Abstract:For planar landmark based shapes, taking into account the non-Euclidean geometry of the shape space, a statistical test for a common mean first geodesic principal component (GPC) is devised. It rests on one of two asymptotic scenarios, both of which are identical in a Euclidean geometry. For both scenarios, strong consistency and central limit theorems are established, along with an algorithm for the computation of a Ziezold mean geodesic. In application, this allows to verify the geodesic hypothesis for leaf growth of Canadian black poplars and to discriminate genetically different trees by observations of leaf shape growth over brief time intervals. With a test based on Procrustes tangent space coordinates, not involving the shape space's curvature, neither can be achieved.

Abstract:An emerging challenge in plant biology is to develop qualitative and quantitative measures to describe the appearance of plants through the integration of mathematics and biology. A major hurdle in developing these metrics is finding common terminology across fields. In this review, we define approaches for analyzing plant geometry, topology, and shape, and provide examples for how these terms have been and can be applied to plants. In leaf morphological quantifications both geometry and shape have been used to gain insight into leaf function and evolution. For the analysis of cell growth and expansion, we highlight the utility of geometric descriptors for understanding sepal and hypocotyl development. For branched structures, we describe how topology has been applied to quantify root system architecture to lend insight into root function. Lastly, we discuss the importance of using morphological descriptors in ecology to assess how communities interact, function, and respond within different environments. This review aims to provide a basic description of the mathematical principles underlying morphological quantifications.

Abstract:Understanding how interactions among set of genes affect diverse phenotypes is having a greater impact on biomedical research, agriculture and evolutionary biology. Mapping and characterizing the isolated effects of single quantitative trait locus (QTL) is a first step, but we also need to assemble networks of QTLs and define non-additive interactions (epistasis) together with a host of potential environmental modulators. In this article, we present a full-QTL model with which to explore the genetic architecture of complex trait in multiple environments. Our model includes the effects of multiple QTLs, epistasis, QTL-by-environment interactions and epistasis-by-environment interactions. A new mapping strategy, including marker interval selection, detection of marker interval interactions and genome scans, is used to evaluate putative locations of multiple QTLs and their interactions. All the mapping procedures are performed in the framework of mixed linear model that are flexible to model environmental factors regardless of fix or random effects being assumed. An F-statistic based on Henderson method III is used for hypothesis tests. This method is less computationally greedy than corresponding likelihood ratio test. In each of the mapping procedures, permutation testing is exploited to control for genome-wide false positive rate, and model selection is used to reduce ghost peaks in F-statistic profile. Parameters of the full-QTL model are estimated using a Bayesian method via Gibbs sampling. Monte Carlo simulations help define the reliability and efficiency of the method. Two real-world phenotypes (BXD mouse olfactory bulb weight data and rice yield data) are used as exemplars to demonstrate our methods.A software package is freely available at http://ibi.zju.edu.cn/software/qtlnetwork
Mapping Epigenetic Quantitative Trait Loci (Qtl) Altering A Developmental Trajectory

Abstract:Genetic variation in a quantitative trait that changes with age is important to both evolutionary biologists and breeders. A traditional analysis of the dynamics of genetic variation is based on the genetic variance-covariance matrix among different ages estimated from a quantitative genetic model. Such an analysis, however, cannot reveal the mechanistic basis of the genetic variation for a growth trait during ontogeny. Age-specific genetic variance at time t conditional on the causal genetic effect at time t - 1 implies the generation of episodes of new genetic variation arising during the interval t - 1 to t. In the present paper, the conditional genetic variance estimated from Zhu's (1995) conditional model was partitioned into its underlying individual quantitative trait loci (QTL) using molecular markers in an F-2 progeny of poplars (Populus trichocarpa and Populus deltoides). These QTL, defined as epigenetic QTL, govern the alterations of growth trajectory in a population. Three epigenetic QTL were detected to contribute significantly to variation in growth trajectory during the period from the establishment year to the subsequent year in the field. It is suggested that the activation and expression of epigenetic QTL are influenced by the developmental status of trees and the environment in which they are grown.

Abstract:Whether there are different genes involved in response to different environmental signals and how these genes interact to determine the final expression of the trait are of fundamental importance in agricultural and biological research. We present a statistical framework for mapping environment-induced genes (or quantitative trait loci, QTLs) of major effects on the expression of a trait that respond to changing environments. This framework is constructed with a maximum-likelihood-based mixture model, in which the mean and covariance structure of environment-induced responses is modelled. The means for responses to continuous environmental states, referred to as reaction norms, are approximated for different QTL genotypes by mathematical equations that were derived from fundamental biological principles or based on statistical goodness-of-fit to observational data. The residual covariance between different environmental states was modelled by autoregressive processes. Such an approach to studying the genetic control of reaction norms can be expected to be advantageous over traditional mapping approaches in which no biological principles and statistical structures are considered. We demonstrate the analytical procedure and power of this approach by modelling the photosynthetic rate process as a function of temperature and light irradiance. Our approach allows for testing how a QTL affects the reaction norm of photosynthetic rate to a specific environment and whether there exist different QTLs to mediate photosynthetic responses to temperature and light irradiance, respectively.
Multivariate genome-wide association study of leaf shape in a Populus deltoides and P. simonii F1 pedigree

Abstract:Leaf morphology exhibits tremendous diversity between and within species, and is likely related to adaptation to environmental factors. Most poplar species are of great economic and ecological values and their leaf morphology can be a good predictor for wood productivity and environment adaptation. It is important to understand the genetic mechanism behind variation in leaf shape. Although some initial efforts have been made to identify quantitative trait loci (QTLs) for poplar leaf traits, more effort needs to be expended to unravel the polygenic architecture of the complex traits of leaf shape. Here, we performed a genome-wide association analysis (GWAS) of poplar leaf shape traits in a randomized complete block design with clones from F 1 hybrids of Populus deltoides and Populus simonii . A total of 35 SNPs were identified as significantly associated with the multiple traits of a moderate number of regular polar radii between the leaf centroid and its edge points, which could represent the leaf shape, based on a multivariate linear mixed model. In contrast, the univariate linear mixed model was applied as single leaf traits for GWAS, leading to genomic inflation; thus, no significant SNPs were detected for leaf length, measures of leaf width, leaf area, or the ratio of leaf length to leaf width under genomic control. Investigation of the candidate genes showed that most flanking regions of the significant leaf shape-associated SNPs harbored genes that were related to leaf growth and development and to the regulation of leaf morphology. The combined use of the traditional experimental design and the multivariate linear mixed model could greatly improve the power in GWAS because the multiple trait data from a large number of individuals with replicates of clones were incorporated into the statistical model. The results of this study will enhance the understanding of the genetic mechanism of leaf shape variation in Populus . In addition, a moderate number of regular leaf polar radii can largely represent the leaf shape and can be used for GWAS of such a complicated trait in Populus , instead of the higher-dimensional regular radius data that were previously considered to well represent leaf shape.

Abstract:Functional mapping has been a powerful tool in mapping quantitative trait loci (QTL) underlying dynamic traits of agricultural or biomedical interest. In functional mapping, multivariate normality is often assumed for the underlying data distribution, partially due to the ease of parameter estimation. The normality assumption however could be easily violated in real applications due to various reasons such as heavy tails or extreme observations. Departure from normality has negative effect on testing power and inference for QTL identification. In this work, we relax the normality assumption and propose a robust multivariate t-distribution mapping framework for QTL identification in functional mapping. Simulation studies show increased mapping power and precision with the t distribution than that of a normal distribution. The utility of the method is demonstrated through a real data analysis.

Statistical Applications in Genetics and Molecular Biology

Abstract:The development of an organism represents a complex dynamic process, which is controlled by a network of genes and multiple environmental factors. Programmed cell death (PCD), a physiological cell suicide process, occurs during the development of most organisms and is, typically, a complex dynamic trait. Understanding how genes control this complex developmental process has been a long-standing topic in PCD studies. In this article, we propose a nonparametric model, based on orthogonal Legendre polynomials, to map genes or quantitative trait loci (QTLs) that govern the dynamic features of the PCD process. The model is built under the maximum likelihood-based functional mapping framework and is implemented with the EM algorithm. A general information criterion is proposed for selecting the optimal Legendre order that best fits the dynamic pattern of the PCD process. The consistency of the order selection criterion is established. A nonstationary structured antedependence model (SAD) is applied to model the covariance structure among the phenotypes measured at different time points. The developed model generates a number of hypothesis tests regarding the genetic control mechanism of the PCD process. Extensive simulation studies are conducted to investigate the statistical behavior of the model. Finally, we apply the model to a rice tiller number data set in which several QTLs are identified. The developed model provides a quantitative and testable framework for assessing the interplay between genes and the developmental PCD process, and will have great implications for elucidating the genetic architecture of the PCD process.
Identification of Quantitative Trait Loci for Altitude Adaptation of Tree Leaf Shape With Populus szechuanica in the Qinghai-Tibetan Plateau

Abstract:As an important functional organ of plants, leaves alter their shapes in response to a changing environment. The variation of leaf shape has long been an important evolutionary and developmental force in plants. Despite an increasing amount of investigations into the genetic controls of leaf morphology, few have systematically studied the genetic architecture controlling shape differences among distinct altitudes. Altitude denotes a comprehensive complex of environmental factors affecting plant growth in many aspects, e.g., UV-light radiation, temperature, and humidity. To reveal how plants alter ecological adaptation to altitude through genes, we used Populus szechuanica var. tibetica growing on the Qinghai-Tibetan plateau. FST between the low- and high- altitude population was 0.00748, QST for leaf width, length and area were 0.00924, 0.1108, 0.00964 respectively. With the Elliptic Fourier-based morphometric model, association study of leaf shape was allowed, the dissection of the pleiotropic expression of genes mediating altitude-derived leaf shape variation was performed. For high and low altitudes, 130 and 131 significant single-nucleotide polymorphisms (SNPs) were identified. QTLs that affected leaf axis length and leaf width were expressed in both-altitude population, while QTLs regulating "leaf tip" and "leaf base" were expressed in low-altitude population. Pkinase and PRR2 were common significant genes in both types of populations. Auxin-related and differentiation-related genes included PIN1, CDK-like, and CAK1AT at high altitude, whereas they included NAP5, PIN-LIKES, and SCL1 at low altitude. The presence of Stress-antifung gene, CIPK3 and CRPK1 in high-altitude population suggested an interaction between genes and harsh environment in mediating leaf shape, while the senescence repression-related genes (EIN2 and JMJ18) and JMT in jasmonic acid pathway in low-altitude population suggested their crucial roles in ecological adaptability. These data provide new information that strengthens the understanding of genetic control with respect to leaf shape and constitute an entirely novel perspective regarding leaf adaptation and development in plants.

Abstract:Background and Aims Although quantitative trait loci (QTL) analysis of yield-related traits for rice has developed rapidly, crop models using genotype information have been proposed only relatively recently. As a first step towards a generic genotype-phenotype model, we present here a three-dimensional functional-structural plant model (FSPM) of rice, in which some model parameters are controlled by functions describing the effect of main-effect and epistatic QTLs.Methods The model simulates the growth and development of rice based on selected ecophysiological processes, such as photosynthesis (source process) and organ formation, growth and extension (sink processes). It was devised using GroIMP, an interactive modelling platform based on the Relational Growth Grammar formalism (RGG). RGG rules describe the course of organ initiation and extension resulting in final morphology. The link between the phenotype (as represented by the simulated rice plant) and the QTL genotype was implemented via a data interface between the rice FSPM and the QTLNetwork software, which computes predictions of QTLs from map data and measured trait data.Key Results Using plant height and grain yield, it is shown how QTL information for a given trait can be used in an FSPM, computing and visualizing the phenotypes of different lines of a mapping population. Furthermore, we demonstrate how modification of a particular trait feeds back on the entire plant phenotype via the physiological processes considered.Conclusions We linked a rice FSPM to a quantitative genetic model, thereby employing QTL information to refine model parameters and visualizing the dynamics of development of the entire phenotype as a result of ecophysiological processes, including the trait(s) for which genetic information is available. Possibilities for further extension of the model, for example for the purposes of ideotype breeding, are discussed.

Abstract:Most of the important agronomic traits in crops, such as yield and quality, are complex traits affected by multiple genes with gene × gene interaction as well as gene × environment interaction. Understanding the genetic architecture of complex traits is a long-term task for quantitative geneticists and plant breeders who wish to design efficient breeding programs. Conventionally, the genetic properties of traits can be revealed by partitioning the total variation into variation components caused by specific genetic effects. With recent advances in molecular genotyping and high-throughput technology, the unraveling of the genetic architecture of complex traits by analyzing quantitative trait locus (QTL) has become possible. The improvement of complex traits has also been achieved by pyramiding individual QTL. In this review, we describe some statistical methods for QTL mapping that can be used to analyze QTL × QTL interaction and QTL × environment interaction, and discuss their applications in crop breeding for complex traits.
Automated morphological phenotyping using learned shape descriptors and functional maps: A novel approach to geometric morphometrics

Abstract:The methods of geometric morphometrics are commonly used to quantify morphology in a broad range of biological sciences. The application of these methods to large datasets is constrained by manual landmark placement limiting the number of landmarks and introducing observer bias. To move the field forward, we need to automate morphological phenotyping in ways that capture comprehensive representations of morphological variation with minimal observer bias. Here, we present Morphological Variation Quantifier (morphVQ), a shape analysis pipeline for quantifying, analyzing, and exploring shape variation in the functional domain. morphVQ uses descriptor learning to estimate the functional correspondence between whole triangular meshes in lieu of landmark configurations. With functional maps between pairs of specimens in a dataset we can analyze and explore shape variation. morphVQ uses Consistent ZoomOut refinement to improve these functional maps and produce a new representation of shape variation, area-based and conformal (angular) latent shape space differences (LSSDs). We compare this new representation of shape variation to shape variables obtained via manual digitization and auto3DGM, an existing approach to automated morphological phenotyping. We find that LSSDs compare favorably to modern 3DGM and auto3DGM while being more computationally efficient. By characterizing whole surfaces, our method incorporates more morphological detail in shape analysis. We can classify known biological groupings, such as Genus affiliation with comparable accuracy. The shape spaces produced by our method are similar to those produced by modern 3DGM and to auto3DGM, and distinctiveness functions derived from LSSDs show us how shape variation differs between groups. morphVQ can capture shape in an automated fashion while avoiding the limitations of manually digitized landmarks, and thus represents a novel and computationally efficient addition to the geometric morphometrics toolkit. The quantification of biological shape variation has relied on expert placement of relatively small subsets of landmarks and their analysis using tools of geometric morphometrics (GM). This paper introduces morphVQ, a novel, automated, learning-based approach to shape analysis that approximates the non-rigid correspondence between surface models of bone. With accurate functional correspondence between bones, we can characterize the shape variation within a dataset. Our results demonstrate that morphVQ performs similarly to manual digitization and to an existing automated phenotyping approach, auto3DGM. morphVQ has the advantages of greater computational efficiency and while capturing shape variation directly from surface model representations of bone. We can classify biological shapes to the Genus level with comparable accuracy to previous approaches, and we can demonstrate which aspects of bone shape differ most between groups. The ability to provide comparable accuracy in a Genus level classification with features extracted from morphVQ further guarantees the validity of this approach.

On the Generalized Poisson Regression Mixture Model for Mapping Quantitative Trait Loci with Count Data

Abstract:Statistical methods for mapping quantitative trait loci (QTL) have been extensively studied. While most existing methods assume normal distribution of the phenotype, the normality assumption could be easily violated when phenotypes are measured in counts. One natural choice to deal with count traits is to apply the classical Poisson regression model. However, conditional on covariates, the Poisson assumption of mean-variance equality may not be valid when data are potentially under- or overdispersed. In this article, we propose an interval-mapping approach for phenotypes measured in counts. We model the effects of QTL through a generalized Poisson regression model and develop efficient likelihood-based inference procedures. This approach, implemented with the EM algorithm, allows for a genomewide scan for the existence of QTL throughout the entire genome. The performance of the proposed method is evaluated through extensive simulation studies along with comparisons with existing approaches such as the Poisson regression and the generalized estimating equation approach. An application to a rice tiller number data set is given. Our approach provides a standard procedure for mapping QTL involved in the genetic control of complex traits measured in counts.

Abstract:Many biological phenomena undergo developmental changes in time and space. Functional mapping, which is aimed at mapping genes that affect developmental patterns, is instrumental for studying the genetic architecture of biological changes. Often biological processes are mediated by a network of developmental and physiological components and, therefore, are better described by multiple phenotypes. In this article, we develop a multivariate model for functional mapping that can detect and characterize quantitative trait loci (QTLs) that simultaneously control multiple dynamic traits. Because the true genotypes of QTLs are unknown, the measurements for the multiple dynamic traits are modeled using a mixture distribution. The functional means of the multiple dynamic traits are estimated using the nonparametric regression method, which avoids any parametric assumption on the functional means. We propose the profile likelihood method to estimate the mixture model. A likelihood ratio test is exploited to test for the existence of pleiotropic effects on distinct but developmentally correlated traits. A simulation study is implemented to illustrate the finite sample performance of our proposed method. We also demonstrate our method by identifying QTLs that simultaneously control three dynamic traits of soybeans. The three dynamic traits are the time-course biomass of the leaf, the stem, and the root of the whole soybean. The genetic linkage map is constructed with 950 microsatellite markers. The new model can aid in our comprehension of the genetic control mechanisms of complex dynamic traits over time.

Abstract:Introduction: The cooperative strategy of phenotypic traits during the growth of plants reflects how plants allocate photosynthesis products, which is the most favorable decision for them to optimize growth, survival, and reproduction response to changing environment. Up to now, we still know little about why plants make such decision from the perspective of biological genetic mechanisms. Methods: In this study, we construct an analytical mapping framework to explore the genetic mechanism regulating the interaction of two complex traits. The framework describes the dynamic growth of two traits and their interaction as Differential Interaction Regulatory Equations (DIRE), then DIRE is embedded into QTL mapping model to identify the key quantitative trait loci (QTLs) that regulate this interaction and clarify the genetic effect, genetic contribution and genetic network structure of these key QTLs. Computer simulation experiment proves the reliability and practicability of our framework. Results: In order to verify that our framework is universal and flexible, we applied it to two sets of data from Populus euphratica , namely, aboveground stem length - underground taproot length, underground root number - underground root length, which represent relationships of phenotypic traits in two spatial dimensions of plant architecture. The analytical result shows that our model is well applicable to datasets of two dimensions. Discussion: Our model helps to better illustrate the cooperation-competition patterns between phenotypic traits, and understand the decisions that plants make in a specific environment that are most conducive to their growth from the genetic perspective.

Shape analysis via inconsistent surface registration

Abstract:In this work, we develop a framework for shape analysis using inconsistent surface mapping. Traditional landmark-based geometric morphometrics methods suffer from the limited degrees of freedom, while most of the more advanced non-rigid surface mapping methods rely on a strong assumption of the global consistency of two surfaces. From a practical point of view, given two anatomical surfaces with prominent feature landmarks, it is more desirable to have a method that automatically detects the most relevant parts of the two surfaces and finds the optimal landmark-matching alignment between those parts, without assuming any global 1-1 correspondence between the two surfaces. Our method is capable of solving this problem using inconsistent surface registration based on quasi-conformal theory. It further enables us to quantify the dissimilarity of two shapes using quasi-conformal distortion and differences in mean and Gaussian curvatures, thereby providing a natural way for shape classification. Experiments on Platyrrhine molars demonstrate the effectiveness of our method and shed light on the interplay between function and shape in nature.

Here, we combine genomic sequencing and high-content imaging approaches on iPSCs from 297 unique donors to investigate the relationship between genetic variants and cellular morphology to map what we term cell morphological quantitative trait loci (cmQTLs). We identify novel associations between rare protein altering variants in WASF2 , TSPAN15 , and PRLR with several morphological traits related to cell shape, nucleic granularity, and mitochondrial distribution. Knockdown of these genes by CRISPRi confirms their role in cell morphology. Analysis of common variants yields one significant association and nominate over 300 variants with suggestive evidence (P < 10 −6 ) of association with one or more morphology traits. We then use these data to make predictions about sample size requirements for increasing discovery in cellular genetic studies. We conclude that, similar to molecular phenotypes, morphological profiling can yield insight about the function of genes and variants.

Abstract:Abstract The genetic architecture of growth traits plays a central role in shaping the growth, development, and evolution of organisms. While a limited number of models have been devised to estimate genetic effects on complex phenotypes, no model has been available to examine how gene actions and interactions alter the ontogenetic development of an organism and transform the altered ontogeny into descendants. In this article, we present a novel statistical model for mapping quantitative trait loci (QTL) determining the developmental process of complex traits. Our model is constructed within the traditional maximum-likelihood framework implemented with the EM algorithm. We employ biologically meaningful growth curve equations to model time-specific expected genetic values and the AR(1) model to structure the residual variance-covariance matrix among different time points. Because of a reduced number of parameters being estimated and the incorporation of biological principles, the new model displays increased statistical power to detect QTL exerting an effect on the shape of ontogenetic growth and development. The model allows for the tests of a number of biological hypotheses regarding the role of epistasis in determining biological growth, form, and shape and for the resolution of developmental problems at the interface with evolution. Using our newly developed model, we have successfully detected significant additive × additive epistatic effects on stem height growth trajectories in a forest tree.

Dynamic semiparametric Bayesian models for genetic mapping of complex trait with irregular longitudinal data

Abstract:Many phenomena of fundamental importance to biology and biomedicine arise as a dynamic curve, such as organ growth and HIV dynamics. The genetic mapping of these traits is challenged by longitudinal variables measured at irregular and possibly subject-specific time points, in which case nonnegative definiteness of the estimated covariance matrix needs to be guaranteed. We present a semiparametric approach for genetic mapping within the mixture-model setting by jointly modeling mean and covariance structures for irregular longitudinal data. Penalized spline is used to model the mean functions of individual quantitative trait locus (QTL) genotypes as latent variables, whereas an extended generalized linear model is used to approximate the covariance matrix. The parameters for modeling the mean-covariances are estimated by MCMC, using the Gibbs sampler and the Metropolis-Hastings algorithm. We derive the full conditional distributions for the mean and covariance parameters and compute Bayes factors to test the hypothesis about the existence of significant QTLs. We used the model to screen the existence of specific QTLs for age-specific change of body mass index with a sparse longitudinal data set. The new model provides powerful means for broadening the application of genetic mapping to reveal the genetic control of dynamic traits.

Abstract:Current morphometric methods that comprehensively measure shape cannot compare the disparate leaf shapes found in seed plants and are sensitive to processing artifacts. We explore the use of persistent homology, a topological method applied as a filtration across simplicial complexes (or more simply, a method to measure topological features of spaces across different spatial resolutions), to overcome these limitations. The described method isolates subsets of shape features and measures the spatial relationship of neighboring pixel densities in a shape. We apply the method to the analysis of 182,707 leaves, both published and unpublished, representing 141 plant families collected from 75 sites throughout the world. By measuring leaves from throughout the seed plants using persistent homology, a defined morphospace comparing all leaves is demarcated. Clear differences in shape between major phylogenetic groups are detected and estimates of leaf shape diversity within plant families are made. The approach predicts plant family above chance. The application of a persistent homology method, using topological features, to measure leaf shape allows for a unified morphometric framework to measure plant form, including shapes, textures, patterns, and branching architectures.
