Abstract:AbstractMost bacteria form organized sessile communities, known as biofilms. Their ubiquity and relevance have stimulated the development of efficient mathematical models able to predict biofilm evolution and characteristics at different conditions. Here we present a study of the early stages of bacterial biofilm formation modeled by means of individual cell-based computer simulation. Simulation showed that clusters with different degrees of internal and orientational order were formed as a function of the aspect ratio of the individual particles and the relation between the diffusion and growth rates. Analysis of microscope images of early biofilm formation by the Gram-negative bacterium Pseudomonas putida at varying diffusion rates revealed a good qualitative agreement with the simulation results. Our model is a good predictor of microcolony morphology during early biofilm development, showing that the competition between diffusion and growth rates is a key aspect in the formation of stable biofilm microcolonies.

Abstract:Bacteria can form biofilms in different environmental conditions, e.g. pH, temperature, nutrients, etc. Biofilm growth, therefore, is an extremely robust process. Because of this, while biofilm growth is a complex process affected by several variables, insights into biofilm formation could be obtained by studying simple schematic models. In this manuscript, we describe a hybrid molecular dynamics and Monte Carlo model for the simulation of the early stage formation of a biofilm, to explicitly demonstrate that it is possible to account for most of the processes expected to be relevant. The simulations account for the growth and reproduction of the bacteria, for their interaction and motility, for the synthesis of extracellular polymeric substances and exopolisaccharide trails. We describe the effect of these processes on the early stage formation of biofilms, in two dimensions, and also discuss preliminary three-dimensional results.

Immersed boundary approach to biofilm spread on surfaces

Abstract:We propose a computational framework to study the growth and spread of bacterial biofilms on interfaces, as well as the action of antibiotics on them. Bacterial membranes are represented by boundaries immersed in a fluid matrix and subject to interaction forces. Growth, division and death of bacterial cells follow dynamic energy budget rules, in response to variations in environmental concentrations of nutrients, toxicants and substances released by the cells. In this way, we create, destroy and enlarge boundaries, either spherical or rod-like. Appropriate forces represent details of the interaction between cells, and the interaction with the environment. Numerical simulations illustrate the evolution of top views and diametral slices of small biofilm seeds, as well as the action of antibiotics. We show that cocktails of antibiotics targeting active and dormant cells can entirely eradicate a biofilm.

Polymer-induced microcolony compaction in early biofilms: A computer simulation study

Abstract:Microscopic organisms, such as bacteria, have the ability of colonizing surfaces and developing biofilms that can determine diseases and infections. Most bacteria secrete a significant amount of extracellular polymer substances that are relevant for biofilm stabilization and growth. In this work, we apply computer simulation and perform experiments to investigate the impact of polymer size and concentration on early biofilm formation and growth. We observe as bacterial cells formed loose, disorganized clusters whenever the effect of diffusion exceeded that of cell growth and division. Addition of model polymeric molecules induced particle self-assembly and aggregation to form compact clusters in a polymer size- and concentration-dependent fashion. We also find that large polymer size or concentration lead to the development of intriguing stripe-like and dendritic colonies. The results obtained by Brownian dynamic simulation closely resemble the morphologies that we experimentally observe in biofilms of a Pseudomonas Putida strain with added polymers. The analysis of the Brownian dynamic simulation results suggests the existence of a threshold polymer concentration that distinguishes between two growth regimes. Below this threshold, the main force driving polymer-induced compaction is the hindrance of bacterial cell diffusion, while collective effects play a minor role. Above this threshold, especially for large polymers, polymer-induced compaction is a collective phenomenon driven by depletion forces. Abstract:We present a spatial model describing the growth of a photosynthetic microalgae biofilm. In this 2D-model we consider photosynthesis, cell carbon accumulation, extracellular matrix excretion, and mortality. The rate of each of these mechanisms is given by kinetic laws regulated by light, nitrate, oxygen and inorganic carbon. The model is based on mixture theory and the behaviour of each component is defined on one hand by mass conservation, which takes into account biological features of the system, and on the other hand by conservation of momentum, which expresses the physical properties of the components. The model simulates the biofilm structural dynamics following an initial colonization phase. It shows that a 75 μ m thick active region drives the biofilm development. We then determine the optimal harvesting period and biofilm height which maximize productivity. Finally, different harvesting patterns are tested and their effect on biofilm structure are discussed. The optimal strategy differs whether the objective is to recover the total biofilm or just the algal biomass.

Abstract:The vast majority of bacteria live in sessile biofilms that colonize the channels, pores and crevices of confined structures. Flow in these structures carries the nutrients necessary for growth, but also generates stresses and detachment from surfaces. Conversely, bacteria tend to occupy a large part of the available space and, in so doing, increase resistance to flow and modify transport properties. Although the importance of advective transport and hydrodynamic forces on bacteria is well known, the complex feedback effects that control development in confined geometries are much less understood. Here, we study how couplings between flow and bacterial development control the spatio-temporal dynamics of in microchannel flows. We demonstrate that nutrient limitation drives the longitudinal distribution of biomass, while a competition between growth and flow-induced detachment controls the maximum clogging and the temporal dynamics. We find that successive cycles of sloughing and growth cause persistent fluctuations of the hydraulic resistance and prevent the system from ever reaching a true steady-state. Our results indicate that these self-sustained fluctuations are a signature effect of biofilm development in confined flows and could thus be a key component of the spreading of biofilms in infections, environmental processes and engineering applications. Consistent with the description of other bursting events, such as earthquakes or avalanches, we further show that the dynamics of sloughing can be described as a jump stochastic process with a gamma distribution of interevent times. This stochastic modeling approach opens the way towards a new quantitative approach to the characterization of the apparent randomness and irreproducibility of biofilm experiments in such systems.

Abstract:The focus of this paper is the numerical solution of a pore-scale model for the growth of a permeable biofilm. The model includes water flux inside the biofilm, different biofilm components, and shear stress on the biofilm-water interface. To solve the resulting highly coupled system of model equations, we propose a splitting algorithm. The Arbitrary Lagrangian Eulerian (ALE) method is used to track the biofilm-water interface. Numerical simulations are performed using physical parameters from the existing literature. Our computations show the effect of biofilm permeability on the nutrient transport and on its growth.

Coupling Between Distant Biofilms and Emergence of Nutrient Time-Sharing

Abstract:Bacteria within communities can interact to organize their behavior. It has been unclear whether such interactions can extend beyond a single community to coordinate the behavior of distant populations. We discovered that two Bacillus subtilis biofilm communities undergoing metabolic oscillations can become coupled through electrical signaling and synchronize their growth dynamics. Coupling increases competition by also synchronizing demand for limited nutrients. As predicted by mathematical modeling, we confirm that biofilms resolve this conflict by switching from in-phase to antiphase oscillations. This results in time-sharing behavior, where each community takes turns consuming nutrients. Time-sharing enables biofilms to counterintuitively increase growth under reduced nutrient supply. Distant biofilms can thus coordinate their behavior to resolve nutrient competition through time-sharing, a strategy used in engineered systems to allocate limited resources.

Abstract:Microbial colony growth is shaped by the physics of biomass propagation and nutrient diffusion, and by the metabolic reactions that organisms activate as a function of the surrounding environment. While microbial colonies have been explored using minimal models of growth and motility, full integration of biomass propagation and metabolism is still lacking. Here, building upon our framework for Computation of Microbial Ecosystems in Time and Space (COMETS), we combine dynamic flux balance modeling of metabolism with collective biomass propagation and demographic fluctuations to provide nuanced simulations of colonies. Simulations produced realistic colony morphology, consistent with our experiments. They characterize the transition between smooth and furcated colonies and the decay of genetic diversity. Furthermore, we demonstrate that under certain conditions, biomass can accumulate along “metabolic rings” that are reminiscent of coffee-stain rings, but have a completely different origin. Our approach is a key step towards predictive microbial ecosystems modeling.

Abstract:The presence of bacterial biofilms in clinical and industrial settings is a major issue worldwide. A biofilm is a viscoelastic matrix, composed of bacteria producing a network of Extracellular Polymeric Substances (EPS) to which bacteria crosslink. Modelling of complex biofilms is relevant to provide accurate descriptions and predictions that include parameters as hydrodynamics, dynamics of the bacterial population and solute mass transport. However, up-to-date numerical modelling, even at a coarse-grained level, is not satisfactorily. In this work, we present a numerical coarse-grain model of a bacterial biofilm, consisting of bacteria immersed in an aqueous matrix of a polymer network, that allows to study rheological properties of a biofilm. We study its viscoelastic modulus, varying topology and composition (such as the number of crosslinks between EPS polymers, the number of bacteria and the amount of solvent), and compare the numerical results with experimental rheological data of Pseudomonas fluorescens biofilms grown under static and shaking conditions, as previously described by Jara et al, Frontiers in Microbiology (2021).
A Microfluidic Approach for Quantitative Study of Spatial Heterogeneity in Bacterial Biofilms

Abstract:Bacterial biofilms play essential roles in ecological environments and in human health. The spatial heterogeneity of biofilms is crucial to their resistance and collective behavior, while quantitative analysis of these biofilm‐specific features is limited. Here, a microfluidic approach is developed to address this issue. Through a special design of microfluidic chamber and spatially controllable bacteria seeding, biofilms are cultivated with customized semi‐2D structure, which enables quantitative measurements of spatially heterogeneous features with time‐lapse microscopy. The advantages of the proposed method are demonstrated via two examples on biofilm homeostasis and stress response, respectively, where the functionally important spatiotemporal dynamics is delineated. In homeostasis, it is found that Pseudomonas aeruginosa biofilms use spatially organized extracellular matrix to preserve iron chelators within their boundaries while maximizing free sharing within the community. In stress response, the spatial distribution of antibiotics in biofilms and how a change in energy metabolism leads to redistribution of drugs over space are elucidated. The proposed method enables cultivating biofilms formed by a wide range of species and even multiple biofilms, which provides a tractable approach to understanding the spatiotemporal features of biofilms formed by environmentally and clinically important bacteria.
Visualizing, quantifying, and controlling local hydrodynamic effects on biofilm accumulation in complex flow paths

Abstract:Complex flow paths (CFPs) are commonly applied in precision equipment to accurately supply controllable fluids with designed structures. However, the presence of biofilms in CFPs causes quite a few unwanted issues, such as bio-erosion, clogging, or even health risks. To date, visualizing and quantifying the interaction between biofilm distribution and local hydrodynamics remains difficult, and the mechanism during the process is unclear. In this paper, the remodeling simulation method (3D industrial computed tomography scanning-inverse modeling-numerical simulation) and 16S rRNA high-throughput sequencing were integrated. The results indicated that local hydrodynamic characteristics significantly affected biofilm thicknesses on CFP surfaces (relative differences of 41.3–71.2%), which inversely influenced the local turbulence intensity. The average biofilm thicknesses exhibited a significant quadratic correlation with the near-wall hydraulic shear forces (r > 0.72, p < 0.05), and the biofilm reached a maximum thickness at 0.36–0.45 Pa. On the other hand, the near-wall hydraulic shear forces not only affected microbial community characteristics of biofilms, but they also influenced the number of microorganisms involved, which determined the biofilm accumulation thereafter. The PHYLUM Firmicutes and Proteobacteria were the dominant bacteria during the process. The results obtained in this paper could provide practical conceptions for the targeted control of biofilms and put forward more efficient controlling methods in commonly applied CFP systems.

Fluctuations and freezing of biofilm-air interfaces

Abstract:The study of interfacial roughening is common in physics, from epitaxial growth in the lab to pioneering mathematical descriptions of universality in models of growth processes. These studies led to the identification of a series of general principles. Typically, stochastic growth produces an interface that becomes rougher as the deposit grows larger; this roughening can only be counteracted by mechanisms that act on the top of deposit, such as surface tension or surface diffusion. However, even when relaxation mechanisms are present, interfaces that continue to grow stochastically continue to change; new peaks and troughs emerge and disappear as stochastic growth produces a constantly changing, dynamic interface. These universal phenomena have been observed for bacterial colonies in a variety of contexts. However, previous studies have not characterized the interfacial phenomena at the top surface of a colony, i.e., the colony-air interface, when activity is only present at the bottom surface, i.e., the colony-solid interface, where nutrients are available, over long times. As traditional interfacial roughening models primarily focus on activity occurring at the top surface it is unclear what phenomena to expect over long times. Here, we use white light interferometry to study the roughening of bacterial biofilms, from many different species. We find that these colonies are remarkably smooth, suggesting that a mechanism of interfacial relaxation is at play. However, colonies remain remarkably smooth even after growing large. We discover that topographic fluctuations ``freeze'' in place, despite the fact that growth continues for hundreds of microns more. With simple simulations, we show that this emergent freezing is due to the dampening of fluctuations from cell growth by the cells between the growing zone and the surface. We find that the displacement field caused by a single perturbation decays exponentially, with a decay length of δL. In line with that observation we also show that the topography ceases to change when perturbations are a distance δL away from the surface. Thus, over-damped systems in which activity occurs at the bottom surface represent a distinct class of interfacial growth phenomena, capable of producing frozen topographies and remarkably smooth surfaces from spatially and temporally stochastic growth.

Abstract:Bacteria generally live in complicated structures called biofilms, consisting of communicating bacterial colonies and extracellular polymeric substance (EPS). Since biofilms are related to detrimental effects such as infection or antibiotic resistance in different settings, it is essential to model their formation. In this paper, a stochastic model is proposed for biofilm formation, using bacterial quorum sensing (QS). In this model, the biological processes in the biofilm formation are modeled as a chemical reaction network which includes bacterial reproduction, productions of autoinducer and EPS, and their diffusion. The modified explicit tau-leap simulation algorithm is adapted based on the two-state QS mechanism. Our approach is validated by using the experimental results of $\textit{Pseudomonas putida}$ IsoF bacteria for autoinducer and bacteria concentration. It is also shown that the percentage of EPS in the biofilm increases significantly after the state change in QS, while it decreases before QS is activated. The presented work shows how the biofilm growth can be modeled realistically by using the QS mechanism in stochastic simulations of chemical reactions.

Abstract:A realistic modelling of the way biofilms form and evolve in time requests a dynamic approach. In this study, the proposed route uses continuous-flow bioreactors under controlled flow rates and temperature in the culture medium containing bacteria or fungi. 3D printed, Polylactic acid (PLA), flow-based bioreactors with integrated copper electrodes were used to investigate the effect of dielectrophoresis on the formation and growth of Staphylococcus aureus ATCC 25923, Enterococcus faecalis ATCC 29212, Pseudomonas aeruginosa ATCC 27853, and Klebsiella pneumoniae ATCC 13883 biofilms. Bacterial suspensions of 1McF turbidity have been prepared and circulated through the bioreactors. At the same time, a 30 V potential difference was applied on the system. The effect of the non-uniform electric field induced upon the bacterial cells was determined using quantitative methods, such as an adjusted microtiter plate technique, as well as spectral domain optical coherence tomography (SD-OCT) images. The morphology and the surface quality of the biofilms were investigated using Scanning Electron Microscopy (SEM) images. The results show that the different bacterial cells present a positive dielectrophoretic behaviour, with the preferential formation of biofilms in the high field gradient region.
Oxygen Microenvironments in E. coli Biofilm Nutrient Transport Channels: Insights from Complementary Sensing Approaches

Abstract:Chemical gradients and the emergence of distinct microenvironments in biofilms are vital to the stratification, maturation and overall function of microbial communities. These gradients have been well characterised throughout the biofilm mass but the microenvironment of recently discovered nutrient transporting channels in Escherichia coli biofilms remains unexplored. This study employs three different oxygen sensing approaches to provide a robust quantitative overview of the oxygen gradients and microenvironments throughout the biofilm transport channel networks formed by E. coli macrocolony biofilms. Oxygen nanosensing combined with confocal laser scanning microscopy established that the oxygen concentration changes along the length of biofilm transport channels. Electrochemical sensing provided precise quantification of the oxygen profile in the transport channels, showing similar anoxic profiles compared with the adjacent cells. Anoxic biosensing corroborated these approaches, providing an overview of the oxygen utilisation throughout the biomass. The discovery that transport channels maintain oxygen gradients contradicts the previous literature that channels are completely open to the environment along the apical surface of the biofilm. We provide a potential mechanism for the sustenance of channel microenvironments via orthogonal visualisations of biofilm thin sections showing thin layers of actively growing cells. This complete overview of the oxygen environment in biofilm transport channels primes future studies aiming to exploit these emergent structures for new bioremediation approaches.
Metabolic Co-Dependence Gives Rise to Collective Oscillations Within Biofilms

Abstract:Cells that reside within a community can cooperate and also compete with each other for resources. It remains unclear how these opposing interactions are resolved at the population level. Here we investigate such an internal conflict within a microbial (Bacillus subtilis) biofilm community: cells in the biofilm periphery not only protect interior cells from external attack but also starve them through nutrient consumption. We discover that this conflict between protection and starvation is resolved through emergence of long-range metabolic co-dependence between peripheral and interior cells. As a result, biofilm growth halts periodically, increasing nutrient availability for the sheltered interior cells. We show that this collective oscillation in biofilm growth benefits the community in the event of a chemical attack. These findings indicate that oscillations support population-level conflict resolution by coordinating competing metabolic demands in space and time, suggesting new strategies to control biofilm growth.
Biofilm thickness controls the relative importance of stochastic and deterministic processes in microbial community assembly in moving bed biofilm reactors

Abstract:Deterministic and stochastic processes are believed to play a combined role in microbial community assembly, though little is known about the factors determining their relative importance. We investigated the effect of biofilm thickness on community assembly in nitrifying moving bed biofilm reactors using biofilm carriers where maximum biofilm thickness is controlled. We examined the contribution of stochastic and deterministic processes to biofilm assembly in a steady state system using neutral community modelling and community diversity analysis with a null-modelling approach. Our results indicate that the formation of biofilms results in habitat filtration, causing selection for phylogenetically closely related community members, resulting in a substantial enrichment of Nitrospira spp. in the biofilm communities. Stochastic assembly processes were more prevalent in biofilms of 200 μm and thicker, while stronger selection in thinner (50 μm) biofilms could be driven by hydrodynamic and shear forces at the biofilm surface. Thicker biofilms exhibited greater phylogenetic beta-diversity, which may be driven by a variable selection regime caused by variation in environmental conditions between replicate carrier communities, or by drift combined with low migration rates resulting in stochastic historical contingency during community establishment. Our results indicate that assembly processes vary with biofilm thickness, contributing to our understanding of biofilm ecology and potentially paving the way towards strategies for microbial community management in biofilm systems.

Abstract:From multicellular tissues to bacterial colonies, three dimensional cellular structures arise through the interaction of cellular activities and mechanical forces. Simple bacterial communities provide model systems for analyzing such interaction. Biofilms are bacterial aggregates attached to wet surfaces and encased in a self-produced polymeric matrix. Biofilms in flows form filamentary structures that contrast with the wrinkled layers observed on air/solid interfaces. We are able to reproduce both types of shapes through elastic rod and plate models that incorporate information from the biomass production and differentiations process, such as growth rates, growth tensors or inner stresses, as well as constraints imposed by the interaction with environment. A more precise study of biofilm dynamics requires tackling water absorption from its surroundings and fluid transport within the biological system. This process alters the material properties of the biofilm and the overall stresses. We analyze whether poroelastic approaches can provide a suitable combined description of fluid-like and solid-like biofilm behavior.

Abstract:Chemical gradients and the emergence of distinct microenvironments in biofilms are vital to the stratification, maturation and overall function of microbial communities. These gradients have been well characterised throughout the biofilm mass but the microenvironment of recently discovered nutrient transporting channels in biofilms remains unexplored. This study employs three different oxygen sensing approaches to provide a robust quantitative overview of the oxygen gradients and microenvironments throughout the biofilm transport channel networks formed by macrocolony biofilms. Oxygen nanosensing combined with confocal laser scanning microscopy established that the oxygen concentration changes along the length of biofilm transport channels. Electrochemical sensing provided precise quantification of the oxygen profile in the transport channels, showing similar anoxic profiles compared with the adjacent cells. Anoxic biosensing corroborated these approaches, providing an overview of the oxygen utilisation throughout the biomass. The discovery that transport channels maintain oxygen gradients contradicts the previous literature that channels are completely open to the environment along the apical surface of the biofilm. We provide a potential mechanism for the sustenance of channel microenvironments via orthogonal visualisations of biofilm thin sections showing thin layers of actively growing cells. This complete overview of the oxygen environment in biofilm transport channels primes future studies aiming to exploit these emergent structures for new bioremediation approaches.
