Abstract:Abstract Scleractinian corals play important roles in the maintenance and restoration of coral systems. However, the evolutionary relationships among species remain unclear, mostly due to the limitations of traditional coral classifications because of their ecophenotypic variation and morphological plasticity. Thus, here we aimed to reconstruct the phylogenetic relationships of corals through single- and multi-gene analyses based on 116 colonies (14 families and 49 species) from Weizhou Island, China, and five molecular markers (CO1, 16S rRNA, 12S rRNA, H3, and ITS). The results reveal four cryptic species (Platygyra pini, Platygyra verweyi, Psammocora nierstraszi, and Coscinaraea columna). In single-gene analyses, mitochondrial genes can classify taxa at the family but not genus level, and vice versa for nuclear genes. Species are divided into complex and robust corals based on multi-gene analysis. Within robust corals, Merulinidae (Group XVII) is classified into eight subclades, and Dipsastraea, Favites, and Goniastrea are polyphyletic. Complex corals comprise the monophyletic Acroporidae (VI), Agariciidae (VII), Euphylliidae (V), Porites (III), and Dendrophylliidae (II). Notably, Turbinaria peltata is highly divergent from its congeners and clusters. Multi-gene analysis proved to be more accurate than single-gene analysis in elucidating phylogenetic relationships among corals. This study enhances our understanding of the diversity, evolution, and conservation of corals from Weizhou Island.

Abstract:Once considered the most speciose mostly azooxanthellate scleractinian group, the family Caryophylliidae is found to be highly polyphyletic based on molecular data and is undergoing a process of systematic revision. High‐throughput sequencing methods coupled with morphological analyses have facilitated revision of several scleractinian lineages, including the aforementioned family. In previous studies that relied on few mitochondrial and nuclear markers, the caryophylliid genera Stephanocyathus and Vaughanella were phylogenetically recovered in separate clades from the lineage that includes the type genus of the family, Caryophyllia, which is considered the 'true' Caryophylliidae. To help untangle the relationship among taxa of this family, here a new deep‐sea scleractinian family (Stephanocyathidae Vaga, Cairns & Kitahara fam. nov.) is proposed based on phylogenomic reconstructions coupled with molecular features, specifically gene order, of the complete mitochondrial genome. Evolutionary reconstructions were based on both mitochondrial and nuclear ultraconserved elements (UCEs) and exon loci data sets and confirmed the divergent position of the genera Stephanocyathus and Vaughanella. The new family shows a specific gene transposition in the mitochondrial genome, not present in the 'true' caryophylliid lineage, but instead already observed for the species Paraconotrochus antarcticus, recovered as sister taxon of the here proposed new family. Although its phylogenetic position is unknown, the genus Ericiocyathus is also added to the new family, based on macromorphological similarities. This study represents a step forward in our understanding of deep‐sea corals relationships and provide further information (e.g., mitochondrial gene order) that will aid in future efforts of assessing the systematic of caryophylliid lineages.

Abstract:Hainan Island lies in the northwest of the South China Sea, and diverse scleractinian coral communities surround this island. Understanding the taxonomy and diversity of Symbiodiniaceae is important for comprehending how various coral communities will respond to environmental changes. We investigated the composition of the symbiotic algae in dominant scleractinian corals from 5 sea areas surrounding Hainan Island, individually Wenchang (W.C.), Danzhou (D.Z.), Wanning (W.N.), Changjiang (C.J.), and Sanya (S.Y.). Amplified fragments of the internal transcribed spacer (ITS) rDNA of zooxanthellae by polymerase chain reaction were sequenced and analyzed using the phylogenetic tree and haplotype network. The key results of our study are as follows: (1) Sequencing of ITS rDNA revealed three Symbiodiniaceae communities (C1 & C15 types of Cladocopium, and D1a type of Durusdinium). Moreover, the dominant Symbiodiniaceae genera transformed from Cladocopium to Cladocopium & Durusdinium, indicating that the diversities of Symbiodiniaceae increase gradually from the north to the south with the temperature increasing. (2) The C1 type exhibited numerous haplotypes and widespread distribution, whereas the C15 and D1a types were less broadly distributed than C1, especially D1a almost only in SY . (3) The zooxanthellae associated with dominant scleractinian corals around Hainan Island did not exhibit high specificity at their hosts' species/genus level. However, in the same sampling sea area, corals of the same species or genera typically hosted similar dominant types, except in S.Y., where the coral-Symbiodiniaceae association was flexible. The distribution of Symbiodiniaceae associated with dominant scleractinian corals around Hainan Island exhibits regional characteristics, reflecting the's adaptability and plasticity of Symbiodiniaceae in diverse ecological environments.

Resolving Symbiodiniaceae diversity across coral microhabitats and reef niches

Abstract:Dinoflagellates of the family Symbiodiniaceae are main symbionts of diverse marine animals. A large diversity of Symbiodiniaceae also occur beyond the bounds of their multicellular hosts, occupying environmental niches on coral reefs. The link between spatial diversity at ecosystem scale to microhabitats of Symbiodiniaceae within the coral holobiont are largely unknown. Using ITS2 amplicon sequencing, we compared Symbiodiniaceae communities across four environments (seawater, near-reef and distant sediments, and turf algae mats) and two coral microhabitats (tissue and mucus) on a coral reef in the Red Sea. Analysis of ITS2 sequences revealed that coral and environmental habitats were both dominated by the genera Symbiodinium, Cladocopium, and Durusdinium, but environmental habitats additionally harbored Fugacium, Gerakladium, and Halluxium. Each environmental habitat harbored a distinct Symbiodiniaceae community, with 14-27 % exclusive ITS2 sequences. Nonetheless, 17 ITS2 sequences were shared among all habitat types and were variants defining nearly half of the ITS2 type profiles used to further resolve Symbiodiniaceae identity of coral-based communities. Tissues and surface mucus layers of 49 coral colonies from 17 genera had largely identical Symbiodiniaceae communities. Together with the large difference between environmental Symbiodiniaceae communities and those in the mucus, our results indicate a clear barrier between host-associated and environmental Symbiodiniaceae communities marked by only few shared complete type profiles under normal conditions. It remains to be determined how Symbiodiniaceae community dynamics between coral microhabitats and environmental reservoirs change during coral bleaching events. Monitoring coral colonies after mucus sampling confirmed its suitability for repeated long-term monitoring of coral-associated Symbiodiniaceae communities.

Abstract:The Indo-Pacific scleractinian coral family Lobophylliidae was recently described on the basis of molecular data and micromorphological and microstructural characters. We present the most comprehensive molecular phylogeny reconstruction of the family to date based on COI and rDNA including 9 genera and 32 species, 14 of which were investigated for the first time. The monophyly of the family is now strongly supported, with the inclusion of the genera Acanthastrea and Micromussa, whereas previously it was based on uncertain molecular relationships. Nevertheless, these and the other lobophylliid genera Echinophyllia, Micromussa, Oxypora, and Symphyllia, are not themselves monophyletic and need to be investigated from a morphological point of view. Acanthastrea faviaformis is nested within the family Merulinidae. This study highlights the need for further analyses at species level and of formal taxonomic actions.

From coral reefs into the abyss: the evolution of corallivory in the Coralliophilinae (Neogastropoda, Muricidae)

Abstract:In this study, we delved into the interaction between corallivorous marine gastropods, the muricid Coralliophilinae Chenu, 1859, and their cnidarian food targets. Coralliophilinae is a subfamily of specialised corallivorous caenogastropods that feed by browsing on octocorals or hexacorals. Only sparse information is available on the phylogenetic relationships and the degree of specificity of the trophic relationships within this corallivorous lineage. To address these gaps, we generated the largest molecular dataset to date, comprising two mitochondrial (cox1 and 16S rDNA) and one nuclear gene (ITS2 rDNA) from 586 specimens collected worldwide. The coral hosts of coralliophilines were identified through an integrative approach, combining literature data with new records, employing morphological and/or molecular markers, and incorporating data from DNA barcoding of the snail stomach content. Our comprehensive approach unveiled the existence of numerous cryptic species in Coralliophilinae, while the phylogeny showed that most of the currently accepted genera are not monophyletic. The molecular dating confirmed the origin of the Coralliophilinae in Middle Eocene, with diversification of most lineages during the Miocene. Our results indicate that the subfamily's ancestor evolved in shallow waters in association with Scleractinia. Through the evolutionary history of Coralliophilinae, multiple host shifts to other cnidarian orders were observed, not correlated with changes in the depth range. The results of diversification analyses within the subfamily further suggest that the association with the host has influenced the evolutionary patterns of Coralliophilinae, but not vice versa. Uncovering hidden coral diversity: a new cryptic lobophylliid scleractinian from the Indian Ocean

Abstract:Extant biodiversity can easily be underestimated owing to the presence of cryptic taxa, even among commonly observed species. Scleractinian corals are challenging to identify because of their ecophenotypic variation and morphological plasticity. In addition, molecular analyses have revealed the occurrence of cryptic speciation. Here, we describe a new cryptic lobophylliid genus and species Paraechinophyllia variabilis gen. nov., sp. nov., which is morphologically similar to Echinophyllia aspera and E. orpheensis. The new taxon occurs in Mayotte Island, Madagascar, the Gulf of Aden and the Red Sea. Six molecular markers (COI, 12S, ATP6-NAD4, NAD3-NAD5, histone H3 and ITS) and 46 morphological characters at three different levels (macromorphology, micromorphology and microstructure) were examined. The resulting molecular phylogenetic reconstruction showed that Paraechinophyllia gen. nov. represents a distinct group within the Lobophylliidae that diverged from the lineage leading to Echinophyllia and Oxypora in the Early Miocene, approximately 21.5 Ma. The morphological phylogenetic reconstruction clustered Paraechinophyllia gen. nov., Echinophyllia and Oxypora together in a single clade. A sole morphological character, calice relief, discriminated Paraechinophyllia gen. nov. from the latter two genera, suggesting that limited morphological variation has occurred over a long period. These results highlight the importance of cryptic taxa in reef corals, with implications for population genetics, ecological studies and conservation.

Molecular Systematics of the 18S Rdna Within the Scleractinian Corals

Abstract:Molecular systematics is used to sequence the sclecractinian corals' 18S rDNA and to discuss the evolution and classification, in comparison with the classic systematics based on the skeletal morphology and microstructure. Concerning the classification of the suborders, families and genera, and evolution of the Scleractinian corals, two major conclusions can be drawn: 1) Scleractinia had at least two major clades in their early evolution, as indicated by the morphological classification and former molecular systematics. Although the two major clades indicated by both analysis are not exactly the same, they all propose that there is strong division among the suborders of the Order Scleractinia. 2) The five suborders of Scleractinia, Fungiina, Faviina, Caryophylliina and Dendrophylliina are not all monophyletic, and this throws doubt upon the classification of Wells' traditional suborders. Although molecular data basically support clustering the species into traditional morphologically-based genera and families, there are still some disagreements in the classification of some families, e.g. the Family Rhizangiidae within Suborder Faviina and the Family Dedrophylliidae within Suborder Dendrophylliina.
A molecular analysis of the evolutionary history of mushroom corals (Scleractinia: Fungiidae) and its consequences for taxonomic classification

Abstract:DNA samples from fungiid corals were used to reconstruct the phylogeny of the Fungiidae (Scleractinia), based on the markers COI and ITS I & II. In some cases coral DNA was isolated and sequenced from parasitic gastropods that have eaten from their host corals, by using fungiid-specifi c primers. Even though the present molecular phylogeny reconstructions largely refl ect the one based on morphological characters by Hoeksema (1989), there are some distinct differences. Most of these are probably linked to parallel or convergent evolution. Most fungiid coral species live fi xed to the substrate in juvenile stage and become detached afterwards. A loss of this ability to become free-living, appears to have induced similar reversals independently in two fungiid species. These species express ancestral, plesiomorphic character states, known from the closest relatives of the Fungiidae, like encrusting and multistomatous growth forms. Consequently, they were both placed in the genus Lythophyllon by Hoeksema (1989). However, the present molecular analysis indicates that these species are not even closely related. Another discrepancy is formed by the separate positions of Ctenactis crassa, away from its congeners, in various cladograms that were based on either of the two markers. This may have been caused by one or more bottleneck events in the evolutionary history of that species, which resulted in a much faster average DNA mutation rate in Ctenactis crassa as compared to the other fungiid species. Furthermore, it was investigated whether the exclusion of intraspecifi cally variable base positions from molecular data sets might improve the phylogeny reconstruction. For COI and ITS I&II in fungiid corals this has three positive effects: (1) it raised the support values of most branches in the MrBayes, Parsimony and Neighbor Joining consensus trees, (2) it lowered the number of most parsimonious trees, and (3) it resulted in phylogeny reconstructions that more closely resemble the morphology-based cladograms. Apparently, the exclusion of intraspecifi c variation may give a more reliable result. Therefore, the present hypotheses about the evolutionary history of the fungiid corals are based on analyses of both the data sets with and without intraspecifi c variation.

Abstract:Microbiome assemblages of plants and animals often show a degree of correlation with host phylogeny; an eco-evolutionary pattern known as phylosymbiosis. Using 16S rRNA gene sequencing to profile the microbiome, paired with COI, 18S rRNA and ITS1 host phylogenies, phylosymbiosis was investigated in four groups of coral reef invertebrates (scleractinian corals, octocorals, sponges and ascidians). We tested three commonly used metrics to evaluate the extent of phylosymbiosis: (a) intraspecific versus interspecific microbiome variation, (b) topological comparisons between host phylogeny and hierarchical clustering (dendrogram) of host-associated microbial communities, and (c) correlation of host phylogenetic distance with microbial community dissimilarity. In all instances, intraspecific variation in microbiome composition was significantly lower than interspecific variation. Similarly, topological congruency between host phylogeny and the associated microbial dendrogram was more significant than would be expected by chance across all groups, except when using unweighted UniFrac distance (compared with weighted UniFrac and Bray-Curtis dissimilarity). Interestingly, all but the ascidians showed a significant positive correlation between host phylogenetic distance and associated microbial dissimilarity. Our findings provide new perspectives on the diverse nature of marine phylosymbioses and the complex roles of the microbiome in the evolution of marine invertebrates.
From genomics to integrative species delimitation? The case study of the Indo-Pacific Pocillopora corals

Abstract:With the advent of genomics, sequencing thousands of loci from hundreds of individuals now appears feasible at reasonable costs, allowing complex phylogenies to be resolved. This is particularly relevant for cnidarians, for which insufficient data is available due to the small number of currently available markers and obscures species boundaries. Difficulties in inferring gene trees and morphological incongruences further blur the study and conservation of these organisms. Yet, can genomics alone be used to delimit species? Here, focusing on the coral genus Pocillopora, whose colonies play key roles in Indo-Pacific reef ecosystems but have challenged taxonomists for decades, we explored and discussed the usefulness of multiple criteria (genetics, morphology, biogeography and symbiosis ecology) to delimit species of this genus. Phylogenetic inferences, clustering approaches and species delimitation methods based on genome-wide single-nucleotide polymorphisms (SNP) were first used to resolve Pocillopora phylogeny and propose genomic species hypotheses from 356 colonies sampled across the Indo-Pacific (western Indian Ocean, tropical southwestern Pacific and south-east Polynesia). These species hypotheses were then compared to other lines of evidence based on genetic, morphology, biogeography and symbiont associations. Out of 21 species hypotheses delimited by genomics, 13 were strongly supported by all approaches, while six could represent either undescribed species or nominal species that have been synonymised incorrectly. Altogether, our results support (1) the obsolescence of macromorphology (i.e., overall colony and branches shape) but the relevance of micromorphology (i.e., corallite structures) to refine Pocillopora species boundaries, (2) the relevance of the mtORF (coupled with other markers in some cases) as a diagnostic marker of most species, (3) the requirement of molecular identification when species identity of colonies is absolutely necessary to interpret results, as morphology can blur species identification in the field, and (4) the need for a taxonomic revision of the genus Pocillopora. These results give new insights into the usefulness of multiple criteria for resolving Pocillopora, and more widely, scleractinian species boundaries, and will ultimately contribute to the taxonomic revision of this genus and the conservation of its species.
Testing Cophylogeny Between Coral Reef Invertebrates And Their Bacterial And Archaeal Symbionts

Abstract:Marine invertebrates harbour a complex suite of bacterial and archaeal symbionts, a subset of which are probably linked to host health and homeostasis. Within a complex microbiome it can be difficult to tease apart beneficial or parasitic symbionts from nonessential commensal or transient microorganisms; however, one approach is to detect strong cophylogenetic patterns between microbial lineages and their respective hosts. We employed the Procrustean approach to cophylogeny (PACo) on 16S rRNA gene derived microbial community profiles paired with COI, 18S rRNA and ITS1 host phylogenies. Second, we undertook a network analysis to identify groups of microbes that were co-occurring within our host species. Across 12 coral, 10 octocoral and five sponge species, each host group and their core microbiota (50% prevalence within host species replicates) had a significant fit to the cophylogenetic model. Independent assessment of each microbial genus and family found that bacteria and archaea affiliated to Endozoicomonadaceae, Spirochaetaceae and Nitrosopumilaceae have the strongest cophylogenetic signals. Further, local Moran's I measure of spatial autocorrelation identified 14 ASVs, including Endozoicomonadaceae and Spirochaetaceae, whose distributions were significantly clustered by host phylogeny. Four co-occurring subnetworks were identified, each of which was dominant in a different host group. Endozoicomonadaceae and Spirochaetaceae ASVs were abundant among the subnetworks, particularly one subnetwork that was exclusively comprised of these two bacterial families and dominated the octocoral microbiota. Our results disentangle key microbial interactions that occur within complex microbiomes and reveal long-standing, essential microbial symbioses in coral reef invertebrates.
Population genetic structure of Montipora digitata coral-algal symbiosis in the South China Sea

Abstract:Species genetic diversity can reflect their adaptability to environmental changes. Coral reefs worldwide are in rapid decline due to climate change and human activities, highlighting the need for conservation intervention. The South China Sea (SCS) is an important biodiversity hotspot, particularly in the Xisha Islands (XS) that contain the majority of coral species in the SCS. However, few studies exist on coral genetic diversity in the SCS. Montipora digitata is the dominant reef-building coral species in the XS. In this study, two mitochondrial DNA fragments and 11 microsatellite markers were employed to investigate the genetic diversity of coral host of M. digitata , and ITS amplicon sequencing was employed to investigate the Symbiodiniaceae community structure. We sampled five wild populations of M. digitata in Hainan Island and the Xisha Islands. Montipora digitata showed low genetic diversity across populations in the SCS. We found significant genetic differentiation between the Sanya (SY) and XS populations but no significant genetic differentiation within XS populations. We identified four Symbiodiniaceae genera, with Cladocopium and Durusdinium being the most common, as well as Gerakladium and Fugacium. The Symbiodiniaceae types of SY and XS are significantly different, C15 is abundant in all populations, while D1a is also abundant in SY. We analyzed the correlation between 16 environmental factors and the genetic diversity of symbionts, genetic diversity of coral host and Symbiodiniaceae community was significantly correlated with sea surface temperature (SST) and other environmental factors. Our study provided a detailed paradigm from the perspective of genetic diversity of how a dominant coral species can be indicative of poor environmental adaptation potential.

Diversity of symbiotic algae in the genus Symbiodinium in Scleractinian corals of Tanzania

Abstract:With the current increase in frequencies of coral bleaching events, knowledge on genetic diversity of symbiotic algae in the genus Symbiodinium harbored by reef building corals is important in understanding how coral reefs will respond to global climate change. This study was conducted since very little is known about genetic diversity of Symbiodinium harbored by reef building corals from Tanzania. The present study reports the genetic diversity of Symbiodinium sp. in 66 scleractinian coral species from 19 common genera sampled in the Tanzanian coast. Internal transcribed spacer two (ITS-2) region of nuclear ribosomal DNA (rDNA) was used to identify the symbionts types associating with the 66 sampled reef building corals following polymerase chain reaction-denaturing gradient gel electrophresis (PCR-DGGE)-Sequencing approach. ITS-2 Symbiodinium types from clades A, C and D, previously reported in corals from other regions, were detected in this study. Unlike Symbiodinium clade C, sequences of ITS-2 Symbiodinium clade D and A didn’t vary significantly. Most reef building corals were found to have a poor capacity for making symbiosis with multiple symbiotic algae, indicating low adaptability to environmental changes. This study which comes 10 years after the 1998 coral bleaching event gives basic information needed for studies on temporal changes in zooxanthellae diversity in Tanzanian corals, especially in relation to future large-scale bleaching episodes.

The diversity, distribution, and temporal stability of coral 'zooxanthellae' on a pacific reef: from the scale of individual colonies to across the host community

Abstract:The ecological and evolutionary consequences of partner fidelity and flexibility among coral–dinoflagellate mutualisms are widely debated. Resident symbionts can modulate the resilience of their hosts to environmental stressors, which explains, in part, why host–symbiont combinations differ over broad geographic ranges and across physical–environmental gradients in light and temperature. Therefore, flexibility in these mutualisms may influence the longevity of coral populations and communities subjected to ocean warming. However, despite decades of research, basic knowledge about these mutualisms remains incomplete, hindering the development of predictive ecological theory. In particular, few studies have investigated the long-term composition of symbiont populations within individual colonies. To further examine the extent to which coral colonies have stable relationships with specific symbionts over multiple years, diverse coral taxa (Scleractinia) from a West Indo-Pacific fore reef (Palau) were tagged and sampled at various intervals—ranging from six months to several years—over nine years' time. Symbiont identity was examined using multiple genetic markers that resolved symbiont diversity to species and individual genotypes (i.e., clonal strains). Members of the genus Cladocopium (formerly Symbiodinium Clade C) were prevalent across the host community. Generally, corals with open modes of symbiont acquisition harbored a host–generalist symbiont, while corals with vertical symbiont transmission were associated with co-evolved host-specific symbionts. Consistent with previous colony monitoring studies, symbiont populations in a majority of colonies were dominated by one species and one strain (based on multilocus genotyping) over multiple years. Thus, the distribution of symbiont diversity at the genus, species and clone level, comprising specific and stable partner combinations, scale predictably to reef habitat, host taxon, and individual colony. Recognizing these fundamental ecological patterns establishes a more comprehensive understanding of the population and community structure of these mutualisms.

Abstract:Zooxanthellae and coral can form an intracellular symbiotic system. Yet, little is known about the molecular mechanism underlying this symbiosis. In this study, we characterized the symbiosis based on analyses of gene expression at the single-cell level. Among 9110 single coral cells, we identified 4871 symbiotic cells based on the detection of both coral and zooxanthellae gene transcripts within a single cell. Using the bioinformatics tool Seurat, symbiotic cells were further clustered into five groups, 52 genes exhibited differential expression between groups. We proposed an index called the "symbiosis index", to indicate the degree of gene expression of both species in a single symbiotic cell. Interestingly, the index differed distinctly among the five groups. The symbiosis index was highly correlated with the expression of the coral gene gfas1.m1.6761 (ANKRD40), which encodes ankyrin repeat domain-containing protein 40 and is involved in DNA replication (r = 0.76). Two metabolism-related genes, DAGLA and betaGlu, were highly expressed in cells with a high symbiosis index. Four zooxanthellae genes, PRPF19, ATRN, aAA-ATPases and AK812-SmicGene44833, exhibited substantial changes in expression levels when zooxanthellae lived within coral. A trajectory analysis suggested that cells with a higher symbiosis index may be derived from those with a lower index during coral colony development. Taken together, our results provide evidence for zooxanthellae residing within coral, forming a symbiotic system. The symbiosis index is an effective indicator of different cell groups, with lineage relationships among groups. Additionally, we identified specific genes that exhibit expression changes in the symbiotic system.

Abstract:Scleractinia, one of the most important builders of modern reefs, are important today and in the geologic past. As one of the most important problems in the coral study, the origin of Scleractinia has remained shrouded in controve ry: There is no agreement on whether Scleractinia originated from Paleozoic Rug osa, or a kind of scleractiniamorphs, or a group of anemones. The traditional way based on the morphological characters of extant Scleractinia and their fossil r ecord and the molecular systematics are two means used to study the origin of Sc leractinia. The authors used the way of molecular biology to sequence cora ls’ 18S rDNA, and reconstructed Class Anthozoan’s phylogenetic trees. The authors condu cted comparative study of morphology and molecular systematics, and tried to sol ve these conflicting problems about the origin of Scleractinia.
Cryptic genetic structure of the coral host is the primary driver of holobiont assembly in massive Porites

Abstract:The fate of coral reefs in response to climate change depends on their ability to adapt to new environments. The coral animal is buffered from environmental stress by its algal endosymbionts and microbial partners (together, the "holobiont"). However, the flexibility of holobiont community assembly in time and space is not well understood, making it difficult to estimate its contribution to coral adaptation. To clarify these processes, we genetically profiled holobiont components (coral, algal symbiont, and microbiome) of massive Porites sampled across two size classes (>2m and <30cm) and ecologically distinct reef sites near Orpheus and Pelorus Islands, Australia. We recovered five major genetic clusters in the coral host, with additional splits within them potentially defining up to ten distinct subclusters. We estimated the relative contributions of the host genetic structure, site, and size class to holobiont community composition. Host genetic structure was the primary driver of both Symbiodiniaceae and microbial communities, indicating strong holobiont specificity in cryptic lineages. In addition, the microbial community was associated with reef site and size class, unlike Symbiodiniaceae that were not significantly affected by either factor. As environmentally segregated, cryptic genetic lineages emerge as a common feature of scleractinian corals, these results emphasize that failure to assess cryptic genetic structure of the coral host may lead to dramatic overestimation of holobiont flexibility.

Abstract:Scleractinian corals are the main modern builders of coral reefs, which are major hot spots of marine biodiversity. Southern Atlantic reef corals are understudied compared to their Caribbean and Indo‐Pacific counterparts and many hypotheses about their population dynamics demand further testing. We employed thousands of single nucleotide polymorphisms (SNPs) recovered via ezRAD to characterize genetic population structuring and species boundaries in the amphi‐Atlantic hard coral genus Favia. Coalescent‐based species delimitation (BFD* – Bayes Factor Delimitation) recovered F. fragum and F. gravida as separate species. Although our results agree with depth‐related genetic structuring in F. fragum, they did not support incipient speciation of the 'tall' and 'short' morphotypes. The preferred scenario also revealed a split between two main lineages of F. gravida, one from Ascension Island and the other from Brazil. The Brazilian lineage is further divided into a species that occurs throughout the Northeastern coast and another that ranges from the Abrolhos Archipelago to the state of Espírito Santo. BFD* scenarios were corroborated by analyses of SNP matrices with varying levels of missing data and by a speciation‐based delimitation approach (DELINEATE). Our results challenge current notions about Atlantic reef corals because they uncovered surprising genetic diversity in Favia and rejected the long‐standing hypothesis that Abrolhos Archipelago may have served as a Pleistocenic refuge during the last glaciations.
