Abstract:The nature of the low-lying electronic states in carotenoids has been debated for decades. We use excitation-dependent transient absorption spectroscopy and comparison with published results on \b{eta}-carotene to demonstrate that the so-called S* feature in astaxanthin, echinenone and spheroidenone spectra is due to an impurity in the sample. Excitation at the absorption band-edge results in a transient absorption spectrum dominated by the pure S1 photo-induced absorption, with no contribution from impurities (S*). We find that this S1 absorption resembles the triplet excited-state absorption spectrum, shifted by ~200meV. To explain this, we suggest that the individual triplets that make up the dominant triplet-pair (TT) configuration of 2A$_g^-$ contribute strongly to the S1 absorption band. Comparison with recent literature on molecular polycrystalline films which undergo singlet fission suggests the shift could be related to the binding energy of the triplet pair state. These findings have implications for understanding triplet-pair states in organic semiconductors and the excitation-energy dependence of singlet fission in carotenoid aggregates and biological systems.

Abstract:Many aspects in the regulation of photosynthetic light-harvesting of plants are still quite poorly understood. For example, it is still a matter of debate which physical mechanism(s) results in the regulation and dissipation of excess energy in high light. Many researchers agree that electronic interactions between chlorophylls (Chl) and certain states of carotenoids are involved in these mechanisms. However, in particular, the role of the first excited state of carotenoids (Car S1) is not easily revealed, because of its optical forbidden character. The use of two-photon excitation is an elegant approach to address directly this state and to investigate the energy transfer in the direction Car S1 → Chl. Meanwhile, it has been applied to a large variety of systems starting from simple carotenoid–tetrapyrrole model compounds up to entire plants. Here, we present a systematic summary of the observations obtained by two-photon excitation about Car S1 → Chl energy transfer in systems with increasing complexity and the correlation to fluorescence quenching. We compare these observations directly with the energy transfer in the opposite direction, Chl → Car S1, for the same systems as obtained in pump-probe studies. We discuss what surprising aspects of this comparison led us to the suggestion that quenching excitonic Car–Chl interactions could contribute to the regulation of light harvesting, and how this suggestion can be connected to other models proposed.

Abstract:The excitation energy transfer efficiency between β-Car and Chla molecules in purified CP43 and CP47 was calculated by comparing absorption and fluorescence excitation after normalization at 550 nm, CP43 had an energy transfer efficiency of 29.1% while the CP47 had an energy transfer efficiency of 62.8%, proving that excitation energy was transferred between β-Car and Chla molecules in CP43 and CP47 at normal conditions. The excitation energy transfer between β-Car and Chla molecules in CP43 and CP47 may occur through the “Dexter” mechanism and the distance between these two kinds of pigments should be less than 1 nm. In addition, the results were also used to discuss the conformational relationship between β-Car and Chla molecules in CP43 and CP47.

Abstract:The fundamental principle governing the robust excitation energy transfer (EET) in the light-harvesting complexes remained elusive. Recent spectroscopic observations of the EET attract attention toward the role of the quantum effects in the biological systems. In this study, along with the time evolution, the distance between the quantum states of the pigments is also considered for a detailed illustration of the effect of the quantum coherence on the speed of the excitation transfer. The comparative analysis of the coherently delocalized EET with the incoherent discrete hopping reveals that the coherent superposition speedup the excitation transfer process, for instance, with the initially localized excitation, coherence provides a ∼4-fold enhancement to the excitation transfer rate.

Abstract:Photosystem II (PSII), the principal enzyme of oxygenic photosynthesis, contains two integral light harvesting proteins (CP43 and CP47) that bind chlorophylls and carotenoids. The two intrinsic antennae play crucial roles in excitation energy transfer and photoprotection. CP43 interacts most closely with the reaction center of PSII, specifically with the branch of the reaction center (D1) that is responsible for primary charge separation and electron transfer. Deciphering the function of CP43 requires detailed atomic-level insights into the properties of the embedded pigments. To advance this goal, we employ a range of multiscale computational approaches to determine the site energies and excitonic profile of CP43 chlorophylls, using large all-atom models of a membrane-bound PSII monomer. In addition to time-dependent density functional theory (TD-DFT) used in the context of a quantum-mechanics/molecular-mechanics setup (QM/MM), we present a thorough analysis using the perturbed matrix method (PMM), which enables us to utilize information from long-timescale molecular dynamics simulations of native PSII-complexed CP43. The excited state energetics and excitonic couplings have both similarities and differences compared with previous experimental fits and theoretical calculations. Both static TD-DFT and dynamic PMM results indicate a layered distribution of site energies and reveal specific groups of chlorophylls that have shared contributions to low-energy excitations. Importantly, the contribution to the lowest energy exciton does not arise from the same chlorophylls at each system configuration, but rather changes as a function of conformational dynamics. An unexpected finding is the identification of a low-energy charge-transfer excited state within CP43 that involves a lumenal (C2) and the central (C10) chlorophyll of the complex. The results provide a refined basis for structure-based interpretation of spectroscopic observations and for further deciphering excitation energy transfer in oxygenic photosynthesis.

Abstract:The energy transfer pathways in light-harvesting complex II are complicated and the discovery of the energy transfer between the two luteins revealed an unelucidated important role of carotenoids in the energy flow. This study of the energy transfer between the two S2 states of luteins were for the first time investigated using Frenkel exciton models, with the help of the charge-embedded quantum mechanics/molecular mechanics scheme, conformations from classical molecular dynamics simulations, and quantum dynamics simulations. The results show the energy flow between the two luteins under the Förster resonance energy transfer mechanism. The energy transfer caused by energy level resonance occurs in configurations with small energy gaps and the transferred energy is less than 5% of the whole ensemble. This energy transfer pathway is particularly sensitive to conformation. Moreover, according to the statistical characteristics of the data of the energy gap and coupling values between LUTs, we proposed stochastic exciton Hamiltonian models to help efficiently clarify the energy transfer among pigments in antenna complexes.

Abstract:Carotenoids can play multiple roles in biological photoreceptors thanks to their rich photophysics. In the present work, we have investigated six of the most common carbonyl containing carotenoids: Echinenone, Canthaxanthin, Astaxanthin, Fucoxanthin, Capsanthin and Capsorubin. Their excitation properties are investigated by means of a hybrid density functional theory (DFT) and multireference configuration interaction (MRCI) approach to elucidate the role of the carbonyl group: the bright transition is of {\pi}{\pi}* character, as expected, but the presence of a C=O moiety reduces the energy of n{\pi}* transitions which may become closer to the {\pi}{\pi}* transition, in particular as the conjugation chain decreases. This can be related to the presence of a low-lying charge transfer state typical of short carbonyl- containing carotenoids. The DFT/MRCI results are finally used to benchmark single- reference time-dependent DFT-based methods: among the investigated functionals, the meta- GGA (and in particular M11L and MN12L) functionals show to perform the best for all six investigated systems.
A Computational Approach to Modeling Excitation-Energy Transfer and Quenching in Light-Harvesting Complexes

Abstract:Light-harvesting complexes (LHC) are known to regulate the flux of energy in different light conditions and activate quenching processes to prevent photodamage in case of high light. However, the molecular mechanisms behind these photoprotective processes remain unclear. A widely accepted model suggests an excitation-energy transfer from excited chlorophylls to neighboring carotenoids which finally act as quenchers. Herein, we present a computational protocol to model the energy pathways in the LHC, focusing specifically on the minor CP29 antenna complex of plants. We explore the factors that modulate the switch between light-harvesting and quenched states. The protocol includes modeling the exciton Hamiltonian of the chlorophylls/lutein aggregate, and calculating population dynamics using a kinetic model based on the Redfield-Forster approach. Our analysis reveals a highly tunable excited-state lifetime for the complex, that can switch between quenched and unquenched state depending on the lutein S1 energy, in accordance with recent experiments. Moreover, we observe that the s-trans lutein conformers are more likely to exhibit the characteristics of the quencher.

Abstract:We model the spectra and excitation dynamics in the phycobiliprotein antenna complex PE545 isolated from the unicellular photosynthetic cryptophyte algae Rhodomonas CS24. The excitonic couplings between the eight bilins are calculated using the CIS/6-31G method. The site energies are extracted from a simultaneous fit of the absorption, circular dichroism, fluorescence, and excitation anisotropy spectra together with the transient absorption kinetics using the modified Redfield approach. Quantitative fit of the data enables us to assign the eight exciton components of the spectra and build up the energy transfer picture including pathways and timescales of energy relaxation, thus allowing a visualization of excitation dynamics within the complex.
Antioxidative Triplet Excitation Energy Transfer in Bacterial Reaction Center Using a Screened Range Separated Hybrid Functional

Abstract:Excess energy absorbed by photosystems (PSs) can result in photoinduced oxidative damage. Transfer of such energy within the core pigments of the reaction center in the form of triplet excitation is important in regulating and preserving the functionality of PSs. In the bacterial reaction center (BRC), the special pair (P) is understood to act as the electron donor in a photoinduced charge transfer process, triggering the charge separation process through the photoactive branch A pigments that experience a higher polarizing environment. At this work, triplet excitation energy transfer (TEET) in BRC is studied using a computational perspective to gain insights into the roles of the dielectric environment and interpigment orientations. We find in agreement with experimental observations that TEET proceeds through branch B. The TEET process toward branch B pigment is found to be significantly faster than the hypothetical process proceeding through branch A pigments with ps and ms time scales, respectively. Our calculations find that conformational differences play a major role in this branch asymmetry in TEET, where the dielectric environment asymmetry plays only a secondary role in directing the TEET to proceed through branch B. We also address TEET processes asserting the role of carotenoid as the final triplet energy acceptor and in a mutant form, where the branch pigments adjacent to P are replaced by bacteriopheophytins. The necessary electronic excitation energies and electronic state couplings are calculated by the recently developed polarization-consistent framework combining a screened range-separated hybrid functional and a polarizable continuum mode. The polarization-consistent potential energy surfaces are used to parametrize the quantum mechanical approach, implementing Fermi's golden rule expression of the TEET rate calculations.
Dynamical Simulations of Carotenoid Photoexcited States Using Density Matrix Renormalization Group Techniques

Abstract:We present a dynamical simulation scheme to model the highly correlated excited state dynamics of linear polyenes. We apply it to investigate the internal conversion processes of carotenoids following their photoexcitation. We use the extended Hubbard-Peierls model, <math><msub><mrow><mover><mi>H</mi><mo>^</mo></mover></mrow><mrow><mi>UVP</mi></mrow></msub></math>, to describe the π-electronic system coupled to nuclear degrees of freedom. This is supplemented by a Hamiltonian, <math><msub><mrow><mover><mi>H</mi><mo>^</mo></mover></mrow><mrow><mi>ϵ</mi></mrow></msub></math>, that explicitly breaks both the particle-hole and two-fold rotation symmetries of idealized carotenoid structures. The electronic degrees of freedom are treated quantum mechanically by solving the time-dependent Schrödinger equation using the adaptive time-dependent DMRG (tDMRG) method, while nuclear dynamics are treated via the Ehrenfest equations of motion. By defining adiabatic excited states as the eigenstates of the full Hamiltonian, <math><mrow><mover><mi>H</mi><mo>^</mo></mover></mrow><mo>=</mo><msub><mrow><mover><mi>H</mi><mo>^</mo></mover></mrow><mrow><mi>UVP</mi></mrow></msub><mo>+</mo><msub><mrow><mover><mi>H</mi><mo>^</mo></mover></mrow><mrow><mi>ϵ</mi></mrow></msub></math>, and diabatic excited states as eigenstates of <math><msub><mrow><mover><mi>H</mi><mo>^</mo></mover></mrow><mrow><mi>UVP</mi></mrow></msub></math>, we present a computational framework to monitor the internal conversion process from the initial photoexcited 11Bu+ state to the singlet triplet-pair states of carotenoids. We further incorporate Lanczos-DMRG to the tDMRG-Ehrenfest method to calculate transient absorption spectra from the evolving photoexcited state. We describe in detail the accuracy and convergence criteria for DMRG, and show that this method accurately describes the dynamical processes of carotenoid excited states. We also discuss the effect of the symmetry-breaking term, <math><msub><mrow><mover><mi>H</mi><mo>^</mo></mover></mrow><mrow><mi>ϵ</mi></mrow></msub></math>, on the internal conversion process, and show that its effect on the extent of internal conversion can be described by a Landau-Zener-type transition. Role of Pigment-Protein Coupling in the Energy Transport Dynamics in the Fenna-Matthews-Olson Complex

Abstract:The role of pigment-protein coupling in the dynamics of photosynthetic energy transport in chromophoric complexes has not been fully understood. The excitation energy transfer in the photosynthetic system is tremendously efficient. In particular, we investigate the excitation energy transport in the Fenna-Matthews-Olson (FMO) complex. The exciton dynamics and excitation energy transfer (EET) depend on the interaction between the excited chromophores and their environment. Most theoretical models believe that all bacteriochlorophyll-a (BChla) sites are surrounded by the same local protein environment, which is contradicted by the structural analysis of the FMO complex. Based on different values of pigment-protein coupling for different sites, measured in the adiabatic limit, we have theoretically investigated the effect of the heterogeneous local protein environment on the EET process. By the realistic and site-dependent model of the system-bath couplings, the results show that this interaction may have a critical value for the coherent energy-transfer process. Furthermore, we verify that the two transport pathways are coherent and stable to the important parameter reorganization energy of environmental interactions. The quantum dynamical simulations show that the correlation fluctuation keeps the oscillation of the coherent excitation on a long timescale. In addition, due to the inhomogeneous pigment-protein coupling, different BChl sites have asymmetric excitation oscillation timescales.
Chlorophyll excitation energies and structural stability of the CP47 antenna of photosystem II: a case study in the first-principles simulation of light-harvesting complexes

Abstract:Natural photosynthesis relies on light harvesting and excitation energy transfer by specialized pigment-protein complexes. Their structure and the electronic properties of the embedded chromophores define the mechanisms of energy transfer. An important example of a pigment-protein complex is CP47, one of the integral antennae of the oxygen-evolving photosystem II (PSII) that is responsible for efficient excitation energy transfer to the PSII reaction center. The charge-transfer excitation induced among coupled reaction center chromophores resolves into charge separation that initiates the electron transfer cascade driving oxygenic photosynthesis. Mapping the distribution of site energies among the 16 chlorophyll molecules of CP47 is essential for understanding excitation energy transfer and overall antenna function. In this work, we demonstrate a multiscale quantum mechanics/molecular mechanics (QM/MM) approach utilizing full time-dependent density functional theory with modern range-separated functionals to compute for the first time the excitation energies of all CP47 chlorophylls in a complete membrane-embedded cyanobacterial PSII dimer. The results quantify the electrostatic effect of the protein on the site energies of CP47 chlorophylls, providing a high-level quantum chemical excitation profile of CP47 within a complete computational model of "near-native" cyanobacterial PSII. The ranking of site energies and the identity of the most red-shifted chlorophylls (B3, followed by B1) differ from previous hypotheses in the literature and provide an alternative basis for evaluating past approaches and semiempirically fitted sets. Given that a lot of experimental studies on CP47 and other light-harvesting complexes utilize extracted samples, we employ molecular dynamics simulations of isolated CP47 to identify which parts of the polypeptide are most destabilized and which pigments are most perturbed when the antenna complex is extracted from PSII. We demonstrate that large parts of the isolated complex rapidly refold to non-native conformations and that certain pigments (such as chlorophyll B1 and β-carotene h1) are so destabilized that they are probably lost upon extraction of CP47 from PSII. The results suggest that the properties of isolated CP47 are not representative of the native complexed antenna. The insights obtained from CP47 are generalizable, with important implications for the information content of experimental studies on biological light-harvesting antenna systems.
Ultrafast Excited-State Dynamics of Luteins in the major light-harvesting complex LHCII

Abstract:Carotenoid pigments are known to present a functional versatility when bound to light-harvesting complexes. This versatility originates from a strong correlation between a complex electronic structure and a flexible geometry which is easily tunable by the surrounding protein environment. Here, we investigated how the different L1 and L2 sites of the major trimeric light-harvesting complex (LHCII) of green plants tune the electronic structure of the two embedded luteins, and how this reflects on their ultrafast dynamics upon excitation. By combining molecular dynamics and quantum mechanics/molecular mechanics calculations, we found that the two luteins feature a different conformation around the second dihedral angle in the lumenal side. The s-cis preference of the lutein in site L2 allows for a more planar geometry of the π-conjugated backbone, which results in an increased degree of delocalization and a reduced excitation energy, explaining the experimentally observed red shift. Despite these remarkable differences, according to surface hopping simulations the two luteins present analogous ultrafast dynamics upon excitation: the bright S2 state quickly decays (in ∼50 fs) to the dark intermediate Sx, eventually ending up in the S1 state. Furthermore, by employing two different theoretical approaches (i.e., Förster theory and an excitonic version of surface hopping), we investigated the experimentally debated energy transfer between the two luteins. Local protein solvation drives direct down-conversion in phycobiliprotein PC645 via incoherent vibronic transport

Abstract:Mechanisms controlling excitation energy transport (EET) in light-harvesting complexes remain controversial. Following the observation of long-lived beats in two-dimensional electronic spectroscopy of PC645, vibronic coherence, the delocalization of excited states between pigments supported by a resonant vibration, has been proposed to enable direct down-conversion from the highest-energy states to the lowest-energy pigments. Here, we instead show that for phycobiliprotein PC645 an incoherent vibronic transport mechanism is at play. We quantify the solvation dynamics of individual pigments using ab initio QM/MM nuclear dynamics. Our atomistic spectral densities reproduce experimental observations ranging from absorption and fluorescence spectra to the timescales and selectivity of down-conversion observed in transient absorption measurements. We demonstrate that bilin solvation controls EET pathways and that direct down-conversion proceeds incoherently, enhanced by large reorganization energies and a broad collection of high-frequency vibrations. We thus suggest that engineering local solvation dynamics represents a potential design principle for nanoscale control of EET.

Abstract:The emission spectra of chlorophyll a in Porphyridium cruentum at liquid nitrogen temperature change on illumination of the sample before cooling. Preillumination of phycoerythrin decreases the yields of F684 and F695 and increases that of F-1. Pre-illumination of chlorophyll a does not significantly change the fluorescence yield. These facts indicate that the pre-illumination of pigment system II changes the efficiency of excitation transfer between chlorophyll a molecules. The effects of additional actinic illumination on the yield of F684 at room temperature are also examined. The actinic illumination of chlorophyll a has two opposing effects on the fluoresence yield, i.e., decrease and increase of fluorescence yield. The two effects can be distinguished by the difference in times of response towards the onset and end of actinic illumination. The former (fast, decreasing) effect can be explained in connection with the cooperation of the two pigment systems through the photosynthetic electron transport. The latter (slow, increasing) effect is thought to reflect the change in efficiency of excitation transfer, as mentioned above concerning the fluorescence yields at liquid nitrogen temperature. The presence of a light-induced control for the efficient utilization of the absorbed light energy in photosynthesis is suggested.
Excitation transfer and quenching in photosystem II, enlightened by carotenoid triplet state in leaves

Abstract:Accumulation of carotenoid (Car) triplet states was investigated by singlet–triplet annihilation, measured as chlorophyll (Chl) fluorescence quenching in sunflower and lettuce leaves. The leaves were illuminated by Xe flashes of 4 μs length at half-height and 525–565 or 410–490 nm spectral band, maximum intensity 2 mol quanta m −2 s −1 , flash photon dose up to 10 μmol m −2 or 4–10 PSII excitations. Superimposed upon the non-photochemically unquenched F md state, fluorescence was strongly quenched near the flash maximum (minimum yield F e ), but returned to the F md level after 30–50 μs. The fraction of PSII containing a 3 Car in equilibrium with singlet excitation was calculated as T e = ( F md — F e )/ F md . Light dependence of T e was a rectangular hyperbola, whose initial slope and plateau were determined by the quantum yields of triplet formation and annihilation and by the triplet lifetime. The intrinsic lifetime was 9 μs, but it was strongly shortened by the presence of O 2 . The triplet yield was 0.66 without nonphotochemical quenching (NPQ) but approached zero when NP-Quenched fluorescence approached 0.2 F md . The results show that in the F md state a light-adapted charge-separated PSII L state is formed (Sipka et al., The Plant Cell 33:1286–1302, 2021) in which Pheo − P680 + radical pair formation is hindered, and excitation is terminated in the antenna by 3 Car formation. The results confirm that there is no excitonic connectivity between PSII units. In the PSII L state each PSII is individually turned into the NPQ state, where excess excitation is quenched in the antenna without 3 Car formation.

Abstract:A necessary first step in the development of technologies such as artificial photosynthesis is understanding the photoexcitation process within the basic building blocks of naturally-occurring light harvesting complexes (LHCs). The most important of these building blocks in biological LHCs such as LHC II from green plants are the chlorophyll $a$ (Chl $a$) and chlorophyll $b$ (Chl $b$) chromophores dispersed throughout the protein matrix. However, efforts to describe such systems are still hampered by the lack of computationally efficient and accurate methods that are able to describe optical absorption in large biomolecules. In this work we employ a highly efficient linear combination of atomic orbitals (LCAOs) to represent the Kohn--Sham (KS) wave functions at the density functional theory (DFT) level and perform time dependent density functional theory (TDDFT) in either the reciprocal space and frequency domain (LCAO-TDDFT-$k$-$\omega$) or real space and time (LCAO-TDDFT-$r$-$t$) calculations of the optical absorption spectra of Chl $a$ and $b$ monomers and dimers. We find our LCAO-TDDFT-$k$-$\omega$ and LCAO-TDDFT-$r$-$t$ calculations reproduce results obtained with a plane wave (PW) representation of the KS wave functions (PW-TDDFT-$k$-$\omega$), but with a significant reduction in computational effort. Moreover, by applying the GLLB-SC derivative discontinuity correction $\Delta_x$ to the KS eigenenergies, with both LCAO-TDDFT-$k$-$\omega$ and LCAO-TDDFT-$r$-$t$ methods we are able to semi-quantitatively reproduce the experimentally measured photoinduced dissociation (PID) results. This work opens the path to first principles calculations of optical excitations in macromolecular systems.

Abstract:Purple photosynthetic bacterium Thermochromatium (Tch.) tepidum is a moderate thermophile growing in an optimal temperature range of 48-50 ℃.Its light-harvesting complex 2 (LH2) possesses heterogeneous compositions of apoprotein and carotenoid (Car), but the high-resolution crystallographic structure remains unknown.We have attempted an ultrafast time-resolved spectroscopic study of the isolated LH2 complex from Tch.tepidum.The spectral dynamics and population kinetics of n-dodecyl-β-D-moltoside (DDM) and lauryldimethylamine oxide (LDAO) preparations of LH2 reveal efficient S2-state mediated Car-to-Car and Car-to-bacteriochlorophyll (BChl) singlet excitation energy transfer (EET) occurring in a time scale of ～100 fs, as well as the Qy-state mediated B800-to-B850 singlet EET for the DDM preparation proceeding with a time constant of ～1.2 ps.These ultrafast EET processes suggest that the Cars with 11 and 12 conjugated C=C double bonds (NC=C) coexist in the LH2 complex, and that the B800-B850 mutual orientation in LH2 differs considerably from those in the LH2s from some of the previously investigated bacterial species.In addition, anhydrorhodovibrin (NC=C=12) as a minor Car composition is found to act as an efficient trap of excitation energy, which is considered to be an important photoprotection mechanism.Furthermore, based on the results of ultrafast Car band shift in response to BChl excitation, we propose that, compared to other Car compositions, (OH-)spirilloxanthin (NC=C=13) locates in closer proximity to BChl.Our results may facilitate to understand the light-harvesting and the photoprotection mechanisms of Tch.tepidum living under harsh natural conditions.
