Abstract:In observational studies, treatment may be adapted to covariates at several times without a fixed protocol, in continuous time. Treatment influences covariates, which influence treatment, which influences covariates, and so on. Then even time-dependent Cox-models cannot be used to estimate the net treatment effect. Structural nested models have been applied in this setting. Structural nested models are based on counterfactuals: the outcome a person would have had had treatment been withheld after a certain time. Previous work on continuous-time structural nested models assumes that counterfactuals depend deterministically on observed data, while conjecturing that this assumption can be relaxed. This article proves that one can mimic counterfactuals by constructing random variables, solutions to a differential equation, that have the same distribution as the counterfactuals, even given past observed data. These "mimicking" variables can be used to estimate the parameters of structural nested models without assuming the treatment effect to be deterministic.

Abstract:Many real-world processes are trajectories that may be regarded as continuous-time "functional data". Examples include patients' biomarker concentrations, environmental pollutant levels, and prices of stocks. Corresponding advances in data collection have yielded near continuous-time measurements, from e.g. physiological monitors, wearable digital devices, and environmental sensors. Statistical methodology for estimating the causal effect of a time-varying treatment, measured discretely in time, is well developed. But discrete-time methods like the g-formula, structural nested models, and marginal structural models do not generalize easily to continuous time, due to the entanglement of uncountably infinite variables. Moreover, researchers have shown that the choice of discretization time scale can seriously affect the quality of causal inferences about the effects of an intervention. In this paper, we establish causal identification results for continuous-time treatment-outcome relationships for general cadlag stochastic processes under continuous-time confounding, through orthogonalization and weighting. We use three concrete running examples to demonstrate the plausibility of our identification assumptions, as well as their connections to the discrete-time g methods literature.

Abstract:This article studies the estimation of the causal effect of a time-varying treatment on time-to-an-event or on some other continuously distributed outcome. The paper applies to the situation where treatment is repeatedly adapted to time-dependent patient characteristics. The treatment effect cannot be estimated by simply conditioning on these time-dependent patient characteristics, as they may themselves be indications of the treatment effect. This time-dependent confounding is common in observational studies. Robins [(1992) Biometrika 79 321--334, (1998b) Encyclopedia of Biostatistics 6 4372--4389] has proposed the so-called structural nested models to estimate treatment effects in the presence of time-dependent confounding. In this article we provide a conceptual framework and formalization for structural nested models in continuous time. We show that the resulting estimators are consistent and asymptotically normal. Moreover, as conjectured in Robins [(1998b) Encyclopedia of Biostatistics 6 4372--4389], a test for whether treatment affects the outcome of interest can be performed without specifying a model for treatment effect. We illustrate the ideas in this article with an example.

Causality for Complex Continuous-time Functional Longitudinal Studies with Dynamic Treatment Regimes

Abstract:Causal inference in longitudinal studies is often hampered by treatment-confounder feedback. Existing methods typically assume discrete time steps or step-like data changes, which we term ``regular and irregular functional studies,'' limiting their applicability to studies with continuous monitoring data, like intensive care units or continuous glucose monitoring. These studies, which we formally term ``functional longitudinal studies,'' require new approaches. Moreover, existing methods tailored for ``functional longitudinal studies'' can only investigate static treatment regimes, which are independent of historical covariates or treatments, leading to either stringent parametric assumptions or strong positivity assumptions. This restriction has limited the range of causal questions these methods can answer and their practicality. We address these limitations by developing a nonparametric framework for functional longitudinal data, accommodating dynamic treatment regimes that depend on historical covariates or treatments, and may or may not depend on the actual treatment administered. To build intuition and explain our approach, we provide a comprehensive review of existing methods for regular and irregular longitudinal studies. We then formally define the potential outcomes and causal effects of interest, develop identification assumptions, and derive g-computation and inverse probability weighting formulas through novel applications of stochastic process and measure theory. Additionally, we compute the efficient influence curve using semiparametric theory. Our framework generalizes existing literature, and achieves double robustness under specific conditions. Finally, to aid interpretation, we provide sufficient and intuitive conditions for our identification assumptions, enhancing the applicability of our methodology to real-world scenarios.

Causal Identification for Complex Functional Longitudinal Studies

Abstract:Real-time monitoring in modern medical research introduces functional longitudinal data, characterized by continuous-time measurements of outcomes, treatments, and confounders. This complexity leads to uncountably infinite treatment-confounder feedbacks, which traditional causal inference methodologies cannot handle. Inspired by the coarsened data framework, we adopt stochastic process theory, measure theory, and net convergence to propose a nonparametric causal identification framework. This framework generalizes classical g-computation, inverse probability weighting, and doubly robust formulas, accommodating time-varying outcomes subject to mortality and censoring for functional longitudinal data. We examine our framework through Monte Carlo simulations. Our approach addresses significant gaps in current methodologies, providing a solution for functional longitudinal data and paving the way for future estimation work in this domain.

Abstract:In psychological research, longitudinal study designs are often used to examine the effects of a naturally observed predictor (i.e., treatment) on an outcome over time. But causal inference of longitudinal data in the presence of time-varying confounding is notoriously challenging. In this tutorial, we introduce g-estimation, a well-established estimation strategy from the causal inference literature. G-estimation is a powerful analytic tool designed to handle time-varying confounding variables affected by treatment. We offer step-by-step guidance on implementing the g-estimation method using standard parametric regression functions familiar to psychological researchers and commonly available in statistical software. To facilitate hands-on usage, we provide software code at each step using the open-source statistical software R. All the R code presented in this tutorial are publicly available online.

Abstract:Estimating causal models from observational data is a crucial task in data analysis. For continuous-valued data, Shimizu et al. have proposed a linear acyclic non-Gaussian model to understand the data generating process, and have shown that their model is identifiable when the number of data is sufficiently large. However, situations in which continuous and discrete variables coexist in the same problem are common in practice. Most existing causal discovery methods either ignore the discrete data and apply a continuous-valued algorithm or discretize all the continuous data and then apply a discrete Bayesian network approach. These methods possibly loss important information when we ignore discrete data or introduce the approximation error due to discretization. In this paper, we define a novel hybrid causal model which consists of both continuous and discrete variables. The model assumes: (1) the value of a continuous variable is a linear function of its parent variables plus a non-Gaussian noise, and (2) each discrete variable is a logistic variable whose distribution parameters depend on the values of its parent variables. In addition, we derive the BIC scoring function for model selection. The new discovery algorithm can learn causal structures from mixed continuous and discrete data without discretization. We empirically demonstrate the power of our method through thorough simulations.

Abstract:Longitudinal designs can fortify causal inquiries of a focal predictor (i.e., treatment) on an outcome. But valid causal inferences are complicated by causal feedback between confounders and treatment over time. G-estimation of a structural nested mean model (SNMM) is designed to handle the complexities beset by measured time-varying or treatment-dependent confounding in longitudinal data. But valid inference requires correctly specifying the functional form of the SNMM, such as how the effects stay constant or change over time. In this article, we develop a g-estimation strategy for linear structural nested mean models whose causal parameters adopt the form of time-varying coefficient functions. These time-varying coefficient functions are smooth semiparametric functions of time that permit probing how the treatment effects may change curvilinearly. Further effect modification by time-invariant and time-varying covariates can be readily postulated in the SNMM to test fine-grained effect heterogeneity. We then describe a g-estimation strategy for estimating such an SNMM. We utilize the established time-varying effect model (TVEM) approach from the prevention and psychotherapy research literature for modeling flexible changes in covariate-outcome associations over time. Moreover, we exploit a known benefit of g-estimation over routine regression methods: its double robustness conferring protection against biases induced by certain forms of model misspecification. We encourage psychology researchers seeking correct causal conclusions from longitudinal data to use an SNMM with time-varying coefficient functions to assess curvilinear causal effects over time, and to use g-estimation with TVEM to resolve measured treatment-dependent confounding. Causal Inference with High-dimensional Discrete Covariates

Abstract:When estimating causal effects from observational studies, researchers often need to adjust for many covariates to deconfound the non-causal relationship between exposure and outcome, among which many covariates are discrete. The behavior of commonly used estimators in the presence of many discrete covariates is not well understood since their properties are often analyzed under structural assumptions including sparsity and smoothness, which do not apply in discrete settings. In this work, we study the estimation of causal effects in a model where the covariates required for confounding adjustment are discrete but high-dimensional, meaning the number of categories $d$ is comparable with or even larger than sample size $n$. Specifically, we show the mean squared error of commonly used regression, weighting and doubly robust estimators is bounded by $\frac{d^2}{n^2}+\frac{1}{n}$. We then prove the minimax lower bound for the average treatment effect is of order $\frac{d^2}{n^2 \log^2 n}+\frac{1}{n}$, which characterizes the fundamental difficulty of causal effect estimation in the high-dimensional discrete setting, and shows the estimators mentioned above are rate-optimal up to log-factors. We further consider additional structures that can be exploited, namely effect homogeneity and prior knowledge of the covariate distribution, and propose new estimators that enjoy faster convergence rates of order $\frac{d}{n^2} + \frac{1}{n}$, which achieve consistency in a broader regime. The results are illustrated empirically via simulation studies.

Counterfactual inference for sequential experiments

Abstract:We consider after-study statistical inference for sequentially designed experiments wherein multiple units are assigned treatments for multiple time points using treatment policies that adapt over time. Our goal is to provide inference guarantees for the counterfactual mean at the smallest possible scale -- mean outcome under different treatments for each unit and each time -- with minimal assumptions on the adaptive treatment policy. Without any structural assumptions on the counterfactual means, this challenging task is infeasible due to more unknowns than observed data points. To make progress, we introduce a latent factor model over the counterfactual means that serves as a non-parametric generalization of the non-linear mixed effects model and the bilinear latent factor model considered in prior works. For estimation, we use a non-parametric method, namely a variant of nearest neighbors, and establish a non-asymptotic high probability error bound for the counterfactual mean for each unit and each time. Under regularity conditions, this bound leads to asymptotically valid confidence intervals for the counterfactual mean as the number of units and time points grows to $\infty$ together at suitable rates. We illustrate our theory via several simulations and a case study involving data from a mobile health clinical trial HeartSteps.

Abstract:Many causal models of interest in epidemiology involve longitudinal exposures, confounders and mediators. However, repeated measurements are not always available or used in practice, leading analysts to overlook the time-varying nature of exposures and work under over-simplified causal models. Our objective is to assess whether - and how - causal effects identified under such misspecified causal models relates to true causal effects of interest. We derive sufficient conditions ensuring that the quantities estimated in practice under over-simplified causal models can be expressed as weighted averages of longitudinal causal effects of interest. Unsurprisingly, these sufficient conditions are very restrictive, and our results state that the quantities estimated in practice should be interpreted with caution in general, as they usually do not relate to any longitudinal causal effect of interest. Our simulations further illustrate that the bias between the quantities estimated in practice and the weighted averages of longitudinal causal effects of interest can be substantial. Overall, our results confirm the need for repeated measurements to conduct proper analyses and/or the development of sensitivity analyses when they are not available.

Abstract:Causal inference uses observations to infer the causal structure of the data generating system. We study a class of functional models that we call Time Series Models with Independent Noise (TiMINo). These models require independent residual time series, whereas traditional methods like Granger causality exploit the variance of residuals. There are two main contributions: (1) Theoretical: By restricting the model class (e.g. to additive noise) we can provide a more general identifiability result than existing ones. This result incorporates lagged and instantaneous effects that can be nonlinear and do not need to be faithful, and non-instantaneous feedbacks between the time series. (2) Practical: If there are no feedback loops between time series, we propose an algorithm based on non-linear independence tests of time series. When the data are causally insufficient, or the data generating process does not satisfy the model assumptions, this algorithm may still give partial results, but mostly avoids incorrect answers. An extension to (non-instantaneous) feedbacks is possible, but not discussed. It outperforms existing methods on artificial and real data. Code can be provided upon request.

Abstract:Many research questions concern treatment effects on outcomes that can recur several times in the same individual. For example, medical researchers are interested in treatment effects on hospitalizations in heart failure patients and sports injuries in athletes. Competing events, such as death, complicate causal inference in studies of recurrent events because once a competing event occurs, an individual cannot have more recurrent events. Several statistical estimands have been studied in recurrent event settings, with and without competing events. However, the causal interpretations of these estimands, and the conditions that are required to identify these estimands from observed data, have yet to be formalized. Here we use a formal framework for causal inference to formulate several causal estimands in recurrent event settings, with and without competing events. When competing events exist, we clarify when commonly used classical statistical estimands can be interpreted as causal quantities from the causal mediation literature, such as (controlled) direct effects and total effects. Furthermore, we show that recent results on interventionist mediation estimands allow us to define new causal estimands with recurrent and competing events that may be of particular clinical relevance in many subject matter settings. We use causal directed acyclic graphs and single world intervention graphs to illustrate how to reason about identification conditions for the various causal estimands based on subject matter knowledge. Furthermore, using results on counting processes, we show that our causal estimands and their identification conditions, which are articulated in discrete time, converge to classical continuous time counterparts in the limit of fine discretizations of time. We propose estimators and establish their consistency for the various identifying functionals. Finally, we use the proposed estimators to compute the effect of blood pressure lowering treatment on the recurrence of acute kidney injury using data from the Systolic Blood Pressure Intervention Trial.
Simultaneous Nonparametric Inference of M-regression under Complex Temporal Dynamics

Abstract:The paper considers simultaneous nonparametric inference for a wide class of M-regression models with time-varying coefficients. The covariates and errors of the regression model are tackled as a general class of nonstationary time series and are allowed to be cross-dependent. We construct $\sqrt{n}$-consistent inference for the cumulative regression function, whose limiting properties are disclosed using Bahadur representation and Gaussian approximation theory. A simple and unified self-convolved bootstrap procedure is proposed. With only one tuning parameter, the bootstrap consistently simulates the desired limiting behavior of the M-estimators under complex temporal dynamics, even under the possible presence of breakpoints in time series. Our methodology leads to a unified framework to conduct general classes of Exact Function Tests, Lack-of-fit Tests, and Qualitative Tests for the time-varying coefficients under complex temporal dynamics. These tests enable one to, among many others, conduct variable selection procedures, check for constancy and linearity, as well as verify shape assumptions, including monotonicity and convexity. As applications, our method is utilized to study the time-varying properties of global climate data and Microsoft stock return, respectively.

Abstract:A typical problem in causal modeling is the instability of model structure learning, i.e., small changes in finite data can result in completely different optimal models. The present work introduces a novel causal modeling algorithm for longitudinal data, that is robust for finite samples based on recent advances in stability selection using subsampling and selection algorithms. Our approach uses exploratory search but allows incorporation of prior knowledge, e.g., the absence of a particular causal relationship between two specific variables. We represent causal relationships using structural equation models. Models are scored along two objectives: the model fit and the model complexity. Since both objectives are often conflicting we apply a multi-objective evolutionary algorithm to search for Pareto optimal models. To handle the instability of small finite data samples, we repeatedly subsample the data and select those substructures (from the optimal models) that are both stable and parsimonious. These substructures can be visualized through a causal graph. Our more exploratory approach achieves at least comparable performance as, but often a significant improvement over state-of-the-art alternative approaches on a simulated data set with a known ground truth. We also present the results of our method on three real-world longitudinal data sets on chronic fatigue syndrome, Alzheimer disease, and chronic kidney disease. The findings obtained with our approach are generally in line with results from more hypothesis-driven analyses in earlier studies and suggest some novel relationships that deserve further research.

Abstract:In this paper, we consider a wide class of time-varying multivariate causal processes that nests many classical and new examples as special cases. We first show the existence of a weakly dependent stationary approximation to initiate our theoretical investigation. We then consider a quasi-maximum likelihood estimation (QMLE), and provide both point-wise and uniform inferences to coefficient functions of interest. The theoretical findings are further examined through extensive simulations. Finally, we show empirical relevance of our study by evaluating both temporal and contemporaneous connectedness between the stock markets of China and U.S.

Abstract:Mendelian randomization is an instrumental variable method that utilizes genetic information to investigate the causal effect of a modifiable exposure on an outcome. In most cases, the exposure changes over time. Understanding the time‐varying causal effect of the exposure can yield detailed insights into mechanistic effects and the potential impact of public health interventions. Recently, a growing number of Mendelian randomization studies have attempted to explore time‐varying causal effects. However, the proposed approaches oversimplify temporal information and rely on overly restrictive structural assumptions, limiting their reliability in addressing time‐varying causal problems. This article considers a novel approach to estimate time‐varying effects through continuous‐time modelling by combining functional principal component analysis and weak‐instrument‐robust techniques. Our method effectively utilizes available data without making strong structural assumptions and can be applied in general settings where the exposure measurements occur at different timepoints for different individuals. We demonstrate through simulations that our proposed method performs well in estimating time‐varying effects and provides reliable inference when the time‐varying effect form is correctly specified. The method could theoretically be used to estimate arbitrarily complex time‐varying effects. However, there is a trade‐off between model complexity and instrument strength. Estimating complex time‐varying effects requires instruments that are unrealistically strong. We illustrate the application of this method in a case study examining the time‐varying effects of systolic blood pressure on urea levels.

The Impact of Time Series Length and Discretization on Longitudinal Causal Estimation Methods

Abstract:The use of observational time series data to assess the impact of multi-time point interventions is becoming increasingly common as more health and activity data are collected and digitized via wearables, social media, and electronic health records. Such time series may involve hundreds or thousands of irregularly sampled observations. One common analysis approach is to simplify such time series by first discretizing them into sequences before applying a discrete-time estimation method that adjusts for time-dependent confounding. In certain settings, this discretization results in sequences with many time points; however, the empirical properties of longitudinal causal estimators have not been systematically compared on long sequences. We compare three representative longitudinal causal estimation methods on simulated and real clinical data. Our simulations and analyses assume a Markov structure and that longitudinal treatments/exposures are binary-valued and have at most a single jump point. We identify sources of bias that arise from temporally discretizing the data and provide practical guidance for discretizing data and choosing between methods when working with long sequences. Additionally, we compare these estimators on real electronic health record data, evaluating the impact of early treatment for patients with a life-threatening complication of infection called sepsis.

Abstract:We extend the definition of the marginal causal effect to the continuous treatment setting and develop a novel characterization of causal bias in the framework of structural causal models. We prove that our derived bias expression is zero if, and only if, the causal effect is identifiable via covariate adjustment. We show that under some restrictions on the structural equations, the causal bias can be estimated efficiently and allows for causal regularization of predictive probabilistic models. We demonstrate the effectiveness of our method for causal bias quantification in various settings where (not) controlling for certain covariates would introduce causal bias.
