Abstract:In pure red cell aplasia (PRCA), suppression of erythropoiesis is most probably effected by cellular and/or antibody‐mediated immune mechanisms. We have prospectively investigated the patterns of activated T‐lymphocyte subsets and natural killer (NK)‐like cells in the bone marrow (BM) and peripheral blood (PB) of 6 PRCA patients prior to and during treatment with the T‐cell selective immunosuppressive drug Ciclosporin (CS; Cyclosporin‐A). Before CS therapy, large proportions of circulating activated HLA‐DR+ T‐suppressor/cytotoxic cells (28%, 11–41; median and range), DR+ T‐helper cells (7%, 4–13) and cytoplasmic interferon‐γ+ (IFN‐γ) lymphocytes (20%, 9–33) were found in PRCA, but were barely detectable in healthy controls. Similarly, high levels of activated T cells were present in patient marrows. Initiation of CS therapy resulted in rapidly decreasing levels of activated T cells and NK cells both in PB and in BM. During follow‐up of individual patients, an inverse relationship was observed between the haematological response to CS and the levels of activated T‐suppressor/cytotoxic cells, IFN‐γ+ lymphocytes (in PB and BM) and NK‐like cells (in BM). The present correlations indicate a pathogenetic role of phenotypically activated T‐suppressor/cytotoxic cells and possibly NK‐like cells in PRCA. During successful treatment with CS, these cell types are reduced in numbers but reappear in relapse. Our results also pinpoint the clinical value of monitoring activated T‐cell subsets for the prediction of immunological remission in PRCA and related disorders.

Abstract:Adding a nonadsorbing polymer to passive colloids induces an attraction between the particles via the “depletion” mechanism. High enough polymer concentrations lead to phase separation. We combine experiments, theory, and simulations to demonstrate that using active colloids (such as motile bacteria) dramatically changes the physics of such mixtures. First, significantly stronger interparticle attraction is needed to cause phase separation. Secondly, the finite size aggregates formed at lower interparticle attraction show unidirectional rotation. These micro-rotors demonstrate the self-assembly of functional structures using active particles. The angular speed of the rotating clusters scales approximately as the inverse of their size, which may be understood theoretically by assuming that the torques exerted by the outermost bacteria in a cluster add up randomly. Our simulations suggest that both the suppression of phase separation and the self-assembly of rotors are generic features of aggregating swimmers and should therefore occur in a variety of biological and synthetic active particle systems.
Effect of rotifers on the stability of aerobic granules

Abstract:The current study evaluated the effect of rotifers on the stability of aerobic granules. Two sequence batch reactors (SBRs) with airflow rates of 4 (R1) and 6 (R2) 1 min(-1), respectively, were used to develop aerobic granules. Granules were well developed with excellent settleability in terms of SVI30 (sludge volume index,) of about 50 ml g(-1) in both reactors at the beginning. With the outgrowth of rotifers, granules completely disintegrated in R1 around cycle 500 (a cycle was 3 hours). However, after the rotifers disappeared, i.e. cycle 550, granules re-appeared with a slow settling rate in R1 (SVI30: 200-300 ml g(-1)). The rotifers mechanically damaged the structure of granules, resulting in disintegration. However, granules developed under high shear force seem to have strong resistance to rotifers. During re-granulation, a long time lag between the improvements of morphology and settleability suggested that re-granulation resulted from entanglement more than bio-attachment or bio-growth. Additionally, it was confirmed that the ratio of carbohydrate to protein extracellular polymeric substances (EPS) could well indicate the strength of granules. Protein EPS well correlated with the difference between SVI5 and SVI30 in R1, therefore, decreasing protein EPS would increase the compactness of granules.
Characterization and Cross‐Linking of a Novel Insect Cuticle‐Like Protein with Chitin and Graphene Binding Domains

Abstract:Chitin and carbon nanotubes can both confer extraordinary physical properties upon polymers that contain them. However, these materials are also highly insoluble in most common organic solvents, making them difficult to utilize without first modifying or functionalizing them, which can alter their properties. Natural organisms produce peptides that utilize or demonstrate affinity for these materials, which can be exploited by designing a protein capable of binding to both chitin and carbon nanotubes and of cross‐linking to form a biopolymer. The conserved 65 amino acid motif called the extended Rebers and Riddiford (R&R) Consensus found in arthropod cuticle proteins has been experimentally confirmed to confer chitin‐binding ability to recombinant proteins that include it. Similarly, a phage‐derived 12 amino acid sequence (P1) has been shown to allow including recombinant proteins to coat and solubilize unfunctionalized carbon nanotubes. This work combines these segments in a single peptide along with flexible linker domains and cross‐linking domains derived from insect cuticle proteins to create a novel double‐binding cuticle protein (DBCP). Cross‐linking can be achieved through [Ru(bpy)3]2+‐mediated photo irradiation, a method showing increased promise for the creation of dityrosine cross‐links between organic molecules. This will allow ligand‐bound proteins to form a stable matrix, capturing chitin and carbon nanotubes to form a resilient biopolymer. DBCP gene was designed and synthesized for use in heterologous expression in BL21 E. coli. Western blotting will confirm the expression and purification of the target protein. Ligand binding ability will be confirmed by solubilization assays introducing ligands to concentrated protein in common solvents. FTIR will further confirm ligand binding ability and the nature of the bonds or attractions involved. Cross‐linking will be induced using [Ru(bpy)3]2+‐mediated photo irradiation. It is anticipated that use of the R&R consensus and P1 phage‐derived peptide in conjunction with resilin cross‐linking domains will create a recombinant protein capable of binding chitin and carbon nanotubes in addition to forming dityrosine cross‐links through [Ru(bpy)3]2+‐mediated photo irradiation, resulting in a more rigid biopolymer with than commonly produced protein hydrogels, expanding the range of possible use‐cases for laboratory‐derived biopolymers.

Abstract:Filamentous fungi are used for the production of a multitude of highly relevant biotechnological products like citric acid and penicillin. In submerged culture, fungi can either grow in dispersed form or as spherical pellets consisting of aggregated hyphal structures. Pellet morphology, process control and productivity are highly interlinked. On the one hand, process control in a bioreactor usually demands for compact and small pellets due to rheological issues. On the other hand, optimal productivity might be associated with less dense and larger morphology. Over the years, several publications have dealt with aforementioned relations within the confines of specific organisms and products. However, contributions which evaluate such interlinkages across several fungal species are scarce. For this purpose, we are looking into methods to manipulate fungal pellet morphology in relation to individual species and products. This review attempts to address (i) how variability of pellet morphology can be assessed and (ii) how morphology is linked to productivity. Firstly, the mechanism of pellet formation is outlined. Subsequently, the description and analysis of morphological variations are discussed to finally establish interlinkages between productivity, performance and morphology across different fungal species.

Abstract:Linear aggregation is present in some animals, such as the coordinated movement of ants and the migration of caterpillars and spinylobsters, but none has been reported on rotifers. The rotifers were collected and clone cultured in the laboratory at 25 ± 1°C, under natural light (light intensity ~130 lx, L:D = 14:10). The culture medium(pH = 7.3) was formulated as described by Suga et al., and rotifers were fed on the micro algae Scenedesmus obliquus grown in HB-4 medium to the exponential growth stage. When density was high (150 individuals ml -1 ), the behavior of rotifers was observed using a stereo microscope (Motic ES-18TZLED). In this paper, linear aggregation in Brachionus calyciflorus was found for the first time, and experiments were carried out to verify the correlation between linear aggregation and culture density of B . calyciflorus . With the increase of density, the number of aggregations increase, the number of individuals in the aggregation increased, and the maintenance time of the aggregation was also increased. Therefore, we speculate that the formation of aggregates is related to density and may be a behavioral signal of density increase, which may transmit information between density increase and formation of dormant eggs.

Structural mechanics of filamentous cyanobacteria

Abstract:Filamentous cyanobacteria, forming long strands of connected cells, are one of the earliest and most successful forms of life on Earth. They exhibit self-organized behaviour, forming large-scale patterns in structures like biomats and stromatolites. The mechanical properties of these rigid structures have contributed to their biological success and are important to applications like algae-based biofuel production. For active polymers like these cyanobacteria, one of the most important mechanical properties is the bending modulus, or flexural rigidity. Here, we quantify the bending stiffness of three species of filamentous cyanobacteria, of order Oscillatoriales , using a microfluidic flow device where single filaments are deflected by fluid flow. This is complemented by measurements of Young's modulus of the cell wall, via nanoindentation, and the cell wall thickness. We find that the stiffness of the cyanobacteria is well-captured by a simple model of a flexible rod, with most stress carried by a rigid outer wall. Finally, we connect these results to the curved shapes that these cyanobacteria naturally take while gliding, and quantify the forces generated internally to maintain this shape. The measurements can be used to model interactions between cyanobacteria, or with their environment, and how their collective behaviour emerges from such interactions.

Abstract:Active matter agents consume internal energy or extract energy from the environment for locomotion and force generation. Already rather generic models, such as ensembles of active Brownian particles, exhibit phenomena, which are absent at equilibrium, in particular motility-induced phase separation and collective motion. Further intriguing nonequilibrium effects emerge in assemblies of bound active agents as in linear polymers or filaments. The interplay of activity and conformational degrees of freedom gives rise to novel structural and dynamical features of individual polymers as well as in interacting ensembles. Such out-of-equilibrium polymers are an integral part of living matter, ranging from biological cells with filaments propelled by motor proteins in the cytoskeleton, and RNA/DNA in the transcription process, to long swarming bacteria and worms such as Proteus mirabilis and Caenorhabditis elegans, respectively. Even artificial active polymers have been synthesized. The emergent properties of active polymers or filaments depend on the coupling of the active process to their conformational degrees of freedom, aspects which are addressed in this article. The theoretical models for tangentially and isotropically self-propelled or active-bath driven polymers are presented, both in presence and absence of hydrodynamic interactions. The consequences for their conformational and dynamical properties are examined, emphasizing the strong influence of the coupling between activity and hydrodynamic interactions. Particular features of emerging phenomena, induced by steric and hydrodynamic interactions, are highlighted. Various important, yet theoretically unexplored, aspects are featured and future challenges are discussed.

Abstract:Recombinant expression of proteins destined to form biological materials often results in poor production yields or loss of their function due to premature aggregation. Recently, liquid-liquid phase separation has been proposed as a mechanism to control protein solubility during expression and accumulation in the cytoplasm. Here, we investigate this process in vivo during the recombinant overexpression of the mimetic spider silk mini-spidroin NT2RepCT in Escherichia coli . The protein forms intracellular liquid-like condensates that shift to a solid-like state triggered by a decrease in their microenvironmental pH. These features are also maintained in the purified sample in vitro both in the presence of a molecular crowding agent mimicking the bacterial intracellular environment, and during a biomimetic extrusion process leading to fiber formation. Overall, we demonstrate that characterization of protein condensates inside E. coli could be used as a basis for selecting proteins for both materials applications and their fundamental structure-function studies.

Abstract:Polymer filaments form the foundation of biology from cell scaffolding to DNA. Their study and fabrication play an important role in a wide range of processes from tissue engineering to molecular machines. We present a simple method to deposit stretched polymer fibers between micro-pillars. This occurs when a polymeric drop impacts on and rebounds from an inclined superhydrophobic substrate. It wets the top of the pillars and pulls out liquid filaments which are stretched and can attach to adjacent pillars leaving minuscule threads, with the solvent evaporating to leave the exposed polymers. We use high-speed video at the microscale to characterize the most robust filament-forming configurations, by varying the impact velocity, substrate structure and inclination angle, as well as the PEO-polymer concentration. Impacts onto plant leaves or randomized nano- structured surface leads to the formation of a branched structure, through filament mergers at the free surface of the drop. SEM shows the deposition of filament bundles which are thinner than those formed by evaporation or rolling drops. Raman spectroscopy identifies the native mode B stretched DNA filaments from aqueous-solution droplets.

Abstract:Filamentous fungi play an important role not only in the bio-manufacturing of value-added products, but also in bioenergy and environmental research. The bioprocess manipulation of filamentous fungi is more difficult than that of other microbial species because of their different pellet morphologies and the presence of tangled mycelia under different cultivation conditions. Fungal pellets, which have the advantages of harvest ease, low fermentation broth viscosity and high yield of some proteins, have been used for a long time. Many attempts have been made to establish the relationship between pellet and product yield using quantitative approaches. Fungal pellet formation is attributed to the combination of electrostatic interactions, hydrophobicity and specific interactions from spore wall components. Electrostatic interactions result from van der Waals forces and negative charge repulsion from carboxyl groups in the spore wall structure. Electrostatic interactions are also affected by counter-ions (cations) and the physiologic conditions of spores that modify the carboxyl groups. Fungal aggregates are promoted by the hydrophobicity generated by hydrophobins, which form a hydrophobic coat that covers the spore. The specific interactions of spore wall components contribute to spore aggregation through salt bridging. A model of spore aggregation was proposed based on these forces. Additionally, some challenges were addressed, including the limitations of research techniques, the quantitative determination of forces and the complex information of biological systems, to clarify the mechanism of fungal pellet formation.

Abstract:Mammalian flavin-containing monooxygenase (FMO) exists as six gene families and metabolizes a plethora of drugs and xenobiotics. The major FMO in adult human liver, FMO3, is responsible for trimethylamine (TMA) N-oxygenation. A number of FMO3 mutant alleles have been described and associated with a disease termed trimethylaminuria (TMAU). The TMAU patient excretes large amounts of TMA in urine and sweat. A more recent ethnically related polymorphism in expression of the major FMO in lung, FMO2, has been described. All Caucasians and Asians genotyped to date are homozygous for a CAG→TAG amber mutation resulting in a premature stop codon and a nonfunctional protein truncated at AA 472 (wildtype FMO2 is 535 AA). This allele has been designated hFMO2*2A. Twenty-six percent of individuals of African descent and 5% of Hispanics genotyped to date carry at least one allele coding for full-length FMO2 (hFMO2*1 allele). Preliminary evidence indicates that FMO2.1 is very active toward the S-oxygenation of low MW thioureas, including the lung toxicant ethylene thiourea. Polymorphic expression of functional FMO2 in the individuals of African and Hispanic descent may markedly influence drug metabolism and/or xenobiotic toxicity in the lung. Supported by HL38650.
Unraveling hagfish slime

Abstract:Hagfish slime is a unique predator defense material containing a network of long fibrous threads each ~ 10 cm in length. Hagfish release the threads in a condensed coiled state known as thread cells, or skeins (~ 100 microns), which must unravel within a fraction of a second to thwart a predator attack. Here we consider the hypothesis that viscous hydrodynamics can be responsible for this rapid unraveling, as opposed to chemical reaction kinetics alone. Our main conclusion is that, under reasonable physiological conditions, unraveling due to viscous drag can occur within a few hundred milliseconds, and is accelerated if the skein is pinned at a surface such as the mouth of a predator. We model a single thread cell unspooling as the fiber peels away due to viscous drag. We capture essential features by considering one-dimensional scenarios where the fiber is aligned with streamlines in either uniform flow or uniaxial extensional flow. The peeling resistance is modeled with a power-law dependence on peeling velocity. A dimensionless ratio of viscous drag to peeling resistance appears in the dynamical equations and determines the unraveling timescale. Our modeling approach is general and can be refined with future experimental measurements of peel strength for skein unraveling. It provides key insights into the unraveling process, offers potential answers to lingering questions about slime formation from threads and mucous vesicles, and will aid the growing interest in engineering similar bioinspired material systems.

Biopolymer dynamics driven by helical flagella

Abstract:Microbial flagellates typically inhabit complex suspensions of polymeric material which can impact the swimming speed of motile microbes, filter-feeding of sessile cells, and the generation of biofilms. There is currently a need to better understand how the fundamental dynamics of polymers near active cells or flagella impacts these various phenomena, in particular the hydrodynamic and steric influence of a rotating helical filament on suspended polymers. Our Stokesian dynamics simulations show that as a stationary rotating helix pumps fluid along its long axis, polymers migrate radially inwards while being elongated. We observe that the actuation of the helix tends to increase the probability of finding polymeric material within its pervaded volume. This accumulation of polymers within the vicinity of the helix is stronger for longer polymers. We further analyse the stochastic work performed by the helix on the polymers and show that this quantity is positive on average and increases with polymer contour length.

A Rare Mono-Rhamnolipid Congener Efficiently Produced by Recombinant Pseudomonas aeruginosa YM4 via the Expression of Global Transcriptional Regulator irrE

Abstract:Rhamnolipids (RLs) are widely used biosurfactants produced mainly by Pseudomonas aeruginosa and Burkholderia spp. in the form of mixtures of diverse congeners. The global transcriptional regulator gene irrE from radiation-tolerant extremophiles has been widely used as a stress-resistant element to construct robust producer strains and improve their production performance. A PrhlA-irrE cassette was constructed to express irrE genes in the Pseudomonas aeruginosa YM4 of the rhamnolipids producer strain. We found that the expression of irrE of Deinococcus radiodurans in the YM4 strain not only enhanced rhamnolipid production and the strain's tolerance to environmental stresses, but also changed the composition of the rhamnolipid products. The synthesized rhamnolipids reached a maximum titer of 26 g/L, about 17.9% higher than the original, at 48 h. The rhamnolipid production of the recombinant strain was determined to be mono-rhamnolipids congener Rha–C10–C12, accounting for 94.1% of total products. The critical micelle concentration (CMC) value of the Rha–C10–C12 products was 62.5 mg/L and the air-water surface tension decreased to 25.5 mN/m. The Rha–C10–C12 products showed better emulsifying activity on diesel oil than the original products. This is the first report on the efficient production of the rare mono-rhamnolipids congener Rha–C10–C12 and the first report that the global regulator irrE can change the components of rhamnolipid products in Pseudomonas aeruginosa.

Abstract:Rotors are common in nature - from rotating membrane-proteins to superfluid-vortices. Yet, little is known about the collective dynamics of heterogeneous populations of rotors. Here, we show experimentally, numerically, and analytically that at small but finite inertia, a mixed population of oppositely spinning rotors spontaneously self-assembles into active chains, which we term gyromers. The gyromers are formed and stabilized by fluid motion and steric interactions alone. A detailed analysis of pair interaction shows that rotors with the same spin repel and orbit each other while opposite rotors spin-pair and propagate together as bound dimers. Rotor dimers interact with individual rotors, each other, and the boundaries to form chains. A minimal model predicts the formation of gyromers in numerical simulations and their possible subsequent folding into secondary structures of lattices and rings. This inherently out-of-equilibrium polymerization process holds promise for engineering self-assembled metamaterials such as artificial proteins.
