Abstract:A computational framework utilizes the traditional similarity measures for mining the significant relationships in biological annotations is recently proposed by Tatiana V. Karpinets et al. [2]. In this paper, an improved approximation algorithm for MIC (maximal information coefficient) named IAMIC is suggested to perfect this framework for discovering the hidden regularities between biological annotations. Further, IAMIC is the enhanced algorithm for approximating a novel similarity coefficient MIC with generality and equitability, which makes it more appropriate for data exploration. Here it is shown that IAMIC is also applicable for identify the associations between biological annotations.
Data Clustering Algorithm for DNA Microarray Based on Graph Theory

Abstract:Clustering is an effective and practical method to mine the huge amount of DNA microarray data to gain important genetic and biological information. However, most traditional clustering algorithms can only provide a single clustering result, and are unable to identify distinct sets of genes with similar expression patterns. This paper presents an algorithm that can cluster DNA microarray data with a graph theory based algorithm. In particular, a DNA microarray dataset is represented by a graph whose edges are weighted, then an algorithm which can compute the minimum weighted and second minimum weighted graph cuts is applied to the graph respectively. Test results show that this approach can achieve improved clustering accuracy, compared with other clustering methods such as Fuzzy-Max, Fuzzy-Alpha, Fuzzy-Clust.

Abstract:The wealth of knowledge imbedded in gene expression data from DNA microarrays portends rapid advances in both research and clinic. Turning the prodigious and noisy data into knowledge is a challenge to the field of bioinformatics, and development of classifiers using supervised learning techniques is the primary methodological approach for clinical application using gene expression data. In this paper, we present a novel classification method, multiclass Decision Forest (DF), that is the direct extension of the two-class DF previously developed in our lab. Central to DF is the synergistic combining of multiple heterogenic but comparable decision trees to reach a more accurate and robust classification model. The computationally inexpensive multiclass DF algorithm integrates gene selection and model development, and thus eliminates the bias of gene preselection in crossvalidation. Importantly, the method provides several statistical means for assessment of prediction accuracy, prediction confidence, and diagnostic capability. We demonstrate the method by application to gene expression data for 83 small round blue-cell tumors (SRBCTs) samples belonging to one of four different classes. Based on 500 runs of 10-fold crossvalidation, tumor prediction accuracy was -97%, sensitivity was -95%, diagnostic sensitivity was -91%, and diagnostic accuracy was -99.5%. Among 25 genes selected to distinguish tumor class, 12 have functional information in the literature implicating their involvement in cancer. The four types of SRBCTs samples are also distinguishable in a clustering analysis based on the expression profiles of these 25 genes. The results demonstrated that the multiclass DF is an effective classification method for analysis of gene expression data for the purpose of molecular diagnostics.

A Novel Method for Clustering Cellular Data to Improve Classification

Abstract:Many fields, such as neuroscience, are experiencing the vast proliferation of cellular data, underscoring the need for organizing and interpreting large datasets. A popular approach partitions data into manageable subsets via hierarchical clustering, but objective methods to determine the appropriate classification granularity are missing. We recently introduced a technique to systematically identify when to stop subdividing clusters based on the fundamental principle that cells must differ more between than within clusters. Here we present the corresponding protocol to classify cellular datasets by combining data-driven unsupervised hierarchical clustering with statistical testing. These general-purpose functions are applicable to any cellular dataset that can be organized as two-dimensional matrices of numerical values, including molecular, physiological, and anatomical datasets. We demonstrate the protocol using cellular data from the Janelia MouseLight project to characterize morphological aspects of neurons.

Abstract:Recent progress in biology, medical science, bioinformatics, and biotechnology has led to the accumulation of tremendous amounts of biodata that demands in-depth analysis. On the other hand, recent progress in data mining research has led to the development of numerous efficient and scalable methods for mining interesting patterns in large databases. The question becomes how to bridge the two fields, data mining and bioinformatics, for successful mining of biological data. In this chapter, we present an overview of the data mining methods that help biodata analysis. Moreover, we outline some research problems that may motivate the further development of data mining tools for the analysis of various kinds of biological data.

Abstract:Research in bioinformatics is a complex phenomenon as it overlaps two knowledge domains, namely, biological and computer sciences. This paper has tried to introduce an efficient data mining approach for classifying proteins into some useful groups by representing them in hierarchy tree structure. There are several techniques used to classify proteins but most of them had few drawbacks on their grouping. Among them the most efficient grouping technique is used by PSIMAP. Even though PSIMAP (Protein Structural Interactome Map) technique was successful to incorporate most of the protein but it fails to classify the scale free property proteins. Our technique overcomes this drawback and successfully maps all the protein in different groups, including the scale free property proteins failed to group by PSIMAP. Our approach selects the six major attributes of protein: a) Structure comparison b) Sequence Comparison c) Connectivity d) Cluster Index e) Interactivity f) Taxonomic to group the protein from the databank by generating a hierarchal tree structure. The proposed approach calculates the degree (probability) of similarity of each protein newly entered in the system against of existing proteins in the system by using probability theorem on each six properties of proteins.

Abstract:Generally the result data from DNA chip experiments have lots of gene expression information. Scientists want to get perspective insight or want to find intuitive fact from that data. Hierarchical clustering is the most widely used method for analysis of gene expression data. In this paper, we address leaf-ordering, which is a post-processing for the dendrograms - a sort of edge-weighted binary trees - created by hierarchical clustering and we present a new approach for leaf-ordering scheme. And we show the comparison results for our approach and the existing approach. DNA chip experiment technology encourages producing huge sets of gene expression data in these days. DNA chip technology can be applied to functional genomics, genetic network, and association analysis and then it seems to be one of important methods for medical research fields such as genetic disease findings, new medicine development. For accelerating these advantages, it is very important to process and to visualize gene expression data from DNA chip experiments. In other words, a large set of gene expression data could be meaningful information for scientists under the condition that it should be processed by computational methods and be presented by intuitive graphical representation. DNA expression data clustering problem was evolved for this purpose. The key point of the problem is divide dataset into a number of clusters; gathering genes with similar expression pattern together and separating genes with different expression pattern. Clustering enables to predict functions of undiscovered genes by looking their involved clusters and it helps to find a gene set regulating a specific disease by comparing gene expression patterns of health persons and of patients.

Abstract:Facing the huge amounts of data, the familiar classification algorithms show the shortages on time efficiency, robustness and accuracy. So this article puts the Hybrid Intelligent Systems into the research of classification algorithm. Based on the cognitive psychology and aggregative model theory, the article proposes a new Hybrid Intelligent System: R-FC-DENN, according to Rough Set, Clustering theory, Fuzzy Logic, Genetic Algorithm and Artificial Neural Network. Firstly, R-FC-DENN uses the Rough Set to reduce the data. And then it clusters the data by the Clustering theory. After that, it uses different and improved ANN to train. Subsequently, the data which are trained are integrated by fuzzy power. Lastly, the integrated data are trained by another improved ANN and the whole process of training is completed. In the end, experiments are carried out based on the data of UCI database and it is observed that the system is valid.

Abstract:A molecular classification of diseases that accurately reflects clinical behaviour lays the foundation of precision medicine. The development of in silico classifiers coupled with molecular implementation based on DNA reactions marks a key advance in more powerful molecular classification, but it nevertheless remains a challenge to process multiple molecular datatypes. Here we introduce a DNA-encoded molecular classifier that can physically implement the computational classification of multidimensional molecular clinical data. To produce unified electrochemical sensing signals across heterogeneous molecular binding events, we exploit DNA-framework-based programmable atom-like nanoparticles with n valence to develop valence-encoded signal reporters that enable linearity in translating virtually any biomolecular binding events to signal gains. Multidimensional molecular information in computational classification is thus precisely assigned weights for bioanalysis. We demonstrate the implementation of a molecular classifier based on programmable atom-like nanoparticles to perform biomarker panel screening and analyse a panel of six biomarkers across three-dimensional datatypes for a near-deterministic molecular taxonomy of prostate cancer patients.

Abstract:Background: With the increasing development of biotechnology and information technology, publicly available data in chemistry and biology are undergoing explosive growth. Such wealthy information in these resources needs to be extracted and then transformed to useful knowledge by various data mining methods. However, a main computational challenge is how to effectively represent or encode molecular objects under investigation such as chemicals, proteins, DNAs and even complicated interactions when data mining methods are employed. To further explore these complicated data, an integrated toolkit to represent different types of molecular objects and support various data mining algorithms is urgently needed. Results: We developed a freely available R/CRAN package, called BioMedR, for molecular representations of chemicals, proteins, DNAs and pairwise samples of their interactions. The current version of BioMedR could calculate 293 molecular descriptors and 13 kinds of molecular fingerprints for small molecules, 9920 protein descriptors based on protein sequences and six types of generalized scale-based descriptors for proteochemometric modeling, more than 6000 DNA descriptors from nucleotide sequences and six types of interaction descriptors using three different combining strategies. Moreover, this package realized five similarity calculation methods and four powerful clustering algorithms as well as several useful auxiliary tools, which aims at building an integrated analysis pipeline for data acquisition, data checking, descriptor calculation and data modeling. Conclusion: BioMedR provides a comprehensive and uniform R package to link up different representations of molecular objects with each other and will benefit cheminformatics/bioinformatics and other biomedical users.

Identification of Dendrobium Using Laser-Induced Breakdown Spectroscopy in Combination with a Multivariate Algorithm Model

Abstract:Dendrobium, a highly effective traditional Chinese medicinal herb, exhibits significant variations in efficacy and price among different varieties. Therefore, achieving an efficient classification of Dendrobium is crucial. However, most of the existing identification methods for Dendrobium make it difficult to simultaneously achieve both non-destructiveness and high efficiency, making it challenging to truly meet the needs of industrial production. In this study, we combined Laser-Induced Breakdown Spectroscopy (LIBS) with multivariate models to classify 10 varieties of Dendrobium. LIBS spectral data for each Dendrobium variety were collected from three circular medicinal blocks. During the data analysis phase, multivariate models to classify different Dendrobium varieties first preprocess the LIBS spectral data using Gaussian filtering and stacked correlation coefficient feature selection. Subsequently, the constructed fusion model is utilized for classification. The results demonstrate that the classification accuracy of 10 Dendrobium varieties reached 100%. Compared to Support Vector Machine (SVM), Random Forest (RF), and K-Nearest Neighbors (KNN), our method improved classification accuracy by 14%, 20%, and 20%, respectively. Additionally, it outperforms three models (SVM, RF, and KNN) with added Principal Component Analysis (PCA) by 10%, 10%, and 17%. This fully validates the excellent performance of our classification method. Finally, visualization analysis of the entire research process based on t-distributed Stochastic Neighbor Embedding (t-SNE) technology further enhances the interpretability of the model. This study, by combining LIBS and machine learning technologies, achieves efficient classification of Dendrobium, providing a feasible solution for the identification of Dendrobium and even traditional Chinese medicinal herbs.

Abstract:Classification, which involves finding rules that partition a given data set into disjoint groups, is one class of data mining problems. Approaches proposed so far for mining classification rules for databases are mainly decision tree based on symbolic learning methods. In this paper, we combine artificial neural network, genetic algorithm and symbol learning methods to find classification rules. Some experiments have demonstrated that our method generates rules of better performance than the decision tree approach and the number of extracted rules is fewer than that of C4.5
Phenotype Classification using Proteome Data in a Data-Independent Acquisition Tensor Format

Abstract:A novel approach for phenotype prediction is developed for data-independent acquisition (DIA) mass spectrometric (MS) data without the need for peptide precursor identification using existing DIA software tools. The first step converts the DIA-MS data file into a new file format called DIA tensor (DIAT), which can be used for the convenient visualization of all the ions from peptide precursors and fragments. DIAT files can be fed directly into a deep neural network to predict phenotypes such as appearances of cats, dogs, and microscopic images. As a proof of principle, we applied this approach to 102 hepatocellular carcinoma samples and achieved an accuracy of 96.8% in distinguishing malignant from benign samples. We further applied a refined model to classify thyroid nodules. Deep learning based on 492 training samples achieved an accuracy of 91.7% in an independent cohort of 216 test samples. This approach surpassed the deep-learning model based on peptide and protein matrices generated by OpenSWATH. In summary, we present a new strategy for DIA data analysis based on a novel data format called DIAT, which enables facile two-dimensional visualization of DIA proteomics data. DIAT files can be directly used for deep learning for biological and clinical phenotype classification. Future research will interpret the deep-learning models emerged from DIAT analysis.

Abstract:With the recent advance of biomedical technology, a lot of 'OMIC' data from genomic, transcriptomic, and proteomic domain can now be collected quickly and cheaply. One such technology is the microarray technology which allows researchers to gather information on expressions of thousands of genes all at the same time. With the large amount of data, a new problem surfaces how to extract useful information from them.Data mining and machine learning techniques have been applied in many computer applications for some time. It would be natural to use some of these techniques to assist in drawing inference from the volume of information gathered through microarray experiments.This chapter is a survey of common classification techniques and related methods to increase their accuracies for microarray analysis based on data mining methodology. Publicly available datasets are used to evaluate their performance.

Abstract:We define and study a novel text mining problem for biomedical literature digital library, referred to as the class-attribute mining. Given a collection of biomedical literature from a digital library addressing a set of objects (e.g., proteins) and their descriptions (e.g., protein functions), the tasks of class-attribute mining include: (1) to identify and summarize latent classes in the space of objects, (2) to discover latent attribute themes in the space of object descriptions, and (3) to summarize the commonalities and differences among identified classes along each attribute theme. We approach this mining problem through a mixture language model and estimate the parameters of the model using the EM algorithm. We demonstrate the effectiveness of the model with an application called protein community identification and annotation from Medline, the largest biomedical literature digital library with more than 16 millions abstracts.
