Abstract:Knowledge of hydrogen locations and protonation states is critical for a fundamental understanding of biological macromolecular function/interactions, and neutron macromolecular crystallography (NMX) is uniquely suited among the experimental structural-determination methods to provide this information. However, despite its potential, NMX remains a relatively niche technique, due to substantial limitations. This review explores NMX's role amongst the evolving landscape of structural biology, comparing and contrasting it to the historical gold standard of X-ray macromolecular crystallography (X-ray MX) and the increasingly prevalent electron-based methods—i.e., electron microscopy (EM) and electron diffraction (ED). Forthcoming developments (e.g., the European Spallation Source in Lund, Sweden, coming online) are expected to substantially address current limitations and ensure NMX will remain relevant in the coming decades.

Reducing Shift Cycles and Test Power using Linear Feedforward Network

Abstract:A scheme is proposed for inserting a linear feedforward network composed of XOR gates in scan chains. The proposed scheme reduces scan-in, scan-out, and scan clocking power by reducing the number of shift cycles required to load test patterns into scan chains. Reducing shift cycles also contributes to test time and test storage reduction. After inserting the linear feedforward network, the corresponding test stimulus and test response are obtained by solving linear equations for the specified bits. Using the feedforward XOR gates, the number of shift cycles can be reduced significantly with relatively small hardware overhead. The proposed scheme can be used in standard scan architectures as well as in conjunction with other test data compression techniques. Because it can preserve many of the X's in the test cubes, it is very efficient when used with linear expansion schemes to reduce power significantly.

Abstract:Recent developments in neutron scattering instrumentation and sample handling have enabled studies of more complex biological samples and measurements at shorter exposure times. The experiments are typically conducted in D2O-based buffers to emphasize or diminish scattering from a particular component or to minimize background noise in the experiment. To extract most information from such experiments it is thus desirable to determine accurate estimates of how and when closely bound hydrogen atoms from the biomolecule exchange with the deuterium in the solvent. This article introduces and documents software, PSX, for exploring the effect of hydrogen–deuterium exchange for proteins solubilized in D2O as well as the underlying bioinformatical models. The software aims to be generally applicable for any atomistic structure of a protein and its surrounding environment, and thus captures effects of both heterogenous exchange rates throughout the protein structure and varying the experimental conditions such as pH and temperature. The paper concludes with examples of applications and estimates of the effect in typical scenarios emerging in small-angle neutron scattering on biological macromolecules in solution. The analysis presented here suggests that the common assumption of 90% exchange is in many cases an overestimate with the rapid sample handling systems currently available, which leads to fitting and calibration issues when analysing the data. Source code for the presented software is available from an online repository in which it is published under version 3 of the GNU publishing licence.

Abstract:The current benchmark study is focused on determiningthe mostprecise theoretical method for optimizing the geometry of transitionmetal-dinitrogen complexes. To accomplish this goal, sevendensity functional (DF) methods from five distinct classes of densityfunctional theory (DFT) have been selected, including B3LYP-D3(BJ),BP86-D3(BJ), PBE0-D3(BJ), & omega;B97X-D, M06, M06-L, and TPSSh-D3(BJ).These DFs will be utilized with the Karlsruhe basis set (def2-SVP).To carry out this benchmark study, a total of forty-two structurallydiverse transition metal-dinitrogen compounds with experimentallyknown X-ray data have been selected from the Cambridge CrystallographicData Centre (CCDC). Based on a comparison of the theoretical datawith experimental values (X-ray) of the selected transition metal-dinitrogencompounds, statistical parameters such as root-mean-square deviation(RMSD) and N-N and M-N bond lengths are obtained toevaluate the performance of the seven chosen DFs. According to theobtained results, among all DFT methods used in the study, Minnesotafunctionals (M06 and M06-L) and TPSSh-D3(BJ) show good performance,with lower RMSD values. This suggests that these three methods arethe most reliable for optimizing the geometry of transition metal-dinitrogencomplexes. Based on the absolute errors of the N-N and M-Nbond lengths relative to the X-ray data, further analysis is conducted,and it is determined that M06-L is the best functional for optimizingthe geometry of transition metal-dinitrogen compounds. Additionally,the influence of using a high-level basis set (def2-TZVP) comparedto def2-SVP on the calculated RMSD among the seven chosen methodsis found to be negligible.
Reverse Monte Carlo investigations concerning recent isotopic substitution neutron diffraction data on liquid water

Abstract:Although liquid water has been studied for many decades by (X-ray and neutron) diffraction measurements, new experimental results keep appearing, virtually every year. The reason for this is that neither X-ray, nor neutron diffraction data are trivial to correct and interpret for this essential substance. Since X-rays are somewhat insensitive to hydrogen, neutron diffraction with (most frequently, H/D) isotopic substitution is vital for investigating the most important feature in water: hydrogen bonding. Here, the two very recent sets of neutron diffraction data are considered, both exploiting the contrast between light and heavy hydrogen, $^1$H and $^2$H, in different ways. Reverse Monte Carlo structural modeling is applied for constructing large structural models that are as consistent as possible with all experimental information, both in real and reciprocal space. The method has also proven to be useful for revealing where possible small inconsistencies appear during primary data processing: for one neutron data set, it is the molecular geometry that may not be maintained within reasonable limits, whereas for the other set, it is one of the (composite) radial distribution functions that cannot be modeled at the same (high) level as the other three functions. Nevertheless, details of the local structure around the hydrogen bonds appear very much the same for both data sets: the most probable hydrogen bond angle is straight, and the nearest oxygen neighbours of a central oxygen atom occupy approximately tetrahedral positions.

Protein Structure Determination Using a Riemannian Approach

Abstract:Protein NMR structure determination is one of the most extensively studied problems. Here, we adopt a novel method based on a matrix completion technique – the Riemannian approach – to rebuild the protein structure from the nuclear Overhauser effect distance restraints and the dihedral angle restraints. In comparison with the cyana method, the results generated via the Riemannian approach are more similar to the standard X‐ray crystallographic structures as a result of the simple but powerful internal calculation processing function. In addition, our results demonstrate that the Riemannian approach has a comparable or even better performance than the cyana method on other structural assessment metrics, including the stereochemical quality and restraint violations. Abstract:The investigation of light-induced structural changes by diffractive methods has improved much in the last two decades. We present here the case of neutron photocrystallography for which we have built a special experimental setup at the single crystal neutron diffractometer TriCS at the Swiss Spallation Neutron Source SINQ. We illustrate the progress of the method on the example of the structural determination of photoinduced nitrosyl linkage-isomers in Na2[Fe(CN)5NO] 2H2O. The in-situ determination of the population of the light-induced linkage isomers by optical transmission measurements enhances the reliability of such structural investigations considerably. Additionally we present a new simulation tool within the program package JANA2006 which allows to plan a photocrystallographic experiment thoroughly since the required q-range, the minimally needed population of the photoinduced species, as well as the necessary counting statistics for a successful single crystal diffraction experiment can be evaluated in advance.

NMR Calculations with Quantum Methods: Development of New Tools for Structural Elucidation and Beyond

Abstract:Structural elucidation is an important and challenging stage in the discovery of new organic molecules. Single-crystal X-ray analysis provides the most unquestionable results, though in practice the availability of suitable crystals limits its broad use. On the other hand, NMR spectroscopy has become the leading and universal technique to accomplish the task. Despite continuous advances in the field, the misinterpretation of NMR data is commonplace, evidenced by the large number of erroneous structures being published in top journals. Quantum calculations of NMR chemical shifts and scalar coupling constants emerged as ideal complements to facilitate the elucidation process when experimental NMR data is inconclusive. Since seminal reports demonstrated that affordable DFT methods provide NMR predictions accurate enough to differentiate among closely related isomers, the discipline has experienced substantial growth. The impact has been felt in different areas, and nowadays the results of such calculations are routinely seen in high impact literature.This Account describes our investigations in the field of quantum NMR calculations, focusing on the development of tools for structural elucidation and practical applications. We pioneered the use of artificial intelligence methods in the development of novel strategies of structural validation. Our first generation of trained artificial neural networks (ANNs) showed excellent ability to identify mistakes at the atom connectivity level, whereas the use of multidimensional pattern recognition pushed the performance to the stereochemical limit. In a conceptually different approach, we developed DP4+, an updated version of the DP4 probability used to determine the most likely structure among two or more candidates when one set of experimental data is available. Increasing the level of theory in NMR calculations and including unscaled data in the formalism improved the performance of the method, further validated to settle the configuration of challenging motifs such as spiroepoxides or Mosher's derivatives. One of the limitations of DP4+ is related to the relatively large computational cost involved in obtaining DFT-optimized geometries, which led to the development of a fast variant including the valuable information provided by coupling constants (J-DP4 method).These tools were explored to suggest the most probable structure of controversial natural or unnatural products originally misassigned, with some predictions further validated by synthesis (as in the case of pseudorubriflordilactone B). The possibility of predicting the structure of a natural product without requiring authentic sample was investigated in collaboration with Prof. Pilli (UNICAMP, Brazil) in the computer-guided total synthesis and stereochemical revisions of several natural products. Despite these advances, there remain considerable challenges, such as the case of configurational assessment of polar systems featuring multiple intramolecular hydrogen bonding interactions because of the poor energy predictions provided by most DFT methods. In our latest work, we tackle this problem by averaging the results provided by randomly generated ensembles, paving the way for a new paradigm in quantum NMR-assisted structural elucidation.
Extraction of local hydrogen exchange data from HDX CAD MS measurements by deconvolution of isotopic distributions of fragment ions

Abstract:Hydrogen/deuterium exchange (HDX) coupled to protein fragmentation either in solution (by means of proteolysis) or in the gas phase (using collisional activation of protein ions) and followed by mass spectral measurements of deuterium content of individual fragments has become one of the major experimental tools to probe protein structure and dynamics. One difficulty, which often arises in the course of interpretation of HDX MS data, is a need to separate deuterium contribution to the observed isotopic patterns from that of naturally occurring isotopes. Another frequently encountered problem, especially when HDX in solution is followed by protein ion fragmentation in the gas phase, is a need to determine the deuterium content of an internal protein segment based on the measured isotopic distributions of overlapping fragments. While several algorithms were developed in the past several years to address the first problem, the second one did not enjoy as much attention. Here we report a new algorithm based on a maximum entropy principle, which is capable of extracting local exchange data form the isotope distribution of overlapping fragments, as well as subtracting the background due to the presence of natural isotopes and residual deuterium in exchange buffers. The new method is tested with several proteins and appears to generate stable solutions even under unfavorable circumstances, e.g., when the resolving power of a mass analyzer is not sufficient to avoid signal interference or when the isotopic distributions of individual fragments are complex and cannot be approximated with simple binomial distributions. The latter feature makes the algorithm particularly useful when the exchange in solution is correlated or semicorrelated, paving the way to precise structural characterization of non-native protein states in solution.
Neutron diffraction of hydrogenous materials: measuring incoherent and coherent intensities separately from liquid water - a 40-year-old puzzle solved

Abstract:(short version) Accurate determination of the coherent static structure factor of disordered materials containing proton nuclei is prohibitively difficult by neutron diffraction, due to the large incoherent cross section of $^1$H. This notorious problem has set severe obstacles to the structure determination of hydrogenous materials up to now, via introducing large uncertainties into neutron diffraction data processing. Here we present the first accurate separate measurements, using polarized neutron diffraction, of the coherent and incoherent contributions to the total static structure factor of 5 mixtures of light and heavy water, over an unprecedentedly wide momentum transfer range. The structure factors of H$_2$O and D$_2$O mixtures derived in this work may signify the beginning of a new era in the structure determination of hydrogenous materials, using neutron diffraction.

Abstract:The structural investigation of cellular membranes requires access to model systems where the molecular complexity is representative of the cellular environment and that allow for the exploitation of structural techniques. Neutron scattering, and in particular neutron diffraction can provide unique and detailed information on the structure of lipid membranes. However, deuterated samples are desirable to fully exploit this powerful method. Recently, the extraction of lipids from microorganisms grown in deuterated media was demonstrated to be both an attracting route to obtain complex lipid mixtures resembling the composition of natural membranes, and to producing deuterated molecules in a very convenient way. A full characterization of these deuterated extracts is hence pivotal for their use in building up model membrane systems. Here we report the structural characterization of lipid extracts obtained from Pichia pastoris by means of neutron diffraction measurements. In particular, we compare the structure of membranes extracted from yeast cells grown in a standard culture medium and in a corresponding deuterated culture medium. The results show that the different molecular composition of the deuterated and protiated lipid extracts induce different structural organization of the lipid membranes. In addition, we compare these membranes composed of extracted yeast lipids with stacked bilayers prepared from synthetic lipid mixtures.

Abstract:Pin the tail on the hydrogens X-ray diffraction has been the method of choice for determining the positions of atoms within a crystal. However, the technique works better for atoms with higher atomic numbers and requires single crystals of a minimum size. Abstract:The validation of structural models obtained by macromolecular X-ray crystallography against experimental diffraction data, whether before deposition into the PDB or after, is typically carried out exclusively against the merged data that are eventually archived along with the atomic coordinates. It is shown here that the availability of unmerged reflection data enables valuable additional analyses to be performed that yield improvements in the final models, and tools are presented to implement them, together with examples of the results to which they give access. The first example is the automatic identification and removal of image ranges affected by loss of crystal centering or by excessive decay of the diffraction pattern as a result of radiation damage. The second example is the `reflection-auditing' process, whereby individual merged data items showing especially poor agreement with model predictions during refinement are investigated thanks to the specific metadata (such as image number and detector position) that are available for the corresponding unmerged data, potentially revealing previously undiagnosed instrumental, experimental or processing problems. The third example is the calculation of so-called F(early) − F(late) maps from carefully selected subsets of unmerged amplitude data, which can not only highlight the location and extent of radiation damage but can also provide guidance towards suitable fine-grained parametrizations to model the localized effects of such damage.

High-Resolution Macromolecular Structure Determination by MicroED, a cryo-EM Method

Abstract:Microelectron diffraction (MicroED) is a new cryo-electron microscopy (cryo-EM) method capable of determining macromolecular structures at atomic resolution from vanishingly small 3D crystals. MicroED promises to solve atomic resolution structures from even the tiniest of crystals, less than a few hundred nanometers thick. MicroED complements frontier advances in crystallography and represents part of the rebirth of cryo-EM that is making macromolecular structure determination more accessible for all. Here we review the concept and practice of MicroED, for both the electron microscopist and crystallographer. Where other reviews have addressed specific details of the technique (Hattne et al., 2015; Shi et al., 2016; Shi, Nannenga, Iadanza, & Gonen, 2013), we aim to provide context and highlight important features that should be considered when performing a MicroED experiment.

Abstract:The crystal structures of Li2NH,LiNH2,Li4BN3H10,and BH3NH3 have been investigated using powder neutron diffraction with high sensitivity.The lattice parameters and the atomic positions were determined using Rietveld refinement.These studies have revealed differences between studies conducted with x-rays and by neutrons,using deuterated compounds,and have shown some systematic trends between bond lengths and decomposition temperatures.The mixture of different hydrides such as LiBH4 and LiNH2 may provide new materials to meet hydrogen storage targets through changing the hydrogen host bond,such as N-H,B-H bonds.
Accurate structure models and absolute configuration determination using dynamical effects in continuous-rotation 3D electron diffraction data

Abstract:Continuous-rotation 3D electron diffraction methods are increasingly popular for the structure analysis of very small organic molecular crystals and crystalline inorganic materials. Dynamical diffraction effects cause non-linear deviations from kinematical intensities that present issues in structure analysis. Here, a method for structure analysis of continuous-rotation 3D electron diffraction data is presented that takes multiple scattering effects into account. Dynamical and kinematical refinements of 12 compounds—ranging from small organic compounds to metal–organic frameworks to inorganic materials—are compared, for which the new approach yields significantly improved models in terms of accuracy and reliability with up to fourfold reduction of the noise level in difference Fourier maps. The intrinsic sensitivity of dynamical diffraction to the absolute structure is also used to assign the handedness of 58 crystals of 9 different chiral compounds, showing that 3D electron diffraction is a reliable tool for the routine determination of absolute structures.

On Open and Strong-Scaling Tools for Atom Probe Crystallography: High-Throughput Methods for Indexing Crystal Structure and Orientation

Abstract:Volumetric crystal structure indexing and orientation mapping are key data processing steps for virtually any quantitative study of spatial correlations between the local chemistry and the microstructure of a material. For electron and X-ray diffraction methods it is possible to develop indexing tools which compare measured and analytically computed patterns to decode the structure and relative orientation within local regions of interest. Consequently, a number of numerically efficient and automated software tools exist to solve the above characterisation tasks. For atom probe tomography (APT) experiments, however, the strategy of making comparisons between measured and analytically computed patterns is less robust because many APT datasets may contain substantial noise. Given that general enough predictive models for such noise remain elusive, crystallography tools for APT face several limitations: Their robustness to noise, and therefore, their capability to identify and distinguish different crystal structures and orientation is limited. In addition, the tools are sequential and demand substantial manual interaction. In combination, this makes robust uncertainty quantifying with automated high-throughput studies of the latent crystallographic information a difficult task with APT data. To improve the situation, we review the existent methods and discuss how they link to those in the diffraction communities. With this we modify some of the APT methods to yield more robust descriptors of the atomic arrangement. We report how this enables the development of an open-source software tool for strong-scaling and automated identifying of crystal structure and mapping crystal orientation in nanocrystalline APT datasets with multiple phases.

Abstract:The ultimate limit in resolution of protein crystal structures is determined by beam damage. Since electrons are about three orders of magnitude less damaging to biological materials than X-rays, we intend developing electron crystallography as an alternative to X-ray crystallography. Here, we discuss our progress in this endeavour: Electron diffraction up to 0.2 nm resolution could be observed from 3D protein nano-crystals (up to 200 nm in size) and up to 0.1 nm for pharmaceutical nano-crystals; By precessing the electron beam, a substantial fraction of spots could be made to fully pass the Ewald sphere, increasing the number of fully recorded reflections, whilst simultaneously reducing the effect of dynamical scattering; By computer analysis of the spacings of randomly oriented diffraction patterns, we could determine the unit cells; In favourable crystal settings, we could index the diffraction patterns; we are making progress in indexing all random diffraction patterns. We anticipate that these steps will ultimately allow us to integrate the observed, indexed reflections, opening the way to full structure determination by cryo-electron diffraction.
