Abstract:After decades of development, stochastic dynamics has now become a relatively mature science field. The stochastic dynamics consists of two elements: the dynamical system which serves as a study object and whose input and output change over time; uncertainties that present in system properties, input and output which can be modeled as stochastic variables or stochastic process. Stochastic dynamics covers the following topics: modeling by characteristics of stochastic disturbance, methods, and procedures to obtain the stochastic response, stochastic stability, stochastic bifurcation, damage and reliability of the stochastic system. In brief, stochastic dynamics studies on qualitative and quantitative conditions of dynamical system under stochastic disturbances. This chapter introduces basic theories of stochastic dynamics.
Stable continuous branching processes with immigration and Beta-Fleming-Viot processes with immigration

Abstract:Branching processes and Fleming-Viot processes are two main models in stochastic population theory. Incorporating an immigration in both models, we generalize the results of Shiga (1990) and Birkner et al. (2005) which respectively connect the Feller diffusion with the classical Fleming-Viot process and the alpha-stable continuous state branching process with the Beta(2-alpha, alpha)-generalized Fleming-Viot process. In a recent work, a new class of probability-measure valued processes, called M-generalized Fleming-Viot processes with immigration, has been set up in duality with the so-called M-coalescents. The purpose of this article is to investigate the links between this new class of processes and the continuous-state branching processes with immigration. In the specific case of the $\alpha$-stable branching process conditioned to be never extinct, we get that its genealogy is given, up to a random time change, by a Beta(2-alpha, alpha-1)-coalescent.

Abstract:Density-independent and density-dependent, stochastic and deterministic, discrete-time, structured models are formulated, analysed and numerically simulated. A special case of the deterministic, density-independent, structured model is the well-known Leslie age-structured model. The stochastic, density-independent model is a multitype branching process. A review of linear, density-independent models is given first, then nonlinear, density-dependent models are discussed.In the linear, density-independent structured models, transitions between states are independent of time and state. Population extinction is determined by the dominant eigenvalue λ of the transition matrix. If λ ≤ 1, then extinction occurs with probability one in the stochastic and deterministic models. However, if λ > 1, then the deterministic model has exponential growth, but in the stochastic model there is a positive probability of extinction which depends on the fixed point of the system of probability generating functions.The linear, density-independent, stochastic model is generalized to a nonlinear, density-dependent one. The dependence on state is in terms of a weighted total population size. It is shown for small initial population sizes that the density-dependent, stochastic model can be approximated by the density-independent, stochastic model and thus, the extinction behavior exhibited by the linear model occurs in the nonlinear model. In the deterministic models there is a unique stable equilibrium. Given the population does not go extinct, it is shown that the stochastic model has a quasi-stationary distribution with mean close to the stable equilibrium, provided the population size is sufficiently large. For small values of the population size, complete extinction can be observed in the simulations. However, the persistence time increases rapidly with the population size.

Mathematical models for age-structured population dynamics: An overview

Abstract:The overview on structured population models starts with the presentation of deterministic models (section 2). On this ground models with physiological variables (section 3) and, subsequently, stochastic models (section 4) are introduced. In the second section the continuous von Förster and the discrete Leslie model are shown to be the basic approaches to represent the dynamics of age-structured populations. The up-wind scheme of the von Förster model and the sojourn time models are related. For illustration purposes a sojourn time model and a Leslie model has been chosen. In the third section physiological variables are introduced into structured population models by considering a variable for mass or mass equivalents and/or by using physiological time and age rather than chronological time and age. Both possibilities have been considered in the illustrative example. In the fourth section macroscopic and microscopic stochastic models are introduced. The former are based either on diffusion processes or on time distributed delays. Microscopic models are often considered to be biologically more appealing than macroscopic models, they have recently received considerable attention in population ecology. To illustrate these approaches we primarily refer to structured population models developed by the authors.

Abstract:We consider continuous-time two-type population size-dependent Markov Branching Processes. The offspring distribution can depend on the current (alive) and total (dead and alive) populations. We assume finite second-moment conditions and use the stochastic approximation technique for the analysis. In particular, we identify an appropriate ordinary differential equation (ODE) and show that either of the two events occurs with a certain probability: (a) the time-asymptotic proportion of the populations converges to the attractors or saddle points of the ODE, (b) it enters every neighbourhood and exits some neighbourhood of a saddle point infinitely often. We also prove a finite time approximation result for the stochastic trajectory. Further, we analyse a branching process with attack and acquisition, which captures the competition in online viral markets; for this case, the probability of approximation equals one.

Abstract:Stochastic processes with multiplicative noise have been studied independently in several different contexts over the past decades. We focus on the regime, found for a generic set of control parameters, in which stochastic processes with multiplicative noise produce intermittency of a special kind, characterized by a power law probability density distribution. We present a review of applications on population dynamics, epidemics, finance and insurance applications with relation to ARCH(1) process, immigration and investment portfolios and the internet. We highlight the common physical mechanism and summarize the main known results. The distribution and statistical properties of the duration of intermittent bursts are also characterized in details.

Abstract:In this paper, we analyze the use of the Ornstein-Uhlenbeck process to model dynamical systems subjected to bounded noisy perturbations. In order to discuss the main characteristics of this new approach we consider some basic models in population dynamics such as the logistic equations and competitive Lotka-Volterra systems. The key is the fact that these perturbations can be ensured to keep inside some interval that can be previously fixed, for instance, by practitioners, even though the resulting model does not generate a random dynamical system. However, one can still analyze the forwards asymptotic behavior of these random differential systems. Moreover, to illustrate the advantages of this type of modeling, we exhibit an example testing the theoretical results with real data, and consequently one can see this method as a realistic one, which can be very useful and helpful for scientists.

On the stochastic evolution of finite populations

Abstract:This work is a systematic study of discrete Markov chains that are used to describe the evolution of a two-types population. Motivated by results valid for the well-known Moran (M) and Wright-Fisher (WF) processes, we define a general class of Markov chains models which we term the Kimura class. It comprises the majority of the models used in population genetics, and we show that many well-known results valid for M and WF processes are still valid in this class. In all Kimura processes, a mutant gene will either fixate or become extinct, and we present a necessary and sufficient condition for such processes to have the probability of fixation strictly increasing in the initial frequency of mutants. This condition implies that there are WF processes with decreasing fixation probability --- in contradistinction to M processes which always have strictly increasing fixation probability. As a by-product, we show that an increasing fixation probability defines uniquely an M or WF process which realises it, and that any fixation probability with no state having trivial fixation can be realised by at least some WF process. These results are extended to a subclass of processes that are suitable for describing time-inhomogeneous dynamics. We also discuss the traditional identification of frequency dependent fitnesses and pay-offs, extensively used in evolutionary game theory, the role of weak selection when the population is finite, and the relations between jumps in evolutionary processes and frequency dependent fitnesses.

The stochastic evolution of an infinite population with logistic-type interaction

Abstract:An infinite population of point entities dwelling in the habitat $X=\mathds{R}^d$ is studied. Its members arrive at and depart from $X$ at random. The departure rate has a term corresponding to a logistic-type interaction between the entities. Thereby, the corresponding Kolmogorov operator $L$ has an additive quadratic part, which usually produces essential difficulties in its study. The population's pure states are locally finite counting measures defined on $X$. The set of such states $\Gamma$ is equipped with the vague topology and thus with the corresponding Borel $\sigma$-field. The population evolution is described at two levels. At the first level, we deal with the Fokker-Planck equation for $(L,\mathcal{F},\mu_0)$ where $\mathcal{F}$ is an appropriate set of bounded test functions $F:\Gamma\to \mathds{R}$ (domain of $L$) and $\mu_0$ is an initial state, which is supposed to belong to the set $\mathcal{P}_{\rm exp}$ of sub-Poissonian probability measures on $\Gamma$. We prove that the Fokker-Planck equation has a unique solution $t\mapsto\mu_t$ which also belongs to $\mathcal{P}_{\rm exp}$. Some of the properties of this solution are also obtained. The second level description yields a Markov process such that its one dimensional marginals coincide with the mentioned states $\mu_t$. The process is obtained as the unique solution of the corresponding martingale problem.

Abstract:We study time continuous branching processes with exponentially distributed lifetimes, with two types of cells that proliferate according to binary fission. A range of possible system dynamics are considered, each of which is characterized by the mutation rate of the original cells and the survival probability of the altered cells' progeny. For each system, we derive a closed-form expression for the joint probability generating function of cell counts, and perform asymptotic analysis on the behaviors of the cell population with particular focus on probability of extinction. Part of our results confirms known properties of branching processes using a different approach while other are original. While the model is best suited for modeling the fate of differentiating stem cells, we discuss other scenarios in which these system dynamics may be applicable in real life. We also discuss the history of the subject.

Abstract:Comprehensive models of stochastic, clonally reproducing populations are defined in terms of general branching processes, allowing birth during maternal life, as for higher organisms, or by splitting, as in cell division. The populations are assumed to start small, by mutation or immigration, reproduce supercritically while smaller than the habitat carrying capacity but subcritically above it. Such populations establish themselves with a probability wellknown from branching process theory. Once established, they grow up to a band around the carrying capacity in a time that is logarithmic in the latter, assumed large. There they prevail during a time period whose duration is exponential in the carrying capacity. Even populations whose life style is sustainble in the sense that the habitat carrying capacity is not eroded but remains the same, ultimately enter an extinction phase, which again lasts for a time logarithmic in the carrying capacity. However, if the habitat can carry a population which is large, say millions of individuals, and it manages to avoid early extinction, time in generations to extinction will be exorbitantly long, and during it, population composition over ages, types, lineage etc. will have time to stabilise. This paper aims at an exhaustive description of the life cycle of such populations, from inception to extinction, extending and overviewing earlier results. We shall also say some words on persistence times of populations with smaller carrying capacities and short life cycles, where the population may indeed be in danger in spite of not eroding its environment.

Abstract:The main goal of these notes is to give an introduction to the mathematics of quantum noise and some of its applications in non-equilibrium statistical mechanics. We start with some reminders from the theory of classical stochastic processes. We then provide a brief overview of quantum mechanics and quantum field theory, from the viewpoint of quantum probability and adopting the language of Hudson and Parthasarathy. We introduce quantum stochastic processes on a boson Fock space and their calculus. Whenever possible, we make connections with the relevant concepts in classical probability theory. As an application of the theory, we introduce the theory of open quantum systems, with emphasis on the physics and modeling aspects of these systems.

Abstract:The aim of this paper is to tackle part of the program set by Diekmann et al. in their seminal paper Diekmann et al. (2001). We quote "It remains to investigate whether, and in what sense, the nonlinear determin-istic model formulation is the limit of a stochastic model for initial population size tending to infinity" We set a precise and general framework for a stochastic individual based model : it is a piecewise deterministic Markov process defined on the set of finite measures. We then establish a law of large numbers under conditions easy to verify. Finally we show how this applies to old and new examples.

Abstract:This article studies the quasi-stationary behaviour of population processes with unbounded absorption rate, including one-dimensional birth and death processes with catastrophes and multi-dimensional birth and death processes, modeling biological populations in interaction. To handle this situation, we develop original non-linear Lyapunov criteria. We obtain the exponential convergence in total variation of the conditional distributions to a unique quasi-stationary distribution, uniformly with respect to the initial distribution. Our results cover all one-dimensional birth and death processes which come down from infinity with catastrophe rate satisfying appropriate bounds, and multi-dimensional birth and death models with stronger intra-specific than inter-specific competition.

A stochastic field theory for the evolution of quantitative traits in finite populations

Abstract:Infinitely many distinct trait values may arise in populations bearing quantitative traits, and modelling their population dynamics is thus a formidable task. While classical models assume fixed or infinite population size, models in which the total population size fluctuates due to demographic noise in births and deaths can behave qualitatively differently from constant or infinite population models due to density-dependent dynamics. In this paper, I present a stochastic field theory for the eco-evolutionary dynamics of finite populations bearing one-dimensional quantitative traits. I derive stochastic field equations that describe the evolution of population densities, trait frequencies, and the mean value of any trait in the population. These equations recover well-known results such as the replicator-mutator equation, Price equation, and gradient dynamics in the infinite population limit. For finite populations, the equations describe the intricate interplay between natural selection, noise-induced selection, eco-evolutionary feedback, and neutral genetic drift in determining evolutionary trajectories. My methods use ideas from statistical physics and present an alternative to some recently proposed measure-theoretic frameworks.

Abstract:The large deviations at Level 2.5 are applied to Markov processes with absorbing states in order to obtain the explicit extinction rate of metastable quasi-stationary states in terms of their empirical time-averaged density and of their time-averaged empirical flows over a large time-window $T$. The standard spectral problem for the slowest relaxation mode can be recovered from the full optimization of the extinction rate over all these empirical observables and the equivalence can be understood via the Doob generator of the process conditioned to survive up to time $T$. The large deviation properties of any time-additive observable of the Markov trajectory before extinction can be derived from the Level 2.5 via the decomposition of the time-additive observable in terms of the empirical density and the empirical flows. This general formalism is described for continuous-time Markov chains, with applications to population birth-death model in a stable or in a switching environment, and for diffusion processes in dimension $d$.

Abstract:Birkner et al. obtained necessary and sufficient conditions for the frequency between two independent and identically distributed continuous-state branching processes time-changed by a functional of the total mass process to be a Markov process. Foucart et al. extended this result to continuous-state branching processes with immigration. We generalize these results by dropping the independent and identically distributed assumption. Our result clarifies under which conditions a multi-type $\Lambda$-coalescent can be constructed from a multi-type branching process by a time change using the total mass. Finally, we address a problem formulated by Griffiths, by clarifying the relation between 2-type $\alpha$-stable continuous-state branching processes and 2-type $\beta$-Fleming--Viot processes with mutation and selection.
