Abstract:Understanding the mechanisms of efficient and robust energy transfer in light-harvesting systems provides new insights for the optimal design of artificial systems. In this paper, we use the Fenna-Matthews-Olson (FMO) protein complex and phycocyanin 645 (PC 645) to explore the general dependence on physical parameters that help maximize the efficiency and maintain its stability. With the Haken-Strobl model, the maximal energy transfer efficiency (ETE) is achieved under an intermediate optimal value of dephasing rate. To avoid the infinite temperature assumption in the Haken-Strobl model and the failure of the Redfield equation in predicting the Forster rate behavior, we use the generalized Bloch-Redfield (GBR) equation approach to correctly describe dissipative exciton dynamics and find that maximal ETE can be achieved under various physical conditions, including temperature, reorganization energy, and spatial-temporal correlations in noise. We also identify regimes of reorganization energy where the ETE changes monotonically with temperature or spatial correlation and therefore cannot be optimized with respect to these two variables.

Abstract:The Fenna-Matthews-Oslon (FMO) light harvesting pigment-protein complex in green sulfur bacteria transfers the excitation energy from absorbed sunlight to the reaction center with almost 100% quantum efficiency. The protein-pigment coupling (part of the environmental effects) is believed to play an important role in determining excitation energy transfer pathways. To study the effect of environment on the electronic transitions in the FMO complex, especially by taking into account the newly discovered eighth extra pigment, we have employed hybrid quantum-mechanics/molecular-mechanics (QM/MM) methods in combination with molecular dynamics (MD) simulations. The averaged site energies of individual pigments are calculated using the semiempirical ZINDO/S-CIS method considering the protein residues as atomic point charges along the MD trajectories. The exciton energies are calculated from the site energies and excitonic couplings based on MD simulations. The new eighth pigment displays the largest site energy and contributes mainly to the highest exciton level, which may facilitate transfer of excitation energies from the baseplate to the reaction center. Further, the multimode Brownian oscillator (MBO) model is used to fit the linear absorption spectra of the FMO complex, validating the exciton energies obtained from the QM/MM calculations. Our results indicate that the QM/MM method combined with MD simulations is a powerful tool to model the environmental effects on electronic transitions of light harvesting antenna complexes.
Differentiation of correlated fluctuations in site energy on excitation energy transfer in photosynthetic light-harvesting complexes

Abstract:One of the promising approaches to revealing the photosynthetic efficiency of close to one unit is to investigate the quantum regime of excitation energy transfer (EET). The majority of studies, however, have concluded that different pigment molecules contribute equally to EET, rather than differently. We investigate the roles of different site-energies in EET by evaluating the correlated fluctuations of site-energies in two adjacent pigment molecules (namely Site 1 and Site 2), and we attempt to demonstrate different site roles in EET with the j-V characteristics and power via a photosynthetic quantum heat engine (QHE) model rather than an actual photosynthetic protein. The results show that fluctuations at Site 1 (the pigment molecule absorbing solar photons) provide ascending and then descending EET. At Site 2, the EET is reduced through the use of correlated fluctuation increments (the pigment molecule acting as the charge-transfer excited state). Furthermore, when investigating the correlated fluctuations at Site 2, the different gap differences of the output terminal play a positive role in EET, but a sharply decreasing EET process is also achieved with less correlated fluctuations at Site 2 compared to those at Site 1.The findings show that different pigment molecules contribute differently to EET. The significance of this work is that it not only clarifies the roles of different pigment molecules in EET, but it also deepens our understanding of the fundamental physics of EET as it transports through the molecular chain in photosynthetic light-harvesting complexes. Furthermore, the results are appropriate to the EET in organic semiconductors, photovoltaic devices, and quantum networks, when these systems couple to the environment of photons via the vibrational motion of sites in the molecular chain.

Abstract:Excitation energy transfer (EET) and electron transfer (ET) are crucially involved in photosynthetic processes. In reality, the photosynthetic reaction center constitutes an open quantum system of EET and ET, which manifests an interplay of pigments, solar light and phonon baths. So far theoretical studies have been mainly based on master equation approaches in the Markovian condition. The non-Markovian environmental effect, which may play a crucial role, has not been sufficiently considered. In this work, we propose a mixed dynamic approach to investigate this open system. The influence of phonon bath is treated via the exact dissipaton equation of motion (DEOM) while that of photon bath is via the Lindblad master equation. Specifically, we explore the effect of non-Markovian quantum phonon bath on the coherent transfer dynamics and its manipulation on the current--voltage behavior. Distinguished from the results of completely Markovian Lindblad equation and those adopting classical environment description, the mixed DEOM--Lindblad simulations exhibittransfer coherence up to a few hundreds femtosecondsand the related environmental manipulation effect on current.These non-Markovian quantum coherent effects may be extended tomore complex and realistic systems and be helpful to thedesign of organic photovoltaic devices.

Abstract:Abstract The structure of Fenna-Matthews-Olson (FMO) light-harvesting complex had long been recognized as containing seven bacteriochlorophyll (BChl) molecules. Recently, an additional BChl molecule was discovered in the crystal structure of the FMO complex, which may serve as a link between baseplate and the remaining seven molecules. Here, we investigate excitation energy transfer (EET) process by simulating single-molecule pump-dump experiment in the eight-molecules complex. We adopt the coherent modified Redfield theory and non-Markovian quantum jump method to simulate EET dynamics. This scheme provides a practical approach of detecting the realistic EET pathway in BChl complexes with currently available experimental technology. And it may assist optimizing design of artificial light-harvesting devices.

Abstract:The Fenna-Matthews-Olson (FMO) protein-pigment complex acts as a molecular wire between the outer antenna system and the reaction center (RC); it is an important model system to study the excitonic energy transfer. Recent crystallographic studies report the existence of an additional (eighth) bacteriochlorophyll a (BChl a). To understand the functionality of this eighth BChl, we simulated the two-dimensional electronic spectra of both the 7-site (apo form) and the 8-site (holo form) variant of the FMO complex from green sulfur bacteria, Prosthecochloris aestuarii. By comparing the difference between the spectrum, it was found that the eighth BChl can affect two different excitonic energy transfer pathways, these being: (1) directly involve in the first pathway 6 $\rightarrow$ 3 $\rightarrow$ 1 of the apo form model by passing the excitonic energy to exciton 6; and (2) increase the excitonic wave function overlap between excitons 4 and 5 in the second pathway (7 $\rightarrow$ 4,5 $\rightarrow$ 2 $\rightarrow$ 1) and thus increase the possible downward sampling routes across the BChls.

Abstract:The fundamental physical mechanisms of energy transfer in photosynthetic complexes is not yet fully understood. In particular, the degree of efficiency or sensitivity of these systems for energy transfer is not known given their non-perturbative and non-Markovian interactions with proteins backbone and surrounding photonic and phononic environments. One major problem in studying light-harvesting complexes has been the lack of an efficient method for simulation of their dynamics in biological environments. To this end, here we revisit the second-order time-convolution (TC2) master equation and examine its reliability beyond extreme Markovian and perturbative limits. In particular, we present a derivation of TC2 without making the usual weak system-bath coupling assumption. Using this equation, we explore the long time behaviour of exciton dynamics of Fenna-Matthews-Olson (FMO) protein complex. Moreover, we introduce a constructive error analysis to estimate the accuracy of TC2 equation in calculating energy transfer efficiency, exhibiting reliable performance for environments with weak and intermediate memory and strength. Furthermore, we numerically show that energy transfer efficiency is optimal and robust for the FMO protein complex of green sulphur bacteria with respect to variations in reorganization energy and bath correlation time-scales.

Abstract:Quantum effects in photosynthetic energy transport in nature, especially for the typical Fenna-Matthews-Olson (FMO) complexes, are extensively studied in quantum biology. Such energy transport processes can be investigated as open quantum systems that blend the quantum coherence and environmental noises, and have been experimentally simulated on a few quantum devices. However, the existing experiments always lack a solid quantum simulation for the FMO energy transport due to their constraints to map a variety of issues in actual FMO complexes that have rich biological meanings. Here we successfully map the full coupling profile of the seven-site FMO structure by comprehensive characterization and precise control of the evanescent coupling of the three-dimensional waveguide array. By applying a stochastic dynamical modulation on each waveguide, we introduce the base site energy and the dephasing term in colored noises to faithfully simulate the power spectral density of the FMO complexes. We show our photonic model well interprets the issues including the reorganization energy, vibrational assistance, exciton transfer and energy localization. We further experimentally demonstrate the existence of an optimal transport efficiency at certain dephasing strength, providing a window to closely investigate environment-assisted quantum transport.

Dephasing and dissipation in a source-drain model of light-harvesting systems.

Abstract:The energy transport process in natural-light-harvesting systems is investigated by solving the time-dependent Schrödinger equation for a source-network-drain model incorporating the effects of dephasing and dissipation, owing to coupling with the environment. In this model, the network consists of electronically coupled chromophores, which can host energy excitations (excitons) and are connected to source channels, from which the excitons are generated, thereby simulating exciton creation from sunlight. After passing through the network, excitons are captured by the reaction centers and converted into chemical energy. In addition, excitons can reradiate in green plants as photoluminescent light or be destroyed by nonphotochemical quenching (NPQ). These annihilation processes are described in the model by outgoing channels, which allow the excitons to spread to infinity. Besides the photoluminescent reflection, the NPQ processes are the main outgoing channels accompanied by energy dissipation and dephasing. From the simulation of wave-packet dynamics in a one-dimensional chain, it is found that, without dephasing, the motion remains superdiffusive or ballistic, despite the strong energy dissipation. At an increased dephasing rate, the wave-packet motion is found to switch from superdiffusive to diffusive in nature. When a steady energy flow is injected into a site of a linear chain, exciton dissipation along the chain, owing to photoluminescence and NPQ processes, is examined by using a model with coherent and incoherent outgoing channels. It is found that channel coherence leads to suppression of dissipation and multiexciton super-radiance. With this method, the effects of NPQ and dephasing on energy transfer in the Fenna-Matthews-Olson complex are investigated. The NPQ process and the photochemical reflection are found to significantly reduce the energy-transfer efficiency in the complex, whereas the dephasing process slightly enhances the efficiency. The calculated absorption spectrum reproduces the main features of the measured counterpart. As a comparison, the exciton dynamics are also studied in a linear chain of pigments and in a multiple-ring system of light-harvesting complexes II (LH2) from purple bacteria by using the Davydov D1 ansatz. It is found that the exciton transport shows superdiffusion characteristics in both the chain and the LH2 rings.
Decoherence- and Dimerization-Assisted Energy Transport in Protomer of Light-Harvesting Complexes

Abstract:We have investigated the dynamics of a protomer coupled to two different decoherent environments, each in a configuration called the spin star configuration. Using the quantum mechanics method, in different situations, we obtain the analytical expressions for the transition probability in the protomer system. In thermal equilibrium, there exist well-defined ranges of parameters for which decoherent interaction between the protomer and the environment assists energy transfer in the protomer system, while in pure quantum mechanics states, the decoherent interaction assists energy transfer for an eigenstate but against energy transfer for quantum mechanics averages. In particular, we also find that the dimerization of two bacteriochlorophylls in protomer can always assist energy transfer in certain parameter range, and in the appropriate spin bath energy, the efficiency of energy transport is sensitively depended on the temperature of environments.
Constrained geometric dynamics of the Fenna-Matthews-Olson complex: The role of correlated motion in reducing uncertainty in excitation energy transfer

Abstract:The Fenna Mathews Olson (FMO) complex of green sulphur bacteria is an example of a photosynthetic pigment protein complex, in which the electronic properties of the pigments are modified by the protein environment to promote efficient excitonic energy transfer from antenna complexes to the reaction centres. Many of the electronic properties of the FMO complex can be extracted from knowledge of the static crystal structure. However, the recent observation and analysis of long lasting quantum dynamics in the FMO complex point to protein dynamics as a key factor in protecting and generating quantum coherence under laboratory conditions. While fast inter and intra molecular vibrations have been investigated extensively, the slow dynamics which effectively determine the optical inhomogeneous broadening of experimental ensembles has received less attention. Our study employs constrained geometric dynamics to study the flexibility in the protein network by efficiently generating the accessible conformational states from the published crystal structure. Statistical and principle component analysis reveal highly correlated low frequency motions between functionally relevant elements, including strong correlations between pigments that are excitonically coupled. Our analysis reveals a hierarchy of structural interactions which enforce these correlated motions, from the level of monomer monomer interfaces right down to the alpha helices, beta sheets and pigments. In addition to inducing strong spatial correlations across the conformational ensemble, we find that the overall rigidity of the FMO complex is exceptionally high. We suggest that these observations support the idea of highly correlated inhomogeneous disorder of the electronic excited states, which is further supported by the remarkably low variance of the excitonic couplings of the conformational ensemble.

Abstract:Phototrophic organisms such as plants, photosynthetic bacteria, and algae use microscopic complexes of pigment molecules to absorb sunlight. Within the light-harvesting complexes, which frequently have several functional and structural subunits, the energy is transferred in the form of molecular excitations with very high efficiency. Green sulfur bacteria are considered to be among the most efficient light-harvesting organisms. Despite multiple experimental and theoretical studies of these bacteria, the physical origin of the efficient and robust energy transfer in their light-harvesting complexes is not well understood. To study excitation dynamics at the systems level, we introduce an atomistic model that mimics a complete light-harvesting apparatus of green sulfur bacteria. The model contains approximately 4000 pigment molecules and comprises a double wall roll for the chlorosome, a baseplate, and six Fenna-Matthews-Olson trimer complexes. We show that the fast relaxation within functional subunits combined with the transfer between collective excited states of pigments can result in robust energy funneling to the initial excitation conditions and temperature changes. Moreover, the same mechanism describes the coexistence of multiple time scales of excitation dynamics frequently observed in ultrafast optical experiments. While our findings support the hypothesis of supertransfer, the model reveals energy transport through multiple channels on different length scales.

Abstract:The investigation of energy transfer properties in photosynthetic multi-protein networks gives insight into their underlying design <a class="link-external link-http" href="http://principles.Here" rel="external noopener nofollow">this http URL</a>, we discuss excitonic energy transfer mechanisms of the photosystem II (PS-II) C$_2$S$_2$M$_2$ supercomplex, which is the largest isolated functional unit of the photosynthetic apparatus of higher <a class="link-external link-http" href="http://plants.Despite" rel="external noopener nofollow">this http URL</a> the lack of a decisive energy gradient in C$_2$S$_2$M$_2$, we show that the energy transfer is directed by relaxation to low energy states. C$_2$S$_2$M$_2$ is not organized to form pathways with strict energetic downhill transfer, which has direct consequences on the transfer efficiency, transfer pathways and transfer limiting steps. The exciton dynamics is sensitive to small structural changes, which, for instance, are induced by the reorganization of vibrational coordinates. In order to incorporate the reorganization process in our numerical simulations, we go beyond rate equations and use the hierarchically coupled equation of motion approach (HEOM). While transfer from the peripherical antenna to the proteins in proximity to the reaction center occurs on a faster time scale, the final step of the energy transfer to the RC core is rather slow, and thus the limiting step in the transfer chain. Our findings suggest that the structure of the PS-II supercomplex guarantees photoprotection rather than optimized efficiency.

Theoretical study of the influence of the photosynthetic membrane on B800-B850 energy transfer within the peripheral light-harvesting complex LH2

Abstract:Photosynthetic organisms rely on a network of light-harvesting protein-pigment complexes to efficiently absorb sunlight and transfer excitation energy to reaction center proteins for charge separation. In photosynthetic purple bacteria, these complexes are embedded in the cell membrane, where lipid composition affects their clustering and inter-complex energy transfer. However, the lipid bilayer's impact on intra-complex excitation dynamics is less understood. Recent experiments compared photo-excitation dynamics in detergent-isolated light harvesting complex 2 (LH2) to LH2 embedded in membrane discs mimicking the biological environment, revealing differences in spectra and intra-complex energy transfer rates. We use available quantum chemical and spectroscopy data to develop a complementary theoretical study on the excitonic structure and intra-complex energy transfer kinetics of the LH2 from photosynthetic purple bacteria Rhodoblastus acidophilus in two conditions: LH2 in a membrane environment and detergent-isolated LH2. Dark excitonic states crucial for B800-B850 energy transfer within LH2 are found to be more delocalised in the membrane model. Using non-perturbative and generalised Förster calculations, it is shown that the increased quantum delocalisation leads to a B800 to B850 transfer rate 30% faster than in the detergent-isolated complex, consistent with experimental results. We identify the main energy transfer pathways in each environment and show how differences in the B800 to B850 transfer rate stem from changes in LH2's electronic properties when embedded in the membrane. By considering quasi-static variations of electronic excitation energies in LH2, we show that the broadening of the B800 to B850 transfer rate distribution is affected by lipid composition. We argue that the variation in broadening could indicate a speed-accuracy trade-off, common in biological systems.

Abstract:<p>There is a remarkable characteristic of photosynthesis in nature, that is, the energy transfer efficiency is close to <span class="math"><math>100%</math></span>. Recently, due to the rapid progress made in the experimental techniques, quantum coherent effects have been experimentally demonstrated. Traditionally, the incoherent theories are capable of calculating the energy transfer efficiency, e.g., (generalized) Förster theory and modified Redfield theory (MRT). However, in order to describe the quantum coherent effects in photosynthesis, one has to exploit coherent theories, such as hierarchical equation of motion (HEOM), quantum path integral, coherent modified Redfield theory (CMRT), small-polaron quantum master equation, and general Bloch-Redfield theory in addition to the Redfield theory. Here, we summarize the main points of the above approaches, which might be beneficial to the quantum simulation of quantum dynamics of exciton energy transfer (EET) in natural photosynthesis, and shed light on the design of artificial light-harvesting devices.</p>

Abstract:Chlorosomes are the largest and most efficient natural light-harvesting antenna systems. They contain thousands of pigment molecules - bacteriochlorophylls (BChls)- that are organized into supramolecular aggregates and form a very efficient network for excitonic energy migration. Here, we present a theoretical study of excitation energy transfer (EET) in the chlorosome based on experimental evidence of the molecular assembly. Our model for the exciton dynamics throughout the antenna combines a stochastic time propagation of the excitonic wave function with molecular dynamics simulations of supramolecular structure, and electronic structure calculations of the excited states. The simulation results reveal a detailed picture of the EET in the chlorosome. Coherent energy transfer is significant only for the first 50 fs after the initial excitation, and the wavelike motion of the exciton is completely damped at 100 fs. Characteristic time constants of incoherent energy transfer, subsequently, vary from 1 ps to several tens of ps. We assign the time scales of the EET to specific physical processes by comparing our results with the data obtained from time-resolved spectroscopy experiments.

Abstract:The energy transfer pathways in light-harvesting complex II are complicated and the discovery of the energy transfer between the two luteins revealed an unelucidated important role of carotenoids in the energy flow. This study of the energy transfer between the two S2 states of luteins were for the first time investigated using Frenkel exciton models, with the help of the charge-embedded quantum mechanics/molecular mechanics scheme, conformations from classical molecular dynamics simulations, and quantum dynamics simulations. The results show the energy flow between the two luteins under the Förster resonance energy transfer mechanism. The energy transfer caused by energy level resonance occurs in configurations with small energy gaps and the transferred energy is less than 5% of the whole ensemble. This energy transfer pathway is particularly sensitive to conformation. Moreover, according to the statistical characteristics of the data of the energy gap and coupling values between LUTs, we proposed stochastic exciton Hamiltonian models to help efficiently clarify the energy transfer among pigments in antenna complexes.
