Abstract:One of the challenges for iterative image reconstruction (IIR) is that such algorithms solve an imaging model implicitly, requiring a complete representation of the scanned subject within the viewing domain of the scanner. This requirement can place a prohibitively high computational burden for IIR applied to x-ray computed tomography (CT), especially when high-resolution tomographic volumes are required. In this work, we aim to develop an IIR algorithm for direct region-of-interest (ROI) image reconstruction. The proposed class of IIR algorithms is based on an optimization problem that incorporates a data fidelity term, which compares a derivative of the estimated data with the available projection data. In order to characterize this optimization problem, we apply it to computer-simulated two-dimensional fan-beam CT data, using both ideal noiseless data and realistic data containing a level of noise comparable to that of the breast CT application. The proposed method is demonstrated for both complete field-of-view and ROI imaging. To demonstrate the potential utility of the proposed ROI imaging method, it is applied to actual CT scanner data.

Abstract:We present and evaluate the application of the "Reconstructed Image from Simulations Ensemble" (RISE), a novel tomographic image reconstruction method, in infrared tomography. We demonstrate that established methods of photon emission tomography, widely used with penetrating ionizing radiation, are applicable to infrared radiation. RISE, the method of choice, employs statistical physics concepts and utilizes Monte Carlo techniques to construct the imaged object from its infrared planar projections. The validity of the InfraRed Emission Tomographic (IRET) method is demonstrated, and the efficacy of RISE is evaluated with A) simulated data and B) experimental sets of infrared projections obtained from a thermal phantom with an infrared camera. For the simulation studies presented, the reconstructed images obtained with RISE and the well - known Algebraic Reconstruction Technique (ART) and Maximum Likelihood Expectation Maximization (MLEM) method were evaluated using well-established metrics.

Abstract:Tomography has made a revolutionary impact on diverse fields, ranging from macro-/mesoscopic scale studies in biology, radiology, plasma physics to the characterization of 3D atomic structure in material science. The fundamental of tomography is to reconstruct a 3D object from a set of 2D projections. To solve the tomography problem, many algorithms have been developed. Among them are methods using transformation technique such as computed tomography (CT) based on Radon transform and Generalized Fourier iterative reconstruction (GENFIRE) based on Fourier slice theorem (FST), and direct methods such as Simultaneous Iterative Reconstruction Technique (SIRT) and Simultaneous Algebraic Reconstruction Technique (SART) using gradient descent and algebra technique. In this paper, we propose a hybrid gradient descent to solve the tomography problem by combining Fourier slice theorem and calculus of variations. By using simulated and experimental data, we show that the state-of-art RESIRE can produce more superior results than previous methods; the reconstructed objects have higher quality and smaller relative errors. More importantly, RESIRE can deal with partially blocked projections rigorously where only part of projection information are provided while other methods fail. We anticipate RESIRE will not only improve the reconstruction quality in all existing tomographic applications, but also expand tomography method to a broad class of functional thin films. We expect RESIRE to find a broad applications across diverse disciplines.

TIGRE-VarianCBCT for On-Board Cone-Beam Computed Tomography, an Open-Source Toolkit for Imaging, Dosimetry and Clinical Research

Abstract:We presented TIGRE-VarianCBCT, an open-source toolkit Matlab-GPU for Varian on-board cone-beam CT with particular emphasis to address challenges in raw data preprocessing, artifacts correction, tomographic reconstruction and image post-processing. The aim of this project is to provide not only a tool to bridge the gap between clinical usage of CBCT scan data and research algorithms but also a framework that breaks down the imaging chain into individual processes so that research effort can be focused on a specific part. The entire imaging chain, module-based architecture, data flow and techniques used in the creation of the toolkit are presented. Raw scan data are first decoded to extract X-ray fluoro image series and set up the imaging geometry. Data conditioning operations including scatter correction, normalization, beam-hardening correction, ring removal are performed sequentially. Reconstruction is supported by TIGRE with FDK as well as a variety of iterative algorithms. Pixel-to-HU mapping is calibrated by a Catphan (TM) 504 phantom. Imaging dose in CTDIw is calculated in an empirical formula. The performance was validated on real patient scans with good agreement with respect to vendor-designed program. Case studies in scan protocol optimization, low dose imaging and iterative algorithm comparison demonstrated its substantial potential in performing scan data based clinical studies. The toolkit is released under the BSD license, imposing minimal restrictions on its use and distribution. The toolkit is accessible as a module at https://github.com/CERN/TIGRE.

Abstract:Synchrotron X-ray computed tomography is a non-destructive 3D imaging technique that offers the possibility to study the internal microstructure of samples with high spatial and temporal resolution. Given its unmatched image quality and acquisition speed, and the possibility to preserve the specimens, there is an increasing demand for this technique, from scientific users from innumerable disciplines. Computed tomography reconstruction is the computational process by which experimental radiographs are converted to a meaningful 3-dimensional image after the scan. The procedure involves pre-processing steps for image background and artifact correction on raw data, a reconstruction step approximating the inverse Radon-transform, and writing of the reconstructed volume image to disk. Several open-source Python packages exist to help scientists in the process of tomography reconstruction, by offering efficient implementations of reconstruction algorithms exploiting central or graphics processing unit (CPU and GPU, respectively), and by automating significant portions of the data processing pipeline. A further increase in productivity is attained by scheduling and parallelizing demanding reconstructions on high performance computing (HPC) clusters. Nevertheless, visual inspection and interactive selection of optimal reconstruction parameters remain crucial steps that are often performed in close interaction with the end-user of the data. As a result, the reconstruction task involves more than one software. Graphical user interfaces are provided to the user for fast inspection and optimization of reconstructions, while HPC resources are often accessed through scripts and command line interface. We propose Alrecon, a pure Python web application for tomographic reconstruction built using Solara. Alrecon offers users an intuitive and reactive environment for exploring data and customizing reconstruction pipelines. By leveraging upon popular 3D image visualization tools, and by providing a user-friendly interface for reconstruction scheduling on HPC resources, Alrecon guarantees productivity and efficient use of resources for any type of beamline user.

Abstract:Differential X-ray phase-contrast tomography (DPCT) refers to a class of promising methods for reconstructing the X-ray refractive index distribution of materials that present weak X-ray absorption contrast. The tomographic projection data in DPCT, from which an estimate of the refractive index distribution is reconstructed, correspond to one-dimensional (1D) derivatives of the two-dimensional (2D) Radon transform of the refractive index distribution. There is an important need for the development of iterative image reconstruction methods for DPCT that can yield useful images from few-view projection data, thereby mitigating the long data-acquisition times and large radiation doses associated with use of analytic reconstruction methods. In this work, we analyze the numerical and statistical properties of two classes of discrete imaging models that form the basis for iterative image reconstruction in DPCT. We also investigate the use of one of the models with a modern image reconstruction algorithm for performing few-view image reconstruction of a tissue specimen.

Abstract:PURPOSECT image reconstruction techniques can be classified roughly into two categories: analytical reconstruction method and iterative reconstruction method (IR). Analytical methods reconstruct images through analytical formulas, such as filtered backprojection (FBP) in 2D and FDK in 3D, which can be either mathematically exact or approximate. In contrast, IR is often based on the discrete forward model of X-ray transform and formulated as a minimization problem with certain image regularization, so that the reconstructed image corresponds to the minimizer obtained after iterations. Each method has its own advantages. This work is to investigate the fused analytical and iterative reconstruction method (AIR).METHODSAs a 2D example of AIR, FBP is incorporated into tensor framelet (TF) based IR. Specifically, AIR is formulated as a L1-type optimization problem. The data fidelity term consists of the discrete X-ray transform with the preconditioner that is specific to FBP. The image regularization term is via TF. The formulated minimization problem is efficiently solved through split Bregman method with GPU-accelerated X-ray transform and its adjoint.RESULTSFBP, IR, and AIR were compared using experimental data that were acquired from a resolution phantom and a contrast phantom with TomoTherapy megavoltage CT. The reconstruction was performed with the regular fully sampled case (100% data) and the low-dose undersampled case (25% data). Quantitative contrast and resolution evaluations were computed, including the full width at half maximum (FWHM) and the contrast-to-noise ratio (CNR). The experimental results suggest that AIR provides better image resolution than FBP or IR, and the reconstructed image contrast from AIR is comparable to that from IR, and better than that from FBP.CONCLUSIONAIR is proposed with a 2D example of FBP-based TF-regularized IR. Its superiority in terms of the resolution and the contrast for either regular or low-dose scan has been established through experimental studies. Abstract:With the availability of more powerful computing processors, iterative reconstruction algorithms have recently been successfully implemented as an approach to achieving significant dose reduction in X-ray CT. In this report, we describe our proposal of an adaptive iterative reconstruction algorithm for X-ray CT, that is shown to provide results comparable to those obtained by proprietary algorithms, both in terms of reconstruction accuracy and execution time. Implementation code in the C language is provided, along with example of user interface.

Region-of-interest Image Reconstruction in X-Ray Differential Phase-Contrast Tomography

Abstract:X-ray differential phase-contrast tomography (DPCT) is a method for reconstructing the spatial distribution of the X-ray refractive index within an object from knowledge of differential projection data. Assuming geometrical optics wave propagation, these data describe the angles by which the probing optical beams are deflected by the object due to refraction. Phase-sensitive X-ray imaging methods such as diffraction enhanced imaging can measure the required beam-deflection data, and are being actively developed for medical imaging applications. In this work, we investigate and demonstrate the applicability of algorithms recently developed for conventional tomography for obtaining region-of-interest images in DPCT from knowledge of truncated differential projection data. A preliminary numerical study is conducted to validate and demonstrate the proposed reconstruction algorithm.

Abstract:Iterative image reconstruction in computed tomography often employs a discrete-to-discrete (DD) linear data model, and many of the aspects of the image recovery relate directly to the properties of this linear model. While much is known about the properties of the continuous X-ray, the corresponding DD version can be more difficult to characterize due to non-standardization and wide variation in model parameters in the image expansion set and the integration model. For this work, we analyze in detail the DD model for fan-beam CT with a limited scanning range, namely less than 180 degrees plus the fan-angle. The analysis is performed by specifying the class of system matrices considered and computing their condition number. A scaling is observed that aids in relating the condition number for large system matrices to that of more easily analyzed small matrices.

Abstract:Non-invasive laboratory-based X-ray microtomography has been widely applied in many industrial and research disciplines. However, the main barrier to the use of laboratory systems compared to a synchrotron beamline is its much longer image acquisition time (hours per scan compared to seconds to minutes at a synchrotron), which results in limited application for dynamic in situ processes. Therefore, the majority of existing laboratory X-ray microtomography is limited to static imaging; relatively fast imaging (tens of minutes per scan) can only be achieved by sacrificing imaging quality, e.g. reducing exposure time or number of projections. To alleviate this barrier, we introduce an optimized implementation of a well-known iterative reconstruction algorithm that allows users to reconstruct tomographic images with reasonable image quality, but requires lower X-ray signal counts and fewer projections than conventional methods. Quantitative analysis and comparison between the iterative and the conventional filtered back-projection reconstruction algorithm was performed using a sandstone rock sample with and without liquid phases in the pore space. Overall, by implementing the iterative reconstruction algorithm, the required image acquisition time for samples such as this, with sparse object structure, can be reduced by a factor of up to 4 without measurable loss of sharpness or signal to noise ratio. Abstract:High resolution peripheral quantitative computed tomography (HR-pQCT) is an imaging technique capable of imaging trabecular bone in-vivo. HR-pQCT has a wide range of applications, primarily focused on bone to improve our understanding of musculoskeletal diseases, assess epidemiological associations, and evaluate the effects of pharmaceutical interventions. Processing HR-pQCT images has largely been supported using the scanner manufacturer scripting language (Image Processing Language, IPL, Scanco Medical). However, by expanding image processing workflows outside of the scanner manufacturer software environment, users have the flexibility to apply more advanced mathematical techniques and leverage modern software packages to improve image processing. The ORMIR_XCT Python package was developed to reimplement some existing IPL workflows and provide an open and reproducible package allowing for the development of advanced HR-pQCT data processing workflows.

Abstract:Objective: We introduce a robust image reconstruction algorithm named Residual-guided Golub-Kahan Iterative Reconstruction Technique (RGIRT) designed for sparse-view computed tomography (CT), which aims at iterative reconstruction for a limited number of projection views. Approach: RGIRT utilizes an inner-outer dual iteration framework, with a flexible least square QR (FLSQR) algorithm implemented in the inner iteration and a restarted iterative scheme applied in the outer iteration. The inner FLSQR employs a flexible Golub-Kahan bidiagonalization method to reduce the size of the inverse problem, and a weighted generalized cross-validation method to adaptively estimate the regularization hyper-parameter. The inner iteration efficiently yields the intermediate reconstruction result, while the outer iteration minimizes the residual and refines the solution by using the result obtained from the inner iteration. Main results: The reconstruction performance of RGIRT is evaluated and compared to other reference methods (FBPConvNet, SART-TV, and FLSQR) using projection data from both numerical phantoms and real experimental Micro-CT data. The experimental findings, from testing various numbers of projection views and different noise levels, underscore the robustness of RGIRT. Meanwhile, theoretical outcomes confirm the convergence of our approach. Significance: We propose a robust iterative reconstruction algorithm for X-ray CT scans with sparse projection views, thereby shortening scanning time and mitigating excessive ionizing radiation exposure to small animals.

Abstract:In this study, we introduce TomoPyUI, a user‐friendly interface for the TomoPy tomography data processing package, designed to streamline and enhance the management of synchrotron and neutron computed tomography data. TomoPyUI, operating within a Jupyter environment, incorporates GPU‐accelerated algorithms and a structured data management system, significantly reducing computation times and improving workflow efficiency in the tomography processing pipeline.The management and processing of synchrotron and neutron computed tomography data can be a complex, labor‐intensive and unstructured process. Users devote substantial time to both manually processing their data (i.e. organizing data/metadata, applying image filters etc.) and waiting for the computation of iterative alignment and reconstruction algorithms to finish. In this work, we present a solution to these problems: TomoPyUI, a user interface for the well known tomography data processing package TomoPy. This highly visual Python software package guides the user through the tomography processing pipeline from data import, preprocessing, alignment and finally to 3D volume reconstruction. The TomoPyUI systematic intermediate data and metadata storage system improves organization, and the inspection and manipulation tools (built within the application) help to avoid interrupted workflows. Notably, TomoPyUI operates entirely within a Jupyter environment. Herein, we provide a summary of these key features of TomoPyUI, along with an overview of the tomography processing pipeline, a discussion of the landscape of existing tomography processing software and the purpose of TomoPyUI, and a demonstration of its capabilities for real tomography data collected at SSRL beamline 6‐2c.

DIFR3CT: Latent Diffusion for Probabilistic 3D CT Reconstruction from Few Planar X-Rays

Abstract:Computed Tomography (CT) scans are the standard-of-care for the visualization and diagnosis of many clinical ailments, and are needed for the treatment planning of external beam radiotherapy. Unfortunately, the availability of CT scanners in low- and mid-resource settings is highly variable. Planar x-ray radiography units, in comparison, are far more prevalent, but can only provide limited 2D observations of the 3D anatomy. In this work we propose DIFR3CT, a 3D latent diffusion model, that can generate a distribution of plausible CT volumes from one or few (<10) planar x-ray observations. DIFR3CT works by fusing 2D features from each x-ray into a joint 3D space, and performing diffusion conditioned on these fused features in a low-dimensional latent space. We conduct extensive experiments demonstrating that DIFR3CT is better than recent sparse CT reconstruction baselines in terms of standard pixel-level (PSNR, SSIM) on both the public LIDC and in-house post-mastectomy CT datasets. We also show that DIFR3CT supports uncertainty quantification via Monte Carlo sampling, which provides an opportunity to measure reconstruction reliability. Finally, we perform a preliminary pilot study evaluating DIFR3CT for automated breast radiotherapy contouring and planning -- and demonstrate promising feasibility. Interior X-ray diffraction tomography with low-resolution exterior information

Abstract:X-ray diffraction tomography (XDT) resolves spatially-variant XRD profiles within macroscopic objects, and provides improved material contrast compared to the conventional transmission-based computed tomography (CT). However, due to the small diffraction cross-section, XDT suffers from long imaging acquisition time, which could take tens of hours for a full scan using a table-top X-ray tube. In medical and industrial imaging applications, oftentimes only the XRD measurement within a region-of-interest (ROI) is required, which, together with the demand to reduce imaging time and radiation dose to the sample, motivates the development of interior XDT systems that scan and reconstruct only an internal region within the sample. The interior problem does not have a unique solution, and a direct inversion on the truncated projection data often leads to large reconstruction errors in ROI. To reduce the truncation artifacts, conventional attenuation-based interior reconstruction problems rely on a known region or piecewise constant constraint within the ROI, which do not apply to all the samples in XDT. Here we propose a quasi-interior XDT scheme that incorporates a small fraction of projection information from the exterior region to assist interior reconstruction. The low-resolution exterior projection data obviates the requirement for prior knowledge on the object, and allows the ROI reconstruction to be performed with the fast, widely-used filtered back-projection algorithm for easy integration into real-time XDT imaging modules.

Abstract:For some applications in computed tomography (CT), precise knowledge of the subject within a particular region of interest (ROI) is often desired, while rough (or little) knowledge outside the ROI is sufficient. Therefore, it is of practical merit to develop iterative algorithms for reconstructing a high-resolution ROI image while yielding a coarse image outside the ROI. Conventional iterative algorithms can only yield image values on the entire array of discrete grids. In this work, we investigate and develop an iterative algorithm for image reconstruction with variable spatial resolution. Our results show that the proposed approach can yield ROI images of high resolution.
