Abstract:Making user interaction with laboratory equipment more convenient and intuitive should promote experimental work and help researchers to complete their tasks efficiently. The most common form of interaction in current instrumentation is either direct tactile, with buttons and knobs, or interfaced through a computer, using a mouse and keyboard. Scripting is another function typical of smart and automated laboratory equipment, yet users are currently required to learn bespoke programming languages and libraries for individual pieces of equipment. In this paper, we present two open-source, novel and intuitive ways of interacting with and scripting laboratory equipment. We choose the OpenFlexure family of microscopes as our exemplar, due to their open-source nature and smart control system. Firstly, we demonstrate 'OpenFlexure Voice Control' to enable users to control the microscope hands-free. Secondly, we present 'OpenFlexure Blockly' which uses the Blockly Visual Programming Language to enable users to easily create scripts for the microscope, using a drag and drop web interface. We explain the design choices when developing these tools, and discuss more typical use cases and more general applications.

Abstract:3D-printed laboratory devices can enable ambitious research purposes even at a low-budget level. To follow this trend, here we describe the construction, calibration, and usage of the FINDUS (Fully Integrable Noncommercial Dispensing Utility System). We report the successful 3D printing and assembly of a liquid-handling workstation for less than $400. Using this setup, we achieve reliable and flexible liquid-dispensing automation with relative pipetting errors of less than 0.3%. We show our system is well suited for several showcase applications from both the biology and chemistry fields. In support of the open-source spirit, we make all 3D models, assembly instructions, and source code available for free download, rebuild, and modification.

Abstract:Fourth ventricle epidermoid cysts are rare lesions, arising from epithelial remnants at the time of neural tube closure. They are well-defined CT hypoattenuated masses that resemble CSF on all conventional MR imaging sequences. We present a case of a pathological proven less common fourth ventricle epidermoid cyst with special emphasis on the use of FLAIR and EPI-DW imaging sequences in the diagnosis.

Abstract:Students often approach biochemistry with a degree of trepidation with many considering it one of the more difficult subjects. This is, in part, due to the necessity of making visual images of submicroscopic concepts. Molecular interactions underpin most biological processes; therefore, mastering these concepts is essential. Understanding the forces and mechanisms that underpin protein–ligand interactions is a key learning goal for mastering the protein structure–function relationship. We intended to overcome such learning barriers by implementing assignment-based activities across three successive biochemistry cohorts. The activities involved 3D printed proteins and cheminformatics/molecular modeling software activities which had the advantage of targeting students' visual–spatial ability. Learning activities, conducted in small groups, were specifically designed to enhance understanding of the protein structure–function relationship through a detailed analysis of molecular-level interactions between proteins and ligands. Here we describe the methodology for preparation of the learning tools and how they were incorporated in the learning exercises in the form of both formative and summative assessments. We compared their perceived effectiveness via student feedback surveys conducted over three consecutive cohorts. Survey results showed students were positively engaged with these technologies with a slight preference for cheminformatics. From an instructor's perspective, we found significantly improved overall grade averages for the subjects following implementation of the assignments which may suggest these tools contributed to enhanced understanding. While print resolution could not match that of cheminformatics software, we present evidence to support their continued incorporation in the course. Feedback obtained will inform future curriculum development.

Abstract:In most small laboratories, many processes are not yet automated because existing laboratory automation solutions are usually expensive and inflexible to use. Examples of this are autosamplers that are only compatible with one specific laboratory instrument or larger liquid handling stations that are expensive and usually self-contained. A flexible and inexpensive way to automate laboratory processes would be to automate existing laboratory equipment with the help of suitable robotic arms. In this study, we investigate the feasibility of such a strategy based on a low-cost 4-axis robot and freely available software. We used the scripting language AutoIt that automates any Windows-based instrument control software. Using these tools, we automated three fundamentally different laboratory processes: a pipetting process, a use as an autosampler for an atomic absorption spectroscopy instrument, and a more complex process involving the inoculation of bacterial cultures. We also integrated a conventional webcam for 2D barcode recognition. Compared to a trained professional who performed all experiments manually, all setups showed no significant differences in accuracy and precision. In summary, the tested system consisting of a 4-axis robot and freely available software is suitable for flexible automation and has potential for even more complex laboratory processes. Limitations such as a lack of collaboration and speed will be addressed in follow-up studies. The system thus represents a well-suited flexible laboratory automation system for both research and teaching purposes.

Abstract:Aliquoting of biological samples refers to the process of dividing a larger biological sample into smaller, representative portions known as aliquots. This procedure is commonly employed in laboratories, especially in fields like molecular biology, genetics, and clinical research. Currently, manual dosing devices are commonplace in laboratories, but they demand a significant amount of time for their manual operation. The automated dosing devices available are integrated into narrowly focused aliquoting systems and lack versatility as manipulator equipment. Addressing this limitation, a novel technical solution is proposed in this paper for a modular dosing device compatible with robotic manipulators. The paper introduces and details a mathematical model, optimizes its parameters, and constructs a detailed 3D model using the NX environment to demonstrate the engineering feasibility of our concept. It further outlines the development of a three-dimensional dynamic simulation model for the dosing device, comparing analytical calculations with simulation results. The construction of a dosing device prototype is discussed, followed by a comprehensive experimental validation.

Abstract:<p>This investigation was carried out with the aim of stressing that technologically-advanced systems can be prototyped and produced by using 3D printing and inexpensive electronic modules. In particular, open-source technologies are opening new exciting possibilities also in the area of chemical analysis, thus making possible the assembly of customized analytical devices by using widely available and low cost materials. Here, two different field-portable optical analytical instruments, one operating in the transmittance mode and the other in reflectance mode, were built up by combining 3D printed parts with common hardware components, such as Arduino boards, LEDs and photoresistors. They were employed to analyze the antioxidant capacity of several tea infusions by profiting from the Folin-Ciocalteu assay. A performance comparable with that displayed by research-grade spectrophotometers indicates that these easy-to-operate and low-cost devices can provide accurate and precise results, thus demonstrating that highly-sensitive optical instrumentations, useful not only in research and education environments but also in resource-limited settings, can be readily constructed by a DIY (Do-It-Yourself) approach.</p>

ORGANA: A Robotic Assistant for Automated Chemistry Experimentation and Characterization

Abstract:Chemistry experimentation is often resource- and labor-intensive. Despite the many benefits incurred by the integration of advanced and special-purpose lab equipment, many aspects of experimentation are still manually conducted by chemists, for example, polishing an electrode in electrochemistry experiments. Traditional lab automation infrastructure faces challenges when it comes to flexibly adapting to new chemistry experiments. To address this issue, we propose a human-friendly and flexible robotic system, ORGANA, that automates a diverse set of chemistry experiments. It is capable of interacting with chemists in the lab through natural language, using Large Language Models (LLMs). ORGANA keeps scientists informed by providing timely reports that incorporate statistical analyses. Additionally, it actively engages with users when necessary for disambiguation or troubleshooting. ORGANA can reason over user input to derive experiment goals, and plan long sequences of both high-level tasks and low-level robot actions while using feedback from the visual perception of the environment. It also supports scheduling and parallel execution for experiments that require resource allocation and coordination between multiple robots and experiment stations. We show that ORGANA successfully conducts a diverse set of chemistry experiments, including solubility assessment, pH measurement, recrystallization, and electrochemistry experiments. For the latter, we show that ORGANA robustly executes a long-horizon plan, comprising 19 steps executed in parallel, to characterize the electrochemical properties of quinone derivatives, a class of molecules used in rechargeable flow batteries. From Text to Test: AI-Generated Control Software for Materials Science Instruments

Abstract:Large language models (LLMs) are transforming the landscape of chemistry and materials science. Recent examples of LLM-accelerated experimental research include virtual assistants for parsing synthesis recipes from the literature, or using the extracted knowledge to guide synthesis and characterization. Despite these advancements, their application is constrained to labs with automated instruments and control software, leaving much of materials science reliant on manual processes. Here, we demonstrate the rapid deployment of a Python-based control module for a Keithley 2400 electrical source measure unit using ChatGPT-4. Through iterative refinement, we achieved effective instrument management with minimal human intervention. Additionally, a user-friendly graphical user interface (GUI) was created, effectively linking all instrument controls to interactive screen elements. Finally, we integrated this AI-crafted instrument control software with a high-performance stochastic optimization algorithm to facilitate rapid and automated extraction of electronic device parameters related to semiconductor charge transport mechanisms from current-voltage (IV) measurement data. This integration resulted in a comprehensive open-source toolkit for semiconductor device characterization and analysis using IV curve measurements. We demonstrate the application of these tools by acquiring, analyzing, and parameterizing IV data from a Pt/Cr$_2$O$_3$:Mg/$\beta$-Ga$_2$O$_3$ heterojunction diode, a novel stack for high-power and high-temperature electronic devices. This approach underscores the powerful synergy between LLMs and the development of instruments for scientific inquiry, showcasing a path for further acceleration in materials science.

Abstract:Efforts to encourage laboratory automation through student access to and usage of commercial equipment are hampered by prohibitive acquisition costs. Here, an automated liquid handler using manual pipettes was developed to operate on a commercial hobbyist 3D printer at a cost of US $325. Arising from an iterative design process that ensured sufficient strength and rigidity, the adapter assembly, when fabricated by using 3D printing, was found to operate as it was intended. Tests conducted found the system to be sufficiently stable and accurate in its positioning, while pipetting accuracy was not affected. A survey following a usage exercise with the operational system was conducted as part of an overall effort to encourage students to overcome their disciplinary boundaries.

Abstract:The digitalization of the economy is one of the drivers of the fourth industrial revolution. This trend is already heavily permeating biology laboratories and rapidly moving into chemistry as well. Notably, automated laboratories enhance process quality and intensification while freeing researchers from repetitive tasks. With these societal changes in place, students need to be prepared for the advanced digitization of chemistry and science by teaching fundamental chemistry concepts in combination with emerging Industry 4.0 technologies, including programming and automation. We describe an undergraduate classroom exercise at the interface of chemistry, computer science and engineering based on the development of an autonomous titration platform. Following an inquiry learning ansatz, the exercise focuses on standard titration experiments which are first executed manually, then automatically and finally in full autonomy by a student-designed robotic platform. We demonstrate that the exercise introduced in this work enables students to learn fundamental concepts in analytical chemistry, naturally integrates basic aspects of programming and automation, and as a consequence promotes and reinforces the detailed understanding of experimental processes and measurements. The exercise is designed in a collaborative active learning framework to encourage complex critical thinking and creative problem solving and thus prepares students for the next-generation chemistry laboratories.
Development of a low-cost robotized 3D-prototype for automated optical microscopy diagnosis: An open-source system

Abstract:In a clinical context, conventional optical microscopy is commonly used for the visualization of biological samples for diagnosis. However, the availability of molecular techniques and rapid diagnostic tests are reducing the use of conventional microscopy, and consequently the number of experienced professionals starts to decrease. Moreover, the continuous visualization during long periods of time through an optical microscope could affect the final diagnosis results due to induced human errors and fatigue. Therefore, microscopy automation is a challenge to be achieved and address this problem. The aim of the study is to develop a low-cost automated system for the visualization of microbiological/parasitological samples by using a conventional optical microscope, and specially designed for its implementation in resource-poor settings laboratories. A 3D-prototype to automate the majority of conventional optical microscopes was designed. Pieces were built with 3D-printing technology and polylactic acid biodegradable material with Tinkercad/Ultimaker Cura 5.1 slicing softwares. The system's components were divided into three subgroups: microscope stage pieces, storage/autofocus-pieces, and smartphone pieces. The prototype is based on servo motors, controlled by Arduino open-source electronic platform, to emulate the X-Y and auto-focus (Z) movements of the microscope. An average time of 27.00 ± 2.58 seconds is required to auto-focus a single FoV. Auto-focus evaluation demonstrates a mean average maximum Laplacian value of 11.83 with tested images. The whole automation process is controlled by a smartphone device, which is responsible for acquiring images for further diagnosis via convolutional neural networks. The prototype is specially designed for resource-poor settings, where microscopy diagnosis is still a routine process. The coalescence between convolutional neural network predictive models and the automation of the movements of a conventional optical microscope confer the system a wide range of image-based diagnosis applications. The accessibility of the system could help improve diagnostics and provide new tools to laboratories worldwide.
Synergizing Human Expertise and AI Efficiency with Language Model for Microscopy Operation and Automated Experiment Design

Abstract:With the advent of large language models (LLMs), in both the open source and proprietary domains, attention is turning to how to exploit such artificial intelligence (AI) systems in assisting complex scientific tasks, such as material synthesis, characterization, analysis and discovery. Here, we explore the utility of LLM, particularly ChatGPT4, in combination with application program interfaces (APIs) in tasks of experimental design, programming workflows, and data analysis in scanning probe microscopy, using both in-house developed API and API given by a commercial vendor for instrument control. We find that the LLM can be especially useful in converting ideations of experimental workflows to executable code on microscope APIs. Beyond code generation, we find that the GPT4 is capable of analyzing microscopy images in a generic sense. At the same time, we find that GPT4 suffers from inability to extend beyond basic analyses or more in-depth technical experimental design. We argue that a LLM specifically fine-tuned for individual scientific domains can potentially be a better language interface for converting scientific ideations from human experts to executable workflows, such a synergy between human expertise and LLM efficiency in experimentation can open new door for accelerating scientific research, enabling effective experimental protocols archive and sharing in scientific community.

Abstract:High Throughput Screening is crucial in pharmaceutical companies for efficient testing in drug discovery and development. Our Vaccines Analytical Research and Development (V-AR&D) department extensively uses robotic liquid handlers in their High Throughput Analytics (HTA) group for assay development and sample screening. However, these instruments are expensive and require extensive training. Opentrons' OT-2 liquid handler offers a more affordable option (<∼ $10,000) with Python programming language and open-source flexibility, reducing training requirements. OT-2 allows broadening of testing capabilities and method transfer without significant capital investments. Two biochemical assays were conducted to assess OT-2's performance, and it demonstrated accurate pipetting with low covariance compared to Tecan EVO liquid handlers. Though OT-2 has some limitations such as lack of a crash detection system and limited deck space, it is a cost-effective, medium-throughput, and accurate liquid handling tool suitable for early-stage development and method transfer.
Digitising chemical synthesis in automated and robotic flow

Abstract:Continuous flow chemical synthesis is already known to have many attributes that give it superiority over batch processes in several respects. To expand these advantages with those from automation will only drive such enabling technologies further into the faster producing, more efficient 21st century chemical world. In this report we present several examples of algorithmic chemical search, along with flow platforms that link hardware and digital chemical operations on software. This enables organic syntheses to be automatically carried out and optimised with as little human intervention as possible. By applying such enabling technologies to the production of small organic molecules and pharmaceutical compounds in end-to-end multistep processes, a range of reaction types can be accessed and, thus, the flexibility of these single, compact flow designs may be revealed. Automated systems can allow several reactions to take place on the same setup, enabling direct comparison of reactions under different conditions. Moreover, the production of new and known target compounds can be made faster and more efficient, the recipes of which can then be stored as digital files. Some of the automating software has employed machine-powered learning to assist the chemist in developing intelligent algorithms and artificial intelligence (AI) driven synthetic route planning. This ultimately produces a continuous flow platform that can design its own viable pathway to a particular molecule and then carry it out on its own, allowing the chemists, at the same time, to apply their expertise to other pressing challenges in their fields.
miRNA in Liver Pathobiology, Diagnosis, and Therapy

Abstract:It is with great excitement and enthusiasm that I present this issue of Seminars in Liver Disease dedicated to the role of microRNA (miRNA) biology in liver pathobiology, diagnosis, and therapy. Several lifetimes ago when I was a young investigator, I was taught that a great deal of the human genomewas nonfunctional in that it did not code for proteins. We now realize that this DNA results in the generation of noncoding RNAs that have powerful effects on biology and disease. We have undergone a fundamental revolution in our understanding of mammalian biology, especially as it relates to human diseases, making it both timely and topical for Seminars to publish this issue on liver miRNA biology. Conceptually, this issue is divided into three sections regarding the role of miRNA: liver pathobiology, diagnosis, and therapy. In regards to liver pathobiology, we have four outstanding contributions focused on miRNA biology. The first is an overview of miRNA biology. We then focus on the topics of fatty liver disease, biliary tract disease, and alcoholic liver disease. The first of these articles is written by Drs. Ashley Mohr and Justin Mott at the University of Nebraska. They discuss RNA biology, reviewing how miRNAs decrease expression of their target mRNAs, how they function within a cellular context, and how their expression is regulated. Sobolewski, Calo, Portius, and Foti address the role of miRNAs in fatty liver disease. Obviously, fatty liver disease is an extremely complicated process and the regulation of lipid metabolism is tightly controlled by several checkpoints. In an exhaustive, thoughtful, and reflective overview, Sobolewski et al detail the potential role of a wide variety of miRNAs in lipid metabolism relevant to hepatic steatosis. This contribution will be useful to all readers interested in hepatic lipid metabolism and fatty liver disease. The cholangiopathies represent a distinct type of liver disease involving altered biology and pathophysiology of cholangiocytes, the cells that line the ducts of the biliary tree. Dr. Gradilone and colleagues have assembled all the information relevant to miRNA regulation of cholangiocyte biology. In particular, they focus on the role of miRNAs in regulating cholangiocyte activation, secretion, and proliferation. Their pioneering work highlights the particular role of miRNAs in polycystic kidney and liver disease, and inflammatory states involving the biliary tract. Finally, Dr. Gyongyi Szabo and Abhishek Satishchandran examine the role of miRNAs in affecting alcohol metabolism, inflammation induced by alcohol, and potential therapeutic applications targeting miRNAs for amelioration of alcoholassociated liver injury. They have been international leaders in this scientific arena and their work is particularly informative in understanding not only alcohol-related liver disease, but also miRNA regulation of hepatic inflammation. MicroRNAs are very interesting molecules in that they can be secreted by the cell into the extracellular fluid, circulation, and bile. Outside the cell, they can be sequestered by lipoproteins, secreted in exosomes or extracellular vesicles, or complexed to a protein called Argonaut. Thus, extracellular miRNA signatures in serum or bile have potential utility as biomarkers. The validation, pitfalls, and approaches to using miRNAs as biomarkers are superbly summarized byDrs.Marco Arrese, Akiko Eguchi, and Ariel Feldstein. This impressive contribution covers all the known information relating to the utility of miRNAs as biomarkers in liver disease. In concert with this article, are two articles by Drs. Klaus Piontek and Florin Selaru, and Drs. Joseph George and Tushar Patel. Drs. Piontek and Selaru assess the role of miRNA in the biology and diagnosis of cholangiocarcinoma. In a related study, they demonstrated a miRNA signature in bile present in exosomes that is highly diagnostic of cholangiocarcinoma. Drs. Patel and Georgehighlight the role of noncoding RNAs in thebiologyand diagnosis of hepatocellular carcinoma. Abstract:Automation of liquid handling is indispensable to improve throughput and reproducibility in biochemical assays. However, the incorporation of automated systems into laboratory workflows is often hindered by the high cost and complexity associated with building robotic liquid handlers. Here, we report a 3D-printed liquid handler based on a fluidic manifold, thereby obviating the need for complex robotic mechanisms. The fluidic manifold, termed a dispensing and aspirating (DA) device, comprises parallelized multi-pipette structures connected by distribution and aspiration channels, enabling the precise supply and removal of reagents, respectively. Leveraging the versatility of 3D printing, the DA device can be custom-designed and printed to fit specific applications. As a proof-of-principle, we engineered a 3D-printed liquid handler dedicated for 3D digital rolling circle amplification (4DRCA), an advanced biochemical assay involving multiple sample preparation steps such as antibody incubation, cell fixation, nucleic acid amplification, probe hybridization, and extensive washing. We demonstrate the efficacy of the 3D-printed liquid handler to automate the preparation of clinical samples for the simultaneous, in situ analysis of oncogenic protein and transcript markers in B-cell acute lymphoblastic leukemia cells using 4DRCA. This approach provides an effective and accessible solution for liquid handling automation, offering high throughput and reproducibility in biochemical assays.

Abstract:Laboratory management automation is essential for achieving interoperability in the domain of experimental research and accelerating scientific discovery. The integration of resources and the sharing of knowledge across organisations enable scientific discoveries to be accelerated by increasing the productivity of laboratories, optimising funding efficiency, and addressing emerging global challenges. This paper presents a novel framework for digitalising and automating the administration of research laboratories through The World Avatar, an all-encompassing dynamic knowledge graph. This Digital Laboratory Framework serves as a flexible tool, enabling users to efficiently leverage data from diverse systems and formats without being confined to a specific software or protocol. Establishing dedicated ontologies and agents and combining them with technologies such as QR codes, RFID tags, and mobile apps, enabled us to develop modular applications that tackle some key challenges related to lab management. Here, we showcase an automated tracking and intervention system for explosive chemicals as well as an easy-to-use mobile application for asset management and information retrieval. Implementing these, we have achieved semantic linking of BIM and BMS data with laboratory inventory and chemical knowledge. Our approach can capture the crucial data points and reduce inventory processing time. All data provenance is recorded following the FAIR principles, ensuring its accessibility and interoperability.
