Abstract:Small nucleolar RNAs (snoRNAs) are one of the most abundant and evolutionary ancient group of functional non-coding RNAs. They were originally described as guides of post-transcriptional rRNA modifications, but emerging evidence suggests that snoRNAs fulfil an impressive variety of cellular functions, some of which are only being discovered. To reveal the true complexity of snoRNA-dependent functions, we need to catalogue first the complete repertoire of snoRNAs in a given cellular context. While the systematic mapping and characterization of 'snoRNAomes' for some species have been described recently, this has not been done hitherto for the zebrafish ( ). Using size-fractionated RNA sequencing data from adult zebrafish tissues, we created an interactive 'snoRNAome' database for this species. Our custom-designed analysis pipeline allowed us to identify with high-confidence 68 previously unannotated snoRNAs in the zebrafish genome, resulting in the most complete set of snoRNAs to date in this species. Reanalyzing multiple previously published datasets, we also provide evidence for the dynamic expression of some snoRNAs during the early stages of zebrafish development and tissue-specific expression patterns for others in adults. To facilitate further investigations into the functions of snoRNAs in zebrafish, we created a novel interactive database, snoDanio, which can be used to explore small RNA expression from transcriptomic data.

What problem does this paper attempt to address?
The main objective of this paper is to systematically identify and characterize the small nucleolar RNA (snoRNA) components in zebrafish (*Danio rerio*) and to construct a comprehensive snoRNA database. The research team identified a large number of new snoRNA molecules by reanalyzing published datasets and obtaining new sequencing data from various adult tissues. Specifically, they addressed the following key issues: 1. **Identification of zebrafish snoRNA components**: - An interactive "snoRNA component" database was created using size-fractionated RNA sequencing data from different tissues of adult zebrafish. - Through a custom-designed analytical workflow, 68 previously unannotated snoRNA molecules were identified with high confidence, making the snoRNA components in zebrafish the most complete set to date. 2. **Dynamics and tissue specificity of snoRNA expression**: - By reanalyzing multiple previously published datasets from early zebrafish developmental stages, evidence was provided for the dynamic expression of certain snoRNAs during these stages. - Additionally, other snoRNAs were found to exhibit tissue-specific expression patterns in adult zebrafish. 3. **Construction of the new interactive database snoDanio**: - A new interactive database named snoDanio was created to facilitate further research on the function of zebrafish snoRNAs. - This database can be used to explore the expression of small RNAs from transcriptome data. 4. **Classification and characteristics of snoRNAs**: - The newly identified snoRNA molecules were classified into C/D box and H/ACA box categories and subjected to detailed bioinformatics analysis. - The genomic location distribution, host gene association, and expression characteristics of these snoRNA molecules were described. In summary, this study not only greatly expands our understanding of the snoRNA components in zebrafish but also provides a valuable resource for subsequent functional research.
