Abstract:Nitrogen (N2) fixation is a major source of available N in ecosystems that receive low amounts of atmospheric N deposition. In boreal forest and subarctic tundra, the feather moss Hylocomium splendens is colonized by N2 fixing cyanobacteria that could contribute fundamentally to increase the N pool in these ecosystems. However, N2 fixation in mosses is inhibited by N input. Although this has been shown previously, the ability of N2 fixation to grow less sensitive towards repeated, increased N inputs remains unknown. Here, we tested if N2 fixation in H. splendens can recover from increased N input depending on the N load (0, 5, 20, 80, 320 kg N ha(-1) yr(-1)) after a period of N deprivation, and if sensitivity towards increased N input can decrease after repeated N additions. Nitrogen fixation in the moss was inhibited by the highest N addition, but was promoted by adding 5 kg N ha(-1) yr(-1), and increased in all treatments during a short period of N deprivation. The sensitivity of N2 fixation towards repeated N additions seem to decrease in the 20 and 80 kg N additions, but increased in the highest N addition (320 kg N ha(-1) yr(-1)). Recovery of N in leachate samples increased with increasing N loads, suggesting low retention capabilities of mosses if N input is above 5 kg N ha(-1) yr(-1). Our results demonstrate that the sensitivity towards repeated N additions is likely to decrease if N input does not exceed a certain threshold.

Abstract:Global environmental changes are leading to an increase in localized abnormally low temperatures and increasing nitrogen (N) deposition is a phenomenon recognized worldwide. Both low temperature stress (LTS) and excess N induce oxidative stress in plants, and excess N also reduces their resistance to LTS. Mosses are primitive plants that are generally more sensitive to alterations in environmental factors than vascular species. To study the combined effects of N deposition and LTS on carbon (C) and N metabolism in moss, two moss species, Pogonatum cirratum subsp. fuscatum, and Hypnum plumaeforme, exposed to various concentrations of nitrate (KNO3) or ammonium (NH4Cl), were treated with or without LTS. C/N metabolism indices were then monitored, both immediately after the stress and after a short recovery period (10 days). LTS decreased the photosystem II (PSII) performance index and inhibited non-cyclic photophosphorylation, ribulose-1,5-bisphosphate carboxylase, and glutamine synthetase activities, indicating damage to PSII and reductions in C/N assimilation in these mosses. LTS did not affect cyclic photophosphorylation, sucrose synthase, sucrose-phosphate synthase, and NADP-isocitrate dehydrogenase activities, suggesting a certain level of energy and C skeleton generation were maintained in the mosses to combat LTS; however, LTS inhibited the activity of glycolate oxidase. As predicted, N supply increased the sensitivity of the mosses to LTS, resulting in greater damage to PSII and a sharper decrease in C/N assimilation. After the recovery period, the performance of PSII and C/N metabolism, which were inhibited by LTS increased significantly, and were generally higher than those of control samples not exposed to LTS, suggesting overcompensation effects; however, N application reduced the extent of compensation effects. Both C and N metabolism exhibited stronger compensation effects in H. plumaeforme than in P. cirratum subsp. fuscatum. The difference was especially pronounced after addition of N, indicating that H. plumaeforme may be more resilient to temperature and N variation, which could explain its wider distribution in the natural environment.

Abstract:To provide mechanistic constraints to interpret nitrogen (N) and oxygen (O) isotope ratios of nitrate ( ), 15N/14N and 18O/16O, in the environment, we measured the enzymatic N and O isotope effects (15ε and 18ε) during its reduction by reductase enzymes, including (1) a prokaryotic respiratory reductase, Nar, from the heterotrophic denitrifier Paracoccus denitrificans, (2) eukaryotic assimilatory reductases, eukNR, from Pichia angusta and from Arabidopsis thaliana, and (3) a prokaryotic periplasmic reductase, Nap, from the photoheterotroph Rhodobacter sphaeroides. Enzymatic Nar and eukNR assays with artificial viologen electron donors yielded identical 18ε and 15ε of ∼28‰, regardless of [ ] or assay temperature, suggesting analogous kinetic mechanisms with viologen reductants. Nar assays fuelled with the physiological reductant hydroquinone (HQ) also yielded 18ε ≈ 15ε, but variable amplitudes from 21‰ to 33.0‰ in association with [ ], suggesting analogous substrate sensitivity in vivo. Nap assays fuelled by viologen revealed 18ε:15ε of 0.50, where 18ε ≈ 19‰ and 15ε ≈ 38‰, indicating a distinct catalytic mechanism than Nar and eukNR. Nap isotope effects measured in vivo showed a similar 18ε:15ε of 0.57, but reduced 18ε ≈ 11‰ and 15ε ≈ 19‰. Together, the results confirm identical enzymatic 18ε and 15ε during assimilation and denitrification, reinforcing the reliability of this benchmark to identify consumption in the environment. However, the amplitude of enzymatic isotope effects is apt to vary in vivo. The distinctive signature of Nap is of interest for deciphering catalytic mechanisms but may be negligible in most environments given its physiological role.

Abstract:Soils represent the major source of the atmospheric greenhouse gas nitrous oxide (N2O) and there is a need to better constrain the total global flux and the relative contribution of the microbial source processes. The aim of our study was to determine variability and control of the isotopic fingerprint of N2O fluxes following NH4+-fertilization and dominated by nitrification. We conducted a microcosm study with three arable soils fertilized with 0–140mgNH4+–Nkg−1. Fractions of N2O derived from nitrification and denitrification were determined in parallel experiments using the 15N tracer and acetylene inhibition techniques or by comparison with unfertilized treatments. Soils were incubated for 3–10 days at low moisture (30–55% water-filled pore space) in order to establish conditions favoring nitrification. Dual isotope and isotopomer ratios of emitted N2O were determined by mass spectrometric analysis of δ18O, average δ15N (δ15Nbulk) and 15N site preference (SP=difference in δ15N between the central and peripheral N positions of the asymmetric N2O molecule). N2O originated mainly from nitrification (>80%) in all treatments and the proportion of NH4+ nitrified that was lost as N2O ranged between 0.07 and 0.45%. δ18O and SP of N2O fluxes ranged from 15 to 28.4‰ and from 13.9 to 29.8‰, respectively. These ranges overlapped with isotopic signatures of N2O from denitrification reported previously. There was a negative correlation between SP and δ18O which is opposite to reported trends in N2O from denitrification. Variation of average 15N signatures of N2O (δ15Nbulk) did not supply process information, apparently because a strong shift in precursor signatures masked process-specific effects on δ15Nbulk. Maximum SP of total N2O fluxes and of nitrification fluxes was close to reported SP of N2O from NH4+ or NH2OH conversion by autotrophic nitrifiers, suggesting that SP close to 30‰ is typical for autotrophic nitrification in soils following NH4+-fertilization. The results suggest that the δ18O/SP fingerprint of N2O might be used as a new indicator of the dominant source process of N2O fluxes in soils.

Abstract:Increasing trends of atmospheric nitrogen (N) deposition resulting from a large number of anthropogenic emissions of reactive N are dramatically altering the global biogeochemical cycle of N. Nitrogen uptake by mosses occurs mainly from the atmosphere, making it a competent bio-indicator of N deposition. However, high uncertainties exist when using mosses to indicate N deposition, especially in choosing sampling periods and sampling frequencies. In this study, atmospheric N deposition and moss N content in the urban–agro–forest transition, a region with a high N deposition level of 27.46–43.70 kg N hm −2 yr −1 , were monitored, and the method for monitoring atmospheric N deposition by mosses was optimized. We found that the optimal sampling frequency is within 6 months per time, and the optimal sampling times are winter (January and February), autumn (October and November), and summer (July and August), which provides us with a more accurate estimation of atmospheric N deposition than other scenarios. In addition, the moss N content serves as a more reliable N species. This study eventually allowed mosses to be used more effectively and sensibly as an indicator of atmospheric N deposition and helped to improve the accuracy of the model for quantifying N deposition.

Abstract:Whether nitrogen (N) availability will limit plant growth and removal of atmospheric CO2 by the terrestrial biosphere this century is controversial. Studies have suggested that N could progressively limit plant growth, as trees and soils accumulate N in slowly cycling biomass pools in response to increases in carbon sequestration. However, a question remains over whether longer-term (decadal to century) feedbacks between climate, CO2 and plant N uptake could emerge to reduce ecosystem-level N limitations. The symbioses between plants and microbes can help plants to acquire N from the soil or from the atmosphere via biological N2 fixation-the pathway through which N can be rapidly brought into ecosystems and thereby partially or completely alleviate N limitation on plant productivity. Here we present measurements of plant N isotope composition (δ15 N) in a peat core that dates to 15,000 cal. year BP to ascertain ecosystem-level N cycling responses to rising atmospheric CO2 concentrations. We find that pre-industrial increases in global atmospheric CO2 concentrations corresponded with a decrease in the δ15 N of both Sphagnum moss and Ericaceae when constrained for climatic factors. A modern experiment demonstrates that the δ15 N of Sphagnum decreases with increasing N2 -fixation rates. These findings suggest that plant-microbe symbioses that facilitate N acquisition are, over the long term, enhanced under rising atmospheric CO2 concentrations, highlighting an ecosystem-level feedback mechanism whereby N constraints on terrestrial carbon storage can be overcome.
Effects of nitrogen additions on biomass, stoichiometry and nutrient pools of moss Rhytidium rugosum in a boreal forest in Northeast China.

Abstract:Global nitrogen (N) deposition has been enhanced with anthropogenic N emissions, and its impacts on mosses are receiving more and more attention. This study investigates how N deposition influence the biomass and stoichiometry of moss Rhytidium rugosum, using a 3-year N enrichment experiment with 0, 2, 5 and 10 g N m(-2) yr(-1) in a boreal forest in Northeast China. Low N additions caused an N redundancy and moderate to high N additions resulted in a biomass loss. N additions reduced biomass ratios of green to brown tissues and increased N and phosphorus (P) contents, suggesting changes in photosynthetic capacity and litter decomposition. Biomass N pools showed a unimodal response to the N additions, and P pools decreased under moderate and high N additions. Our findings indicate significant stoichiometric and biomass changes caused by N deposition may lead to a substantial carbon and nutrient loss in boreal moss carpets.
Effects of Nitrate Supply on Plant Growth, Nitrate Accumulation, Metabolic Nitrate Concentration and Nitrate Reductase Activity in Three Leafy Vegetables

Abstract:Three leafy vegetables, rape (Brassica campestris L.), Chinese cabbage (Brassica chinensis var. Oleifera Makino et Nenoto) and spinach (Spinacia oleracea L.), were grown in plastic pots with 5kg soil per pot at five nitrate supply rates, 0.00 (N1), 0.15 (N2), 0.30 (N3), 0.45 (N4), and 0.60 (N5)gNkg−1 soil to investigate the effects of nitrate supply on plant growth, nitrate accumulation and nitrate reductase activity (NRA) 9 weeks after sowing. The optimum yield appeared at N3, while above N4, a strong decrease in plant growth occurred. The nitrate concentration increased with nitrate supply in the whole plant and the different organs except in roots where nitrate concentration at N5 decreased compared with N4. The nitrate concentration in both the metabolic pool (MP) and the storage pool (SP) of the leaf blades increased with nitrate supply. From N1 to N2, NRA increased most rapidly. The highest NRA occurred at N4. However, nitrate reductase (NR) activities were not significantly different between N3, N4 and N5, which imply that there is a threshold of nitrate concentration in MP (NMP) to induce NRA. The parameters of NR for nitrate were measured by the in vivo method. The Km values we obtained were similar to the reported values by the in vitro method, which confirms the feasibility of the anaerobic method for determining NRA and NMP. Finally, the effects of the posttranslational regulation of NR were discussed.

Abstract:Nitrogen (N) availability is widely known as a determinant of plant growth and respiration rate. However, less attention has been paid to the effect of the type of N source (nitrate, nitrite or ammonium) on the respiratory system. This review summarizes the latest findings on this topic, with an emphasis on the effect of ammonium and nitric oxide (NO) on the respiratory system, and the physiological role of alternative oxidase (AOX). First, concentrated ammonium has been found to increase plant respiration rate (ammonium-dependent respiratory increase, ARI). We will introduce two hypotheses to explain ARI, futile ammonium cycling and excess reducing equivalents, and verify the validity of each hypothesis. We suggest that these two hypotheses are not necessarily mutually exclusive. Second, gene expression of AOX is suppressed when N is predominately available as nitrate instead of ammonium. We will discuss possible signaling pathways leading to this expression pattern. Third, while AOX expression is induced by NO, AOX activity itself is insensitive to NO. In contrast, activity of cytochrome c oxidase (COX) is sensitive to NO. We outline the NO production pathway, focusing on nitrite-dependent NO production, and discuss the physiological significance of the fact that AOX activity is insensitive to NO. Finally, this review aims to build an integrated scheme of the respiratory response to the type of N source, considering leaves in high light conditions or hypoxic roots.

Abstract:Using 15N stable isotope as a tracer to quantify N transformation rates in isotope-enrichment experiments improves understanding of the N cycle in various ecosystems. However, measuring 15N-nitrate (15NO3−) in small volumes of water for these experiments is a major challenge due to the inconvenience of preparing samples by traditional techniques. We developed a "REOX/MIMS" method by applying membrane inlet mass spectrometry (MIMS) to determining 15NO3− concentrations in a small volumes of water from isotope-enrichment experiments after converting the dissolved inorganic N to N2. The nitrates (NO3− + NO2−) were reduced to NH4+ with zinc powder, and the ammonium (NH4+) was then oxidized to N2 by hypobromite iodine solution. The resulting 29N2 and 30N2 were measured via MIMS. This optimized protocol provides a sensitive (~0.1 μM) and precise (relative standard deviation = 0.1–4.37%) approach to quantify 15NO3− concentrations (0.1–500 µM) in water samples over a wide range of salinities (0–35‰) and in 2 M KCl solution with excellent calibration curves (R2 ≥ 0.9996, p < 0.0001). The method was combined with 15NO3− isotope-enrichment incubation experiments to measure gross nitrification and gross NO3− immobilization rates in various ecosystems. It was rapid, accurate, and cost-effective. Future applications of this efficient approach will inform scientists, modelers and decision makers about mechanisms, sources, fates, and effects of NO3− delivered to or produced in numerous aquatic and terrestrial ecosystems.

Abstract:The naturally occurring nitrogen (N) isotopes, 15N and 14N, exhibit different reaction rates during many microbial N transformation processes, which results in N isotope fractionation. Such isotope effects are critical parameters for interpreting natural stable isotope abundances as proxies for biological process rates in the environment across scales. The kinetic isotope effect of ammonia oxidation (AO) to nitrite (NO2–), performed by ammonia-oxidizing archaea (AOA) and ammonia-oxidizing bacteria (AOB), is generally ascribed to the enzyme ammonia monooxygenase (AMO), which catalyzes the first step in this process. However, the kinetic isotope effect of AMO, or εAMO, has been typically determined based on isotope kinetics during product formation (cumulative product, NO2–) alone, which may have overestimated εAMO due to possible accumulation of chemical intermediates and alternative sinks of ammonia/ammonium (NH3/NH4+). Here, we analyzed 15N isotope fractionation during archaeal ammonia oxidation based on both isotopic changes in residual substrate (RS, NH4+) and cumulative product (CP, NO2–) pools in pure cultures of the soil strain Nitrososphaera viennensis EN76 and in highly enriched cultures of the marine strain Nitrosopumilus adriaticus NF5, under non-limiting substrate conditions. We obtained εAMO values of 31.9–33.1‰ for both strains based on RS (δ15NH4+) and showed that estimates based on CP (δ15NO2–) give larger isotope fractionation factors by 6–8‰. Complementary analyses showed that, at the end of the growth period, microbial biomass was 15N-enriched (10.1‰), whereas nitrous oxide (N2O) was highly 15N depleted (−38.1‰) relative to the initial substrate. Although we did not determine the isotope effect of NH4+ assimilation (biomass formation) and N2O production by AOA, our results nevertheless show that the discrepancy between εAMO estimates based on RS and CP might have derived from the incorporation of 15N-enriched residual NH4+ after AMO reaction into microbial biomass and that N2O production did not affect isotope fractionation estimates significantly.

Abstract:Background: Both nitrogen deposition and low-temperature stress (LTS) affect the secondary metabolism of plants, but few were known about the responses of secondary metabolism to combined LTS and nitrogen supply, especially for mosses. Aims: To investigate the effects of LTS on secondary metabolism in two mosses, Pogonatum cirratum subsp. fuscatum and Hypnum plumaeforme, under varied nitrate or ammonium supply rates. Methods: Indices of oxidative stress and secondary metabolism in two mosses that were subjected to different N application and LTS treatment were measured both before and after a period of 10-day recovery. Results: LTS-induced oxidative stress was exacerbated by combined N application. LTS inhibited superoxide dismutase (SOD) activity in P. cirratum subsp. fuscatum, but in H. plumaeforme SOD activity it was insensitive. N application induced increases in L-phenylalanine ammonia-lyase activity in both mosses, but the consequent changes in phenylpropanoid profiles in the mosses differed. LTS only changed the phenylpropanoid profiles. Levels of triterpenes were also affected by both N supply and LTS. In addition, levels of some secondary metabolites remained relatively high after 10-day recovery from LTS. Conclusions: N supply altered the responses of secondary metabolism to LTS. Some secondary metabolites may be stress memory substances associated with LTS of the mosses, with between-species differences.

Biological nitrogen fixation, diversity and community structure of diazotrophs in two mosses in 25 temperate forests

Abstract:Many moss species are associated with nitrogen (N)-fixing bacteria (diazotrophs) that support the N supply of mosses. Our knowledge relates primarily to pristine ecosystems with low atmospheric N input, but knowledge of biological N fixation (BNF) and diazotrophic communities in mosses in temperate forests with high N deposition is limited. We measured BNF rates using the direct stable isotope method and studied the total and potentially active diazotrophic communities in two abundant mosses, Brachythecium rutabulum and Hypnum cupressiforme, both growing on lying deadwood trunks in 25 temperate forest sites. BNF rates in both mosses were similar to those observed in moss species of pristine ecosystems. H. cupressiforme fixed three times more N2 and exhibited lower diazotrophic richness than B. rutabulum. Frankia was the most prominent diazotroph followed by cyanobacteria Nostoc. Manganese, iron, and molybdenum contents in mosses were positively correlated with BNF and diazotrophic communities. Frankia maintained high BNF rates in H. cupressiforme and B. rutabulum even under high chronic N deposition in Central European forests. Moss N concentration and 15 N abundance indicate a rather minor contribution of BNF to the N nutrition of these mosses.
Nitrate and ammonium differ in their impact on δ13C of plant metabolites and respired CO2 from tobacco leaves

Abstract:The carbon isotopic composition (δ13C) of foliage is often used as proxy for plant performance. However, the effect of N O 3 - vs. N H 4 + supply on δ13C of leaf metabolites and respired CO2 is largely unknown. We supplied tobacco plants with a gradient of N O 3 - to N H 4 + concentration ratios and determined gas exchange variables, concentrations and δ13C of tricarboxylic acid (TCA) cycle intermediates, δ13C of dark-respired CO2, and activities of key enzymes nitrate reductase, malic enzyme and phosphoenolpyruvate carboxylase. Net assimilation rate, dry biomass and concentrations of organic acids and starch decreased along the gradient. In contrast, respiration rates, concentrations of intercellular CO2, soluble sugars and amino acids increased. As N O 3 - decreased, activities of all measured enzymes decreased. δ13C of CO2 and organic acids closely co-varied and were more positive under N O 3 - supply, suggesting organic acids as potential substrates for respiration. Together with estimates of intra-molecular 13C enrichment in malate, we conclude that a change in the anaplerotic reaction of the TCA cycle possibly contributes to 13C enrichment in organic acids and respired CO2 under N O 3 - supply. Thus, the effect of N O 3 - vs. N H 4 + on δ13C is highly relevant, particularly if δ13C of leaf metabolites or respiration is used as proxy for plant performance.
Stable-Isotope-Aided Investigation of the Effect of Redox Potential on Nitrous Oxide Emissions as Affected by Water Status and N Fertilization

Abstract:Soils are the dominant source of atmospheric nitrous oxide (N2O), especially agricultural soils that experience both waterlogging and intensive nitrogen fertilization. However, soil heterogeneity and the irregular occurrence of hydrological events hamper the prediction of the temporal and spatial dynamics of N2O production and transport in soils. Because soil moisture influences soil redox potential, and as soil N cycling processes are redox-sensitive, redox potential measurements could help us to better understand and predict soil N cycling and N2O emissions. Despite its importance, only a few studies have investigated the control of redox potential on N2Oemission from soils in detail. This study aimed to partition the different microbial processes involved in N2O production (nitrification and denitrification) by using redox measurements combined with isotope analysis at natural abundance and 15N-enriched. To this end, we performed long-term laboratory lysimeter experiments to mimic common agricultural irrigation and fertilization procedures. In addition, we used isotope analysis to characterize the distribution and partitioning of N2O sources and explored the 15N-N2O site preference to further constrain N2O microbial processes. We found that irrigation, saturation, and drainage induced changes in soil redox potential, which were closely related to changes in N2O emission from the soil as well as to changes in the vertical concentration profiles of dissolved N2O, nitrate (NO3−) and ammonium (NH4+). The results showed that the redox potential could be used as an indicator for NH4+, NO3−, and N2O production and consumption processes along the soil profile. For example, after a longer saturation period of unfertilized soil, the NO3− concentration was linearly correlated with the average redox values at the different depths (R2 = 0.81). During the transition from saturation to drainage, but before fertilization, the soil showed an increase in N2O emissions, which originated mainly from nitrification as indicated by the isotopic signatures of N2O (δ15N bulk, δ18O and 15N-N2O site preference). After fertilization, N2O still mainly originated from nitrification at the beginning, also indicated by high redox potential and the increase of dissolved NO3−. Denitrification mainly occurred during the last saturation period, deduced from the simultaneous 15N isotope analysis of NO3− and N2O. Our findings suggest that redox potential measurements provide suitable information for improving the prediction of soil N2O emissions and the distribution of mineral N species along the soil profile under different hydrological and fertilization regimes.

Abstract:Determining the abundance of N isotope (δ15 N) in natural environments is a simple but powerful method for providing integrated information on the N cycling dynamics and status in an ecosystem under exogenous N inputs. However, whether the input of different N compounds could differently impact plant growth and their 15 N signatures remains unclear. Here, the response of 15 N signatures and growth of three dominant plants (Leymus chinensis, Carex duriuscula, and Thermopsis lanceolata) to the addition of three N compounds (NH4 HCO3 , urea, and NH4 NO3 ) at multiple N addition rates were assessed in a meadow steppe in Inner Mongolia. The three plants showed different initial foliar δ15 N values because of differences in their N acquisition strategies. Particularly, T. lanceolata (N2 -fixing species) showed significantly lower 15 N signatures than L. chinensis (associated with arbuscular mycorrhizal fungi [AMF]) and C. duriuscula (associated with AMF). Moreover, the foliar δ15 N of all three species increased with increasing N addition rates, with a sharp increase above an N addition rate of ~10 g N m-2 year-1 . Foliar δ15 N values were significantly higher when NH4 HCO3 and urea were added than when NH4 NO3 was added, suggesting that adding weakly acidifying N compounds could result in a more open N cycle. Overall, our results imply that assessing the N transformation processes in the context of increasing global N deposition necessitates the consideration of N deposition rates, forms of the deposited N compounds, and N utilization strategies of the co-existing plant species in the ecosystem.
Isotopomeric characterization of nitrous oxide produced by reaction of enzymes extracted from nitrifying and denitrifying bacteria

Abstract:Abstract. Nitrous oxide (N2O) is a potent greenhouse gas and produced in denitrification and nitrification by various microorganisms. Site preference (SP) of 15N in N2O, which is defined as the difference in the natural abundance of isotopomers 14N15NO and 15N14NO relative to 14N14NO, has been reported to be a useful tool to quantitatively distinguish N2O production pathways. To determine representative SP values for each microbial process, we firstly measured SP of N2O produced in the enzyme reaction of hydroxylamine oxidoreductase (HAO) purified from two species of ammonia oxidizing bacteria (AOB), Nitrosomonas europaea and Nitrosococcus oceani, and that of nitric oxide reductase (NOR) from Paracoccus denitrificans. The SP value for NOR reaction (−5.9 ± 2.1‰) showed nearly the same value as that reported for N2O produced by P. denitrificans in pure culture. In contrast, SP value for HAO reaction (36.3 ± 2.3‰) was a little higher than the values reported for N2O produced by AOB in aerobic pure culture. Using the SP values obtained by HAO and NOR reactions, we calculated relative contribution of the nitrite (NO2–) reduction (which is followed by NO reduction) to N2O production by N. oceani incubated under different O2 availability. Our calculations revealed that previous in vivo studies might have underestimated the SP value for the NH2OH oxidation pathway possibly due to a small contribution of NO2– reduction pathway. Further evaluation of isotopomer signatures of N2O using common enzymes of other processes related to N2O would improve the isotopomer analysis of N2O in various environments.

Abstract:Analysis of nitrogen isotope fractionation effects is useful for tracing biogeochemical nitrogen cycle processes. Nitrification can cause large nitrogen isotope effects through the enzymatic oxidation of ammonia (NH 3 ) via nitrite (NO 2 − ) to nitrate (NO 3 − ) ( 15 ε NH4+→NO2- and 15 ε NO2-→NO3- ). The isotope effects of ammonia-oxidizing bacteria (AOB) and archaea (AOA) and of nitrite-oxidizing bacteria (NOB) have been analyzed previously. Here, we studied the nitrogen isotope effects of the complete ammonia oxidizer (comammox) Nitrospira inopinata that oxidizes NH 3 to NO 3 − . At high ammonium (NH 4 + ) availability (1 mM) and pH between 6.5 and 8.5, its 15 ε NH4+→NO2- ranged from −33.1 to −27.1‰ based on substrate consumption (residual substrate isotopic composition) and −35.5 to −31.2‰ based on product formation (cumulative product isotopic composition), while the 15 ε NO2-→NO3- ranged from 6.5 to 11.1‰ based on substrate consumption. These values resemble isotope effects of AOB and AOA and of NOB in the genus Nitrospira , suggesting the absence of fundamental mechanistic differences between key enzymes for ammonia and nitrite oxidation in comammox and canonical nitrifiers. However, ambient pH and initial NH 4 + concentrations influenced the isotope effects in N. inopinata . The 15 ε NH4+→NO2- based on product formation was smaller at pH 6.5 (−31.2‰) compared to pH 7.5 (−35.5‰) and pH 8.5 (−34.9‰), while 15 ε NO2-→NO3- was smaller at pH 8.5 (6.5‰) compared to pH 7.5 (8.8‰) and pH 6.5 (11.1‰). Isotopic fractionation via 15 ε NH4+→NO2- and 15 ε NO2-→NO3- was smaller at 0.1 mM NH 4 + compared to 0.5 to 1.0 mM NH 4 + . Environmental factors, such as pH and NH 4 + availability, therefore need to be considered when using isotope effects in 15 N isotope fractionation models of nitrification. IMPORTANCE Nitrification is an important nitrogen cycle process in terrestrial and aquatic environments. The discovery of comammox has changed the view that canonical AOA, AOB, and NOB are the only chemolithoautotrophic organisms catalyzing nitrification. However, the contribution of comammox to nitrification in environmental and technical systems is far from being completely understood. This study revealed that, despite a phylogenetically distinct enzymatic repertoire for ammonia oxidation, nitrogen isotope effects of 15 ε NH4+→NO2- and 15 ε NO2-→NO3- in comammox do not differ significantly from those of canonical nitrifiers. Thus, nitrogen isotope effects are not suitable indicators to decipher the contribution of comammox to nitrification in environmental samples. Moreover, this is the first systematic study showing that the ambient pH and NH 4 + concentration influence the isotope effects of nitrifiers. Hence, these key parameters should be considered in comparative analyses of isotope effects of nitrifiers across different growth conditions and environmental samples.
