Abstract:Although the title of the Special Issue is ‘Airborne Microbiome’ the manuscripts received have highlighted a variety of peripheral, yet related aspects of this. The contributions are a mixture of primary research, reviews and commentaries, including: new methods to explore environmental niches where such microbes may grow, their detection and characterisation in the human host, which pathogens are present in the respiratory tract and can be exhaled in human breath to potentially spread via the airborne route, and some strategies for their control. Finally, a historical-to-current overview explores human-microbial interactions, including problems with sampling and detection methods, drug resistance, the role of super-spreaders and issues around research funding.

Abstract:Airborne bacteria are an influential component of the Earth’s microbiomes, but their community structure and biogeographic distribution patterns have yet to be understood. We analyzed the bacterial communities of 370 air particulate samples collected from 63 sites around the world and constructed an airborne bacterial reference catalog with more than 27 million nonredundant 16S ribosomal RNA (rRNA) gene sequences. We present their biogeographic pattern and decipher the interlacing of the microbiome co-occurrence network with surface environments of the Earth. While the total abundance of global airborne bacteria in the troposphere (1.72 × 10 24 cells) is 1 to 3 orders of magnitude lower than that of other habitats, the number of bacterial taxa (i.e., richness) in the atmosphere (4.71 × 10 8 to 3.08 × 10 9 ) is comparable to that in the hydrosphere, and its maximum occurs in midlatitude regions, as is also observed in other ecosystems. The airborne bacterial community harbors a unique set of dominant taxa (24 species); however, its structure appears to be more easily perturbed, due to the more prominent role of stochastic processes in shaping community assembly. This is corroborated by the major contribution of surface microbiomes to airborne bacteria (averaging 46.3%), while atmospheric conditions such as meteorological factors and air quality also play a role. Particularly in urban areas, human impacts weaken the relative importance of plant sources of airborne bacteria and elevate the occurrence of potential pathogens from anthropogenic sources. These findings serve as a key reference for predicting planetary microbiome responses and the health impacts of inhalable microbiomes with future changes in the environment.

Abstract:The human living environment serves as a habitat for microorganisms and the presence of ubiquitous airborne microbes significantly impacts the natural material cycle. Through ongoing experimentation with beneficial microorganisms, humans have greatly benefited from airborne microbes. However, airborne pathogens endanger human health and have the potential to induce fatal diseases. Tracking airborne microbes is a critical prerequisite for a better understanding of bioaerosols, harnessing their potential advantages, and mitigating associated risks. Although technological breakthroughs have enabled significant advancements in accurately monitoring airborne pathogens, many puzzles about these microbes remain unanswered due to their high variability and environmental diffusibility. Consequently, advanced techniques and strategies for special identification, early warning, and efficient eradication of microbial contamination are continuously being sought. This review presents a comprehensive overview of the research status of airborne microbes, concentrating on the recent advances and challenges in sampling, detection, and inactivation. Particularly, the fundamental design principles for the collection and timely detection of airborne pathogens are described in detail, as well as critical factors for eliminating microbial contamination and enhancing indoor air quality. In addition, future research directions and perspectives for controlling airborne microbes are also suggested to promote the translation of basic research into real products.

Abstract:Airborne microorganisms (AM), vital components of particulate matters (PM), are widespread in the atmosphere. Since some AM have pathogenicity, they can lead to a wide range of diseases in human and other organisms, meanwhile, some AM act as cloud condensation nuclei and ice nuclei which let them can affect the climate. The inherent characteristics of AM play critical roles in many aspects which, in turn, can decide microbial traits. The uncertain factors bring various influences on AM, which make it difficult to elaborate effect trends as whole. Because of the potential roles of AM in environment and potent effects of factors on AM, detailed knowledge of them is of primary significance. This review highlights the issues of composition and characteristics of AM with size-distribution, species diversity, variation and so on, and summarizes the main factors which affect airborne microbial features. This general information is a knowledge base for further thorough researches of AM and relevant aspects. Besides, current knowledge gaps and new perspectives are offered to roundly understand the impacts and application of AM in nature and human health.
Abundance and Viability of Particle-Attached and Free-Floating Bacteria in Dusty and Nondusty Air

Abstract:Airborne bacteria are widespread as a major proportion of bioaerosols, and their coexistence with dust particles enables both bacteria and dust particles to be more active in ice cloud formation and to be harmful to public health. However, the abundance and viability of particle-attached and free-floating bacteria in dusty air have not been quantitatively investigated. We researched this subject based on the fact that airborne bacterial cells are approximately 1 µm or smaller in aerodynamic diameter; therefore, particle-attached bacteria should occur in aerosol samples of particles larger than 1 µm, and free-floating bacteria should occur among particles smaller than 1 µm. Our observations at a coastal site in Japan in spring, when the westerlies frequently transported dust from the Asian continent, revealed that particle-attached bacteria in dust episodes, at the concentration of 3.2±2.1×105 cells m−3 on average, occupied 72±9 % of the total bacteria. In contrast, the fraction was 56±17 % during nondusty periods, and the concentration was 1.1±0.7×105 cells m−3. The viability, defined as the ratio of viable cells to total cells, of particle-attached bacteria was 69±19 % in dust episodes and 60±22 % during nondusty periods on average, both of which were considerably lower than the viabilities of free-floating bacteria (about 87 %) under either dusty or nondusty conditions. The presented cases suggest that dust particles carried substantial amounts of bacteria on their surfaces, more than half of which were viable, and spread these bacteria through the atmosphere. This implies that dust and bacteria have important roles as internally mixed assemblages in cloud formation and in linking geographically isolated microbial communities, as well as possibly having a synergistic impact on human health.

Abstract:Size-differentiated concentration of bacterial aerosols is essential for investigating their dissemination via the atmosphere. In this study, the number size distribution of bacterial aerosols was measured at a coastal site in southwestern Japan (32.324°N, 129.993°E) using a size-segregated eight-stage (>11, 7.0–11, 4.7–7.0, 3.3–4.7, 2.1–3.3, 1.1–2.1, 0.65–1.1, and 0.43–0.65 μm) sampler. The results showed that the distribution differed according to the source areas: terrestrial air, oceanic air, or a combination of the two. The distribution in the long-distance transported terrestrial air from the Asian continent was monomodal, with a peak of 3.3–4.7 μm. The distribution in local land breeze air was bimodal, with the peaks at 0.43–1.1 and 3.3–4.7 μm. A similar bimodal distribution was encountered when the local island air and long-distance transported terrestrial air mixed. In contrast, the size distribution did not show clear peaks in the air from either nearby or remote marine areas. According to the air mass backward trajectories, the further the distance the air moved in the 72 h before arriving at the site, the lower the concentration of total bacterial aerosols. The estimation of dry deposition fluxes of bacterial cells showed that the deposition was dominated by cells larger than 1.1 μm with a relative contribution from 70.5 % to 93.7 %, except for the local land breeze cases, where the contributions in the size ranges larger and smaller than 1.1 μm were similar. These results show the distinctive number size distributions and removal processes of bacterial aerosols in different types of air. In addition, they indicate that size-dependent characteristics of airborne bacteria should be considered when studying their activities and roles in the atmospheric environment.

Abstract:Constituting a major fraction of bioaerosols, airborne bacteria take part in various atmospheric processes. Studies have suggested that airborne bacteria likely play an important role in cloud formation and consequently influence the solar radiation transfer and chemical conversions in the atmosphere, in addition to acting as links between geographically isolated microbial communities. However, how bacteria are dispersed in airflows remains poorly understood, because of the lack of reliable methods to describe the variations of airborne bacteria responding to changes in weather. We developed a simple method based on epifluorescence enumeration using LIVE/DEAD BacLight stain, by which we measured the concentrations of viable and non-viable bacterial cells in open air at a time resolution of 1 h or less. Although this method is labor-intensive, laboratory experiments and applications in field observations have demonstrated its reliability and effectiveness in studies on the correlation between airborne bacteria and Asian dust, the dependence of airborne bacteria on regional and synoptic weather, and the presence of bacteria in rainwater. In this short review, we briefly introduce the method, report the progress with its application to bacteria in Asian continental outflow, address the significance of meteorological factors in controlling the variation of airborne bacteria, and give perspectives on future studies in terms of the dynamics of bacterial aerosols in the atmosphere.

Abstract:Aerosol microorganisms are important constituents of aerosols. They participate in physical and chemical reactions in the air and are also closely related to disease transmission and human health. With the SARS-CoV-2 pandemic， aerosol microorganisms have become a public health topic of great concern. Studying the composition and influencing factors of the air microbiome therefore has significant public health implications. Due to the limitations of traditional technologies for sampling and determination， the aerosol microbiome has not been fully understood. However， with the development and maturity of high-throughput sequencing technology， the aerosol microbiome has shown promising research prospects. This article reviews the composition， characteristics， detection methods and influencing factors of aerosol microorganisms， providing basic knowledge for further research on the air microbiome. In-depth research on microbial aerosols has significant implications on urban air quality control， national security and public health.

Abstract:Airborne fungi and bacteria have been extensively studied by researchers due to their significant effects on human health. We provided an overview of the distribution and sources of airborne pathogenic microbes, and a detailed description of the detrimental effects that these microorganisms cause to human health in both outdoor and indoor environments. By analyzing the large body of literature published in this field, we offered valuable insights into how airborne microbes influence our well-being. The findings highlight the harmful consequences associated with the exposure to airborne fungi and bacteria in a variety of natural and human-mediated environments. Certain demographic groups, including children and the elderly, immunocompromised individuals, and various categories of workers are particularly exposed and vulnerable to the detrimental effect on health of air microbial pollution. A number of studies performed up to date consistently identified Alternaria, Cladosporium, Penicillium, Aspergillus, and Fusarium as the predominant fungal genera in various indoor and outdoor environments. Among bacteria, Bacillus, Streptococcus, Micrococcus, Enterococcus, and Pseudomonas emerged as the dominant genera in air samples collected from numerous environments. All these findings contributed to expanding our knowledge on airborne microbe distribution, emphasizing the crucial need for further research and increased public awareness. Collectively, these efforts may play a vital role in safeguarding human health in the face of risks posed by airborne microbial contaminants.

Abstract:In the past few decades, especially since the outbreak of the coronavirus disease (COVID-19), the effects of atmospheric bioaerosols on human health, the environment, and climate have received great attention. To evaluate the impacts of bioaerosols quantitatively, it is crucial to determine the types of bioaerosols in the atmosphere and their spatial-temporal distribution. We provide a concise summary of the online and offline observation strategies employed by the global research community to sample and analyze atmospheric bioaerosols. In addition, the quantitative distribution of bioaerosols is described by considering the atmospheric bioaerosols concentrations at various time scales (daily and seasonal changes, for example), under various weather, and different underlying surfaces. Finally, a comprehensive summary of the reasons for the spatiotemporal distribution of bioaerosols is discussed, including differences in emission sources, the impact process of meteorological factors and environmental factors. This review of information on the latest research progress contributes to the emergence of further observation strategies that determine the quantitative dynamics of public health and ecological effects of bioaerosols.
On the sample collection, community analysis and research advances of the airborne microbial communities

Abstract:This paper is intended to provide a review of the sampling collection and community analysis of the airborne microbial communities.Since it is the first step to choose proper sampling methods for investigating the airborne communities,a great variety of air microorganism sampling methods has to be chosen available and suitable for the purpose,though there do not exist any standardized protocols in this connection.However,in general,two sampling methods can be found broadly adopted for the purpose of impaction and filtration.What is more,it is also necessary to update the currently used community analysis methods for the airborne microorganisms constantly and purposefully.Of the two aforementioned community analysis methods,there exists a general tendency to switch from the culture-dependent approach to the culture-independent one.However,the culture-dependent method tends to underestimate the bacterial diversity to some extent due to the fact that there is only a low proportion of the viable microorganisms that could be cultured.But,in contrast,the culture-independent methods mainly include the polymerase chain reaction,the denaturing gradient gel electrophoresis,the terminal restriction fragment length polymorphism,the clone,pyrosequencing,and the Illumina high-throughput sequence.So far as we know,the most widely used methods for the time being are the pyrosequencing and Illumina sequencing,which are in a position to promote human knowledge of the airborne microbial communities for their advantages of being greatly thorough-going.Furthermore,the paper has also made a more comprehensive review of the currently research advances of the airborne bacterial communities with its focus being put on the following 4 aspects:(1)their temporal and spatial variability;(2) the effect of the dust or haze on them;(3) their potential sources;and,(4) their relations with the environmental and meteorological changing factors.As shown in the pioneering and initiative investigations,it can he deduced that,(1) Proteobacteria,Actinobacteria,Bacteroidetes,Firmicutes and Cyanobacteria are the dominant phyla in the atmospheric particulate matters as has been sampled from the different sites,different altitudes as well as from the different land-use features;(2) Obvious seasonal dynamic changes of the airborne bacterial community can also be detected;(3) The bacterial communities can also be affected by the dust events,haze events and some other environmental factors;And,besides,(4)the soil contents,plants and the poultry of the domestic fowls or animals may also serve as the main sources of the airborne bacteria.From what is mentioned above,it can be seen that the paper has made a critical assessment of the status-in-situ of the knowledge and further research orientations,particularly,the size distribution features of the airborne bacterial community.All this can help to provide a theoretical basis for the control of the airborne biological pollution and practical guide for the further pursue of the airborne microorganisms.

Abstract:Biogenic aerosols are relevant for the Earth system, climate, and public health on local, regional, and global scales. Up to now, however, little is known about the diversity and biogeography of airborne microorganisms. We present the first DNA-based analysis of airborne fungi on global scales, showing pronounced geographic patterns and boundaries. In particular we find that the ratio of species richness between Basidiomycota and Ascomycota is much higher in continental air than in marine air. This may be an important difference between the 'blue ocean' and 'green ocean' regimes in the formation of clouds and precipitation, for which fungal spores can act as nuclei. Our findings also suggest that air flow patterns and the global atmospheric circulation are important for the understanding of global changes in biodiversity.

Abstract:Airborne microbe can have impact on regional to global climate as ice nuclei and cloud condensation nuclei. In coastal region, microbial aerosols are simultaneously contributed by terrestrial and marine sources under the influence of land-sea air exchange. We present a study on the characteristics of airborne bacteria and fungi, including their concentrations and communities, at a land-sea transition site in Southern China from December 2019 to December 2020. Seasonal variations of microbial communities were observed with evident profiles in summer, especially for fungal aerosols. The significant enhancement of Basidiomycota abundance in summer was contributed by local biogenic release under the influence of meteorological factors. Terrestrial sources are suggested as the dominant contributors to both bacterial and fungal aerosols rather than marine sources during the whole year period. Source-tracking analysis identified that marine contributions to airborne bacteria and fungi were 3.1–14.2 % and 4–24 %, respectively. It suggests that airborne fungi should be more suitable for long-range transport than airborne bacteria. This study improves the understanding of the conversional contribution of marine and terrestrial sources to airborne microbes in coastal region and the influencing environmental factors under land-sea exchange.

Abstract:As a vital component of airborne bioaerosols, bacteria and fungi seriously endanger human health as pathogens and allergens. However, comprehensive effects of environmental variables on airborne microbial community structures remain poorly understood across the PM sizes and seasons. We collected atmospheric PM1.0, PM2.5, and PM10 samples in Hefei, a typical rapidly-developing city in East China, across three seasons, and performed a comprehensive analysis of airborne microbial community structures using qPCR and high-throughput sequencing. Overall the bacterial and fungal abundances in PM1.0 were one to two orders of magnitude higher than those in PM2.5 and PM10 across seasons, but their α-diversity tended to increase from PM1.0 to PM10. The bacterial gene abundances showed a strong positive correlation (P < 0.05) with atmospheric SO2 and NO2 concentrations and air quality index. The bacterial gene abundances were significantly higher (P = 0.001) than fungi, and the bacterial diversity showed stronger seasonality. The PM sizes influenced distribution patterns for airborne microbial communities within the same season. Source-tracking analysis indicated that soils, plants, human and animal feces represented important sources of airborne bacteria with a total relative abundance of more than 60% in summer, but total abundance from the unidentified sources surpassed in fall and winter. Total 10 potential bacterial and 12 potential fungal pathogens were identified at the species level with the highest relative abundances in summer, and their abundances increased with the PM sizes. Together, our results indicated that a complex set of environmental factors, including water-soluble ions in PM, changes in air pollutant levels and meteorological conditions, and shifts in the relative importance of available microbial sources, acted to control the seasonal compositions of microbial communities in the urban atmosphere.

Abstract:Microbial toxins pose a significant threat to the natural environment and all forms of life on planet earth. These biological organisms, such as enzymes, viruses or fragments wreak havoc on the environment and pose a health risk. Toxicity from bioaerosols has a negative impact on human life, causing acute adverse reactions, various types of illnesses, and carcinogenic disorders, among other issues. Although various aspects of bioaerosols have been studied, such as identification, quantification, dispersion, and epidemiology, bioaerosol research is still in its infancy, particularly in terms of understanding anthropogenic behavior. Most of the studies identify the negative impact of bioaerosols, albeit epidemiological evidence remains equivocal. Further, the regulatory enactments and legislative mechanisms for bioaerosol surveillance have yet to be implemented ineffectively in both developed and developing countries. In this overview, we evaluate the pathways and challenges of bioaerosols, highlight gaps in bioaerosol epidemiology, and discuss the public health implications of exposure to complex ecosystems. We also provide an overview of the current state of bioaerosol research, including sampling and enumeration procedures, qualitative and quantitative modeling, global statutory policies, and potential future approaches to addressing the challenges. Aeromicrobiology: A global review of the cycling and relationships of bioaerosols with the atmosphere

Abstract:Airborne microorganisms and biological matter (bioaerosols) play a key role in global biogeochemical cycling, human and crop health trends, and climate patterns. Their presence in the atmosphere is controlled by three main stages: emission, transport, and deposition. Aerial survival rates of bioaerosols are increased through adaptations such as ultra-violet radiation and desiccation resistance or association with particulate matter. Current research into modern concerns such as climate change, global gene transfer, and pathogenicity often neglects to consider atmospheric involvement. This comprehensive review outlines the transpiring of bioaerosols across taxa in the atmosphere, with significant focus on their interactions with environmental elements including abiotic factors (e.g., atmospheric composition, water cycle, and pollution) and events (e.g., dust storms, hurricanes, and wildfires). The aim of this review is to increase understanding and shed light on needed research regarding the interplay between global atmospheric phenomena and the aeromicrobiome. The abundantly documented bacteria and fungi are discussed in context of their cycling and human health impacts. Gaps in knowledge regarding airborne viral community, the challenges and importance of studying their composition, concentrations and survival in the air are addressed, along with understudied plant pathogenic oomycetes, and archaea cycling. Key methodologies in sampling, collection, and processing are described to provide an up-to-date picture of ameliorations in the field. We propose optimization to microbiological methods, commonly used in soil and water analysis, that adjust them to the context of aerobiology, along with other directions towards novel and necessary advancements. This review offers new perspectives into aeromicrobiology and calls for advancements in global-scale bioremediation, insights into ecology, climate change impacts, and pathogenicity transmittance.
Isolation, Characterization, and Antimicrobial Activity of Bacterial and Fungal Representatives Associated With Particulate Matter During Haze and Non-haze Days

Abstract:Particulate matter (PM) has been a threat to the environment and public health in the metropolises of developing industrial countries such as Beijing. The microorganisms associated with PM have an impact on human health if they are exposed to the respiratory tract persistently. There are few reports on the microbial resources collected from PM and their antimicrobial activities. In this study, we greatly expanded the diversity of available commensal organisms by collecting 1,258 bacterial and 456 fungal isolates from 63 PM samples. A total of 77 bacterial genera and 35 fungal genera were included in our pure cultures, with Bacillus as the most prevalent cultured bacterial genus, Aspergillus , and Penicillium as the most prevalent fungal ones. During heavy-haze days, the numbers of colony-forming units (CFUs) and isolates of bacteria and fungi were decreased. Bacillus, Paenibacillus , and Chaetomium were found to be enriched during haze days, while Kocuria , Microbacterium , and Penicillium were found to be enriched during non-haze days. Antimicrobial activity against common pathogens have been found in 40 bacterial representatives and 1 fungal representative. The collection of airborne strains will provide a basis to greatly increase our understanding of the relationship between bacteria and fungi associated with PM and human health.

Abstract:Abstract Atmospheric transport is critical to dispersal of microorganisms between habitats, and this underpins resilience in terrestrial and marine ecosystems globally. A key unresolved question is whether microorganisms assemble to form a taxonomically distinct, geographically variable, and functionally adapted atmospheric microbiota. This question is made more complex by the unique challenges of separating potential contaminants from atmospheric signal, particularly given the ultra-low biomass of air and the long durations of sampling where contamination may occur. Here we adopted a comprehensive data filtering approach to mitigate contamination and characterise inter-continental patterns of microbial taxonomic and functional diversity in air within and above the atmospheric boundary layer and in underlying soils for 596 globally sourced samples. Bacterial and fungal assemblages in air were taxonomically structured and deviated significantly from purely stochastic assembly. Patterns differed with location and reflected climate, underlying surface cover and environmental filtering. Source-tracking indicated a complex recruitment process involving local soils plus globally distributed inputs from drylands and the phyllosphere. Assemblages displayed stress-response and metabolic traits relevant to survival in air, and taxonomic and functional diversity were correlated with macroclimate and atmospheric variables. Our findings highlight complexity in the atmospheric microbiota that is key to understanding regional and global ecosystem connectivity.
