Abstract:Photon correlation spectroscopy probing fluctuations in scattered or fluorescent intensity to study particle dynamics in fluids is by now well established in the visible light regime. With the advent of high-brilliance synchrotron radiation sources, correlation spectroscopy utilizing scattered radiation has recently been extended to the x-ray wavelength regime by using spatially coherent x-rays to study the time fluctuations of the corresponding speckle patterns. In this presentation, we report the development of a new technique, x-ray fluorescence correlation spectroscopy (XFCS) for elucidating the dynamics of particles. This technique does not require coherent beams but relies on intense microfocused x-ray beams. Further, it is element specific. As a demonstration of this method, the dynamics of gold colloidal particles and aggregates undergoing diffusion and sedimentation in water was studied by measuring the time autocorrelation of the gold fluorescence intensity from a small illuminated volume. The values of the translational diffusion constants and sedimentation velocities obtained are in excellent agreement with theoretical estimates and other measurements. Further potential applications of the technique are discussed.

Interpreting macromolecular diffraction through simulation

Abstract:This chapter discusses the use of diffraction simulators to improve experimental outcomes in macromolecular crystallography, in particular for future experiments aimed at diffuse scattering. Consequential decisions for upcoming data collection include the selection of either a synchrotron or free electron laser X-ray source, rotation geometry or serial crystallography, and fiber-coupled area detector technology vs. pixel-array detectors. The hope is that simulators will provide insights to make these choices with greater confidence. Simulation software, especially those packages focused on physics-based calculation of the diffraction, can help to predict the location, size, shape, and profile of Bragg spots and diffuse patterns in terms of an underlying physical model, including assumptions about the crystal's mosaic structure, and therefore can point to potential issues with data analysis in the early planning stages. Also, once the data are collected, simulation may offer a pathway to improve the measurement of diffraction, especially with weak data, and might help to treat problematic cases such as overlapping patterns.

Abstract:X-ray multiple-wave diffraction, like the usual two-wave Bragg diffraction, is an interference phenomenon between X-rays and a periodic crystal lattice. The detection of this phenomenon relies on the conditions of carrying out the diffraction experiments, which often involve X-ray sources and crystals. In this chapter, the experimental aspects of the currently available X-ray sources are described. The fundamentals of crystallography concerning reciprocal lattice and the factors affecting intensity measurements are briefly reviewed as well. The latter include the structure factor, absorption coefficient, Lorentz-polarization factor due to crystal rotation and the beam polarization. Other inelastic processes associated with X-ray diffraction like absorption and fluorescence are also mentioned.

Abstract:The X-ray phase problem and solutions to it using multiple diffraction are reviewed, as well as the experimental arrangements for producing multiple diffraction. Both kinematic and dynamical theories of multi-beam diffraction are discussed, together with the relevant wavefields, polarization factors and dispersion surfaces. The historical developments in phase detection and determination are discussed at length, and the applications of multiple diffraction to crystal structure determination are briefly outlined.
X-Ray Multiple Diffraction and the Invariant Phases of Structure Factors

Abstract:A brief review is given to multiple diffraction of X-rays in crystals in relation to the experimental determination of the invariant phases of the structure-factor products, such as triplets and quartets. The relationship between multiply diffracted intensities/wavefields and the phases is re-examined based on the classical dynamical theory of X-ray diffraction. The fundamental equation of wavefields and dispersion relation of wavevectors are employed to reveal the phase dependence of wavefields and wavevectors. Calculated multiple diffraction intensity line profiles are compared with the experimentally obtained ones. Phase information extracted from this comparison is presented for centrosymmetric crystals. The difficulties in phase determination for noncentrosymmetric crystals are analyzed. The wavelength dependence of intensity line-profile in acentric crystals obtained experimentally using conventional and synchrotron radiation sources is reported.

Abstract:Using a quantum electrodynamic framework, we calculate the off-resonant scattering of a broad-band X-ray pulse from a sample initially prepared in an arbitrary superposition of electronic states. The signal consists of single-particle (incoherent) and two-particle (coherent) contributions that carry different particle form factors that involve different material transitions. Single-molecule experiments involving incoherent scattering are more influenced by inelastic processes compared to bulk measurements. The conditions under which the technique directly measures charge densities (and can be considered as diffraction) as opposed to correlation functions of the charge-density are specified. The results are illustrated with time- and wavevector-resolved signals from a single amino acid molecule (cysteine) following an impulsive excitation by a stimulated X-ray Raman process resonant with the sulfur K-edge. Our theory and simulations can guide future experimental studies on the structures of nano-particles and proteins.

Abstract:The few electrons in valence states of a material participate in many of its physical properties, including both structural and transport properties. In the diffraction of X-rays, or neutrons, valence electrons can lead to weak Bragg reflections that are extremely sensitive signatures of their charge and magnetic degrees of freedom. In this regard, diffraction instruments supplied with X-rays from a synchrotron source are particularly useful because the brightness, tuneability and polarization of the X-rays are all helpful in making valuable observations. The data obtained from Bragg diffraction can be analyzed on the basis of an atomic model, which has the virtue that it can be used as a common platform for the analysis of X-ray and neutron diffraction and, in addition, the analysis of observations made with X-ray absorption, NMR, EPR, muon and Mössbauer spectroscopies. We present the salient features for the calculation of structure factors based on an atomic model and applied to the analysis of Bragg diffraction by non-magnetic and magnetic materials, with an emphasis on resonant X-ray Bragg diffraction. The presentation contains a new treatment of parity-odd events found in the mixed electric dipole–electric quadrupole channel of scattering. In addition we discuss the complementary observation of dichroic signals, including natural circular and magnetochiral dichroism.The survey of available analytical tools is complemented by a series of worked examples demonstrating the application of the formalism to different materials with different crystal structures and resonant ions: dysprosium borocarbide (DyB2C2), vanadium sesquioxide (V2O3), gadolinium tetraboride (GdB4), chromium sesquioxide (Cr2O3), haematite and perovskite-type manganites.

Abstract:The principles and underlying physics of grazing-incidence X-ray scattering are outlined in the context of application to the study of room temperature spintronic systems. Examples are presented showing the precision and reliability of analysis. The use of diffuse scatter measurements to separate topological roughness from chemical intermixing at interfaces is described. Extension of the physics to soft X-ray reflectivity under both linear and circularly polarized beams is discussed and the link to high-resolution X-ray diffraction of single crystal spintronic structures highlighted.

Abstract:Significance X-ray crystallography has long been used to determine the structure of crystals and molecular samples. More recent advancements in light sources and computational methods made it possible to routinely determine the structure of large proteins. The introduction of X-ray free-electron lasers opens up the possibility to track the dynamics of molecular structures on a femtosecond time scale and to create molecular movies of chemical reactions. The theory of time-independent diffraction is well known. However, time-resolved diffraction techniques pose not only new challenges to experiments but also to their interpretation. In this work, we present a unified theoretical framework that will aid experimental interpretations as well as predictions of types of X-ray diffraction experiments.

Diffuse Scattering from Correlated Electron Systems

Abstract:The role of inhomegeneity in determining the properties of correlated electron systems is poorly understood because of the dearth of structural probes of disorder at the nanoscale. Advances in both neutron and x-ray scattering instrumentation now allow comprehensive measurements of diffuse scattering in single crystals over large volumes of reciprocal space, enabling structural correlations to be characterized over a range of length scales from 10~Å to 200~Å or more. When combined with new analysis tools, such as three-dimensional difference pair-distribution functions, these advanced capabilities have produced novel insights into the interplay of structural fluctuations and electronic properties in a broad range of correlated electron materials. This review describes recent investigations that have demonstrated the importance of understanding structural inhomogeneity pertaining to phenomena as diverse as superconductivity, charge-density-wave modulations, metal-insulator transitions, and multipolar interactions.

Analysis of diffuse scattering of single crystals using monte carlo methods

Abstract:While conventional crystal structure analysis using Bragg intensities reveals only information about the average structure of the crystal, diffuse scattering contains additional information about the disorder, i.e. departure from the average structure, of the studied material. Two different approaches to the analysis of diffuse scattering based on Monte Carlo methods are described in this paper: the direct Monte Carlo (MC) simulation technique and the Reverse Monte Carlo (RMC) method. The MC method requires the construction of a model for the disorder based on physical and chemical considerations and the selection of a set of near-neighbour interactions. The given model is realized by minimizing the total energy of the crystal via MC simulations. Next, the corresponding diffraction pattern is calculated and compared with the experimental data. By adjusting the near-neighbour interaction and repeating the process, a qualitative “match” between observed and calculated diffuse scattering is obtained. In contrast, the RMC method minimizes the difference between observed and calculated diffuse scattering intensities directly. This method leads to one real space structure consistent with the observed diffuse scattering but does not automatically result in a chemically sensible structure or further insight into the particular disorder problem. The first example given in this paper demonstrates the viability of the RMC method by refining diffuse scattering data calculated from simulated structures with known disorder parameters. These structures were generated using the MC technique. As a second example MC and RMC simulations of the diffuse scattering of stabilized zirconias (CSZ) are shown, modelling occupational disorder as well as displacements.

Abstract:An overview is given of the development of the multi-wave X-ray diffraction as a new method to solve the X-ray phase problem. The experimental techniques and the fundamental theoretical ground on which the method is based are briefly described. Recent progress and advances using the synchrotron radiation source at the Synchrotron Radiation Research Center for the determination of the phase of X-ray reflection from complex macromolecular crystals are reported.

Abstract:Small-angle X-rays scattering (SAXS) is used to extract structural information from a wide variety of non-crystalline samples in different fields (e.g., materials science, physics, chemistry, and biology). This review provides an overview of SAXS as applied to structural biology, specifically for proteins and other biomacromolecules in solution with an emphasis on extracting key structural parameters and the interpretation of SAXS data using a diverse array of techniques. These techniques cover aspects of building and assessing models to describe data measured from monodispersed and ideal dilute samples through to more complicated structurally polydisperse systems. Ab initio modelling, rigid body modelling as well as normal-mode analysis, molecular dynamics, mixed component and structural ensemble modelling are discussed. Dealing with polydispersity both physically in terms of component separation as well as approaching the analysis and modelling of data of mixtures and evolving systems are described, including methods for data decomposition such as single value decomposition/principle component analysis and evolving factor analysis. This review aims to highlight that solution SAXS, with the cohort of developments in data analysis and modelling, is well positioned to build upon the traditional 'single particle view' foundation of structural biology to take the field into new areas for interpreting the structures of proteins and biomacromolecules as population-states and dynamic structural systems.

Abstract:X-ray diffraction (XRD) is a powerful nondestructive technique for characterizing crystalline materials. It provides information on structures, phases, preferred crystal orientations (texture), and other structural parameters, such as average grain size, crystallinity, strain, and crystal defects. X-ray diffraction peaks are produced by constructive interference of a monochromatic beam of X-rays scattered at specific angles from each set of lattice planes in a sample. The peak intensities are determined by the distribution of atoms within the lattice. Consequently, the X-ray diffraction pattern is the fingerprint of periodic atomic arrangements in a given material. This review summarizes the scientific trends associated with the rapid development of the technique of X-ray diffraction over the past five years pertaining to the fields of pharmaceuticals, forensic science, geological applications, microelectronics, and glass manufacturing, as well as in corrosion analysis.

The use of softer X-rays in the structure elucidation of microporous materials

Abstract:Microporous materials, such as zeolites and aluminophosphates, have many applications as molecular sieves and shape-selective catalysts. This is due to their three-dimensional frameworks, which contain regular pores and channels, to their high acidity, arising from Brønsted and Lewis acid active sites, and to the incorporation of transition metal atoms into framework sites. This review firstly provides an introduction into the nature and properties of these materials, and their important applications; the difficulties in their full characterization and possible methods of elucidating their structures are then outlined; finally, methods of characterization, utilizing 'softer X-rays' are introduced. The first method is the determination of low concentrations of transition metals, incorporated into the frameworks using single crystal anomalous dispersion crystallography; synchrotron radiation is used to tune to the absorption edge of the metal atom in question, in order to change its signal relative to that of the rest of the structure, thereby allowing the pinpointing of its positions and the determination of its concentration at each site in the framework. Secondly, the use of longer wavelengths in powder diffraction studies is described, which, by stretching out the powder pattern, thereby reduces the overlapping of the diffraction peaks, thus allowing the structure to be solved by conventional direct methods. Finally, the use of X-ray absorption spectroscopy to determine the metal incorporation and the nature of coordination at the metal atom sites, in Mn silicalite-1 and FAPO-36, are described.

Abstract:Recent technological breakthroughs in synchrotron and x-ray free electron laser facilities have revolutionized nanoscale structural and dynamic analyses in condensed matter systems. This review provides a comprehensive overview of the advancements in coherent scattering and diffractive imaging techniques, which are now at the forefront of exploring materials science complexities. These techniques, notably Bragg coherent diffractive imaging and x-ray photon correlation spectroscopy, x-ray magnetic dichroism, and x-ray correlation analysis leverage beam coherence to achieve volumetric three-dimensional imaging at unprecedented sub-nanometer resolutions and explore dynamic phenomena within sub-millisecond timeframes. Such capabilities are critical in understanding and developing advanced materials and technologies. Simultaneously, the emergence of chiral crystals—characterized by their unique absence of standard inversion, mirror, or other roto-inversion symmetries—presents both challenges and opportunities. These materials exhibit distinctive interactions with light, leading to phenomena such as molecular optical activity, chiral photonic waveguides, and valley-specific light emissions, which are pivotal in the burgeoning fields of photonic and spintronic devices. This review elucidates how novel x-ray probes can be leveraged to unravel these properties and their implications for future technological applications. A significant focus of this review is the exploration of new avenues in research, particularly the shift from conventional methods to more innovative approaches in studying these chiral materials. Inspired by structured optical beams, the potential of coherent scattering techniques utilizing twisted x-ray beams is examined. This promising direction not only offers higher spatial resolution but also opens the door to previously unattainable insights in materials science. By contextualizing these advancements within the broader scientific landscape and highlighting their practical applications, this review aims to chart a course for future research in this rapidly evolving field.

Abstract:: Electron diffraction is one of the basic techniques to study crystal structures. With the improvement of the transmission electron microscope hardware facilities and the development of structural analysis methods, electron diffraction plays an increasingly important role in exploring the relationship between the material structures and their physical properties. In this review, the progress of crystal structure determination using electron diffraction was mainly discussed. Our group has analyzed many complex crystal structures including inorganic functional materials, zeolites and covalent organic framework materials, utilizing selected area electron diffraction and three-dimensional electron diffraction technology combined with powder X-ray diffraction, single crystal X-ray diffraction, high-resolution electron microscopy and other characterization methods.
Molecular-dynamics simulations of macromolecular diffraction, part I: Preparation of protein crystal simulations

Abstract:Molecular-dynamics (MD) simulations of protein crystals enable the prediction of structural and dynamical features of both the protein and the solvent components of macromolecular crystals, which can be validated against diffraction data from X-ray crystallographic experiments. The simulations have been useful for studying and predicting both Bragg and diffuse scattering in protein crystallography; however, the preparation is not yet automated and includes choices and tradeoffs that can impact the results. Here we examine some of the intricacies and consequences of the choices involved in setting up MD simulations of protein crystals for the study of diffraction data, and provide a recipe for preparing the simulations, packaged in an accompanying Jupyter notebook. This article and the accompanying notebook are intended to serve as practical resources for researchers wishing to put these models to work.
