Abstract:State-space models are widely employed across various research disciplines to study unobserved dynamics. Conventional estimation techniques, such as Kalman filtering and expectation maximisation, offer valuable insights but incur high computational costs in large-scale analyses. Sparse inverse covariance estimators can mitigate these costs, but at the expense of a trade-off between enforced sparsity and increased estimation bias, necessitating careful assessment in low signal-to-noise ratio (SNR) situations. To address these challenges, we propose a three-fold solution: 1) Introducing multiple penalised state-space (MPSS) models that leverage data-driven regularisation; 2) Developing novel algorithms derived from backpropagation, gradient descent, and alternating least squares to solve MPSS models; 3) Presenting a K-fold cross-validation extension for evaluating regularisation parameters. We validate this MPSS regularisation framework through lower and more complex simulations under varying SNR conditions, including a large-scale synthetic magneto- and electro-encephalography (MEG/EEG) data analysis. In addition, we apply MPSS models to concurrently solve brain source localisation and functional connectivity problems for real event-related MEG/EEG data, encompassing thousands of sources on the cortical surface. The proposed methodology overcomes the limitations of existing approaches, such as constraints to small-scale and region-of-interest analyses. Thus, it may enable a more accurate and detailed exploration of cognitive brain functions.

Abstract:Source imaging based on magnetoencephalography (MEG) and electroencephalography (EEG) allows for the non-invasive analysis of brain activity with high temporal and good spatial resolution. As the bioelectromagnetic inverse problem is ill-posed, constraints are required. For the analysis of evoked brain activity, spatial sparsity of the neuronal activation is a common assumption. It is often taken into account using convex constraints based on the l1-norm. The resulting source estimates are however biased in amplitude and often suboptimal in terms of source selection due to high correlations in the forward model. In this work, we demonstrate that an inverse solver based on a block-separable penalty with a Frobenius norm per block and a l0.5-quasinorm over blocks addresses both of these issues. For solving the resulting non-convex optimization problem, we propose the iterative reweighted Mixed Norm Estimate (irMxNE), an optimization scheme based on iterative reweighted convex surrogate optimization problems, which are solved efficiently using a block coordinate descent scheme and an active set strategy. We compare the proposed sparse imaging method to the dSPM and the RAP-MUSIC approach based on two MEG data sets. We provide empirical evidence based on simulations and analysis of MEG data that the proposed method improves on the standard Mixed Norm Estimate (MxNE) in terms of amplitude bias, support recovery, and stability.

Abstract:We localize the sources of brain activity of children with epilepsy based on EEG recordings acquired during a visual discrimination working memory task. For the numerical solution of the inverse problem, with the aid of age-specific MRI scans processed from a publicly available database, we use and compare three regularization numerical methods, namely the standarized Low Resolution Electromagnetic Tomography (sLORETA), the weighted Minimum Norm Estimation (wMNE) and the dynamic Statistical Parametric Mapping (dSPM). We show that all three methods provide the same spatio-temporal patterns of differences between epileptic and control children. In particular, our analysis reveals statistically significant differences between the two groups in regions of the Parietal Cortex indicating that these may serve as "biomarkers" for diagnostic purposes and ultimately localized treatment.
A Spatiotemporal Dynamic Solution to the MEG Inverse Problem: An Empirical Bayes Approach

Abstract:MEG/EEG are non-invasive imaging techniques that record brain activity with high temporal resolution. However, estimation of brain source currents from surface recordings requires solving an ill-posed inverse problem. Converging lines of evidence in neuroscience, from neuronal network models to resting-state imaging and neurophysiology, suggest that cortical activation is a distributed spatiotemporal dynamic process, supported by both local and long-distance neuroanatomic connections. Because spatiotemporal dynamics of this kind are central to brain physiology, inverse solutions could be improved by incorporating models of these dynamics. In this article, we present a model for cortical activity based on nearest-neighbor autoregression that incorporates local spatiotemporal interactions between distributed sources in a manner consistent with neurophysiology and neuroanatomy. We develop a dynamic Maximum a Posteriori Expectation-Maximization (dMAP-EM) source localization algorithm for estimation of cortical sources and model parameters based on the Kalman Filter, the Fixed Interval Smoother, and the EM algorithms. We apply the dMAP-EM algorithm to simulated experiments as well as to human experimental data. Furthermore, we derive expressions to relate our dynamic estimation formulas to those of standard static models, and show how dynamic methods optimally assimilate past and future data. Our results establish the feasibility of spatiotemporal dynamic estimation in large-scale distributed source spaces with several thousand source locations and hundreds of sensors, with resulting inverse solutions that provide substantial performance improvements over static methods.

Abstract:The development of accurate electroencephalography (EEG) and magnetoencephalography (MEG) source imaging algorithm is of great importance for functional brain research and non-invasive presurgical evaluation of epilepsy. In practice, the challenge arises from the fact that the number of measurement channels is far less than the number of candidate source locations, rendering the inverse problem ill-posed. A widely used approach is to introduce a regularization term into the objective function, which inevitably biased the estimated amplitudes towards zero, leading to an inaccurate estimation of the estimator’s variance. This study proposes a novel debiased EEG/MEG source imaging (DeESI) algorithm for detecting sparse brain activities, which corrects the estimation bias in signal amplitude, dipole orientation and depth. The DeESI extends the idea of group Lasso by incorporating both the matrix Frobenius norm and the L1-norm, which guarantees the estimators are only sparse over sources while maintains smoothness in time and orientation. We also derived variance of the debiased estimators for standardization and hypothesis testing. A fast alternating direction method of multipliers (ADMM) algorithm is proposed for solving the matrix form optimization problem directly without the need for vectorization. The proposed algorithm is compared with eleven existing ESI methods using simulations and an open source EEG dataset whose stimulation locations are known precisely. The DeESI exhibits the best performance in peak localization and amplitude reconstruction.

Abstract:Multimodal functional neuroimaging by combining functional magnetic resonance imaging (fMRI) and electroencephalography (EEG) or magnetoencephalography (MEG) is able to provide high spatiotemporal resolution mapping of brain activity. However, the accuracy of fMRI-constrained EEG/MEG source imaging may be degraded by potential spatial mismatches between the locations of fMRI activation and electrical source activities. To address this problem, we propose a novel fMRI informed time-variant constraint (FITC) method. The weights in FITC are determined by combining the fMRI activities and electrical source activities in a time-variant manner to reduce the impact of the fMRI extra sources. The fMRI weights are modified using cross-talk matrix and normalized partial area under the curve to reduce the impact of fMRI missing sources. Monte Carlo simulations were performed to compare the source estimates produced by L2-minimum norm estimation (MNE), fMRI-weighted minimum norm estimation (fMNE), FITC, and depth-weighted FITC (wFITC) algorithms with various spatial mismatch conditions. Localization error and temporal correlation were calculated to compare the four algorithms under different conditions. The simulation results indicated that the FITC and wFITC methods were more robust than the MNE and fMNE algorithms. Moreover, FITC and wFITC were significantly better than fMNE under the fMRI missing sources condition. A human visual-stimulus EEG, MEG, and fMRI test was performed, and the experimental data revealed that FITC and wFITC displayed more focal areas than fMNE and MNE. In conclusion, the proposed FITC method is able to better resolve the spatial mismatch problems encountered in fMRI-constrained EEG/MEG source imaging.

Abstract:There is a growing interest in elucidating the role of specific patterns of neural dynamics--such as transient synchronization between distant cell assemblies--in brain functions. Magnetoencephalography (MEG)/electroencephalography (EEG) recordings consist in the spatial integration of the activity from large and multiple remotely located populations of neurons. Massive diffusive effects and poor signal-to-noise ratio (SNR) preclude the proper estimation of indices related to cortical dynamics from nonaveraged MEG/EEG surface recordings. Source localization from MEG/EEG surface recordings with its excellent time resolution could contribute to a better understanding of the working brain. We propose a robust and original approach to the MEG/EEG distributed inverse problem to better estimate neural dynamics of cortical sources. For this, the surrogate data method is introduced in the MEG/EEG inverse problem framework. We apply this approach on nonaveraged data with poor SNR using the minimum norm estimator and find source localization results weakly sensitive to noise. Surrogates allow the reduction of the source space in order to reconstruct MEG/EEG data with reduced biases in both source localization and time-series dynamics. Monte Carlo simulations and results obtained from real MEG data indicate it is possible to estimate non invasively an important part of cortical source locations and dynamic and, therefore, to reveal brain functional networks.

Abstract:Magnetoencephalography and electroencephalography (M/EEG) can reveal neuronal dynamics non-invasively in real-time and are therefore appreciated methods in medicine and neuroscience. Recent advances in modeling brain-behavior relationships have highlighted the effectiveness of Riemannian geometry for summarizing the spatially correlated time-series from M/EEG in terms of their covariance. However, after artefact-suppression, M/EEG data is often rank deficient which limits the application of Riemannian concepts. In this article, we focus on the task of regression with rank-reduced covariance matrices. We study two Riemannian approaches that vectorize the M/EEG covariance between-sensors through projection into a tangent space. The Wasserstein distance readily applies to rank-reduced data but lacks affine-invariance. This can be overcome by finding a common subspace in which the covariance matrices are full rank, enabling the affine-invariant geometric distance. We investigated the implications of these two approaches in synthetic generative models, which allowed us to control estimation bias of a linear model for prediction. We show that Wasserstein and geometric distances allow perfect out-of-sample prediction on the generative models. We then evaluated the methods on real data with regard to their effectiveness in predicting age from M/EEG covariance matrices. The findings suggest that the data-driven Riemannian methods outperform different sensor-space estimators and that they get close to the performance of biophysics-driven source-localization model that requires MRI acquisitions and tedious data processing. Our study suggests that the proposed Riemannian methods can serve as fundamental building-blocks for automated large-scale analysis of M/EEG.

Abstract:A patient known to be suffering from Gardner's syndrome who developed carcinoma of the thyroid gland is presented. A review of the literature reveals that this relationship is not fortuitous and that it has the following characteristics: female predominance (89%), youth (< 30 years in 78%), papillary form (88%), multicentricity (70%) and thyroid carcinoma preceding diagnosis of hereditary polyposis in 30%. Hereditary polyposis patients affected by familial polyposis coli are at significant risk of developing extracolonic malignant tumours, and require life-long surveillance. Palpation of the thyroid gland and possibly ultrasound examination of the neck should be part of the routine follow up of these patients.

Abstract:Accurate reconstruction of the brain activities from electroencephalography and magnetoencephalography (E/MEG) remains a long-standing challenge for the intrinsic ill-posedness in the inverse problem. In this study, to address this issue, we propose a novel data-driven source imaging framework based on sparse Bayesian learning and deep neural network (SI-SBLNN). Within this framework, the variational inference in conventional algorithm, which is built upon sparse Bayesian learning, is compressed via constructing a straightforward mapping from measurements to latent sparseness encoding parameters using deep neural network. The network is trained with synthesized data derived from the probabilistic graphical model embedded in the conventional algorithm. We achieved a realization of this framework with the algorithm, source imaging based on spatio-temporal basis function (SI-STBF), as backbone. In numerical simulations, the proposed algorithm validated its availability for different head models and robustness against distinct intensities of the noise. Meanwhile, it acquired superior performance compared to SI-STBF and several benchmarks in a variety of source configurations. Additionally, in real data experiments, it obtained the concordant results with the prior studies.

Abstract:A new collection technique allows cytologic examination up to 2 weeks after lumbar puncture without loss of cells or morphologic detail. Cerebrospinal fluid (CSF) was allowed to flow directly from a lumbar puncture needle into a solution of Carbowax® in ethanol and was then processed with a cytocentrifuge. Two groups of patients were studied — those undergoing spinal anesthesia and those having myelography for low back pain. Lymphocytes, polymorphonuclear neutrophils, and ependymal cells were regularly found in the CSF; a definite difference was found in the quantity and cell types in the two patient populations. The proposed method may be sensitive enough to aid in the identification of other neurologic diseases with low cell counts.

Abstract:Objective. Electroencephalograms (EEGs) are often used to monitor brain activity. Several source localization methods have been proposed to estimate the location of brain activity corresponding to EEG readings. However, only a few studies evaluated source localization accuracy from measured EEG using personalized head models in a millimeter resolution. In this study, based on a volume conductor analysis of a high-resolution personalized human head model constructed from magnetic resonance images, a finite difference method was used to solve the forward problem and to reconstruct the field distribution. Approach. We used a personalized segmentation-free head model developed using machine learning techniques, in which the abrupt change of electrical conductivity occurred at the tissue interface is suppressed. Using this model, a smooth field distribution was obtained to address the forward problem. Next, multi-dipole fitting was conducted using EEG measurements for each subject (N = 10 male subjects, age: 22.5 ± 0.5), and the source location and electric field distribution were estimated. Main results. For measured somatosensory evoked potential for electrostimulation to the wrist, a multi-dipole model with lead field matrix computed with the volume conductor model was superior than a single dipole model when using personalized segmentation-free models (6/10). The correlation coefficient between measured and estimated scalp potentials was 0.89 for segmentation-free head models and 0.71 for conventional segmented models. The proposed method is straightforward model development and comparable localization difference of the maximum electric field from the target wrist reported using fMR (i.e., 16.4 ± 5.2 mm) in previous study. For comparison, DUNEuro based on sLORETA was (EEG: 17.0±4.0 mm). Significance. For measured EEG signals, our procedures using personalized head models demonstrated that effective localization of the somatosensory cortex, which is located in a non-shallower cortex region. This method may be potentially applied for imaging brain activity located in other non-shallow regions.

Sparse wavelet-based solutions for the M/EEG inverse problem

Abstract:This paper is concerned with variational and Bayesian approaches to neuro-electromagnetic inverse problems (EEG and MEG). The strong indeterminacy of these problems is tackled by introducing sparsity inducing regularization/priors in a transformed domain, namely a spatial wavelet domain. Sparsity in the wavelet domain allows to reach ''data compression'' in the cortical sources domain. Spatial wavelets defined on the mesh graph of the triangulated cortical surface are used, in combination with sparse regression techniques, namely LASSO regression or sparse Bayesian learning, to provide localized and compressed estimates for brain activity from sensor data. Numerical results on simulated and real MEG data are provided, which outline the performances of the proposed approach in terms of localization.

WRA-MTSI: A Robust Extended Source Imaging Algorithm Based on Multi-Trial EEG

Abstract:OBJECTIVE: Reconstructing brain activities from electroencephalography (EEG) signals is crucial for studying brain functions and their abnormalities. However, since EEG signals are nonstationary and vulnerable to noise, brain activities reconstructed from single-trial EEG data are often unstable, and significant variability may occur across different EEG trials even for the same cognitive task.METHODS: In an effort to leverage the shared information across the EEG data of multiple trials, this paper proposes a multi-trial EEG source imaging method based on Wasserstein regularization, termed WRA-MTSI. In WRA-MTSI, Wasserstein regularization is employed to perform multi-trial source distribution similarity learning, and the structured sparsity constraint is enforced to enable accurate estimation of the source extents, locations and time series. The resulting optimization problem is solved by a computationally efficient algorithm based on the alternating direction method of multipliers (ADMM).RESULTS: Both numerical simulations and real EEG data analysis demonstrate that WRA-MTSI outperforms existing single-trial ESI methods (e.g., wMNE, LORETA, SISSY, and SBL) in mitigating the influence of artifacts in EEG data. Moreover, WRA-MTSI yields superior performance compared to other state-of-the-art multi-trial ESI methods (e.g., group lasso, the dirty model, and MTW) in estimating source extents.CONCLUSION AND SIGNIFICANCE: WRA-MTSI may serve as an effective robust EEG source imaging method in the presence of multi-trial noisy EEG data. Abstract:Background and objectives: The exploration of various neuroimaging techniques have become focal points within the field of neuroscience research. Magnetoencephalography based on optically pumped magnetometers (OPM-MEG) has shown significant potential to be the next generation of functional neuroimaging with the advantages of high signal intensity and flexible sensor arrangement. In this study, we constructed a 31-channel OPM-MEG system and performed a preliminary comparison of the temporal and spatial relationship between magnetic responses measured by OPM-MEG and blood-oxygen-level-dependent signals detected by functional magnetic resonance imaging (fMRI) during a grasping task. Methods: For OPM-MEG, the β-band (15-30 Hz) oscillatory activities can be reliably detected across multiple subjects and multiple session runs. To effectively localize the inhibitory oscillatory activities, a source power-spectrum ratio-based imaging method was proposed. This approach was compared with conventional source imaging methods, such as minimum norm-type and beamformer methods, and was applied in OPM-MEG source analysis. Subsequently, the spatial and temporal responses at the source-level between OPM-MEG and fMRI were analyzed. Results: The effectiveness of the proposed method was confirmed through simulations compared to benchmark methods. Our demonstration revealed an average spatial separation of 10.57 ± 4.41 mm between the localization results of OPM-MEG and fMRI across four subjects. Furthermore, the fMRI-constrained OPM-MEG localization results indicated a more focused imaging extent. Conclusions: Taken together, the performance exhibited by OPM-MEG positions it as a potential instrument for functional surgery assessment.

Abstract:A recently proposed IAS MEG inverse solver algorithm, based on the coupling of a hierarchical Bayesian model with computationally efficient Krylov subspace linear solver, has been shown to perform well for both superficial and deep brain sources. However, a systematic study of its sensitivity and specificity as a function of the activity location is still missing. We propose novel statistical protocols to quantify the performance of MEG inverse solvers, focusing in particular on their sensitivity and specificity in identifying active brain regions. We use these protocols for a systematic study of the sensitivity and specificity of the IAS MEG inverse solver, comparing the performance with three standard inversion methods, wMNE, dSPM, and sLORETA. To avoid the bias of anecdotal tests towards a particular algorithm, the proposed protocols are Monte Carlo sampling based, generating an ensemble of activity patches in each brain region identified in a given atlas. The sensitivity is measured by how much, on average, the reconstructed activity is concentrated in the brain region of the simulated active patch. The specificity analysis is based on Bayes factors, interpreting the estimated current activity as data for testing the hypothesis that the active brain region is correctly identified, vs. the hypothesis of any erroneous attribution. The methodology allows the presence of a single or several simultaneous activity regions, without assuming the knowledge of the number of active regions. The testing protocols suggest that the IAS solver performs well in terms of sensitivity and specificity both with cortical and subcortical activity estimation.

Abstract:Brain imaging with a high-spatiotemporal resolution is crucial for accurate brain-function mapping. Electroencephalography (EEG) and functional Magnetic Resonance Imaging (fMRI) are two popular neuroimaging modalities with complementary features that record brain function with high temporal and spatial resolution, respectively. One popular non-invasive way to obtain data with both high spatial and temporal resolutions is to combine the fMRI activation map and EEG data to improve the spatial resolution of the EEG source localization. However, using the whole fMRI map may cause spurious results for the EEG source localization, especially for deep brain regions. Considering the head's conductivity, deep regions' sources with low activity are unlikely to be detected by the EEG electrodes at the scalp. In this study, we use fMRI's high spatial-frequency component to identify the local high-intensity activations that are most likely to be captured by the EEG. The 3D Empirical Mode Decomposition (3D-EMD), a data-driven method, is used to decompose the fMRI map into its spatial-frequency components. Different validation measurements for EEG source localization show improved performance for the EEG inverse-modeling informed by the fMRI's high-frequency spatial component compared to the fMRI-informed EEG source-localization methods. The level of improvement varies depending on the voxels' intensity and their distribution. Our experimental results also support this conclusion.
