Abstract:tRNA genes exist in multiple copies in the genome of all organisms across the three domains of life. Besides the sequence differences across tRNA copies, extensive post-transcriptional modification adds a further layer to tRNA diversification. Whilst the crucial role of tRNAs as adapter molecules in protein translation is well established, whether all tRNA are actually expressed, and whether the differences across isodecoders play any regulatory role is only recently being uncovered. Here we built upon recent developments in the use of NGS-based methods for RNA modification detection and developed tRAM-seq, an experimental protocol and analysis pipeline to investigate tRNA expression and modification. Using tRAM-seq we analysed the full ensemble of nucleo-cytoplasmic and mitochondrial tRNAs during embryonic development of the model vertebrate zebrafish. We show that the repertoire of tRNAs changes during development, with an apparent major switch in tRNA isodecoder expression and modification profile taking place around the start of gastrulation. Taken together, our findings suggest the existence of a general reprogramming of the expressed tRNA pool, possibly gearing the translational machinery for distinct stages of the delicate and crucial process of embryo development.

What problem does this paper attempt to address?
The problem that this paper attempts to solve is to understand the changes in tRNA expression and modification during zebrafish embryonic development. Specifically, the researchers want to explore the following aspects: 1. **Dynamic changes in tRNA expression**: Do the expression levels of tRNA change at different stages of zebrafish embryonic development? Are there specific patterns or regularities in these changes? 2. **Dynamic changes in tRNA modification**: Do the modifications (such as methylation, etc.) on tRNA change during embryonic development? Are the changes in these modifications related to specific developmental stages? 3. **Expression and modification of tRNA iso - decoders**: Are there differences in the expression and modification of different tRNA iso - decoders (tRNAs with the same anticodon but different sequences) during embryonic development? Do these differences have biological significance? 4. **Reprogramming of tRNA expression and modification**: At the critical stages of embryonic development (such as the gastrulation stage), does significant reprogramming of tRNA expression and modification occur? Does this reprogramming play an important role in the regulation of the protein - synthesis machinery? To answer these questions, the researchers developed an experimental and analytical method named tRAM - seq to systematically detect tRNA expression and modification. Through this method, they were able to comprehensively analyze the dynamic changes of nuclear - encoded and mitochondrial tRNAs in the early stages of zebrafish embryonic development, revealing significant differences in tRNA expression and modification at different developmental stages, especially an obvious transition before and after the gastrulation stage. These findings suggest that the reprogramming of tRNA expression and modification may play an important regulatory role during embryonic development.
