Abstract:Investigating the influence of different cellular mechanical and physical properties on cells in vitro is important for assessing cellular activities like differentiation, proliferation, and migration. Evaluating the mechanical response of the cells lodged on a scaffold due to variations in substrate roughness, substrate elasticity, fluid flow, and the shapes of the cells is the main goal of the study. In this comprehensive analysis, a combination of the fluid structure interaction method and the submodeled finite element technique was employed to anticipate the mechanical responses across various cells at the interface between cells and the substrate. Fluid inlet velocity, substrate roughness, and substrate material were varied in this analysis. Different cell shapes were considered along with various components such as cell membrane, cytoplasm, nucleus, and cytoskeletons. This analysis shows the effect of these individual parameters on the elastic strain and strain energy density of cells at the cell-substrate interface. The results highlight that substrate roughness has a more significant impact on the mechanical response of cells at the interface than substrate elasticity. However, effect of the substrate elasticity becomes crucial for extremely soft substrate materials. The results of this research can be applied to identify the optimal parameters for fluid flow and create a suitable condition for cell culture.

Abstract:Abstract The mechanical micro–environment of cells and tissues influences key aspects of cell structure and function including cell motility. For proper tissue development, cells need to migrate, interact with other neighbouring cells and form contacts, each of which require the cell to exert physical forces. Cells are known to exert contractile forces on underlying soft substrates. These stresses result in substrate deformation that can affect migratory behavior of cells as well as provide an avenue for cells to sense each other and coordinate their motion. The role of substrate mechanics, particularly its stiffness, in such biological processesis therefore a subject of active investigation. Recent progress in experimental techniques have enabled key insights into pairwise mechanical interactions that control cell motility when they move on compliant soft substrates. Analysis and modeling of such systemsis however still in its nascent stages. Motivated by the role modeling is expected to play in interpreting, informing and guiding experiments, we build a biophysical model for cell migration and cell–cell interactions. Our focus is on situations highly relevant to tissue engineering and regenerative medicine –when substrate traction stresses induced by motile cells enable substrate deformation and serve as a medium of communication. Using a generalizable agent–basedmodel, we compute key metrics of cell motile behavior such as the number of cell–cell contacts over a given time, dispersion of cell trajectories, and probability of permanent cell contact, and analyze how these depend on a cell motility parameter and on substrate stiffness. Our results provide a framework towards modeling the manner in which cells may sense each other mechanically via the substrate and use this information to generate coordinated movements across much longer length scales. Our results also provide a foundation to analyze experiments on the phenomenon known as durotaxis where single cells move preferentially towards regions of high stiffness on patterned substrates.
Modeling the mechanosensitive collective migration of cells on the surface and the interior of morphing soft tissues

Abstract:Cellular contractility, migration, and extracellular matrix (ECM) mechanics are critical for a wide range of biological processes including embryonic development, wound healing, tissue morphogenesis, and regeneration. Even though the distinct response of cells near the tissue periphery has been previously observed in cell-laden microtissues, including faster kinetics and more prominent cell-ECM interactions, there are currently no models that can fully combine coupled surface and bulk mechanics and kinetics to recapitulate the morphogenic response of these constructs. Mailand \textit{et al.} (2019) had shown the importance of active elastocapillarity in cell-laden microtissues, but modeling the distinct mechanosensitive migration of cells on the periphery and the interior of highly deforming tissues has not been possible thus fur, especially in the presence of active elastocapillary effects. This paper presents a framework for understanding the interplay between cellular contractility, migration, and ECM mechanics in dynamically morphing soft tissues accounting for distinct cellular responses in the bulk and the surface of tissues. The major novelty of this approach is that it enables modeling the distinct migratory and contractile response of cells residing on the tissue surface and the bulk, where concurrently the morphing soft tissues undergoes large deformations driven by cell contractility. Additionally, the proposed model is validated through simulation results that capture the changes in shape and cell concentration for wounded and intact microtissues, enabling the interpretation of experimental data.

Probing Mechanical Principles of Focal Contacts in Cell–matrix Adhesion with a Coupled Stochastic–elastic Modelling Framework

Abstract:Cell-matrix adhesion depends on the collective behaviours of clusters of receptor-ligand bonds called focal contacts between cell and extracellular matrix. While the behaviour of a single molecular bond is governed by statistical mechanics at the molecular scale, continuum mechanics should be valid at a larger scale. This paper presents an overview of a series of recent theoretical studies aimed at probing the basic mechanical principles of focal contacts in cell-matrix adhesion via stochastic-elastic models in which stochastic descriptions of molecular bonds and elastic descriptions of interfacial traction-separation are unified in a single modelling framework. The intention here is to illustrate these principles using simple analytical and numerical models. The aim of the discussions is to provide possible clues to the following questions: why does the size of focal adhesions (FAs) fall into a narrow range around the micrometre scale? How can cells sense and respond to substrates of varied stiffness via FAs? How do the magnitude and orientation of mechanical forces affect the binding dynamics of FAs? The effects of cluster size, cell-matrix elastic modulus, loading direction and cytoskeletal pretension on the lifetime of FA clusters have been investigated by theoretical arguments as well as Monte Carlo numerical simulations, with results showing that intermediate adhesion size, stiff substrate, cytoskeleton stiffening, low-angle pulling and moderate cytoskeletal pretension are factors that contribute to stable FAs. From a mechanistic point of view, these results provide possible explanations for a wide range of experimental observations and suggest multiple mechanisms by which cells can actively control adhesion and de-adhesion via cytoskeletal contractile machinery in response to mechanical properties of their surroundings.
Mechanics of Molecular Bond Clusters Between Elastic Media: Stochastic-Elastic Coupling in Cell-Matrix Adhesion

Abstract:Focal adhesions are clusters of specific receptor-ligand bonds that link an animal cell to an extracellular matrix. A capability to control focal adhesions, for which a quantitative description of the collective behavior of multiple molecular bonds is a critical step, is essential for tissue and cellular engineering. While the behavior of single molecular bonds is governed by statistical mechanics at small scale, continuum mechanics should be valid at large scale. How can this transition be modeled and can this tell us something about the mechanics of cell adhesion? Here we develop a stochastic-elasticity model of a periodic array of adhesion clusters between two dissimilar elastic media subjected to an inclined tensile stress, in which stochastic descriptions of molecular bonds and elastic descriptions of interfacial traction are unified in a single modeling framework. A fundamental scaling law of interfacial traction distribution is established to govern the transition between uniform and cracklike singular distributions of the interfacial traction within molecular bonds. Guided by this scaling law, we perform Monte Carlo simulations to investigate the effects of cluster size, cell/matrix modulus and loading direction on lifetime and strength of the adhesion clusters. The results show that intermediate adhesion size, stiff substrate, cytoskeleton stiffening, and low-angle pulling are factors that contribute to the stability of focal adhesions. The predictions of our model provide feasible explanations for a wide range of experimental observations and suggest possible mechanisms by which cells can modulate adhesion and deadhesion via cytoskeletal contractile machinery.

Abstract:Biological cells embedded in fibrous matrices have been observed to form inter-cellular bands of dense and aligned fibers, through which they mechanically interact over long distances. Such matrix-mediated cellular interactions have been shown to regulate a variety of biological processes. The current study was aimed at exploring the effects of elastic nonlinearity of the fibers contained in the extracellular matrix (ECM) on the transmission of mechanical loads between contracting cells. Based on our biological experiments, we developed a finite-element model of two contracting cells embedded within a fibrous network. The individual fibers were modeled as showing either linear elasticity, compression-microbuckling, tension-stiffening or both of the latter. Compression-buckling resulted in smaller loads occurring in the ECM, but these were more directed toward the neighboring cell. The latter decreased with increasing cell-to-cell distance; when cells were >15 cell-diameters apart, no such inter-cellular interaction was observed. Tension-stiffening further contributed to directing the loads toward the neighboring cell, though to a smaller extent. The contraction of two neighboring cells resulted in mutual attraction forces, which were considerably increased by tension-stiffening, and decayed with increasing cell-to-cell distances. Nonlinear elasticity contributed also to the onset of force polarity on the cell boundary. The density and alignment of the fibers within the inter-cellular band were considerably greater when fibers buckled under compression, with tension-stiffening further contributing to this structural remodeling. Our model demonstrates the contribution of nonlinear elasticity of biological gels to directionality and efficiency of mechanical-signal transfer between distant cells.

Abstract:Biological tissues achieve proper shape and ordered structures during development through responses to internal and external signals, with mechanical cues playing a crucial role. These forces guide cellular organization, leading to complex self-organizing structures that are foundational to embryonic patterns. Emerging theories and experiments suggest that "topological morphogens" drive these processes. Despite the predominance of three-dimensional (3D) structures in biology, studying 3D tissues remains challenging due to limited model systems and the complexity of modeling. Here, we address these challenges by using self-organized cellular aggregates, specifically spindle-shaped C2C12 myoblasts, subjected to controlled mechanical stretching. Our findings reveal that these cells form a multilayered, actin-oriented tissue structure, where mechanical forces drive long-range 3D organization and muscle differentiation. Notably, tissue surface emerges as a hotspot for differentiation, correlating with directional order as shown by single molecule fluorescent \textit{in situ} hybridization.

Abstract:Abstract Intercellular communication is critical to the formation and homeostatic function of all tissues. Previous work has shown that cells can communicate mechanically via the transmission of cell‐generated forces through their surrounding extracellular matrix, but this process is not well understood. Here, mechanically defined, synthetic electrospun fibrous matrices are utilized in conjunction with a microfabrication‐based cell patterning approach to examine mechanical intercellular communication (MIC) between endothelial cells (ECs) during their assembly into interconnected multicellular networks. It is found that cell force‐mediated matrix displacements in deformable fibrous matrices underly directional extension and migration of neighboring ECs toward each other prior to the formation of stable cell‐cell connections enriched with vascular endothelial cadherin (VE‐cadherin). A critical role is also identified for calcium signaling mediated by focal adhesion kinase and mechanosensitive ion channels in MIC that extends to multicellular assembly of 3D vessel‐like networks when ECs are embedded within fibrin hydrogels. These results illustrate a role for cell‐generated forces and ECM mechanical properties in multicellular assembly of capillary‐like EC networks and motivates the design of biomaterials that promote MIC for vascular tissue engineering.

Epithelial Tissues from the Bottom-Up: Contact Inhibition, Wound Healing, and Force Networks

Abstract:In processes such as embryo shaping, wound healing, and malignant cell invasion, epithelial cells transition between dispersed phases, where the cells move independently, and condensed phases, where they aggregate and deform to close gaps, forming confluent tissues. Understanding how cells regulate these transitions and how these transitions differ from those of inert particles remains an open challenge. Addressing these questions requires linking the macroscopic properties of tissues to the mechanical characteristics and active responses of individual cells, driven by sub-cellular processes. Here, we introduce a computational model that incorporates key factors such as cell deformability, lamellipodium-driven dynamics, cell-junction-mediated adhesion, and contact inhibition of locomotion (CIL)-a process where cells alter their motion upon contact with others. We demonstrate how these factors, along with cell density, regulate the dynamical and mechanical properties of tissues. We show that CIL imparts unique living-like behaviors to cells and tissues by reducing density fluctuations. This reduction in fluctuations affects the dynamics: it inhibits cell motion in steady states but promotes it in the presence of gaps, accelerating wound healing. Furthermore, the stabilization of tensile states by CIL, which would otherwise fracture, enables the formation of tensile force chains.

Cell Contractility Facilitates Alignment of Cells and Tissues to Static Uniaxial Stretch

Abstract:During animal development and homeostasis, the structure of tissues, including muscles, blood vessels, and connective tissues, adapts to mechanical strains in the extracellular matrix (ECM). These strains originate from the differential growth of tissues or forces due to muscle contraction or gravity. Here we show using a computational model that by amplifying local strain cues, active cell contractility can facilitate and accelerate the reorientation of single cells to static strains. At the collective cell level, the model simulations show that active cell contractility can facilitate the formation of strings along the orientation of stretch. The computational model is based on a hybrid cellular Potts and finite-element simulation framework describing a mechanical cell-substrate feedback, where: 1) cells apply forces on the ECM, such that 2) local strains are generated in the ECM and 3) cells preferentially extend protrusions along the strain orientation. In accordance with experimental observations, simulated cells align and form stringlike structures parallel to static uniaxial stretch. Our model simulations predict that the magnitude of the uniaxial stretch and the strength of the contractile forces regulate a gradual transition between stringlike patterns and vascular networklike patterns. Our simulations also suggest that at high population densities, less cell cohesion promotes string formation.

Cell organization in soft media due to active mechanosensing

Abstract:Adhering cells actively probe the mechanical properties of their environment and use the resulting information to position and orient themselves. We show that a large body of experimental observations can be consistently explained from one unifying principle, namely that cells strengthen contacts and cytoskeleton in the direction of large effective stiffness. Using linear elasticity theory to model the extracellular environment, we calculate optimal cell organization for several situations of interest and find excellent agreement with experiments for fibroblasts, both on elastic substrates and in collagen gels: cells orient in the direction of external tensile strain, they orient parallel and normal to free and clamped surfaces, respectively, and they interact elastically to form strings. Our method can be applied for rational design of tissue equivalents. Moreover our results indicate that the concept of contact guidance has to be reevaluated. We also suggest that cell-matrix contacts are upregulated by large effective stiffness in the environment because in this way, build-up of force is more efficient.

Abstract:Multicellular organisms are generated by coordinated cell movements during morphogenesis. Convergent extension is a key tissue movement that organizes mesoderm, ectoderm, and endoderm in vertebrate embryos. The goals of researchers studying convergent extension, and morphogenesis in general, include understanding the molecular pathways that control cell identity, establish fields of cell types, and regulate cell behaviors. Cell identity, the size and boundaries of tissues, and the behaviors exhibited by those cells shape the developing embryo; however, there is a fundamental gap between understanding the molecular pathways that control processes within single cells and understanding how cells work together to assemble multicellular structures. Theoretical and experimental biomechanics of embryonic tissues are increasingly being used to bridge that gap. The efforts to map molecular pathways and the mechanical processes underlying morphogenesis are crucial to understanding: (1) the source of birth defects, (2) the formation of tumors and progression of cancer, and (3) basic principles of tissue engineering. In this paper, we first review the process of tissue convergent extension of the vertebrate axis and then review models used to study the self-organizing movements from a mechanical perspective. We conclude by presenting a relatively simple "wedge-model" that exhibits key emergent properties of convergent extension such as the coupling between tissue stiffness, cell intercalation forces, and tissue elongation forces.
Multiscale modelling shows how cell-ECM interactions impact ECM fibre alignment and cell detachment

Abstract:The extracellular matrix (ECM) is a dynamic network structure that surrounds, supports, and influences cell behaviour. It facilitates cell communication and plays an important role in cell functions such as growth and migration. One way that cells interact with the ECM is via focal adhesions, which enable them to sense and respond to matrix mechanical properties and exert traction forces that deform it. This mechanical interplay between cells and the ECM, many aspects of which remain incompletely understood, involves the coordination of processes acting at different spatial scales and is highly influenced by the mechanical properties of the cells, ECM and focal adhesion components. To gain a better understanding of these mechanical interactions, we have developed a multiscale agent-based model based on a mechanical description of forces that simultaneously integrates the mechanosensitive regulation of focal adhesions, cytoskeleton dynamics, and ECM deformation. We use our model to quantify cell-cell communication mediated by ECM deformation and to show how this process depends on the mechanical properties of cells, the ECM fibres and the topology of the ECM network. In particular, we analyse the influence of ECM stiffness and cell contraction activity in the transmission of mechanical cues between cells and how the distinct timescales associated with different processes influence cell-ECM interaction. Our model simulations capture increased ECM deformation for stronger cell contraction and a sweet spot of ECM stiffness for the transmission of mechanical cues along its fibres. We also show how the network topology affects the ability of stiffer ECMs to transmit deformation and how it can induce cell detachment from the ECM. Finally, we demonstrate that integrating processes across different spatial and temporal scales is crucial for understanding how mechanical communication influences cell behaviour.

Abstract:The ability of cells to reorganize in response to external stimuli is important in areas ranging from morphogenesis to tissue engineering. Elongated cells can co-align due to steric effects, forming states with local order. We show that molecular-scale substrate anisotropy can direct cell organization, resulting in the emergence of nematic order on tissue scales. To quantitatively examine the disorder-order transition, we developed a high-throughput imaging platform to analyze velocity and orientational correlations for several thousand cells over days. The establishment of global, seemingly long-ranged order is facilitated by enhanced cell division along the substrate's nematic axis, and associated extensile stresses that restructure the cells' actomyosin networks. Our work, which connects to a class of systems known as active dry nematics, provides a new understanding of the dynamics of cellular remodeling and organization in weakly interacting cell collectives. This enables data-driven discovery of cell-cell interactions and points to strategies for tissue engineering.
Contractile network models for adherent cells

Abstract:Cells sense the geometry and stiffness of their adhesive environment by active contractility. For strong adhesion to flat substrates, two-dimensional contractile network models can be used to understand how force is distributed throughout the cell. Here we compare the shape and force distribution for different variants of such network models. In contrast to Hookean networks, cable networks reflect the asymmetric response of biopolymers to tension versus compression. For passive networks, contractility is modeled by a reduced resting length of the mechanical links. In actively contracting networks, a constant force couple is introduced into each link in order to model contraction by molecular motors. If combined with fixed adhesion sites, all network models lead to invaginated cell shapes, but only actively contracting cable networks lead to the circular arc morphology typical for strongly adhering cells. In this case, shape and force distribution are determined by local rather than global determinants and thus are suited to endow the cell with a robust sense of its environment. We also discuss non-linear and adaptive linker mechanics as well as the relation to tissue shape.

Abstract:Many animal cells change their shape depending on the stiffness of the substrate on which they are cultured: they assume small, rounded shapes in soft ECMs, they elongate within stiffer ECMs, and flatten out on hard substrates. Cells tend to prefer stiffer parts of the substrate, a phenomenon known as durotaxis. Such mechanosensitive responses to ECM mechanics are key to understanding the regulation of biological tissues by mechanical cues, as it occurs, e.g., during angiogenesis and the alignment of cells in muscles and tendons. Although it is well established that the mechanical cell-ECM interactions are mediated by focal adhesions, the mechanosensitive molecular complexes linking the cytoskeleton to the substrate, it is poorly understood how the stiffness-dependent kinetics of the focal adhesions eventually produce the observed interdependence of substrate stiffness and cell shape and cell behavior. Here we show that the mechanosensitive behavior of single-focal adhesions, cell contractility and substrate adhesivity together suffice to explain the observed stiffness-dependent behavior of cells. We introduce a multiscale computational model that is based upon the following assumptions: (1) cells apply forces onto the substrate through FAs; (2) the FAs grow and stabilize due to these forces; (3) within a given time-interval, the force that the FAs experience is lower on soft substrates than on stiffer substrates due to the time it takes to reach mechanical equilibrium; and (4) smaller FAs are pulled from the substrate more easily than larger FAs. Our model combines the cellular Potts model for the cells with a finite-element model for the substrate, and describes each FA using differential equations. Together these assumptions provide a unifying model for cell spreading, cell elongation and durotaxis in response to substrate mechanics.

Collective effects in cellular structure formation mediated by compliant environments: a Monte Carlo study

Abstract:Compliant environments can mediate interactions between mechanically active cells like fibroblasts. Starting with a phenomenological model for the behaviour of single cells, we use extensive Monte Carlo simulations to predict non-trivial structure formation for cell communities on soft elastic substrates as a function of elastic moduli, cell density, noise and cell position geometry. In general, we find a disordered structure as well as ordered string-like and ring-like structures. The transition between ordered and disordered structures is controlled both by cell density and noise level, while the transition between string- and ring-like ordered structures is controlled by the Poisson ratio. Similar effects are observed in three dimensions. Our results suggest that in regard to elastic effects, healthy connective tissue usually is in a macroscopically disordered state, but can be switched to a macroscopically ordered state by appropriate parameter variations, in a way that is reminiscent of wound contraction or diseased states like contracture.

Abstract:Many types of mammalian cells exert active contractile forces and mechanically deform their elastic substrate, to accomplish biological functions such as cell migration. These substrate deformations provide a mechanism by which cells can sense other cells, leading to long range mechanical intercell interactions and possible self organization. Here, we treat cells as noisy motile particles that exert contractile dipolar stresses on elastic substrates as they move. By combining this minimal model for the motility of individual cells with a linear elastic model that accounts for substrate mediated cell cell interactions, we examine emergent collective states that result from the interplay of cell motility and long range elastic dipolar interactions. In particular, we show that particles self assemble into flexible, motile chains which can cluster to form diverse larger scale compact structures with polar order. By computing key structural and dynamical metrics, we distinguish between the collective states at weak and strong elastic interactions, as well as at low and high motility. We also show how these states are affected by confinement, an important characteristic of the complex mechanical microenvironment inhabited by cells. Our model predictions are generally applicable to active matter with dipolar interactions ranging from biological cells to synthetic colloids endowed with electric or magnetic dipole moments.

Abstract:During the process of tissue formation and regeneration, cells migrate collectively while remaining connected through intercellular adhesions. However, the roles of cell–substrate and cell–cell mechanical interactions in regulating collective cell migration are still unclear. In this study, we employ a newly developed finite element cellular model to study collective cell migration by exploring the effects of mechanical feedback between cell and substrate and mechanical signal transmission between adjacent cells. Our viscoelastic model of cells consists many triangular elements and is of high resolution. Cadherin adhesion between cells is modeled explicitly as linear springs at subcellular level. In addition, we incorporate a mechano-chemical feedback loop between cell–substrate mechanics and Rac-mediated cell protrusion. Our model can reproduce a number of experimentally observed patterns of collective cell migration during wound healing, including cell migration persistence, separation distance between cell pairs and migration direction. Moreover, we demonstrate that cell protrusion determined by the cell–substrate mechanics plays an important role in guiding persistent and oriented collective cell migration. Furthermore, this guidance cue can be maintained and transmitted to submarginal cells of long distance through intercellular adhesions. Our study illustrates that our finite element cellular model can be employed to study broad problems of complex tissue in dynamic changes at subcellular level.

Abstract:We generated a computational approach to analyze the biomechanics of epithelial cell aggregates, either island or stripes or entire monolayers, that combines both vertex and contact-inhibition-of-locomotion models to include both cell-cell and cell-substrate adhesion. Examination of the distribution of cell protrusions (adhesion to the substrate) in the model predicted high order profiles of cell organization that agree with those previously seen experimentally. Cells acquired an asymmetric distribution of basal protrusions, traction forces and apical aspect ratios that decreased when moving from the edge to the island center. Our in silico analysis also showed that tension on cell-cell junctions and apical stress is not homogeneous across the island. Instead, these parameters are higher at the island center and scales up with island size, which we confirmed experimentally using laser ablation assays and immunofluorescence. Without formally being a 3-dimensional model, our approach has the minimal elements necessary to reproduce the distribution of cellular forces and mechanical crosstalk as well as distribution of principal stress in cells within epithelial cell aggregates. By making experimental testable predictions, our approach would benefit the mechanical analysis of epithelial tissues, especially when local changes in cell-cell and/or cell-substrate adhesion drive collective cell behavior.
