Abstract:We derive asymptotic formulas for the Lyapunov exponent of almost all monotone Boolean networks. The formulas are different depending on whether the number of variables of the constituent Boolean functions, or equivalently, the connectivity of the Boolean network, is even or odd.

Abstract:In this paper, we construct a class of special Jacobi cocycles, some element of which is a measurable function defined on the high dimensional torus. We prove that no matter the underlying dynamics is the shift or the skew-shift, the non-perturbative positive Lyapunov exponent holds for any irrational frequency, when the coupling number is large. What's more, if the frequency becomes to be the Diophantine number, then the Lyapunov exponent is weak continuity in the energy.

Abstract:The study of Boolean networks received a lot of attention recently as a useful model to understand complicated dynamic natural or man-made networks. In this paper, we focus on monotone Boolean networks where there are only AND and OR operations in the node dynamics. Operator expressions are employed as our tools to study the iterative behaviors and properties of these networks. To show the application of operator expressions, we investigate the test of uniformity property as an example.

Abstract:One distinguishes between qualitative and Boolean models of gene regulatory networks. Qualitative models are directed graphs with signed edges according to whether an interaction is activating or inhibiting. In Boolean models each node of the network is a Boolean variable whose value depends on the values of the node's regulators according to a specific update rule. Qualitative models can be systematically converted into Boolean models via generic logics, which allow combination of activating and inhibiting influences into an update rule. Here, we investigate random Boolean networks whose update rules are generated using generic logics. We begin by studying their truth-content, which is a mean field approximation of the fraction of ones (true nodes). We prove that the asymptotic behavior of this quantity is essentially independent of the initial conditions. In numeric analyses, the truth-content exhibits a rich dynamical behavior including period-doublings leading to chaos. We define truth-stable networks as networks whose truth-contents exhibit non-chaotic dynamics. Random Boolean networks are known to exist in two phases: a frozen phase with stable short periodic dynamics and a chaotic phase characterized by long-periodic attractors sensitive to perturbations. Our results about the truth-content of random Boolean networks with generic logics allow us to derive a criterion for phase transitions in these networks. The relation between phase transitions and the concept of truth-stability is studied. In numeric analyses we find multiple, intricately shaped critical boundaries. Simulations further strengthen the significance of our mean field results. Our results nicely fit into the theory of "living at the edge of chaos," which aims at elucidating the crucial properties of evolvable biological systems.
Asynchronous dynamics of isomorphic Boolean networks

Abstract:A Boolean network is a function $f:\{0,1\}^n\to\{0,1\}^n$ from which several dynamics can be derived, depending on the context. The most classical ones are the synchronous and asynchronous dynamics. Both are digraphs on $\{0,1\}^n$, but the synchronous dynamics (which is identified with $f$) has an arc from $x$ to $f(x)$ while the asynchronous dynamics $\mathcal{A}(f)$ has an arc from $x$ to $x+e_i$ whenever $x_i\neq f_i(x)$. Clearly, $f$ and $\mathcal{A}(f)$ share the same information, but what can be said on these objects up to isomorphism? We prove that if $\mathcal{A}(f)$ is only known up to isomorphism then, with high probability, $f$ can be fully reconstructed up to isomorphism. We then show that the converse direction is far from being true. In particular, if $f$ is only known up to isomorphism, very little can be said on the attractors of $\mathcal{A}(f)$. For instance, if $f$ has $p$ fixed points, then $\mathcal{A}(f)$ has at least $\max(1,p)$ attractors, and we prove that this trivial lower bound is tight: there always exists $h\sim f$ such that $\mathcal{A}(h)$ has exactly $\max(1,p)$ attractors. But $\mathcal{A}(f)$ may often have much more attractors since we prove that, with high probability, there exists $h\sim f$ such that $\mathcal{A}(h)$ has $\Omega(2^n)$ attractors.

Descriptive complexity for neural networks via Boolean networks

Abstract:We investigate the descriptive complexity of a class of neural networks with unrestricted topologies and piecewise polynomial activation functions. We consider the general scenario where the running time is unlimited and floating-point numbers are used for simulating reals. We characterize these neural networks with a rule-based logic for Boolean networks. In particular, we show that the sizes of the neural networks and the corresponding Boolean rule formulae are polynomially related. In fact, in the direction from Boolean rules to neural networks, the blow-up is only linear. We also analyze the delays in running times due to the translations. In the translation from neural networks to Boolean rules, the time delay is polylogarithmic in the neural network size and linear in time. In the converse translation, the time delay is linear in both factors. We also obtain translations between the rule-based logic for Boolean networks, the diamond-free fragment of modal substitution calculus and a class of recursive Boolean circuits where the number of input and output gates match.

Abstract:We show that the coefficients of the representing polynomial of any monotone Boolean function are the values of the Möbius function of an atomistic lattice related to this function. Using this we determine the representing polynomial of any Boolean function corresponding to a ST-CONNECTIVITY problem in acyclic quivers (directed acyclic multigraphs). Only monomials corresponding to unions of paths have non-zero coefficients which are $(-1)^D$ where $D$ is an easily computable function of the quiver corresponding to the monomial (it is the number of plane regions in the case of planar graphs). We determine that the number of monomials with non-zero coefficients for the two-dimensional $n \times n$ grid connectivity problem is $2^{\Omega(n^2)}$.

The Dynamics of Canalizing Boolean Networks

Abstract:Boolean networks are a popular modeling framework in computational biology to capture the dynamics of molecular networks, such as gene regulatory networks. It has been observed that many published models of such networks are defined by regulatory rules driving the dynamics that have certain so-called canalizing properties. In this paper, we investigate the dynamics of a random Boolean network with such properties using analytical methods and simulations. From our simulations, we observe that Boolean networks with higher canalizing depth have generally fewer attractors, the attractors are smaller, and the basins are larger, with implications for the stability and robustness of the models. These properties are relevant to many biological applications. Moreover, our results show that, from the standpoint of the attractor structure, high canalizing depth, compared to relatively small positive canalizing depth, has a very modest impact on dynamics. Motivated by these observations, we conduct mathematical study of the attractor structure of a random Boolean network of canalizing depth one (i.e., the smallest positive depth). For every positive integer $\ell$, we give an explicit formula for the limit of the expected number of attractors of length $\ell$ in an $n$-state random Boolean network as $n$ goes to infinity.

Abstract:The present paper explores the spectral cocycle defined in [9] in the special case of bijective substitutions on two letters, the most prominent example being the Thue-Morse substitution. We derive an explicit subexponential behaviour of the deviations from the expected exponential behavior. Moreover, these sharp bounds will be exploited to prove that the top Lyapunov exponent is greater or equal to the top exponent of the subshift topological factors after a renormalization. In order to obtain such results for the substitutive subshift factors, we define a special kind of sum, which is a multiple version of the twisted Birkhoff sum. For the particular case of the Thue-Morse substitution, we derive that the exponent is zero, we give an explicit subexponential bound for the twisted Birkhoff sums and we do the same for subshift topological factors.

Abstract:Boolean networks have been used in a variety of settings, as models for general complex systems as well as models of specific systems in diverse fields, such as biology, engineering, and computer science. Traditionally, their properties as dynamical systems have been studied through simulation studies, due to a lack of mathematical structure. This paper uses a common mathematical technique to identify a class of Boolean networks with a "simple" structure and describes an algorithm to construct arbitrary extensions of a collection of simple Boolean networks. In this way, all Boolean networks can be obtained from a collection of simple Boolean networks as building blocks. The paper furthermore provides a formula for the number of extensions of given simple networks and, in some cases, provides a parametrization of those extensions. This has potential applications to the construction of networks with particular properties, for instance in synthetic biology, and can also be applied to develop efficient control algorithms for Boolean network models.

On the Complexity of Hazard-Free Formulas

Abstract:This paper studies the hazard-free formula complexity of Boolean functions. As our main result, we prove that unate functions are the only Boolean functions for which the monotone formula complexity of the hazard-derivative equals the hazard-free formula complexity of the function itself. Consequently, every non-unate function breaks the so-called monotone barrier, as introduced and discussed by Ikenmeyer, Komarath, and Saurabh (ITCS 2023). Our second main result shows that the hazard-free formula complexity of random Boolean functions is at most $2^{(1+o(1))n}$. Prior to this, no better upper bound than $O(3^n)$ was known. Notably, unlike in the general case of Boolean circuits and formulas, where the typical complexity matches that of the multiplexer function, the hazard-free formula complexity is smaller than the optimal hazard-free formula for the multiplexer by an exponential factor in $n$. Additionally, we explore the hazard-free formula complexity of block composition of Boolean functions and obtain a result in the hazard-free setting that is analogous to a result of Karchmer, Raz, and Wigderson (Computational Complexity, 1995) in the monotone setting. We demonstrate that our result implies a lower bound on the hazard-free formula depth of the block composition of the set covering function with the multiplexer function, which breaks the monotone barrier.

Abstract:This paper proposes and investigates a Boolean gossip model as a simplified but non-trivial probabilistic Boolean network. With positive node interactions, in view of standard theories from Markov chains, we prove that the node states asymptotically converge to an agreement at a binary random variable, whose distribution is characterized for large-scale networks by mean-field approximation. Using combinatorial analysis, we also successfully count the number of communication classes of the positive Boolean network explicitly in terms of the topology of the underlying interaction graph, where remarkably minor variation in local structures can drastically change the number of network communication classes. With general Boolean interaction rules, emergence of absorbing network Boolean dynamics is shown to be determined by the network structure with necessary and sufficient conditions established regarding when the Boolean gossip process defines absorbing Markov chains. Particularly, it is shown that for the majority of the Boolean interaction rules, except for nine out of the total $2^{16}-1$ possible nonempty sets of binary Boolean functions, whether the induced chain is absorbing has nothing to do with the topology of the underlying interaction graph, as long as connectivity is assumed. These results illustrate possibilities of {relating dynamical} properties of Boolean networks to graphical properties of the underlying interactions.

Abstract:We investigate how elimination of variables can affect the asymptotic dynamics and phenotype control of Boolean networks. In particular, we look at the impact on minimal trap spaces, and identify a structural condition that guarantees their preservation. We examine the possible effects of variable elimination under three of the most popular approaches to control (attractor-based control, value propagation and control of minimal trap spaces), and under different update schemes (synchronous, asynchronous, generalized asynchronous). We provide some insights on the application of reduction, and an ample inventory of examples and counterexamples.

Abstract:We prove that for any polynomial map with a single critical point its lower Lyapunov exponent at the critical value is negative if and only if the map has an attracting cycle. Similar statement holds for the exponential maps and some other complex dynamical systems. We prove further that for the unicritical polynomials with positive area Julia sets almost every point of the Julia set has zero Lyapunov exponent. Part of this statement generalizes as follows: every point with positive upper Lyapunov exponent in the Julia set of an arbitrary polynomial is not a Lebegue density point.

Abstract:Continuous-time systems with switch-like behaviour occur in chemical kinetics, gene regulatory networks and neural networks. Networks with hard switching, as a limiting case of smooth sigmoidal switching, retain the richest possible range of behaviors but are mathematically more tractable. The form of an underlying discrete (fractional-linear) map encodes information on existence, stability and exact periods of periodic orbits. In richly connected structures with four or more variables, aperiodic behaviour can occur. We investigate a simple 4-dimensional example with Boolean interaction terms in which a Smale horseshoe-like object reveals chaotic dynamics.

Abstract:Boolean network models of strongly connected modules are capable of capturing the high regulatory complexity of many biological gene regulatory circuits. We study numerically the previously introduced basin entropy, a parameter for the dynamical uncertainty or information storage capacity of a network as well as the average transient time in random relevant components as a function of their connectivity. We also demonstrate that basin entropy can be estimated from time-series data and is therefore also applicable to non-deterministic networks models.
