), of circles with the given juxtaposition. Based on this formulation, we demonstrate that selective segment passages at hooked juxtapositions reduce the variance of Lk. The dependence of this effect on model DNA circle size is remarkably similar to that observed experimentally for type-2 topoisomerases, which appear to be less capable in narrowing Lk variance for small DNA circles than for larger DNA circles. This behavior is rationalized by a substantial cancellation of writhe in small circles with hook-like juxtapositions. During our simulations, we uncovered a twisted variation of the hooked juxtaposition that has an even more dramatic effect on Lk variance narrowing than the hooked juxtaposition. For an extended set of juxtapositions, we detected a significant correlation between the Lk narrowing potential and the logarithmic decatenating and unknotting potentials for a given juxtaposition, a trend reminiscent of scaling relations observed with experimental measurements on type-2 topoisomerases from a variety of organisms. The consistent agreement between theory and experiment argues for type-2 topoisomerase action at hooked or twisted-hooked DNA juxtapositions.
Topological DNA blends exhibit resonant deformation fields and strain propagation dynamics tuned by steric constraints

Abstract:Understanding how polymers deform in response to local stresses and strains, and how strains propagate from a local disturbance, are grand challenges in wide-ranging fields from materials manufacturing to cell mechanics. These dynamics are particularly complex for blends of polymers of distinct topologies, for which several different species-dependent mechanisms may contribute. Here, we use OpTiDDM (Optical Tweezers integrating Differential Dynamic Microscopy) to elucidate deformation fields and propagation dynamics of binary blends of linear, ring and supercoiled DNA of varying sizes. We reveal robust non-monotonic dependence of strain alignment and superdiffusive transport with strain rate. However, peak alignment and superdiffusivity are surprisingly decoupled, occurring at different strain rates resonant with the distinct relaxation rates of the different topologies. Despite this universal resonance, we find that strain propagation of ring-linear blends is dictated by entanglements while supercoiled-ring blends are governed by Rouse dynamics. Our results capture critical subtleties in propagation and deformation dynamics of topological blends, shedding new light on the governing physics and offering a route towards decoupled tuning of response features. We anticipate our approach to be broadly generalizable to mapping the deformation dynamics of polymer blends, with an eye towards bottom-up bespoke materials design. STATEMENT OF SIGNIFICANCE: In biology and in manufacturing, biomaterials are often subject to localized and spatially nonuniform strains and stresses. Yet, understanding the extent to which strains are absorbed, distributed, or propagated across different spatiotemporal scales remains a grand challenge. Here, we combine optical tweezers with differential dynamic microscopy to elucidate deformation fields and propagation dynamics of blends of linear, ring and supercoiled DNA, revealing robust non-monotonic trends and decoupling of strain alignment and superdiffusivity, and capturing critical subtleties in propagation and deformation dynamics. Our results, shedding important new physical insight to guide decoupled tuning of response features, may be leveraged to map the deformation dynamics of wide-ranging systems of biopolymers and other macromolecules, with an eye towards bottom-up bespoke biomaterials design.

Abstract:How type-2 topoisomerases discern global topology from local properties of DNA is not known precisely but the hypothesis that the enzymes selectively pass double-helix strands at hook-like juxtapositions is promising. Building upon an investigation of unknotting and decatenating using an improved wormlike DNA model, here we focus primarily on the enzymes' action in narrowing the distribution of linking number (Lk) in supercoiled DNA. Consistent with experiments, with selective passage at a hooked juxtaposition, the simulated narrowing factor R-Lk diminishes with decreasing DNA circle size but approaches an asymptotic R-Lk approximate to 1.7-1.8 for circle size greater than or similar to 3.5 kb. For the larger DNA circles, we found that (R-Lk - 1) approximate to 0.42 log(10) R-K approximate to 0.68 log(10) R-L and thus R-K approximate to (R-L)(1.6) holds for the computed R-Lk and knot and catenane reduction factors R-K and R-L attained by selective passage at different juxtaposition geometries. Remarkably, this general scaling relation is essentially identical to that observed experimentally for several type-2 topoisomerases from a variety of organisms, indicating that the different disentangling powers of the topoisomerases likely arise from variations in the hooked geometries they select. Taken together, our results suggest strongly that type-2 topoisomerases recognize not only the curvature of the G-segment but also that of the T-segment.

Abstract:The nucleotide sequence of DNA is the repository of hereditary information. Yet, it is now clear that the DNA itself plays an active role in regulating the ability of the cell to extract its information. Basic biological processes, including control of gene transcription, faithful DNA replication and segregation, maintenance of the genome and cellular differentiation are subject to the conformational and topological properties of DNA in addition to the regulation imparted by the sequence itself. How do these DNA features manifest such striking effects and how does the cell regulate them? In this review, we describe how misregulation of DNA topology can lead to cellular dysfunction. We then address how cells prevent these topological problems. We close with a discussion on recent theoretical advances indicating that the topological problems, themselves, can provide the cues necessary for their resolution by type-2 topoisomerases.
Role of special cross-links in structure formation of bacterial DNA polymer

Abstract:Using data from contact maps of the DNA-polymer of $E. Coli$ (at kilobase pair resolution) as an input to our model, we introduce cross-links between monomers in a bead-spring model of a ring polymer at very specific points along the chain. By suitable Monte Carlo Simulations, we show that the presence of these cross-links leads to a particular architecture and organization of the chain at large (micron) length scales of the DNA. We also investigate the structure of a ring polymer with an equal number of cross-links at random positions along the chain. We find that though the polymer does get organized at the large length scales, the nature of the organization is quite different from the organization observed with cross-links at specific biologically determined positions. We used the contact map of $E. Coli$ bacteria which has around $4.6$ million base pairs in a single circular chromosome. In our coarse-grained flexible ring polymer model, we used $4642$ monomer beads and observed that around $80$ cross-links are enough to induce the large-scale organization of the molecule accounting for statistical fluctuations caused by thermal energy. The length of a DNA chain of an even simple bacterial cell such as $E. Coli$ is much longer than typical proteins, hence we avoided methods used to tackle protein folding problems. We define new suitable quantities to identify large scale structure of a polymer chain with a few cross-links.

Abstract:Conformationally fluctuating, globally compact macromolecules such as polymeric rings, single-chain nanoparticles, microgels, and many-arm stars display complex dynamic behaviors due to their rich topological structure and intermolecular organization. Synthetic rings are hybrid objects with conformations that display both ideal random walk and compact globular features, which can serve as models of genomic DNA. To date, emphasis has been placed on the effect of ring molecular weight on their unusual behaviors. Here, we combine simulations and a microscopic force-level theory to build a unified understanding for how key aspects of ring dynamics depend on different tunable molecular properties including backbone rigidity, monomer concentration, degree of traditional entanglement, and molecular weight. Our large-scale molecular dynamics simulations of ring melts with very different backbone stiffnesses reveal unanticipated behaviors which agree well with our generalized theory. This includes a universal master curve for center-of-mass diffusion constants as a function of molecular weight scaled by a chemistry and thermodynamic state-dependent critical molecular weight that generalizes the concept of an entanglement cross-over for linear chains. The key physics is how backbone rigidity and monomer concentration induced changes of the entanglement length, interring packing, degree of interpenetration, and liquid compressibility slow down space-time dynamic-force correlations on macromolecular scales. A power law decay of the center-of-mass diffusion constant with inverse molecular weight squared is the first consequence, followed by an ultraslow activated hopping transport regime. Our results set the stage to address slow dynamics and kinetic arrest in different families of compact synthetic and biological polymeric systems.

Unexpected entanglement dynamics in semidilute blends of supercoiled and ring DNA

Abstract:Blends of polymers of different topologies, such as ring and supercoiled, naturally occur in biology and often exhibit emergent viscoelastic properties coveted in industry. However, due to their complexity, along with the difficulty of producing polymers of different topologies, the dynamics of topological polymer blends remains poorly understood. We address this void by using both passive and active microrheology to characterize the linear and nonlinear rheological properties of blends of relaxed circular and supercoiled DNA. We characterize the dynamics as we vary the concentration from below the overlap concentration c* to above (0.5c* to 2c*). Surprisingly, despite working at the dilute-semidilute crossover, entanglement dynamics, such as shear-thinning, elastic plateaus, and multiple relaxation modes, emerge. Finally, blends exhibit an unexpected sustained elastic response to nonlinear strains not previously observed even in well-entangled linear polymer solutions.

DNA tension-modulated translocation and loop extrusion by SMC complexes revealed by molecular dynamics simulations

Abstract:Abstract Structural Maintenance of Chromosomes (SMC) complexes play essential roles in genome organization across all domains of life. To determine how the activities of these large (≈50 nm) complexes are controlled by ATP binding and hydrolysis, we developed a molecular dynamics model that accounts for conformational motions of the SMC and DNA. The model combines DNA loop capture with an ATP-induced ‘power stroke’ to translocate the SMC complex along DNA. This process is sensitive to DNA tension: at low tension (0.1 pN), the model makes loop-capture steps of average 60 nm and up to 200 nm along DNA (larger than the complex itself), while at higher tension, a distinct inchworm-like translocation mode appears. By tethering DNA to an experimentally-observed additional binding site (‘safety belt’), the model SMC complex can perform loop extrusion (LE). The dependence of LE on DNA tension is distinct for fixed DNA tension vs. fixed DNA end points: LE reversal occurs above 0.5 pN for fixed tension, while LE stalling without reversal occurs at about 2 pN for fixed end points. Our model matches recent experimental results for condensin and cohesin, and makes testable predictions for how specific structural variations affect SMC function.

Single-Molecule Structure and Topology of Kinetoplast DNA Networks

Abstract:Kinetoplast DNA (kDNA) is a two-dimensional Olympic-ring-like network of mutually linked DNA minicircles found in certain parasites called trypanosomes. Understanding the self-assembly and replication of this structure are not only major open questions in biology but can also inform the design of synthetic topological materials. Here, we report the first high-resolution, single-molecule study of kDNA network topology using AFM and steered molecular dynamics simulations. We map out the DNA density within the network and the distribution of linking number and valence of the minicircles. We also characterize the DNA hubs that surround the network and show that they cause a buckling transition akin to that of a 2D elastic thermal sheet in the bulk. Intriguingly, we observe a broad distribution of density and valence of the minicircles, indicating heterogeneous network structure and individualism of different kDNA structures. Finally, we estimate the 2D Young modulus of the network to be orders of magnitude smaller than that of other 2D materials.
