The second one, which is of its own interest, is the electrostatic free energy of a charged sphercal solute immersed in an ionic solution. An analytical formula is derived for the Debye-Hückel approximation of the free energy, extending the classical Born's formula to one that includes ionic 1 concentrations. Variations of the nonlinear Poisson-Boltzmann free energy are also obtained.

Abstract:We present the theory and implementation of a Poisson-Boltzmann implicit solvation model for electrolyte solutions. This model can be combined with arbitrary electronic structure methods that provide an accurate charge density of the solute. A hierarchy of approximations for this model includes a linear approximation for weak electrostatic potentials, finite size of the mobile electrolyte ions and a Stern-layer correction. Recasting the Poisson-Boltzmann equations into Euler-Lagrange equations then significantly simplifies the derivation of the free energy of solvation for these approximate models. The parameters of the model are then either fit directly to experimental observables, e.g. the finite ion size, or optimized for agreement with experimental results. Experimental data for this optimization is available in the form of Sechenov coefficients that describe the linear dependence of the salting-out effect of solutes with respect to the electrolyte concentration. In the final part we rationalize the qualitative disagreement of the finite ion size modification to the Poisson-Boltzmann model with experimental observations by taking into account the electrolyte concentration dependence of the Stern layer. A route towards a revised model that captures the experimental observations while including the finite ion size effects is then outlined. This implementation paves the way for the study of electrochemical and electrocatalytic processes of molecules and cluster models with accurate electronic structure methods.

A self-consistent phase-field approach to implicit solvation of charged molecules with Poisson-Boltzmann electrostatics.

Abstract:Dielectric boundary based implicit-solvent models provide efficient descriptions of coarse-grained effects, particularly the electrostatic effect, of aqueous solvent. Recent years have seen the initial success of a new such model, variational implicit-solvent model (VISM) [Dzubiella, Swanson, and McCammon Phys. Rev. Lett. 96, 087802 (2006) and J. Chem. Phys. 124, 084905 (2006)], in capturing multiple dry and wet hydration states, describing the subtle electrostatic effect in hydrophobic interactions, and providing qualitatively good estimates of solvation free energies. Here, we develop a phase-field VISM to the solvation of charged molecules in aqueous solvent to include more flexibility. In this approach, a stable equilibrium molecular system is described by a phase field that takes one constant value in the solute region and a different constant value in the solvent region, and smoothly changes its value on a thin transition layer representing a smeared solute-solvent interface or dielectric boundary. Such a phase field minimizes an effective solvation free-energy functional that consists of the solute-solvent interfacial energy, solute-solvent van der Waals interaction energy, and electrostatic free energy described by the Poisson-Boltzmann theory. We apply our model and methods to the solvation of single ions, two parallel plates, and protein complexes BphC and p53/MDM2 to demonstrate the capability and efficiency of our approach at different levels. With a diffuse dielectric boundary, our new approach can describe the dielectric asymmetry in the solute-solvent interfacial region. Our theory is developed based on rigorous mathematical studies and is also connected to the Lum-Chandler-Weeks theory (1999). We discuss these connections and possible extensions of our theory and methods.

Abstract:Central in a variational implicit-solvent description of biomolecular solvation is an effective free-energy functional of the solute atomic positions and the solute-solvent interface (i.e., the dielectric boundary). The free-energy functional couples together the solute molecular mechanical interaction energy, the solute-solvent interfacial energy, the solute-solvent van der Waals interaction energy, and the electrostatic energy. In recent years, the sharp-interface version of the variational implicit-solvent model has been developed and used for numerical computations of molecular solvation. In this work, we propose a diffuse-interface version of the variational implicit-solvent model with solute molecular mechanics. We also analyze both the sharp-interface and diffuse-interface models. We prove the existence of free-energy minimizers and obtain their bounds. We also prove the convergence of the diffuse-interface model to the sharp-interface model in the sense of Γ-convergence. We further discuss properties of sharp-interface free-energy minimizers, the boundary conditions and the coupling of the Poisson-Boltzmann equation in the diffuse-interface model, and the convergence of forces from diffuse-interface to sharp-interface descriptions. Our analysis relies on the previous works on the problem of minimizing surface areas and on our observations on the coupling between solute molecular mechanical interactions with the continuum solvent. Our studies justify rigorously the self consistency of the proposed diffuse-interface variational models of implicit solvation.

The Calculus of Boundary Variations and the Dielectric Boundary Force in the Poisson-Boltzmann Theory for Molecular Solvation

Abstract:In a continuum model of the solvation of charged molecules in an aqueous solvent, the classical Poisson-Boltzmann (PB) theory is generalized to include the solute point charges and the dielectric boundary that separates the high-dielectric solvent from the low-dielectric solutes. With such a setting, we construct an effective electrostatic free-energy functional of ionic concentrations, where the solute point charges are regularized by a reaction field. We prove that such a functional admits a unique minimizer in a class of admissible ionic concentrations and that the corresponding electrostatic potential is the unique solution to the boundary-value problem of the dielectric-boundary PB equation. The negative first variation of this minimum free energy with respect to variations of the dielectric boundary defines the normal component of the dielectric boundary force. Together with the solute-solvent interfacial tension and van der Waals interaction forces, such boundary force drives an underlying charged molecular system to a stable equilibrium, as described by a variational implicit-solvent model. We develop an $L^2$-theory for the continuity and differentiability of solutions to elliptic interface problems with respect to boundary variations, and derive an explicit formula of the dielectric boundary force. With a continuum description, our result of the dielectric boundary force confirms a molecular-level prediction that the electrostatic force points from the high-dielectric and polarizable aqueous solvent to the charged molecules. Our method of analysis is general as it does not rely on any variational principles.

Continuum electrostatics for ionic solutions with non-uniform ionic sizes

Abstract:This work concerns electrostatic properties of an ionic solution with multiple ionic species of possibly different ionic sizes. Such properties are described by the minimization of an electrostatic free-energy functional of ionic concentrations. Bounds are obtained for ionic concentrations with low electrostatic free energies. Such bounds are used to show that there exists a unique set of equilibrium ionic concentrations that minimizes the free-energy functional. The equilibrium ionic concentrations are found to depend sorely on the equilibrium electrostatic potential, resembling the classical Boltzmann distributions that relate the equilibrium ionic concentrations to the equilibrium electrostatic potential. Unless all the ionic and solvent molecular sizes are assumed to be the same, explicit formulae of such dependence are, however, not available in general. It is nevertheless proved that in equilibrium the ionic charge density is a decreasing function of the electrostatic potential. This determines a variational principle with a convex functional for the electrostatic potential.

Abstract:We incorporate the Poisson–Boltzmann (PB) theory of electrostatics into our variational implicit-solvent model (VISM) for the solvation of charged molecules in an aqueous solvent. In order to numerically relax the VISM free-energy functional by our level-set method, we develop highly accurate methods for solving the dielectric PB equation and for computing the dielectric boundary force. We also apply our VISM-PB theory to analyze the solvent potentials of mean force and the effect of charges on the hydrophobic hydration for some selected molecular systems. These include some single ions, two charged particles, two charged plates, and the host–guest system Cucurbit[7]uril and Bicyclo[2.2.2]octane. Our computational results show that VISM with PB theory can capture well the sensitive response of capillary evaporation to the charge in hydrophobic confinement and the polymodal hydration behavior and can provide accurate estimates of binding affinity of the host–guest system. We finally discuss several issues for further improvement of VISM.
A New Phase-Field Approach to Variational Implicit Solvation of Charged Molecules with the Coulomb-Field Approximation

Abstract:We construct a new phase-field model for the solvation of charged molecules with a variational implicit solvent. Our phase-field free-energy functional includes the surface energy, solute-solvent van der Waals dispersion energy, and electrostatic interaction energy that is described by the Coulomb-field approximation, all coupled together self-consistently through a phase field. By introducing a new phase-field term in the description of the solute-solvent van der Waals and electrostatic interactions, we can keep the phase-field values closer to those describing the solute and solvent regions, respectively, making it more accurate in the free-energy estimate. We first prove that our phase-field functionals $\Gamma$-converge to the corresponding sharp-interface limit. We then develop and implement an efficient and stable numerical method to solve the resulting gradient-flow equation to obtain equilibrium conformations and their associated free energies of the underlying charged molecular system. Our numerical method combines a linear splitting scheme, spectral discretization, and exponential time differencing Runge-Kutta approximations. Applications to the solvation of single ions and a two-plate system demonstrate that our new phase-field implementation improves the previous ones by achieving the localization of the system forces near the solute-solvent interface and maintaining more robustly the desirable hyperbolic tangent profile for even larger interfacial width. This work provides a scheme to resolve the possible unphysical feature of negative values in the phase-field function found in the previous phase-field modeling (cf. H. Sun, et al. J. Chem. Phys., 2015) of charged molecules with the Poisson--Boltzmann equation for the electrostatic interaction.

Abstract:We describe a new way to calculate the electrostatic properties of macromolecules that goes beyond the classical Poisson-Boltzmann treatment with only a small extra CPU cost. The solvent region is no longer modeled as a homogeneous dielectric media but rather as an assembly of self-orienting interacting dipoles of variable density. The method effectively unifies both the Poisson-centric view and the Langevin Dipole model. The model results in a variable dielectric constant epsilon(r) in the solvent region and also in a variable solvent density rho(r) that depends on the nature of the closest exposed solute atoms. The model was calibrated using small molecules and ions solvation data with only two adjustable parameters, namely the size and dipolar moment of the solvent. Hydrophobicity scales derived from the solvent density profiles agree very well with independently derived hydrophobicity scales, both at the atomic or residue level. Dimerization interfaces in homodimeric proteins or lipid-binding regions in membrane proteins clearly appear as poorly solvated patches on the solute accessible surface. Comparison of the thermally averaged solvent density of this model with the one derived from molecular dynamics simulations shows qualitative agreement on a coarse-grained level. Because this calculation is much more rapid than that from molecular dynamics, applications of a density-profile-based solvation energy to the identification of the true structure among a set of decoys become computationally feasible. Various possible improvements of the model are discussed, as well as extensions of the formalism to treat mixtures of dipolar solvents of different sizes.

Accurate boundary-integral formulations for the calculation of electrostatic forces with an implicit-solvent model

Abstract:An accurate force calculation with the Poisson-Boltzmann equation is challenging, as it requires the electric field on the molecular surface. Here, we present a calculation of the electric field on the solute-solvent interface that is exact for piece-wise linear variations of the potential and analyze four different alternatives to compute the force using a boundary element method. We performed a verification exercise for two cases: the isolated and two interacting molecules. Our results suggest that the boundary element method outperforms the finite difference method, as the latter needs a much finer mesh than in solvation energy calculations to get acceptable accuracy in the force, whereas the same surface mesh than a standard energy calculation is appropriate for the boundary element method. Among the four evaluated alternatives of force calculation, we saw that the most accurate one is based on the Maxwell stress tensor. However, for a realistic application, like the barnase-barstar complex, the approach based on variations of the energy functional, which is less accurate, gives equivalent results. This analysis is useful towards using the Poisson-Boltzmann equation for force calculations in applications where high accuracy is key, for example, to feed molecular dynamics models or to enable the study of the interaction between large molecular structures, like viruses adsorbed onto substrates.

Finite-Difference Approximations and Local Algorithm for the Poisson and Poisson-Boltzmann Electrostatics

Abstract:We study finite-difference approximations of both Poisson and Poisson-Boltzmann (PB) electrostatic energy functionals for periodic structures constrained by Gauss' law and a class of local algorithms for minimizing the finite-difference discretization of such functionals. The variable of Poisson energy is the vector field of electric displacement and that for the PB energy consists of an electric displacement and ionic concentrations. The displacement is discretized at midpoints of edges of grid boxes while the concentrations are discretize at grid points. The local algorithm is an iteration over all the grid boxes that locally minimizes the energy on each grid box, keeping Gauss' law satisfied. We prove that the energy functionals admit unique minimizers that are solutions to the corresponding Poisson's and charge-conserved PB equation, respectively. Local equilibrium conditions are identified to characterize the finite-difference minimizers of the discretized energy functionals. These conditions are the curl free for the Poisson case and the discrete Boltzmann distributions for the PB case, respectively. Next, we obtain the uniform bound with respect to the grid size h and O(h2)-error estimates in maximum norm for the finite-difference minimizers. The local algorithms are detailed, and a new local algorithm with shift is proposed to treat the general case of a variable coefficient for the Poisson energy. We prove the convergence of all these local algorithms, using the characterization of the finite-difference minimizers. Finally, we present numerical tests to demonstrate the results of our analysis.

Coupling finite and boundary element methods to solve the Poisson--Boltzmann equation for electrostatics in molecular solvation

Abstract:The Poisson--Boltzmann equation is widely used to model electrostatics in molecular systems. Available software packages solve it using finite difference, finite element, and boundary element methods, where the latter is attractive due to the accurate representation of the molecular surface and partial charges, and exact enforcement of the boundary conditions at infinity. However, the boundary element method is limited to linear equations and piecewise constant variations of the material properties. In this work, we present a scheme that couples finite and boundary elements for the Poisson--Boltzmann equation, where the finite element method is applied in a confined {\it solute} region, and the boundary element method in the external {\it solvent} region. As a proof-of-concept exercise, we use the simplest methods available: Johnson--Nédélec coupling with mass matrix and diagonal preconditioning, implemented using the Bempp-cl and FEniCSx libraries via their Python interfaces. We showcase our implementation by computing the polar component of the solvation free energy of a set of molecules using a constant and a Gaussian-varying permittivity. We validate our implementation against the finite difference code APBS (to 0.5\%), and show scaling from protein G B1 (955 atoms) up to immunoglobulin G (20\,148 atoms). For small problems, the coupled method was efficient, outperforming a purely boundary integral approach. For Gaussian-varying permittivities, which are beyond the applicability of boundary elements alone, we were able to run medium to large sized problems on a single workstation. Development of better preconditioning techniques and the use of distributed memory parallelism for larger systems remains an area for future work. We hope this work will serve as inspiration for future developments for molecular electrostatics with implicit solvent models.

Abstract:We develop a computational model for the solvation of charged molecules in an aqueous solvent. Such solvent is modeled as an incompressible fluid, and its dynamics is described by the Stokes equations. All the surface tension force, van der Waals dispersive force, electrostatic force, hydrostatic pressure, and viscous force are balanced on the solute-solvent interface, giving rise to the traction boundary conditions on such an interface. We use the level-set method for the solute-solvent interface motion. To describe the hydrophobic interaction that is characterized by the volume change of the solute region, we design special numerical boundary conditions for the Stokes equations. We then reformulate and discretize the Stokes equations with a second-order finite difference scheme using a MAC grid. At virtual nodes near the solute-solvent interface, we use interpolation to discretize the boundary conditions and formulate the difference equations at such nodes. The resulting linear system is reduced by the Schur complement and then solved by the least-squares method with various techniques of acceleration. Numerical tests show that our method has a second-order convergence in the maximum norm for both the velocity and pressure up to the boundary. We apply our methods to some model molecular systems. With the comparison of our approach with a well established, static solvation theory and method, our dynamic model and numerical techniques accurately reproduce the solvation free energies, and capture the dry and wet molecular states. Our work provides a possibility of describing solvent fluctuations through the solvent fluid flow.
A quantum mechanical computational method for modeling electrostatic and solvation effects of protein

Abstract:An efficient computational approach for modeling protein electrostatic is developed according to static point-charge model distributions based on the linear-scaling EE-GMFCC (electrostatically embedded generalized molecular fractionation with conjugate caps) quantum mechanical (QM) method. In this approach, the Electrostatic-Potential atomic charges are obtained from ab initio calculation of protein, both polarization and charge transfer effect are taken into consideration. This approach shows a significant improvement in the description of electrostatic potential and solvation energy of proteins comparing with current popular molecular mechanics (MM) force fields. Therefore, it has gorgeous prospect in many applications, including accurate calculations of electric field or vibrational Stark spectroscopy in proteins and predicting protein-ligand binding affinity. It can also be applied in QM/MM calculations or electronic embedding method of ONIOM to provide a better electrostatic environment.

Abstract:A phase-field variational implicit-solvent approach is developed for the solvation of charged molecules. The starting point of such an approach is the representation of a solute-solvent interface by a phase field that takes one value in the solute region and another in the solvent region, with a smooth transition from one to the other on a small transition layer. The minimization of an effective free-energy functional of all possible phase fields determines the equilibrium conformations and free energies of an underlying molecular system. All the surface energy, the solute-solvent van der Waals interaction, and the electrostatic interaction are coupled together self-consistently through a phase field. The surface energy results from the minimization of a double-well potential and the gradient of a field. The electrostatic interaction is described by the Coulomb-field approximation. Accurate and efficient methods are designed and implemented to numerically relax an underlying charged molecular system. Applications to single ions, a two-plate system, and a two-domain protein reveal that the new theory and methods can capture capillary evaporation in hydrophobic confinement and corresponding multiple equilibrium states as found in molecular dynamics simulations. Comparisons of the phase-field and the original sharp-interface variational approaches are discussed.

Abstract:Within a dipolar Poisson-Boltzmann theory including electrostatic correlations, we consider the effect of explicit solvent structure on solvent and ion partition confined to charged nanopores. We develop a relaxation scheme for the solution of this highly non-linear integro-differential equation for the electrostatic potential. The scheme is an extension of the approach previously introduced for simple planes (Buyukdagli and Blossey 2014 J. Chem. Phys. 140 234903) to nanoslit geometry. We show that the reduced dielectric response of solvent molecules at the membrane walls gives rise to an electric field significantly stronger than the field of the classical Poisson-Boltzmann equation. This peculiarity associated with non-local electrostatic interactions results in turn in an interfacial counterion adsorption layer absent in continuum theories. The observation of this enhanced counterion affinity in the very close vicinity of the interface may have important impacts on nanofluidic transport through charged nanopores. Our results indicate the quantitative inaccuracy of solvent implicit nanofiltration theories in predicting the ionic selectivity of membrane nanopores.
Coupling the Level-Set Method with Molecular Mechanics for Variational Implicit Solvation of Nonpolar Molecules.

Abstract:We construct a variational explicit-solute implicit-solvent model for the solvation of molecules. Central in this model is an effective solvation free-energy functional that depends solely on the position of solute-solvent interface and solute atoms. The total free energy couples altogether the volume and interface energies of solutes, the solute-solvent van der Waals interactions, and the solute-solute mechanical interactions. A curvature dependent surface tension is incorporated through the so-called Tolman length which serves as the only fitting parameter in the model. Our approach extends the original variational implicit-solvent model of Dzubiella, Swanson, and McCammon [Phys. Rev. Lett. 2006, 96, 087802 and J. Chem. Phys. 2006, 124, 084905] to include the solute molecular mechanics. We also develop a novel computational method that combines the level-set technique with optimization algorithms to determine numerically the equilibrium conformation of nonpolar molecules. Numerical results demonstrate that our new model and methods can capture essential properties of nonpolar molecules and their interactions with the solvent. In particular, with a suitable choice of the Tolman length for the curvature correction to the surface tension, we obtain the solvation free energy for a benzene molecule in a good agreement with experimental results.
