Abstract:The torrent frogs of the genus Amolops represent a great anuran diversification in southern China and Southeast Asia. Previous studies have shown that, the diversity of this genus still remains underestimated. During herpetological surveys from 2021 to 2022, several Amolops specimens were collected from the international border regions of southwestern Yunnan Province, China. Herein, we utilized molecular phylogenetic and morphological data to identify these specimens. Our findings indicate the presence of a separate and previously unknown lineage in the A. viridimaculatus group, which we formally describe as a new species. Furthermore, the specimen from Xishuangbanna National Nature Reserve clustered with A. vitreus from the paratype, supporting the morphological diagnosis. Therefore, we describe a new species and a new species record for China. Our study contributes to the species richness of the genus Amolops as well as the diversity of amphibians in China. Notably, our discovery brings the total number of Amolops species to 85 and the total number of torrent frog species known to occur in China to 53. In addition, our study further confirmed that Yunnan and Indochina Peninsula have similar faunal composition, implying that more studies are needed to achieve a complete understanding of the species diversity and distribution pattern.

Abstract:The Torrent frogs of the genus Amolops are widely distributed in Nepal and northern India eastwards to southern China and southwards to Malaysia. The genus currently contains 84 species. Previous studies indicated underestimated species diversity in the genus. In the context, a new species occurring from the mountains in the northwestern Guizhou Province, China is found and described based on morphological comparisons and molecular phylogenetic analyses, Amolops dafangensis sp. nov. Phylogenetic analyses based on DNA sequences of the mitochondrial 16S rRNA and COI genes supported the new species as an independent lineage. The uncorrected genetic distances between the 16S rRNA and COI genes in the new species and its closest congener were 0.7% and 2.6%, respectively, which are higher than or at the same level as those among many pairs of congeners. Morphologically, the new species can be distinguished from its congeners by a combination of the following characters: body size moderate ( SVL 43.2–46.8 mm in males); head length larger than head width slightly; tympanum distinct, oval; vocal sacs absent; vomerine teeth present; dorsolateral folds weak formed by series of glands; nuptial pads present on the base of finger I; heels overlapping when thighs are positioned at right angles to the body; tibiotarsal articulation reaching the level far beyond the tip of the snout when leg stretched forward.

Abstract:Approximately 400 base pairs of the mitochondrial 12S rRNA gene from 24 species of Chinese ranid frogs (Table 1) were sequenced. Phylogenetic analyses of these data using neighbor-joining method showed that these frogs were divided into three lineages. The first lineage (BCL 78%) contains 7 species, Fejervarya limnocharis, Hoplobatrachus rugulosus, Limnonectes fujianensis, Paa boulengeri, P.spinosa, P.robertingeri, and Nanorana pleskei, of which 3 species of Paa forming a monophyletic group (BCL 99%). The second lineage (BCL 99%) comprises 3 species, Amolops daiyunensis, A. ricketti, and A. wuyiensis, coresponding to the subfamily Amolopinae. The rest 14 species belong to the third lineage (BCL 61%), of which 5 species of Rana and 4 species of Odorrana forming a monophyletic group respectively. Two species of Pelophylax cluster together before they cluster with the genus Hylarana. Two species of Rugosa form a clade before they cluster with the monophyletic group of 5 species of Rana. The second and third lineage cluster at BCL=85%, and a sister group relationship between the cluster and the first lineage is recognized. In other words, the first lineage comprising 7 species of the subfamily Raninae and the third lineage comprising 14 species of the subfamily Raninae do not cluster directly. This result suggests that the frogs of the first lineage are probably excluded from the subfamily Raninae. In addition, the molecular evidence supports the establishment of ranid genera Fejervarya, Limnonectes, Hoplobatrachus, Paa, Odorrana, Rugosa and Pelophylax. They were separated from the genus Rana which now represent only Brown frogs.

Abstract:Phylogenetic relationships among twenty-nine species of Ranidae representing thirteen genera were investigated on the basis of 1005 base pairs of mitochondrial DNA sequences, of 12S and 16S rRNA gene fragments. Sequence data were analyzed using maximum parsimony, likelihood maximum, and neighbour joining with all indel and missing/ambiguous sites deleted. Among the twenty-nine ranids studied, two clades are well supported by the results of the three analyses, the first consists of twenty-one species in the genera Rana, Glandirana, Rugosa, Pelophylax, Amolops, Odorrana, and Hylarana; and the second includes eight species in the genera Fejervarya, Hoplobatrachus, Paa, Nanorana, Altirana, and Limnonectes; the six genera with multi-species samples - including Amolops, Pelophylax, Rugosa, Rana, Odorrana, and Paa - are recognized as distinct lineages with higher bootstrap and quartet puzzling supports: the phylogenetic relationships between species within each lineage are resolved well. The results testify that the traditional genus Rana is heterogeneous. On the basis of the phylogenetic relationships of these taxa, it is suggested that the genera Paa, Nanorana, and Altirana should be removed from the subfamily Raninae and to be included in the subfamily Dicroglossinae. The torrent frog of the genus Amolops should be retained in the subfamily Raninae rather than in a distinct subfamily Amolopinae of its own. The inclusion of Fejervarya limnocharis in the genus Limnonectes is not supported.

Abstract:We describe the mitochondrial genome sequence of a torrent frog, Amolops jinjiangensis. The mitogenome was extracted and assembled for the first time by restriction site-associated DNA sequencing (RAD-seq). The total length is 17,780 bp, containing 13 protein-coding genes (PCGs), two ribosomal RNA genes, 22 transfer RNA genes, and one control region. The gene rearrangement was detected as the W-OL-ANCY gene cluster which consisted with several published Amolops mitogenomes. The phylogenetic tree was constructed based on 13 protein-coding genes of A. jinjiangensis and 11 closely related species by Bayesian analyses.

Abstract:Aligned 393 base pairs of the mitochondrial 12S?rRNA gene from 6 species of Chinese brown frogs，and Fejervarya limnocharis，Pelophylax nigromaculata and P.plancyi selected as outgroup were sequenced.Pairwise comparisons showed that the site variability between ingroup and outgroup members ranged from 7.3% to 23.1%.The variability among ingroup members ranged from 0.0% to 9.2%. Phylogenetic analyses based on these DNA sequence data by the neighbor-joining and maximum parsimony methods showed：①These six species of Chinese brown frogs grouped together and formed a monophyletic clade (BPs value >90%).②The six species of ingroup were divided two sister groups，i.e.Rana chensinensis，R.amurensis，and R.huanrenensis clustered together (BPs value >94%)，and R.omeimontis，R.chaochiaoensis and R.zhenhaiensis formed another cluster (BPs value >50%).③R.chaochiaoensis was more closed to R.zhenhaiensis than R.omeimontis.④The Yuzhong population of R.chensinensis related to R.huanrenensis while the Mudanjiang population of R.chensinensis was close to R.amurensis.This indicates that the differentiation between the two populations of R.chensinensis is likely to be at species level.So R.kukunoris including the Yuzhong population of R.chensinensis and R.dybowskii including the Mudanjiang population of R.chensinensis may be revived as two valid species.

Abstract:The most comprehensive nucleotide data has been applied to the genus Theloderma. Theloderma originated in the middle Oligocene Indochina Peninsula and later dispersed outward into the Malay Peninsula, Borneo, Himalayas, and Southern China. Elevational uplift drove early clade diversification, and innovations in key characteristics contributed to the outward spread of Theloderma to survive the dramatically changed early environment. Asian warty treefrogs, genus Theloderma, are morphologically variable arboreal frogs endemic to Southeast Asia and Southern China. However, integrated systematic studies are lacking, and knowledge of the genus in terms of diversity, origin, and historical diversification remains limited. To address these knowledge gaps, we used three mitochondrial and five nuclear gene fragments to reconstruct the Theloderma phylogeny, estimate divergence times, and examine the biogeography of the genus. Phylogenetic and species delimitation analyses suggest that the genus Theloderma comprises three major clades corresponding to two subgenera and seven species groups, and mPTP identified at least 12 putative cryptic species, suggesting that species diversity has been underestimated. Biogeographic analyses indicated that most recent common ancestor of Theloderma originated in the Indochina Peninsula during the Middle Oligocene (ca. 27.77 Ma) and the splitting of Clade A to C occurred in the Late Oligocene (ca. 23.55–25.57 Ma). Current biogeographic patterns result from two distinct processes: in situ diversification in the Indochina Peninsula and dispersal in multiple areas, namely southward dispersal to the Malay Peninsula and Borneo, northeastward dispersal to Southern China, northward dispersal to the Himalayas, and dispersal from Southern China to the Indochina Peninsula. Ancestral character reconstruction suggests that the ancestor of Theloderma may have possessed a small body size, rough dorsal skin, and absence of vomerine teeth and hand webbing, and that these four characters have undergone multiple evolutions. Principal component analysis based on eight bioclimatic variables did not clearly distinguish the three major clades of Theloderma, suggesting that species in these clades may occupy similar climatic ecological niches. Our research highlights the importance of orogeny and paleoclimatic changes, in shaping amphibian biodiversity in mountain ecosystems.

Abstract:Using mitochondrial 12S rRNA, 16S rRNA, and ND2 sequences, we investigated phylogenetic relationships among populations of two frog species endemic to China, both referred to the genus Feirana. A sister-group relationship between the two species was supported moderately in a maximum likelihood analysis and significantly in a Bayesian analysis, but not in a maximum parsimony analysis, of combined data for the three genes. Pending resolution of this incongruence, we provisionally maintain these species in the genus Feirana. Two major clades with a deep divergence are concordant with the species F. quadranus and "F." taihangnica. In the present work, some populations from the Qinling Mountains and all those from the Funiu and the Zhongtiao-southern Taihang Mountains are referred to "F." taihangnica rather than F. quadranus, whereas others are referred to F. quadranus. Consequently, the main body of the Qinling Mountains was identified as a large contact zone between these two species. On the basis of phylogenetic relationships and the distribution pattern of populations, we propose a hypothesis for the divergence of "F." taihangnica: the ancestral species might have inhabited the westernmost Qinling Mountains and dispersed to the main Qinling Mountains, and then to the Zhongtiao-southern Taihang and Funiu Mountains. In contrast, two alternative hypotheses are suggested for F. quadranus: if the two species are confirmed as sister groups, F. quadranus might have dispersed from the westernmost Qinling to the Longmen, Qinling, Daba, and northern Wuling Mountains; alternatively, F. quadranus might have come from the northern Wuling Mountains and then dispersed to the Daba, Qinling, and Longmen mountains.

Abstract:Transcriptome profiles provide a practical and inexpensive alternative to explore genomic data in non-model organisms, particularly in amphibians where the genomes are very large and complex. The odorous frog Odorranamargaretae (Anura: Ranidae) is a dominant species in the mountain stream ecosystem of western China. Limited knowledge of its genetic background has hindered research on this species, despite its importance in the ecosystem and as biological resources. Here we report the transcriptome of O. margaretae in order to establish the foundation for genetic research. Using an Illumina sequencing platform, 62,321,166 raw reads were acquired. After a de novo assembly, 37,906 transcripts were obtained, and 18,933 transcripts were annotated to 14,628 genes. We functionally classified these transcripts by Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG). A total of 11,457 unique transcripts were assigned to 52 GO terms, and 1,438 transcripts were assigned to 128 KEGG pathways. Furthermore, we identified 27 potential antimicrobial peptides (AMPs), 50,351 single nucleotide polymorphism (SNP) sites, and 2,574 microsatellite DNA loci. The transcriptome profile of this species will shed more light on its genetic background and provide useful tools for future studies of this species, as well as other species in the genus Odorrana. It will also contribute to the accumulation of amphibian genomic data.
Genetic Structure and Geographic Subdivision of Four Populations of the Chinese Giant Salamander (andrias Davidianus)

Abstract:In order to identify the relationship between geographic subdivision and population genetic structure due to habitat loss and fragmentation, the complete sequenes of the mitochondrial control region from 28 Chinese giant salamanders collected from Yangtze River Region (Hunan and Shaanxi), Yellow River Region (Henan) and Pearl River Region (Guangxi) were sequenced. According to the analysis of Clustal X, MEGA2.0, DnaSP4.0 and Arlequin1.1, 64 nucleotide sites were variable, including 6 transitions, 2 transversions and 11 insertions/deletions in the complete D-loop gene sequence (771 bp). A total of 27 haplotypes were identified and the average genetic distance among all these haplotypes was 1.32%. Furthermore, the results showed that all three geographic regions exhibited low levels of nucleotide diversity and haplotype diversity, in which the two indexes of Yangtze River were the lowest. The results also presented that there was significantly distinctive geographic phylogeography between Pearl River Region and Yangtze River Region, between Pearl River Region and Yellow River Region (all P 0.05). In addition, and the genetic variation within and between regions was 99.31% and 0.69% respectively, which means the genetic variation mainly happens within the geographic region and gene flow among the geographic regions was comparatively frequent. At last the phylogenetic tree analysis (NJ method and MP method) demonstrated that all the haplotypes could not be clustered to three geographic clades, but appear disordered distribution pattern.
Heterogeneous Evolution of Sex Chromosomes in the Torrent Frog Genus Amolops

Abstract:In sharp contrast to birds and mammals, in numerous cold-blooded vertebrates, sex chromosomes have been described as homomorphic. This sex chromosome homomorphy has been suggested to result from the high turnovers often observed across deeply diverged clades. However, little is known about the tempo and mode of sex chromosome evolution among the most closely related species. Here, we examined the evolution of sex chromosome among nine species of the torrent frog genus Amolops. We analyzed male and female GBS and RAD-seq from 182 individuals and performed PCR verification for 176 individuals. We identified signatures of sex chromosomes involving two pairs of chromosomes. We found that sex-chromosome homomorphy results from both turnover and X-Y recombination in the Amolops species, which simultaneously exhibits heterogeneous evolution on homologous and non-homologous sex chromosomes. A low turnover rate of non-homologous sex chromosomes exists in these torrent frogs. The ongoing X-Y recombination in homologous sex chromosomes will act as an indispensable force in preventing sex chromosomes from differentiating.

Abstract:The Paramesotriton Chang, 1935 genus of Asian warty newts is the second most diverse genus in the family Salamandridae, currently containing 14recognized species from northern Vietnam to southwest-central and southern China. Although species of this genus have been included in previous phylogenetic studies, the origin and interspecific relationships of the genus are still not fully resolved,especially at key nodes in the phylogeny. In this study, we sequenced mitochondrial genomes and 32nuclear genes from 27 samples belonging to 14species to reconstruct the interspecific phylogenetic relationships within Paramesotriton and explore its historical biogeography in southern China. Both Bayesianinferenceandmaximum-likelihood analyses highly supported the monophyly of Paramesotriton and its two recognized species groups（P. caudopunctatus and P. chinensis groups）and further identified five hypothetical phylogenetic cryptic species. Biogeographic analyses indicated that Paramesotriton originated in southwestern China（Yunnan-Guizhou Plateau/South China） during the late Oligocene. The time of origin of Paramesotriton corresponded to the second uplift of the Himalayan/Qinghai-Xizang（Tibetan） Plateau（QTP）, rapid lateral extrusion of Indochina, and formation of karst landscapes in southwestern China.Principal component analysis（PCA）, independent sample t-tests, and niche differentiation using bioclimatic variables based on locations of occurrence suggested that Paramesotriton habitat conditions in the three current regions（West, South,and East） differ significantly, with different levels of climatic niche differentiation. Species distribution model（SDM） predictions indicated that the most suitable distribution areas for the P. caudopunctatus and P. chinensis species groups are western and southern/eastern areas of southern China. This study increases our knowledge of the taxonomy,biodiversity, origin, and suitable distribution areas of the genus Paramesotriton based on phylogenetic,biogeographic, and species distribution models.

To clarify these relationships, we provide a phylogenomic perspective on amphibian relationships by developing a taxon-specific Anchored Hybrid Enrichment protocol targeting hundreds of conserved exons which are effective across the class. After obtaining data from 220 loci for 286 species (representing 94% of the families and 44% of the genera), we estimate a phylogeny for extant amphibians and identify gene tree–species tree conflict across the deepest branches of the amphibian phylogeny. We perform locus-by-locus genealogical interrogation of alternative topological hypotheses for amphibian monophyly, focusing on interordinal relationships. We find that phylogenetic signal deep in the amphibian phylogeny varies greatly across loci in a manner that is consistent with incomplete lineage sorting in the ancestral lineage of extant amphibians. Our results overwhelmingly support amphibian monophyly and a sister relationship between frogs and salamanders, consistent with the Batrachia hypothesis. Species tree analyses converge on a small set of topological hypotheses for the relationships among extant amphibian families. These results clarify several contentious portions of the amphibian Tree of Life, which in conjunction with a set of vetted fossil calibrations, support a surprisingly younger timescale for crown and ordinal amphibian diversification than previously reported. Abstract:Sinopotamon Bott, 1967 is the most speciose and widely distributed freshwater crab genus in East Asia. Our extensive sampling includes about 76% of the known Sinopotamon taxa, and nearly covers its entire distribution area. Based on mitochondrial cytochrome oxidase I (COI) and 16S rRNA, as well as nuclear 28S rRNA and histone H3, we reconstructed the Sinopotamon phylogeny using maximum likelihood and Bayesian approaches. The divergence time was estimated and multiple methods were used to conduct diversification analyses. The ancestral geographic distribution and character state were reconstructed. Three main clades (Clades I, II and III) that roughly correspond to their main geographic distribution ranges were recovered. Our results challenge the current view of the four major species groups based on the morphological differences in the male first gonopod (G1). The most recent common ancestor of Sinopotamon most likely originated from the Sichuan Basin and surrounding mountains (SBSM) and subsequently dispersed throughout central and eastern China. The exceptionally rapid, recent diversification was detected in Clade II. The high incidence of species-level non-monophyly found in Clade II can be explained by recent rapid radiation. Climatic changes, morphological innovations, range expansion and geographical heterogeneity may all contribute to the diversification in Sinopotamon. This study contributes to our knowledge on diversification of freshwater benthic macro-invertebrates in the East Asian inland ecosystem.

Abstract:Molecular genetic data were used to investigate population genetic structure and differentiation of Pelophylax nigromaculata (Anura: Ranidae). Frogs were collected from 12 localities across Chinese mainland. Sample sizes of up to 10 frogs per population were assayed for mitochondrial control region sequence variation. The aligned 685 bp of the 5'CR include 111 variable sites. Sixty-seven haplotypes were defined. Most of the haplotypes are unique to local populations, only 7 of the 67 are shared among a few local populations. The overall species haplotype diversity is quite high (h = 0.98 +/- 0.005), and the nucleotide diversity is also high (pi = 0.0303 +/- 0.0029). This is corresponding to huge population size and extensive distribution of Pelophylax nigromaculata throughout Palaearctic and Oriental Regions. Phylogenetic tree of mtDNA control region haplotypes based on maximum parsimony algorithm and reconstructed phylogenetic relationships among the local populations based on neighbor joining algorithm all suggest that the haplotypes of Jiling and Liaoning populations in northeastern China have a sister relationship with 10 local populations in northern, central, southern and southwestern China. The analysis of molecular variance (AMOVA), the pairwise FST values and nucleotide divergence all support significant population subdivision between the Jilin-Liaoning group and multi-population group. The most possible cause of the significant genetic subdivision between the two groups might be referred to the effect of Quaternary glaciation. The possible reasons for the lack of obvious geographic structure on the whole in the multi-population group and the genetic differentiation in some local populations of the multi-population group were also discussed.
