Abstract:Rana dabieshanensis is a species of frog within the family Ranidae. In this study, we assembled a complete mitochondrial genome (mito-genome) for R. dabieshanensis by high-throughput sequencing technology. It is 18,291 bp and includes 13 protein-coding genes, 22 tRNA genes, two rRNA genes and one control region. The nucleotide composition is A: 27.0%, T: 28.6%, C: 29.3% and G: 15.2%. Two overlaps among the 13 protein-coding genes were found: ATP8/ATP6, ND4L/ND4. The study of phylogenetic analysis based on complete mitochondrial genome showed that there was close genetic relationship between R. dabieshanensis and R. omeimontis and it is useful for systematic analyses of genus Rana.

Abstract:Rana coreana is a brown frog species native to the Korean Peninsula. We characterized the complete mitochondrial genome of the species. The mitochondrial genome sequence of R. coreana is 22,262 bp and comprises 13 protein-coding genes, two ribosomal RNA (rRNA) genes, 22 transfer RNA (tRNA) genes, and two control regions (CRs). The CR duplication and gene organization were identical to those observed in Rana kunyuensis and Rana amurensis. A total of 13 protein-coding genes were used to examine the phylogenetic relationships between this species and the genus Rana. R. coreana living on the Korean Peninsula, formed a cluster with R. kunyuensis and R. amurensis, with R. coreana showing the closest phylogenetic affinity for R. kunyuensis.

Abstract:We determined the whole mtNDA genome of the Plateau brown frog (Rana kukunoris) in Helan Mountains, Inner Mongolia. The complete mitochondrial genome consists of 13 protein-coding, 22 tRNA, 2 rRNA genes, and 1 control region (CR), and its total length is 16,644 bp. Three overlaps among the 13 protein-coding genes were found: ATP8/ATP6, ND4L/ND4, and ND5/ND6. The CR is 837 bp in length. The nucleotide composition is 27.49% A, 29.06% T, 14.77% G, 28.68% C. The result of phylogenetic analysis showed that there was close genetic relationship between R. kukunoris and Rana chensinensis.

Abstract:Rana johnsi (Smith 2009) firstly considered as the member of genus Pseudorana, has been moved into the genus Rana. In this study, we sequenced the complete mitochondrial (mt) genome of R. johnsi using the Sanger method. The circular mt genome was 17,873 bp in length and contains 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosome RNA genes, and one control region. The overall nucleotide composition in majority-strand was 28% A, 29% T, 29% C, and 14% G. We discussed the phylogenetic relationship of R. johnsi in genus Rana using ML and BI analyses based on 13 PCGs. Excluding the clade of subgenus Lithobates, Rana draytonii was the basal clade to all other Rana species, which included R. johnsi as the basal clade. The monophyly of genus Rana was supported, whereas Pseudorana was failed to support.

Abstract:We first determined complete mitochondrial genomes of Rana dybowskii and Rana cf. chensinensis (Anura: Ranidae). The mitogenomic lengths of R. dybowskii and R. cf. chensinensis were 18,864 and 18,808 bp, respectively. The two mitogenomes have similar gene compositions including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes and a control region. Rana dybowskii and R. cf. chensinensis mitogenomes displayed same gene order arrangements and similar base compositions with an A + T bias. Mitogenomic data of the two species contributed to provide molecular marker for their conservative genetics and clarified their phylogenetic position under mitogenome-based phylogeny of the genus Rana.

Abstract:The Omei wood frog (Rana omeimontis), endemic to central China, belongs to the family Ranidae. In this study, we achieved detail knowledge about the mitogenome of the species. The length of the genome is 20,120 bp, including 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and a noncoding control region. Similar to other amphibians, we found that only nine genes (ND6 and eight tRNA genes) are encoded on the light strand (L) and other genes on the heavy strand (H). Totally, The base composition of the mitochondrial genome included 27.29% A, 28.85% T, 28.87% C, and 15.00% G, respectively. The control regions among the Rana species were found to exhibit rich genetic variability and A + T content. R. omeimontis was clustered together with R. chaochiaoensis in phylogenetic tree. Compared to R. amurensis and R. kunyuensi, it was more closely related to R. chaochiaoensis, and a new way of gene rearrangement (ND6-trnE-Cytb-D-loop-trnL2 (CUN)-ND5-D-loop) was also found in the mitogenome of R. amurensis and R. kunyuensi. Our results about the mitochondrial genome of R. omeimontis will contribute to the future studies on phylogenetic relationship and the taxonomic status of Rana and related Ranidae species.

Abstract:The presence of hepatic portal venous gas (HPVG) may be secondary to bowel necrosis, mechanical distension, or intraabdominal sepsis. We describe an unusual and hitherto unreported presence of HPVG manifesting as gas embolization and the unique “aquarium sign” in a patient of Kawasaki's disease. Continuous passage of bubble‐like echoes flowing from the hepatic portal venous system into the inferior vena cava and right‐sided chambers of heart was noted on echocardiography. The patient was treated with intravenous immune‐globulins and made an uneventful recovery.

Abstract:Mitochondrial genomes (also known as mitogenomes) serve as valuable molecular markers and have found widespread applications in molecular biology and ecology. There is abundant sequence variation in vertebrate mitogenomes, and occasionally, they exhibit gene rearrangements. In this study, two Chinese endemic Rana species, Rana jiemuxiensis and Rana hanluica , were sequenced and analyzed to obtain their complete mitogenomes. The two species were sympatrically distributed in the Zhangjiajie National Forest Park, in Wulingyuan District, Zhangjiajie City, Hunan Province, China. The mitogenome of R. jiemuxiensis was 17,506 bp, while that of R. hanluica was 17,505 bp, each comprising 13 protein-coding genes ( PCGs ), 22 transfer RNA genes ( tRNAs ), two ribosomal RNA genes ( rRNAs ), and a non-coding control region (D-loop). The gene content, nucleotide composition, and evolutionary rates of each mitogenome were analyzed and compared with those of congeners. A phylogenetic analysis based on 22 mitogenomes in Rana revealed that the two sympatric species were in two different lineages, indicating that they were genetically separated to a certain extent. Three types of gene rearrangement patterns were identified when examining the gene orders of the 22 Rana mitogenomes. Most of the species shared a second and dominant gene rearrangement pattern that originated from the first ancient pattern. A "tandem duplication – multiple deletion" hypothesis was proposed to explain the evolution of these different gene rearrangement patterns. This study provided valuable data references and enhanced our understanding of the phylogenetic implications and gene rearrangements of Rana species.

Abstract:We describe the mitochondrial genome sequence of a torrent frog, Amolops jinjiangensis. The mitogenome was extracted and assembled for the first time by restriction site-associated DNA sequencing (RAD-seq). The total length is 17,780 bp, containing 13 protein-coding genes (PCGs), two ribosomal RNA genes, 22 transfer RNA genes, and one control region. The gene rearrangement was detected as the W-OL-ANCY gene cluster which consisted with several published Amolops mitogenomes. The phylogenetic tree was constructed based on 13 protein-coding genes of A. jinjiangensis and 11 closely related species by Bayesian analyses.

Abstract:The mt genome of Paa spinosa (Anura: Ranoidae) is a circular molecule of 18,012 bp in length, containing 38 genes (including an extra copy of tRNA-Met gene). This mt genome is characterized by three distinctive features: a cluster of rearranged tRNA genes (LTPF tRNA gene cluster), a tandem duplication of tRNA-Met gene (Met1 and Met2), and distinct repeat regions at both 5' and 3'-sides in the control region. Comparing the locations and the sequences of all tRNA-Met genes among Ranoidae, and constructing NJ tree of the nucleotide of those tRNA-Met genes, we suggested a tandem duplication of tRNA-Met gene can be regarded as a synapomorphy of Dicroglossinae. To further investigate the phylogenetic relationships of anurans, phylogenetic analyses (BI, ML and MP) based on the nucleotide dataset and the corresponding amino acid dataset of 11 protein-coding genes (except ND5 and ATP8) arrived at the similar topology.

Abstract:The mitochondrial genome (mitogenome) possesses several invaluable attributes, including limited recombination, maternal inheritance, a fast evolutionary rate, compact size, and relatively conserved gene arrangement, all of which make it particularly useful for applications in phylogenetic reconstruction, population genetics, and evolutionary research. In this study, we aimed to determine the complete mitogenomes of two morphologically similar Rana species (Rana hanluica and Rana longicrus) using next-generation sequencing. The entire circular mitogenome was successfully identified, with a length of 19,395 bp for R. hanluica and 17,833 bp for R. longicrus. The mitogenomes of both species contained 37 genes, including 13 protein-coding genes (PCGs), two ribosomal RNA genes, 22 transfer RNA genes, and one control region; mitogenome size varied predominantly with the length of the control region. The two synonymous codon usages in 13 PCGs showed that T and A were used more frequently than G and C. The ratios of non-synonymous to synonymous substitutions of all 13 PCGs were <1 in the Rana species, indicating that the PCGs were under purifying selection. Finally, phylogenetic relationship analyses suggested that R. hanluica and R. longicrus were classified in the R. japonica group. Our study provides valuable reference material for the taxonomy of the genus Rana.

Abstract:Aconitum kusnezoffii Rchb. is a medicinal plant in the Ranunculaceae family. In this study, we report the first complete mitochondrial genome of A. kusnezoffii. The total length of the mitochondrial genome of A. kusnezoffii is 440,720 bp and the GC content of 46.85%. The mitochondrial genome contained 37 protein-coding genes, 29 tRNAs, and three rRNAs. These data will provide the basis for the systematic evolutionary analysis of Ranunculaceae.

Abstract:The complete nucleotide sequence of the mitochondrial (mt) genome of the crab-eating frog, Fejervarya cancrivora Gravenhorst (Amphibia: Anura: Ranidae), was determined. The mt genome is 17,843 bp long and contains 13 protein-coding (ATP6, ATP8, COI–III, ND1–6 and 4L, and Cyt b) and two ribosomal RNA (12S and 16SrRNA) genes. Although metazoan mt genomes typically encode 22 transfer RNA genes (tRNAs), the F. cancrivora mtDNA contains 23 tRNAs due to the presence of an extra copy of tRNAMet. A major noncoding region and a prominent intergenic spacer corresponding to the control region and light-strand replication origin were also found. To confirm the phylogenetic position of F. cancrivora, we compared the gene arrangement with that of other anurans and performed phylogenetic analyses based on mt genomic data. The genome organization of F. cancrivora mtDNA differs from that of typical vertebrates and neobatrachian frogs but is identical with that of F. limnocharis, suggesting that the unique gene arrangement occurred in the common ancestor of the genus. Phylogenetic analyses supported the monophyly of the Fejervarya species used here as well as the dicroglossini clade. Although the family Ranidae as previously recognized (=Ranidae, Discoglossidae, and some other natatanuran families; sensu Frost et al., 2006) is shown as a clade in the maximum parsimony analysis, the maximum likelihood and the Bayesian analyses suggest the paraphyly of the Ranidae with respect to the families, Mantellidae and Rhacophoridae. Three-tandem duplications of gene regions followed by subsequent deletions of supernumerary genes were proposed to explain the evolution of the extra tRNAMet and translocation of ND5 from the original neobatrachian gene order.

Abstract:The Günther's frog (Hylarana guentheri) belongs to a member of the family Ranidae. We provide a complete mitogenome of H. guentheri and examine its phylogenetic position with other related species. Its mitogenome is a closed circular molecule 18,698 bp in length including 13 protein coding genes, 22 tRNA coding genes, two rRNA-coding genes, and a control region (CR) that are conserved in most Ranidae mitogenomes. The overall base composition of the H. guentheri mitogenome is 29.27% A, 30.45% T, 26.14% C, and 14.15% G, which is typical for Amphibious animals' mitochondrial genomes. The alignment of the Ranidae species control regions showed high levels of genetic variation and abundant AT content. Seven tandem repeats were found in the control region. Phylogenetic analysis with Bayesian inference and maximum likelihood based on 13 protein-coding genes indicated that H. guentheri is more closely related to Nidirana okinavana than to Babina subaspera and B. holsti. The complete mitogenome of H. guentheri provides a potentially useful resource for further exploration of the taxonomic status and phylogenetic relationships of Hylarana and related species.

Abstract:The complete mitochondrial (mt) genome of Lithobates catesbeianus was sequenced and characterized. The circular mt genome was constituted of of 37 genes (13 protein-coding genes, 22 transfer RNAs, and 2 ribosomal RNAs) and a non-coding region (NCR). Phylogenetic analysis based on the full mt genome sequences confirmed that among the genus Lithobates, L. catesbeianus Korea is included in a monophyletic group with L. catesbeianus China, but not with either L. catesbeianus Japan or L. catesbeianus Canada. This is the first completed mt genome from L. catesbeianus Korea, which provide data for further study of phylogeny in Lithobates spp. that have been introduced into a number of different countries originally from North America.
EVOLUTIONARY RELATIONSHIPS AMONG CHINESE RANID FROGS INFERRED FROM MITOCHONDRIAL DNA SEQUENCES OF 12S rRNA GENE

Abstract:Approximately 400 base pairs of the mitochondrial 12S rRNA gene from 24 species of Chinese ranid frogs (Table 1) were sequenced. Phylogenetic analyses of these data using neighbor-joining method showed that these frogs were divided into three lineages. The first lineage (BCL 78%) contains 7 species, Fejervarya limnocharis, Hoplobatrachus rugulosus, Limnonectes fujianensis, Paa boulengeri, P.spinosa, P.robertingeri, and Nanorana pleskei, of which 3 species of Paa forming a monophyletic group (BCL 99%). The second lineage (BCL 99%) comprises 3 species, Amolops daiyunensis, A. ricketti, and A. wuyiensis, coresponding to the subfamily Amolopinae. The rest 14 species belong to the third lineage (BCL 61%), of which 5 species of Rana and 4 species of Odorrana forming a monophyletic group respectively. Two species of Pelophylax cluster together before they cluster with the genus Hylarana. Two species of Rugosa form a clade before they cluster with the monophyletic group of 5 species of Rana. The second and third lineage cluster at BCL=85%, and a sister group relationship between the cluster and the first lineage is recognized. In other words, the first lineage comprising 7 species of the subfamily Raninae and the third lineage comprising 14 species of the subfamily Raninae do not cluster directly. This result suggests that the frogs of the first lineage are probably excluded from the subfamily Raninae. In addition, the molecular evidence supports the establishment of ranid genera Fejervarya, Limnonectes, Hoplobatrachus, Paa, Odorrana, Rugosa and Pelophylax. They were separated from the genus Rana which now represent only Brown frogs.
