Abstract:We prove that Nakhleh's latest dissimilarity measure for phylogenetic networks is a metric on the classes of tree-child phylogenetic networks, of semi-binary time consistent tree-sibling phylogenetic networks, and of multi-labeled phylogenetic trees. We also prove that it distinguishes phylogenetic networks with different reduced versions. In this way, it becomes the dissimilarity measure for phylogenetic networks with the strongest separation power available so far.

Abstract:Phylogenetic networks are a generalization of phylogenetic trees that allow for the representation of non-treelike evolutionary events, like recombination, hybridization, or lateral gene transfer. In a recent series of papers devoted to the study of reconstructibility of phylogenetic networks, Moret, Nakhleh, Warnow and collaborators introduced the so-called {tripartition metric for phylogenetic networks. In this paper we show that, in fact, this tripartition metric does not satisfy the separation axiom of distances (zero distance means isomorphism, or, in a more relaxed version, zero distance means indistinguishability in some specific sense) in any of the subclasses of phylogenetic networks where it is claimed to do so. We also present a subclass of phylogenetic networks whose members can be singled out by means of their sets of tripartitions (or even clusters), and hence where the latter can be used to define a meaningful metric.

Abstract:Phylogenetic networks are a generalization of phylogenetic trees that allow for the representation of non-treelike evolutionary events, like recombination, hybridization, or lateral gene transfer. In this paper, we present and study a new class of phylogenetic networks, called tree-child phylogenetic networks, where every non-extant species has some descendant through mutation. We provide an injective representation of these networks as multisets of vectors of natural numbers, their path multiplicity vectors, and we use this representation to define a distance on this class and to give an alignment method for pairs of these networks. To the best of our knowledge, they are respectively the first true distance and the first alignment method defined on a meaningful class of phylogenetic networks strictly extending the class of phylogenetic trees. Simple, polynomial algorithms for reconstructing a tree-child phylogenetic network from its path multiplicity vectors, for computing the distance between two tree-child phylogenetic networks, and for aligning a pair of tree-child phylogenetic networks, are provided, and they have been implemented as a Perl package and a Java applet, and they are available at <a class="link-external link-http" href="http://bioinfo.uib.es/~recerca/phylonetworks/mudistance" rel="external noopener nofollow">this http URL</a>

A dissimilarity measure for semidirected networks

Abstract:Semidirected networks have received interest in evolutionary biology as the appropriate generalization of unrooted trees to networks, in which some but not all edges are directed. Yet these networks lack proper theoretical study. We define here a general class of semidirected phylogenetic networks, with a stable set of leaves, tree nodes and hybrid nodes. We prove that for these networks, if we locally choose the direction of one edge, then globally the set of directed paths starting by this edge is stable across all choices to root the network. We define an edge-based representation of semidirected phylogenetic networks and use it to define a dissimilarity between networks, which can be efficiently computed in near-quadratic time. Our dissimilarity extends the widely-used Robinson-Foulds distance on both rooted trees and unrooted trees. After generalizing the notion of tree-child networks to semidirected networks, we prove that our edge-based dissimilarity is in fact a distance on the space of tree-child semidirected phylogenetic networks.

Abstract:Phylogenetic networks generalize phylogenetic trees in order to model reticulation events. Although the comparison of phylogenetic trees is well studied, and there are multiple ways to do it in an efficient way, the situation is much different for phylogenetic networks. Some classes of phylogenetic networks, mainly tree-child networks, are known to be classified efficiently by their μ-representation, which essentially counts, for every node, the number of paths to each leaf. In this paper, we introduce the extended μ-representation of networks, where the number of paths to reticulations is also taken into account. This modification allows us to distinguish orchard networks and to define a metric on the space of such networks that can, moreover, be computed efficiently. The class of orchard networks, as well as being one of the classes with biological significance (one such network can be interpreted as a tree with extra arcs involving coexisting organisms), is one of the most generic ones (in mathematical terms) for which such a representation can (conjecturally) exist, since a slight relaxation of the definition leads to a problem that is Graph Isomorphism Complete.

Abstract:Phylogenetic networks extend phylogenetic trees to model non-vertical inheritance, by which a lineage inherits material from multiple parents. The computational complexity of estimating phylogenetic networks from genome-wide data with likelihood-based methods limits the size of networks that can be handled. Methods based on pairwise distances could offer faster alternatives. We study here the information that average pairwise distances contain on the underlying phylogenetic network, by characterizing local and global features that can or cannot be identified. For general networks, we clarify that the root and edge lengths adjacent to reticulations are not identifiable, and then focus on the class of zipped-up semidirected networks. We provide a criterion to swap subgraphs locally, such as 3-cycles, resulting in indistinguishable networks. We propose the "distance split tree", which can be constructed from pairwise distances, and prove that it is a refinement of the network's tree of blobs, capturing the tree-like features of the network. For level-1 networks, this distance split tree is equal to the tree of blobs refined to separate polytomies from blobs, and we prove that the mixed representation of the network is identifiable. The information loss is localized around 4-cycles, for which the placement of the reticulation is unidentifiable. The mixed representation combines split edges for 4-cycles, regular tree and hybrid edges from the semidirected network, and edge parameters that encode all information identifiable from average pairwise distances.

Abstract:Hybridization networks are representations of evolutionary histories that allow for the inclusion of reticulate events like recombinations, hybridizations, or lateral gene transfers. The recent growth in the number of hybridization network reconstruction algorithms has led to an increasing interest in the definition of metrics for their comparison that can be used to assess the accuracy or robustness of these methods. In this paper we establish some basic results that make it possible the generalization to tree-child time consistent (TCTC) hybridization networks of some of the oldest known metrics for phylogenetic trees: those based on the comparison of the vectors of path lengths between leaves. More specifically, we associate to each hybridization network a suitably defined vector of `splitted' path lengths between its leaves, and we prove that if two TCTC hybridization networks have the same such vectors, then they must be isomorphic. Thus, comparing these vectors by means of a metric for real-valued vectors defines a metric for TCTC hybridization networks. We also consider the case of fully resolved hybridization networks, where we prove that simpler, `non-splitted' vectors can be used.

Discriminative Measures for Comparison of Phylogenetic Trees

Abstract:In this paper we introduce and study three new measures for efficient discriminative comparison of phylogenetic trees. The NNI navigation dissimilarity $d_{nav}$ counts the steps along a "combing" of the Nearest Neighbor Interchange (NNI) graph of binary hierarchies, providing an efficient approximation to the (NP-hard) NNI distance in terms of "edit length". At the same time, a closed form formula for $d_{nav}$ presents it as a weighted count of pairwise incompatibilities between clusters, lending it the character of an edge dissimilarity measure as well. A relaxation of this formula to a simple count yields another measure on all trees --- the crossing dissimilarity $d_{CM}$. Both dissimilarities are symmetric and positive definite (vanish only between identical trees) on binary hierarchies but they fail to satisfy the triangle inequality. Nevertheless, both are bounded below by the widely used Robinson-Foulds metric and bounded above by a closely related true metric, the cluster-cardinality metric $d_{CC}$. We show that each of the three proposed new dissimilarities is computable in time $O(n^2)$ in the number of leaves $n$, and conclude the paper with a brief numerical exploration of the distribution over tree space of these dissimilarities in comparison with the Robinson-Foulds metric and the more recently introduced matching-split distance.

Abstract:When hybridization or other forms of lateral gene transfer have occurred, evolutionary relationships of species are better represented by phylogenetic networks than by trees. While inference of such networks remains challenging, several recently proposed methods are based on quartet concordance factors—the probabilities that a tree relating a gene sampled from the species displays the possible 4-taxon relationships. Building on earlier results, we investigate what level-1 network features are identifiable from concordance factors under the network multispecies coalescent model. We obtain results on both topological features of the network, and numerical parameters, uncovering a number of failures of identifiability related to 3-cycles in the network. Addressing these identifiability issues is essential for designing statistically consistent inference methods.

Abstract:<p>Tree-based networks are a class of phylogenetic networks that attempt to formally capture what is meant by "tree-like" evolution. A given non-tree-based phylogenetic network, however, might appear to be very close to being tree-based, or very far. In this paper, we formalize the notion of proximity to tree-based for unrooted phylogenetic networks, with a range of proximity measures. These measures also provide characterizations of tree-based networks. One measure in particular, related to the nearest neighbour interchange operation, allows us to define the notion of "tree-based rank". This provides a subclassification within the tree-based networks themselves, identifying those networks that are "very" tree-based. Finally, we prove results relating tree-based networks in the settings of rooted and unrooted phylogenetic networks, showing effectively that an unrooted network is tree-based if and only if it can be made a rooted tree-based network by rooting it and orienting the edges appropriately. This leads to a clarification of the contrasting decision problems for tree-based networks, which are polynomial in the rooted case but NP complete in the unrooted.</p>

Abstract:Inference of network-like evolutionary relationships between species from genomic data must address the interwoven signals from both gene flow and incomplete lineage sorting. The heavy computational demands of standard approaches to this problem severely limit the size of datasets that may be analyzed, in both the number of species and the number of genetic loci. Here we provide a theoretical pointer to more efficient methods, by showing that logDet distances computed from genomic-scale sequences retain sufficient information to recover network relationships in the level-1 ultrametric case. This result is obtained under the Network Multispecies Coalescent model combined with a mixture of General Time-Reversible sequence evolution models across individual gene trees, but does not depend on partitioning sequences by genes. Thus under standard stochastic models statistically justifiable inference of network relationships from sequences can be accomplished without consideration of individual genes or gene trees.

Abstract:Phylogenetic networks are a generalization of phylogenetic trees that are used to represent reticulate evolution. Unrooted phylogenetic networks form a special class of such networks, which naturally generalize unrooted phylogenetic trees. In this paper we define two operations on unrooted phylogenetic networks, one of which is a generalization of the well-known nearest-neighbor interchange (NNI) operation on phylogenetic trees. We show that any unrooted phylogenetic network can be transformed into any other such network using only these operations. This generalizes the well-known fact that any phylogenetic tree can be transformed into any other such tree using only NNI operations. It also allows us to define a generalization of tree space and to define some new metrics on unrooted phylogenetic networks. To prove our main results, we employ some fascinating new connections between phylogenetic networks and cubic graphs that we have recently discovered. Our results should be useful in developing new strategies to search for optimal phylogenetic networks, a topic that has recently generated some interest in the literature, as well as for providing new ways to compare networks.

Abstract:In a previous work, we gave a metric on the class of semibinary tree-sibling time consistent phylogenetic networks that is computable in polynomial time; in particular, the problem of deciding if two networks of this kind are isomorphic is in P. In this paper, we show that if we remove the semibinarity condition above, then the problem becomes much harder. More precisely, we proof that the isomorphism problem for generic tree-sibling time consistent phylogenetic networks is polynomially equivalent to the graph isomorphism problem. Since the latter is believed to be neither in P nor NP-complete, the chances are that it is impossible to define a metric on the class of all tree-sibling time consistent phylogenetic networks that can be computed in polynomial time.

Abstract:Identifying networks with similar characteristics in a given ensemble, or detecting pattern discontinuities in a temporal sequence of networks, are two examples of tasks that require an effective metric capable of quantifying network (dis)similarity. Here we propose a method based on a global portrait of graph properties built by processing local nodes features. More precisely, a set of dissimilarity measures is defined by elaborating the distributions, over the network, of a few egonet features, namely the degree, the clustering coefficient, and the egonet persistence. The method, which does not require the alignment of the two networks being compared, exploits the statistics of the three features to define one- or multi-dimensional distribution functions, which are then compared to define a distance between the networks. The effectiveness of the method is evaluated using a standard classification test, i.e., recognizing the graphs originating from the same synthetic model. Overall, the proposed distances have performances comparable to the best state-of-the-art techniques (graphlet-based methods) with similar computational requirements. Given its simplicity and flexibility, the method is proposed as a viable approach for network comparison tasks.

Abstract:Phylogenetic networks are a generalization of phylogenetic trees to leaf-labeled directed acyclic graphs that represent ancestral relationships between species whose past includes non-tree-like events such as hybridization and horizontal gene transfer. Indeed, each phylogenetic network embeds a collection of phylogenetic trees. Referring to the collection of trees that a given phylogenetic network $N$ embeds as the display set of $N$, several questions in the context of the display set of $N$ have recently been analyzed. For example, the widely studied Tree-Containment problem asks if a given phylogenetic tree is contained in the display set of a given network. The focus of this paper are two questions that naturally arise in comparing the display sets of two phylogenetic networks. First, we analyze the problem of deciding if the display sets of two phylogenetic networks have a tree in common. Surprisingly, this problem turns out to be NP-complete even for two temporal normal networks. Second, we investigate the question of whether or not the display sets of two phylogenetic networks are equal. While we recently showed that this problem is polynomial-time solvable for a normal and a tree-child network, it is computationally hard in the general case. In establishing hardness, we show that the problem is contained in the second level of the polynomial-time hierarchy. Specifically, it is $\Pi_2^P$-complete. Along the way, we show that two other problems are also $\Pi_2^P$-complete, one of which being a generalization of Tree-Containment.

Abstract:Phylogenetic networks are becoming increasingly popular in phylogenetics since they have the ability to describe a wider range of evolutionary events than their tree counterparts. In this paper, we study Markov models on phylogenetic networks and their associated geometry. We restrict our attention to large-cycle networks, networks with a single undirected cycle of length at least four. Using tools from computational algebraic geometry, we show that the semi-directed network topology is generically identifiable for Jukes-Cantor large-cycle network models.

Abstract:Metrics on rooted phylogenetic trees are integral to a number of areas of phylogenetic analysis. Cluster-similarity metrics have recently been introduced in order to limit skew in the distribution of distances, and to ensure that trees in the neighbourhood of each other have similar hierarchies. In the present paper we introduce a new cluster-similarity metric on rooted phylogenetic tree space that has an associated local operation, allowing for easy calculation of neighbourhoods, a trait that is desirable for MCMC calculations. The metric is defined by the distance on the Hasse diagram induced by a partial order on the set of rooted phylogenetic trees, itself based on the notion of a hierarchy-preserving map between trees. The partial order we introduce is a refinement of the well-known refinement order on hierarchies. Both the partial order and the hierarchy-preserving maps may also be of independent interest.

Geodesic Distance Between Graphs: A Spectral Metric for Assessing the Stability of Graph Neural Networks

Abstract:This paper presents a spectral framework for assessing the generalization and stability of Graph Neural Networks (GNNs) by introducing a Graph Geodesic Distance (GGD) metric. For two different graphs with the same number of nodes, our framework leverages a spectral graph matching procedure to find node correspondence so that the geodesic distance between them can be subsequently computed by solving a generalized eigenvalue problem associated with their Laplacian matrices. For graphs with different sizes, a resistance-based spectral graph coarsening scheme is introduced to reduce the size of the bigger graph while preserving the original spectral properties. We show that the proposed GGD metric can effectively quantify dissimilarities between two graphs by encapsulating their differences in key structural (spectral) properties, such as effective resistances between nodes, cuts, the mixing time of random walks, etc. Through extensive experiments comparing with the state-of-the-art metrics, such as the latest Tree-Mover's Distance (TMD) metric, the proposed GGD metric shows significantly improved performance for stability evaluation of GNNs especially when only partial node features are available.

Spaces of ranked tree-child networks

Abstract:Ranked tree-child networks are a recently introduced class of rooted phylogenetic networks in which the evolutionary events represented by the network are ordered so as to respect the flow of time. This class includes the well-studied ranked phylogenetic trees (also known as ranked genealogies). An important problem in phylogenetic analysis is to define distances between phylogenetic trees and networks in order to systematically compare them. Various distances have been defined on ranked binary phylogenetic trees, but very little is known about comparing ranked tree-child networks. In this paper, we introduce an approach to compare binary ranked tree-child networks on the same leaf set that is based on a new encoding of such networks that is given in terms of a certain partially ordered set. This allows us to define two new spaces of ranked binary tree-child networks. The first space can be considered as a generalization of the recently introduced space of ranked binary phylogenetic trees whose distance is defined in terms of ranked nearest neighbor interchange moves. The second space is a continuous space that captures all equidistant tree-child networks and generalizes the space of ultrametric trees. In particular, we show that this continuous space is a so-called CAT(0)-orthant space which, for example, implies that the distance between two equidistant tree-child networks can be efficiently computed.
