Abstract:As a key ingredient of the DBMS, index plays an important role in the query optimization and processing. However, it is a non-trivial task to apply existing indexes or design new indexes for new applications, where both data distribution and query distribution are unknown. To address the issue, we propose a new indexing approach, NIS (Neural Index Search), which searches for the optimal index parameters and structures using a neural network. In particular, NIS is capable for building a tree-like index automatically for an arbitrary column that can be sorted/partitioned using a customized function. The contributions of NIS are twofold. First, NIS constructs a tree-like index in a layer-by-layer way via formalizing the index structure as abstract ordered and unordered blocks. Ordered blocks are implemented using B+-tree nodes or skip lists, while unordered blocks adopt hash functions with different configurations. Second, all parameters of the building blocks (e.g., fanout of B+-tree node, bucket number of hash function and etc.) are tuned by NIS automatically. We achieve the two goals for a given workload and dataset with one RNN-powered reinforcement learning model. Experiments show that the auto-tuned index built by NIS can achieve a better performance than the state-of-the-art index.
Neuron-Miner: An Advanced Tool for Morphological Search and Retrieval in Neuroscientific Image Databases

Abstract:The steadily growing amounts of digital neuroscientific data demands for a reliable, systematic, and computationally effective retrieval algorithm. In this paper, we present Neuron-Miner, which is a tool for fast and accurate reference-based retrieval within neuron image databases. The proposed algorithm is established upon hashing (search and retrieval) technique by employing multiple unsupervised random trees, collectively called as Hashing Forests (HF). The HF are trained to parse the neuromorphological space hierarchically and preserve the inherent neuron neighborhoods while encoding with compact binary codewords. We further introduce the inverse-coding formulation within HF to effectively mitigate pairwise neuron similarity comparisons, thus allowing scalability to massive databases with little additional time overhead. The proposed hashing tool has superior approximation of the true neuromorphological neighborhood with better retrieval and ranking performance in comparison to existing generalized hashing methods. This is exhaustively validated by quantifying the results over 31266 neuron reconstructions from Neuromorpho.org dataset curated from 147 different archives. We envisage that finding and ranking similar neurons through reference-based querying via Neuron Miner would assist neuroscientists in objectively understanding the relationship between neuronal structure and function for applications in comparative anatomy or diagnosis.
Neural Storage: A New Paradigm of Elastic Memory

Abstract:Storage and retrieval of data in a computer memory plays a major role in system performance. Traditionally, computer memory organization is static - i.e., they do not change based on the application-specific characteristics in memory access behaviour during system operation. Specifically, the association of a data block with a search pattern (or cues) as well as the granularity of a stored data do not evolve. Such a static nature of computer memory, we observe, not only limits the amount of data we can store in a given physical storage, but it also misses the opportunity for dramatic performance improvement in various applications. On the contrary, human memory is characterized by seemingly infinite plasticity in storing and retrieving data - as well as dynamically creating/updating the associations between data and corresponding cues. In this paper, we introduce Neural Storage (NS), a brain-inspired learning memory paradigm that organizes the memory as a flexible neural memory network. In NS, the network structure, strength of associations, and granularity of the data adjust continuously during system operation, providing unprecedented plasticity and performance benefits. We present the associated storage/retrieval/retention algorithms in NS, which integrate a formalized learning process. Using a full-blown operational model, we demonstrate that NS achieves an order of magnitude improvement in memory access performance for two representative applications when compared to traditional content-based memory.

ER-index: a referential index for encrypted genomic databases

Abstract:Huge DBMSs storing genomic information are being created and engineerized for doing large-scale, comprehensive and in-depth analysis of human beings and their diseases. However, recent regulations like the GDPR require that sensitive data are stored and elaborated thanks to privacy-by-design methods and software. We designed and implemented ER-index, a new full-text index in minute space which was optimized for compressing and encrypting collections of genomic sequences, and for performing on them fast pattern-search queries. Our new index complements the E2FM-index, which was introduced to compress and encrypt collections of nucleotide sequences without relying on a reference sequence. When used on collections of highly similar sequences, the ER-index allows to obtain compression ratios which are an order of magnitude smaller than those achieved with the E2FM-index, but maintaining its very good search performance. Moreover, thanks to the ER-index multi-user and multiple-keys encryption model, a single index can store the sequences related to a population of individuals so that users may perform search operations only on the sequences to which they were granted access. Abstract:Many early neural Information Retrieval (NeurIR) methods are re-rankers that rely on a traditional first-stage retriever due to expensive query time computations. Recently, representation-based retrievers have gained much attention, which learns query representation and document representation separately, making it possible to pre-compute document representations offline and reduce the workload at query time. Both dense and sparse representation-based retrievers have been explored. However, these methods focus on finding the representation that best represents a text (aka metric learning) and the actual retrieval function that is responsible for similarity matching between query and document is kept at a minimum by using dot product. One drawback is that unlike traditional term-level inverted index, the index formed by these embeddings cannot be easily re-used by another retrieval method. Another drawback is that keeping the interaction at minimum hurts retrieval effectiveness. On the contrary, interaction-based retrievers are known for their better retrieval effectiveness. In this paper, we propose a novel SEgment-based Neural Indexing method, SEINE, which provides a general indexing framework that can flexibly support a variety of interaction-based neural retrieval methods. We emphasize on a careful decomposition of common components in existing neural retrieval methods and propose to use segment-level inverted index to store the atomic query-document interaction values. Experiments on LETOR MQ2007 and MQ2008 datasets show that our indexing method can accelerate multiple neural retrieval methods up to 28-times faster without sacrificing much effectiveness.
Nucleotide String Indexing using Range Matching

Abstract:The two most common data-structures for genome indexing, FM-indices and hash-tables, exhibit a fundamental trade-off between memory footprint and performance. We present Ranger, a new indexing technique for nucleotide sequences that is both memory efficient and fast. We observe that nucleotide sequences can be represented as integer ranges and leverage a range-matching algorithm based on neural networks to perform the lookup. We prototype Ranger in software and integrate it into the popular Minimap2 tool. Ranger achieves almost identical end-to-end performance as the original Minimap2, while occupying 1.7$\times$ and 1.2$\times$ less memory for short- and long-reads, respectively. With a limited memory capacity, Ranger achieves up to 4.3$\times$ speedup for short reads compared to FM-Index, and up to 4.2$\times$ and 1.8$\times$ speedups for short- and long-reads, compared to hash-tables. Ranger opens up new opportunities in the context of hardware acceleration by reducing the memory footprint of long-seed indexes used in state-of-the-art alignment accelerators by up to 23$\times$ which results with 3$\times$ faster alignment and negligible accuracy degradation. Moreover, its worst case memory bandwidth and latency can be bounded in advance without the need to inflate DRAM capacity.

NIS: A New Index Scheme for Flash File System

Abstract:NAND flash memory has become a popular alternative to replace disks in a storage system because of its non-volatility, high I/O performance, shock resistance, and low power consumption. However, NAND flash memory has characteristics of erase-before-write and limited cycles of write and erase operations, which introduce new challenges into the design of file system. Index schemes of conventional file systems do not consider flash memory characteristics, which results in poor performance. We propose a new index scheme both in directory structure and file data for NAND flash file system in this paper, which is called NIS. NIS has two features: hybrid extendable hash-based directory structure, HyEx Hash and adaptive file data index. The HyEx Hash integrates the static hashing that has the fixed number of hash items and dynamic hashing that can create overflow bucket at run-time to achieve better update performance and search efficiency. The adaptive file data index also uses hybrid scheme that includes traditional indirect index for large files and direct index for small files to reduce locating cost in terms of file size. To further reduce cost of locating small files, we separate direct index from indirect index and store it together with files themselves. The experimental results show that NIS reduces the index cost by 25% to 55%, and outperforms the state-of-the-art file systems both in throughput and in read/write bandwidth.
There is No Such Thing as an "Index"! or: The next 500 Indexing Papers

Abstract:Index structures are a building block of query processing and computer science in general. Since the dawn of computer technology there have been index structures. And since then, a myriad of index structures are being invented and published each and every year. In this paper we argue that the very idea of "inventing an index" is a misleading concept in the first place. It is the analogue of "inventing a physical query plan". This paper is a paradigm shift in which we propose to drop the idea to handcraft index structures (as done for binary search trees over B-trees to any form of learned index) altogether. We present a new automatic index breeding framework coined Genetic Generic Generation of Index Structures (GENE). It is based on the observation that almost all index structures are assembled along three principal dimensions: (1) structural building blocks, e.g., a B-tree is assembled from two different structural node types (inner and leaf nodes), (2) a couple of invariants, e.g., for a B-tree all paths have the same length, and (3) decisions on the internal layout of nodes (row or column layout, etc.). We propose a generic indexing framework that can mimic many existing index structures along those dimensions. Based on that framework we propose a generic genetic index generation algorithm that, given a workload and an optimization goal, can automatically assemble and mutate, in other words 'breed' new index structure 'species'. In our experiments we follow multiple goals. We reexamine some good old wisdom from database technology. Given a specific workload, will GENE even breed an index that is equivalent to what our textbooks and papers currently recommend for such a workload? Or can we do even more? Our initial results strongly indicate that generated indexes are the next step in designing index structures.

Abstract:This paper introduces annotative indexing, a novel framework that unifies and generalizes traditional inverted indexes, column stores, object stores, and graph databases. As a result, annotative indexing can provide the underlying indexing framework for databases that support knowledge graphs, entity retrieval, semi-structured data, and ranked retrieval. While we primarily focus on human language data in the form of text, annotative indexing is sufficiently general to support a range of other datatypes, and we provide examples of SQL-like queries over a JSON store that includes numbers and dates. Taking advantage of the flexibility of annotative indexing, we also demonstrate a fully dynamic annotative index incorporating support for ACID properties of transactions with hundreds of multiple concurrent readers and writers.

Adaptive Hybrid Indexes

Abstract:While index structures are crucial components in high-performance query processing systems, they occupy a large fraction of the available memory. Recently-proposed compact indexes reduce this space overhead and thus speed up queries by allowing the database to keep larger working sets in memory. These compact indexes, however, are slower than performance-optimized in-memory indexes because they adopt encodings that trade performance for memory efficiency. Applying different encodings within a single index might allow optimizing both dimensions at the same time - however, it is not clear which encodings should be applied to which index parts at build time. To take advantage of multiple encodings in one index structure, we present anew framework forming the basis of workload adaptive hybrid indexes which moves encoding decisions to run time instead. By sampling incoming queries adaptively, it tracks accesses to index parts and keeps fine-grained statistics which are used for space-and performance-optimized encoding migrations. We evaluated our framework using B+-trees and tries, and examine the adaptation process and space/performance trade-off for real-world and synthetic workloads. For skewed workloads, our framework can reduce the space by up to 82% while retaining more than 90% of the original performance.

Abstract:We introduce NeuroXiv (neuroxiv.org), a large-scale, AI-powered database that provides detailed 3D morphologies of individual neurons mapped to a standard brain atlas, designed to support a wide array of dynamic, interactive neuroscience applications. NeuroXiv offers a comprehensive collection of 175,149 atlas-oriented reconstructed morphologies of individual neurons derived from more than 518 mouse brains, classified into 292 distinct types and mapped into the Common Coordinate Framework Version 3 (CCFv3). Different from conventional static brain atlases that are often limited to data-browsing, NeuroXiv allows interactive analyses as well as uploading and databasing custom neuron morphologies, which are mapped to the brain atlas for objective comparisons. Powered by a cutting-edge AI engine (AIPOM), NeuroXiv enables dynamic, user-specific analysis and data mining. We specifically developed a mixture-of-experts algorithm to harness the capabilities of multiple large language models. We also developed a client program to achieve more than 10 times better performance compared to a typical server-side setup. We demonstrate NeuroXiv's scalability, efficiency, flexibility, openness, and robustness through various applications.

Graph Database Indexing Using Structured Graph Decomposition.

Abstract:We introduce a novel method of indexing graph databases in order to facilitate subgraph isomorphism and similarity queries. The index is comprised of two major data structures. The primary structure is a directed acyclic graph which contains a node for each of the unique, induced subgraphs of the database graphs. The secondary structure is a hash table which cross-indexes each subgraph for fast isomorphic lookup. In order to create a hash key independent of isomorphism, we utilize a code-based canonical representation of adjacency matrices, which we have further refined to improve computation speed. We validate the concept by demonstrating its effectiveness in answering queries for two practical datasets. Our experiments show that for subgraph isomorphism queries, our method outperforms existing methods by more than an order of magnitude.
A Neural Index Reflecting the Amount of Cognitive Resources Available during Memory Encoding: A Model-based Approach

Abstract:Humans have a limited amount of cognitive resources to process various cognitive operations at a given moment. The Source of Activation Confusion (SAC) model of episodic memory proposes that resources are consumed during each processing and once depleted they need time to recover gradually. This has been supported by a series of behavioral findings in the past. However, the neural substrate of the resources is not known. In the present study, over an existing EEG dataset of a free recall task ( ), we provided a neural index reflecting the amount of cognitive resources available for forming new memory traces. Unique to our approach, we obtained the neural index not through correlating neural patterns with behavior outcomes or experimental conditions, but by demonstrating its alignment with a latent quantity of cognitive resources inferred from the SAC model. In addition, we showed that the identified neural index can be used to propose novel hypothesis regarding other long-term memory phenomena. Specifically, we found that according to the neural index, neural encoding patterns for subsequently recalled items correspond to greater available cognitive resources compared with that for subsequently unrecalled items. This provides a mechanistic account for the long-established subsequent memory effects (SMEs, i.e. differential neural encoding patterns between subsequently recalled versus subsequently unrecalled items), which has been previously associated with attention, fatigue and properties of the stimuli.

Local gradient analysis of human brain function using the Vogt-Bailey Index

Abstract:In this work, we take a closer look at the Vogt-Bailey (VB) index, proposed in Bajada et al. (NeuroImage 221:117140, 2020) as a tool for studying local functional homogeneity in the human cortex. We interpret the VB index in terms of the minimum ratio cut, a scaled cut-set weight that indicates whether a network can easily be disconnected into two parts having a comparable number of nodes. In our case, the nodes of the network consist of a brain vertex/voxel and its neighbours, and a given edge is weighted according to the affinity of the nodes it connects (as reflected by the modified Pearson correlation between their fMRI time series). Consequently, the minimum ratio cut quantifies the degree of small-scale similarity in brain activity: the greater the similarity, the 'heavier' the edges and the more difficult it is to disconnect the network, hence the higher the value of the minimum ratio cut. We compare the performance of the VB index with that of the Regional Homogeneity (ReHo) algorithm, commonly used to assess whether voxels in close proximity have synchronised fMRI signals, and find that the VB index is uniquely placed to detect sharp changes in the (local) functional organization of the human cortex.

Index Compression Using Byte-Aligned ANS Coding and Two-Dimensional Contexts

Abstract:We examine approaches used for block-based inverted index compression, such as the OptPFOR mechanism, in which fixed-length blocks of postings data are compressed independently of each other. Building on previous work in which asymmetric numeral systems (ANS) entropy coding is used to represent each block, we explore a number of enhancements: (i) the use of two-dimensional conditioning contexts, with two aggregate parameters used in each block to categorize the distribution of symbol values that underlies the ANS approach, rather than just one; (ii) the use of a byte-friendly strategic mapping from symbols to ANS codeword buckets; and (iii) the use of a context merging process to combine similar probability distributions. Collectively, these improvements yield superior compression for index data, outperforming the reference point set by the Interp mechanism, and hence representing a significant step forward. We describe experiments using the 426 GiB gov2 collection and a new large collection of publicly-available news articles to demonstrate that claim, and provide query evaluation throughput rates compared to other block-based mechanisms.

Abstract:Over the years, many different indexing techniques and search algorithms have been proposed, including CSS-trees, CSB+ trees, k-ary binary search, and fast architecture sensitive tree search. There have also been papers on how best to set the many different parameters of these index structures, such as the node size of CSB+ trees. These indices have been proposed because CPU speeds have been increasing at a dramatically higher rate than memory speeds, giving rise to the Von Neumann CPU--Memory bottleneck. To hide the long latencies caused by memory access, it has become very important to well-utilize the features of modern CPUs. In order to drive down the average number of CPU clock cycles required to execute CPU instructions, and thus increase throughput, it has become important to achieve a good utilization of CPU resources. Some of these are the data and instruction caches, and the translation lookaside buffers. But it also has become important to avoid branch misprediction penalties, and utilize vectorization provided by CPUs in the form of SIMD instructions. While the layout of index structures has been heavily optimized for the data cache of modern CPUs, the instruction cache has been neglected so far. In this paper, we present NitroGen, a framework for utilizing code generation for speeding up index traversal in main memory database systems. By bringing together data and code, we make index structures use the dormant resource of the instruction cache. We show how to combine index compilation with previous approaches, such as binary tree search, cache-sensitive tree search, and the architecture-sensitive tree search presented by Kim et al.

Abstract:Neuromorphic computing applies insights from neuroscience to uncover innovations in computing technology. In the brain, billions of interconnected neurons perform rapid computations at extremely low energy levels by leveraging properties that are foreign to conventional computing systems, such as temporal spiking codes and finely parallelized processing units integrating both memory and computation. Here, we showcase the Pohoiki Springs neuromorphic system, a mesh of 768 interconnected Loihi chips that collectively implement 100 million spiking neurons in silicon. We demonstrate a scalable approximate k-nearest neighbor (k-NN) algorithm for searching large databases that exploits neuromorphic principles. Compared to state-of-the-art conventional CPU-based implementations, we achieve superior latency, index build time, and energy efficiency when evaluated on several standard datasets containing over 1 million high-dimensional patterns. Further, the system supports adding new data points to the indexed database online in O(1) time unlike all but brute force conventional k-NN implementations.
