Abstract:Mass spectrometry (MS) based methodology offers simple, fast and sensitive diagnosis. While it has become the predominate approach in bio-molecular analysis, it has not been suitable for analyzing nucleic acid due to its low ionization efficiency. We have developed an assay of MS in combination with a nanoparticle probe (NP) encoded with reporter mass molecules and successfully employed it in DNA analysis. This assay demonstrated high MS sensitivity, with the ability to detect target DNA in low femtomolar (10-15M) levels, almost four orders of magnitude better than previously reported. This inaugural effort using combined techniques showed an extraordinary analytical capability for differentiating the single nucleotide polymorphism (SNP), which comprises the most abundant source of genetic variation in the human genome. We have also demonstrated that the method can resolve multiple DNA sequence variations with the same mass, which the classic MS methodology is inherently unable to be differentiated.

Optimizing of Cdna Preparation for Next Generation Sequencing

Abstract:Next generation sequencing has already been used for genomic analysis of microorganis, human being, animals, and plants. Sample preparation is prerequisite and most important for large-scale sequencing. There are two major interfer-ences for large-scale sequencing, polyA and abundant genes’ concealment for rare genes. In order to solve these problems, we used total RNA extracted from violaceae leaves to produce double stranded cDNA. DSN nuclease was used to treat the ds cDNA prior to removing the polyA. Randomly sequencing 100 clones of the treated cDNA showed that there were 94 independent clones in the treated sample, and the sequences did not contained polyA. However, only 62 independent clones were found in the untreated sample, and 15 of the sequencing files were affected by polyA. By randomly sequencing of the treated cDNA, we also found two clones encoded two interested genes. We failed to isolate these genes although the protein mass peaks of them had been found in the MALDI-TOF trace. Furthermore, we designed primers from two known genes with different expression abundances. The PCR yields were approaching similar using the treated cDNAs as templates. These results showed that, removal of the polyA and enrichment of rare genes with DSN can meet the requirements of large-scale sequencing and discovery of new genes.

Abstract:Mitochondrial DNA (mtDNA) is an important genetic marker for high copy number DNA, degraded biological sample identification, maternal pedigree tracing, and population genetic structure study owing to its characteristics of high copy number, anti-degradable ring structure, and maternal inheritance. Whole mtDNA genome sequencing is an optimal method for the analysis of mtDNA polymorphism and heterogeneity because it allows for the comprehensive use of maternal genetic information. However, because of lacking quantitative evaluations for sequencing data, the scientific interpretation standards for mtDNA sequencing results of the previously used sequencing systems are often different, and false positive or false negative results are prone to occur when faced with the interference of nuclear genomic DNA, or the heterogeneity of mtDNA sequence and structure. In this study, we evaluated a novel mtDNA whole genome sequencing system using long fragment amplification strategy on the DNA nanoball (DNB) sequencing platform. This system demonstrated high sequencing quality and specific mtDNA sequencing efficiencies on positive control DNA and FTA bloodstain samples, as the average Q20 and Q30 values of the corresponding samples were 97.17% and 91.93%; 97.37% and 92.48%, respectively. The mean mapping percentages for the reference sequences of whole genome DNA (wgDNA), mtDNA, and nuclear genomic DNA (ngDNA) in the corresponding samples were 99.98%, 99.97%, 0.03%, and 99.91%, 99.40%, 0.60%, respectively. The average error calling rates for the bases A, C, G, and T of the whole mtDNA genome were 0.2519%, 0.2550%, 0.2906%, and 0.2392%, respectively. The efficacy of heteroplasmy identification was assessed using a set of theoretical sites with predetermined rates. These sites were created by combining the samples with known mtDNA haplotypes in certain proportions. The absolute errors between observed and theoretical heteroplasmy values were 89.59%, 74.68%, 50.20%, 12.65%, 8.31%, and 4.85%, while the theoretical heteroplasmy values were 5%, 10%, 20%, 80%, 90%, and 95%, respectively. The absolute error exhibited relative stability when the mtDNA sequencing depth exceeded 500×. Furthermore, the system sequencing efficiency also was confirmed among different kinds of samples, and these samples included natural samples (e.g., peripheral blood samples preserved on FTA cards for 2 and 11 years, and on filter paper for 6 and 9 years), degraded samples, sensitivity samples, samples derived from various bodily fluids, and maternal pedigree samples. In summary, the whole mtDNA genome sequencing system used for forensic identification demonstrated high performance in analyzing mtDNA sequence information, and showed significant prospects for forensic application and maternal genetic research.

Abstract:The development of second-generation sequencing (SGS) technology has provided scientists with a myriad of opportunities as well as new challenges. SGS machines are capable of sequencing billions of short reads at a fraction of the cost and time in comparison to older technology. Often, the study of sequence data begins with the alignment of billions of short dna reads to the 3 billion base pair human reference genome, a daunting computational task, especially if the error-rate between the reads and reference is high. For this reason, PerM was developed to use periodic spaced seeds to efficiently and accurately provide highly sensitive ungapped alignment for Illumina and SOLiD reads. Inexact alignments are often the most interesting biologically, because mismatches between the read and reference are often the result of genetic variation. To accurately detect and discern variation from machine errors, we developed ComB, which iteratively applies Bayesian statistics to color or base alignment to accurately determine mutation probability. This allowed us to study a host of biological phenomena which result in rare nucleotide differences, including single nucleotide polymorphisms (SNPs), RNA-editing, and allele-specific expression. DNA-methylation of cytosine residues also produces single-base mismatches when dna is treated with sodium-bisulte which changes all unmethylated cytosine residues to thymine. To accurately estimate methylation rates from sodium bisulte treated dna we developed FadE, an algorithm which uses Newton-Raphson optimization to estimate the methylation rate at every cytosine residue in the genome. Finally, we have applied all our statistical tools to study human mRNA editing, and have shown that RNA editing in human brain tissue occurs at a much lower rate than previously thought.

Abstract:DNA mixture analysis poses a significant challenge in forensic genetics, particularly when dealing with degraded and trace amount DNA samples. Multi-SNPs (MNPs) are genetic markers similar to microhaplotypes but with smaller molecular sizes (< 75 bp), making them theoretically more suitable for analyzing degraded and trace amount samples. In this case report, we investigated a cold case involving a campstool stored for over a decade, aiming to detect and locate the suspect's DNA. We employed both conventional capillary electrophoresis-based short tandem repeat (CE-STR) analysis and next-generation sequencing-based multi-SNP (NGS-MNP) analysis. The typing results and deconvolution of the mixed CE-STR profiles were inconclusive regarding the presence of the suspect's DNA in the mixed samples. However, through NGS-MNP analysis and presence probability calculations, we determined that the suspect's DNA was present in the samples from Sect. 4−1 with a probability of 1-8.41 × 10 − 6 (99.999159%). This evidence contradicted the suspect's statement and aided in resolving the case. Our findings demonstrate the significant potential of MNP analysis for examining degraded and trace amount DNA mixtures in forensic investigations.

Abstract:Mitochondria generate energy to support cells. They are important organelles that engage in key biological pathways. The dysfunction of mitochondria can be linked to hepatocarcinogenesis, which has been actively explored in recent years. To investigate the mitochondrial dysfunction caused by genetic variations, target-panel sequencing is a flexible and promising strategy. However, the copy number of mitochondria generally exceeds nuclear DNA, which raises a concern that uneven target enrichment of mitochondrial DNA (mtDNA) and nuclear DNA (ncDNA) in target-panel sequencing would lead to an undesirably biased representation of them. To resolve this issue, we evaluated the optimal pooling of mtDNA probes and ncDNA probes by a series of dilutions of mtDNA probes in both genomic DNA (gDNA) and cell-free DNA (cfDNA) samples. The evaluation was based on read count, average sequencing depth and coverage of targeted regions. We determined that an mtDNA:ncDNA probe ratio of around 1:10 would offer a good balance of sequencing performance and cost effectiveness. Moreover, we estimated the median physiological mtDNA:ncDNA copy ratio as 38.1 and 2.9 in cfDNA and gDNA samples of non-liver cancer subjects, respectively, whereas they were 20.0 and 2.1 in the liver cancer patients. Taken together, this study revealed the appropriate pooling strategy of mtDNA probes and ncDNA probes in target-panel sequencing and suggested the normal range of physiological variation of the mtDNA:ncDNA copy ratio in non-liver cancer individuals. This can serve as a useful reference for future target-panel sequencing investigations of the mitochondrial genome in liver cancer.

Abstract:As an epsilon-amine specific derivatization method, guanidination is widely used in proteomic studies for mainly two reasons: the significant improvement in ionization efficiency and the selective protection of epsilon-amine. Herein, we employed a systematic comparison of two widely used guanidination approaches and revealed the advantages and disadvantages of each method. The sodium buffer based approach resulted in an unexpected side modification, +57 Da, which is reported for the first time; whereas the ammonium buffer based approach resulted in relatively lower yield. We carried out an optimization study by testing different buffer compositions, pH, temperatures and reaction times, and consequently discovered the optimized guanidination condition. Furthermore, we decoded the +57 Da side product as the addition of C2H3NO and proposed a possible mechanism of the side reaction. Importantly, our study demonstrated that mass spectrometry is a powerful tool in discovering minor side reactions which are often impossible by other techniques, and hence suggested that chemical derivatization methods should be investigated more carefully prior to extensive applications in proteomics field.

Abstract:Objective Detection of single nucleutide polymorphisms in CD31-563 codon by denaturing high-performance liquid chromatography(DHPLC). Methods The eighth exon fragments of CD31 code gene in chromosome 17q23 were amplified by PCR. The fragments were analysed with DHPLC and were sequenced and compared with the sequences available in National Center for Biotechnology Information ( NCBI) database. Results The length of the amplified fragments is 203bp. There are three kinds of pictures when the fragments are analysed by DHPLC, after comparing with direct sequencing, the pictures of G/G homozygous、A/A homozygous、G/A heterozygous are obviously different, thus the individuals with the three kinds of genetype can be distinguished accurately. In 74 healthy people studied,the gene frequencies of CD31-563S(AGC) is 0.514, the gene frequencies of CD31-563N( AAC) is 0. 486. Conclusion DHPLC can effectively, economically and accurately detect the single nucleutide polymorphisms in CD31 -563 codon.
Feasibility study of a single‐primer extension‐based microhaplotype NGS system

Abstract:DNA degradation has been a thorny problem in forensic science. Shortening the amplicon length of the genetic markers improves the analysis of degraded DNA effectively. Microhaplotype (MH) has been proposed as a potential genetic marker that can be used for degraded DNA analysis. In the present study, a 146‐plex MH‐next‐generation sequencing (NGS) system with an average Ae of 6.876 was constructed. Unlike other MH studies, a single‐primer extension (SPE)‐based NGS library preparation method was used to improve the detection of MH markers for degraded DNA. SPE employs a locus‐specific and universal primer to amplify target fragments, reducing the necessity for complete fragment sequences. SPE might effectively mitigate the impact of degradation on amplification. However, SPE produces amplicons of varying lengths, posing challenges in allele calling for SPE‐NGS data. To address this issue, this study proposed a flexible allele‐calling strategy to improve amplicon detection. In addition, this study evaluated the forensic efficacy of the system using 12 low‐template samples (from 1 ng to 7.8 pg), 10 mock‐degraded DNA with various degrees of degradation, and 8 forensic casework samples. When the template is as low as 7.8 pg, our system can accurately detect at least 37 loci and achieves a random match probability (RMP) of 10−30 using the complete allele‐calling strategy. Eighty‐two loci can be detected, and RMP can reach 10−54 using a flexible allele‐calling strategy. After 150 min of 98°C treatment, 36 loci can still be detected, and an RMP of 10−5 can be obtained using the flexible allele‐calling strategy. Furthermore, the number of single nucleotide polymorphism detected at different DNA amounts and degradation levels suggests that the SPE method combined with a flexible allele‐calling strategy is effective.

A Comparative Study of Three Nucleic Acid Integrity Assay Systems

Abstract:Background: The measurement of nucleic acid quality, especially the analysis of integrity, is a key step for many downstream experiments in biomedical research and quality control of biomaterials. General gel electrophoresis is a traditional method for nucleic acid integrity analysis. Currently, more electrophoresis techniques are becoming standardized and automated operations with higher precision. In this study, we have evaluated the comparability and bias of the outcomes from three commercial assay systems. Methods: Seventy-two deoxyribonucleic acid (DNA) and 67 ribonucleic acid (RNA) samples were selected for methodological comparison among different systems. The DNA Quality Number (DQN) and RNA Quality Number (RQN) of BIOptic Qsep400, DNA Quality Score (DQS) and RNA Quality Score (RQS) of PerkinElmer Labchip GX Touch HT were separately compared with the DNA Integrity Number (DIN) and RNA Integrity Number (RINe) of the Agilent 4200 TapeStation according to Clinical and Laboratory Standards Institute (CLSI) guideline (EP09-A3). Results: The biases of the mean estimated between DQN and DIN, DQS and DIN both exceeded the acceptance criteria. The Passing-Bablok regression analysis between DQN and DIN, and the Deming regression analysis between DQS and DIN, showed the biases were both within the acceptance criteria, and the bias between DQN and DIN was smaller. For the comparisons of RQN and RINe, RQS and RINe, the regression analyses revealed the biases were both within the acceptance criteria. The bias of the mean estimated between RQS and RINe was outside of the acceptance criteria. Conclusions: There was a good comparability in nucleic acid integrity detection between BIOptic Qsep400 and PerkinElmer Labchip GX Touch HT with the Agilent 4200 TapeStation. However, the bias and linear correlations require more attention between systems.

Abstract:Trinucleotide repeats (TNRs) are involved in a number of debilitating diseases and disorders, the length of which usually indicates disease severity at gene level. Herein we have developed a novel fluorescent method in this work to evaluate TNRs length polymorphism based on its DNA secondary structure with doxorubicin (Dox) as fluorescent probe. This new method makes use of the fact that TNRs rich in guanine (G) and cytosine (C) are susceptible to forming stable intramolecular structures, resulting in the formation of double-stranded 5’-GC-3’ or 5’-CG-3’ sequences. So, intercalating of these sequences by Dox, fluorescence quenching of Dox occurs. Consequently, the length polymorphism of TNRs can be evaluated. Taking the study of CAG for an example, a linear relationship between fluorescence intensity and the sequences ranging from 10 to 35 CAG repeats has been obtained, and the assay of the TNRs length polymorphism for PCR products has been realized. Therefore, without the necessity to introduce fluorophores and quenchers by chemical modifications, this new method is simple, cost-effective and convenient to be operated, so it may hold great promise in the diagnosis of diseases arouse from the triplet expansion.
DNA Self‐Assembly Optimization by Betaine and Its Analogs

Abstract:Upon the assisted DNA self‐assembly with betaine and its analogs, mis‐assembled fragments can be discouraged and dissociated but the target construct remains intact. The simple implementation is applied in assembly optimization. Through the comprehensive investigation, a reliable yield improvement of two‐ to threefold is presented for a number of DNA nanostructures with considerable complexity. The self‐assembly yield of DNA nanostructures can be exponentially lower with increasing structural complexity. Few optimizing strategies are available in the DNA nanotechnology field for the assembly yield improvement. Here, betaine and its analogs are applied as supplementary ingredients in DNA self‐assembly. Such a simple implementation results in effective yield improvement. Through a comprehensive investigation, a reliable yield improvement of two‐ to threefold is achieved for a number of DNA nanostructures with considerable complexity.

Abstract:Double-stranded DNA films (200 bp) were prepared on 3-aminopropyltriethoxy-silane (APS)-modified mica surfaces in the NaCl solution with concentration ranging from 0.001 to 0.1 M. By using an atomic force microscope, the force-distance curve and friction behaviour of each DNA film was studied in the NaCl solution that was used in the sample preparation. When the concentration of NaCl solution decreased from 0.1 to 0.001 M, the range of non-linear repulsion on DNA films increased from 8.6 to 29.1 nm, which suggested that lower salt concentration likely resulted in more extended DNA molecules. At the same time, the friction force on DNA films increased by 190% under a normal load of 2.5 nN, which was attributed to the conformation changes in the DNA molecules induced by the electrolyte ions. Therefore, low salt concentration is more conducive to the sequencing process, since it can not only make DNA molecules easier to reach into nanopore through extended conformation, but also reduce the passage rate by high friction. Abstract:The γ‐aminobutyric acid type A (GABAA) receptor agonist muscimol is widely used as a tool for reducing neuronal activities particularly in experiments in vivo. At the synapse formed by the calyx of Held in the rat brainstem slice, the GABAA receptor agonist muscimol (> 10 μm) attenuated the amplitude of excitatory post synaptic currents (EPSCs) accompanied by an increase in the coefficient of variation of EPSCs, suggesting its presynaptic inhibitory effect. This muscimol effect was not affected by bicuculline but occluded the presynaptic inhibitory effect of the GABAB receptor agonist baclofen and was abolished by the type B GABA (GABAB) receptor‐specific antagonist (+)‐5,5‐dimethyl‐2‐morpholineacetic acid (SCH 50911; 20 μm). We conclude that muscimol activates presynaptic GABAB receptors thereby attenuating synaptic transmission.
Visual Scanometric Detection of Dna Through Silver Enhancement Regulated by Gold-Nanoparticle Aggregation with A Molecular Beacon As the Trigger

Abstract:A convenient and label-free scanometric approach for DNA assay was designed by integrating a metal-ion-mediated conformational molecular beacon (MB) and silver-signal amplification regulated by gold-nanoparticle (AuNP) aggregation. The strategy was based on displacing the interaction between the target DNA sequence and a competitor Hg(2+) ion with a link DNA sequence. In the absence of the target DNA sequence, a link DNA sequence interacted with the Hg(2+) ions, thus forming an inactive cyclic conformation of the MB. This result led to the poor aggregation of polyadenosine-functionalized AuNPs (A-AuNP). In the presence of a target DNA sequence with a stronger affinity than that of the competitor, hybridization between the link DNA and target DNA sequences turned on the trigger. The polythymidine end of the resulting linear duplex structure could react with A-AuNP, thus leading to a cross-linking aggregation. This aggregation weakened AuNP-catalyzed silver enhancement on a spot substrate. Further, by using scanometric detection, the concentration of the target DNA sequence could be conveniently read out within a linear range from 1.0 to 30 nM. Interestingly, in the same amount of Hg(2+) ions, one-base mismatched DNA showed only 22% of the relative gray-scale intensity for the target DNA sequence at the same concentration, thus indicating good specificity. The designed approach, with the help of the ion-mediated conformational MB, was simple, cost effective, adaptable, and convenient and provided significant potential applications in clinical analysis.
Quantification Of Allele-Specific G-Protein Beta 3 Subunit Mrna Transcripts In Different Human Cells And Tissues By Pyrosequencing

Abstract:The G-protein 825T allele is associated with altered drug responses while the underlying mechanism is not fully understood. Differential expression of transcripts from the C and T alleles could contribute to this process. The C825T polymorphism located in exon 10 is in close linkage disequilibrium with the A(-350) G promoter single nucleotide polymorphism (SNP) and the C1429T SNP and could therefore serve as a marker for allele-specific expression resulting from the promoter SNP. However, alternative splicing of exon 10 in 825T allele carriers may result in under-represented mRNA transcripts. We, therefore, established a novel method based on the Pyrosequencing technology to quantify allele-specific transcript expression and quantified the allelic variance of the C1429T polymorphism located in the 3'-untranslated region of GNB3. Validation of the method was performed using linear regression analysis of measured versus expected ratios of DNA mixed at different known concentrations as well as determining allele-specific mRNA expression of the partially imprinted IGF-2 gene. We genotyped the C1429T polymorphism of 83 samples derived from six different human tissues and cell lines and quantified mRNA transcripts from different alleles using heterozygous samples. No significantly different transcript amounts from the two alleles were found. There were also no significantly different transcript amounts associated with different G(-350) A genotypes (P > 40.05). As a result, we could show that Pyrosequencing provides a sensitive tool to quantify allele-specific transcript expression. Our data do not support the hypothesis that differential G-protein activity associated with the C825T SNP results from different transcript amounts associated with specific GNB3 genotypes.
High-Resolution NMR Structures of Intrastrand Hairpins Formed by CTG Trinucleotide Repeats

Abstract:The CAG and CTG trinucleotide repeat expansions cause more than 10 human neurodegenerative diseases. Intrastrand hairpins formed by trinucleotide repeats contribute to repeat expansions, establishing them as potential drug targets. High-resolution structural determination of CAG and CTG hairpins poses as a long-standing goal to aid drug development, yet it has not been realized due to the intrinsic conformational flexibility of repetitive sequences. We herein investigate the solution structures of CTG hairpins using nuclear magnetic resonance (NMR) spectroscopy and found that four CTG repeats with a clamping G-C base pair was able to form a stable hairpin structure. We determine the first solution NMR structure of dG(CTG)<sub>4</sub>C hairpin and decipher a type I folding geometry of the TGCT tetraloop, wherein the two thymine residues form a T·T loop-closing base pair and the first three loop residues continuously stack. We further reveal that the CTG hairpin can be bound and stabilized by a small-molecule ligand, and the binding interferes with replication of a DNA template containing CTG repeats. Our determined high-resolution structures lay an important foundation for studying molecular interactions between native CTG hairpins and ligands, and benefit drug development for trinucleotide repeat expansion diseases.
