Abstract:Non-negative Matrix Factorization (NMF) has previously been shown to be a useful decomposition for multivariate data. In this paper, we introduce this new technique to the field of fMRI data analysis. In order to make the representation suitable for task-related brain activation detection, we imposed some additional constraints, and defined an improved contrast function. We deduced the update rules and proved the convergence of the algorithm. In the procedure, the number of factors was determined by visual assessment. We studied 8 healthy right-handed adult volunteers by a 3.0T GE Signa scanner. A block design motor paradigm (bilateral finger tapping) stimulated the blood oxygenation level-dependent (BOLD) response. Gradient Echo EPI sequence was utilized to acquire BOLD contrast functional images. With this constrained NMF (cNMF) we could obtain major activation components and the corresponding time courses, which showed high correlation with the reference function (r>0.7). The results showed that our method would be feasible for detection brain activations from task-related fMRI series.

Abstract:In functional MRI (fMRI), faster acquisition via undersampling of data can improve the spatial-temporal resolution trade-off and increase statistical robustness through increased degrees-of-freedom. High quality reconstruction of fMRI data from undersampled measurements requires proper modeling of the data. We present an fMRI reconstruction approach based on modeling the fMRI signal as a sum of periodic and fixed rank components, for improved reconstruction from undersampled measurements. We decompose the fMRI signal into a component which a has fixed rank and a component consisting of a sum of periodic signals which is sparse in the temporal Fourier domain. Data reconstruction is performed by solving a constrained problem that enforces a fixed, moderate rank on one of the components, and a limited number of temporal frequencies on the other. Our approach is coined PEAR - PEriodic And fixed Rank separation for fast fMRI. Experimental results include purely synthetic simulation, a simulation with real timecourses and retrospective undersampling of a real fMRI dataset. Evaluation was performed both quantitatively and visually versus ground truth, comparing PEAR to two additional recent methods for fMRI reconstruction from undersampled measurements. Results demonstrate PEAR's improvement in estimating the timecourses and activation maps versus the methods compared against at acceleration ratios of R=8,16 (for simulated data) and R=6.66,10 (for real data). PEAR results in reconstruction with higher fidelity than when using a fixed-rank based model or a conventional Low-rank+Sparse algorithm. We have shown that splitting the functional information between the components leads to better modeling of fMRI, over state-of-the-art methods.

Abstract:Functional Magnetic Resonance Imaging (fMRI) is a powerful tool to study human brain activity in a non-invasive manner. It aims to detect brain activation areas in response to specific stimuli. A variety of spatio-temporal fMRI models have been developed to detect the link between cognitive tasks and haemodynamic responses. In conjunction with a parametric approach to HRF modeling, a prototype-based spatio-temporal fMRI model has been developed by (Shen et al. [1]) so as to significantly reduce model complexity, while sufficiently representing dominant spatio-temporal features of fMRI data. However, such a model poses a challenging non-linear parameter estimation task. We propose a modification of the parametric HRF model used in [1] so as to de-couple the HRF's response magnitude parameter from its shape parameters. This is justified through both algorithmical and conceptual arguments. We show in extensive numerical experiments that, compared with the original model, the model based on normalized HRF has much more favorable parameter estimation properties, although a careful data driven initialization can improve parameter estimation, especially in the original model employing un-normalized HRF.
Stimulus-modulated approach to steady-state: A new paradigm for event-related fMRI.

Abstract:Functional MRI (fMRI) studies discard the initial volumes acquired during the approach of the magnetization to its steady-state value. Here, we leverage the substantially higher temporal signal-to-noise ratio (tSNR) of these initial volumes to increase the sensitivity of event-related fMRI experiments. To do this, we introduce Acquisition Free Periods (AFPs) that allow for the full recovery of the magnetization, followed by equal-length task or baseline acquisition blocks (AB) of fMRI volumes. An appropriately placed stimulus in the AFP produces a Blood Oxygenation-Level-Dependent (BOLD) response that peaks during the initial high tSNR phase of the AB, yielding an ~50% reduction in the number of trials (relative to conventional fMRI) needed to achieve a given statistical threshold. The AFP allows flexibility for the presentation of auditory stimuli, uncontaminated recording of electrophysiological activity, physiological gating, as well as the ability to average aperiodic fMRI data using stimulus or response-locked signal acquisition.

Abstract:An important, open problem in neuroimaging analyses is developing analytical methods that ensure precise inferences about neural activity underlying fMRI BOLD signal despite the known presence of confounds. Here, we develop and test a new meta-algorithm for conducting semi-blind (i.e., no knowledge of stimulus timings) deconvolution of the BOLD signal that estimates, via bootstrapping, both the underlying neural events driving BOLD as well as the confidence of these estimates. Our approach includes two improvements over the current best performing deconvolution approach; 1) we optimize the parametric form of the deconvolution feature space; and, 2) we pre-classify neural event estimates into two subgroups, either known or unknown, based on the confidence of the estimates prior to conducting neural event classification. This knows-what-it-knows approach significantly improves neural event classification over the current best performing algorithm, as tested in a detailed computer simulation of highly-confounded fMRI BOLD signal. We then implemented a massively parallelized version of the bootstrapping-based deconvolution algorithm and executed it on a high-performance computer to conduct large scale (i.e., voxelwise) estimation of the neural events for a group of 17 human subjects. We show that by restricting the computation of inter-regional correlation to include only those neural events estimated with high-confidence the method appeared to have higher sensitivity for identifying the default mode network compared to a standard BOLD signal correlation analysis when compared across subjects.

Abstract:Abstract Over the last few years, an increasing body of evidence points to the hemodynamic response function as an important confound of resting-state functional connectivity. Several studies in the literature proposed using blind deconvolution of resting-state fMRI data to retrieve the HRF, which can be subsequently used for hemodynamic deblurring. A basic hypothesis in these studies is that relevant information of the resting-state brain dynamics is condensed in discrete events resulting in large amplitude peaks in the BOLD signal. In this work, we showed that important information of resting-state activity, in addition to the larger amplitude peaks, is also concentrated in lower amplitude peaks. Moreover, due to the strong effect of physiological noise and head motion on the BOLD signal, which in many cases may not be completely removed after preprocessing, the neurophysiological origin of the large amplitude BOLD signal peaks is questionable. Hence, focusing on the large amplitude BOLD signal peaks may yield biased HRF estimates. To define discrete events of neuronal origins, we proposed using simultaneous EEG-fMRI along with convolutional sparse coding analysis. Our results suggested that events detected in the EEG are able to describe the slow oscillations of the BOLD signal and to obtain consistent HRF shapes across subjects under both task-based and resting-state conditions.

Abstract:Non-invasive methods to measure brain activity are important to understand cognitive processes in the human brain. A prominent example is functional magnetic resonance imaging (fMRI), which is a noisy measurement of a delayed signal that depends non-linearly on the neuronal activity through the neurovascular coupling. These characteristics make the inference of neuronal activity from fMRI a difficult but important step in fMRI studies that require information at the neuronal level. In this article, we address this inference problem using a Bayesian approach where we model the latent neural activity as a stochastic process and assume that the observed BOLD signal results from a realistic physiological (Balloon) model. We apply a recently developed smoothing method called APIS to efficiently sample the posterior given single event fMRI time series. To infer neuronal signals with high likelihood for multiple time series efficiently, a modification of the original algorithm is introduced. We demonstrate that our adaptive procedure is able to compensate the lacking of inputs in the model to infer the neuronal activity and that it outperforms dramatically the standard bootstrap particle filter-smoother in this setting. This makes the proposed procedure especially attractive to deconvolve resting state fMRI data. To validate the method, we evaluate the quality of the signals inferred using the timing information contained in them. APIS obtains reliable event timing estimates based on fMRI data gathered during a reaction time experiment with short stimuli. Hence, we show for the first time that one can obtain accurate absolute timing of neuronal activity by reconstructing the latent neural signal.

Abstract:Typical fMRI analyses often assume a canonical hemodynamic response function (HRF) that primarily focuses on the peak height of the overshoot, neglecting other morphological aspects. Consequently, reported analyses often reduce the overall response curve to a single scalar value. In this study, we take a data-driven approach to HRF estimation at the whole-brain voxel level, without assuming a response profile at the individual level. We then employ a roughness penalty at the population level to estimate the response curve, aiming to enhance predictive accuracy, inferential efficiency, and cross-study reproducibility. By examining a fast event-related FMRI dataset, we demonstrate the shortcomings and information loss associated with adopting the canonical approach. Furthermore, we address the following key questions: 1) To what extent does the HRF shape vary across different regions, conditions, and participant groups? 2) Does the data-driven approach improve detection sensitivity compared to the canonical approach? 3) Can analyzing the HRF shape help validate the presence of an effect in conjunction with statistical evidence? 4) Does analyzing the HRF shape offer evidence for whole-brain response during a simple task?

Abstract:Extracting activation patterns from functional Magnetic Resonance Images (fMRI) datasets remains challenging in rapid-event designs due to the inherent delay of blood oxygen level-dependent (BOLD) signal. The general linear model (GLM) allows to estimate the activation from a design matrix and a fixed hemodynamic response function (HRF). However, the HRF is known to vary substantially between subjects and brain regions. In this paper, we propose a model for jointly estimating the hemodynamic response function (HRF) and the activation patterns via a low-rank representation of task <a class="link-external link-http" href="http://effects.This" rel="external noopener nofollow">this http URL</a> model is based on the linearity assumption behind the GLM and can be computed using standard gradient-based solvers. We use the activation patterns computed by our model as input data for encoding and decoding studies and report performance improvement in both settings.

Abstract:We present the results from two sets of Monte Carlo simulations aimed at evaluating the robustness of some preprocessing parameters of SPM99 for the analysis of functional magnetic resonance imaging (fMRI). Statistical robustness was estimated by implementing parametric and nonparametric simulation approaches based on the images obtained from an event-related fMRI experiment. Simulated datasets were tested for combinations of the following parameters: basis function, global scaling, low-pass filter, high-pass filter and autoregressive modeling of serial autocorrelation. Based on single-subject SPM analysis, we derived the following conclusions that may serve as a guide for initial analysis of fMRI data using SPM99: (1) The canonical hemodynamic response function is a more reliable basis function to model the fMRI time series than HRF with time derivative. (2) Global scaling should be avoided since it may significantly decrease the power depending on the experimental design. (3) The use of a high-pass filter may be beneficial for event-related designs with fixed interstimulus intervals. (4) When dealing with fMRI time series with short interstimulus intervals (<8 s), the use of first-order autoregressive model is recommended over a low-pass filter (HRF) because it reduces the risk of inferential bias while providing a relatively good power. For datasets with interstimulus intervals longer than 8 seconds, temporal smoothing is not recommended since it decreases power. While the generalizability of our results may be limited, the methods we employed can be easily implemented by other scientists to determine the best parameter combination to analyze their data.

Abstract:Event-related (ER) fMRI has evoked great interest due to the ability to depict the dynamic features of human brain function during various cognitive tasks. Thus far, all cognitive ER-fMRI studies have been based on blood oxygenation level-dependent (BOLD) contrast techniques. Compared with BOLD-based fMRI techniques, perfusion-based fMRI is able to localize the region of neuronal activity more accurately. This report demonstrates, for the first time, the detection of the brain response to a cognitive task using high temporal resolution perfusion-based ER-fMRI. An English verb generation task was used in this study. Results show that perfusion-based ER-fMRI accurately depicts the activation in Broca's area. Average changes in regional relative cerebral blood flow reached a maximum value of 30.7% at similar to 6.5 s after the start of stimulation and returned to 10% of the maximum value at similar to 12.8 s, Our results show that perfusion-based ER-fMRI is a useful tool for cognitive neuroscience studies, providing comparable temporal resolution and better localization of brain function than BOLD ER-fMRI. Abstract:Functional magnetic resonance imaging (fMRI) is widely used to study the operational organization of the human brain, but the exact relationship between the measured fMRI signal and the underlying neural activity is unclear. Here we present simultaneous intracortical recordings of neural signals and fMRI responses. We compared local field potentials (LFPs), single- and multi-unit spiking activity with highly spatio-temporally resolved blood-oxygen-level-dependent (BOLD) fMRI responses from the visual cortex of monkeys. The largest magnitude changes were observed in LFPs, which at recording sites characterized by transient responses were the only signal that significantly correlated with the haemodynamic response. Linear systems analysis on a trial-by-trial basis showed that the impulse response of the neurovascular system is both animal- and site-specific, and that LFPs yield a better estimate of BOLD responses than the multi-unit responses. These findings suggest that the BOLD contrast mechanism reflects the input and intracortical processing of a given area rather than its spiking output.

High Spatial Correspondence At A Columnar Level Between Activation And Resting State Fmri Signals And Local Field Potentials

Abstract:Although blood oxygenation level-dependent (BOLD) fMRI has been widely used to map brain responses to external stimuli and to delineate functional circuits at rest, the extent to which BOLD signals correlate spatially with underlying neuronal activity, the spatial relationships between stimulus-evoked BOLD activations and local correlations of BOLD signals in a resting state, and whether these spatial relationships vary across functionally distinct cortical areas are not known. To address these critical questions, we directly compared the spatial extents of stimulated activations and the local profiles of intervoxel resting state correlations for both high-resolution BOLD at 9.4 T and local field potentials (LFPs), using 98-channel microelectrode arrays, in functionally distinct primary somatosensory areas 3b and 1 in nonhuman primates. Anatomic images of LFP and BOLD were coregistered within 0.10 mm accuracy. We found that the point spread functions (PSFs) of BOLD and LFP responses were comparable in the stimulus condition, and both estimates of activations were slightly more spatially constrained than local correlations at rest. The magnitudes of stimulus responses in area 3b were stronger than those in area 1 and extended in a medial to lateral direction. In addition, the reproducibility and stability of stimulus-evoked activation locations within and across both modalities were robust. Our work suggests that the intrinsic resolution of BOLD is not a limiting feature in practice and approaches the intrinsic precision achievable by multielectrode electrophysiology.

Abstract:Standard detection of evoked brain activity in functional MRI (fMRI) relies on a fixed and known shape of the impulse response of the neurovascular coupling, namely the hemodynamic response function (HRF). To cope with this issue, the joint detection-estimation (JDE) framework has been proposed. This formalism enables to estimate a HRF per region but for doing so, it assumes a prior brain partition (or parcellation) regarding hemodynamic territories. This partition has to be accurate enough to recover accurate HRF shapes but has also to overcome the detection-estimation issue: the lack of hemodynamics information in the non-active positions. An hemodynamically-based parcellation method is proposed, consisting first of a feature extraction step, followed by a Gaussian Mixture-based parcellation, which considers the injection of the activation levels in the parcellation process, in order to overcome the detection-estimation issue and find the underlying hemodynamics.

Abstract:Functional magnetic resonance imaging (fMRI) is a powerful technique with the potential to estimate individual variations in behavioral and cognitive traits. Joint learning of multiple datasets can utilize their complementary information so as to improve learning performance, but it also gives rise to the challenge for data fusion to effectively integrate brain patterns elicited by multiple fMRI data. However, most of the current data fusion methods analyze each single dataset separately and further infer the relationship among them, which fail to utilize the multidimensional structure inherent across modalities and may ignore complex but important interactions. To address this issue, we propose a novel sparse tensor decomposition method to integrate multiple task-stimulus (paradigm) fMRI data. Seeing each paradigm fMRI as one modality, our proposed method considers the relationships across subjects and modalities simultaneously. In specific, a third-order tensor is first modeled by using the functional network connectivity (FNC) of subjects in multiple fMRI paradigms. A novel sparse tensor decomposition with the regularization terms is designed to factorize the tensor into a series of rank-one components, which can extract the shared components across modalities as the embedded features. The $L_{2,1}$-norm regularizer (i.e., group sparsity) is enforced to select a few common features among multiple subjects. Validation of the proposed method is performed on realistic three paradigm fMRI datasets from the Philadelphia Neurodevelopmental Cohort (PNC) study, for the study of the relationship between the FNC and human cognitive abilities. Experimental results show our method outperforms several other competing methods in the prediction of individuals with different cognitive behaviors via the wide range achievement test (WRAT). Furthermore, our method discovers the FNC related to the cognitive beha-iors, such as the connectivity associated with the default mode network (DMN) for three paradigms, and the connectivity between DMN and visual (VIS) domains within the emotion task.

A practical model-based segmentation approach for improved activation detection in single-subject functional Magnetic Resonance Imaging studies

Abstract:Functional Magnetic Resonance Imaging (fMRI) maps cerebral activation in response to stimuli but this activation is often difficult to detect, especially in low-signal contexts and single-subject studies. Accurate activation detection can be guided by the fact that very few voxels are, in reality, truly activated and that these voxels are spatially localized, but it is challenging to incorporate both these facts. We address these twin challenges to single-subject and low-signal fMRI by developing a computationally feasible and methodologically sound model-based approach, implemented in the R package MixfMRI, that bounds the a priori expected proportion of activated voxels while also incorporating spatial context. An added benefit of our methodology is the ability to distinguish voxels and regions having different intensities of activation. Our suggested approach is evaluated in realistic two- and three-dimensional simulation experiments as well as on multiple real-world datasets. Finally, the value of our suggested approach in low-signal and single-subject fMRI studies is illustrated on a sports imagination experiment that is often used to detect awareness and improve treatment in patients in persistent vegetative state (PVS). Our ability to reliably distinguish activation in this experiment potentially opens the door to the adoption of fMRI as a clinical tool for the improved treatment and therapy of PVS survivors and other patients.

Deconvolution of hemodynamic responses along the cortical surface using personalized functional near infrared spectroscopy

Abstract:In functional near infrared spectroscopy (fNIRS), deconvolution analysis of oxy and deoxy-hemoglobin concentration changes allows estimating specific hemodynamic response functions (HRF) elicited by neuronal activity, taking advantage of the fNIRS excellent temporal resolution. Diffuse optical tomography (DOT) is also becoming the new standard reconstruction procedure as it is more accurate than the modified Beer Lambert law approach at the sensor level. The objective of this study was to assess the relevance of HRF deconvolution after DOT constrained along the cortical surface. We used local personalized fNIRS montages which consists in optimizing the position of fNIRS optodes to ensure maximal sensitivity to subject specific target brain regions. We carefully evaluated the accuracy of deconvolution when applied after DOT, using realistic simulations involving several HRF models at different signal to noise ratio (SNR) levels and on real data related to motor and visual tasks in healthy subjects and from spontaneous pathological activity in one patient with epilepsy. We demonstrated that DOT followed by deconvolution was able to accurately recover a large variability of HRFs over a large range of SNRs. We found good performances of deconvolution analysis for SNR levels usually encountered in our applications and we were able to reconstruct accurately the temporal dynamics of HRFs in real conditions.

Abstract:Functional magnetic resonance imaging or functional MRI (fMRI) is a non-invasive way to assess brain activity by detecting changes associated with blood flow. In this work, we propose a full Bayesian procedure to analyze fMRI data for individual and group stages. For the individual stage we use a multivariate dynamic linear model (MDLM), where the temporal dependence is modeled through the state parameters and the spatial dependence is modeled only locally, taking the nearest neighbors of each voxel location. For the group stage we take advantage of the posterior distribution of the state parameters obtained in the individual stage and create a new posterior distribution that represents the updated beliefs for the group analysis. Since the posterior distribution for the state parameters is indexed by the time $t$, we propose an algorithm that allows on-line estimated curves of the state parameters to be drawn and posterior probabilities computed in order to assess brain activation for both individual and group analysis. We propose an alternative analysis for the group stage using a Gaussian process ANOVA model, where the on-line estimated curves obtained in the individual stage are modeled as a functional response. Finally, we assess our proposed modeling procedure using real resting-state data and computing empirical false-positive brain activation rates.

Abstract:This study investigates the functional network underlying response inhibition in the human brain, particularly the role of the basal ganglia in successful action cancellation. Functional magnetic resonance imaging (fMRI) approaches have frequently used the stop-signal task (SST) to examine this network. We merge five such datasets, using a novel aggregatory method allowing the unification of raw fMRI data across sites. This meta-analysis, along with other recent aggregatory fMRI studies, do not find evidence for the innervation of the or cortico-basal-ganglia pathways in successful response inhibition. What we do find, is large subcortical activity profiles for trials. We discuss possible explanations for the mismatch of findings between the fMRI results presented here and results from other research modalities that have implicated nodes of the basal ganglia in successful inhibition. We also highlight the substantial effect smoothing can have on the conclusions drawn from task-specific GLMs. First and foremost, this study presents a proof of concept for meta-analytical methods that enable the merging of extensive, unprocessed or unreduced datasets. It demonstrates the significant potential that open-access data sharing can offer to the research community. With an increasing number of datasets being shared publicly, researchers will have the ability to conduct meta-analyses on more than just summary data.
