Abstract:Nanopores have been used as ultrasensitive tools in sequencing of DNA, in RNA and protein conformation studies, diagnosis, drug screening, and in environmental monitoring. This review (with 128 refs.) summarizes recent progress on solid-state nanopore-based DNA single-molecule detection and sequencing. Following a description of the principles of the technique, we focus on the fabrication of solid-state nanopores. We then treat the spatial and temporal resolution that can be accomplished with them in terms of DNA translocation and sequencing. Finally, we summarize novel methods for detection such as tunneling current sensing and multichannel sensing, and then end up with a conclusion on developments and prospects of future nanopore technology.

Abstract:The solid-state nanopore-based DNA sequencing technology is becoming more and more attractive for its brand new future in gene detection field. The challenges that need to be addressed are diverse: the effective methods to detect base-specific signatures, the control of the nanopore’s size and surface properties, and the modulation of translocation velocity and behavior of the DNA molecules. Among these challenges, the realization of the high-quality nanopores with the help of modern micro/nanofabrication technologies is a crucial one. In this paper, typical technologies applied in the field of solid-state nanopore-based DNA sequencing have been reviewed.

Abstract:Ultrathin membranes have drawn much attention due to their unprecedented spatial resolution for DNA nanopore sequencing. However, the high translocation velocity (3000-50000 nt/ms) of DNA molecules moving across such membranes limits their usability. To this end, we have introduced a viscosity gradient system based on room-temperature ionic liquids (RTILs) to control the dynamics of DNA translocation through a nanometer-size pore fabricated in an atomically thin MoS2 membrane. This allows us for the first time to statistically identify all four types of nucleotides with solid state nanopores. Nucleotides are identified according to the current signatures recorded during their transient residence in the narrow orifice of the atomically thin MoS2 nanopore. In this novel architecture that exploits high viscosity of RTIL, we demonstrate single-nucleotide translocation velocity that is an optimal speed (1-50 nt/ms) for DNA sequencing, while keeping the signal to noise ratio (SNR) higher than 10. Our findings pave the way for future low-cost and rapid DNA sequencing using solid-state nanopores.

Abstract:Owing to the potential use for real personalized genome sequencing, DNA sequencing with solid-state nanopores has been investigated intensively in recent time. However, the area still confronts problems and challenges. In this work, we present a brief overview of computational studies of key issues in DNA sequencing with solid-state nanopores by addressing the progress made in the last few years. We also highlight future challenges and prospects for DNA sequencing using this technology.

Abstract:Atomically thin nanopore membranes are considered to be a promising approach to achieve single base resolution with the ultimate aim of rapid and cheap DNA sequencing. Molybdenum disulfide (MoS2) is newly emerging as a material complementary to graphene due to its semiconductive nature and other interesting physical properties that can enable a wide range of potential sensing and nanoelectronics applications. Here, we demonstrate that monolayer or few-layer thick exfoliated MoS2 with subnanometer thickness can be transferred and suspended on a predesigned location on the 20 nm thick SiNx membranes. Nanopores in MoS2 are further sculpted with variable sizes using a transmission electron microscope (TEM) to drill through suspended portions of the MoS2 membrane. Various types of double-stranded (ds) DNA with different lengths and conformations are translocated through such a novel architecture, showing improved sensitivity (signal-to-noise ratio>10) compared to the conventional silicon nitride (SiNx) nanopores with tens of nanometers thickness. Unlike graphene nanopores, no special surface treatment is needed to avoid hydrophobic interaction between DNA and the surface. Our results imply that MoS2 membranes with nanopore can complement graphene nanopore membranes and offer potentially better performance in transverse detection.

Abstract:Inspired by the biological processes of molecular recognition and transportation across membranes, nanopore techniques have evolved in recent decades as ultrasensitive analytical tools for individual molecules. In particular, nanopore-based single-molecule DNA/RNA sequencing has advanced genomic and transcriptomic research due to the portability, lower costs and long reads of these methods. Nanopore applications, however, extend far beyond nucleic acid sequencing. In this Review, we present an overview of the broad applications of nanopores in molecular sensing and sequencing, chemical catalysis and biophysical characterization. We highlight the prospects of applying nanopores for single-protein analysis and sequencing, single-molecule covalent chemistry, clinical sensing applications for single-molecule liquid biopsy, and the use of synthetic biomimetic nanopores as experimental models for natural systems. We suggest that nanopore technologies will continue to be explored to address a number of scientific challenges as control over pore design improves.

Abstract:High-fidelity DNA sequencing using solid-state nanopores remains a big challenge, partly due to difficulties related to efficient molecular capture and subsequent control of the dwell time. To help address these issues, here we propose a sequencing platform consisting of stacked two-dimensional materials with tailored structures containing a funnel-shaped step defect and a nanopore drilled inside the nanochannel. Our all-atom molecular dynamics (MD) simulations showed that, assisted by the step defect, single-stranded DNA (ssDNA) can be transported to the nanopore in a deterministic way by pulsed transversal electric fields. Furthermore, different types of DNA bases can reside in the pore for a sufficiently long time which can be successfully differentiated by longitudinal ionic currents. By using the decoupled driving forces for ssDNA transport and ionic current measurements, this approach holds potential for high-fidelity DNA sequencing.
Effect of model fitting artifacts on the stepwise approach to identifying patterns of attachment loss.

Abstract:The stepwise approach to the determination of periodontal attachment loss involves fitting linear, logarithmic, and exponential models to individual site data and concluding that the form of loss is consistent with the model that has the greatest r-value, provided that the model predicts loss in excess of a site-specific threshold. Logarithmic and exponential fits are considered to define early and late bursts, respectively, while linear fit describes loss at a constant rate. In a recently published study, the stepwise approach was applied to 6,935 sites in patients with established periodontitis and, of 581 loss detections, 195 (33.6%) were linear, 224 (38.6%) logarithmic, and 162 (27.9%) exponential. However, curvilinear patterns may occur by chance and regression algorithms that can fit such curvature may have an advantage unrelated to the true mechanism(s) [correction of mchanism(s)] of periodontal destruction. To investigate the implications of this possibility, proportions of linear, logarithmic, and exponential fit were estimated by simulation under four different conditions. These conditions incorporated random or random plus linear change, but no nonlinear effects. The relative proportions of model fits described in the published study were approximated in all of these conditions. It would appear that the observed proportions are ubiquitous to the modelling approach itself, and do not constitute evidence of a causal non-linear biological mechanism. The stepwise approach may be useful for detecting change but relevance to causal processes seems problematic.

Abstract:Abstract Nanopore technology is a promising label-free detection method. However, challenges exist for its further application in sequencing, clinical diagnostics and ultra-sensitive single molecule detection. The development of DNA nanotechnology nonetheless provides possible solutions to current obstacles hindering nanopore sensing technologies. In this review, we summarize recent relevant research contributing to efforts for developing nanopore methods associated with DNA nanotechnology. For example, DNA carriers can capture specific targets at pre-designed sites and escort them from nanopores at suitable speeds, thereby greatly enhancing capability and resolution for the detection of specific target molecules. In addition, DNA origami structures can be constructed to fulfill various design specifications and one-pot assembly reactions, thus serving as functional nanopores. Moreover, based on DNA strand displacement, nanopores can also be utilized to characterize the outputs of DNA computing and to develop programmable smart diagnostic nanodevices. In summary, DNA assembly-based nanopore research can pave the way for the realization of impactful biological detection and diagnostic platforms via single-biomolecule analysis.

Sub-20 nm Nanopores Sculptured by a Single Nanosecond Laser Pulse

Abstract:Single-molecule based 3rd generation DNA sequencing technologies have been explored with tremendous effort, among which nanopore sequencing is considered as one of the most promising to achieve the goal of $1,000 genome project towards personalized medicine. Solid state nanopore is consented to be complementary to protein nanopore and subjected to extensive investigations in the past decade. However, the prevailing solid-state nanopore preparation still relies on focused ion or electron beams, which are expensive and time consuming. Here we demonstrate the fabrication of nanopores down to 19 nm with a single nanosecond laser pulse. The laser drilling process is understood based upon a 2D axisymmetric transient heat transfer model, which predicts the laser fluence-dependent pore size distribution and shape with excellent agreement to electron microscopy and tomography analysis. As-drilled nanopore devices (26 nm) exhibit adequate sensitivity to detect single DNA molecule translocations and discriminate unfolded or folded events. Sub-10 nm nanopores can be readily achieved upon a thin layer of alumina deposition by atomic layer deposition, which further improves the DNA translocation signal to noise ratio considerably. Our work provides a solution for fast, low-cost and efficient large-scale fabrication of solid state nanopore devices for the 3rd generation nanopore sequencing.

Abstract:Nanopore sensors, owing to their distinctive structural properties, can be used to detect biomolecular translocation events. These sensors operate by monitoring variations in electric current amplitude and duration, thereby enabling the calibration and distinction of various biomolecules. As a result, nanopores emerge as a potentially powerful tool in the field of deoxyribonucleic acid (DNA) sequencing. However, the interplay between testing bandwidth and noise often leads to the loss of part of the critical translocation signals, presenting a substantial challenge for the precise measurement of biomolecules. In this context, innovative detection mechanisms have been developed, including optical detection, tunneling current detection, and nanopore field-effect transistor (FET) detection. These novel detection methods are based on but beyond traditional nanopore techniques and each of them has unique advantages. Notably, nanopore FET sensors stand out for their high signal-to-noise ratio (SNR) and high bandwidth measurement capabilities, overcoming the limitations typically associated with traditional solid-state nanopore (SSN) technologies and thus paving the way for new avenues to biomolecule detection. This review begins by elucidating the fundamental detection principles, development history, applications, and fabrication methods for traditional SSNs. It then introduces three novel detection mechanisms, with a particular emphasis on nanopore FET detection. Finally, a comprehensive analysis of the advantages and challenges associated with both SSNs and nanopore FET sensors is performed, and then insights into the future development trajectories for nanopore FET sensors in DNA sequencing are provided. This review has two main purposes: firstly, to provide researchers with a preliminary understanding of advancements in the nanopore field, and secondly, to offer a comprehensive analysis of the fabrication techniques, transverse current detection principles, challenges, and future development trends in the field of nanopore FET sensors. This comprehensive analysis aims to help give researchers in-depth insights into cutting-edge advancements in the field of nanopore FET sensors.

Abstract:As the key components of nanopore-based nucleic acid sequencing systems, nanopores have drawn more and more scientific interests over these years. Although most of the early nanopore-based sequencers adopted biological nanopores, solid-state nanopores have been gradually growing in popularity due to their increased robustness and durability, control over pore geometry and surface properties, as well as compatibility with the existing semiconductor and microfluidics fabrication techniques. Besides acting as a platform for biomolecular analysis, solid-state nanopores also have great potential in many other fields such as near-field optics, nanostencil lithography and ionic logic circuitry, due to the possibility of parallel massive production. Therefore, many approaches for the fabrication of solid-state nanopores have been developed. This paper reviews the typical solid-state nanopore fabrication techniques reported to date and compares their advantages and disadvantages. The specific applications of each kind of solid-state nanopores are also summarized based on the carefully analysis of their unique morphologies and properties such as the feature size, inner structure and possibility of massive production.
Nanopore-Based Sensing Devices and Applications to Genome Sequencing: A Brief History and the Missing Pieces

Abstract:A nanopore on an impermeable membrane, which separates two chambers containing electrolytic solution, can be used as a nanometre-sized Coulter counter for single-molecule biological sensing. With an applied potential, charged molecules are electrically dragged through the pore, and the analytical information is sequentially read out from the current blockades. Nucleic acid, which is an electrically charged polymer, is an ideal analyte for nanopore analysis and nanopore sequencing. With the advantages of high-speed, label-free and single-molecule resolution, a nanopore sequencer is considered to be the most promising candidate for the third-generation DNA sequencing. In this review, a brief history of nanopore sequencing to date is summarized and discussed along with future prospects. Although successfully demonstrated for known viral genome sequences, the nanopore sequencing technique still requires missing pieces like improved accuracy, automation and throughput for clinical diagnosis-level applications.

Abstract:Sensitivity and specificity are two most important factors to take into account for molecule sensing, chemical detection and disease diagnosis. A perfect sensitivity is to reach the level where a single molecule can be detected. An ideal specificity is to reach the level where the substance can be detected in the presence of many contaminants. The rapidly progressing nanopore technology is approaching this threshold. A wide assortment of biomotors and cellular pores in living organisms perform diverse biological functions. The elegant design of these transportation machineries has inspired the development of single molecule detection based on modulations of the individual current blockage events. The dynamic growth of nanotechnology and nanobiotechnology has stimulated rapid advances in the study of nanopore based instrumentation over the last decade, and inspired great interest in sensing of single molecules including ions, nucleotides, enantiomers, drugs, and polymers such as PEG, RNA, DNA, and polypeptides. This sensing technology has been extended to medical diagnostics and third generation high throughput DNA sequencing. This review covers current nanopore detection platforms including both biological pores and solid state counterparts. Several biological nanopores have been studied over the years, but this review will focus on the three best characterized systems including α-hemolysin and MspA, both containing a smaller channel for the detection of single stranded DNA, as well as bacteriophage phi29 DNA packaging motor connector that contains a larger channel for the passing of double stranded DNA. The advantage and disadvantage of each system are compared; their current and potential applications in nanomedicine, biotechnology, and nanotechnology are discussed.

Abstract:Nanopore-based sensors have established themselves as a prominent tool for solution-based, single-molecule analysis of the key building blocks of life, including nucleic acids, proteins, glycans and a large pool of biomolecules that have an essential role in life and healthcare. The predominant molecular readout method is based on measuring the temporal fluctuations in the ionic current through the pore. Recent advances in materials science and surface chemistries have not only enabled more robust and sensitive devices but also facilitated alternative detection modalities based on field-effect transistors, quantum tunnelling and optical methods such as fluorescence and plasmonic sensing. In this Review, we discuss recent advances in nanopore fabrication and sensing strategies that endow nanopores not only with sensitivity but also with selectivity and high throughput, and highlight some of the challenges that still need to be addressed.

DNA translocation through an array of kinked nanopores

Abstract:Synthetic solid-state nanopores are being intensively investigated as single-molecule sensors for detection and characterization of DNA, RNA and proteins. This field has been inspired by the exquisite selectivity and flux demonstrated by natural biological channels and the dream of emulating these behaviours in more robust synthetic materials that are more readily integrated into practical devices. So far, the guided etching of polymer films, focused ion-beam sculpting, and electron-beam lithography and tuning of silicon nitride membranes have emerged as three promising approaches to define synthetic solid-state pores with sub-nanometre resolution. These procedures have in common the formation of nominally cylindrical or conical pores aligned normal to the membrane surface. Here we report the formation of 'kinked' silica nanopores, using evaporation-induced self-assembly, and their further tuning and chemical derivatization using atomic-layer deposition. Compared with 'straight through' proteinaceous nanopores of comparable dimensions, kinked nanopores exhibit up to fivefold reduction in translocation velocity, which has been identified as one of the critical issues in DNA sequencing. Additionally, we demonstrate an efficient two-step approach to create a nanopore array exhibiting nearly perfect selectivity for ssDNA over dsDNA. We show that a coarse-grained drift-diffusion theory with a sawtooth-like potential can reasonably describe the velocity and translocation time of DNA through the pore. By control of pore size, length and shape, we capture the main functional behaviours of protein pores in our solid-state nanopore system.

Abstract:Solid-state nanopore/channels with confined space and tailoring surface properties have been proven to be a versatile new tool for ion/molecule transport, biochemical sensing, etc. The integration of solid-state nanopore/channels and DNA nanotechnology enhances the performance of systems by precise structural design of nanopore/channels and molecule design of DNA. Here we review recent advances in the integration of solid-state nanopore/channels and DNA nanotechnology and summarize four integration systems from division surface design of nanopore/channels and molecule design of functional DNA. We highlight the matching design of interface for the integration of both advanced nanotechnologies and how this integration offers a new way of advanced applications, such as the regulation of nanofluidic ion/molecule transport and biochemical sensing. Future research and challenges are presented in this new cross-direction to attract more attention from different fields to promote the development of nanopore/channel technology and DNA nanotechnology.

Abstract:This study reviews the advancements in the field of DNA sequencing, with a focus on electrical detection methods, mainly ionic blockade and transverse tunneling current approaches. It covers various biological nanopores and solid‐state devices, including nanopore, nanogap, nanochannel, and hybrid/heterostructures for DNA sequencing. It also highlights strengths, weaknesses, and future directions for single‐molecule DNA sequencing. DNA sequencing is transforming the field of medical diagnostics and personalized medicine development by providing a pool of genetic information. Recent advancements have propelled solid‐state material‐based sequencing into the forefront as a promising next‐generation sequencing (NGS) technology, offering amplification‐free, cost‐effective, and high‐throughput DNA analysis. Consequently, a comprehensive framework for diverse sequencing methodologies and a cross‐sectional understanding with meticulous documentation of the latest advancements is of timely need. This review explores a broad spectrum of progress and accomplishments in the field of DNA sequencing, focusing mainly on electrical detection methods. The review delves deep into both the theoretical and experimental demonstrations of the ionic blockade and transverse tunneling current methods across a broad range of device architectures, nanopore, nanogap, nanochannel, and hybrid/heterostructures. Additionally, various aspects of each architecture are explored along with their strengths and weaknesses, scrutinizing their potential applications for ultrafast DNA sequencing. Finally, an overview of existing challenges and future directions is provided to expedite the emergence of high‐precision and ultrafast DNA sequencing with ionic and transverse current approaches.

Slowing Down Dna Translocation and Neutral Single Molecules Detection Through Solid-State Nanopores by Pressure

Abstract:Charged single molecules of DNA can be detected and characterized with a voltage-biased solid-state nanopore immersed in an electrolyte solution. This has stimulated intense research towards understanding and utilizing this nano-sensor device for the analysis of a wide variety of charged polymer molecules, and for the ultimate goal: DNA sequencing. As one of its fundamental challenges, DNA translocation speed through solid-state nanopores (∼30 base/us) is too fast for instruments to “read” each base signal compared to their protein counterparts. By taking advantage of the ability of solid-state membranes to sustain large pressure drops without breaking, we show here that a pressure-induced fluid flow, in and near the nanopore, provides an additional force to control the motion of the molecule through the pore. This pressure-derived force, combined with the voltage bias, enables solid-state nanopores to detect and characterize very short molecules, and near-neutral molecules. For uniformly charged polymers like DNA, the pressure-derived force can be countered by the voltage-derived force to slow the molecule motion without reducing the ionic current signal. Modest pressures applied to a voltage-biased nanopore greatly extend their utility as single molecule detectors by enabling neutral molecule capture and detection, as well as control of molecule translocation speeds through the pore. We demonstrate nearly an order-of-magnitude improvement in length discrimination. This broader range of detectable molecule sizes, charge states, and spatial conformations considerably expands the applicability of nanopore detection technologies.

Abstract:The research progress of the solid-state nanopores based on the third generation DNA detection method is reviewed,and the importance of the mass fabrication of the solid-state nano-pores with the conventional micro processing technology is pointed out.The solid-state nanopores fabrication and pore-size shrinking techniques are reviewed after a brief summary of the basic principle for the third generation DNA sequencing technology based on solid-state nanopores.The fabrication method of graphene nanopores is summarized as well.Nowadays,many methods are developed in fabricating nanopores,including the electron beam drilling,ion beam sculpting and anisotropic wet etching.The pore-size shrinking technique is the effective way to reduce the diameter of nanopores to sub-10 nm.Currentt shrinking technologies include the electron beam irradiation,ion beam irradiation,material deposition and direct thermal heating.Based on an analysis on the current researches,it is concluded that the mass production of solid-state nano-pores can be realized with the combination of the conventional micro-nano processing technology and the pore-size shrinking techniques,which presents divers advantages such as high efficiency, good repeatability and unique material selectivity.It is worth to carry out further study on this method.
