Abstract:Protein phosphorylation is one of the most biologically relevant and ubiquitous post-translational modifications. The analysis of protein phosphorylation is very challenging due to its highly dynamic nature and low stoichiometry. In this article, recent techniques developed for phosphoproteome analysis are reviewed with an emphasis on the new developments in this field in China. To improve the performance of phosphoproteome analysis, many novel methods, either by application of new separation mechanisms or by adoption of new separation materials, were developed to specifically enrich phosphopeptides from complex protein digests. A series of new materials, including nanostructure materials, magnetic materials, and monolithic materials, were applied to prepare immobilized affinity chromatography or metal oxide affinity chromatography to improve the performance of phosphopeptide enrichment. Besides, new software tools were also developed to validate phosphopeptide identification and predict kinase specific phosphorylation sites.

Abstract:Reversible protein phosphorylation is a key event in numerous biological processes. Mass spectrometry (MS) is the most powerful analysis tool in modern phosphoproteomics. However, the direct MS analysis of phosphorylated proteins/peptides is still a big challenge because of the low abundance and insufficient ionization of phosphorylated proteins/peptides as well as the suppression effects of nontargets. Enrichment of phosphorylated proteins/peptides by affinity materials from complex biosamples is the most widely used strategy to enhance the MS detection. The demand of efficiently enriching phosphorylated proteins/peptides has spawned diverse affinity materials based on different enrichment principles (e.g., electronic attraction, chelating). In this review, we summarize the recent development of various affinity materials for phosphorylated proteins/peptides enrichment. We will highlight the design and fabrication of these affinity materials, discuss the enrichment mechanisms involved in different affinity materials, and suggest the future challenges and research directions in this field.

Abstract:Phosphopeptide enrichment is of great significance in phosphoproteomics related research. Pre-analysis enrichment helps concentrating phosphopeptides of low abundance, and other interferences of high abundance, such as non-phosphorylated peptides, will be eliminated at the same time. By this way, the enhanced sensitivity of mass-spectrometry analysis of phosphopeptides can be achieved, as well as better detection and identification performance. The key for phosphopeptide enrichment is enrichment materials with specific affinity towards phosphopeptides. Enrichment materials with different phosphopeptide adsorption mechanisms have been developed, while various improvements on material morphologies, enrichment operation, and enrichment specificity are also reported. In the review, we summarized recent progresses in phosphopeptide enrichment from perspectives of both enrichment materials with different enrichment mechanisms, and improvement on methodologies of phosphopeptide enrichment based on various enrichment materials.

Abstract:Protein phosphorylation is one of the most ubiquitous post-translational modifications. Many low-abundance endogenous phosphoproteins and phosphopeptides in the body fluids or tissues are biomarkers with higher clinical sensitivity and specificity, which could provide valuable information for the detection of many diseases and elucidation of pathology. It is still a great challenge to detect the phosphoproteins and phosphopeptides from complex biological samples directly due to reversibility of protein phosphorylation and the extremely low concentrations of phosphoproteins. Nanostructured materials have attracted particular attentions in enrichment, separation, and purification of phosphoproteins/phosphopeptides due to their larger surface area, numerous affinity sites and unique structures. The research subject has become one of research hotspots in phosphoproteomics presently. Various multifunctional nanostructured materials such as core-shell particles with mesoporous affinity shell and magnetic core, hybrids of multiple components and composite affinity materials have been synthesized for selective enrichment and fast purification of phosphoproteins/phosphopeptides. In this review, we are focusing on recent advancements of nanostructured materials for phosphoprotein/phosphopeptide enrichment and purification prior to MS analysis. Definition, structure characteristic, unique physicochemical properties and potential in bioseparation of the nanostructured materials are first introduced. Subsequently, the related research background on phosphoproteomic studies in proteomics using mass spectrometric strategies in combination with phosphospecific enrichment techniques is briefly presented. After that, two types of affinity enrichment mechanisms to phosphoproteins/phosphopeptides are compactly discussed. Next, mesoporous, hybrid, and composite nanostructured materials for enrichment of phosphoproteins/phosphopeptides as well as application of multifunctional nanostructured materials in phosphoproteomics are summarized in detail. Finally, some unsolved problems and a brief perspective and outlook on phosphopeptide enrichment are proposed.

Abstract:Heat-assisted magnetic recording (HAMR), microwave-assisted magnetic recording, and other new technologies are being developed to boost the storage capacity of current hard disk drives (HDDs). Understanding the mechanisms of heat transfer across the head–disk interface is of major importance, because it is closely related to the design of HDDs, including lubricant flow and contact issues, especially for the reliability design of HAMR drives. In this paper, we report on a series of experiments and simulations with a perpendicular media recording (PMR) head to better understand the head temperature change and to validate the wave-based phonon conduction theory. From the static touchdown experiments, it is found that even without the air bearing, the head temperature of the thermal flight-height control (TFC) slider reduces when the clearance between the head and disk is less than 1 or 2 nm. The effect of lubricant on the disk surface is also studied. When the head temperature is relatively low, repeated touchdowns show that the starting point gets closer to the disk, suggesting that meniscus forces from the lubricant on the thermal fly-height control protrusion gradually reduce the head–disk clearance. But when the head temperature is relatively higher, the head can “melt through” the lubricant layer. The wave-based phonon conduction theory is integrated into an ANSYS simulation to study the steady state temperature distribution and protrusion profile of the head in the static touchdown experiments. The simulation result shows the same trend as the experiments of cooling before the head is in contact with the disk.

Abstract:Mass spectrometry (MS)-based proteomics has become the preferred tool for the analysis of protein phosphorylation. To be successful at such an endeavor, there is a requirement for an efficient enrichment of phosphopeptides. This is necessary because of the substoichiometric nature of phosphorylation at a given site and the complexity of the cell. Recently, new alternative materials have emerged that allow excellent and robust enrichment of phosphopeptides. These monodisperse microsphere–based immobilized metal ion affinity chromatography (IMAC) resins incorporate a flexible linker terminated with phosphonate groups that chelate either zirconium or titanium ions. The chelated zirconium or titanium ions bind specifically to phosphopeptides, with an affinity that is similar to that of other widely used metal oxide affinity chromatography materials (typically TiO2). Here we present a detailed protocol for the preparation of monodisperse microsphere–based Ti4+-IMAC adsorbents and the subsequent enrichment process. Furthermore, we discuss general pitfalls and crucial steps in the preparation of phosphoproteomics samples before enrichment and, just as importantly, in the subsequent mass spectrometric analysis. Key points such as lysis, preparation of the chromatographic system for analysis and the most appropriate methods for sequencing phosphopeptides are discussed. Bioinformatics analysis specifically relating to site localization is also addressed. Finally, we demonstrate how the protocols provided are appropriate for both single-protein analysis and the screening of entire phosphoproteomes. It takes ∼2 weeks to complete the protocol: 1 week to prepare the Ti4+-IMAC material, 2 d for sample preparation, 3 d for MS analysis of the enriched sample and 2 d for data analysis.

Abstract:Protein phosphorylation is an essential post-translational modification that regulates multiple cellular processes. Due to their low stoichiometry and ionization efficiency, it is critical to efficiently enrich phosphopeptides for phosphoproteomics. Several phosphopeptide enrichment methods have been reported; however, few studies have comprehensively compared different TiO2-based phosphopeptide enrichment methods using complex proteomic samples. Here, we compared four TiO2-based phosphopeptide enrichment methods that used four non-phosphopeptide excluders (glutamic acid, lactic acid, glycolic acid, and DHB). We found that these four TiO2-based phosphopeptide enrichment methods had different enrichment specificities and that phosphopeptides enriched by the four methods had different physicochemical characteristics. More importantly, we discovered that phosphopeptides had a higher deamidation ratio than peptides from cell lysate and that phosphopeptides enriched using the glutamic acid method had a higher deamidation ratio than the other three methods. We then compared two phosphopeptide fractionation methods: ammonia- or TEA-based high pH reversed-phase (HpH-RP). We found that fewer phosphopeptides, especially multi-phosphorylated peptides, were identified using the ammonia-based method than using the TEA-based method. Therefore, the TEA-based HpH-RP fractionation method performed better than the ammonia method. In conclusion, we comprehensively evaluated different TiO2-based phosphopeptide enrichment and fractionation methods, providing a basis for selecting the proper protocols for comprehensive phosphoproteomics.

Abstract:To further improve the selectivity and throughput of phosphopeptide analysis for the samples from real-time cell lysates, here we demonstrate a highly efficient method for phosphopeptide enrichment via newly synthesized magnetite microparticles and the concurrent mass spectrometric analysis. The magnetite microparticles show excellent magnetic responsivity and redispersibility for a quick enrichment of those phosphopeptides in solution. The selectivity and sensitivity of magnetite microparticles in phosphopeptide enrichment are first evaluated by a known mixture containing both phosphorylated and nonphosphorylated proteins. Compared with the titanium dioxide-coated magnetic beads commercially available, our magnetite microparticles show a better specificity toward phosphopeptides. The selectively-enriched phosphopeptides from tryptic digests of β-casein can be detected down to 0.4 fmol μl⁻¹, whereas the recovery efficiency is approximately 90% for monophosphopeptides. This magnetite microparticle-based affinity technology with optimized enrichment conditions is then immediately applied to identify all possible phosphorylation sites on a signal protein isolated in real time from a stress-stimulated mammalian cell culture. A large fraction of peptides eluted from the magnetic particle enrichment step were identified and characterized as either single- or multiphosphorylated species by tandem mass spectrometry. With their high efficiency and utility for phosphopeptide enrichment, the magnetite microparticles hold great potential in the phosphoproteomic studies on real-time samples from cell lysates.

Abstract:As the common and significant chemical modifications, post‐translational modifications (PTMs) play a key role in the functional proteome. Affected by the signal interference, low concentration and insufficient ionization efficiency of impurities, the direct detection of PTMs by mass spectrometry (MS) still faces many challenges. Therefore, sample preparation and enrichment are an indispensable link before MS analysis of PTMs in proteomics. The rapid development of functionalized materials with diverse morphologies and compositions provides an avenue for sample preparation and enrichment for PTMs analysis. In this review, we summarize recent advances in the application of novel functionalized materials in sample preparation for phosphoproteomes and glycoproteomes analysis. In addition, this review specifically discusses the design and preparation of functionalized materials based on different enrichment mechanisms, and proposes research directions and potential challenges for proteomic PTMs research. Design and synthesis of an immobilized metal affinity chromatography and metal oxide affinity chromatography hybrid material for improved phosphopeptide enrichment

Abstract:Reversible phosphorylation of proteins is one of the most important post-translational modifications, while the detection of phosphopeptides is difficult due to their low abundance and the signal suppression of nonphosphorylated peptides. Therefore, selective enrichment of phosphopeptides from highly complicated mixtures is vital for MS-based phosphoproteome analysis. Despite various strategies have been developed, there is no single method that is capable of providing full coverage of the whole phosphoproteome. Metal oxide affinity chromatography (MOAC) enrichment preferably singly phosphopeptides, whereas immobilized metal affinity chromatography (IMAC) enrichment bias towards multiply phosphopeptides. In this study, first example of IMAC and MOAC hybrid material, Fe3O4@nSiO2@mSiO2/TiO2-Ti4+ nanoparticles were successfully synthesized for the enrichment of phosphopeptides with the aim to combining their advantages for enrich both mono- and multi-phosphorylated species. The TiO2 was firstly coated on the surface of mesoporous silica and then grafted with 3-(trihydroxysilyl)propyl methylphosphonate (THPMP) to chelate Ti4+ ions. This novel type of hybird material with high surface areas (179.3m2/g) exhibited good adsorption capacity (133mg/g) towards standard tryptic digest of β-casein and the method based on this material also showed good sensitivity (4pmol). The synthesized Fe3O4@nSiO2@mSiO2/TiO2-Ti4+ microspheres were further used to selectively enrich phosphopeptides from complex biosamples, seven mono-phosphopeptides and eight multi-phosphopeptides were successfully enriched from nonfat milk which is much better than single IMAC or MOAC strategy. Those results indicated that Fe3O4@nSiO2@mSiO2/TiO2-Ti4+ microspheres have potential applications in MS-based phosphoproteomics to enlarge phosphoproteomics coverage and this work was expected to open up a promising strategy which combined the advantages of various methods in one material for effective enrich phosphorylated peptides.
Phosphonate-Functionalized Ionic Liquid: A New Surface Modifier Contributing to the Enhanced Enrichment of Phosphorylated Peptides

Abstract:Phosphopeptide enrichment with high selectivity and detection sensitivity is essential for phosphoproteomic studies and remains a long-standing challenge. In this study, new immobilized metal affinity chromatography nanocomposite adsorbents with a phosphonate-functionalized ionic liquid (PFIL) as a surface modifier are successfully prepared via a reaction sequence of amination, quaternization, phosphonate hydrolyzation, and metal immobilization. Taking advantages of integrated features of a flexible and strong tripodal phosphonate chelator, a hydrophilic ionic liquid linker, a large surface area, and the size-exclusion effect, the resulting nanocomposite 2-PFIL-Ti4+ exhibits excellent detection sensitivity to enrich phosphorylated peptides from a tryptic β-casein digest (0.15 fmol), and superior enrichment selectivity to capture phosphorylated peptides from a digest mixture of β-casein and bovine serum albumin (a molar ratio of 1:10,000). Strong immobilization of tripodal chelation to metal ions endows the nanocomposite adsorbent with high tolerance to experimental conditions, and thus excellent reusability of the adsorbent has been achieved without remarkable loss of enrichment efficiency for 10 cycles. Due to the excellent size-exclusion effect, high enrichment specificity of 2-PFIL-Ti4+ to phosphopeptides has been observed and 23 endogenous phosphopeptides have been captured from human saliva. In addition, 924 phosphopeptides (enrichment specificity, 56.1%) have been identified from the tryptic digest of mouse brain lysate. Particularly, six of 975 phosphorylation sites were Alzheimer's disease-related hyperphosphorylation sites within tau protein. Sequential Selective Enrichment of Phosphopeptides and Glycopeptides Using Amine-Functionalized Magnetic Nanoparticles

Abstract:As two of the most common and important post-translational modifications (PTMs) of proteins, glycosylation and phosphorylation play critical roles in biological processes. Because of the low abundance of phosphopeptides/glycopeptides, specific and sensitive strategies are especially indispensable for the identification of protein phosphorylation and glycosylation by mass spectrometry (MS). However, most of those previously reported methods only focused on enriching either phosphopeptides or glycopeptides rather than enriching both of them. In the present study, amine-functionalized magnetic nanoparticles were synthesized in a one-pot procedure and successfully used for selective enrichment of both phosphopeptides and glycopeptides. The selectivity of this method was demonstrated by analyzing the mixture of peptides/phosphopeptides/glycopeptides at molar ratio of 10 : 1 : 1; the post-enrichment recovery was 88% and 76% for phosphopeptides and glycopeptides respectively. The sensitivity was at the fmol level for both of the phosphopeptides and glycopeptides. In addition, sequence coverage was increased from 25.6% to 51.8% corresponding to a 102% increase for a model protein asialofetuin. These newly identified phosphopeptides or glycopeptides provided additional sequence information, which was beneficial to the protein identification.

Abstract:The titanium silicalite-1 (TS-1) with post-treatment of chemical selective desilication (T-TS-1) has been synthesized, characterized and applied as a potential adsorbent for selective capture of phosphopeptides from complex biological samples prior to mass spectrometry analysis. A T-TS-1 material-based successive phosphopeptide enrichment strategy has also been established for real biological sample analysis, which exhibited high enrichment selectivity and is comparable to existing materials.

Abstract:Post-translational modifications (PTMs) occur during or after protein biosynthesis and increase the functional diversity of proteome. They comprise phosphorylation, acetylation, methylation, glycosylation, ubiquitination, sumoylation (among many other modifications), and influence all aspects of cell biology. Mass-spectrometry (MS)-based proteomics is the most powerful approach for PTM analysis. Despite this, it is challenging due to low abundance and labile nature of many PTMs. Hence, enrichment of modified peptides is required for MS analysis. This review provides an overview of most common PTMs and a discussion of current enrichment methods for MS-based proteomics analysis. The traditional affinity strategies, including immunoenrichment, chromatography and protein pull-down, are outlined together with their strengths and shortcomings. Moreover, a special attention is paid to chemical enrichment strategies, such as capture by chemoselective probes, metabolic and chemoenzymatic labelling, which are discussed with an emphasis on their recent progress. Finally, the challenges and future trends in the field are discussed.

Abstract:Protein phosphorylation modulates nearly every major biological process. Phosphorylation regulates protein activity, mediates cellular signal transduction, and manipulates cellular structure. Consequently, the dysregulation of kinase and phosphatase pathways has been linked to a multitude of diseases. Mass spectrometry‐based proteomic techniques are increasingly used for the global interrogation of perturbations in phosphorylation‐based cellular signaling. Strategies for studying phosphoproteomes require high‐specificity enrichment, sensitive detection, and accurate localization of phosphorylation sites with advanced LC‐MS/MS techniques and downstream informatics. Sample multiplexing with isobaric tags has also been integral to recent advancements in throughput and sensitivity for phosphoproteomic studies. Each of these facets of phosphoproteomics analysis present distinct challenges and thus opportunities for improvement and innovation. Here, we review current methodologies, explore persistent challenges, and discuss the outlook for isobaric tag‐based quantitative phosphoproteomic analysis.This article is protected by copyright. Abstract:The elucidation of protein post-translational modifications, such as phosphorylation, remains a challenging analytical task for proteomic studies. Since many of the proteins targeted for phosphorylation are low in abundance and phosphorylation is typically substoichiometric, a prerequisite for their identification is the specific enrichment of phosphopeptide prior to mass spectrometric analysis. Here, we presented a new method termed as immobilized titanium ion affinity chromatography (Ti (4+)-IMAC) for enriching phosphopeptides. A phosphate polymer, which was prepared by direct polymerization of monomers containing phosphate groups, was applied to immobilize Ti (4+) through the chelating interaction between phosphate groups on the polymer and Ti (4+). The resulting Ti (4+)-IMAC resin specifically isolates phosphopeptides from a digest mixture of standard phosphoproteins and nonphosphoprotein (BSA) in a ratio as low as 1:500. Ti (4+)-IMAC was further applied for phosphoproteome analysis of mouse liver. We also compared Ti (4+)-IMAC to other enrichment methods including Fe (3+)-IMAC, Zr (4+)-IMAC, TiO 2 and ZrO 2, and demonstrate superior selectivity and efficiency of Ti (4+)-IMAC for the isolation and enrichment of phosphopeptides. The high specificity and efficiency of phosphopeptide enrichment by Ti (4+)-IMAC mainly resulted from the flexibility of immobilized titanium ion with spacer arm linked to polymer beads as well as the specific interaction between immobilized titanium ion and phosphate group on phosphopeptides.

Abstract:To overcome the concern pertaining to low sensitivity in phosphopeptide analysis by mass spectrometry, amino-functionalized monolithic tips were designed for rapid phosphopeptide enrichment. Phosphopeptide enrichment using amino-functionalized monolithic tips featured ease of operation and low time consumption and helped preventing sample loss caused by incomplete separation of material and solution. In solutions with different compositions, the synthesized monolithic tips showed different enrichment selectivity toward mono- and multiphosphopeptides. Both global enrichment of all phosphopeptides and selective enrichment of multiphosphopeptides were realized by modulating the composition of solution for sample loading.

Abstract:Glycoproteomics is a rapidly growing field that aims to identify and characterize protein glycosylation events at a system level. However, the analysis of protein glycosylation in complex samples is still challenging due to several factors: the low amounts of glycopeptides produced after glycoprotein digestion, the suppression of the glycopeptide mass spectrometry signals in the presence of peptides, and the high heterogeneity of glycopeptides. Therefore, efficient enrichment of glycopeptides from complex samples is crucial. Nowadays, a continuous effort has been made to improve glycopeptide enrichment through the design of substrates and functional moieties of materials, which have proven to be immensely valuable in glycopeptide analysis. In-depth glycoproteomic analysis will further help to better understand glycoprotein functions and the molecular mechanisms of diseases. This review summarizes novel glycopeptide enrichment materials and approaches, and discusses the application of glycoproteomics in both the functional analysis of glycoproteins and the study of human diseases.

Abstract:A new method for enrichment of phosphopeptides in complex mixtures derived by proteolytic digestion of biological samples has been developed. The method is based on calcium phosphate precipitation of the phosphopeptides prior to further enrichment with established affinity enrichment methods. Calcium phosphate precipitation combined with phosphopeptide enrichment using Fe(III) IMAC provided highly selective enrichment of phosphopeptides. Application of the method to a complex peptide sample derived from rice embryo resulted in more than 90% phosphopeptides in the enriched sample as determined by mass spectrometry. Introduction of a twostep IMAC enrichment procedure after calcium phosphate precipitation resulted in observation of an increased number of phosphopeptides.
