Abstract:A common theme in the self-organization of multicellular tissues is the use of cell-cell signaling networks to induce morphological changes. We used the modular synNotch juxtacrine signaling platform to engineer artificial genetic programs in which specific cell-cell contacts induced changes in cadherin cell adhesion. Despite their simplicity, these minimal intercellular programs were sufficient to yield assemblies with hallmarks of natural developmental systems: robust self-organization into multidomain structures, well-choreographed sequential assembly, cell type divergence, symmetry breaking, and the capacity for regeneration upon injury. The ability of these networks to drive complex structure formation illustrates the power of interlinking cell signaling with cell sorting: Signal-induced spatial reorganization alters the local signals received by each cell, resulting in iterative cycles of cell fate branching. These results provide insights into the evolution of multicellularity and demonstrate the potential to engineer customized self-organizing tissues or materials.

Abstract:Animal development entails the organization of specific cell types in space and time, and spatial patterns must form in a robust manner. In the zebrafish spinal cord, neural progenitors form stereotypic patterns despite noisy morphogen signaling and large-scale cellular rearrangements during morphogenesis and growth. By directly measuring adhesion forces and preferences for three types of endogenous neural progenitors, we provide evidence for the differential adhesion model in which differences in intercellular adhesion mediate cell sorting. Cell type-specific combinatorial expression of different classes of cadherins (N-cadherin, cadherin 11, and protocadherin 19) results in homotypic preference ex vivo and patterning robustness in vivo. Furthermore, the differential adhesion code is regulated by the sonic hedgehog morphogen gradient. We propose that robust patterning during tissue morphogenesis results from interplay between adhesion-based self-organization and morphogen-directed patterning.
Self assembly of a model multicellular organism resembling the Dictyostelium slime molds

Abstract:The evolution of multicellular organisms from monocellular ancestors represents one of the greatest advances of the history of life. The assembly of such multicellular organisms requires signalling and response between cells: over millions of years these signalling processes have become extremely sophisticated and refined by evolution, such that study of modern organisms may not be able to shed much light on the original ancient processes . Here we are interested in determining how simple a signalling method can be, while still achieving self-assembly. In 2D a coupled cellular automaton/differential equation approach models organisms and chemotaxic chemicals, producing spiralling aggregation. In 3D Lennard-Jones-like particles are used to represent single cells, and their evolution in response to signalling is followed by molecular dynamics. It is found that if a single cell is able to emit a signal which induces others to move towards it, then a colony of single-cell organisms can assemble into shapes as complex as a tower, a ball atop a stalk, or a fast-moving slug. The similarity with the behaviour of modern Dictyostelium slime molds signalling with cyclic adenosine monophosphate (cAMP) is striking.

Spatial self-organization in hybrid models of multicellular adhesion

Abstract:Spatial self-organization emerges in distributed systems exhibiting local interactions when nonlinearities and the appropriate propagation of signals are at work. These kinds of phenomena can be modeled with different frameworks, typically cellular automata or reaction-diffusion systems. A different class of dynamical processes involves the correlated movement of agents over space, which can be mediated through chemotactic movement or minimization of cell-cell interaction energy. A classic example of the latter is given by the formation of spatially segregated assemblies when cells display differential adhesion. Here we consider a new class of dynamical models, involving cell adhesion among two stochastically exchangeable cell states as a minimal model capable of exhibiting well-defined, ordered spatial patterns. Our results suggest that a whole space of pattern-forming rules is hosted by the combination of physical differential adhesion and the value of probabilities modulating cell phenotypic switching, showing that Turing-like patterns can be obtained without resorting to reaction-diffusion processes. If the model is expanded allowing cells to proliferate and die in an environment where diffusible nutrient and toxic waste are at play, different phases are observed, characterized by regularly spaced patterns. The analysis of the parameter space reveals that certain phases reach higher population levels than other modes of organization. A detailed exploration of the mean-field theory is also presented. Finally we let populations of cells with different adhesion matrices compete for reproduction, showing that, in our model, structural organization can improve the fitness of a given cell population. The implications of these results for ecological and evolutionary models of pattern formation and the emergence of multicellularity are outlined.

Abstract:Collective cellular behavior plays a crucial role in various biological processes, ranging from developmental morphogenesis to pathological processes such as cancer metastasis. Our previous research has revealed that a mutant cell of Dictyostelium discoideum exhibits collective cell migration, including chain migration and traveling band formation, driven by a unique tail-following behavior at contact sites, which we term "contact following locomotion" (CFL). Here, we uncover an imbalance of forces between the front and rear cells within cell chains, leading to an additional propulsion force in the rear cells. Drawing inspiration from this observation, we introduce a theoretical model that incorporates non-reciprocal cell–cell interactions. Our findings highlight that the non-reciprocal interaction, in conjunction with self-alignment interactions, significantly contributes to the emergence of the observed collective cell migrations. Furthermore, we present a comprehensive phase diagram, showing distinct phases at both low and intermediate cell densities. This phase diagram elucidates a specific regime that corresponds to the experimental system.

Abstract:Background: The unicellular ancestors of modern-day multicellular organisms were remarkably complex. They had an extensive set of regulatory and signalling genes, an intricate life cycle and could change their behaviour in response to environmental changes. At the transition to multicellularity, some of these behaviours were co-opted to organise the development of the nascent multicellular organism. Here, we focus on the transition to multicellularity before the evolution of stable cell differentiation, to reveal how the emergence of clusters affects the evolution of cell behaviour. Results: We construct a computational model of a population of cells that can evolve the regulation of their behavioural state - either division or migration - and study both a unicellular and a multicellular context. Cells compete for reproduction and for resources to survive in a seasonally changing environment. We find that the evolution of multicellularity strongly determines the co-evolution of cell behaviour, by altering the competition dynamics between cells. When adhesion cannot evolve, cells compete for survival by rapidly migrating towards resources before dividing. When adhesion evolves, emergent collective migration alleviates the pressure on individual cells to reach resources. This allows individual cells to maximise their own replication. Migrating adhesive clusters display striking patterns of spatio-temporal cell state changes that visually resemble animal development. Conclusions: Our model demonstrates how emergent selection pressures at the onset of multicellularity can drive the evolution of cellular behaviour to give rise to developmental patterns.
Emergent properties of collective gene expression patterns in multicellular systems

Abstract:Multicellular organisms comprise a diverse collection of stable tissues built from different cell types. It remains unclear how large numbers of interacting cells can precisely coordinate their gene expression during tissue self-organization. We develop a generalized model of multicellular gene expression that includes intracellular and intercellular gene interactions in tissue-like collectives. We show that tuning the intercellular signaling strength results in a cascade of transitions from single-cell autonomy towards different self-organized collective states. Despite an enormous number of possible tissue states, signaling tends to stabilize a small number of compositionally and spatially simple tissue types even for disordered interaction networks. Statistical properties of the stable phenotypes are preserved for different interaction networks and initial conditions. These results provide a theoretical framework to study how collections of cells in distinct organisms robustly self-organize into relatively simple tissues even for complex interaction networks mediated by large numbers of different molecules, and how different stable tissues are maintained in homeostasis and disease. The close alignment between this theoretical model of tissue self-organization and modern sequencing techniques, particularly spatial transcriptomics, will enable future applications in broad biological contexts.

Emergent structures and dynamics of cell colonies by contact inhibition of locomotion

Abstract:Cells in tissues can organize into a broad spectrum of structures according to their function. Drastic changes of organization, such as epithelial-mesenchymal transitions or the formation of spheroidal aggregates, are often associated either to tissue morphogenesis or to cancer progression. Here, we study the organization of cell colonies by means of simulations of self-propelled particles with generic cell-like interactions. The interplay between cell softness, cell-cell adhesion, and contact inhibition of locomotion (CIL) yields structures and collective dynamics observed in several existing tissue phenotypes. These include regular distributions of cells, dynamic cell clusters, gel-like networks, collectively migrating monolayers, and 3D aggregates. We give analytical predictions for transitions between noncohesive, cohesive, and 3D cell arrangements. We explicitly show how CIL yields an effective repulsion that promotes cell dispersal, thereby hindering the formation of cohesive tissues. Yet, in continuous monolayers, CIL leads to collective cell motion, ensures tensile intercellular stresses, and opposes cell extrusion. Thus, our work highlights the prominent role of CIL in determining the emergent structures and dynamics of cell colonies.

Abstract:Cellular self-assembly and organization are fundamental steps for the development of biological tissues. In this paper, within the framework of a cellular automata model, we address how an ordered tissue pattern spontaneously emerges from a randomly migrating single cell population without the influence of any external cues. This model is based on the active motility of cells and their ability to reorganize due to cell-cell cohesivity as observed in experiments. Our model successfully emulates the formation of nascent clusters and also predicts the temporal evolution of aggregates that leads to the compact tissue structures.Moreover, the simulations also capture several dynamical properties of growing aggregates, such as, the rate of cell aggregation and non-monotonic growth of the aggregate area which show a good agreement with the existing experimental observations. We further investigate the time evolution of the cohesive strength, and the compactness of aggregates, and also study the ruggedness of the growing structures by evaluating the fractal dimension to get insights into the complexity of tumorous tissue growth which were hitherto unexplored.

Abstract:In embryonic development and organogenesis, cells sharing identical genetic codes acquire diverse gene expression states in a highly reproducible spatial distribution, crucial for multicellular formation and quantifiable through positional information. To understand the spontaneous growth of complexity, we constructed a one-dimensional division-decision model, simulating the growth of cells with identical genetic networks from a single cell. Our findings highlight the pivotal role of cell division in providing positional cues, escorting the system toward states rich in information. Moreover, we pinpointed lateral inhibition as a critical mechanism translating spatial contacts into gene expression. Our model demonstrates that the spatial arrangement resulting from cell division, combined with cell lineages, imparts positional information, specifying multiple cell states with increased complexity—illustrated through examples in C.elegans . This study constitutes a foundational step in comprehending developmental intricacies, paving the way for future quantitative formulations to construct synthetic multicellular patterns. Embryonic development shapes our bodies from a single cell, determining the placement of the head and tail. But how do cells, all sharing the same genetic code, precisely know what to become? Our mathematical model cracks this code. Envision your information being provided by your neighbors and your 'mom'—the division lineage. Then, appropriate regulatory networks (such as lateral inhibition, the most effective network motif) transform this information into diverse yet robust gene expressions. This math model helps us see the rules behind spontaneously growing complexity, guiding us to create new patterns of cells. It's a big step in understanding how bodies form and opens doors to building cool new structures.

Abstract:Organ development relies on complex molecular mechanisms that guide initially homogeneous populations of stem cells to differentiate into specialized cell types within defined spatial patterns. While stable during homeostasis, the proper spatial organization of cell types must be re-established in case of tissue injury for successful regeneration of organ shape and function. How cells commit to a differentiation path is a central question in stem cell research; however, the coordination between tissue geometry and cell fate specification remains enigmatic. To elucidate the molecular mechanisms instructing self-organization and symmetry breaking of epithelial stem cells, we developed a multi-faceted approach combining organoids, embryonic tissue explants, and single-cell quantitative imaging to investigate the dynamic acquisition of cell fate in four bi-layered epithelia, during embryonic development but also in regeneration. Our findings indicate that tissue architecture is the primary determinant of cell fate decisions in these tissues. Upon the initial cell internalization event, the homogeneous population of stem cell break symmetry. Through genetic and pharmacological perturbations, we have demonstrated that a tightly coordinated interplay between Hippo/YAP and Notch signaling is essential for conveying information from tissue architecture to functional cell differentiation and stem cell potency restriction. Globally, this study uncovers the inherent capacity of stem cells to self-organize into multicellular structures, where the precise position of each differentiated cell is critical to instruct their differentiation choices during embryonic development and regeneration.

Abstract:We present a model of systems of cells with intracellular oscillators ('clocks'). This is motivated by examples from developmental biology and from the behavior of organisms on the threshold to multicellularity. Cells undergo random motion and adhere to each other. The adhesion strength between neighbors depends on their clock phases in addition to a constant baseline strength. The oscillators are linked via Kuramoto-type local interactions. The model is an advection-diffusion partial differential equation with nonlocal advection terms. We demonstrate that synchronized states correspond to Dirac-delta measure solutions of a weak version of the equation. To analyze the complex interplay of aggregation and synchronization, we then perform a linear stability analysis of the incoherent, spatially uniform state. This lets us classify possibly emerging patterns depending on model parameters. Combining these results with numerical simulations, we determine a range of possible far-from equilibrium patterns when baseline adhesion strength is zero: There is aggregation into separate synchronized clusters with or without global synchrony; global synchronization without aggregation; or unexpectedly a 'phase wave' pattern characterized by spatial gradients of clock phases. A 2D Lattice-Gas Cellular Automaton model confirms and illustrates these results.

Abstract:The fate choices of stem cells between self-renewal and differentiation are often tightly regulated by juxtacrine (cell-cell contact) signalling. Here, we assess how the interplay between cell division, cell fate choices, and juxtacrine signalling can affect the macroscopic ordering of cell types in self-renewing epithelial sheets, by studying a simple spatial cell fate model with cells being arranged on a 2D lattice. We show in this model that if cells commit to their fate directly upon cell division, macroscopic patches of cells of the same type emerge, if at least a small proportion of divisions are symmetric, except if signalling interactions are laterally inhibiting. In contrast, if cells are first 'licensed' to differentiate, yet retaining the possibility to return to their naive state, macroscopic order only emerges if the signalling strength exceeds a critical threshold: if then the signalling interactions are laterally inducing, macroscopic patches emerge as well. Lateral inhibition, on the other hand, can in that case generate periodic patterns of alternating cell types (checkerboard pattern), yet only if the proportion of symmetric divisions is sufficiently low. These results can be understood theoretically by an analogy to phase transitions in spin systems known from statistical physics. A fundamental question in stem cell biology is how a cell's choice to differentiate or not (cell fate choice), is regulated by communication with other cells in a tissue, and whether these choices are a one-way path or to some degree reversible. However, measuring this in living animals is very difficult and often impossible, since this requires to make videos of cells inside the body with a microscope. Here, we employ a simple mathematical model for the fate choices of stem cells when they are regulated by communication with nearby cells in the tissue. We show that different means of cell fate choice and cell communication can lead to qualitatively different macroscopic features of the spatial arrangement of cell types: large patches, checkerboard patterns, or randomly disordered distributions, depending on the character of cell communication, and whether cell fate is committed at cell division or reversible. Our analysis therefore shows that those aspects of stem cell activity, which are otherwise difficult to measure, can be distinguished by observing spatial arrangements of cell types.

Abstract:Cell-cell adhesion plays a vital role in the development and maintenance of multicellular organisms. One of its functions is regulation of cell migration, such as occurs, e.g. during embryogenesis or in cancer. In this work, we develop a versatile multiscale approach to modelling a moving self-adhesive cell population that combines a careful microscopic description of a deterministic adhesion-driven motion component with an efficient mesoscopic representation of a stochastic velocity-jump process. This approach gives rise to mesoscopic models in the form of kinetic transport equations featuring multiple non-localities. Subsequent parabolic and hyperbolic scalings produce general classes of equations with non-local adhesion and myopic diffusion, a special case being the classical macroscopic model proposed in Armstrong et al. (J Theoret Biol 243(1): 98–113, 2006). Our simulations show how the combination of the two motion effects can unfold. Cell-cell adhesion relies on the subcellular cell adhesion molecule binding. Our approach lends itself conveniently to capturing this microscopic effect. On the macroscale, this results in an additional non-linear integral equation of a novel type that is coupled to the cell density equation.

A Critical-like Collective State Leads to Long-range Cell Communication in Dictyostelium discoideum Aggregation

Abstract:The transition from single-cell to multicellular behavior is important in early development but rarely studied. The starvation-induced aggregation of the social amoeba Dictyostelium discoideum into a multicellular slug is known to result from single-cell chemotaxis towards emitted pulses of cyclic adenosine monophosphate (cAMP). However, how exactly do transient short-range chemical gradients lead to coherent collective movement at a macroscopic scale? Here, we use a multiscale model verified by quantitative microscopy to describe wide-ranging behaviors from chemotaxis and excitability of individual cells to aggregation of thousands of cells. To better understand the mechanism of long-range cell-cell communication and hence aggregation, we analyze cell-cell correlations, showing evidence for self-organization at the onset of aggregation (as opposed to following a leader cell). Surprisingly, cell collectives, despite their finite size, show features of criticality known from phase transitions in physical systems. Application of external cAMP perturbations in our simulations near the sensitive critical point allows steering cells into early aggregation and towards certain locations but not once an aggregation center has been chosen.

Abstract:Periodic oscillations of collective cells occur in the morphogenesis and organogenesis of various tissues and organs. In this paper, an oscillating cytodynamic model is presented by integrating the chemomechanical interplay between the RhoA effector signaling pathway and cell deformation. We show that both an isolated cell and a cell aggregate can undergo spontaneous oscillations as a result of Hopf bifurcation, upon which the system evolves into a limit cycle of chemomechanical oscillations, The dynamic characteristics are tailored by the mechanical properties of cells (e.g., elasticity, contractility, and intercellular tension) and the chemical reactions involved in the RhoA effector signaling pathway. External forces are found to modulate the oscillation intensity of collective cells in the monolayer and to polarize their oscillations along the direction of external tension. The proposed cytodynamic model can recapitulate the prominent features of cell oscillations observed in a variety of experiments, including both isolated cells (e.g., spreading mouse embryonic fibroblasts, migrating amoeboid cells, and suspending 3T3 fibroblasts) and multicellular systems (e.g., Drosophila embryogenesis and oogenesis). Abstract:The organization of cells within tissues plays a vital role in various biological processes, including development and morphogenesis. As a result, understanding how cells self-organize in tissues has been an active area of research. In our study, we explore a mechanistic model of cellular organization that represents cells as force dipoles that interact with each other via the tissue, which we model as an elastic medium. By conducting numerical simulations using this model, we are able to observe organizational features that are consistent with those obtained from vertex model simulations. This approach provides valuable insights into the underlying mechanisms that govern cellular organization within tissues, which can help us better understand the processes involved in development and disease.
