Abstract:Cheese-making traits in dairy cattle are important to the dairy industry but are difficult to measure at the individual level because there are limitations on collecting phenotypic information. Mid-infrared spectroscopy has its advantages, but it can only be used during monthly milk recordings. Recently, in-line devices for real-time analysis of milk quality have been developed. The AfiLab recording system (Afimilk) offers significant benefits as phenotypes can be collected from each cow at each milking session. The objective of this study was to assess the potential of integrating AfiLab real-time milk analyzer measures with the stacking ensemble learning technique using heterogeneous base learners for the in-line daily monitoring of cheese-making traits in Holstein cattle with a view to developing a precision livestock farming system for monitoring the technological quality of milk. Data and samples for wet-laboratory analyses were collected from 499 Holstein cows belonging to 2 farms where the AfiLab system was installed. The traits of concern were 9 milk coagulation traits [3 milk coagulation properties (MCP), and 6 curd firming traits (CFt)], and 7 cheese-making traits [3 cheese yield (CY) traits, and 4 milk nutrient recovery in the curd (REC) traits]. The near-infrared AfiLab spectral data and on-farm information (days in milk and parity) were used to assess the predictive ability of different statistical methods [elastic net (EN), gradient boosting machine (GBM), extreme gradient boosting (XGBoost), and artificial neural network (ANN)] across different cross-validation scenarios. These statistical methods were considered the base learners, which were then combined in a stacking ensemble learning. Results indicate that including information on the cows (days in milk and parity) in the AfiLab infrared prediction increased its accuracy by 10.3% for traditional MCP, 13.8% for curd firming, 9.8% for CY, and 11.2% for REC traits compared with those obtained from near-infrared AfiLab alone. The statistical approaches exhibited high prediction accuracies (R2) averaged across the cross-validation scenarios for traditional MCP (0.58 for ANN, 0.55 for EN and GBM, 0.52 for XGBoost, and 0.62 for stacking ensemble), CFt (0.55 for ANN, 0.54 for EN and GBM, 0.53 for XGBoost, and 0.61 for stacking ensemble), and similar R2 averages for CY and REC (0.55 for ANN, 0.54 for EN and GBM, 0.53 for XGBoost, and 0.61 for stacking ensemble). The ANN approach was more accurate than the other base learners (EN, GBM, and XGBoost) and improved accuracy across cross-validation scenarios on average by 7% for traditional MCP, 5% for CFt, 8% for CY, and 7% for REC. The stacking ensemble method improved prediction accuracy by 3% to 31% for traditional MCP, 2% to 26% for CFt, 1% to 38% for CY traits, and 2% to 27% for REC traits compared with the base learners. The prediction accuracies of the different approaches evaluated tended to decrease from the 10-fold cross-validation to the independent validation scenario, although there was a smaller reduction in prediction accuracy with the stacking ensemble learning technique across all the cross-validation scenarios. Our results show that combining in-line on-farm information with stacking ensemble machine learning represents an effective alternative for obtaining robust daily predictions of milk cheese-making traits.

Abstract:Milk minerals are not only essential components for human health, but they can be informative for milk quality and cow's health. Herein, we investigated the feasibility of Fourier Transformed mid Infrared (FTIR) spectroscopy for the prediction of a detailed panel of 17 macro, trace, and environmental elements in bovine milk, using partial least squares regression (PLS) and machine learning approaches. The automatic machine learning significantly outperformed the PLS regression in terms of prediction performances of the mineral elements. For macrominerals, the R2 ranged from 0.59 to 0.78. Promising predictability was achieved for Cu and B (R2 = 0.66 and 0.74, respectively) and more moderate ones for Fe, Mn, Zn, and Al (R2 from 0.48 to 0.58). These results provide a reliable basis for a rapid and cost-effective quantification of these traits, serving as a resource for dairy farmers seeking to enhance the quality of milk production and optimize cheese properties.
Online milk composition analysis with an on-farm near-infrared sensor

Abstract:Abstract On-farm monitoring of milk composition can support close control of the udder and metabolic health of individual dairy cows. In previous studies, near-infrared (NIR) spectroscopy applied to milk analysis has proven useful for predicting the main components of raw milk (fat, protein, and lactose). In this contribution, we present and evaluate a precise tool for online milk composition analysis on the farm. For each milking, the online analyzer automatically collects and analyses a representative milk sample. The system acquires the NIR transmission spectra of the milk samples in the wavelength range from 960 to 1690 nm and performs a milk composition prediction afterward. Over a testing period of 8 weeks, the sensor collected 1165 NIR transmittance spectra of raw milk samples originating from 36 cows for which reference chemical analyses were performed for fat, protein, and lactose. For the same online sensor system, two calibration scenarios were evaluated: training post-hoc prediction models based on a representative set of calibration samples ( n = 319) acquired over the entire testing period, and training real-time prediction models exclusively on the samples acquired in the first week of the testing period ( n = 308). The obtained prediction models were thoroughly tested on all the remaining samples not included in the calibration sets ( n respectively 846 and 857). For the post-hoc prediction models, this resulted in an overall prediction error (root-mean-squared error of prediction, RMSEP) smaller than 0.08% (all % are in w / w ) for milk fat (range 1.5-6.3%), protein (2.6-4.3%) and lactose (4-5.1%), while for the real-time prediction models the RMSEP was smaller than 0.09% for milk fat and lactose, and smaller than 0.11% for protein. The milk lactose predictions could be further improved by taking into account a cow-specific bias. The presented online sensor system using the real-time prediction approach can thus be used for detailed and autonomous on-farm monitoring of milk composition after each individual milking, as its accuracy is well within the ICAR requirements for on-farm milk analyzers and even meet the ICAR standards for laboratory analysis systems for fat and lactose. For this real-time prediction approach, a drift was observed in the predictions, especially for protein. Therefore, further research on the development of online calibration maintenance techniques is required to correct for this model drift and further improve the performance of this sensor system.

Abstract:Among the dairy sector's current concerns, the assessment of global animal health status is a complex challenge. Its multidimensionality means that global monitoring tools are rarely considered. Instead, specific disease detection is often studied separately and, due to financial and ethical issues, uses small-scale data sets focusing on few biomarkers. Several studies have already been conducted using milk Fourier transform mid-infrared (FT-MIR) spectroscopy to detect mastitis and lameness or to quantify health-related biomarkers in milk or blood. Those studies are relevant but they focus mainly on one biomarker or disease. To solve this issue and the small-scale data set, in this study, we proposed a holistic approach using big data obtained from milk recording, including milk yield, somatic cell count, and 27 FT-MIR-based predictors related to milk composition and animal health status. Using 740,454 records collected from 114,536 first-parity Holstein cows in southern Belgium, we performed repeated unsupervised learning algorithms based on Ward's agglomerative hierarchical clustering method to find potential interesting patterns. A divide-and-conquer approach was used to overcome the limitation of computational resources in clustering a relatively large data set. Five groups of records were identified. Differences observed in the fourth group suggested a relationship to metabolic disorders. The fifth group seemed to be related to mastitis. In a second step, we performed a partial least squares discriminant analysis (PLS-DA) to predict the probability of belonging to those specific groups for the entire data set. The obtained global accuracy was 0.77 and the balanced accuracy (i.e., the mean between sensitivity and specificity) of discriminating the fourth and fifth groups was 0.88 and 0.96, respectively. Then, a validation of the interpretation of those groups was performed using 204 milk and blood reference records. The predicted probability associated with the metabolic disorders issue had significant correlations of 0.54 with blood β-hydroxybutyrate, 0.44 with blood nonesterified fatty acids, -0.32 with blood glucose, -0.23 with milk glucose-6-phosphate, and 0.38 with milk isocitrate. In contrast, the predicted probability of belonging to the mastitis group had correlations of 0.69 with milk lactate dehydrogenase, 0.46 with milk N-acetyl-β-d-glucosaminidase, -0.18 with milk free glucose, and 0.16 with milk glucose-6-phosphate. Consequently, these results suggest that the obtained quantitative traits indirectly reflect some of the main health disorders in dairy farming and could be used to monitor dairy cows on a large scale. By using unsupervised learning on large-scale milk recording data and then validating the pattern using reference laboratory measures, we propose a new approach to quickly assess dairy cow health status.

Abstract:New and emerging technologies, especially those based on non-invasive video and thermal infrared cameras, can be readily tested on robotic milking facilities. In this research, implemented non-invasive computer vision methods to estimate cow’s heart rate, respiration rate, and abrupt movements captured using RGB cameras and machine learning modelling to predict eye temperature, milk production and quality are presented. RGB and infrared thermal videos (IRTV) were acquired from cows using a robotic milking facility. Results from 102 different cows with replicates (n = 150) showed that an artificial neural network (ANN) model using only inputs from RGB cameras presented high accuracy (R = 0.96) in predicting eye temperature (°C), using IRTV as ground truth, daily milk productivity (kg-milk-day−1), cow milk productivity (kg-milk-cow−1), milk fat (%) and milk protein (%) with no signs of overfitting. The ANN model developed was deployed using an independent 132 cow samples obtained on different days, which also rendered high accuracy and was similar to the model development (R = 0.93). This model can be easily applied using affordable RGB camera systems to obtain all the proposed targets, including eye temperature, which can also be used to model animal welfare and biotic/abiotic stress. Furthermore, these models can be readily deployed in conventional dairy farms.

Abstract:During the transition period, dairy cows are often exposed to negative energy balance (NEB), leading to lipid mobilization from adipose tissue into nonesterified fatty acids (NEFA), a common indicator of heightened illness risk. This study aimed to use blood near-infrared (NIR) spectra data to classify NEB into high or low categories, based on early-lactation cow NEFA thresholds. We collected a total of 186 plasma samples from 100 Holstein cows. The samples were categorized into critical thresholds, based on previous literature, of ≥0.60 and ≥0.70 mEq/L for identifying high NEB. Spectral data were preprocessed before the development of the predictive modes, which included the implementation of multiplicative scatter correction, standard normal variate (SNV), and first and second derivatives. The classification was performed using partial least square discriminant analyses (PLS-DA), and predictive performance was assessed using leave-one-out cross-validation. Predictive quality for each class was evaluated through specificity, precision, sensitivity, and F1 score. The study showed promising results, with the SNV technique achieving higher F1 scores. The model found 72.7% specificity, 78.9% precision, 80.8% sensitivity, and 79.8% F1 score to classify animals with NEFA levels of ≥0.60 mEq/L, and 82.1% specificity, 78.7% precision, 80.8% sensitivity, and 79.7% F1 score to classify animals with NEFA levels ≥0.70 mEq/L. These results indicate that NIR spectroscopy could serve as a tool for detecting cows under severe NEB, also showing potential for broader application across the entire transition period, as the spectral signal carried relevant information regarding cow metabolism. Furthermore, the combination of predictors derived from plasma spectra and other cow-level information can lead to more accurate disease alerts, given their relationship with the NEB.
Combination of milk variables and on-farm data as an improved diagnostic tool for metabolic status evaluation in dairy cattle during the transition period

Abstract:Milk composition, particularly milk fatty acids, has been extensively studied as an indicator of the metabolic status of dairy cows during early lactation. In addition to milk biomarkers, on-farm sensor data also hold potential in providing insights into the metabolic health status of cows. While numerous studies have explored the collection of a wide range of sensor data from cows, the combination of milk biomarkers and on-farm sensor data remains relatively underexplored. Therefore, this study aims to identify associations between metabolic blood variables, milk variables, and various on-farm sensor data. Second, it seeks to examine the supplementary or substitutive potential of these data sources. Therefore, data from 85 lactations on metabolic status and on-farm data were collected during 3 wk before calving up to 5 wk after calving. Blood samples were taken on d 3, 6, 9, and 21 after calving for determination of β-hydroxybutyrate (BHB), nonesterified fatty acids (NEFA), glucose, insulin-like growth factor-1 (IGF-1), insulin, and fructosamine. Milk samples were taken during the first 3 wk in lactation and analyzed by mid-infrared for fat, protein, lactose, urea, milk fatty acids, and BHB. Walking activity, feed intake, and body condition score (BCS) were monitored throughout the study. Linear mixed effect models were used to study the association between blood variables and (1) milk variables (i.e., milk models); (2) on-farm data (i.e., on-farm models) consisting of activity and dry matter intake analyzed during the dry period ([D]) and lactation ([L]) and BCS only analyzed during the dry period ([D]); and (3) the combination of both. In addition, to assess whether milk variables can clarify unexplained variation from the on-farm model and vice versa, Pearson marginal residuals from the milk and on-farm models were extracted and related to the on-farm and milk variables, respectively. The milk models had higher coefficient of determination (R2) than the on-farm models, except for IGF-1 and fructosamine. The highest marginal R2 values were found for BHB, glucose, and NEFA (0.508, 0.427, and 0.303 vs. 0.468, 0.358, and 0.225 for the milk models and on-farm models, respectively). Combining milk and on-farm data particularly increased R2 values of models assessing blood BHB, glucose, and NEFA concentrations with the fixed effects of the milk and on-farm variables mutually having marginal R2 values of 0.608, 0.566, and 0.327, respectively. Milk C18:1 was confirmed as an important milk variable in all models, but particularly for blood NEFA prediction. On-farm data were considerably more capable of describing the IGF-1 concentration than milk data (marginal R2 of 0.192 vs. 0.086), mainly due to dry matter intake before calving. The BCS [D] was the most important on-farm variable in relation to blood BHB and NEFA and could explain additional variation in blood BHB concentration compared with models solely based on milk variables. This study has shown that on-farm data combined with milk data can provide additional information concerning the metabolic health status of dairy cows. On-farm data are of interest to be further studied in predictive modeling, particularly because early warning predictions using milk data are highly challenging or even missing.
Spectral Profiling (Fourier Transform Infrared Spectroscopy) and Machine Learning for the Recognition of Milk from Different Bovine Breeds

Abstract:The Podolica cattle breed is widespread in southern Italy, and its productivity is characterized by low yields and an extraordinary quality of milk and meats. Most of the milk produced is transformed into "Caciocavallo Podolico" cheese, which is made with 100% Podolica milk. Fourier Transform Infrared Spectroscopy (FTIR) is the technique that, in this research work, was applied together with machine learning to discriminate 100% Podolica milk from contamination of other Calabrian cattle breeds. The analysis on the test set produced a misclassification percentage of 6.7%. Among the 15 non-Podolica samples in the test set, 2 were misclassified and recognized as Podolica milk even though the milk was from other species. The correct classification rate improved to 100% when the same method was applied to the recognition of Podolica and Pezzata Rossa milk produced by the same farm. Furthermore, this technique was tested for the recognition of Podolica milk mixed with milk from other bovine species. The multivariate model and the respective confusion matrices obtained showed that all the 14 Podolica samples (test set) mixed with 40% non-Podolica milk were correctly classified. In addition, Pezzata Rossa milk produced by the same farm was detected as a contaminant in Podolica milk from the same farm down to concentrations as little as 5% with a 100% correct classification rate in the test set. The method described yielded higher accuracy values when applied to the discrimination of milks from different breeds belonging to the same farm. One of the reasons for this phenomenon could be linked to the elimination of the environmental variable. However, the results obtained in this work demonstrate the possibility of using FTIR to discriminate between milks from different breeds.
Symposium review: Big data, big predictions: Utilizing milk Fourier-transform infrared and genomics to improve hyperketonemia management

Abstract:Negative animal health and performance outcomes are associated with disease incidences that can be labor-intensive, costly, and cumbersome for many farms. Amelioration of unfavorable outcomes through early detection and treatment of disease has emphasized the value of improving health monitoring. Although the value is recognized, detecting hyperketonemia (HYK) is still difficult for many farms to do practically and efficiently. Increasing data streams available to farms presents opportunities to use data to better monitor cow and herd health; however, challenges remain with regard to validating, integrating, and interpreting data. During the transition to lactation period, useful data are presented in the form of milk production and composition, milk Fourier-transform infrared (FTIR) wavelength absorbance, cow management records, and genomics, which have been employed to monitor postpartum onset of HYK. Attempts to predict postpartum HYK from test-day milk and performance variables incorporated into multiple linear regression models have demonstrated sufficient accuracy to monitor monthly herd prevalence; however, they lacked the sensitivity and specificity for individual cow diagnostics. Subsequent artificial neural network prediction models employing FTIR data and milk composition variables achieved 83 and 81% sensitivity and specificity for individual cow diagnostics. Although these results fail to reach the diagnostic goals of 90%, they are achieved without individual cow blood samples, which may justify acceptance of lower performance. The caveat is that these models depend on milk analysis, which is traditionally done every 4 weeks. This infrequent sampling allows for a single diagnostic sample for about half of the fresh cows. Benefits to farms are greatly improved if postpartum cows can be milk-tested weekly. Additionally, this allows for close monitoring of somatic cell count and may open the door for use of other herd health monitoring tools. Future improvements in these models may be achievable by maximizing sensitivity at the expense of specificity and may be most economical in disorders for which the cost of treatment is less than that of mistreating (e.g., HYK). Genomic predictions for HYK may be improved by incorporating genome-wide associated SNP and further utilized for precision management of HYK risk groups. Development and validation of HYK prediction models may provide producers with individual cow and herd-level management tools.
Importance of Mid-Infrared Spectra Regions for the Prediction of Mastitis and Ketosis in Dairy Cows

Abstract:Mid-infrared (MIR) spectroscopy is routinely applied to determine major milk components, such as fat and protein. Moreover, it is used to predict fine milk composition and various traits pertinent to animal health. MIR spectra indicate an absorbance value of infrared light at 1060 specific wavenumbers from 926 to 5010 cm-1. According to research, certain parts of the spectrum do not contain sufficient information on traits of dairy cows. Hence, the objective of the present study was to identify specific regions of the MIR spectra of particular importance for the prediction of mastitis and ketosis, performing variable selection analysis. Partial least squares discriminant analysis (PLS-DA) along with three other statistical methods, support vector machine (SVM), least absolute shrinkage and selection operator (LASSO), and random forest (RF), were compared. Data originated from the Austrian milk recording and associated health monitoring system (GMON). Test-day data and corresponding MIR spectra were linked to respective clinical mastitis and ketosis diagnoses. Certain wavenumbers were identified as particularly relevant for the prediction models of clinical mastitis (23) and ketosis (61). Wavenumbers varied across four distinct statistical methods as well as concerning different traits. The results indicate that variable selection analysis could potentially be beneficial in the process of modeling.
Milk Source Identification and Milk Quality Estimation Using an Electronic Nose and Machine Learning Techniques

Abstract:In this study, an electronic nose (E-nose) consisting of seven metal oxide semiconductor sensors is developed to identify milk sources (dairy farms) and to estimate the content of milk fat and protein which are the indicators of milk quality. The developed E-nose is a low cost and non-destructive device. For milk source identification, the features based on milk odor features from E-nose, composition features (Dairy Herd Improvement, DHI analytical data) from DHI analysis and fusion features are analyzed by principal component analysis (PCA) and linear discriminant analysis (LDA) for dimension reduction and then three machine learning algorithms, logistic regression (LR), support vector machine (SVM), and random forest (RF), are used to construct the classification model of milk source (dairy farm) identification. The results show that the SVM model based on the fusion features after LDA has the best performance with the accuracy of 95%. Estimation model of the content of milk fat and protein from E-nose features using gradient boosting decision tree (GBDT), extreme gradient boosting (XGBoost), and random forest (RF) are constructed. The results show that the RF models give the best performance (R2 = 0.9399 for milk fat; R2 = 0.9301 for milk protein) and indicate that the proposed method in this study can improve the estimation accuracy of milk fat and protein, which provides a technical basis for predicting the quality of milk.

Opportunities and limitations of milk mid-infrared spectra-based estimation of acetone and β-hydroxybutyrate for the prediction of metabolic stress and ketosis in dairy cows

Abstract:Subclinical (SCK) and clinical (CK) ketosis are metabolic disorders responsible for big losses in dairy production. Although Fourier-transform mid-infrared spectrometry (FTIR) to predict ketosis in cows exposed to great metabolic stress was studied extensively, little is known about its suitability in predicting hyperketonemia using individual samples, e.g. in small dairy herds or when only few animals are at risk of ketosis. The objective of the present research was to determine the applicability of milk metabolites predicted by FTIR spectrometry in the individual screening for ketosis. In experiment 1, blood and milk samples were taken every two weeks after calving from Holstein (n = 80), Brown Swiss (n = 72) and Swiss Fleckvieh (n = 58) cows. In experiment 2, cows diagnosed with CK (n = 474) and 420 samples with blood β-hydroxybutyrate [BHB] <1.0 mmol/l were used to investigate if CK could be detected by FTIR-predicted BHB and acetone from a preceding milk control. In experiment 3, correlations between data from an in farm automatic milk analyser and FTIR-predicted BHB and acetone from the monthly milk controls were evaluated. Hyperketonemia occurred in majority during the first eight weeks of lactation. Correlations between blood BHB and FTIR-predicted BHB and acetone were low (r = 0.37 and 0.12, respectively, P < 0.0001), as well as the percentage of true positive values (11.9 and 16.6%, respectively). No association of FTIR predicted ketone bodies with the interval of milk sampling relative to CK diagnosis was found. Data obtained from the automatic milk analyser were moderately correlated with the same day FTIR-predicted BHB analysis (r = 0.61). In conclusion, the low correlations with blood BHB and the small number of true positive samples discourage the use of milk mid-infrared spectrometry analyses as the only method to predict hyperketonemia at the individual cow level.

Abstract:Metabolic disturbances adversely impact productive and reproductive performance of dairy cattle due to changes in endocrine status and immune function, which increase the risk of disease. This may occur in the post-partum phase, but also throughout lactation, with sub-clinical symptoms. Recently, increased attention has been directed towards improved health and resilience in dairy cattle, and genomic selection (GS) could be a helpful tool for selecting animals that are more resilient to metabolic disturbances throughout lactation. Hence, we evaluated the genomic prediction of serum biomarkers levels for metabolic distress in 1353 Holsteins genotyped with the 100K single nucleotide polymorphism (SNP) chip assay. The GS was evaluated using parametric models best linear unbiased prediction (GBLUP), Bayesian B (BayesB), elastic net (ENET), and nonparametric models, gradient boosting machine (GBM) and stacking ensemble (Stack), which combines ENET and GBM approaches.

Abstract:Today, measurement of raw milk quality and composition relies on Fourier transform infrared spectroscopy to monitor and improve dairy production and cow health. However, these laboratory analyzers are bulky, expensive and can only be used by experts. Moreover, the sample logistics and data transfer delay the information on product quality, and the measures taken to optimize the care and feeding of the cattle render them less suitable for real-time monitoring. An on-farm spectrometer with compact size and affordable cost could bring a solution for this discrepancy. This paper evaluates the performance of microelectromechanical system (MEMS)-based near-infrared (NIR) spectrometers as on-farm milk analyzers. These spectrometers use Fabry–Pérot interferometers for wavelength tuning, giving them the advantage of very compact size and affordable price. This study discusses the ability of MEMS spectrometers to reach the accuracy limits set by the International Committee for Animal Recording (ICAR) for at-line analyzers of the milk content regarding fat, protein and lactose. According to the achieved results, the transmission measurements with the NIRONE 2.5 spectrometer perform best, with an acceptable root mean squared error of prediction (RMSEP = 0.21% w/w) for the measurement of milk fat and excellent performance (RMSEP ≤ 0.11% w/w) for protein and lactose. In addition, the transmission measurements using the NIRONE 2.0 module give similar results for fat and lactose (RMSEP of 0.21 and 0.10% w/w respectively), while the prediction of protein is slightly deteriorated (RMSEP = 0.15% w/w). These results show that the MEMS spectrometers can reach sufficient prediction accuracy compared to ICAR standard values for at-line and in-line fat, protein and lactose prediction.

Abstract:Artificial insemination (AI) success in bovine reproduction is vital for the cattle industry's economic sustainability and for advancing the understanding of reproductive physiology. Identify high-fertile animals' fertility is a complex task due to multifactorial traits, including hormonal, age-related, and body condition factors. Early high-fertility identification is crucial for timely interventions and enhancing AI success. In this study, we present the potential use of Fourier-transform infrared (FTIR) spectroscopy on blood serum for early identification of high-fertile Nellore female cows for AI protocols. Blood serum FTIR spectra were obtained from Nellore female cows before AI. FTIR spectra underwent data analysis and the results demonstrated successful discrimination between animals that exhibit pregnant and non-pregnant diagnoses 30 days after AI. FTIR spectra revealed consistent vibrational modes, emphasizing Amide I and II bands. Principal Component Analysis (PCA) effectively segregated groups based on molecular information. Linear SVM with C = 10 and 4 PCs achieved 100% accuracy in the group classification. This innovative approach using FTIR spectroscopy and ML algorithms offers a promising means of high-fertile cow identification, potentially improving AI outcomes in Nellore cattle. The study presents valuable insights into advancements in reproductive management practices for this economically significant breed.
