Abstract:Advancing models for accurate estimation of food production is essential for policymaking and managing national plans of action for food security. This research proposes two machine learning models for the prediction of food production. The adaptive network-based fuzzy inference system (ANFIS) and multilayer perceptron (MLP) methods are used to advance the prediction models. In the present study, two variables of livestock production and agricultural production were considered as the source of food production. Three variables were used to evaluate livestock production, namely livestock yield, live animals, and animal slaughtered, and two variables were used to assess agricultural production, namely agricultural production yields and losses. Iran was selected as the case study of the current study. Therefore, time-series data related to livestock and agricultural productions in Iran from 1961 to 2017 have been collected from the FAOSTAT database. First, 70% of this data was used to train ANFIS and MLP, and the remaining 30% of the data was used to test the models. The results disclosed that the ANFIS model with generalized bell-shaped (Gbell) built-in membership functions has the lowest error level in predicting food production. The findings of this study provide a suitable tool for policymakers who can use this model and predict the future of food production to provide a proper plan for the future of food security and food supply for the next generations.

Abstract:With the advent of newer methods and tools for accurate analysis, the outcomes of researches have become increasingly precise. This increase in reliability of research findings and forecasting is well demanded in various fields of science including those under animal breeding as well as its allied aspects such as production. One such recent breakthrough is an artificial neural network (ANN), which is a system of hardware and/or software programmed to function like the operation of neurons in the human brain. ANNs are a variety of deep learning technology, which also falls under the umbrella of artificial intelligence. The determination of milk yield, quality of meat animals, predicting breeding values, inferring demography and recombination, genome-enabled prediction are few of the sectors where ANN has proved to be a valuable asset. The correlation coefficient between the experimental values and those predicted with the help of ANN was found to be close to 1. These studies were a significant indication of the impactful ability of ANN. The early selection of superior bulls, culling of low performing ones, frequent prediction of breeding values and taking into account the non linearity encountered in biological research are few of the many benefits of using ANN in researches of animal genetics and production. Hence, considering its prodigious role, this current review has been written to highlight the role and impact of ANN in livestock studies.

Machine learning approaches for the prediction of lameness in dairy cows

Abstract:Lameness is one of the costliest health problems, as well as a welfare concern in dairy cows. However, it is difficult to detect cows with possible lameness, or the ones that are at risk of becoming lame e.g. in the next week or so. In this study, we investigated the ability of three machine learning algorithms, Naïve Bayes (NB), Random Forest (RF) and Multilayer Perceptron (MLP), to predict cases of lameness using milk production and conformation traits. The performance of these algorithms was compared with logistic regression (LR) as the gold standard approach for binary classification. We had a total of 2 535 lameness scores (2 248 sound and 287 unsound) and 29 predictor features from nine dairy herds in Australia to predict lameness incidence. Training was done on 80% of the data within each herd with the remainder used as validation set. Our results indicated that in terms of area under curve of receiver operating characteristics, there were negligible differences between LR (0.67) and NB (0.66) while MLP (0.62) and RF (0.61) underperformed compared to the other two methods. However, the F1-score in NB (27%) outperformed LR (1%), suggesting that NB could potentially be a more reliable method for the prediction of lameness in practice, given enough relevant data are available for proper training, which was a limitation in this study. Considering the small size of our dataset, lack of information about environmental conditions prior to the incidence of lameness, management practices, short time gap between production records and lameness scoring, and farm information, this study proved the concept of using machine learning predictive models to predict the incidence of lameness a priori to its occurrence and thus may become a valuable decision support system for better lameness management in precision dairy farming.
Biometric Physiological Responses from Dairy Cows Measured by Visible Remote Sensing Are Good Predictors of Milk Productivity and Quality through Artificial Intelligence

Abstract:New and emerging technologies, especially those based on non-invasive video and thermal infrared cameras, can be readily tested on robotic milking facilities. In this research, implemented non-invasive computer vision methods to estimate cow’s heart rate, respiration rate, and abrupt movements captured using RGB cameras and machine learning modelling to predict eye temperature, milk production and quality are presented. RGB and infrared thermal videos (IRTV) were acquired from cows using a robotic milking facility. Results from 102 different cows with replicates (n = 150) showed that an artificial neural network (ANN) model using only inputs from RGB cameras presented high accuracy (R = 0.96) in predicting eye temperature (°C), using IRTV as ground truth, daily milk productivity (kg-milk-day−1), cow milk productivity (kg-milk-cow−1), milk fat (%) and milk protein (%) with no signs of overfitting. The ANN model developed was deployed using an independent 132 cow samples obtained on different days, which also rendered high accuracy and was similar to the model development (R = 0.93). This model can be easily applied using affordable RGB camera systems to obtain all the proposed targets, including eye temperature, which can also be used to model animal welfare and biotic/abiotic stress. Furthermore, these models can be readily deployed in conventional dairy farms.

Abstract:In this prospective study, we integrate neural network architecture with a supervised random forest feature detector to develop a new model named Forest Deep Neural Network (FDNN) to predict daily and hourly calving time of cattle. To overcome challenges of prediction problems like data sparsity along with unknown correlation structures, we incorporate the benefits of random forest (RF) with a deep neural network (DNN) to predict the daily and hourly calving time of cattle, which is nobody done yet. For this study, we take a total of 45 Holstein-Friesian cows (27 primiparous and 18 multiparous) for collecting physical activities. Using IceQube and HR Tag technologies, we record daily and hourly lying time, the number of stand-ups, ruminating time, the number of steps, and the number of head moves of cattle from 15 days before the actual calving time. Different statistical analysis has been carried out over the daily and hourly-captured data, and we have found that these monitored physical activities change very significantly over time. We have applied five classifiers such as FDNN, DNN, RF, decision tree (DT), and support vector machine (SVM) over the daily and hourly datasets. Hyperparameter optimization has been conducted over the classifiers using Grid Search approach to filter out the optimal parameter configurations. With optimal parameters, our developed model overpowered the other four classifiers in terms of accuracy, sensitivity, specificity, and ROC score (ACC= 98.38, SN=88.19, SP=98.41, and ROC=99 of predicting daily calving time; ACC=97.93, SN=97.40, SP=89.42, and ROC=98 of predicting hourly calving time).
Machine learning methods for genomic prediction of cow behavioral traits measured by automatic milking systems in North American Holstein cattle

Abstract:Identifying genome-enabled methods that provide more accurate genomic prediction is crucial when evaluating complex traits such as dairy cow behavior. In this study, we aimed to compare the predictive performance of traditional genomic prediction methods and deep learning algorithms for genomic prediction of milking refusals (MREF) and milking failures (MFAIL) in North American Holstein cows measured by automatic milking systems (milking robots). A total of 1,993,509 daily records from 4,511 genotyped Holstein cows were collected by 36 milking robot stations. After quality control, 57,600 SNPs were available for the analyses. Four genomic prediction methods were considered: Bayesian least absolute shrinkage and selection operator (LASSO), multiple layer perceptron (MLP), convolutional neural network (CNN), and GBLUP. We implemented the first 3 methods using the Keras and TensorFlow libraries in Python (v.3.9) but the GBLUP method was implemented using the BLUPF90+ family programs. The accuracy of genomic prediction (mean square error) for MREF and MFAIL was 0.34 (0.08) and 0.27 (0.08) based on LASSO, 0.36 (0.09) and 0.32 (0.09) for MLP, 0.37 (0.08) and 0.30 (0.09) for CNN, and 0.35 (0.09) and 0.31(0.09) based on GBLUP, respectively. Additionally, we observed a lower reranking of top selected individuals based on the MLP versus CNN methods compared with the other approaches for both MREF and MFAIL. Although the deep learning methods showed slightly higher accuracies than GBLUP, the results may not be sufficient to justify their use over traditional methods due to their higher computational demand and the difficulty of performing genomic prediction for nongenotyped individuals using deep learning procedures. Overall, this study provides insights into the potential feasibility of using deep learning methods to enhance genomic prediction accuracy for behavioral traits in livestock. Further research is needed to determine their practical applicability to large dairy cattle breeding programs.
Milk yield prediction in Friesian cows using linear and flexible discriminant analysis under assumptions violations

Abstract:Background: The application of novel technologies is now widely used to assist in making optimal decisions. This study aimed to evaluate the performance of linear discriminant analysis (LDA) and flexible discriminant analysis (FDA) in classifying and predicting Friesian cattle's milk production into low ([Formula: see text]4500 kg), medium (4500-7500 kg), and high ([Formula: see text]7500 kg) categories. A total of 3793 lactation records from cows calved between 2009 and 2020 were collected to examine some predictors such as age at first calving (AFC), lactation order (LO), days open (DO), days in milk (DIM), dry period (DP), calving season (CFS), 305-day milk yield (305-MY), calving interval (CI), and total breeding per conception (TBRD). Results: The comparison between LDA and FDA models was based on the significance of coefficients, total accuracy, sensitivity, precision, and F1-score. The LDA results revealed that DIM and 305-MY were the significant (P < 0.001) contributors for data classification, while the FDA was a lactation order. Classification accuracy results showed that the FDA model performed better than the LDA model in expressing accuracies of correctly classified cases as well as overall classification accuracy of milk yield. The FDA model outperformed LDA in both accuracy and F1-score. It achieved an accuracy of 82% compared to LDA's 71%. Similarly, the F1-score improved from a range of 0.667 to 0.79 for LDA to a higher range of 0.81 to 0.83 for FDA. Conclusion: The findings of this study demonstrated that FDA was more resistant than LDA in case of assumption violations. Furthermore, the current study showed the feasibility and efficacy of LDA and FDA in interpreting and predicting livestock datasets.
Investigations of energy consumption and greenhouse gas emissions of fattening farms using artificial intelligence methods

Abstract:The aim of this study was to assess artificial intelligence methods (adaptive neuro‐fuzzy inference systems and artificial neural network, ANN) for modeling and predicting energy output and greenhouse gas emissions from calf fattening farms in Abyek and Alborz cities of Iran. The modeling was done based on the amount of energy input. From the total energy input of 24,003 (MJ calf−1), feed and fossil fuels have the most significant share. The analysis of greenhouse gas emissions showed that 1174 kg of carbon dioxide equivalent per head of calf was released for the fattening period of 6–12 months. The best model of ANN had 6‐16‐2 structure. The best adaptive neuro‐fuzzy inference systems model was designed using four adaptive neuro‐fuzzy inference systems sub‐networks, which were developed at two stages. Comparison between the models showed that, due to employing fuzzy rules, the adaptive neuro‐fuzzy inference systems models could model energy output and greenhouse gas emissions more accurately than the ANN model. Regression coefficient, root means square error, and mean absolute percentage error for the ANN model were 0.721, 0.055, and 0.9 for energy output, while 0.733, 0.048, and 2.49 for greenhouse gas emissions. These values for the best topology adaptive neuro‐fuzzy inference systems were 0.999, 0.006, and 0.098 for energy output, while 0.996, 0.005, and 0.362 for greenhouse gas emissions. © 2017 American Institute of Chemical Engineers Environ Prog, 36: 1546–1559, 2017

Improving the accuracy of genomic prediction in dairy cattle using the biologically annotated neural networks framework

Abstract:Background: Biologically annotated neural networks (BANNs) are feedforward Bayesian neural network models that utilize partially connected architectures based on SNP-set annotations. As an interpretable neural network, BANNs model SNP and SNP-set effects in their input and hidden layers, respectively. Furthermore, the weights and connections of the network are regarded as random variables with prior distributions reflecting the manifestation of genetic effects at various genomic scales. However, its application in genomic prediction has yet to be explored. Results: This study extended the BANNs framework to the area of genomic selection and explored the optimal SNP-set partitioning strategies by using dairy cattle datasets. The SNP-sets were partitioned based on two strategies-gene annotations and 100 kb windows, denoted as BANN_gene and BANN_100kb, respectively. The BANNs model was compared with GBLUP, random forest (RF), BayesB and BayesCπ through five replicates of five-fold cross-validation using genotypic and phenotypic data on milk production traits, type traits, and one health trait of 6,558, 6,210 and 5,962 Chinese Holsteins, respectively. Results showed that the BANNs framework achieves higher genomic prediction accuracy compared to GBLUP, RF and Bayesian methods. Specifically, the BANN_100kb demonstrated superior accuracy and the BANN_gene exhibited generally suboptimal accuracy compared to GBLUP, RF, BayesB and BayesCπ across all traits. The average accuracy improvements of BANN_100kb over GBLUP, RF, BayesB and BayesCπ were 4.86%, 3.95%, 3.84% and 1.92%, and the accuracy of BANN_gene was improved by 3.75%, 2.86%, 2.73% and 0.85% compared to GBLUP, RF, BayesB and BayesCπ, respectively across all seven traits. Meanwhile, both BANN_100kb and BANN_gene yielded lower overall mean square error values than GBLUP, RF and Bayesian methods. Conclusion: Our findings demonstrated that the BANNs framework performed better than traditional genomic prediction methods in our tested scenarios, and might serve as a promising alternative approach for genomic prediction in dairy cattle.

Abstract:Seed yield is influenced by the combined effects of genes, including additive and non-additive interactions. Therefore, accurately predicting seed yield holds significant importance in rapeseed breeding. Nonetheless, limited information exists regarding yield estimation for canola using neural networks. This study employs multi-layer perceptron (MLP) neural network, radial basis function neural network and support vector machine, to forecast rapeseed yield. The models are trained using phenological, morphological, yield and yield-related data, as well as molecular marker information from 8 genotypes and 56 hybrids. Comparative analysis of the models reveals that the MLP model effectively forecasts hybrid yield with root mean square error (RMSE), mean absolute error (MAE) and coefficient of determination (R 2 ) values of 226, 183, and 92%, respectively. Among the 40 primers examined, the ISJ10 primer demonstrates superior discriminatory power compared to others. The use of molecular and phenotypic data as inputs in the model highlights the MLP model's superiority, presenting lower RMSE and MAE values, along with a higher R 2 , compared to direct crosses in predicting the performance of reciprocal crosses. The proposed neural network model enables performance estimation of hybrids prior to crossing parent studied, thereby enabling spring rapeseed breeders to focus on the most promising hybrids.

Abstract:The ability to predict the frozen semen doses produced per ejaculate would be of considerable benefit for the management of skill, human resource, capital and time. The new computing paradigm called machine learning involves in predicting dependent variable by learning complex and non-linear relationship among independent variables. The purpose of this study is to develop prediction model using one of the conventional and machine learning modelling techniques called Multiple Linear Regression (MLR) and Artificial Neural Network (ANN) respectively. A Total of 1,57,532 ejaculates data were used for modelling. The modelling involved prediction of frozen semen doses produced per ejaculate using independent variables namely volume of ejaculate, ejaculate number, sperm concentration, initial motility and post thaw motility. Various combinations of architectural parameters were employed to explore optimum configuration for each model. The ANN (R2=90.66) modelling was observed to be efficient over MLR (R2=73.52). The root mean squared error (RMSE) value was found to be lower in ANN (33.89) when compared to MLR (57.31). Hence, the ANN modelling approach is efficient to predict frozen semen doses that could be produced per ejaculate.

Abstract:Corrected fluorescence properties of yeast alcohol dehydrogenase and its coenzyme complexes have been investigated as a function of temperature. Dissociation constants have been obtained for binary and ternary complexes of NAD and NADH by following the enhancement of NADH fluorescence or the quenching of the protein fluorescence. It is found that the presence of pyrazole increases the affinity of NAD to the enzyme approximately 100-fold. The formation of the ternary enzyme - NAD - pyrazole complex is accompanied by a large change in the ultraviolet absorption properties, with a new band in the 290-nm region. Significant optical changes also accompany the formation of the ternary enzyme-NADH-acetamide complex. The possible origin for the quenching of the protein fluorescence upon coenzyme binding is discussed, and it is suggested that a coenzyme-induced conformational change can cause it. Thermodynamic parameters associated with NAD and NADH binding have been evaluated on the basis of the change of the dissociation constants with temperature. Optical and thermodynamic properties of binary and ternary complexes of yeast alcohol dehydrogenase are compared with the analogous properties of horse liver alcohol dehydrogenase.

Abstract:A study was conducted in Shahrekord city, Iran, focusing on improving the production of almond and walnut crops on rural agricultural lands. The gardeners selected for the study shared similar characteristics and production histories. One of the major challenges in producing these crops was the manual harvesting process, which required a significant amount of human labor in the region. To collect data, questionnaires and face-to-face interviews were conducted. The study used machine learning models, specifically artificial neural network (ANN) and adaptive neuro-fuzzy inference system (ANFIS) models, to predict energy use efficiency and environmental impacts in almond and walnut production. Among the models used, the ANFIS model with a three-level topology was found to be the most accurate in predicting output energy generation and environmental impacts in both almond and walnut production. The R2 values for the testing stage ranged from 0.969 to 0.996 for output energy generation and 0.994 to 0.997 for environmental impacts. The study demonstrated the effectiveness of using machine learning models like ANN and ANFIS in predicting energy use efficiency and environmental impacts in almond and walnut production, which can aid in planning and managing these crops more sustainably and efficiently in the future.
Analysis of reproductive performance of lactating cows on large dairy farms using machine learning algorithms

Abstract:The fertility of lactating dairy cows is economically important, but the mean reproductive performance of Holstein cows has declined during the past 3 decades. Traits such as first-service conception rate and pregnancy status at 150 d in milk (DIM) are influenced by numerous explanatory factors common to specific farms or individual cows on these farms. Machine learning algorithms offer great flexibility with regard to problems of multicollinearity, missing values, or complex interactions among variables. The objective of this study was to use machine learning algorithms to identify factors affecting the reproductive performance of lactating Holstein cows on large dairy farms. This study used data from farms in the Alta Genetics Advantage progeny-testing program. Production and reproductive records from 153 farms were obtained from on-farm DHI-Plus, Dairy Comp 305, or PCDART herd management software. A survey regarding management, facilities, labor, nutrition, reproduction, genetic selection, climate, and milk production was completed by managers of 103 farms; body condition scores were measured by a single evaluator on 63 farms; and temperature data were obtained from nearby weather stations. The edited data consisted of 31,076 lactation records, 14,804 cows, and 317 explanatory variables for first-service conception rate and 17,587 lactation records, 9,516 cows, and 341 explanatory variables for pregnancy status at 150 DIM. An alternating decision tree algorithm for first-service conception rate classified 75.6% of records correctly and identified the frequency of hoof trimming maintenance, type of bedding in the dry cow pen, type of cow restraint system, and duration of the voluntary waiting period as key explanatory variables. An alternating decision tree algorithm for pregnancy status at 150 DIM classified 71.4% of records correctly and identified bunk space per cow, temperature for thawing semen, percentage of cows with low body condition scores, number of cows in the maternity pen, strategy for using a clean-up bull, and milk yield at first service as key factors.

Abstract:The main task of selective breeding is to determine the early productivity of offspring. The sooner the economic value of an animal is determined, the more profitable the result will be, due to the proper estimation of high and low productive calves and distribution of the resources among them, accordingly. To predict productivity, we offer to use a systematic assessment of animals by using the main genetic parameters (correlation coefficients, heritability, and regression) based on data such as the measurement of morphological characteristics of animals, obtained using the automated non-contact body measurement system based on RGB-D image capture. The usefulness of the image capture system lies in significant time reduction that is spent on data collection and improvement in data collection accuracy due to the absence of subjective measurement errors. We used the RGB-D image capture system to measure the live weight of mother cows, as well as the live weight and body size of their calves (height at the withers, height in the sacrum, oblique length of the trunk, chest depth, chest girth, pastern girth). Cows and cattle of black-and-white and Holstein breeds (n = 561) were selected as the object of the study. Correlation analysis revealed the main indices for the forecast of meat productivity-live weight and measurements of animals at birth. Calculation of the selection effect is necessary for planning breeding work, since it can determine the value of economically beneficial traits in subsequent generations, which is very important for increasing the profitability of livestock production. This approach can be used in livestock farms for predicting the meat productivity of black-and-white cattle.

Abstract:Abstract We are developing a Dairy Brain by applying precision dairy farming, big data analytics, artificial intelligence, and the internet of things with the aim to accomplish a near real-time, data-integrated, data-driven, continuous decision-making engine through which management decisions can be better informed by integrated data streams to improve the economics of the farm and to positively benefit the individual animal and the overall farm through descriptive, predictive, and prescriptive analytics. Within this general concept, we have developed a machine learning hybrid K-medoids, random forest and support vector regression (K-R-S) approach for predicting the lactation curves of individual primiparous cows within a targeted environment using monthly milk production data from their dams and paternal siblings for 6,400 calves born in Wisconsin farms in year 2016. Our K-R-S hybrid approach outperformed the mean of paternal siblings in predicting first lactation test-day milk yield of primiparous cows 74.2% of the predictions. The algorithm has the ability to predict all data points required to construct primiparous cows’ full lactation curves even before they have started their productive life. Our approach allows the genotype-by-environment interactions to be portrayed in the prediction algorithm. Our current model uses only test-day (monthly) production data, but the artificial intelligence architecture is prepared to accommodate more frequent farm records (e.g., daily milk records from milking parlor) or other phenotype measures such as reproductive or health parameters for better characterization of the animals and their production environment towards improved prediction accuracy. We envision the prediction architecture will serve as an engine of farm-specific continuous prediction relaying on a constant flux of integrated data from different farm data sources following the Dairy Brain notion of data integration, analytics, and decision making.

Abstract:In commercial dairy farms, mastitis is associated with increased antimicrobial use and associated resistance, which may affect milk production. This study aimed to develop sensor-based prediction models for naturally occurring clinical bovine mastitis using nine machine learning algorithms with data from 447 mastitic and 2146 healthy cows obtained from five commercial farms in Northeast China. The variables were related to daily activity, rumination time, and daily milk yield of cows, as well as milk electrical conductivity. Both Z-standardized and non-standardized datasets pertaining to four specific stages of lactation were used to train and test prediction models. For all four subgroups, the Z-standardized dataset yielded better results than those of the non-standardized one, with the multilayer artificial neural net algorithm showing the best performance. Variables of importance had a similar rank in this algorithm, indicating the consistency of these variables as predictors for bovine mastitis in commercial farms with similar automatic systems. Moreover, the peak milk yield (PMY) of mastitic cows was significantly higher than that of healthy cows (p < 0.005), indicating that high-yielding cattle are more prone to mastitis. Our results show that machine learning algorithms are effective tools for predicting mastitis in dairy cows for immediate intervention and management in commercial farms.
Predicting yield performance of parents in plant breeding: A neural collaborative filtering approach

Abstract:Experimental corn hybrids are created in plant breeding programs by crossing two parents, so-called inbred and tester, together. Identification of best parent combinations for crossing is challenging since the total number of possible cross combinations of parents is large and it is impractical to test all possible cross combinations due to limited resources of time and budget. In the 2020 Syngenta Crop Challenge, Syngenta released several large datasets that recorded the historical yield performances of around 4% of total cross combinations of 593 inbreds with 496 testers which were planted in 280 locations between 2016 and 2018 and asked participants to predict the yield performance of cross combinations of inbreds and testers that have not been planted based on the historical yield data collected from crossing other inbreds and testers. In this paper, we present a collaborative filtering method which is an ensemble of matrix factorization method and a neural network to solve this problem. Our computational results suggested that the proposed model significantly outperformed other models such as deep factorization machines (DeepFM), generalized matrix factorization (GMF), LASSO, random forest (RF), and neural networks. Presented method and results were produced within the 2020 Syngenta Crop Challenge.
