Abstract:Summary Concentrated monosodium glutamate wastewater (CMGW) generated from the production of monosodium glutamate is an organic wastewater with high concentration of ammonia,chemical oxygen demand, biochemical oxygen demand and SO2-4 and low pH. Discharge of CMGW has raised serious environmental problems,and potential secondary pollution existed even treated with traditional physical and chemical processes. It has already been reported that the richness of nitrogen and carbon makes the recycling of this wastewater possible in the way of microbial fermentation as medium.However,the differences of strain and fermentation purpose require that the medium contains different nutritional compositions with a certain dosage.Bacillus subtilis F-2,isolated from a commercial organic fertilizer,can inhibit the growth of 18 plant pathogenic fungi with varying degrees,especially in F.oxysoporum f.sp niweum with inhibition rate of 93%,which reveal the potential to prepare bio-organic fertilizer under biocontrol.In addition,F-2 also plays an important role in decomposition of organic waste.The study on degradation of food waste has pointed to its dominance in microbial community. Therefore,F-2 as a prospective functional bacteria in agriculture and environment,it is necessary to improve F-2 viable cell production as much as possible.Massive studies were focused on medium optimization of B.subtilis to enhance its cell density in fermentation liquor.However,the main ingredients of medium used in most of these studies were peptone,yeast extracts,beef extracts,soy or corn flour,associated with great cost and excessive consumption of resources. The purpose of this study was to investigate a cost-effective resource utilization of CMGW by increasing the density of B. subtilis F-2 viable cells in cultures. The CMGW medium which was 80-fold diluent of the wastewater,i.e.,12.5 g/L CMGW,was served as the main carbon and nitrogen sources of strain F-2.Contrast experiments of shaking cultures,orthogonal and single factor experiments were applied to find the optimal CMGW medium formula and its culturing condition. The contrast experiments showed that the D(600 nm) value of F-2 suspension and viable cell density of the CMGW medium was significantly higher than that of nutrient broth(NB) medium,and the amino acid content in the CMGW medium decreased significantly after culturing.The optimal formula identifying F-2 by the orthogonal experiment of L1 6(4 3 ×2 6) was as follows:12.5 g/L CMGW,1.0 g/L beef extracts,4.0 g/L peptone,0.5 g/L MnSO4 ·2 H 2 O,0.02 g/L H 3 BO3 ,0.1 g/L FeSO4 ·7 H 2 O and 0.5 g/L MgSO4 ·7 H 2 O.The viable cell density in the optimized CMGW medium was 2.9 and 6.3 times of the CMGW medium and NB medium,respectively. Furthermore,according to the results of single factor experiment,the proper initial pH and culturing temperature of the optimized CMGW medium were screened as pH 6.5 7.5 and 30 35 ℃. In conclusion,the CMGW medium is an ideal substitute for NB medium in the fermentation of B.subtilis F-2,providing a practicable and promising approach to reuse and recover CMGW.Moreover,the CMGW medium is superior to NB medium,and the fermentation effect is even better after the medium and culturing condition are optimized.
Cell culture medium cycling in cultured meat: Key factors and potential strategies

Abstract:Background: Cultured meat is a promising alternative to animal-derived meat production, as it has the potential to offer a sustainable and ethical source of meat for human consumption. Despite the many advantages of cultured meat, scaling up its production remains a major challenge. Among the key factors that must be addressed for efficient production is high-density cell culture, which poses several obstacles, such as the accumulation of metabolic by-products, including toxic ammonia and the inhibitory effects of lactate. Additionally, the use of expensive growth factors and recombinant proteins limits the cost-effectiveness of cultured meat production. Scope and approach: This review provides an overview of methods for reducing the accumulation of metabolic byproducts (ammonia and lactate), including genetic engineering, culture strategies, physicochemical adsorption, biocatalytic conversion, and electrochemistry. Immobilization of growth factors by separation and concentration enhances their biological activity, moderate release, and recovery. Additionally, we discuss the advantages and disadvantages of these methods in the field of cultured meat. Key findings and conclusions: The study concludes that adsorption is a promising pathway for the removal of metabolic by-products. However, the development of adsorbents with favorable biocompatibility, high adsorption efficiency, and reusability remains a challenge. The development of cost-effective alternatives to animal derived sources and media cycling technology to optimize the usage of media components are essential for the progress of cultured meat production.

Abstract:Cellular processes are mediated by the concerted action of numerous biomolecules that form complex interaction networks. Considerable efforts have been devoted to elucidating the cellular interactome, with the majority of studies focusing on mapping protein–protein, protein–DNA, and protein– metabolite interaction networks.[1, 2] Yet two-thirds of the cellular proteome operates at a membrane surface or within a membrane comprising thousands of different lipid species. Besides serving as essential building blocks of membranes and anhydrous stores of energy, lipids participate in a multitude of signaling pathways. Perturbations in lipid homeostasis frequently result in human diseases, ranging from neurodegenerative disorders to metabolic syndrome and cancer.[3,4] While these findings imply an intricate interplay between proteins and lipids, only a few studies have been carried out to chart protein–lipid interactions in a systematic fashion.
Improving growth of Cupriavidus necator H16 on formate using adaptive laboratory evolution-informed engineering

Abstract:Conversion of CO2 to value-added products presents an opportunity to reduce GHG emissions while generating revenue. Formate, which can be generated by the electrochemical reduction of CO2, has been proposed as a promising intermediate compound for microbial upgrading. Here we present progress towards improving the soil bacterium Cupriavidus necator H16, which is capable of growing on formate as its sole source of carbon and energy using the Calvin-Benson-Bassham (CBB) cycle, as a host for formate utilization. Using adaptive laboratory evolution, we generated several isolates that exhibited faster growth rates on formate. The genomes of these isolates were sequenced, and resulting mutations were systematically reintroduced by metabolic engineering, to identify those that improved growth. The metabolic impact of several mutations was investigated further using RNA-seq transcriptomics. We found that deletion of a transcriptional regulator implicated in quorum sensing, PhcA, reduced expression of several operons and led to improved growth on formate. Growth was also improved by deleting large genomic regions present on the extrachromosomal megaplasmid pHG1, particularly two hydrogenase operons and the megaplasmid CBB operon, one of two copies present in the genome. Based on these findings, we generated a rationally engineered ΔphcA and megaplasmid-deficient strain that exhibited a 24% faster maximum growth rate on formate. Moreover, this strain achieved a 7% growth rate improvement on succinate and a 19% increase on fructose, demonstrating the broad utility of microbial genome reduction. This strain has the potential to serve as an improved microbial chassis for biological conversion of formate to value-added products.
Response Surface Methodology for Optimizing the Fermentation Medium of Clostridium Butyricum.

Abstract:AIMS:Strains of Clostridium butyricum have been increasingly used as probiotics for both animals and humans. The aim of this study was to develop a growth medium for cultivating C. butyricum ZJUCB using a statistical methodology.METHODS AND RESULTS:Response surface methodology (RSM) was used to evaluate the effects of variables, namely the concentrations of the glucose, pectin, soyabean cake extract, casein, corn steep flour, ammonium sulphate, sodium bicarbonate and the medium initial pH. A fractional factorial design was applied to study the main factors that affected the growth of a probiotic strain of C. butyricum currently preserved in our lab and the central composite experimental design was adopted to derive a statistical model for optimizing the composition of the fermentation medium. The experimental results showed that the optimum fermentation medium for the growth of C. butyricum was composed of 2% glucose (w/v), 0.5% pectin (w/v), 0.2% casein (w/v), 3.98% soyabean cake extract, 0.1% (NH4)2SO4 (w/v), 0.124% NaHCO3 (w/v), 0.37% corn steep flour (w/v), 0.02% MnSO4 H2O (w/v), 0.02% MgSO4 7H2O (w/v) and 0.002% CaCl2 (w/v) at pH 7.5.CONCLUSIONS:After incubating 24 h in the optimum fermentation medium, the populations of the viable organisms were estimated to be 10(9) CFU ml(-1). In the present study, we report the optimization of a growth medium that produced increased yields using statistical approach.SIGNIFICANCE AND IMPACT OF THE STUDY:The use of bacteria as a probiotic is showing increasing potential. The development of a growth medium that has a high yield is an obvious need, and the approach to optimizing a growth medium is innovative.

Abstract:In the evolving landscape of sustainable biopharmaceutical process development, the utilization of bacteria in the production of various compounds via fermentation has attracted extensive attention from scientists. A successful fermentation process and the release of its associated products hinge on the synergy between an efficient bacterial strain and the formulation of a suitable growth medium. Balancing all nutrient levels of a growth medium to maximize microbial growth and the product quality is quite an intricate task. In this context, significant advancements have been achieved via the strategic implementation of design-of-experiment (DOE) methodologies and the utilization of parallel microbioreactor systems. This work presents a case study of the fermentation growth medium optimization of a Gram-negative bacterium of the Neisseriaceae family that releases outer membrane vesicles (OMVs), which represent a potential vaccine platform. To achieve this, the ability of Sartorius MODDE®13 DOE software to explore multiple variables and their interactions was combined with the functionality of a Sartorius Ambr® 15F parallel microbioreactor system. The findings reported in this study have led to the design of a well-suited fermentation medium for a Gram-negative bacterium and an improvement in the quality of the OMVs produced from it.

Metabolic engineering of Cupriavidus necator H16 for improved chemoautotrophic growth and PHB production under oxygen-limiting conditions

Abstract:The oxygen-limiting condition promotes the accumulation of ployhydroxybutyrate (PHB) in C. necator H16, while the growth of which is restricted. Under autotrophic culture using carbon dioxide, hydrogen, and oxygen as substrates, the oxygen concentration below 6.9% (v/v) in the mixture is considered as a safe condition. It also expected to achieve cell rapid growth and large accumulation of PHB simultaneously under the oxygen-limiting condition in C. necator H16. In this study, a metabolically engineered strain capable of both rapid growth and large accumulation of PHB under oxygen-limiting conditions was constructed based on the transcriptomic analysis. In the comparative transcriptomic analysis, the genes related to energy-generating of C. necator H16 at autotrophic culture were downregulated under oxygen-limiting conditions (3%, v/v). Besides, the genes related to the key intermediates (pyruvate and acetyl-CoA) metabolism in PHB biosynthetic pathway were analyzed. Most of which were downregulated, except the genes ldh, iclA, and ackA2 respectively encoding L-lactate dehydrogenase, isocitrate lyase, and acetate kinase were upregulated under oxygen-limiting conditions (3%, v/v). The Vitreoscilla hemoglobin (VHb) has the ability to promote aerobic metabolism and energy generation. To promote the bacterium growth and improve the energy generation in C. necator H16 under oxygen-limiting conditions, the VHb gene was introduced into C. necator H16 with the optimized promoter PphaC1-j5. Moreover, VHb was localized to the periplasmic space of the bacterium by the traction of membrane-bound hydrogenase (MBH) signal peptide. By optimizing the knockout of different genes, it was found that knockout of ldh can improve PHB production and reduce the by-products. Finally, a recombinant strain Reh01 (p2M-pj-v) was constructed by heterologous expression of vgb and ldh knockout in C. necator H16. Compared with the control (Reh (p2)) under oxygen-limiting conditions (3%, v/v), the dry cell weight (DCW), PHB content, and PHB production of Reh01 (p2M-pj-v) increased by 31.0%, 30.9%, and 71.5%, respectively. From the perspectives of transcriptome and metabolic engineering, the work provides new ideas to achieve rapid cell growth and large PHB accumulation in C. necator under oxygen-limiting and autotrophic conditions.

Abstract:Establishing suitable culture conditions for microorganisms is crucial for dissecting their biology and empowering potential applications. However, a significant number of bacterial and fungal species, including , remain unculturable, hampering research efforts. is a deadly pathogen of humans that causes life-threatening pneumonia in immunocompromised individuals and transplant patients. Despite the major impact of on human health, we remain ignorant about the pathobiology of this fungus. This is largely due to the fact that its experimental dissection has been constrained by the inability to culture the organism . We present a comprehensive genome-scale metabolic model of growth and metabolism, with a view to identifying metabolic requirements and imbalances that hinder growth . We utilise recently published genome data and available information in the literature as well as bioinformatics and software tools to develop and validate the model. In addition, we employ Flux Balance Analysis and Reinforcement Learning approaches to make predictions regarding metabolic fluxes and to identify critical components of the growth medium. Our findings offer insights into the biology of and provide a novel strategy to overcome the longstanding challenge of culturing this pathogen .

Abstract:To improve the cell productivity of Corynebacterium glutamicum, its initial specific growth rate was improved by medium improvement using deep neural network (DNN)-assisted design with Bayesian optimization (BO) and a genetic algorithm (GA). To obtain training data for the DNN, experimental design with an orthogonal array was set up using a chemically defined basal medium (GC XII). Based on the cultivation results for the training data, specific growth rates were observed between 0.04 and 0.3/h. The resulting DNN model estimated the test data with high accuracy (R2test ≥ 0.98). According to the validation cultivation, specific growth rates in the optimal media components estimated by DNN-BO and DNN-GA increased from 0.242 to 0.355/h. Using the optimal media (UCB_3), the specific growth rate, along with other parameters, was evaluated in batch culture. The specific growth rate reached 0.371/h from 3 to 12 h, and the dry cell weight was 28.0 g/L at 22.5 h. From the cultivation, the cell yields against glucose, ammonium ion, phosphate ion, sulfate ion, potassium ion, and magnesium ion were calculated. The cell yield calculation was used to estimate the required amounts of each component, and magnesium was found to limit the cell growth. However, in the follow-up fed-batch cultivation, glucose and magnesium addition was required to achieve the high initial specific growth rate, while appropriate feeding of glucose and magnesium during cultivation resulted in maintaining the high specific growth rate, and obtaining a cell yield of 80 g/Lini.

Abstract:ABSTRACT: Probiotic bacteria, such as some strains of Clostridium butyricum, have been frequently used as the active ingredient in functional foods. However, slow growth of the probiotic bacteria has been one of the big concerns for their potential commercial application. In the present study, a fractional factorial design was applied to investigate the main factors, namely, the concentrations of the glucose, tryptone, yeast extract, beef extract, cys‐teine, (NH4) 2SO4, NaCl, K2HPO4, and the medium initial pH that affected the growth of 1 probiotic strain, C. butyricum ZJUCB, currently preserved in our laboratory. Central composite experimental design and response surface methodology were adopted to derive a statistical model for optimizing the composition of the medium. The experimental results showed that the optimum medium for incubating the C. butyricum ZJUCB was composed of 2.44% (w/v) glucose, 2.08% yeast extract (w/v), 1% tryptone (w/v), 0.1% (NH4)2SO4 (w/v), 0.1% NaHCO3 (w/v), 0.02% MnSO4. H2O (w/v), 0.02% MgSO4. 7H2O (w/v), 0.002% CaCl2 (w/v), and 2% agar (w/v) (if necessary) at pH 8.55. After incubation for 24 h in the optimum medium, the populations of the viable organisms could reach 109 colony‐forming units (CFU)/mL, which was 100 times higher than that incubated in the initial medium.

Abstract:Abstract Lactobacillus paracasei IMC502® is a commercially successful probiotic strain, however, there are no reports that investigate growth medium composition in relation to improved biomass production for this strain. The major outcome of the present study is the design and optimization of a growth medium based on vegan components to be used in the cultivation of Lactobacillus paracasei IMC502®, by using Design of Experiments (DoE). Besides comparing different carbon sources, the use of plant-based peptones as nitrogen sources was considered. In particular, the use of guar peptone as the main nitrogen source, in the optimization of fermentation media for the production of probiotics, could replace other plant peptones (e.g. potato, rice, wheat and soy) which are part of the human diet, thereby avoiding an increase in product and process prices. A model with R2 and adjusted R2 values higher than 95% was obtained. Model accuracy was equal to 94.11%. The vegan-optimized culture medium described in this study increased biomass production by about 65% compared to growth on De Man–Rogosa–Sharpe (MRS) medium. Moreover, this approach showed that most of the salts and trace elements generally present in MRS are not affecting biomass production, thus a simplified medium preparation can be proposed with higher probiotic biomass yield and titer. The possibility to obtain viable lactic acid bacteria at high density from vegetable derived nutrients will be of great interest for specific consumer communities, opening the way to follow this approach with other probiotics of impact for human health.

Abstract:Abstract This study focused on presenting the newly developed growth model for bacterial species present in a petrochemical processing plant in South Africa. The findings of the study serve as a theoretical basis for future experiments aimed at understanding the formation of bacterial metabolites as the bacteria develops. An unstructured kinetic model using AQUASIM 2.3, together with experimental spectrophotometric results, were used to evaluate the growth of Gram‐negative bacteria in a batch reactor system. Spectrophotometer results showed the absence of a stationary phase. The exponential bacterial growth phase supported the total organic carbon (TOC) results, showing that bacterial growth occurred on days 6 and 13; this is rarely reported in literature, as the growth in this system was much slower than the growth of single‐strain studies. The TOC concentration values indicated that carbon sources did not deplete in the death phase, suggesting the presence of a long‐term stationary phase and the production of acetate. The presence of Pseudomonas sp. and sulphate‐reducing bacteria (SRB) are commonly reported in industrial systems as they play a role in equipment failure in industry. However, in this multispecies study, methods using third generation sequencing together with high‐performance liquid chromatography (HPLC) have shown that the selective attachment and production of acetate by abundant Clostridium sp. has ascertained their role in equipment failures in the petrochemical environment.

Abstract:Abstract Background: Microbial growth needs C, N, P, S as well as metal ions such as magnesium, which is a major cofactor for enzymes involved in various metabolic activities. Yeast extract is widely used as nitrogen supply as well as vitamins and growth factors to sustain microbial growth in the culture medium. Zymomonas mobilis is a model ethanologenic bacterium for ethanol production, and has been developing as a chassis for diverse biochemical production. Although yeast extract is routinely used to prepare rich medium (RM) for Z. mobilis, the glucose consumption and ethanol production of Z. mobilis in RM were not coupled with cell growth in some studies. Results: In this study, the effects of different nitrogen sources as well as the supplementation of additional nitrogen source into RM and minimum medium (MM) on cell growth and ethanol fermentation of Z. mobilis were investigated to understand the uncoupled cell growth and ethanol fermentation for efficient carbon utilization and optimal ethanol productivity of Z. mobilis. Our results indicated that nitrogen sources such as yeast extract from different companies affected cell growth, glucose utilization, and the corresponding ethanol production. We also quantified the concentrations of major ion elements in different organic nitrogen sources using the quantitative analytic approach of Inductively Coupled Plasma Optical Emission Spectroscopy (ICP-OES), and demonstrated that metal ions such as magnesium in the media affected glucose consumption, cell growth, and ethanol fermentation. The effect of magnesium on gene expression was further investigated using RNA-Seq transcriptomics, and our result indicated that the lack of Mg2+ triggered stress responses while decreasing energy-consuming metabolism. Conclusions: Our work demonstrated that concentrations of metal ions such as magnesium and molybdenum in nitrogen sources are essential for vigorous cell growth, and the difference of Mg2+concentration in different yeast extract was one of the major factors affecting the coupling of cell growth and ethanol fermentation in Z. mobilis. We also revealed that genes responsive for Mg2+ deficiency in the medium were majorly related to stress responses and energy conservation. The importance of metal ions on cell growth and ethanol fermentation suggested that metal ions should become one of the parameters for monitoring the quality of commercial nitrogen sources and optimizing microbial culture medium for economic biochemical production.

Abstract:We are developing a laboratory-scale model to improve our understanding and capacity to assess the biological risks of genetically engineered bacteria and their genetic elements in the natural environment. Our hypothetical scenario concerns an industrial bioreactor failure resulting in the introduction of genetically engineered bacteria to a downstream municipal wastewater treatment plant (MWWTP). As the first step towards developing a model for this scenario, we sampled microbial communities from the aeration basin of a MWWTP at three seasonal time points. Having established a baseline for community composition, we investigated how the community changed when propagated in the laboratory, including cell culture media conditions that could provide selective pressure in future studies. Specifically, using PhyloChip 16S-rRNA-gene targeting microarrays, we compared the compositions of sampled communities to those of inocula propagated in the laboratory in simulated wastewater conditionally amended with various carbon sources (glucose, chloroacetate, D-threonine) or the ionic liquid 1-ethyl-3-methylimidazolium chloride ([C2mim]Cl). Proteobacteria, Bacteroidetes, and Actinobacteria were predominant in both aeration basin and laboratory-cultured communities. Laboratory-cultured communities were enriched in γ-Proteobacteria. Enterobacteriaceae, and Aeromonadaceae were enriched by glucose, Pseudomonadaceae by chloroacetate and D-threonine, and Burkholderiacea by high (50 mM) concentrations of chloroacetate. Microbial communities cultured with chloroacetate and D-threonine were more similar to sampled field communities than those cultured with glucose or [C2mim]Cl. Although observed relative richness in operational taxonomic units (OTUs) was lower for laboratory cultures than for field communities, both flask and reactor systems supported phylogenetically diverse communities. These results importantly provide a foundation for laboratory models of industrial bioreactor failure scenarios.

Response Surface Method for the Optimization of Bacillus sp. strain ZEID-14 Growth on Acrylamide as a Nitrogen Source

Abstract:Acrylamide contamination in food is mainly from raw material of plant-based origin. Acrylamide biodegradation by soil bacteria is an important remediation process. Bacillus sp. strain ZEID-14, which had previously been identified and exhibited the ability to break down amides, was examined further to determine the crucial parameters that contribute to the optimum growth of acrylamide. The Box-Behnken design was used to optimize the previously identified three significant components (pH, incubation time and acrylamide concentration). The model was supported by the diagnostic plots including the half-normal, Cook's distance, leverage vs runs, residual vs runs, Box-Cox, DFFITS, and DFBETAS. Predicted optimal conditions were determined using "Numerical Optimisation" toolbox of the Design Expert software. Two optimal conditions were tested. The model predicted a maximum growth of 10.686 (95% C.I., 10.458 to 10.913) which was verified through experimental results with a growth of 11.257 (95% C.I., 11.051 to 11.462) with the actual results being near to the predicted values but was significantly higher than the predicted values. The second numerical optimization gave a solution with a predicted maximum growth of 9.305 Log CFU/mL (95% C.I. from 9.011 to 9.614) which was verified through experimental results with a growth of 9.978 Log CFU/mL (95% C.I. from 9.830 to 10.126) with the actual results were also significantly higher than the predicted values. The RSM exercise gave far better growth on acrylamide than OFAT with a higher response of about 2 log CFU/mL unit indicating the utility of RSM over OFAT in the optimization of growth of this bacterium on acrylamide.

Abstract:Costly complex media components such as yeast extract and peptone are still widely used in industrial bioprocesses, despite their ill‐defined composition. Side stream products such as corn steep liquor (CSL) present a compelling economical alternative that contains valuable nutrients required for microbial growth, that is, nitrogen and amino acids, but also vitamins, trace elements, and other minerals. However, as a side stream product, CSL may be subject to batch‐to‐batch variations and compositional heterogeneity. In this study, the Respiration Activity MOnitoring System designed for shake flasks (RAMOS) and 96‐well microtiter plates (μTOM) were applied to investigate the potential and constraints of CSL utilization for two model microorganisms: E. coli and B. subtilis. Considering the dry substance content of complex nutrients involved, CSL‐based media are more efficient in biomass production than the common lysogeny broth (LB) medium, containing 5 g/L yeast extract, 10 g/L peptone, and 5 g/L NaCl. At a glucose to CSL (glucose/CSL, g/g) ratio of 1/1 (g/g) and 2/1 (g/g), a secondary substrate limitation occurred in E. coli and B. subtilis cultivations, respectively. The study sheds light on differences in the metabolic activity of the two applied model organisms between varying CSL batches, which relate to CSL origin and production process, as well as the effect of targeted nutrient supplementation. Through a targeted nutrient supplementation, the most limiting component of the CSL‐glucose medium used for these applied model microorganisms was identified to be ammonium nitrogen. This study proves the suitability of CSL as an alternative nutrient source for E. coli and B. subtilis. The RAMOS and μTOM technique detected differences between CSL batches, allowing easy and early identification of varying batches. A consistent performance of the CSL batches in E. coli and B. subtilis cultivations was demonstrated.
