Abstract:Copper is a essential trace element for tobacco. But excessive copper content damages the quality of cigarette and harms the health of smokers. In order to discriminate copper contamination of tobacco plants, a method for identifying fresh tobacco leaf under copper contamination stress was developed by laser-induced breakdown spectroscopy (LIBS) combining with chemometrics methods. 50 tobacco plants were averagely divided into 5 groups. The plants belonging to group 2, 3, 4, 5 were supplied with nutrient solution and copper sulfate solution at different copper ion concentrations of 25 mg L-1, 50 mg L-1, 75 mg L-1, 100 mg L-1, respectively. As reference, the 10 plants of group 1 were only supplied with nutrient solution. After 45 days, 3 leaves from each tabacco plant were selected for LIBS measurements. Principle component analysis (PCA) was used to determine important variables. 18 wavelength variables corresponding to C, N, O, S, Fe, Mg, Ca were seclected. The models for discriminating fresh tobacco leaves under copper contamination stress were built by linear discriminant analysis (LDA) and support vector machine (SVM). The models on the selected wavelength variables performed well. The classification accuracies of LDA model and SVM model were 72% and 82%, respectively. The result indicated the feasibility of copper contamination determination of fresh tobacco leaves using LIBS. This research introduced a new fast heavy metal contamination detection method for fresh plant. It is potential for future portable and online detection instruments or sensors for plant growing monitoring.
Early Detection and Classification of Tobacco Leaves Inoculated with Tobacco Mosaic Virus Based on Hyperspectral Imaging Technique

Abstract:Tobacco mosaic virus (TMV) is a severe worldwide disease and capable of greatly reducing tobacco quality and yield. It is vital to identify the tobacco disease inoculated with TMV at the early stage of infection for preventing and managing plant diseases. The main contribution of this paper is a procedure for the early detection and classification of tobacco disease with different machine-learning algorithms based on hyperspectral imaging technique. Images from healthy leaves and leaves inoculated with TMV for a period of 7 days after inoculation were acquired per two days by a hyperspectral imaging system with the wavelength region of 380-1,023 nm. Spectral reflectance of pre-defined region of interest (ROI) from hyperspectral images was extracted by ENVI software. Successive projections algorithm (SPA) were used and evaluated for effective wavelengths (EWs) selection. In addition, different machine-learning algorithms i.e. support vector machine (SVM), back propagation neural network (BPNN), extreme learning machine (ELM), least squares support vector machine (LS-SVM), partial least squares-discrimination analysis (PLS-DA), linear discriminant analysis (LDA) and random forest (RF) were developed to quantitatively detect and classify disease stages using EWs. Most classification models showed acceptable results, with the identification rate was over 85%. The discrimination between healthy tobacco leaves and diseased leaves (healthy, 2 days post infection (DPI), 4 DPI, 6 DPI) resulted in classification accuracies up to 95% with BPNN and ELM models. Hence, the overall results clearly demonstrated that hyperspectral imaging has the potential as a fast and non-invasive method with machine-learning algorithms for presymptomatic detection of the plant diseases.

Abstract:Heavy metal pollution is becoming a prominent stress on plants. Plants contaminated with heavy metals undergo changes in external morphology and internal structure, and heavy metals can accumulate through the food chain, threatening human health. Detecting heavy metal stress on plants quickly, accurately, and nondestructively helps to achieve precise management of plant growth status and accelerate the breeding of heavy metal-resistant plant varieties. Traditional chemical reagent-based detection methods are laborious, destructive, time-consuming, and costly. The internal and external structures of plants can be altered by heavy metal contamination, which can lead to changes in plants’ absorption and reflection of light. Visible/near-infrared (V/NIR) spectroscopy can obtain plant spectral information, and hyperspectral imaging (HSI) can obtain spectral and spatial information in simple, speedy, and nondestructive ways. These 2 technologies have been the most widely used high-throughput phenotyping technologies of plants. This review summarizes the application of V/NIR spectroscopy and HSI in plant heavy metal stress phenotype analysis as well as introduces the method of combining spectroscopy with machine learning approaches for high-throughput phenotyping of plant heavy metal stress, including unstressed and stressed identification, stress types identification, stress degrees identification, and heavy metal content estimation. The vegetation indexes, full-range spectra, and feature bands identified by different plant heavy metal stress phenotyping methods are reviewed. The advantages, limitations, challenges, and prospects of V/NIR spectroscopy and HSI for plant heavy metal stress phenotyping are discussed. Further studies are needed to promote the research and application of V/NIR spectroscopy and HSI for plant heavy metal stress phenotyping.

Abstract:Tobacco is an important economic crop and the main raw material of cigarette products. Nowadays, with the increasing consumer demand for high-quality cigarettes, the requirements for their main raw materials are also varying. In general, tobacco quality is primarily determined by the exterior quality, inherent quality, chemical compositions, and physical properties. All these aspects are formed during the growing season and are vulnerable to many environmental factors, such as climate, geography, irrigation, fertilization, diseases and pests, etc. Therefore, there is a great demand for tobacco growth monitoring and near real-time quality evaluation. Herein, hyperspectral remote sensing (HRS) is increasingly being considered as a cost-effective alternative to traditional destructive field sampling methods and laboratory trials to determine various agronomic parameters of tobacco with the assistance of diverse hyperspectral vegetation indices and machine learning algorithms. In light of this, we conduct a comprehensive review of the HRS applications in tobacco production management. In this review, we briefly sketch the principles of HRS and commonly used data acquisition system platforms. We detail the specific applications and methodologies for tobacco quality estimation, yield prediction, and stress detection. Finally, we discuss the major challenges and future opportunities for potential application prospects. We hope that this review could provide interested researchers, practitioners, or readers with a basic understanding of current HRS applications in tobacco production management, and give some guidelines for practical works.

Rapid assessment of heavy metal accumulation capability of Sedum alfredii using hyperspectral imaging and deep learning

Abstract:Hyperaccumulators are the material basis and key to the phytoremediation of heavy metal contaminated soils. Conventional methods for screening hyperaccumulators are highly dependent on the time- and labor-consuming sampling and chemical analysis. In this study, a novel spectral approach assisted with multi-task deep learning was proposed to streamline accumulating ecotype screening, heavy metal stress discrimination, and heavy metals quantification in plants. The significant Cd/Zn co-hyperaccumulator Sedum alfredii and its non-accumulating ecotype were stressed by Cd, Zn, and Pb. Spectral images of leaves were rapidly acquired by hyperspectral imaging. The self-designed deep learning architecture was composed of a shallow network (ENet) for accumulating ecotype identification, and a multi-task network (HMNet) for heavy metal stress type and accumulation prediction simultaneously. To further assess the robustness of the networks, they were compared with conventional machine learning models (i.e., partial least squares (PLS) and support vector machine (SVM)) on a series of evaluation metrics of classification, multi-label classification, and regression. S. alfredii with heavy metals accumulation capability was identified by ENet with 100 % accuracy. HMNet reduced overfitting and outperformed machine learning models with the average exact match ratio (EMR) of heavy metal stress discrimination increased by 7.46 %, and residual prediction deviations (RPD) of heavy metal concentrations prediction increased by 53.59 %. The method succeeded in rapidly and accurately discriminating heavy metal stress with EMRs over 91 % and accuracies over 96 %, and in predicting heavy metals accumulation with an average RPD of 3.29 for Zn, 2.57 for Cd, and 2.53 for Pb, indicating the satisfactory practicability and potential for sensing heavy metals accumulation. This study provides a relatively novel spectral method to facilitate hyperaccumulator screening and heavy metals accumulation prediction in the phytoremediation process.
Combining radiative transfer model with statistical model for distinguishing heavy metal stress level in rice from Sentinel-2 satellite images

Abstract:Heavy metal stress can lead to morphological and physiological variations in crops. We aimed to distinguish heavy metal stress levels based on the variations of morphological and physiological parameters from radiative transfer and statistical models. Sentinel-2 satellite images and in situ measured data were collected from heavy metal-contaminated soils of rice growing areas in Zhuzhou City, Hunan Province, China. The chlorophyll content (chlorophyll a + chlorophyll b, Cab) and leaf area index (LAI) were calculated using a PROSAIL radiative transfer model and the multilayer perceptron algorithm. A two-dimensional feature space was established from Cab-LAI. Furthermore, a normalized heavy metal stress index (HMSI) from the established Cab-LAI theoretical triangular model was explored to distinguish heavy metal stress levels in rice. The results indicated that (i) the PROSAIL and artificial neural network algorithm were successful at deriving physiological parameters with high estimation accuracy. Pearson's correlation coefficient between the predicted and measured Cab was 0.85; (ii) the correlation between the measured concentration of cadmium in the soil and the HMSI was 0.84, indicating that it is a good indicator of rice damage caused by heavy metal stress, with the maximum HMSI occurring in rice subjected to high pollution; and (iii) high pollution occurred on both sides of the Xiangjiang River, whereas moderate pollution mainly existed around the heavily polluted areas. Areas with non-pollution and mild pollution were distributed over most of the study area. Combining rice Cab with LAI is a feasible method to determine the distribution of rice heavy metal stress levels over a large area.

Abstract:The maturity of tobacco leaves directly affects their curing quality. However, no effective method has been developed for determining their maturity during production. Assessment of tobacco maturity for flue curing has long depended on production experience, leading to considerable variation. In this study, hyperspectral imaging combined with a novel algorithm was used to develop a classification model that could accurately determine the maturity of tobacco leaves. First, tobacco leaves of different maturity levels (unripe, under-ripe, ripe, and over-ripe) were collected. ENVI software was used to remove the hyperspectral imaging (HSI) background, and 11 groups of filtered images were obtained using Python 3.7. Finally, a full-band-based partial least-squares discriminant analysis (PLS-DA) classification model was established to identify the maturity of the tobacco leaves. In the calibration set, the model accuracy of the original spectrum was 88.57%, and the accuracy of the de-trending, multiple scattering correction (MSC), and standard normalization variable (SNV) treatments was 91.89%, 95.27%, and 92.57%, respectively. In the prediction set, the model accuracy of the de-trending, MSC, and SNV treatments was 93.85%, 96.92%, and 93.85%, respectively. The experimental results indicate that a higher model accuracy was obtained with the filtered images than with the original spectrum. Because of the higher accuracy, de-trending, MSC, and SNV treatments were selected as the candidate characteristic spectral bands, and a successive projection algorithm (SPA), competitive adaptive reweighted sampling (CASR), and particle swarm optimization (PSO) were used as the screening methods. Finally, a genetic algorithm (GA), PLS-DA, line support vector machine (LSVM), and back-propagation neural network (BPNN) classification and discrimination models were established. The combination SNV-SPA-PLS-DA model provided the best accuracy in the calibration and prediction sets (99.32% and 98.46%, respectively). Our findings highlight the efficacy of using visible/near-infrared (ViS/NIR) hyperspectral imaging for detecting the maturity of tobacco leaves, providing a theoretical basis for improving tobacco production.

Abstract:Accurately measuring tobacco harvest maturity is crucial for optimizing quality and crop management. Traditional methods heavily rely on qualitative evaluation and chemical experiments, which introduce subjectivity and inherent limitations. This study proposes a novel method that combines deep learning with proximal hyperspectral imaging (HSI) to achieve precise recognition of tobacco leaf maturity. Unlike traditional techniques, HSI captures rich spectral and spatial data, enabling comprehensive analysis. It adopts a pixel-level annotation strategy to annotate each pixel based on its maturity level, thereby preserving spectral complexity. The dataset comprises 3000 randomly extracted cubes ( 5×5×176 ) from 150 original hyperspectral images, encompassing five maturity levels. Spectral and spatial features are extracted from hyperspectral data using a three-dimensional convolutional neural network (3D-CNN) architecture. This method effectively leverages complex spectral patterns for maturity recognition. During testing, the model demonstrated an impressive average accuracy of 99.93%. Visual predictions vividly illustrate the model's proficiency in maturity recognition, affirming its practical utility. This study pioneers the integration of deep learning and hyperspectral near-end sensing technology in tobacco maturity assessment, mitigating the constraints of traditional methods, and establishing the groundwork for real-time monitoring and quality control of tobacco.

Abstract:We investigated the feasibility and potentiality of presymptomatic detection of tobacco disease using hyperspectral imaging, combined with the variable selection method and machine-learning classifiers. Images from healthy and TMV-infected leaves with 2, 4, and 6 days post infection were acquired by a pushbroom hyperspectral reflectance imaging system covering the spectral range of 380–1023 nm. Successive projections algorithm was evaluated for effective wavelengths (EWs) selection. Four texture features, including contrast, correlation, entropy, and homogeneity were extracted according to grey-level co-occurrence matrix (GLCM). Additionally, different machine-learning algorithms were developed and compared to detect and classify disease stages with EWs, texture features and data fusion respectively. The performance of chemometric models with data fusion manifested better results with classification accuracies of calibration and prediction all above 80% than those only using EWs or texture features; the accuracies were up to 95% employing back propagation neural network (BPNN), extreme learning machine (ELM), and least squares support vector machine (LS-SVM) models. Hence, hyperspectral imaging has the potential as a fast and non-invasive method to identify infected leaves in a short period of time (i.e. 48 h) in comparison to the reference images (5 days for visible symptoms of infection, 11 days for typical symptoms).
Detection and discrimination of disease and insect stress of tea plants using hyperspectral imaging combined with wavelet analysis

Abstract:Compared with the traditional visual detection method, hyperspectral imaging enables efficient and non-destructive plant monitoring. Besides, it has great potential in plant phenotyping in response to disease and insect infections. However, most previous studies on hyperspectral imaging have focused on detecting a single disease, which can rarely discriminate between multiple co-occurring diseases and insects. In this study, three tea plant stresses with similar symptoms, including the tea green leafhopper (Empoasca (Matsumurasca) onukii Matsuda), anthracnose (Gloeosporium theae-sinesis Miyake), and sunburn (disease-like stress), were evaluated. A multi-step approach was proposed based on hyperspectral imaging and continuous wavelet analysis (CWA) to discriminate the plant stresses. The process entailed: (1) Feature extraction for detection and discrimination of tea plant stresses based on CWA; (2) Detecting abnormal areas on tea leaves via the k-means clustering and support vector machine algorithms; (3) Construction of a model for identification and discrimination of the three tea plant stresses via the random forest algorithm. The results showed that CWA could effectively identify spectral features for distinguishing the three stresses. The overall accuracy (OA) of the proposed approach reached 90.26%-90.69%, with anthracnose having the highest OA (94.12%-94.28%), followed by tea green leafhopper (93.99%-94.20%), while sunburn damage was the least (82.50%-83.91%). Therefore, hyperspectral imaging is effective for plant phenotyping after diseases and insect infections.

High-Throughput Screening of Free Proline Content in Rice Leaf under Cadmium Stress Using Hyperspectral Imaging with Chemometrics

Abstract:Tracking of free proline (FP)-an indicative substance of heavy metal stress in rice leaf-is conducive to improve plant phenotype detection, which has important guiding significance for precise management of rice production. Hyperspectral imaging was used for high-throughput screening FP in rice leaves under cadmium (Cd) stress with five concentrations and four periods. The average spectral of rice leaves were used to show differences in optical properties. Partial least squares (PLS), least-squares support vector machine (LS-SVM) and extreme learning machine (ELM) models based on full spectra and effective wavelengths were established to detect FP content. Genetic algorithm (GA), competitive adaptive weighted sampling (CARS) and PLS weighting regression coefficient (Bw) were compared to screen the most effective wavelengths. Distribution map of the FP content in rice leaves were obtained to display the changes in the FP of leaves visually. The results illustrated that spectral differences increased with Cd stress time and FP content increased with Cd stress concentration. The best result for FP detection is the ELM model based on 27 wavelengths selected by CARS and Rp is 0.9426. Undoubtedly, hyperspectral imaging combined with chemometrics was a rapid, cost effective and non-destructive technique to excavate changes of FP in rice leaves under Cd stress.

Identification of heavy metal stress in rice using spatial clustering based on time series of crop spectral information

Abstract:Rice is susceptible to various types of stresses during its growth cycle, including heavy metals, drought, nutritional stress, pests, and diseases, resulting in inaccurately distinguishing heavy metal stress from other stresses. First, this study calculated the spectral response characteristic parameters using the red edge difference to extract the stressed rice regions in Zhuzhou City, Hunan Province, China using the Support Vector Machine (SVM) algorithm. Then, the Fast Dynamic Time Warping (FastDTW) algorithm was introduced to extract the distance of the Normalized Difference Red-Edge (NDRE) index time series curve of adjacent years for stressed rice as the temporal characteristics. And the local Geary's C index was used to measure the spatial pattern of spatial characteristics. A heavy metal stress monitoring model for rice was constructed based on the temporal and spatial characteristics of rice stress. Finally, a heavy metal stress index was constructed to measure the heavy metal stress levels. The extraction accuracy of the heavy metal stress model was 83.2% based on the fusion of temporal and spatial characteristics, indicating that heavy metal stress in rice has a relatively high identification performance in the study area. The correlation between the measured concentration of Cd in the soil and the normalized Annual Mean Composite NDRE ( ) was 0.816, indicating that it can better represent the level of heavy metal stress. Thus, the combination of temporal and spatial characteristics is a promising method for distinguishing heavy metal stress from other stresses in rice form sophisticated stress sources.

Monitoring effects of heavy metal stress on biochemical and spectral parameters of cotton using hyperspectral reflectance

Abstract:Monitoring heavy metal pollution in agricultural ecosystems is crucial to ensure environmental safety. Heavy metals interfere with plants' biochemical characteristics, such as chlorophyll content and photosynthesis, and also influence leaves' spectral properties. Spectral changes caused by heavy metal stress can easily be measured using proximal sensing or in-field spectroscopy. This research utilizes a combined approach of biochemical and spectral characteristics to evaluate cotton crops' performance under different heavy metal (Pb & Cd) stress after artificial contamination with the metal under study. A detailed study of spectroscopy and lab-based measurements for chlorophyll and heavy metal content during the crop's growth cycle revealed some significant findings. Results indicated that the chlorophyll pigments decreased significantly with increased heavy metal levels. Pb accumulation is high in cotton as compared to Cd. The most sensitive stage for the accumulation of Pb is the initial vegetative stage of cotton. The transfer factor from soil to plant was higher for Pb, indicating the feasibility of growing cotton in Pb-contaminated soil. The spectral measurement showed no characteristic changes in standard reflectance spectra due to heavy metal stress. Wavelet decomposition of reflectance spectra amplified the changes indicating Pb stress in cotton during the initial vegetative stage. The significant correlation of greater than - 0.70 between the reconstructed detail wavelet coefficients at the third level of the decomposition in the wavelength range of 651-742 nm suggested that Pb stress caused spectral changes in near-infrared and visible ranges in cotton plants. The effects of Cd stress on the cotton plant were negligible due to less absorption. Thus, detailed wavelet coefficients at the third level of decomposition in the range of 651-742 nm are a potential indicator of Pb stress. The results of this study can provide a basis for quantifying heavy metal stress in a particular region.

Abstract:The main goal of this research was to develop the real-time remote sensing system as a rapid and field based method of identifying healthy and infected plants at an early stage of disease development, before visibly seen by human eye. This can be achieved through the use of hyper-spectral imaging collected data between 380 to 1030 nm wavelengths. The black-shank disease was inoculated to tobacco plants as a model system for testing this technology. The hypercubes images acquired was processed using ENVI software and the "unscrambler" statistical analysis software for principal components analysis (PCA). Spectral parameter of reflectance sensitivity was used to find the optimal wavelengths for determining and evaluating the level of damage by the black-shank fungus. The result of this research shows that, the spectral reflectance decreases significantly with the increasing severity level in both the visible and near-infrared wavelength ranges. Also the wavelength of 730 and 790 nm with corresponding bands of 283 and 330 was the most useful for discriminating black-shank disease severity level. This research indicates clearly the relationship between spectral properties and plant response.

Abstract:Heavy metal (HM)-induced stress can lead to the enrichment of HMs in plants thereby threatening people's lives and health via the food chain. For this reason, there is an urgent need for some reliable and practical techniques to detect and analyze the absorption, distribution, accumulation, chemical form, and transport of HMs in plants for reducing or regulating HM content. Not only does it help to explore the mechanism of plant HM response, but it also holds significant importance for cultivating plants with low levels of HMs. Even though this field has garnered significant attention recently, only minority researchers have systematically summarized the different methods of analysis. This paper outlines the detection and analysis techniques applied in recent years for determining HM concentration in plants, such as inductively coupled plasma mass spectrometry (ICP-MS), atomic absorption spectrometry (AAS), atomic fluorescence spectrometry (AFS), X-ray absorption spectroscopy (XAS), X-ray fluorescence spectrometry (XRF), laser ablation-inductively coupled plasma-mass spectrometry (LA-ICP-MS), non-invasive micro-test technology (NMT) and omics and molecular biology approaches. They can detect the chemical forms, spatial distribution, uptake and transport of HMs in plants. For this paper, the principles behind these techniques are clarified, their advantages and disadvantages are highlighted, their applications are explored, and guidance for selecting the appropriate methods to study HMs in plants is provided for later research. It is also expected to promote the innovation and development of HM-detection technologies and offer ideas for future research concerning HM accumulation in plants.

Abstract:Herbicides and heavy metals are hazardous substances of environmental pollution, resulting in plant stress and harming humans and animals. Identification of stress types can help trace stress sources, manage plant growth, and improve stress-resistant breeding. In this research, hyperspectral imaging (HSI) and chlorophyll fluorescence imaging (Chl-FI) were adopted to identify the rice plants under two types of herbicide stresses (butachlor (DCA) and quinclorac (ELK)) and two types of heavy metal stresses (cadmium (Cd) and copper (Cu)). Visible/near-infrared spectra of leaves (L-VIS/NIR) and stems (S-VIS/NIR) extracted from HSI and chlorophyll fluorescence kinetic curves of leaves (L-Chl-FKC) and stems (S-Chl-FKC) extracted from Chl-FI were fused to establish the models to detect the stress of the hazardous substances. Novel end-to-end deep fusion models were proposed for low-level, middle-level, and high-level information fusion to improve identification accuracy. Results showed that the high-level fusion-based convolutional neural network (CNN) models reached the highest detection accuracy (97.7%), outperforming the models using a single data source (<94.7%). Furthermore, the proposed end-to-end deep fusion models required a much simpler training procedure than the conventional two-stage deep learning fusion. This research provided an efficient alternative for plant stress phenotyping, including identifying plant stresses caused by hazardous substances of environmental pollution.
